Abstract:Antifreeze proteins (AFPs) are the subset of ice binding proteins indispensable for the species living in extreme cold weather. These proteins bind to the ice crystals, hindering their growth into large ice lattice that could cause physical damage. There are variety of AFPs found in numerous organisms and due to the heterogeneous sequence characteristics, AFPs are found to demonstrate a high degree of diversity, which makes their prediction a challenging task. Herein, we propose a machine learning framework to deal with this vigorous and diverse prediction problem using the manifolding learning through composition of k-spaced amino acid pairs. We propose to use the deep neural network with skipped connection and ReLU non-linearity to learn the non-linear mapping of protein sequence descriptor and class label. The proposed antifreeze protein prediction method called AFP-CKSAAP has shown to outperform the contemporary methods, achieving excellent prediction scores on standard dataset. The main evaluator for the performance of the proposed method in this study is Youden’s index whose high value is dependent on both sensitivity and specificity. In particular, AFP-CKSAAP yields a Youden’s index value of 0.82 on the independent dataset, which is better than previous methods.
VotePLMs-AFP: Identification of antifreeze proteins using transformer-embedding features and ensemble learning

Abstract:Antifreeze proteins (AFPs) are a unique class of biomolecules capable of protecting other proteins, cell membranes, and cellular structures within organisms from damage caused by freezing conditions. Given the significance of AFPs in various domains such as biotechnology, agriculture, and medicine, several machine learning methods have been developed to identify AFPs. However, due to the complexity and diversity of AFPs, the predictive performance of existing methods is limited. Therefore, there is an urgent need to develop an efficient and rapid computational method for accurately predicting AFPs. In this study, we proposed a novel predictor based on transformer-embedding features and ensemble learning for the identification of AFPs, termed VotePLMs-AFP. Firstly, three types of feature descriptors were extracted from pre-trained protein language models (PLMs) during the feature extraction process. Subsequently, we analyzed six combinations generated by these three embeddings to explore the optimal feature set, which was input into the soft voting-based ensemble learning classifier for the identification of AFPs. Finally, we evaluated the model on the two benchmark datasets. The experimental results show that our model achieves high prediction accuracy in 10-fold cross-validation (CV) and independent set testing, outperforming existing state-of-the-art methods. Therefore, our model could serve as an effective tool for predicting AFPs.
Central nervous system metastases in HER-2 positive metastatic breast cancer patients treated with trastuzumab: incidence, survival, and risk factors.

Abstract:BACKGROUND A higher incidence of central nervous system (CNS) metastases in HER-2-positive metastatic breast cancer (MBC) has recently been reported. MATERIALS AND METHODS Aims of this observational study were to evaluate the incidence of CNS metastases in HER-2-positive MBC patients, to define the outcome of patients with CNS metastases, and to identify the risk factors for CNS relapse. RESULTS Between April 1999 and June 2005 we treated 122 consecutive HER-2-positive MBC patients with chemotherapy and trastuzumab. At a median follow-up of 28 months from the occurrence of metastatic disease, 43 patients (35.2%) developed CNS metastases. The median time to death from the diagnosis of CNS metastases was 23.46 months. At multivariate analysis we found that only premenopausal status at diagnosis of breast cancer and visceral metastases as the dominant site at relapse were significantly associated with a higher risk for CNS metastases. CONCLUSION The CNS metastasis incidence is very high in HER-2-positive MBC, but the survival after CNS relapse in these patients is longer than in patients unselected for HER-2 status, because of the better control of extracranial disease obtained by trastuzumab. The identified risk factors for CNS relapse could allow us to select a subgroup of HER-2-positive MBC patients as candidates for active surveillance for CNS progression (by computed tomography or magnetic resonance imaging) and/or as candidates for accrual in trials of prevention of CNS relapse.
Prediction of anti-freezing proteins from their evolutionary profile

