Abstract:The combination of deep learning algorithm and materials science has made significant progress in predicting novel materials and understanding various behaviours of materials. Here, we introduced a new model called as the Crystal Transformer Graph Neural Network (CTGNN), which combines the advantages of Transformer model and graph neural networks to address the complexity of structure-properties relation of material data. Compared to the state-of-the-art models, CTGNN incorporates the graph network structure for capturing local atomic interactions and the dual-Transformer structures to model intra-crystal and inter-atomic relationships comprehensively. The benchmark carried on by the proposed CTGNN indicates that CTGNN significantly outperforms existing models like CGCNN and MEGNET in the prediction of formation energy and bandgap properties. Our work highlights the potential of CTGNN to enhance the performance of properties prediction and accelerates the discovery of new materials, particularly for perovskite materials.

Graph Neural Networks for an Accurate and Interpretable Prediction of the Properties of Polycrystalline Materials

Abstract:Various machine learning models have been used to predict the properties of polycrystalline materials, but none of them directly consider the physical interactions among neighboring grains despite such microscopic interactions critically determining macroscopic material properties. Here, we develop a graph neural network (GNN) model for obtaining an embedding of polycrystalline microstructure which incorporates not only the physical features of individual grains but also their interactions. The embedding is then linked to the target property using a feed-forward neural network. Using the magnetostriction of polycrystalline Tb0.3Dy0.7Fe2 alloys as an example, we show that a single GNN model with fixed network architecture and hyperparameters allows for a low prediction error of ~10% over a group of remarkably different microstructures as well as quantifying the importance of each feature in each grain of a microstructure to its magnetostriction. Such microstructure-graph-based GNN model therefore enables an accurate and interpretable prediction of the properties of polycrystalline materials.

CrysToGraph: A Comprehensive Predictive Model for Crystal Materials Properties and the Benchmark

Abstract:The ionic bonding across the lattice and ordered microscopic structures endow crystals with unique symmetry and determine their macroscopic properties. Unconventional crystals, in particular, exhibit non-traditional lattice structures or possess exotic physical properties, making them intriguing subjects for investigation. Therefore, to accurately predict the physical and chemical properties of crystals, it is crucial to consider long-range orders. While GNN excels at capturing the local environment of atoms in crystals, they often face challenges in effectively capturing longer-ranged interactions due to their limited depth. In this paper, we propose CrysToGraph ($\textbf{Crys}$tals with $\textbf{T}$ransformers $\textbf{o}$n $\textbf{Graph}$s), a novel transformer-based geometric graph network designed specifically for unconventional crystalline systems, and UnconvBench, a comprehensive benchmark to evaluate models' predictive performance on unconventional crystal materials such as defected crystals, low-dimension crystals and MOF. CrysToGraph effectively captures short-range interactions with transformer-based graph convolution blocks as well as long-range interactions with graph-wise transformer blocks. CrysToGraph proofs its effectiveness in modelling unconventional crystal materials in multiple tasks, and moreover, it outperforms most existing methods, achieving new state-of-the-art results on the benchmarks of both unconventional crystals and traditional crystals.

A geometric-information-enhanced crystal graph network for predicting properties of materials

Abstract:Abstract Graph neural networks (GNNs) have been used previously for identifying new crystalline materials. However, geometric structure is not usually taken into consideration, or only partially. Here, we develop a geometric-information-enhanced crystal graph neural network (GeoCGNN) to predict the properties of crystalline materials. By considering the distance vector between each node and its neighbors, our model can learn full topological and spatial geometric structure information. Furthermore, we incorporate an effective method based on the mixed basis functions to encode the geometric information into our model, which outperforms other GNN methods in a variety of databases. For example, for predicting formation energy our model is 25.6%, 14.3% and 35.7% more accurate than CGCNN, MEGNet and iCGCNN models, respectively. For band gap, our model outperforms CGCNN by 27.6% and MEGNet by 12.4%.

