Abstract:The essential role of ethylene in fruit ripening has been thoroughly studied. However, the involvement of brassinosteroids (BRs) in the regulation of fruit ripening and their relationship with the ethylene pathway are poorly understood. In the current study, we found that BRs were actively synthesized during tomato fruit ripening. We then generated transgenic lines overexpressing or silencingSlCYP90B3, which encodes a cytochrome P450 monooxygenase that catalyzes the rate-limiting step of BR synthesis. The expression level ofSlCYP90B3was positively related to the contents of bioactive BRs as well as the ripening process in tomato fruit, including enhanced softening and increased soluble sugar and flavor volatile contents. Both carotenoid accumulation and ethylene production were strongly correlated with the expression level ofSlCYP90B3, corroborated by the altered expression of carotenoid biosynthetic genes as well as ethylene pathway genes in transgenic tomato fruits. However, the application of the ethylene perception inhibitor 1-methycyclopropene (1-MCP) abolished the promotion effect ofSlCYP90B3overexpression on carotenoid accumulation. Taken together, these results increase our understanding of the involvement ofSlCYP90B3in bioactive BR biosynthesis as well as fruit ripening in tomato, thus makingSlCYP90B3a target gene for improvement of visual, nutritional and flavor qualities of tomato fruits with no yield penalty.

Abstract:The mechanisms associated with the regulation of iron (Fe) homeostasis have been extensively examined, however, epigenetic regulation of these processes remains largely unknown. Here, we report that a naturally occurring epigenetic mutant, Colorless non-ripening (Cnr), displayed increased Fe-deficiency responses compared to its wild-type Ailsa Craig (AC). RNA-sequencing revealed that a total of 947 and 1,432 genes were up-regulated by Fe deficiency in AC and Cnr roots, respectively, while 923 and 1,432 genes were, respectively, down-regulated. Gene ontology analysis of differentially expressed genes showed that genes encoding enzymes, transporters, and transcription factors were preferentially affected by Fe deficiency. Kyoto Encyclopedia of Genes and Genomes pathway enrichment analysis revealed differential metabolic responses to Fe deficiency between AC and Cnr. Based on comparative transcriptomic analyses, 24 genes were identified as potential targets of Cnr epimutation, and many of them were found to be implicated in Fe homeostasis. By developing CRISPR/Cas9 genome editing SlSPL-CNR knockout (KO) lines, we found that some Cnr-mediated Fe-deficiency responsive genes showed similar expression patterns between SlSPL-CNR KO plants and the Cnr epimutant. Moreover, both two KO lines displayed Fe-deficiency-induced chlorosis more severe than AC plants. Additionally, the Cnr mutant displayed hypermethylation in the 286-bp epi-mutated region on the SlSPL-CNR promoter, which contributes to repressed expression of SlSPL-CNR when compared with AC plants. However, Fe-deficiency induced no change in DNA methylation both at the 286-bp epi-allele region and the entire region of SlSPL-CNR gene. Taken together, using RNA-sequencing and genetic approaches, we identified Fe-deficiency responsive genes in tomato roots, and demonstrated that SlSPL-CNR is a novel regulator of Fe-deficiency responses in tomato, thereby, paving the way for further functional characterization and regulatory network dissection.
Photosystem 2 Photochemistry and Pigment Composition of a Yellow Mutant of Rice ( Oryza Sativa L.) under Different Irradiances

Abstract:A yellow leaf colouration mutant (named ycm) generated from rice T-DNA insertion lines was identified with less grana lamellae and low thylakoid membrane protein contents. At weak irradiance [50 µmol(photon) m−2 s−1], chlorophyll (Chl) contents of ycm were ≈20 % of those of WT and Chl a/b ratios were 3-fold that of wild type (WT). The leaf of ycm showed lower values in the actual photosystem 2 (PS2) efficiency (ΦPS2), photochemical quenching (qP), and the efficiency of excitation capture by open PS2 centres 1 (Fv′/Fm′) than those of WT, except no difference in the maximal efficiency of PS2 photochemistry (Fv/Fm). With progress in irradiance [100 and 200 µmol(photon) m−2 s−1], there was a change in the photosynthetic pigment stoichiometry. In ycm, the increase of total Chl contents and the decrease in Chl a/b ratio were observed. ΦPS2, qP, and Fv′/Fm′ of ycm increased gradually along with the increase of irradiance but still much less than in WT. The increase of xanthophyll ratio [(Z+A)/(V+A+Z)] associated with non-photochemical quenching (qN) was found in ycm which suggested that ycm dissipated excess energy through the turnover of xanthophylls. No significant differences in pigment composition were observed in WT under various irradiances, except Chl a/b ratio that gradually decreased. Hence the ycm mutant developed much more tardily than WT, which was caused by low photon energy utilization independent of irradiance.

