Abstract:Few models exist that accurately reproduce the complex rhythms of the thalamocortical system that are apparent in measured scalp EEG and at the same time, are suitable for large-scale simulations of brain activity. Here, we present a neural mass model of the thalamocortical system during natural non-REM sleep, which is able to generate fast sleep spindles (12-15 Hz), slow oscillations (<1 Hz) and K-complexes, as well as their distinct temporal relations, and response to auditory stimuli. We show that with the inclusion of detailed calcium currents, the thalamic neural mass model is able to generate different firing modes, and validate the model with EEG-data from a recent sleep study in humans, where closed-loop auditory stimulation was applied. The model output relates directly to the EEG, which makes it a useful basis to develop new stimulation protocols.

Abstract:Sleep is essential for learning and cognition, but the mechanisms by which it stabilizes learning, supports creativity, and manages the energy consumption of networks engaged in post-sleep task have not been yet modelled. During sleep, the brain cycles between non-rapid eye movement (NREM), a mainly unconscious state characterized by collective oscillations, and rapid eye movement (REM), associated with the integrated experience of dreaming. We propose a biologically grounded two-area thalamo-cortical plastic spiking neural network model and investigate the role of NREM - REM cycles on its awake performance. We demonstrate that sleep has a positive effect on energy consumption and cognitive performance during the post-sleep awake classification task of handwritten digits. NREM and REM simulated dynamics modify the synaptic structure into a sharper representation of training experiences. Sleep-induced synaptic modifications reduce firing rates and synaptic activity without reducing cognitive performance. Also, it creates novel multi-area associations. The model leverages the apical amplification, isolation and drive experimentally grounded principles and the combination of contextual and perceptual information. In summary, the main novelty is the proposal of a multi-area plastic model that also expresses REM and integrates information during a plastic dream-like state, with cognitive and energetic benefits during post-sleep awake classification.
Corticothalamic modelling of sleep neurophysiology with applications to mobile EEG

Abstract:Recent developments in mathematical modelling of EEG data enable estimation and tracking of otherwise-inaccessible neurophysiological parameters over the course of a night’s sleep. Likewise, advancements in wearable electronics have enabled easier & more affordable at-home collection of sleep EEG data. The convergence of these two advances, namely neurophysiological modelling for mobile sleep EEG, has the potential to significantly improve sleep assessments in research and the clinic. However, this subject area has received limited attention in existing literature. To address this, we used an established mathematical model of the corticothalamic system to analyze EEG power spectra from 5 datasets, spanning from in-lab, research-grade systems to at-home mobile EEG devices. In the present work, we compare the convergent and divergent features of the data and the estimated physiological model parameters. While data quality and characteristics differ considerably, several key patterns consistent with previous theoretical and empirical work are observed. During the transition from lighter to deeper NREM stages, i) the exponent of the aperiodic (1 ) spectral component is increased, ii) bottom-up thalamocortical drive is reduced, iii) corticocortical connection strengths are increased. This effect, which we observe in healthy individuals across all 5 datasets, is interestingly absent in individuals taking SSRI antidepressants, suggesting possible effects of ascending neuromodulatory systems on corticothalamic oscillations. Our results provide a proof-of-principle for the utility and feasibility of this physiological modelling-based approach to analyzing data from mobile EEG devices, providing a mechanistic measure of brain physiology during sleep at home or in the lab.

Abstract:The neural mechanisms of sleep, a fundamental biological behavior from invertebrates to humans, have been a long-standing mystery and present an enormous challenge. Gradually, perspectives on the neurobiology of sleep have been more various with the technical innovations over the recent decades, and studies have now identified many specific neural circuits that selectively regulate the initiation and maintenance of wake, rapid eye movement (REM) sleep, and non-REM (NREM) sleep. The cholinergic system in basal forebrain (BF) that fire maximally during waking and REM sleep is one of the key neuromodulation systems related to waking and REM sleep. Here we outline the recent progress of the BF cholinergic system in sleep-wake cycle. The intricate local connectivity and multiple projections to other cortical and subcortical regions of the BF cholinergic system elaborately presented here form a conceptual framework for understanding the coordinating effects with the dissecting regions. This framework also provides evidences regarding the relationships between the general anesthesia and wakefulness/sleep cycle focusing on the neural circuitry of unconsciousness induced by anesthetic drugs.