Abstract:To avoid the step of manual feature engineering when predicting crystal properties, a graph convolutional neural network based on the dual attention mechanism, named DA-CGCNN, is proposed. It fuses both the channel attention mechanism and self-attention mechanism, named the dual attention mechanism, benefiting from capturing the complex features of each atom and dependencies between atomic nodes better. It is found to have comparable or superior performance to other advanced graph neural network (GNN) models by predicting five properties of the crystal: formation energy, total energy, bandgap, Fermi energy, and density. In addition, cross-property transfer learning is conducted on the computed properties from four small-sample crystal materials. The results show better performance on transferring prediction from these four samples. The proposed model in this study significantly improves the accuracy of crystal property prediction and demonstrates excellent prediction performance by incorporating transfer learning techniques. In summary, this work is important in accelerating the prediction of crystalline material properties and the discovery and design of crystalline materials.
ADA-GNN: Atom-Distance-Angle Graph Neural Network for Crystal Material Property Prediction

Abstract:Property prediction is a fundamental task in crystal material research. To model atoms and structures, structures represented as graphs are widely used and graph learning-based methods have achieved significant progress. Bond angles and bond distances are two key structural information that greatly influence crystal properties. However, most of the existing works only consider bond distances and overlook bond angles. The main challenge lies in the time cost of handling bond angles, which leads to a significant increase in inference time. To solve this issue, we first propose a crystal structure modeling based on dual scale neighbor partitioning mechanism, which uses a larger scale cutoff for edge neighbors and a smaller scale cutoff for angle neighbors. Then, we propose a novel Atom-Distance-Angle Graph Neural Network (ADA-GNN) for property prediction tasks, which can process node information and structural information separately. The accuracy of predictions and inference time are improved with the dual scale modeling and the specially designed architecture of ADA-GNN. The experimental results validate that our approach achieves state-of-the-art results in two large-scale material benchmark datasets on property prediction tasks.

Abstract:The prediction of crystal properties has always been limited by huge computational costs. In recent years, the rise of machine learning methods has gradually made it possible to study crystal properties on a large scale. We propose an attention mechanism-based crystal graph convolutional neural network, which builds a machine learning model by inputting crystallographic information files and target properties. In our research, the attention mechanism is introduced in the crystal graph convolutional neural network (CGCNN) to learn the local chemical environment, and node normalization is added to reduce the risk of overfitting. We collect structural information and calculation data of about 36 000 crystals and examine the prediction performance of the models for the formation energy, total energy, bandgap, and Fermi energy of crystals in our research. Compared with the CGCNN, it is found that the accuracy (ACCU) of the predicted properties can be further improved to varying degrees by the introduction of the attention mechanism. Moreover, the total magnetization and bandgap can be classified under the same neural network framework. The classification ACCU of wide bandgap semiconductor crystals with a bandgap threshold of 2.3 eV reaches 93.2%, and the classification ACCU of crystals with a total magnetization threshold of 0.5 μBreaches 88.8%. The work is helpful to realize large-scale prediction and classification of crystal properties, accelerating the discovery of new functional crystal materials.

Abstract:Cocrystal engineering as an effective way to modify solid-state properties has inspired great interest from diverse material fields while cocrystal density is an important property closely correlated with the material function. In order to accurately predict the cocrystal density, we develop a graph neural network (GNN)-based deep learning framework by considering three key factors of machine learning (data quality, feature presentation, and model architecture). The result shows that different stoichiometric ratios of molecules in cocrystals can significantly influence the prediction performances, highlighting the importance of data quality. In addition, the feature complementary is not suitable for augmenting the molecular graph representation in the cocrystal density prediction, suggesting that the complementary strategy needs to consider whether extra features can sufficiently supplement the lacked information in the original representation. Based on these results, 4144 cocrystals with 1:1 stoichiometry ratio are selected as the dataset, supplemented by the data augmentation of exchanging a pair of coformers. The molecular graph is determined to learn feature representation to train the GNN-based model. Global attention is introduced to further optimize the feature space and identify important atoms to realize the interpretability of the model. Benefited from the advantages, our model significantly outperforms three competitive models and exhibits high prediction accuracy for unseen cocrystals, showcasing its robustness and generality. Overall, our work not only provides a general cocrystal density prediction tool for experimental investigations but also provides useful guidelines for the machine learning application. Abstract:Recently, in the field of crystal property prediction, the graph neural network (GNN) model has made rapid progress. The GNN model can effectively capture high-dimensional crystal features from the crystal structure, thereby achieving optimal performance in property prediction. However, the existing GNN model faces limitations in handling the hidden layer after the pooling layer, which restricts the training performance of the model. In the present research, we propose a novel GNN model called the batch normalization multilayer perceptron crystal distance graph neural network (BNM-CDGNN). BNM-CDGNN encodes the crystal's geometry structure only based on the distance vector between atoms. The graph convolutional layer utilizes the radial basis function as the attention mask, ensuring the crystal's rotation invariance and adding the geometric information on the crystal. Subsequently, the average pooling layer is connected after the convolutional layer to enhance the model's ability to learn precise information. BNM-CDGNN connects multiple hidden layers after the average pooling layers, and these layers are processed by the batch normalization layer. Finally, the fully connected layer maps the results to the target property. BNM-CDGNN significantly enhances the accuracy of crystal property prediction compared with previous baseline models such as SchNet, MPNN, CGCNN, MEGNet, and GATGNN.

