Abstract:Designing RNA molecules has garnered recent interest in medicine, synthetic biology, biotechnology and bioinformatics since many functional RNA molecules were shown to be involved in regulatory processes for transcription, epigenetics and translation. Since an RNA's function depends on its structural properties, the RNA Design problem is to find an RNA sequence which satisfies given structural constraints. Here, we propose a new algorithm for the RNA Design problem, dubbed LEARNA. LEARNA uses deep reinforcement learning to train a policy network to sequentially design an entire RNA sequence given a specified target structure. By meta-learning across 65000 different RNA Design tasks for one hour on 20 CPU cores, our extension Meta-LEARNA constructs an RNA Design policy that can be applied out of the box to solve novel RNA Design tasks. Methodologically, for what we believe to be the first time, we jointly optimize over a rich space of architectures for the policy network, the hyperparameters of the training procedure and the formulation of the decision process. Comprehensive empirical results on two widely-used RNA Design benchmarks, as well as a third one that we introduce, show that our approach achieves new state-of-the-art performance on the former while also being orders of magnitudes faster in reaching the previous state-of-the-art performance. In an ablation study, we analyze the importance of our method's different components.

Abstract:Abstract Motivation RNA design is a key technique to achieve new functionality in fields like synthetic biology or biotechnology. Computational tools could help to find such RNA sequences but they are often limited in their formulation of the search space. Results In this work, we propose partial RNA design, a novel RNA design paradigm that addresses the limitations of current RNA design formulations. Partial RNA design describes the problem of designing RNAs from arbitrary RNA sequences and structure motifs with multiple design goals. By separating the design space from the objectives, our formulation enables the design of RNAs with variable lengths and desired properties, while still allowing precise control over sequence and structure constraints at individual positions. Based on this formulation, we introduce a new algorithm, libLEARNA, capable of efficiently solving different constraint RNA design tasks. A comprehensive analysis of various problems, including a realistic riboswitch design task, reveals the outstanding performance of libLEARNA and its robustness. RDesign: Hierarchical Data-efficient Representation Learning for Tertiary Structure-based RNA Design

Abstract:While artificial intelligence has made remarkable strides in revealing the relationship between biological macromolecules' primary sequence and tertiary structure, designing RNA sequences based on specified tertiary structures remains challenging. Though existing approaches in protein design have thoroughly explored structure-to-sequence dependencies in proteins, RNA design still confronts difficulties due to structural complexity and data scarcity. Moreover, direct transplantation of protein design methodologies into RNA design fails to achieve satisfactory outcomes although sharing similar structural components. In this study, we aim to systematically construct a data-driven RNA design pipeline. We crafted a large, well-curated benchmark dataset and designed a comprehensive structural modeling approach to represent the complex RNA tertiary structure. More importantly, we proposed a hierarchical data-efficient representation learning framework that learns structural representations through contrastive learning at both cluster-level and sample-level to fully leverage the limited data. By constraining data representations within a limited hyperspherical space, the intrinsic relationships between data points could be explicitly imposed. Moreover, we incorporated extracted secondary structures with base pairs as prior knowledge to facilitate the RNA design process. Extensive experiments demonstrate the effectiveness of our proposed method, providing a reliable baseline for future RNA design tasks. Abstract:The active functionalities of RNA are recognized to be heavily dependent on the structure and sequence. Therefore, a model that can accurately evaluate a design by giving RNA sequence-structure pairs would be a valuable tool for many researchers. Machine learning methods have been explored to develop such tools, showing promising results. However, two key issues remain. Firstly, the performance of machine learning models is affected by the features used to characterize RNA. Currently, there is no consensus on which features are the most effective for characterizing RNA sequence-structure pairs. Secondly, most existing machine learning methods extract features describing entire RNA molecule. We argue that it is essential to define additional features that characterize nucleotides and specific sections of RNA structure to enhance the overall efficacy of the RNA design process.

Abstract:Ribonucleic acid (RNA) design is the inverse of RNA folding. RNA folding aims to identify the most likely secondary structure into which a given strand of nucleotides will fold. RNA design algorithms, on the other hand, attempt to design a strand of nucleotides that will fold into a specified secondary structure. Despite the apparent NP-hard nature of RNA design, promising results can be achieved when formulated as a combinatorial optimization problem and approached with simple heuristics. The main focus of this paper is to describe an RNA design algorithm based on simulated annealing. Additionally, noteworthy features and results will be presented herein.