Abstract:Chlorophyll (Chl) synthase catalyzes esterification of chlorophyllide to complete the last step of Chl biosynthesis. Although the Chl synthases and the corresponding genes from various organisms have been well characterized, Chl synthase mutants have not yet been reported in higher plants. In this study, a rice (Oryza Sativa) Chl-deficient mutant, yellow-green leaf1 (ygl1), was isolated, which showed yellow-green leaves in young plants with decreased Chl synthesis, increased level of tetrapyrrole intermediates, and delayed chloroplast development. Genetic analysis demonstrated that the phenotype of ygl1 was caused by a recessive mutation in a nuclear gene. The ygl1 locus was mapped to chromosome 5 and isolated by map-based cloning. Sequence analysis revealed that it encodes the Chl synthase and its identity was verified by transgenic complementation. A missense mutation was found in a highly conserved residue of YGL1 in the ygl1 mutant, resulting in reduction of the enzymatic activity. YGL1 is constitutively expressed in all tissues, and its expression is not significantly affected in the ygl1 mutant. Interestingly, the mRNA expression of the cab1R gene encoding the Chl a/b-binding protein was severely suppressed in the ygl1 mutant. Moreover, the expression of some nuclear genes associated with Chl biosynthesis or chloroplast development was also affected in ygl1 seedlings. These results indicate that the expression of nuclear genes encoding various chloroplast proteins might be feedback regulated by the level of Chl or Chl precursors.

Abstract:A tomato phytoene synthase gene, Psyl, has recently been isolated as the clone GTOM5 [20] and shown by sequence identity to be the gene from which the major fruit-ripening cDNA clone TOM5 [19] was derived. Sequence analysis of transcripts from two allelic yellow-fruited tomato mutants, mapped to chromosome 3, has shown the lack of carotenoids in fruit of these mutants to be due to the production of aberrant TOM5 transcripts which are unlikely to encode a functional phytoene synthase enzyme. In one mutant (yellow flesh) the aberrant transcript contained a sequence that, by its strong hybridization to a wide size range of genomic fragments, appeared to be repeated many times within the genome. Southern and PCR analysis of the phytoene synthase genes in the mutant revealed restriction fragment length polymorphisms, suggesting that the production of altered mRNAs was associated with specific genomic rearrangements. Constitutive over-expression of a TOM5 cDNA clone in transgenic mutant plants restored synthesis of the carotenoid lycopene in ripening fruit and also led to unscheduled pigment production in other cell types. In some mutant plants transformed with the TOM5 cDNA construct, inhibition of carotenoid production in immature green fruit, leaves and flowers was observed, due to the phenomenon of co-suppression, indicating that different insertion events with the same gene construct can lead to overexpression or co-suppression in transgenic plants. Green organs of these plants were susceptible to photobleaching, due to the lack of carotenoids. These results suggest the existence of separate Psy genes for carotenoid synthesis in green organs.

Abstract:Abstract Plant mitochondrial fatty acid synthesis (mtFAS) appears to be important in photorespiration based on the reverse genetics research from Arabidopsis (Arabidopsis thaliana) in recent years, but its roles in plant development have not been completely explored. Here, we identified a tomato (Solanum lycopersicum) mutant, fern-like, which displays pleiotropic phenotypes including dwarfism, yellowing, curly leaves, and increased axillary buds. Positional cloning and genetic and heterozygous complementation tests revealed that the underlying gene FERN encodes a 3-hydroxyl-ACP dehydratase enzyme involved in mtFAS. FERN was causally involved in tomato morphogenesis by affecting photorespiration, energy supply, and the homeostasis of reactive oxygen species. Based on lipidome data, FERN and the mtFAS pathway may modulate tomato development by influencing mitochondrial membrane lipid composition and other lipid metabolic pathways. These findings provide important insights into the roles and importance of mtFAS in tomato development.

