Abstract:Conditional testing via the knockoff framework allows one to identify -- among large number of possible explanatory variables -- those that carry unique information about an outcome of interest, and also provides a false discovery rate guarantee on the selection. This approach is particularly well suited to the analysis of genome wide association studies (GWAS), which have the goal of identifying genetic variants which influence traits of medical relevance. While conditional testing can be both more powerful and precise than traditional GWAS analysis methods, its vanilla implementation encounters a difficulty common to all multivariate analysis methods: it is challenging to distinguish among multiple, highly correlated regressors. This impasse can be overcome by shifting the object of inference from single variables to groups of correlated variables. To achieve this, it is necessary to construct "group knockoffs." While successful examples are already documented in the literature, this paper substantially expands the set of algorithms and software for group knockoffs. We focus in particular on second-order knockoffs, for which we describe correlation matrix approximations that are appropriate for GWAS data and that result in considerable computational savings. We illustrate the effectiveness of the proposed methods with simulations and with the analysis of albuminuria data from the UK Biobank. The described algorithms are implemented in an open-source Julia package Knockoffs.jl, for which both R and Python wrappers are available.

Abstract:Knockoffs provide a general framework for controlling the false discovery rate when performing variable selection. Much of the Knockoffs literature focuses on theoretical challenges and we recognize a need for bringing some of the current ideas into practice. In this paper we propose a sequential algorithm for generating knockoffs when underlying data consists of both continuous and categorical (factor) variables. Further, we present a heuristic multiple knockoffs approach that offers a practical assessment of how robust the knockoff selection process is for a given data set. We conduct extensive simulations to validate performance of the proposed methodology. Finally, we demonstrate the utility of the methods on a large clinical data pool of more than $2,000$ patients with psoriatic arthritis evaluated in 4 clinical trials with an IL-17A inhibitor, secukinumab (Cosentyx), where we determine prognostic factors of a well established clinical outcome. The analyses presented in this paper could provide a wide range of applications to commonly encountered data sets in medical practice and other fields where variable selection is of particular interest.

Abstract:Both trio and population designs are popular study designs for identifying risk genetic variants in genome-wide association studies (GWASs). The trio design, as a family-based design, is robust to confounding due to population structure, whereas the population design is often more powerful due to larger sample sizes. Here, we propose KnockoffHybrid, a knockoff-based statistical method for hybrid analysis of both the trio and population designs. KnockoffHybrid provides a unified framework that brings together the advantages of both designs and produces powerful hybrid analysis while controlling the false discovery rate (FDR) in the presence of linkage disequilibrium and population structure. Furthermore, KnockoffHybrid has the flexibility to leverage different types of summary statistics for hybrid analyses, including expression quantitative trait loci (eQTL) and GWAS summary statistics. We demonstrate in simulations that KnockoffHybrid offers power gains over non-hybrid methods for the trio and population designs with the same number of cases while controlling the FDR with complex correlation among variants and population structure among subjects. In hybrid analyses of three trio cohorts for autism spectrum disorders (ASDs) from the Autism Speaks MSSNG, Autism Sequencing Consortium, and Autism Genome Project with GWAS summary statistics from the iPSYCH project and eQTL summary statistics from the MetaBrain project, KnockoffHybrid outperforms conventional methods by replicating several known risk genes for ASDs and identifying additional associations with variants in other genes, including the PRAME family genes involved in axon guidance and which may act as common targets for human speech/language evolution and related disorders.
Feedback driven backtrace of analog signals and its application to circuit verification and test

Abstract:This paper describes a new approach for backtracing analog signals in a circuit. The process of backtracing involves finding the input signal to an analog circuit, from knowledge of its input-output behavior and the desired output signal. While previous approaches rely on the transformation of nodal equations of the circuit to accomplish backtrace, the proposed approach derives the input signal using feedback and forward simulation of a modified circuit. Hence any commercial circuit simulator can be used to the implement the backtrace function. DC convergence conditions for the proposed backtrace approach are derived and it is shown that in the absence of hard nonlinearities, the proposed approach converges to the final solution at a quadratic rate. Application of the backtrace approach to DC verification and test of analog circuits is discussed.

Abstract:We propose BIGKnock (BIobank-scale Gene-based association test via Knockoffs), a computationally efficient gene-based testing approach for biobank-scale data, that leverages long-range chromatin interaction data, and performs conditional genome-wide testing via knockoffs. BIGKnock can prioritize causal genes over proxy associations at a locus. We apply BIGKnock to the UK Biobank data with 405,296 participants for multiple binary and quantitative traits, and show that relative to conventional gene-based tests, BIGKnock produces smaller sets of significant genes that contain the causal gene(s) with high probability. We further illustrate its ability to pinpoint potential causal genes at of the associated loci.