Abstract:The use of machine learning methods for accelerating the design of crystalline materials usually requires manually constructed feature vectors or complex transformation of atom coordinates to input the crystal structure, which either constrains the model to certain crystal types or makes it difficult to provide chemical insights. Here, we develop a crystal graph convolutional neural networks framework to directly learn material properties from the connection of atoms in the crystal, providing a universal and interpretable representation of crystalline materials. Our method provides a highly accurate prediction of density functional theory calculated properties for eight different properties of crystals with various structure types and compositions after being trained with $10^4$ data points. Further, our framework is interpretable because one can extract the contributions from local chemical environments to global properties. Using an example of perovskites, we show how this information can be utilized to discover empirical rules for materials design.

Abstract:Graph neural networks have recently met huge success in various inference tasks including materials property prediction amongst many others. Nevertheless, having an inherently locally-based representation capacity as they do, global representation of materials' structures can only only be achieved by expanding the model complexity which in turn scales up training times and memory consumption. In this work we focus on efficiently capturing global interactions ``in-model'', through long-range edge attentions with minimal memory footprints. We introduce a novel ``contextual'' message passing scheme that better captures global interactions by attending on edges from both the local and global environment of each node in an edge-update fashion. The performance of the proposed model (LiCOMPGNN) is tested on a diverse set of materials property prediction benchmarks and demonstrates competitiveness against state-of-the-art models in several prediction tasks whilst being an order of magnitude smaller in terms of trainable parameters. We further augment the framework to a multiplex graph setting for solid-state data with reciprocal space features taken into account in a multimodal message passing regime. We demonstrate the representation capacity of the proposed variant along with others in maintaining supercell invariance in crystalline property prediction tasks.

Abstract:Machine learning (ML) models have emerged as powerful tools for accelerating materials discovery and design by enabling accurate predictions of properties from compositional and structural data. These capabilities are vital for developing advanced technologies across fields such as energy, electronics, and biomedicine, potentially reducing the time and resources needed for new material exploration and promoting rapid innovation cycles. Recent efforts have focused on employing advanced ML algorithms, including deep learning - based graph neural network, for property prediction. Additionally, ensemble models have proven to enhance the generalizability and robustness of ML and DL. However, the use of such ensemble strategies in deep graph networks for material property prediction remains underexplored. Our research provides an in-depth evaluation of ensemble strategies in deep learning - based graph neural network, specifically targeting material property prediction tasks. By testing the Crystal Graph Convolutional Neural Network (CGCNN) and its multitask version, MT-CGCNN, we demonstrated that ensemble techniques, especially prediction averaging, substantially improve precision beyond traditional metrics for key properties like formation energy per atom ($\Delta E^{f}$), band gap ($E_{g}$) and density ($\rho$) in 33,990 stable inorganic materials. These findings support the broader application of ensemble methods to enhance predictive accuracy in the field.

Abstract:Driven by emerging research paradigms, the application of artificial intelligence models presents innovative tools for designing materials and optimizing their performance. In the field of materials science, there is a current research emphasis on exploring techniques for characterizing material structures to achieve precise descriptions. This paper proposes a crystal graph convolution neural network model that incorporates a tripartite interaction approach. The model not only incorporates atomic information, bond lengths, and bond angles but also offers a method for updating atoms and bond lengths, facilitating accurate descriptions of crystal structures by capturing implicit structural information. Focusing on predicting the formation energy of crystalline compounds, our results demonstrate improved predictive accuracy compared to existing representation algorithms. The average error of the formation energy in the random dataset, demonstrating robust generalization, is merely 0.048eV/atom, with an impressive R 2 value of 0.994. Additionally, this paper establishes a crystal graph neural network framework for predicting algorithm performance. By integrating automatic parallel algorithms and an automated process, we achieve a synthesis of these techniques, enhancing computational efficiency and streamlining algorithm usage.
CrysMMNet: Multimodal Representation for Crystal Property Prediction