Abstract:Modern tomatoes produce colourful mature fruits, but many wild tomato ancestors form green or gray green ripe fruits. In this study, tomato cultivar ' Lvbaoshi' (LBS) that produces green ripe fruits was found to contain three recessive loci that were responsible for development of green ripe fruits. The colourless peel of LBS fruits was caused by a 603-bp deletion in the promoter of SlMYB12. The candidate genes of the remaining two loci were identified as Stay-Green 1 ( SlSGR1 ) and Phytoene Synthase 1 ( SlPSY1 ). A single nucleotide substitution was present in sgr1 of LBS, resulting in disruption of mRNA splicing and truncation of the translated protein. A retrotransposon was found in the first exon of the psy1 locus in LBS, leading to the absence of any detectable PSY1 transcripts. Co-suppression of SGR1 and PSY1 by RNA interference (RNAi) converted the pink fruits into green ripe fruits in transgenic plants. An amino acid change in PSY1 and a deletion in the promoter of SGR1 were identified in many wild tomatoes bearing green or gray ripe fruits. Transgenic lines expressing ProSGR1 :: SGR1 from Solanum pennellii failed to convert the purple-flesh fruits into the red-flesh fruits. Overexpression of PSY1 from green ripe fruit wild tomatoes in LBS plants could only partially rescue the green ripe fruit phenotype of LBS. Downregulation of the Ripening Inhibitor ( RIN ) gene in the green-flesh ( gf ) plants led to development of green ripe fruits. This work uncovers a novel regulatory mechanism by which SlMYB12 , SlPSY1 and SlSGR1 regulate fruit colour in cultivated tomatoes and some wild tomato species.

Our findings may provide new insights into the regulatory mechanisms governing tomato fruit ripening. Moreover, a mutation to ( ) increased the tomato fruit fructose and glucose contents by approximately 20% (relative to the wild-type levels). Our assay showed that HY5 can bind directly to the G-box -element in the promoter to activate expression, thereby modulating sugar transport. Abstract:Fruit ripening involves key transcription factors (TF). Despite the established importance of WRKY TFs in plant development, the involvement of WRKY and its underlying mechanism in the regulation of fruit ripening and color transformation remain unclear. Here, we discovered a phenomenon where SlWRKY80 is involved in the ripening and color transformation of tomato. Overexpression of shortened the color transition cycle of tomato fruit, whereas loss-of-function mutation in delays this process. On the 7 day after the color breakdown (Break+7), the fruit color was bright red in -overexpression lines. SlWRKY80 could bind to downstream promoters of and , thereby exerting a positive regulatory effect on the expression levels of and . This regulatory activity led to the facilitation of chlorophyll a decomposition and carotenoid synthesis during the transition of fruit color, ultimately accelerating fruit ripening and color change. The knockout lines ( -3 and -4) showed light red. Thr (The 69 amino acid) mutated to Ser of SlWRKY80 ( -46), SlHDA1 was recruited as a regulatory factor to enhance the regulation of downstream by , and inhibited the expression by which maybe the reason why the -46 knockout lines exhibited brown color. In conclusion, SlWRKY80 regulates the expression of and by recruiting SlHDA1, thereby regulating chlorophyll decomposition and carotenoid synthesis, and further participating in fruit maturation and related fruit color formation. This research has important guiding significance for breeding tomato germplasm with excellent commercial traits.

