Abstract:Eukaryogenesis, the origin of the eukaryotic cell, represents one of the fundamental evolutionary transitions in the history of life on earth. This event, which is estimated to have occurred over one billion years ago, remains rather poorly understood. While some well-validated examples of fossil microbial eukaryotes for this time frame have been described, these can provide only basic morphology and the molecular machinery present in these organisms has remained unknown. Complete and partial genomic information has begun to fill this gap, and is being used to trace proteins and cellular traits to their roots and to provide unprecedented levels of resolution of structures, metabolic pathways and capabilities of organisms at these earliest points within the eukaryotic lineage. This is essentially allowing a molecular paleontology. What has emerged from these studies is spectacular cellular complexity prior to expansion of the eukaryotic lineages. Multiple reconstructed cellular systems indicate a very sophisticated biology, which by implication arose following the initial eukaryogenesis event but prior to eukaryotic radiation and provides a challenge in terms of explaining how these early eukaryotes arose and in understanding how they lived. Here, we provide brief overviews of several cellular systems and the major emerging conclusions, together with predictions for subsequent directions in evolution leading to extant taxa. We also consider what these reconstructions suggest about the life styles and capabilities of these earliest eukaryotes and the period of evolution between the radiation of eukaryotes and the eukaryogenesis event itself.

Abstract:The origin of the eukaryotic cell, with its compartmentalized nature and generally large size compared with bacterial and archaeal cells, represents a cornerstone event in the evolution of complex life on Earth. In a process referred to as eukaryogenesis, the eukaryotic cell is believed to have evolved between approximately 1.8 and 2.7 billion years ago from its archaeal ancestors, with a symbiosis with a bacterial (proto-mitochondrial) partner being a key event. In the tree of life, the branch separating the first from the last common ancestor of all eukaryotes is long and lacks evolutionary intermediates. As a result, the timing and driving forces of the emergence of complex eukaryotic features remain poorly understood. During the past decade, environmental and comparative genomic studies have revealed vital details about the identity and nature of the host cell and the proto-mitochondrial endosymbiont, enabling a critical reappraisal of hypotheses underlying the symbiotic origin of the eukaryotic cell. Here we outline our current understanding of the key players and events underlying the emergence of cellular complexity during the prokaryote-to-eukaryote transition and discuss potential avenues of future research that might provide new insights into the enigmatic origin of the eukaryotic cell.

Abstract:Current evidence suggests that some form of cellular organization arose well before the time of the last universal common ancestor (LUCA). Standard phylogenetic analyses have shown that several protein families associated with membrane translocation, membrane transport, and membrane bioenergetics were very likely present in the proteome of the LUCA. Despite these cellular systems emerging prior to the LUCA, extant archaea, bacteria, and eukaryotes have significant differences in cellular infrastructure and the molecular functions that support it, leading some researchers to argue that true cellularity did not evolve until after the LUCA. Here, we use recently reconstructed minimal proteomes of the LUCA as well as the last archaeal common ancestor (LACA) and the last bacterial common ancestor (LBCA) to characterize the evolution of cellular systems along the first branches of the tree of life. We find that a broad set of functions associated with cellular organization were already present by the time of the LUCA. The functional repertoires of the LACA and LBCA related to cellular organization nearly doubled along each branch following the divergence of the LUCA. These evolutionary trends created the foundation for similarities and differences in cellular organization between the taxonomic domains that are still observed today.

Abstract:The early evolution of life spans an extensive period preceding the emergence of the first eukaryotic cell. This epoch, which transpired from 4.5 to 2.5 billion years ago, marked the advent of many fundamental cellular attributes and witnessed the existence of the Last Common Ancestor (LCA) of all life forms. Uncovering and reconstructing this elusive LCA's characteristics and genetic makeup represents a formidable challenge and a pivotal pursuit in early evolution. While most scientific accounts concur that the LCA resembles contemporary prokaryotes, its precise definition, genome composition, metabolic capabilities, and ecological niche remain subjects of contentious debate.