Abstract:RNA is present in all domains of life. It was once thought to be solely involved in protein expression, but recent advances have revealed its crucial role in catalysis and gene regulation through noncoding RNA. With a growing interest in exploring RNAs with specific structures, there is an increasing focus on designing RNA structures for in vivo and in vitro experimentation and for therapeutics. The development of RNA secondary structure prediction methods has also spurred the growth of RNA design software. However, there are challenges to designing RNA sequences that meet secondary structure requirements. One major challenge is that the secondary structure design problem is likely NP-hard, making it computationally intensive. Another issue is that objective functions need to consider the folding ensemble of RNA molecules to avoid off target structures. In this chapter, we provide protocols for two software tools from the RNAstructure package: "Design" for structured RNA sequence design and "orega" for unstructured RNA sequence design.

Abstract:Since the 1980s, dozens of computational methods have addressed the problem of predicting RNA secondary structure. Among them are those that follow standard optimization approaches and, more recently, machine learning (ML) algorithms. The former were repeatedly benchmarked on various datasets. The latter, on the other hand, have not yet undergone extensive analysis that could suggest to the user which algorithm best fits the problem to be solved. In this review, we compare 15 methods that predict the secondary structure of RNA, of which 6 are based on deep learning (DL), 3 on shallow learning (SL) and 6 control methods on non-ML approaches. We discuss the ML strategies implemented and perform three experiments in which we evaluate the prediction of (I) representatives of the RNA equivalence classes, (II) selected Rfam sequences and (III) RNAs from new Rfam families. We show that DL-based algorithms (such as SPOT-RNA and UFold) can outperform SL and traditional methods if the data distribution is similar in the training and testing set. However, when predicting 2D structures for new RNA families, the advantage of DL is no longer clear, and its performance is inferior or equal to that of SL and non-ML methods.

Abstract:RNA is a crucial regulator in living organisms and malfunctions can lead to severe diseases. To explore RNA-based therapeutics and applications, computational structure prediction and design approaches play a vital role. Among these approaches, deep learning (DL) algorithms show great promise. However, the adoption of DL methods in the RNA community is limited due to various challenges. DL practitioners often underestimate data homologies, causing skepticism in the field. Additionally, the absence of standardized benchmarks hampers result comparison, while tackling low-level tasks requires significant effort. Moreover, assessing performance and visualizing results prove to be non-trivial and task-dependent. To address these obstacles, we introduce RnaBench (RnB), an open-source RNA library designed specifically for the development of deep learning algorithms that mitigate the challenges during data generation, evaluation, and visualization. It provides meticulously curated homology-aware RNA datasets and standardized RNA benchmarks, including a pioneering RNA design benchmark suite featuring a novel real-world RNA design problem. Furthermore, RnB offers baseline algorithms, both existing and novel performance measures, as well as data utilities and a comprehensive visualization module, all accessible through a user-friendly interface. By leveraging RnB, DL practitioners can rapidly develop innovative algorithms, potentially revolutionizing the field of computational RNA research.

Abstract:Machine learning solves RNA puzzles RNA molecules fold into complex three-dimensional shapes that are difficult to determine experimentally or predict computationally. Understanding these structures may aid in the discovery of drugs for currently untreatable diseases. Townshend et al . introduced a machine-learning method that significantly improves prediction of RNA structures (see the Perspective by Weeks). Most other recent advances in deep learning have required a tremendous amount of data for training. The fact that this method succeeds given very little training data suggests that related methods could address unsolved problems in many fields where data are scarce. —DJ

