Abstract:Fraxinus velutina Torr with high salt tolerance has been widely grown in saline lands in the Yellow River Delta, China. However, the salt-tolerant mechanisms of F. velutina remain largely elusive. Here, we identified two contrasting cutting clones of F. velutina , R7 (salt-tolerant), and S4 (salt-sensitive) by measuring chlorophyll fluorescence characteristics (Fv/Fm ratio) in the excised leaves and physiological indexes in roots or leaves under salt treatment. To further explore the salt resistance mechanisms, we compared the transcriptomes of R7 and S4 from leaf and root tissues exposed to salt stress. The results showed that when the excised leaves of S4 and R7 were, respectively, exposed to 250 mM NaCl for 48 h, Fv / Fm ratio decreased significantly in S4 compared with R7, confirming that R7 is more tolerant to salt stress. Comparative transcriptome analysis showed that salt stress induced the significant upregulation of stress-responsive genes in R7, making important contributions to the high salt tolerance. Specifically, in the R7 leaves, salt stress markedly upregulated key genes involved in plant hormone signaling and mitogen-activated protein kinase signaling pathways; in the R7 roots, salt stress induced the upregulation of main genes involved in proline biosynthesis and starch and sucrose metabolism. In addition, 12 genes encoding antioxidant enzyme peroxidase were all significantly upregulated in both leaves and roots. Collectively, our findings revealed the crucial defense pathways underlying high salt tolerance of R7 through significant upregulation of some key genes involving metabolism and hub signaling pathways, thus providing novel insights into salt-tolerant F. velutina breeding.

Abstract:White ash ( Fraxinus americana linn.) originates from the southeastern United States. It is a tall and fast-growing tree species with strong salt-alkali resistance and cold tolerance, making it an important reforestation species and widely planted worldwide. Here, we completed the chromosome-level reference genome assembly of F. americana based on Illumina, PacBio, and Hi-C reads, with a genome size of 878.98 Mb, an N50 of 3.27 Mb, and a heterozygosity rate of 0.3 %. Based on de novo prediction, transcriptome prediction, and homology-based protein prediction, we obtained 39,538 genes. Approximately 843.21 Mb of the assembly genome was composed of 37,928 annotated protein-coding genes, with a gene function annotation rate of 95.93 %. 99.94 % of the overlap clusters (877.44 Mb) were anchored to 23 chromosomes. Synteny analysis of F. americana and other Oleaceae plants showed that F. americana underwent frequent chromosome rearrangements. The amplification of the Ale transposons effectively promoted the genome size of F. americana . Compared with other Oleaceae plants, the Glutathione S-transferase (GST) gene family in the F. americana genome has undergone significant expansion, which may help F. americana cope with adverse natural environments. Furthermore, we found that key enzyme-coding gene families related to lignin biosynthesis were expanded and highly expressed in F. americana leaves. These key genes drive lignin synthesis and benefit F. americana in fast-growing, as well as resisting biotic and abiotic stress. Overall, the F. americana genome assembly provides insights into the evolution of Oleaceae plants and provides abundant resources for breeding and germplasm conservation of white ash.

Abstract:The vacuolar NHX-type Na(+)/H(+) exchangers play a key role in salt tolerance in plants. However, little is known about the Na(+)/H(+) exchangers in the salt-resistant tree, Populus euphratica. In this study, we identified six putative vacuolar Na(+)/H(+) exchanger genes from P. euphratica, designated as PeNHX1-6. Real-time polymerase chain reaction indicated that the PeNHX1/3/6 transcripts were abundant compared with the other three PeNHX genes in the three tissues (roots, stems and leaves) examined. After NaCl treatment for 6 h, the transcript levels of PeNHX1-6 were upregulated in the roots. To address the function of PeNHX1-6, complementation studies were performed with the salt-sensitive yeast mutant strain R100, which lacks activity of the endosomal Na(+)/H(+) antiporter NHX1. The results showed that PeNHX1-6 compensates, at least in part, for the function of yeast NHX1. Moreover, PeNHX3 was targeted to the tonoplast when transiently expressed in onion. Together, these results suggest that PeNHX1-6 function as vacuolar Na(+)/H(+) exchangers and that PeNHX products play an important role in the salt resistance of P. euphratica.