Abstract:The rise of multicellularity in the early evolution of life represents a major challenge for evolutionary biology. Guidance for finding answers has emerged from disparate fields, from phylogenetics to modelling and synthetic biology, but little is known about the potential origins of multicellular aggregates before genetic programmes took full control of developmental processes. Such aggregates should involve spatial organization of differentiated cells and the modification of flows and concentrations of metabolites within well-defined boundaries. Here, we show that, in an environment where limited nutrients and toxic metabolites are introduced, a population of cells capable of stochastic differentiation and differential adhesion can develop into multicellular aggregates with conflict mediation mechanisms and a complex internal structure. The morphospace of possible patterns is shown to be very rich, including proto-organisms that display a high degree of organizational complexity, far beyond simple heterogeneous populations of cells. Our findings reveal that there is a potentially enormous richness of organismal complexity between simple mixed cooperators and embodied living organisms.

Major evolutionary transitions before cells: A journey from molecules to organisms

Abstract:Basing on logical assumptions and necessary steps of complexification along biological evolution, we propose here an evolutionary path from molecules to cells presenting four ages and three major transitions. At the first age, the basic biomolecules were formed and become abundant. The first transition happened with the event of a chemical symbiosis between nucleic acids and peptides worlds, which marked the emergence of both life and the process of organic encoding. FUCA, the first living process, was composed of self-replicating RNAs linked to amino acids and capable to catalyze their binding. The second transition, from the age of FUCA to the age of progenotes, involved the duplication and recombination of proto-genomes, leading to specialization in protein production and the exploration of protein to metabolite interactions in the prebiotic soup. Enzymes and metabolic pathways were incorporated into biology from protobiotic reactions that occurred without chemical catalysts, step by step. Then, the fourth age brought origin of organisms and lineages, occurring when specific proteins capable to stackle together facilitated the formation of peptidic capsids. LUCA was constituted as a progenote capable to operate the basic metabolic functions of a cell, but still unable to interact with lipid molecules. We present evidence that the evolution of lipid interaction pathways occurred at least twice, with the development of bacterial-like and archaeal-like membranes. Also, data in literature suggest at least two paths for the emergence of DNA biosynthesis, allowing the stabilization of early life strategies in viruses, archaeas and bacterias. Two billion years later, the eukaryotes arouse, and after 1,5 billion years of evolution, they finally learn how to evolve multicellularity via tissue specialization.
Stem Life: A Framework for Understanding the Prebiotic-Biotic Transition

Abstract:Abiogenesis is frequently envisioned as a linear, ladder-like progression of increasingly complex chemical systems, eventually leading to the ancestors of extant cellular life. This "pre-cladistics" view is in stark contrast to the well-accepted principles of organismal evolutionary biology, as informed by paleontology and phylogenetics. Applying this perspective to origins, I explore the paradigm of "Stem Life," which embeds abiogenesis within a broader continuity of diversification and extinction of both hereditary lineages and chemical systems. In this new paradigm, extant life's ancestral lineage emerged alongside and was dependent upon many other complex prebiotic chemical systems, as part of a diverse and fecund prebiosphere. Drawing from several natural history analogies, I show how this shift in perspective enriches our understanding of Origins and directly informs debates on defining Life, the emergence of the Last Universal Common Ancestor (LUCA), and the implications of prebiotic chemical experiments.
The origin and early evolution of life in chemical complexity space

Abstract:Life can be viewed as a localized chemical system that sits on, or in the basin of attraction of, a metastable dynamical attractor state that remains out of equilibrium with the environment. Such a view of life allows that new living states can arise through chance changes in local chemical concentration (=mutations) that move points in space into the basin of attraction of a life state - the attractor being an autocatalytic sets whose essential (=keystone) species are produced at a higher rate than they are lost to the environment by diffusion, such that growth in expected. This conception of life yields several new insights and conjectures. (1) This framework suggests that the first new life states to arise are likely at interfaces where the rate of diffusion of keystone species is tied to a low-diffusion regime, while precursors and waste products diffuse at a higher rate. (2) There are reasons to expect that once the first life state arises, most likely on a mineral surface, additional mutations will generate derived life states with which the original state will compete. (3) I propose that in the resulting adaptive process there is a general tendency for higher complexity life states (i.e., ones that are further from being at equilibrium with the environment) to dominate a given mineral surface. (4) The framework suggests a simple and predictable path by which cells evolve and provides pointers on why such cells are likely to acquire particulate inheritance. Overall, the dynamical systems theoretical framework developed provides an integrated view of the origin and early evolution of life and supports novel empirical approaches.