Abstract:Machine Learning models have emerged as a powerful tool for fast and accurate prediction of different crystalline properties. Exiting state-of-the-art models rely on a single modality of crystal data i.e. crystal graph structure, where they construct multi-graph by establishing edges between nearby atoms in 3D space and apply GNN to learn materials representation. Thereby, they encode local chemical semantics around the atoms successfully but fail to capture important global periodic structural information like space group number, crystal symmetry, rotational information, etc, which influence different crystal properties. In this work, we leverage textual descriptions of materials to model global structural information into graph structure and learn a more robust and enriched representation of crystalline materials. To this effect, we first curate a textual dataset for crystalline material databases containing descriptions of each material. Further, we propose CrysMMNet, a simple multi-modal framework, which fuses both structural and textual representation together to generate a joint multimodal representation of crystalline materials. We conduct extensive experiments on two benchmark datasets across ten different properties to show that CrysMMNet outperforms existing state-of-the-art baseline methods with a good margin. We also observe that fusing the textual representation with crystal graph structure provides consistent improvement for all the SOTA GNN models compared to their own vanilla versions. We have shared the textual dataset, that we have curated for both the benchmark material databases, with the community for future use.

Abstract:Developing accurate, transferable and computationally inexpensive machine learning models can rapidly accelerate the discovery and development of new materials. Some of the major challenges involved in developing such models are, (i) limited availability of materials data as compared to other fields, (ii) lack of universal descriptor of materials to predict its various properties. The limited availability of materials data can be addressed through transfer learning, while the generic representation was recently addressed by Xie and Grossman [1], where they developed a crystal graph convolutional neural network (CGCNN) that provides a unified representation of crystals. In this work, we develop a new model (MT-CGCNN) by integrating CGCNN with transfer learning based on multi-task (MT) learning. We demonstrate the effectiveness of MT-CGCNN by simultaneous prediction of various material properties such as Formation Energy, Band Gap and Fermi Energy for a wide range of inorganic crystals (46774 materials). MT-CGCNN is able to reduce the test error when employed on correlated properties by upto 8%. The model prediction has lower test error compared to CGCNN, even when the training data is reduced by 10%. We also demonstrate our model's better performance through prediction of end user scenario related to metal/non-metal classification. These results encourage further development of machine learning approaches which leverage multi-task learning to address the aforementioned challenges in the discovery of new materials. We make MT-CGCNN's source code available to encourage reproducible research.

Graph Neural Network for Predicting the Effective Properties of Polycrystalline Materials: A Comprehensive Analysis

Abstract:We develop a polycrystal graph neural network (PGNN) model for predicting the effective properties of polycrystalline materials, using the Li7La3Zr2O12 ceramic as an example. A large-scale dataset with >5000 different three-dimensional polycrystalline microstructures of finite-width grain boundary is generated by Voronoi tessellation and processing of the electron backscatter diffraction images. The effective ion conductivities and elastic stiffness coefficients of these microstructures are calculated by high-throughput physics-based simulations. The optimized PGNN model achieves a low error of <1.4% in predicting all three diagonal components of the effective Li-ion conductivity matrix, outperforming a linear regression model and two baseline convolutional neural network models. Sequential forward selection method is used to quantify the relative importance of selecting individual grain (boundary) features to improving the property prediction accuracy, through which both the critical and unwanted node (edge) feature can be determined. The extrapolation performance of the trained PGNN model is also investigated. The transfer learning performance is evaluated by using the PGNN model pretrained for predicting conductivities to predict the elastic properties of the same set of microstructures.