Methodology

Abstract:Modern scientific studies often require the identification of a subset of relevant explanatory variables, in the attempt to understand an interesting phenomenon. Several statistical methods have been developed to automate this task, but only recently has the framework of model-free knockoffs proposed a general solution that can perform variable selection under rigorous type-I error control, without relying on strong modeling assumptions. In this paper, we extend the methodology of model-free knockoffs to a rich family of problems where the distribution of the covariates can be described by a hidden Markov model (HMM). We develop an exact and efficient algorithm to sample knockoff copies of an HMM. We then argue that combined with the knockoffs selective framework, they provide a natural and powerful tool for performing principled inference in genome-wide association studies with guaranteed FDR control. Finally, we apply our methodology to several datasets aimed at studying the Crohn's disease and several continuous phenotypes, e.g. levels of cholesterol.

Abstract:Abstract We propose new methods to obtain simultaneous false discovery proportion bounds for knockoff-based approaches. We first investigate an approach based on Janson and Su’s k-familywise error rate control method and interpolation. We then generalize it by considering a collection of k values, and show that the bound of Katsevich and Ramdas is a special case of this method and can be uniformly improved. Next, we further generalize the method by using closed testing with a multi-weighted-sum local test statistic. This allows us to obtain a further uniform improvement and other generalizations over previous methods. We also develop an efficient shortcut for its implementation. We compare the performance of our proposed methods in simulations and apply them to a data set from the UK Biobank.

Abstract:The recent proliferation of high-dimensional data, such as electronic health records and genetics data, offers new opportunities to find novel predictors of outcomes. Presented with a large set of candidate features, interest often lies in selecting the ones most likely to be predictive of an outcome for further study. Controlling the false discovery rate (FDR) at a specified level is often desired in evaluating these variables. Knockoff filtering is an innovative strategy for conducting FDR-controlled feature selection. This paper proposes a nonparametric Bayesian model for generating high-quality knockoff copies that can improve the accuracy of predictive feature identification for variables arising from complex distributions, which can be skewed, highly dispersed and/or a mixture of distributions. This paper provides a detailed description for generating knockoff copies from a GDPM model via MCMC posterior sampling. Additionally, we provide a theoretical guarantee on the robustness of the knockoff procedure. Through simulations, the method is shown to identify important features with accurate FDR control and improved power over the popular second-order Gaussian knockoff generator. Furthermore, the model is compared with finite Gaussian mixture knockoff generator in FDR and power. The proposed technique is applied for detecting genes predictive of survival in ovarian cancer patients using data from The Cancer Genome Atlas (TCGA).

The Conditional Prediction Function: A Novel Technique to Control False Discovery Rate for Complex Models

Abstract:In modern scientific research, the objective is often to identify which variables are associated with an outcome among a large class of potential predictors. This goal can be achieved by selecting variables in a manner that controls the the false discovery rate (FDR), the proportion of irrelevant predictors among the selections. Knockoff filtering is a cutting-edge approach to variable selection that provides FDR control. Existing knockoff statistics frequently employ linear models to assess relationships between features and the response, but the linearity assumption is often violated in real world applications. This may result in poor power to detect truly prognostic variables. We introduce a knockoff statistic based on the conditional prediction function (CPF), which can pair with state-of-art machine learning predictive models, such as deep neural networks. The CPF statistics can capture the nonlinear relationships between predictors and outcomes while also accounting for correlation between features. We illustrate the capability of the CPF statistics to provide superior power over common knockoff statistics with continuous, categorical, and survival outcomes using repeated simulations. Knockoff filtering with the CPF statistics is demonstrated using (1) a residential building dataset to select predictors for the actual sales prices and (2) the TCGA dataset to select genes that are correlated with disease staging in lung cancer patients.

Functional knockoffs selection with applications to functional data analysis in high dimensions

Abstract:The knockoffs is a recently proposed powerful framework that effectively controls the false discovery rate (FDR) for variable selection. However, none of the existing knockoff solutions are directly suited to handle multivariate or high-dimensional functional data, which has become increasingly prevalent in various scientific applications. In this paper, we propose a novel functional model-X knockoffs selection framework tailored to sparse high-dimensional functional models, and show that our proposal can achieve the effective FDR control for any sample size. Furthermore, we illustrate the proposed functional model-X knockoffs selection procedure along with the associated theoretical guarantees for both FDR control and asymptotic power using examples of commonly adopted functional linear additive regression models and the functional graphical model. In the construction of functional knockoffs, we integrate essential components including the correlation operator matrix, the Karhunen-Loève expansion, and semidefinite programming, and develop executable algorithms. We demonstrate the superiority of our proposed methods over the competitors through both extensive simulations and the analysis of two brain imaging datasets.