Abstract:Eukaryotes have evolved to dominate the biosphere today, accounting for most documented living species and the vast majority of the Earth’s biomass. Consequently, understanding how these biologically complex organisms initially diversified in the Proterozoic Eon over 539 million years ago is a foundational question in evolutionary biology. Over the last 70 years, palaeontologists have sought to document the rise of eukaryotes with fossil evidence. However, the delicate and microscopic nature of their sub-cellular features affords early eukaryotes diminished preservation potential. Chemical biomarker signatures of eukaryotes and the genetics of living eukaryotes have emerged as complementary tools for reconstructing eukaryote ancestry. In this review, we argue that exceptionally preserved Proterozoic microfossils are critical to interpreting these complementary tools, providing crucial calibrations to molecular clocks and testing hypotheses of palaeoecology. We highlight recent research on their preservation and biomolecular composition that offers new ways to enhance their utility.

Universal biology and the statistical mechanics of early life

Abstract:All known life on the Earth exhibits at least two non-trivial common features: the canonical genetic code and biological homochirality, both of which emerged prior to the Last Universal Common Ancestor state. This article describes recent efforts to provide a narrative of this epoch using tools from statistical mechanics. During the emergence of self-replicating life far from equilibrium in a period of chemical evolution, minimal models of autocatalysis show that homochirality would have necessarily co-evolved along with the efficiency of early-life self-replicators. Dynamical system models of the evolution of the genetic code must explain its universality and its highly refined error-minimization properties. These have both been accounted for in a scenario where life arose from a collective, networked phase where there was no notion of species and perhaps even individuality itself. We show how this phase ultimately terminated during an event sometimes known as the Darwinian transition, leading to the present epoch of tree-like vertical descent of organismal lineages. These examples illustrate concrete examples of universal biology: the quest for a fundamental understanding of the basic properties of living systems, independent of precise instantiation in chemistry or other media. Abstract:The evolution of multicellularity is a premier example of phenotypic convergence: simple multicellularity evolved independently many times, and complex multicellular phenotypes are found in several distant groups. Furthermore, both animal and plant lineages have independently reached extreme levels of morphological, functional, and developmental complexity. This study explores the genetic basis for the parallel evolution of complex multicellularity and development in the animal and green plant (i.e., green algae and land plants) lineages. Specifically, the study (i) identifies the SAND domain—a DNA-binding domain with important roles in the regulation of cell proliferation and differentiation, as unique to animals, green algae, and land plants; and (ii) suggests that the parallel deployment of this ancestral domain in similar regulatory roles could have contributed to the independent evolution of complex development in these distant groups. Given the deep animal-green plant divergence, the limited distribution of the SAND domain is best explained by invoking a lateral gene transfer (LGT) event from a green alga to an early metazoan. The presence of a sequence motif specifically shared by a family of SAND-containing transcription factors involved in the evolution of complex multicellularity in volvocine algae and two types of SAND proteins that emerged early in the evolution of animals is consistent with this scenario. Overall, these findings imply that (i) in addition to be involved in the evolution of similar phenotypes, deep homologous sequences can also contribute to shaping parallel evolutionary trajectories in distant lineages, and (ii) LGT could provide an additional source of latent homologous sequences that can be deployed in analogous roles and affect the evolutionary potentials of distantly related groups.