Abstract:Abstract Background Antifreeze proteins (AFPs) are a group of proteins that inhibit body fluids from growing to ice crystals and thus improve biological antifreeze ability. It is vital to the survival of living organisms in extremely cold environments. However, little research is performed on sequences feature extraction and selection for antifreeze proteins classification in the structure and function prediction, which is of great significance. Results In this paper, to predict the antifreeze proteins, a feature representation of weighted generalized dipeptide composition (W-GDipC) and an ensemble feature selection based on two-stage and multi-regression method (LRMR-Ri) are proposed. Specifically, four feature selection algorithms: Lasso regression, Ridge regression, Maximal information coefficient and Relief are used to select the feature sets, respectively, which is the first stage of LRMR-Ri method. If there exists a common feature subset among the above four sets, it is the optimal subset; otherwise we use Ridge regression to select the optimal subset from the public set pooled by the four sets, which is the second stage of LRMR-Ri. The LRMR-Ri method combined with W-GDipC was performed both on the antifreeze proteins dataset (binary classification), and on the membrane protein dataset (multiple classification). Experimental results show that this method has good performance in support vector machine (SVM), decision tree (DT) and stochastic gradient descent (SGD). The values of ACC, RE and MCC of LRMR-Ri and W-GDipC with antifreeze proteins dataset and SVM classifier have reached as high as 95.56%, 97.06% and 0.9105, respectively, much higher than those of each single method: Lasso, Ridge, Mic and Relief, nearly 13% higher than single Lasso for ACC. Conclusion The experimental results show that the proposed LRMR-Ri and W-GDipC method can significantly improve the accuracy of antifreeze proteins prediction compared with other similar single feature methods. In addition, our method has also achieved good results in the classification and prediction of membrane proteins, which verifies its widely reliability to a certain extent.

Abstract:Species living in the extreme cold environment fight against the harsh conditions using antifreeze proteins (AFPs), that manipulates the freezing mechanism of water in more than one way. This amazing nature of AFP turns out to be extremely useful in several industrial and medical applications. The lack of similarity in their structure and sequence makes their prediction an arduous task and identifying them experimentally in the wet-lab is time-consuming and expensive. In this research, we propose a computational framework for the prediction of AFPs which is essentially based on a sample-specific classification method using the sparse reconstruction. A linear model and an over-complete dictionary matrix of known AFPs are used to predict a sparse class-label vector that provides a sample-association score. Delta-rule is applied for the reconstruction of two pseudo-samples using lower and upper parts of the sample-association vector and based on the minimum recovery score, class labels are assigned. We compare our approach with contemporary methods on a standard dataset and the proposed method is found to outperform in terms of Balanced accuracy and Youden's index. Abstract:In extreme cold weather, living organisms produce Antifreeze Proteins (AFPs) to counter the otherwise lethal intracellular formation of ice. Structures and sequences of various AFPs exhibit a high degree of heterogeneity, consequently the prediction of the AFPs is considered to be a challenging task. In this research, we propose to handle this arduous manifold learning task using the notion of localized processing. In particular an AFP sequence is segmented into two sub-segments each of which is analyzed for amino acid and di-peptide compositions. We propose to use only the most significant features using the concept of information gain (IG) followed by a random forest classification approach. The proposed RAFP-Pred achieved an excellent performance on a number of standard datasets. We report a high Youden's index (sensitivity+specificity-1) value of 0.75 on the standard independent test data set outperforming the AFP-PseAAC, AFP\_PSSM, AFP-Pred and iAFP by a margin of 0.05, 0.06, 0.14 and 0.68 respectively. The verification rate on the UniProKB dataset is found to be 83.19\% which is substantially superior to the 57.18\% reported for the iAFP method.

Abstract:Recently, peptide-based drugs have gained unprecedented interest in discovering and developing antifungal drugs due to their high efficacy, broad-spectrum activity, low toxicity and few side effects. However, it is time-consuming and expensive to identify antifungal peptides (AFPs) experimentally. Therefore, computational methods for accurately predicting AFPs are highly required. In this work, we develop AFP-MFL, a novel deep learning model that predicts AFPs only relying on peptide sequences without using any structural information. AFP-MFL first constructs comprehensive feature profiles of AFPs, including contextual semantic information derived from a pre-trained protein language model, evolutionary information, and physicochemical properties. Subsequently, the co-attention mechanism is utilized to integrate contextual semantic information with evolutionary information and physicochemical properties separately. Extensive experiments show that AFP-MFL outperforms state-of-the-art models on four independent test datasets. Furthermore, the SHAP method is employed to explore each feature contribution to the AFPs prediction. Finally, a user-friendly web server of the proposed AFP-MFL is developed and freely accessible at http://inner.wei-group.net/AFPMFL/, which can be considered as a powerful tool for the rapid screening and identification of novel AFPs.