Abstract:Knockoffs is a new framework for controlling the false discovery rate (FDR) in multiple hypothesis testing problems involving complex statistical models. While there has been great emphasis on Type-I error control, Type-II errors have been far less studied. In this paper we analyze the false negative rate or, equivalently, the power of a knockoff procedure associated with the Lasso solution path under an i.i.d. Gaussian design, and find that knockoffs asymptotically achieve close to optimal power with respect to an omniscient oracle. Furthermore, we demonstrate that for sparse signals, performing model selection via knockoff filtering achieves nearly ideal prediction errors as compared to a Lasso oracle equipped with full knowledge of the distribution of the unknown regression coefficients. The i.i.d. Gaussian design is adopted to leverage results concerning the empirical distribution of the Lasso estimates, which makes power calculation possible for both knockoff and oracle procedures.

Abstract:Clinical trials are primarily conducted to estimate causal effects, but the data collected can also be invaluable for additional research, such as identifying prognostic measures of disease or biomarkers that predict treatment efficacy. However, these exploratory settings are prone to false discoveries (type‐I errors) due to the multiple comparisons they entail. Unfortunately, many methods fail to address this issue, in part because the algorithms used are generally designed to optimize predictions and often only provide the measures used for variable selection, such as machine learning model importance scores, as a byproduct. To address the resulting unclear uncertainty in the selection sets, the knockoff framework offers a model‐agnostic, robust approach to variable selection with guaranteed type‐I error control. Here, we review the knockoff framework in the setting of clinical data, highlighting main considerations using simulation studies. We also extend the framework by introducing a novel knockoff generation method that addresses two main limitations of previously suggested methods relevant for clinical development settings. With this new method, we empirically obtain tighter bounds on type‐I error control and gain an order of magnitude in computational efficiency in mixed data settings. We demonstrate comparable selections to those of the competing method for identifying prognostic biomarkers for C‐reactive protein levels in patients with psoriatic arthritis in four clinical trials. Our work increases access to the knockoff framework for variable selection from clinical trial data. Hereby, this paper helps to address the current replicability crisis which can result in unnecessary research efforts, increased patient burden, and avoidable costs.

In addition, social budgets are being cut, while establishment of youth welfare departments in the eastern part of Germany has not been completed. The results of this investigation clearly show that in light of these problems, effective youth welfare is impossible.

Abstract:The knockoff filter is a recent false discovery rate (FDR) control method for high-dimensional linear models. We point out that knockoff has three key components: ranking algorithm, augmented design, and symmetric statistic, and each component admits multiple choices. By considering various combinations of the three components, we obtain a collection of variants of knockoff. All these variants guarantee finite-sample FDR control, and our goal is to compare their power. We assume a Rare and Weak signal model on regression coefficients and compare the power of different variants of knockoff by deriving explicit formulas of false positive rate and false negative rate. Our results provide new insights on how to improve power when controlling FDR at a targeted level. We also compare the power of knockoff with its propotype - a method that uses the same ranking algorithm but has access to an ideal threshold. The comparison reveals the additional price one pays by finding a data-driven threshold to control FDR.

Abstract:The Model-X knockoff procedure has recently emerged as a powerful approach for feature selection with statistical guarantees. The advantage of knockoff is that if we have a good model of the features X, then we can identify salient features without knowing anything about how the outcome Y depends on X. An important drawback of knockoffs is its instability: running the procedure twice can result in very different selected features, potentially leading to different conclusions. Addressing this instability is critical for obtaining reproducible and robust results. Here we present a generalization of the knockoff procedure that we call simultaneous multi-knockoffs. We show that multi-knockoff guarantees false discovery rate (FDR) control, and is substantially more stable and powerful compared to the standard (single) knockoff. Moreover we propose a new algorithm based on entropy maximization for generating Gaussian multi-knockoffs. We validate the improved stability and power of multi-knockoffs in systematic experiments. We also illustrate how multi-knockoffs can improve the accuracy of detecting genetic mutations that are causally linked to phenotypes.