Abstract:Sleep plays an important role in incremental learning and consolidation of memories in biological systems. Motivated by the processes that are known to be involved in sleep generation in biological networks, we developed an algorithm that implements a sleep-like phase in artificial neural networks (ANNs). After initial training phase, we convert the ANN to a spiking neural network (SNN) and simulate an offline sleep-like phase using spike-timing dependent plasticity rules to modify synaptic weights. The SNN is then converted back to the ANN and evaluated or trained on new inputs. We demonstrate several performance improvements after applying this processing to ANNs trained on MNIST, CUB200 and a motivating toy dataset. First, in an incremental learning framework, sleep is able to recover older tasks that were otherwise forgotten in the ANN without sleep phase due to catastrophic forgetting. Second, sleep results in forward transfer learning of unseen tasks. Finally, sleep improves generalization ability of the ANNs to classify images with various types of noise. We provide a theoretical basis for the beneficial role of the brain-inspired sleep-like phase for the ANNs and present an algorithmic way for future implementations of the various features of sleep in deep learning ANNs. Overall, these results suggest that biological sleep can help mitigate a number of problems ANNs suffer from, such as poor generalization and catastrophic forgetting for incremental learning.

Abstract:Development of credible clinically-relevant brain simulations has been slowed due to a focus on electrophysiology in computational neuroscience, neglecting the multiscale whole-tissue modeling approach used for simulation in most other organ systems. We have now begun to extend the NEURON simulation platform in this direction by adding extracellular modeling. The extracellular medium of neural tissue is an active medium of neuromodulators, ions, inflammatory cells, oxygen, NO and other gases, with additional physiological, pharmacological and pathological agents. These extracellular agents influence, and are influenced by, cellular electrophysiology, and cellular chemophysiology-the complex internal cellular milieu of second-messenger signaling and cascades. NEURON's extracellular reaction-diffusion is supported by an intuitive Python-based where/who/what command sequence, derived from that used for intracellular reaction diffusion, to support coarse-grained macroscopic extracellular models. This simulation specification separates the expression of the conceptual model and parameters from the underlying numerical methods. In the volume-averaging approach used, the macroscopic model of tissue is characterized by free volume fraction-the proportion of space in which species are able to diffuse, and tortuosity-the average increase in path length due to obstacles. These tissue characteristics can be defined within particular spatial regions, enabling the modeler to account for regional differences, due either to intrinsic organization, particularly gray vs. white matter, or to pathology such as edema. We illustrate simulation development using spreading depression, a pathological phenomenon thought to play roles in migraine, epilepsy and stroke. Simulation results were verified against analytic results and against the extracellular portion of the simulation run under FiPy. The creation of this NEURON interface provides a pathway for interoperability that can be used to automatically export this class of models into complex intracellular/extracellular simulations and future cross-simulator standardization.

Abstract:Abstract Thalamoreticular circuitry is known to play a key role in attention, cognition and the generation of sleep spindles, and is implicated in numerous brain disorders, but the cellular and synaptic mechanisms remain intractable. Therefore, we developed the first detailed computational model of mouse thalamus and thalamic reticular nucleus microcircuitry that captures morphological and biophysical properties of ∼14,000 neurons connected via ∼6M synapses, and recreates biological synaptic and gap junction connectivity. Simulations recapitulate multiple independent network-level experimental findings across different brain states, providing a novel unifying cellular and synaptic account of spontaneous and evoked activity in both wakefulness and sleep. Furthermore, we found that: 1.) inhibitory rebound produces frequency-selective enhancement of thalamic responses during wakefulness, in addition to its role in spindle generation; 2.) thalamic interactions generate the characteristic waxing and waning of spindle oscillations; and 3.) changes in thalamic excitability (e.g. due to neuromodulation) control spindle frequency and occurrence. The model is openly available and provides a new tool to interpret spindle oscillations and test hypotheses of thalamoreticular circuit function and dysfunction across different network states in health and disease.
Large-scale biophysically detailed model of somatosensory thalamocortical circuits in NetPyNE