Transcriptome analysis of color-related gene expression in three differently colored cherry tomato fruits

Abstract:Tomato ( Lycopersicon esculentum Mill.) is a globally important fruit. However, the gene expression in differently colored cherry tomato fruits is not well understood. In this study, three typical cherry tomato fruit colors (yellow, green, and red) were selected to explore genes related to color transformation through transcriptome analysis. The results showed that the soluble solid content was highest in the yellow fruits (5.5%), followed by the green and red fruits at 4.9 and 4.5%, respectively. A total of 1547 genes were upregulated and 2752 genes were downregulated in the yellow fruits compared with the green fruits; further, 913 genes were upregulated and 1863 genes were downregulated in the yellow fruits compared with the red fruits. The most upregulated pathways obtained through Kyoto Encyclopedia of Genes and Genomes analysis included photosynthesis, glutathione metabolism, and flavonoid biosynthesis in the yellow fruits compared with the red fruits. Our observations suggest that the three cherry tomato fruits utilize different pathways in color determination. The genes LOC101257857 and LOC101253805 were upregulated in the yellow fruits, while LOC101246495 , LOC101248036 , and LOC101260960 were upregulated in the green fruits. This work contributes to the understanding of the gene expression and pathways in fruit color change, providing new insights into improving the quality of cherry tomato fruits.

Abstract:Tomato (Solanum lycopersicum) fruits are typically red at ripening, with high levels of carotenoids and a low content in flavonoids. Considerable work has been done to enrich the spectrum of their health-beneficial phytochemicals, and interspecific crosses with wild species have successfully led to purple anthocyanin-colored fruits. The Aft (Anthocyanin fruit) tomato accession inherited from Solanum chilense the ability to accumulate anthocyanins in fruit peel through the introgression of loci controlling anthocyanin pigmentation, including four R2R3 MYB transcription factor-encoding genes. Here, we carried out a comparative functional analysis of these transcription factors in wild-type and Aft plants, and tested their ability to take part in the transcriptional complexes that regulate the biosynthetic pathway and their efficiency in inducing anthocyanin pigmentation. Significant differences emerged for SlAN2like, both in the expression level and protein functionality, with splicing mutations determining a complete loss of function of the wild-type protein. This transcription factor thus appears to play a key role in the anthocyanin fruit pigmentation. Our data provide new clues to the long-awaited genetic basis of the Aft phenotype and contribute to understand why domesticated tomato fruits display a homogeneous red coloration without the typical purple streaks observed in wild tomato species.

Abstract:The tomato Solanum lycopersicum L. is a convenient model for studying carotenoid metabolism due to the wide variety of carotenoid-mediated pigmentation of the ripe fruit. Carotene cis-trans isomerase CRTISO catalyzes cis-trans isomerization of double bonds leading to the formation of all- trans -lycopene, which is the most powerful antioxidant among carotenoids and a substrate for subsequent synthesis of α-, β-carotenes, and xanthophylls. In this work, 18 accessions of tomato cultivars and lines differing in the color of ripe fruit have been analyzed. The obtained biochemical data showed a dependence of fruit color on the content and composition of carotenoids and the presence or absence of chlorophylls. Expression analysis of three CRTISO homologous genes performed in silico has shown that the highest expression level in the fruit is only characteristic of gene CRTISO that has the maximal transcription at the stages of color change (from green to red) and biological ripeness of the fruit. Quantitative real-time PCR did not reveal any strong correlation between the level of CRTISO gene expression and total carotenoids, which may be explained by a different quantity of metabolites preceding prolycopene.

Abstract:Persimmon ( Diospyros kaki Thunb.) contains numerous uridine diphosphate glucosyltransferases (UGT), and their roles in fruit development and quality formation have not been well studied because of limited genetic information. This study investigated a persimmon DkUGT3 which is highly expressed in young fruits and leaves during development. DkUGT3 can catalyze ABA glycosylation to form ABA-GE, thereby reducing free ABA. Tomato with overexpressed (OE) DkUGT3 significantly induces pale green color phenotypes in both transgenic young plants and fruits. DkUGT3 -OE significantly weakens the tomato ABA signaling which affects the expressions of ABA-inducible transcriptional factors (TFs), such as GLK1 and GLK2 and their downstream target genes involved in chlorophyll synthesis, chloroplast development, sugar metabolism and transport, and photosynthesis, thereby impeding leaf and fruit development and quality. Conversely, DkUGT3 -RNAi-treatment recovered the OE tomato fruits from yellowing phenotype to green color. This study found that chlorophyll accumulations and ABA level were increased by DkUGT3 -RNAi-treatment in young persimmon leaves. These results demonstrate that DkUGT3 plays crucial roles in ABA-mediated leaf and fruit development. This study provides new evidence for the regulation of ABA in early development.