Abstract:Recent discoveries suggest that our gut microbiome plays an important role in our health and wellbeing. However, the gut microbiome data are intricate; for example, the microbial diversity in the gut makes the data high-dimensional. While there are dedicated high-dimensional methods, such as the lasso estimator, they always come with the risk of false discoveries. Knockoffs are a recent approach to control the number of false discoveries. In this paper, we show that knockoffs can be aggregated to increase power while retaining sharp control over the false discoveries. We support our method both in theory and simulations, and we show that it can lead to new discoveries on microbiome data from the American Gut Project. In particular, our results indicate that several phyla that have been overlooked so far are associated with obesity.

Abstract:This paper develops a method based on model-X knockoffs to find conditional associations that are consistent across diverse environments, controlling the false discovery rate. The motivation for this problem is that large data sets may contain numerous associations that are statistically significant and yet misleading, as they are induced by confounders or sampling imperfections. However, associations consistently replicated under different conditions may be more interesting. In fact, consistency sometimes provably leads to valid causal inferences even if conditional associations do not. While the proposed method is flexible and can be deployed in a wide range of applications, this paper highlights its relevance to genome-wide association studies, in which consistency across populations with diverse ancestries mitigates confounding due to unmeasured variants. The effectiveness of this approach is demonstrated by simulations and applications to the UK Biobank data.

Abstract:In many research fields, researchers aim to identify significant associations between a set of explanatory variables and a response while controlling the false discovery rate (FDR). To this aim, we develop a fully Bayesian generalization of the classical model-X knockoff filter. Knockoff filter introduces controlled noise in the model in the form of cleverly constructed copies of the predictors as auxiliary variables. In our approach we consider the joint model of the covariates and the response and incorporate the conditional independence structure of the covariates into the prior distribution of the auxiliary knockoff variables. We further incorporate the estimation of a graphical model among the covariates, which in turn aids knockoffs generation and improves the estimation of the covariate effects on the response. We use a modified spike-and-slab prior on the regression coefficients, which avoids the increase of the model dimension as typical in the classical knockoff filter. Our model performs variable selection using an upper bound on the posterior probability of non-inclusion. We show how our model construction leads to valid model-X knockoffs and demonstrate that the proposed characterization is sufficient for controlling the BFDR at an arbitrary level, in finite samples. We also show that the model selection is robust to the estimation of the precision matrix. We use simulated data to demonstrate that our proposal increases the stability of the selection with respect to classical knockoff methods, as it relies on the entire posterior distribution of the knockoff variables instead of a single sample. With respect to Bayesian variable selection methods, we show that our selection procedure achieves comparable or better performances, while maintaining control over the FDR. Finally, we show the usefulness of the proposed model with an application to real data.

A Non-Parametric Method for Building Predictive Genetic Tests on High-Dimensional Data

Abstract:Objective: Predictive tests that capitalize on emerging genetic findings hold great promise for enhanced personalized healthcare. With the emergence of a large amount of data from genome-wide association studies (GWAS), interest has shifted towards high-dimensional risk prediction.Methods: To form predictive genetic tests on high-dimensional data, we propose a non-parametric method, called the ‘forward ROC method’. The method adopts a computationally efficient algorithm to search for environment risk factors, genetic predictors on the entire genome, and their possible interactions for an optimal risk prediction model, without relying on prior knowledge of known risk factors. An efficient yet powerful procedure is also incorporated into the method to handle missing data. Results:Through simulations and real data applications, we found our proposed method outperformed the existing approaches. We applied the new method to the Wellcome Trust rheumatoid arthritis GWAS dataset with a total of 460,547 markers. The results from the risk prediction analysis suggested important roles of HLA-DRB1 and PTPN22 in predicting rheumatoid arthritis. Conclusion: We proposed a powerful and robust approach for high-dimensional risk prediction. The new method will facilitate future risk prediction that considers a large number of predictors and their interaction for improved performance.

Abstract:This paper introduces a machine for sampling approximate model-X knockoffs for arbitrary and unspecified data distributions using deep generative models. The main idea is to iteratively refine a knockoff sampling mechanism until a criterion measuring the validity of the produced knockoffs is optimized; this criterion is inspired by the popular maximum mean discrepancy in machine learning and can be thought of as measuring the distance to pairwise exchangeability between original and knockoff features. By building upon the existing model-X framework, we thus obtain a flexible and model-free statistical tool to perform controlled variable selection. Extensive numerical experiments and quantitative tests confirm the generality, effectiveness, and power of our deep knockoff machines. Finally, we apply this new method to a real study of mutations linked to changes in drug resistance in the human immunodeficiency virus.