Abstract:Abstract An active area of MGI (Materials Genome Initiative)/MGE (Materials Genome Engineering) is to accelerate the development of new materials by means of active learning and “digital trial‐error” using a prediction model of material property. Machine learning methods have widely been employed for predicting crystalline materials properties with crystal graph neural networks (CGNN). The prediction accuracy of the state‐of‐the‐art (SOTA) CGNN models based on big models and big data is generally higher. However, for the development of some classes of materials, the datasets obtained by experiments are usually lacking due to costly experiments and measurement costs. The lack of datasets will impact the accuracy of CGNN models and may result in overfitting during training models. This paper proposes a simplified crystal graph convolutional neural network (S‐CGCNN) which possesses higher prediction accuracy while reducing the vast amount of train datasets and computation costs. The S‐CGCNN model has successfully predicted properties of crystalline materials, such as piezoelectric materials and dielectric materials, and increased the prediction accuracy up to 12%–20% than existing SOTA CGNN models. Furthermore, the distribution map between properties and compositions of materials has been built to screen the latent space of candidate materials efficiently by principal component analysis.
Crystal Transformer Based Universal Atomic Embedding for Accurate and Transferable Prediction of Materials Properties

Abstract:In this work, we propose a novel approach to generate universal atomic embeddings, significantly enhancing the representational and accuracy aspects of atomic embeddings, which ultimately improves the accuracy of property prediction. Moreover, we demonstrate the excellent transferability of universal atomic embeddings across different databases and various property tasks. Our approach centers on developing the CrystalTransformer model. Unlike traditional methods, this model does not possess a fundamental graph network architecture but utilizes the Transformer architecture to extract latent atomic features. This allows the CrystalTransformer to mitigate the inherent topological information bias of graph neural networks while maximally preserving the atomic chemical information, making it more accurate in encoding complex atomic features and thereby offering a deeper understanding of the atoms in materials. In our research, we highlight the advantages of CrystalTransformer in generating universal atomic embeddings through comparisons with current mainstream graph neural network models. Furthermore, we validate the effectiveness of universal atomic embeddings in enhancing the accuracy of model predictions for properties and demonstrate their transferability across different databases and property tasks through various experiments. As another key aspect of our study, we discover the strong physical interpretability implied in universal atomic embeddings through clustering and correlation analysis, indicating the immense potential of our universal atomic embeddings as atomic fingerprints.

Abstract:The crux of molecular property prediction is to generate meaningful representations of the molecules. One promising route is to exploit the molecular graph structure through Graph Neural Networks (GNNs). It is well known that both atoms and bonds significantly affect the chemical properties of a molecule, so an expressive model shall be able to exploit both node (atom) and edge (bond) information simultaneously. Guided by this observation, we present Multi-View Graph Neural Network (MV-GNN), a multi-view message passing architecture to enable more accurate predictions of molecular properties. In MV-GNN, we introduce a shared self-attentive readout component and disagreement loss to stabilize the training process. This readout component also renders the whole architecture interpretable. We further boost the expressive power of MV-GNN by proposing a cross-dependent message passing scheme that enhances information communication of the two views, which results in the MV-GNN^cross variant. Lastly, we theoretically justify the expressiveness of the two proposed models in terms of distinguishing non-isomorphism graphs. Extensive experiments demonstrate that MV-GNN models achieve remarkably superior performance over the state-of-the-art models on a variety of challenging benchmarks. Meanwhile, visualization results of the node importance are consistent with prior knowledge, which confirms the interpretability power of MV-GNN models.
Enhancing crystal structure prediction by combining computational and experimental data via graph networks

Abstract:Crystal structure prediction (CSP) stands as a powerful tool in materials science, driving the discovery and design of innovative materials. However, existing CSP methods heavily rely on formation enthalpies derived from density functional theory (DFT) calculations, often overlooking differences between DFT and experimental values. Moreover, material synthesis is intricately influenced by factors such as kinetics and experimental conditions. To overcome these limitations, a novel collaborative approach was proposed for CSP that combines DFT with experimental data, utilizing advanced deep learning models and optimization algorithms. We illustrate the capability to predict formation enthalpies that closely align with actual experimental observations through the transfer learning on experimental data. By incorporating experimental synthesizable information of crystals, our model is capable of reverse engineering crystal structures that can be synthesized in experiments. Applying the model to 17 representative compounds, the results indicate that the model can accurately identify experimentally synthesized structures with high precision. Moreover, the obtained formation enthalpies and lattice constants closely align with experimental values, underscoring the model's effectiveness. The synergistic approach between theoretical and experimental data bridges the longstanding disparities between theoretical predictions and experimental results, thereby alleviating the demand for extensive and costly experimental trials.