Abstract:The primary somatosensory cortex (S1) of mammals is critically important in the perception of touch and related sensorimotor behaviors. In 2015, the Blue Brain Project (BBP) developed a groundbreaking rat S1 microcircuit simulation with over 31,000 neurons with 207 morpho-electrical neuron types, and 37 million synapses, incorporating anatomical and physiological information from a wide range of experimental studies. We have implemented this highly detailed and complex S1 model in NetPyNE, using the data available in the Neocortical Microcircuit Collaboration Portal. NetPyNE provides a Python high-level interface to NEURON and allows defining complicated multiscale models using an intuitive declarative standardized language. It also facilitates running parallel simulations, automates the optimization and exploration of parameters using supercomputers, and provides a wide range of built-in analysis functions. This will make the S1 model more accessible and simpler to scale, modify and extend in order to explore research questions or interconnect to other existing models. Despite some implementation differences, the NetPyNE model preserved the original cell morphologies, electrophysiological responses and spatial distribution for all 207 cell types; and the connectivity properties of all 1941 pathways, including synaptic dynamics and short-term plasticity (STP). The NetPyNE S1 simulations produced reasonable physiological firing rates and activity patterns across all populations. When STP was included, the network generated a 1 Hz oscillation comparable to the original model in vitro -like state. By then reducing the extracellular calcium concentration, the model reproduced the original S1 in vivo -like states with asynchronous activity. These results validate the original study using a new modeling tool. Simulated local field potentials (LFPs) exhibited realistic oscillatory patterns and features, including distance- and frequency-dependent attenuation. The model was extended by adding thalamic circuits, including 6 distinct thalamic populations with intrathalamic, thalamocortical (TC) and corticothalamic connectivity derived from experimental data. The thalamic model reproduced single known cell and circuit-level dynamics, including burst and tonic firing modes and oscillatory patterns, providing a more realistic input to cortex and enabling study of TC interactions. Overall, our work provides a widely accessible, data-driven and biophysically-detailed model of the somatosensory TC circuits that can be employed as a community tool for researchers to study neural dynamics, function and disease.

Abstract:Neuromodulators act on multiple timescales to affect neuronal activity and behavior. They function as synaptic fine-tuners and master coordinators of neuronal activity across distant brain regions and body organs. While much research on neuromodulation has focused on roles in promoting features of wakefulness and transitions between sleep and wake states, the precise dynamics and functions of neuromodulatory signaling during sleep have received less attention. This review discusses research presented at our minisymposium at the 2024 Society for Neuroscience meeting, highlighting how norepinephrine, dopamine, and acetylcholine orchestrate brain oscillatory activity, control sleep architecture and microarchitecture, regulate responsiveness to sensory stimuli, and facilitate memory consolidation. The potential of each neuromodulator to influence neuronal activity is shaped by the state of the synaptic milieu, which in turn is influenced by the organismal or systemic state. Investigating the effects of neuromodulator release across different sleep substates and synaptic environments offers unique opportunities to deepen our understanding of neuromodulation and explore the distinct computational opportunities that arise during sleep. Moreover, since alterations in neuromodulatory signaling and sleep are implicated in various neuropsychiatric disorders and because existing pharmacological treatments affect neuromodulatory signaling, gaining a deeper understanding of the less-studied aspects of neuromodulators during sleep is of high importance.