gRNAde: Geometric Deep Learning for 3D RNA inverse design

Abstract:Computational RNA design tasks are often posed as inverse problems, where sequences are designed based on adopting a single desired secondary structure without considering 3D geometry and conformational diversity. We introduce gRNAde, a geometric RNA design pipeline operating on 3D RNA backbones to design sequences that explicitly account for structure and dynamics. Under the hood, gRNAde is a multi-state Graph Neural Network that generates candidate RNA sequences conditioned on one or more 3D backbone structures where the identities of the bases are unknown. On a single-state fixed backbone re-design benchmark of 14 RNA structures from the PDB identified by Das et al. [2010], gRNAde obtains higher native sequence recovery rates (56% on average) compared to Rosetta (45% on average), taking under a second to produce designs compared to the reported hours for Rosetta. We further demonstrate the utility of gRNAde on a new benchmark of multi-state design for structurally flexible RNAs, as well as zero-shot ranking of mutational fitness landscapes in a retrospective analysis of a recent RNA polymerase ribozyme structure. Abstract:RNAs represent a class of programmable biomolecules capable of performing diverse biological functions. Recent studies have developed accurate RNA three-dimensional structure prediction methods, which may enable new RNAs to be designed in a structure-guided manner. Here, we develop a structure-to-sequence deep learning platform for the de novo generative design of RNA aptamers. We show that our approach can design RNA aptamers that are predicted to be structurally similar, yet sequence dissimilar, to known light-up aptamers that fluoresce in the presence of small molecules. We experimentally validate several generated RNA aptamers to have fluorescent activity, show that these aptamers can be optimized for activity in silico, and find that they exhibit a mechanism of fluorescence similar to that of known light-up aptamers. Our results demonstrate how structural predictions can guide the targeted and resource-efficient design of new RNA sequences.

GenerRNA: A generative pre-trained language model for RNA design

Abstract:The design of RNA plays a crucial role in developing RNA vaccines, nucleic acid therapeutics, and innovative biotechnological tools. Nevertheless, existing techniques lack versatility across various tasks and frequently suffer from a deficiency of automated generation. Inspired by the remarkable success of Large Language Models (LLMs) in the realm of protein and molecule design, we present GenerRNA, the first large-scale pre-trained model for RNA generation, aiming to further automate RNA design. Our approach eliminates the need for secondary structure or other prior knowledge and is capable of generation of RNA with stable secondary structures while ensuring its distinctiveness from existing sequences. This widens our exploration of RNA space, thereby enriching our understanding of RNA structures and functions. Moreover, GenerRNA is fine-tunable on smaller, more specialized datasets for particular subtasks. This flexibility and versatility enables the generation of RNAs with desired specific functionalities or properties. Upon fine-tuning GenerRNA, we successfully generated novel RNA sequences exhibiting high affinity for target proteins. GenerRNA is freely available at the following repository:

Abstract:RNA molecules play a crucial role in various biological processes, with their functionality closely tied to their structures. The remarkable advancements in machine learning techniques for protein structure prediction have shown promise in the field of RNA structure prediction. In this perspective, we discuss the advances and challenges encountered in constructing machine learning-based models for RNA structure prediction. We explore topics including model building strategies, specific challenges involved in predicting RNA secondary (2D) and tertiary (3D) structures, and approaches to these challenges. In addition, we highlight the advantages and challenges of constructing RNA language models. Given the rapid advances of machine learning techniques, we anticipate that machine learning-based models will serve as important tools for predicting RNA structures, thereby enriching our understanding of RNA structures and their corresponding functions.

Towards Automated Design of Riboswitches

Abstract:Experimental screening and selection pipelines for the discovery of novel riboswitches are expensive, time-consuming, and inefficient. Using computational methods to reduce the number of candidates for the screen could drastically decrease these costs. However, existing computational approaches do not fully satisfy all requirements for the design of such initial screening libraries. In this work, we present a new method, libLEARNA, capable of providing RNA focus libraries of diverse variable-length qualified candidates. Our novel structure-based design approach considers global properties as well as desired sequence and structure features. We demonstrate the benefits of our method by designing theophylline riboswitch libraries, following a previously published protocol, and yielding 30% more unique high-quality candidates.

Abstract:Our work is concerned with the generation and targeted design of RNA, a type of genetic macromolecule that can adopt complex structures which influence their cellular activities and functions. The design of large scale and complex biological structures spurs dedicated graph-based deep generative modeling techniques, which represents a key but underappreciated aspect of computational drug discovery. In this work, we investigate the principles behind representing and generating different RNA structural modalities, and propose a flexible framework to jointly embed and generate these molecular structures along with their sequence in a meaningful latent space. Equipped with a deep understanding of RNA molecular structures, our most sophisticated encoding and decoding methods operate on the molecular graph as well as the junction tree hierarchy, integrating strong inductive bias about RNA structural regularity and folding mechanism such that high structural validity, stability and diversity of generated RNAs are achieved. Also, we seek to adequately organize the latent space of RNA molecular embeddings with regard to the interaction with proteins, and targeted optimization is used to navigate in this latent space to search for desired novel RNA molecules.