Abstract:Accurately predicting protein-ATP binding residues is critical for protein function annotation and drug discovery. Computational methods dedicated to the prediction of binding residues based on protein sequence information have exhibited notable advancements in predictive accuracy. Nevertheless, these methods continue to grapple with several formidable challenges, including limited means of extracting more discriminative features and inadequate algorithms for integrating protein and residue information. To address the problems, we propose ATP-Deep, a novel protein-ATP binding residues predictor. ATP-Deep harnesses the capabilities of unsupervised pre-trained language models and incorporates domain-specific evolutionary context information from homologous sequences. It further refines the embedding at the residue level through integration with corresponding protein-level information and employs a contextual-based co-attention mechanism to adeptly fuse multiple sources of features. The performance evaluation results on the benchmark datasets reveal that ATP-Deep achieves an AUC of 0.954 and 0.951, respectively, surpassing the performance of the state-of-the-art model. These findings underscore the effectiveness of assimilating protein-level information and deploying a contextual-based co-attention mechanism grounded in context to bolster the prediction performance of protein-ATP binding residues.

Abstract:Proteins are among the most essential molecules in the living body and are irreplaceable in various biological processes that sustain life. Predicting their functions is essential for understanding the molecular mechanisms of cellular life activities. With the widespread use of second-generation highthroughput sequencing technologies, more and more protein sequence data are being rapidly sequenced and shared. The rapid accumulation and update of these data provide a more substantial and diverse data foundation for protein function prediction research. Traditisonal biological experimental methods are the most reliable way to determine protein function. However, relying solely on manual experimental methods to test unknown protein functions individually suffers from a high workload and long lead time. Therefore, a deep learning-based protein function prediction model called DeepLA was proposed in this paper. Firstly, the model encodes protein sequences in One-hot and uses the Position-Specific Iterative Basic Local Alignment Search Tool (PSI-BLAST) algorithm to perform a comparative search to obtain a Position-Specific Scoring Matrix (PSSM) containing protein evolutionary information. Next, the protein feature vectors were fed into a multi-channel model consisting of a convolutional neural network, a bidirectional long- and short-term memory network, and a self-attentive mechanism for feature extraction to achieve the protein function prediction task. The results showed that DeepLA exhibited good performance in the Molecular Function(MF) and Biological Process (BP) categories with values of 0.556 and 0.488 on the publicly available dataset CAFA3, respectively, which were 5.8% and 8.0% higher than other models.
deepAMPNet: a novel antimicrobial peptide predictor employing AlphaFold2 predicted structures and a bi-directional long short-term memory protein language model

Abstract:Background: Global public health is seriously threatened by the escalating issue of antimicrobial resistance (AMR). Antimicrobial peptides (AMPs), pivotal components of the innate immune system, have emerged as a potent solution to AMR due to their therapeutic potential. Employing computational methodologies for the prompt recognition of these antimicrobial peptides indeed unlocks fresh perspectives, thereby potentially revolutionizing antimicrobial drug development. Methods: In this study, we have developed a model named as deepAMPNet. This model, which leverages graph neural networks, excels at the swift identification of AMPs. It employs structures of antimicrobial peptides predicted by AlphaFold2, encodes residue-level features through a bi-directional long short-term memory (Bi-LSTM) protein language model, and constructs adjacency matrices anchored on amino acids' contact maps. Results: In a comparative study with other state-of-the-art AMP predictors on two external independent test datasets, deepAMPNet outperformed in accuracy. Furthermore, in terms of commonly accepted evaluation matrices such as AUC, Mcc, sensitivity, and specificity, deepAMPNet achieved the highest or highly comparable performances against other predictors. Conclusion: deepAMPNet interweaves both structural and sequence information of AMPs, stands as a high-performance identification model that propels the evolution and design in antimicrobial peptide pharmaceuticals. Abstract:<p>With the application of new high throughput sequencing technology, a large number of protein sequences is becoming available. Determination of the functional characteristics of these proteins by experiments is an expensive endeavor that requires a lot of time. Furthermore, at the organismal level, such kind of experimental functional analyses can be conducted only for a very few selected model organisms. Computational function prediction methods can be used to fill this gap. The functions of proteins are classified by Gene Ontology (GO), which contains more than 40,000 classifications in three domains, Molecular Function (MF), Biological Process (BP), and Cellular Component (CC). Additionally, since proteins have many functions, function prediction represents a multi-label and multi-class problem. We developed a new method to predict protein function from sequence. To this end, natural language model was used to generate word embedding of sequence and learn features from it by deep learning, and additional features to locate every protein. Our method uses the dependencies between GO classes as background information to construct a deep learning model. We evaluate our method using the standards established by the Computational Assessment of Function Annotation (CAFA) and have noticeable improvement over several algorithms, such as FFPred, DeepGO, GoFDR and other methods compared on the CAFA3 datasets.</p>