Abstract:Global brain activity self-organizes into discrete patterns characterized by distinct behavioral observables and modes of information processing. The human thalamocortical system is a densely connected network where local neural activation reciprocally influences coordinated collective dynamics. We introduce a semi-empirical model to investigate the relationship between regional activation and long-range functional connectivity in the different brain states visited during the natural wake-sleep cycle. Our model combines functional magnetic resonance imaging (fMRI) data, in vivo estimates of structural connectivity, and anatomically-informed priors that constrain the independent variation of regional activation. As expected, priors based on functionally coherent networks resulted in the best fit between empirical and simulated brain activity. We show that sleep progressively divided the cortex into regions presenting opposite dynamical behavior: frontoparietal regions approached a bifurcation towards local oscillatory dynamics, while sensorimotor regions presented stable dynamics governed by noise. In agreement with human electrophysiological experiments, sleep onset induced subcortical deactivation and uncoupling, which was subsequently reversed for deeper stages. Finally, we introduced external forcing of variable intensity to simulate external perturbations, and identifiedthe key regionsespecially relevant for the recovery of wakefulness from deep sleep. Our model represents sleep as a state where long-range decoupling and regional deactivation coexist with the latent capacity for a rapid transition towards wakefulness. The mechanistic insights provided by our simulations allow the in silico parametric exploration of such transitions in terms of external perturbations, with potential applications for the control of physiological and pathological brain states.

Abstract:Modeling of consciousness-related phenomena and neuroengineering are fields that are rapidly growing together. We review recent approaches and developments and point out some promising directions of future research: Understanding the dynamics of consciousness states and associated oscillations, pathological oscillations as well as their treatment by stimulation, neuroprosthetics and brain-computer-interface approaches, and stimulation approaches that probe, influence and strengthen memory consolidation. In all these fields, computational models connect theory, neurophysiology and neuroengineering research and pave a way towards medical applications.

A Multi-Scale Study of Thalamic State-Dependent Responsiveness

Abstract:The thalamus is the brain's central relay station, orchestrating sensory processing and cognitive functions. However, how thalamic function depends on internal and external states, is not well understood. A comprehensive understanding would necessitate the integration of single cell dynamics with their collective behavior at population level. For this we propose a biologically realistic mean-field model of the thalamus, describing thalamocortical relay neurons (TC) and thalamic reticular neurons (RE). We perform a multi-scale study of thalamic responsiveness and its dependence on cell and brain states. Building upon existing single-cell experiments we show that: (1) Awake and sleep-like states can be defined via the absence/presence of the neuromodulator acetylcholine (ACh), which controls bursting in TC and RE. (2) Thalamic response to sensory stimuli is linear in awake state and becomes nonlinear in sleep state, while cortical input generates nonlinear response in both awake and sleep state. (3) Stimulus response is controlled by cortical input, which suppresses responsiveness in awake state while it 'wakes-up' the thalamus in sleep state promoting a linear response. (4) Synaptic noise induces a global linear responsiveness, diminishing the difference in response between thalamic states. Finally, the model replicates spindles within a sleep-like state, drastically changing its responsiveness. The development of this novel thalamic mean-field model provides a new tool for incorporating detailed thalamic dynamics in large scale brain simulations.

Abstract:Mounting experimental evidence suggests that brain-state-specific neural mechanisms, supported by connectomic architectures, play a crucial role in integrating past and contextual knowledge with the current, incoming flow of evidence (e.g., from sensory systems). These mechanisms operate across multiple spatial and temporal scales, necessitating dedicated support at the levels of individual neurons and synapses. A notable feature within the neocortex is the structure of large, deep pyramidal neurons, which exhibit a distinctive separation between an apical dendritic compartment and a basal dendritic/perisomatic compartment. This separation is characterized by distinct patterns of incoming connections and brain-state-specific activation mechanisms, namely, apical amplification, isolation, and drive, which are associated with wakefulness, deeper NREM sleep stages, and REM sleep, respectively. The cognitive roles of apical mechanisms have been demonstrated in behaving animals. In contrast, classical models of learning in spiking networks are based on single-compartment neurons, lacking the ability to describe the integration of apical and basal/somatic information. This work aims to provide the computational community with a two-compartment spiking neuron model that incorporates features essential for supporting brain-state-specific learning. This model includes a piece-wise linear transfer function (ThetaPlanes) at the highest abstraction level, making it suitable for use in large-scale bio-inspired artificial intelligence systems. A machine learning evolutionary algorithm, guided by a set of fitness functions, selected the parameters that define neurons expressing the desired apical mechanisms.