Abstract:While all organisms on Earth descend from a common ancestor, there is no consensus on whether the origin of this ancestral self-replicator was a one-off event or whether it was only the final survivor of multiple origins. Here we use the digital evolution system Avida to study the origin of self-replicating computer programs. By using a computational system, we avoid many of the uncertainties inherent in any biochemical system of self-replicators (while running the risk of ignoring a fundamental aspect of biochemistry). We generated the exhaustive set of minimal-genome self-replicators and analyzed the network structure of this fitness landscape. We further examined the evolvability of these self-replicators and found that the evolvability of a self-replicator is dependent on its genomic architecture. We studied the differential ability of replicators to take over the population when competed against each other (akin to a primordial-soup model of biogenesis) and found that the probability of a self-replicator out-competing the others is not uniform. Instead, progenitor (most-recent common ancestor) genotypes are clustered in a small region of the replicator space. Our results demonstrate how computational systems can be used as test systems for hypotheses concerning the origin of life.

Abstract:Oxygen oases were the ecological niches where the evolutionary processes that led to the emergence of the first multicellular animals probably took place. These oases likely appeared in zones of maximum photosynthesis at depths of 10–30 meters in the pelagic zone and on the sea bottom, due to the delay in the release of oxygen from seawater into the atmosphere. The likelihood of the emergence of multicellularity among choanoflagellates, ancestral to Metazoa, is supported by their wide range of life forms, which through various morphogenetic pathways developed the main archetypes postulated by the hypotheses of Phagocytella, Gastraea, Synzoospores and their modifications.

The Origin(s) of Cell: Some Radical New Hypotheses

Abstract:The central mechanism of biological evolution, variation-selection-inheritance (VSI), is one of the most universal mechanisms known. Much of our understanding of VSI, however, has been dominated by the Neo-Darwinian Modern Synthesis with a rather narrow understanding of what constitutes variation, selection, and inheritance. This unduly narrow understanding of VSI might have been a key cause behind our failure to adequately explain some critical puzzles in biological evolution, from the origin of the first cell to the origin of the eukaryotes, the puzzling biology of metabolism, apoptosis, aging, and cancer in metazoan.I broaden our understanding of VSI, in a spirit that is somewhat similar to several recent contributions and then extend this broadened view of VSI to its natural starting point: the origin of the First Universal Cell Ancestor (FUCA). I advance three principal arguments. First, survival comes before replication. Before the coming of reproducer and replicator, there must be survivors, to paraphrase Szathmary and Maynard Smith (1997). Second, natural selection, especially the non-Darwinian kind, can operate without replication or even metabolism, as long as different molecules, complexes, and vesicles have differential survival rate within a system. Third, merger and acquisition, via breaking-and-re-encapsulation, endocytosis, endosymbiosis, and processes similar to them, had been a far more powerful force of variation and selection in the pre-Darwinian period of evolution that led to LUCA and long before eukaryogenesis. Endosymbiosis therefore had been a far more foundational force than even Lynn Margulis and many of her supporters have appreciated. Our thesis thus goes beyond Woese’s emphasis of horizontal gene transfer (HGT) and actually subsumes HGT with Margulis’ emphasis of endosymbiosis. Combing these three new perspectives with other perspectives and evidence sheds important new light upon the origin of FUCA, the singular water-shedding moment in the evolution of life.

Abstract:The evolution of multicellular life spurred evolutionary radiations, fundamentally changing many of Earth's ecosystems. Yet little is known about how early steps in the evolution of multicellularity affect eco-evolutionary dynamics. Through long-term experimental evolution, we observed niche partitioning and the adaptive divergence of two specialized lineages from a single multicellular ancestor. Over 715 daily transfers, snowflake yeast were subjected to selection for rapid growth, followed by selection favouring larger group size. Small and large cluster-forming lineages evolved from a monomorphic ancestor, coexisting for over ~4,300 generations, specializing on divergent aspects of a trade-off between growth rate and survival. Through modelling and experimentation, we demonstrate that coexistence is maintained by a trade-off between organismal size and competitiveness for dissolved oxygen. Taken together, this work shows how the evolution of a new level of biological individuality can rapidly drive adaptive diversification and the expansion of a nascent multicellular niche, one of the most historically impactful emergent properties of this evolutionary transition.