Abstract:Tomato fruit ripening is accompanied by carotenoid accumulation and color changes. To elucidate the regulatory mechanisms underlying carotenoid synthesis during fruit ripening, a combined transcriptomic and metabolomic analysis was conducted on red-fruited tomato (WP190) and orange-fruited tomato (ZH108). A total of twenty-nine (29) different carotenoid compounds were identified in tomato fruits at six different stages. The abundance of the majority of the carotenoids was enhanced significantly with fruit ripening, with higher levels of lycopene; (E/Z)-lycopene; and α-, β- and γ-carotenoids detected in the fruits of WP190 at 50 and 60 days post anthesis (DPA). Transcriptome analysis revealed that the fruits of two varieties exhibited the highest number of differentially expressed genes (DEGs) at 50 DPA, and a module of co-expressed genes related to the fruit carotenoid content was established by WGCNA. qRT-PCR analysis validated the transcriptome result with a significantly elevated transcript level of lycopene biosynthesis genes (including SlPSY2, SlZCIS, SlPDS, SlZDS and SlCRTSO2) observed in WP190 at 50 DPA in comparison to ZH108. In addition, during the ripening process, the expression of ethylene biosynthesis (SlACSs and SlACOs) and signaling (SlEIN3 and SlERF1) genes was also increased, and these mechanisms may regulate carotenoid accumulation and fruit ripening in tomato. Differential expression of several key genes in the fruit of two tomato varieties at different stages regulates the accumulation of carotenoids and leads to differences in color between the two varieties of tomato. The results of this study provide a comprehensive understanding of carotenoid accumulation and ethylene biosynthesis and signal transduction pathway regulatory mechanisms during tomato fruit development.

Abstract:Tomato (Solanum lycopersicum) is a model for climacteric fleshy fruit ripening studies. Tomato ripening is regulated by multiple transcription factors together with the plant hormone ethylene and their downstream effector genes. Transcription Factors APETALA2a (AP2a), NON-RIPENING (NOR) and FRUITFULL (FUL1/TDR4 and FUL2/MBP7) were reported as master regulators controlling tomato fruit ripening. Their proposed functions were derived from studies of the phenotype of spontaneous mutants or RNAi knock-down lines rather than, as it appears now, actual null mutants. To study TF function in tomato fruit ripening in more detail, we used CRISPR/Cas9-mediated mutagenesis to knock out the encoding genes, and phenotypes of these mutants are reported for the first time. While the earlier ripening, orange-ripe phenotype of ap2a mutants was confirmed, the nor null mutant exhibited a much milder phenotype than the spontaneous nor mutant. Additional analyses revealed that the severe phenotype in the spontaneous mutant is caused by a dominant-negative allele. Our approach also provides new insight into the independent and overlapping functions of FUL1 and FUL2. Single and combined null alleles of FUL1 and FUL2 illustrate that these two genes have partially redundant functions in fruit ripening, but also unveil an additional role for FUL2 in early fruit development.

Postharvest Ultraviolet-C Irradiation Suppressed Psy 1 and Lcy-β Expression and Altered Color Phenotype in Tomato (solanum Lycopersicum) Fruit