SlumberNet: deep learning classification of sleep stages using residual neural networks

Abstract:Sleep research is fundamental to understanding health and well-being, as proper sleep is essential for maintaining optimal physiological function. Here we present SlumberNet, a novel deep learning model based on residual network (ResNet) architecture, designed to classify sleep states in mice using electroencephalogram (EEG) and electromyogram (EMG) signals. Our model was trained and tested on data from mice undergoing baseline sleep, sleep deprivation, and recovery sleep, enabling it to handle a wide range of sleep conditions. Employing k-fold cross-validation and data augmentation techniques, SlumberNet achieved high levels of overall performance (accuracy = 97%; F1 score = 96%) in predicting sleep stages and showed robust performance even with a small and diverse training dataset. Comparison of SlumberNet's performance to manual sleep stage classification revealed a significant reduction in analysis time (~ 50 × faster), without sacrificing accuracy. Our study showcases the potential of deep learning to facilitate sleep research by providing a more efficient, accurate, and scalable method for sleep stage classification. Our work with SlumberNet further demonstrates the power of deep learning in mouse sleep research.

Abstract:It has been found experimentally that learning during wakefulness leads to a net enhancement of synaptic strength, accompanied by the neural dynamical transition from tonic to bursting firing, while the net synaptic strength decreases to a baseline level during sleep, accompanied by the transition from bursting to tonic firing. In this paper, we establish a model of synaptic plasticity, which can realize synaptic strength changes and neural dynamical transitions in wakefulness-sleep cycle by using the coupled Hindmarsh-Rose neurons. Through numerical simulation and theoretical analysis, it is further found that the average synaptic weight of the neural network can reach a stable value during either prolonged wakefulness or prolonged sleep, which depends on the ratio of some specific parameters in the model. Particularly, the synaptic weight exhibits a stable log-normal distribution observed in a real neural system, when the average synaptic weight reaches a stable value. Moreover, the fluctuation of this weight distribution is positively correlated with the fluctuation of noise in the synaptic plasticity model. The provided model of the synaptic plasticity and its dynamics results can provide a theoretical reference for studying the physiological mechanism of synaptic plasticity and neuronal firings during the wakefulness-sleep cycle, and they are expected to have potential applications in the development of therapeutic interventions for sleep disorders.

Abstract:Abstract Sleep spindles are associated with the beginning of deep sleep and memory consolidation and are disrupted in schizophrenia and autism. In primates, distinct core and matrix thalamocortical (TC) circuits regulate sleep spindle activity through communications that are filtered by the inhibitory thalamic reticular nucleus (TRN); however, little is known about typical TC network interactions and the mechanisms that are disrupted in brain disorders. We developed a primate-specific, circuit-based TC computational model with distinct core and matrix loops that can simulate sleep spindles. We implemented novel multilevel cortical and thalamic mixing, and included local thalamic inhibitory interneurons, and direct layer 5 projections of variable density to TRN and thalamus to investigate the functional consequences of different ratios of core and matrix node connectivity contribution to spindle dynamics. Our simulations showed that spindle power in primates can be modulated based on the level of cortical feedback, thalamic inhibition, and engagement of model core versus matrix, with the latter having a greater role in spindle dynamics. The study of the distinct spatial and temporal dynamics of core-, matrix-, and mix-generated sleep spindles establishes a framework to study disruption of TC circuit balance underlying deficits in sleep and attentional gating seen in autism and schizophrenia.