Abstract:The origin and early evolution of eukaryotes are one of the major transitions in the evolution of life on earth. One of its most interesting aspects is the emergence of cellular organelles, their dynamics, their functions, and their divergence. Cell compartmentalization and architecture in prokaryotes is a less understood complex property. In eukaryotes it is related to cell size, specific genomic architecture, evolution of cell cycles, biogenesis of membranes and endosymbiotic processes. Explaining cell evolution through form and function demands an interdisciplinary approach focused on microbial diversity, phylogenetic and functional cell biology. Two centuries of views on eukaryotic origin have completed the disciplinary tools necessarily to answer these questions. We have moved from Haeckel SCALA NATURAE to the un-rooted tree of life. However, the major relations among cell domains are still elusive and keep the nature of eukaryotic ancestor enigmatic. A Fundamentally New Perspective on the Origin and Evolution of Life

Abstract:Darwin's hypothesis that all extant life forms are descendants of a last common ancestor cell and diversification of life forms results from gradual mutation plus natural selection represents a mainstream view that has influenced biology and even society for over a century. However, this Darwinian view on life is contradicted by many observations and lacks a plausible physico-chemical explanation. Strong evidence suggests that the common ancestor cell hypothesis is the most fundamental flaw of Darwinism. By contrast, a totally different perspective on origin and evolution of life claims that cellular life forms were descendants of already diversified acellular life forms. Independently originated life forms evolve largely in some parallel ways even though they also interact with each other. Some evolutionary "gaps" naturally exist among evolutionary lines. Similarity may not be the only result of phylogenetic inheritance but may be a result of a convergent mechanism of origin and evolution. Evolution is not a random process but follows some basic physico-chemical principles as a result of the interplay of both energy and entropy on matter.

Foundations for reconstructing early microbial life

Abstract:For more than 3.5 billion years, life experienced dramatic environmental extremes on Earth. These include shifts from oxygen-less to over-oxygenated atmospheres and cycling between hothouse conditions and global glaciations. Meanwhile, an ecological revolution took place. The planet evolved from one dominated by microbial life to one containing the plants and animals that are most familiar today. The activities of many key cellular inventions evolved early in the history of life, collectively defining the nature of our biosphere and underpinning human survival. There is a critical need for a new disciplinary synthesis to reveal how microbes and their molecular systems survived ever changing global conditions over deep time. This review critically examines our current understanding of early microbial life and describes the foundations of an emerging area in microbiology and evolutionary synthetic biology to reconstruct the earliest microbial innovations.

Abstract:The origin of eukaryotes remains a central enigma in biology. Ongoing debates agree on the pivotal role of a symbiosis between an alpha-proteobacterium and an Asgard archaeon. However, the involvement of other bacterial partners as significant donors of genetic material, or the role of interactions with viruses remain contentious. To address these questions, we employed advanced phylogenomic approaches and comprehensive datasets spanning the known diversity of cellular life and viruses. Our analysis provided an updated reconstruction of the last eukaryotic common ancestor (LECA) proteome, in which we traced the phylogenetic origin of each protein family. We found compelling evidence for multiple waves of horizontal gene transfer from diverse bacterial and viral donors, with some likely preceding the mitochondrial endosymbiosis. We inferred the proteomes of the potential major donors and their functional contributions to LECA. Our findings underscore the contribution of horizontal gene transfers in shaping the proteomes of pre-LECA ancestors and hint to a facilitating role of Nucleocytoviricota viruses. Altogether, our results suggest ancient eukaryotes originated within complex microbial ecosystems through a succession of symbiotic interactions that left a footprint of horizontally transferred genes.

Abstract:The origin of life entails a continuum from simple prebiotic chemistry to cells with genes and molecular machines. Using life as a guide to this continuum, we consider how selection could promote increased complexity before the emergence of genes. Structured, far-from-equilibrium environments such as hydrothermal systems drive the reaction between CO 2 and H 2 to form organics that self-organize into protocells. CO 2 fixation within protocells generates a reaction network with a topology that prefigures the universal core of metabolism. Positive feedback loops amplify flux through this network, giving a metabolic heredity that promotes growth. Patterns in the genetic code show that genes and proteins arose through direct biophysical interactions between amino acids and nucleotides in this protometabolic network. Random genetic sequences template nonrandom peptides, producing selectable function in growing protocells. This context-dependent emergence of information gives rise seamlessly to an autotrophic last universal common ancestor.