Deep spatial representation learning of polyamide nanofiltration membranes

Abstract:Machine learning overfitting caused by data scarcity greatly limits the application of chemical artificial intelligence in membrane materials. As the original data for thin film polyamide nanofiltration membranes is limited, here we propose to extract the natural features of monomer molecular structures and rationally distort them to augment the data availability. This few-shot learning method allows a chemical engineering project to leverage the powerful fit of deep learning without big data at the outset, which is advantageous over traditional machine learning models. The rejection and flux predictions of polyamide nanofiltration membranes are practiced by the molecular augmentation in deep learning. Convergence of loss function indicates that the model is effectively optimized. Correlation coefficients over 0.80 and the mean relative error below 5% prove an accurate prediction of nanofiltration performance. The success of predicting nanofiltration membrane performances is widely instructive for molecule and material science.

Abstract:Allergies have become an emerging public health problem worldwide. The most effective way to prevent allergies is to find the causative allergen at the source and avoid re-exposure. However, most of the current computational methods used to identify allergens were based on homology or conventional machine learning methods, which were inefficient and still had room to be improved for the detection of allergens with low homology. In addition, few methods based on deep learning were reported, although deep learning has been successfully applied to several tasks in protein sequence analysis. In the present work, a deep neural network-based model, called DeepAlgPro, was proposed to identify allergens. We showed its great accuracy and applicability to large-scale forecasts by comparing it to other available tools. Additionally, we used ablation experiments to demonstrate the critical importance of the convolutional module in our model. Moreover, further analyses showed that epitope features contributed to model decision-making, thus improving the model's interpretability. Finally, we found that DeepAlgPro was capable of detecting potential new allergens. Overall, DeepAlgPro can serve as powerful software for identifying allergens.
iACP-DFSRA: Identification of Anticancer Peptides Based on a Dual-channel Fusion Strategy of ResCNN and Attention

Abstract:Anticancer peptides (ACPs) have been widely applied in the treatment of cancer owing to good safety, rational side effects, and high selectivity. However, the number of ACPs that have been experimentally validated is limited as identification of ACPs is extremely expensive. Hence, accurate and cost-effective identification methods for ACPs are urgently needed. In this work, we proposed a deep learning-based model, named iACP-DFSRA, for ACPs identification. Specifically, we adopted two kinds of sequence embedding technologies, ProtBert_BFD pre-training language model and handcrafted features to encode protein sequences. Then, the LightGBM was used for feature selection, and the selected features were input into ResCNN and Attention mechanism, respectively, to extract local and global features. Finally, the concatenate features were deeply fused by using the Attention mechanism to allow key features to be paid more attention to by the model and make predictions by fully connected layer. The results of 10-fold cross-validation demonstrated that the iACP-DFSRA model delivered improved results in most metrics with Sp of 94.15%, Sn of 95.32%, Acc of 94.74% and MCC of 89.48% compared to the latest AACFlow model. Indeed, the iACP-DFSRA model is the only model with Acc > 90% and MCC > 80% on this independent test dataset. Furthermore, we have further demonstrated the superiority of our model on additional datasets. In addition, t-SNE and SHAP interpretation analysis demonstrated that it is crucial to use two channels for feature extraction and use the Attention mechanism for deep fusion, which helps the iACP-DFSRA to predict ACPs more effectively.