Abstract:Mature green cherry tomato fruit were harvested and treated with ultraviolet-C (UV-C) irradiation at a predetermined dose of 4.2 kJ m(-2), and stored at 18 C for 35 days. The effects of UV-C treatment on color change, pigment contents, and the expression of major genes involved in carotenoid metabolism, including Psy 1, Pds, Lcy-beta, and Lcy-epsilon, encoding phytoene synthase, phytoene desaturase, lycopene beta-cyclase and lycopene epsilon-cyclase, respectively, were examined. The UV-C treated fruit developed a pink red color in contrast to the normal orange red color of control fruit. Lycopene accumulation during ripening in UV-C treated fruit was significantly inhibited but its final content was not affected. However, both accumulation and final content of beta-carotene were significantly suppressed in UV-C treated fruit. The lower content of beta-carotene, leading to a higher lycopene to beta-carotene ratio, is probably responsible for the altered color phenotype in UV-C treated fruit. Psy 1, a major gene involved in lycopene synthesis was inhibited by UV-C irradiation. Significantly suppressed expression of Lcy-beta gene was also observed in UVC treated fruit. Thus it is possible that the lower transformation from lycopene to carotenes contributed to the relatively stable content of lycopene. (C) 2013 Elsevier B.V. All rights reserved.
ETHYLENE-INSENSITIVE 3-LIKE 2 regulates β-carotene and ascorbic acid accumulation in tomatoes during ripening

Abstract:ETHYLENE-INSENSITIVE 3/ETHYLENE-INSENSITIVE 3-LIKEs (EIN3/EILs) are important ethylene response factors during fruit ripening. Here, we discovered that EIL2 controls carotenoid metabolism and ascorbic acid (AsA) biosynthesis in tomato (Solanum lycopersicum). In contrast to the red fruits presented in the wild type (WT) 45 days after pollination, the fruits of CRISPR/Cas9 eil2 mutants and SlEIL2 RNAi lines (ERIs) showed yellow or orange fruits. Correlation analysis of transcriptome and metabolome data for the ERI and WT ripe fruits revealed that SlEIL2 is involved in β-carotene and AsA accumulation. ETHYLENE RESPONSE FACTORs (ERFs) are the typical components downstream from EIN3 in the ethylene response pathway. Through a comprehensive screening of ERF family members, we determined that SlEIL2 directly regulates the expression of four SlERFs. Two of these, SlERF.H30 and SlERF.G6, encode proteins that participate in the regulation of LYCOPENE-β-CYCLASE 2 (SlLCYB2), encoding an enzyme that mediates the conversion of lycopene to carotene in fruits. In addition, SlEIL2 transcriptionally repressed L-GALACTOSE 1-PHOSPHATE PHOSPHATASE 3 (SlGPP3) and MYO-INOSITOL OXYGENASE 1 (SlMIOX1) expression, which resulted in 1.62 fold increase of AsA via both the L-galactose and myoinositol pathways. Overall, we demonstrated that SlEIL2 functions in controlling β-carotene and AsA levels, providing a potential strategy for genetic engineering to improve the nutritional value and quality of tomato fruit.

Abstract:Carotenoids are important pigmented nutrients synthesized by tomato fruits during ripening. To reveal the molecular mechanism underlying carotenoid synthesis during tomato fruit ripening, we analyzed carotenoid metabolites and transcriptomes in six development stages of tomato fruits. A total of thirty different carotenoids were detected and quantified in tomato fruits from 10 to 60 DPA. Based on differential gene expression profiles and WGCNA, we explored several genes that were highly significant and negatively correlated with lycopene, all of which encode fasciclin-like arabinogalactan proteins (FLAs). The FLAs are involved in plant signal transduction, however the functional role of these proteins has not been studied in tomato. Genome-wide analysis revealed that cultivated and wild tomato species contained 18 to 22 FLA family members, clustered into four groups, and mainly evolved by means of segmental duplication. The functional characterization of FLAs showed that silencing of SlFLA1 , 5 , and 13 were found to contribute to the early coloration of tomato fruits, and the expression of carotenoid synthesis-related genes was up-regulated in fruits that changed phenotypically, especially in SlFLA13 -silenced plants. Furthermore, the content of multiple carotenoids (including (E/Z)-phytoene, lycopene, γ-carotene, and α-carotene) was significantly increased in SlFLA13 -silenced fruits, suggesting that SlFLA13 has a potential inhibitory function in regulating carotenoid synthesis in tomato fruits. The results of the present study broaden the idea of analyzing the biological functions of tomato FLAs and preliminary evidence for the inhibitory role of SlFLA13 in carotenoid synthesis in fruit, providing the theoretical basis and a candidate for improving tomato fruit quality.