In R7 roots, miR396a, miR156a/b, miR8175, miR319a/d, and miR393a targeting TGA2.3 , SBP14 , GR-RBP , TCP2/4 , and TIR1 , respectively, participated in salt stress responses. Taken together, the findings presented here revealed the key regulatory network of miRNAs in R7 responding to salt stress, thereby providing new insights into improving salt tolerance of F. velutina through miRNA manipulation.

Genomics-driven monitoring of Fraxinus latifolia (Oregon Ash) for conservation and EAB-resistance breeding

Abstract:Understanding the evolutionary processes underlying range-wide genomic variation is critical to designing effective conservation and restoration strategies. Evaluating the influence of connectivity, demographic change, and environmental adaptation for threatened species can be invaluable to proactive conservation of evolutionary potential. In this study, we assessed genomic variation across the range of Fraxinus latifolia, a foundational riparian tree native to western North America recently exposed to the invasive emerald ash borer (Agrilus planipennis; EAB). Over 1,000 individuals from 61 populations were sequenced using reduced representation (ddRAD-seq) across the species' range. Strong population structure was evident along a latitudinal gradient, with population connectivity largely maintained along central valley river systems, and a center of diversity coinciding with major river systems central to the species' range. Despite evidence of connectivity, estimates of nucleotide diversity and effective population size were low across all populations, suggesting the patchy distribution of F. latifolia populations may impact its long-term evolutionary potential. Range-wide estimates of genomic offset, which indicate genomic change required to adjust to future climate projections, were greatest in the eastern and lowest in the southern portions of the species' range, suggesting the regional distribution of genomic variation may impact evolutionary potential longer-term. To preserve evolutionary capacity across populations needed for development of climate-resilient, EAB-resistant breeding programs, prioritizing conservation of range-wide genomic diversity will provide a foundation for species management long-term.

Abstract:With populations of threatened and endangered species declining worldwide, efforts are being made to generate high quality genomic records of these species before they are lost forever. Here, we demonstrate that data from single Oxford Nanopore Technologies (ONT) MinION flow cells can, even in the absence of highly accurate short DNA-read polishing, produce high quality de novo plant genome assemblies adequate for downstream analyses, such as synteny and ploidy evaluations, paleodemographic analyses, and phylogenomics. This study focuses on three North American ash tree species in the genus Fraxinus (Oleaceae) that were recently added to the International Union for Conservation of Nature (IUCN) Red List as critically endangered. Our results support a hexaploidy event at the base of the Oleaceae as well as a subsequent whole genome duplication shared by Syringa , Osmanthus , Olea, and Fraxinus . Finally, we demonstrate the use of ONT long-read sequencing data to reveal patterns in demographic history.

Abstract:Background The woody halophyte Tamarix chinensis is a pioneer tree species in the coastal wetland ecosystem of northern China, exhibiting high resistance to salt stress. However, the genetic information underlying salt tolerance in T. chinensis remains to be seen. Here we present a genomic investigation of T. chinensis to elucidate the underlying mechanism of its high resistance to salinity. Results Using a combination of PacBio and high-throughput chromosome conformation capture data, a chromosome-level T. chinensis genome was assembled with a size of 1.32 Gb and scaffold N50 of 110.03 Mb. Genome evolution analyses revealed that T. chinensis significantly expanded families of HAT and LIMYB genes. Whole-genome and tandem duplications contributed to the expansion of genes associated with the salinity adaptation of T. chinensis. Transcriptome analyses were performed on root and shoot tissues during salt stress and recovery, and several hub genes responding to salt stress were identified. WRKY33/40, MPK3/4, and XBAT31 were critical in responding to salt stress during early exposure, while WRKY40, ZAT10, AHK4, IRX9, and CESA4/8 were involved in responding to salt stress during late stress and recovery. In addition, PER7/27/57/73 encoding class III peroxidase and MCM3/4/5/7 encoding DNA replication licensing factor maintained up/downregulation during salt stress and recovery stages. Conclusions The results presented here reveal the genetic mechanisms underlying salt adaptation in T. chinensis, thus providing important genomic resources for evolutionary studies on tamarisk and plant salt tolerance genetic improvement.