Abstract:Abstract How do we build up our knowledge of the world over time? Many theories of memory formation and consolidation have posited that the hippocampus stores new information, then “teaches” this information to neocortex over time, especially during sleep. But it is unclear, mechanistically, how this actually works — how are these systems able to interact during periods with virtually no environmental input to accomplish useful learning and shifts in representation? We provide a framework for thinking about this question, with neural network model simulations serving as demonstrations. The model contains hippocampus and neocortical areas, which replay memories and interact with one another completely autonomously during simulated sleep. Oscillations are leveraged to support error-driven learning that leads to useful changes in memory representation and behavior. The model has a non-Rapid Eye Movement (NREM) sleep stage, where dynamics between hippocampus and neocortex are tightly coupled, with hippocampus helping neocortex to reinstate high-fidelity versions of new attractors, and a REM sleep stage, where neocortex is able to more freely explore existing attractors. We find that alternating between NREM and REM sleep stages, which alternately focuses the model’s replay on recent and remote information, facilitates graceful continual learning. We thus provide an account of how the hippocampus and neocortex can interact without any external input during sleep to drive useful new cortical learning and to protect old knowledge as new information is integrated.

Abstract:This paper proposes a practical approach to addressing limitations posed by using of single-channel electroencephalography (EEG) for sleep stage classification. EEG-based characterizations of sleep stage progression contribute the diagnosis and monitoring of the many pathologies of sleep. Several prior reports explored ways of automating the analysis of sleep EEG and of reducing the complexity of the data needed for reliable discrimination of sleep stages at lower cost in the home. However, these reports have involved recordings from electrodes placed on the cranial vertex or occiput, which are both uncomfortable and difficult to position. Previous studies of sleep stage scoring that used only frontal electrodes with a hierarchical decision tree motivated this paper, in which we have taken advantage of rectifier neural network for detecting hierarchical features and long short-term memory network for sequential data learning to optimize classification performance with single-channel recordings. After exploring alternative electrode placements, we found a comfortable configuration of a single-channel EEG on the forehead and have shown that it can be integrated with additional electrodes for simultaneous recording of the electro-oculogram. Evaluation of data from 62 people (with 494 hours sleep) demonstrated better performance of our analytical algorithm than is available from existing approaches with vertex or occipital electrode placements. Use of this recording configuration with neural network deconvolution promises to make clinically indicated home sleep studies practical.

WaveSleepNet: An Interpretable Network for Expert-like Sleep Staging

Abstract:Although deep learning algorithms have proven their efficiency in automatic sleep staging, the widespread skepticism about their "black-box" nature has limited its clinical acceptance. In this study, we propose WaveSleepNet, an interpretable neural network for sleep staging that reasons in a similar way to sleep experts. In this network, we utilize the latent space representations generated during training to identify characteristic wave prototypes corresponding to different sleep stages. The feature representation of an input signal is segmented into patches within the latent space, each of which is compared against the learned wave prototypes. The proximity between these patches and the wave prototypes is quantified through scores, indicating the prototypes' presence and relative proportion within the signal. The scores are served as the decision-making criteria for final sleep staging. During training, an ensemble of loss functions is employed for the prototypes' diversity and robustness. Furthermore, the learned wave prototypes are visualized by analysing occlusion sensitivity. The efficacy of WaveSleepNet is validated across three public datasets, achieving sleep staging performance that are on par with the state-of-the-art models when several WaveSleepNets are combine into a larger network. A detailed case study examined the decision-making process of the WaveSleepNet which aligns closely with American Academy of Sleep Medicine (AASM) manual guidelines. Another case study systematically explained the misidentified reason behind each sleep stage. WaveSleepNet's transparent process provides specialists with direct access to the physiological significance of its criteria, allowing for future adaptation or enrichment by sleep experts.