Abstract:Inflammation is a biological response to harmful stimuli, aiding in the maintenance of tissue homeostasis. However, excessive or persistent inflammation can precipitate a myriad of pathological conditions. Although current treatments such as NSAIDs, corticosteroids, and immunosuppressants are effective, they can have side effects and resistance issues. In this backdrop, anti-inflammatory peptides (AIPs) have emerged as a promising therapeutic approach against inflammation. Leveraging machine learning methods, we have the opportunity to accelerate the discovery and investigation of these AIPs more effectively. In this study, we proposed an advanced framework by ensemble machine learning and deep learning for AIP prediction. Initially, we constructed three individual models with extremely randomized trees (ET), gated recurrent unit (GRU), and convolutional neural networks (CNNs) with attention mechanism and then used stacking architecture to build the final predictor. By utilizing various sequence encodings and combining the strengths of different algorithms, our predictor demonstrated exemplary performance. On our independent test set, our model achieved an accuracy, MCC, and F1-score of 0.757, 0.500, and 0.707, respectively, clearly outperforming other contemporary AIP prediction methods. Additionally, our model offers profound insights into the feature interpretation of AIPs, establishing a valuable knowledge foundation for the design and development of future anti-inflammatory strategies.

Abstract:The disease caused by infection with the SARS-CoV-2 virus is threatening people's health and lives. Antimicrobial peptides (AMPs) with anti-coronavirus (anti-CoV) functions may be potentially effective therapeutics for the treatment of infected coronaviruses. Due to the complexity of experimental methods, it is particularly important to identify anti-CoV peptides by computational techniques. In this paper, we propose a new predictive model, called AntiCVP-Deep. First, six feature extraction methods are used to obtain the original feature vector of antimicrobial peptides, and K-means SMOTE is used to handle imbalance data. Then, the processed balanced sample data is passed through the input gate, forget gate and output gate of a bidirectional long short-term memory network (BILSTM) to select optimal features. Next, the important antimicrobial peptides information is given a higher weight through the self-attention mechanism, which enhances the model's ability to learn features. Finally, the data from self-attention layer are input into fully connected neural network (FCN) to predict anti-CoV peptides. The AUC values of the four datasets all reach above 98%. The geometric mean (GMean) of antivirus, non-AVP, non-AMP and all-Neg recognition on the independent test sets reach 90.05%, 92.63%, 99.46% and 91.24%, respectively. This experimental result shows that the AntiCVP-Deep method is helpful for identifying anti-CoV peptides and has better predictive performance compared to other existing predictive models.

Abstract:Membrane fouling, a critical issue in membrane performance associated with proteins, is often difficult to analyze due to limited knowledge of contamination scenarios. This study uses a one-dimensional convolutional neural network (ODCNN) to examine the complex relationships among membrane properties, protein characteristics, and operational parameters, aiming to elucidate the dynamics of protein-related contamination. To improve the predictive performance of the deep learning model, we propose a novel strategy that learns numerical and categorical features in sequence. Compared with the other seven conventional models, our results reveal that the ODCNN model shows the best performance, which achieves impressive coefficients of determination, reaching 0.833 for flux and 0.723 for protein rejection, indicating the model’s robustness even when dealing with incomplete information on membrane fouling. To mitigate the issue of insufficient data, we applied the Synthetic Minority Over-Sampling Technique to increase the dataset’s diversity, validating this approach with experimental evidence. To improve the interpretability of the model, we used the Shapley Additive exPlanations method to assess the contribution of various features, which revealed that membrane pore size, protein concentration, transmembrane pressure, and crossflow velocity are key factors influencing both flux and protein retention. We also analyzed the causes and assessed the degree of contamination according to the degree of their influence. By leveraging machine learning techniques to analyze and predict membrane filtration performance, particularly concerning protein fouling, this study demonstrates significant potential for practical applications in environments with limited information. This innovative approach is poised to contribute to ongoing advancements in membrane filtration technology and offers a promising pathway for enhancing the understanding and management of membrane fouling.