Abstract:The emerald ash borer (EAB, Agrilus planipennis), an ash-tree wood-boring beetle, has caused widespread mortality of ash. Asian ash, which coevolved with EAB, is considered more resistant than its North American and European congeners. Although some compounds and proteins related to resistance to EAB have been identified, the underlying ash resistance mechanism to EAB still needs further study. The Asian ash species, Fraxinus chinensis var. rhynchophylla, is highly resistant to EAB. In this study, metabolic and transcriptional profiling of the phloem of this species was investigated, and differentially expressed metabolites and genes were analyzed by comparing them with those of the susceptible F. pennsylvanica. Four hundred and twenty-eight metabolites were detected in both species, and several coumarins and lignans, which were exclusive to F. chinensis var. rhynchophylla, were identified. Compared with susceptible F. pennsylvanica, genes related to phenylpropanoid biosynthesis, ethylene (ET), and jasmonic acid (JA) biosynthesis and signaling in F. chinensis var. rhynchophylla were found to be up-regulated. It was hypothesized that coumarins, lignans, and ET and JA signaling might contribute to greater resistance to EAB in F. chinensis var. rhynchophylla. This study suggests candidate metabolites and genes for biomarker development in future ash-breeding programs.

New Genes Identified as Modulating Salt Tolerance in Maize Seedlings Using the Combination of Transcriptome Analysis and BSA

Abstract:(1) Background: Salt stress is an abiotic factor that limits maize yield and quality. A highly salt-tolerance inbred AS5 and a salt-sensitive inbred NX420 collected from Ningxia Province, China, were used to identify new genes for modulating salt resistance in maize. (2) Methods: To understand the different molecular bases of salt tolerance in AS5 and NX420, we performed BSA-seq using an F2 population for two extreme bulks derived from the cross between AS5 and NX420. Transcriptomic analysis was also conducted for AS5 and NX420 at the seedling stage after treatment with 150 mM of NaCl for 14 days. (3) Results: AS5 had a higher biomass and lower Na+ content than NX420 in the seedling stage after treatment with 150 mM NaCl for 14 days. One hundred and six candidate regions for salt tolerance were mapped on all of the chromosomes through BSA-seq using F2 in an extreme population. Based on the polymorphisms identified between both parents, we detected 77 genes. A large number of differentially expressed genes (DEGs) at the seedling stage under salt stress between these two inbred lines were detected using transcriptome sequencing. GO analysis indicated that 925 and 686 genes were significantly enriched in the integral component of the membrane of AS5 and NX420, respectively. Among these results, two and four DEGs were identified as overlapping in these two inbred lines using BSA-seq and transcriptomic analysis, respectively. Two genes (Zm00001d053925 and Zm00001d037181) were detected in both AS5 and NX420; the transcription level of Zm00001d053925 was induced to be significantly higher in AS5 than in NX420 (41.99 times versus 6.06 times after 150 mM of NaCl treatment for 48 h), while the expression of Zm00001d037181 showed no significant difference upon salt treatment in both lines. The functional annotation of the new candidate genes showed that it was an unknown function protein. (4) Conclusions: Zm00001d053925 is a new functional gene responding to salt stress in the seedling stage, which provides an important genetic resource for salt-tolerant maize breeding.

Abstract:Salt tolerance hub genes play a vital role in the response to salt stress. Exploring the salt tolerance hub genes of Salix matsudana (Koidz.), an allotetraploid willow with certain salt tolerance, will be conducive to further research on the molecular mechanism of salt tolerance in trees. Here, 114 F 1 populations of crossing salt-tolerant willow "9901" and salt-sensitive willow "Yanjiang" were used to perform the QTL of salt-tolerant traits and transcriptome analysis. 46 QTLs related to salt tolerance traits were obtained, of which 9 QTLs can regulate multiple traits. A total of 23795 differentially expressed genes (DEGs) were obtained by RNA-seq in different salt treatment periods (0 h/4 h/8 h/12 h). Weighted gene co-expression network analysis (WGCNA) and time-ordered gene co-expression network (TO-GCN) analysis on these DEGs revealed candidate hub genes in regulating salt tolerance. Combining the QTL and transcriptome results, the number of salt tolerance hub genes was cut down and several hub genes were selected for further functional verification. qRT-PCR, VIGS and salt-sensitive yeast complementation experiment showed that the silencing of one of salt tolerance hub gene, SmERF B1-2 significantly reduced salt tolerance in S. matsudana . And the expression of SmERF B1-2 in salt-sensitive yeast strain AXT3K rescued its salt sensitive phenotype. In this study, the combination of QTL and transcriptome was shown to be effective in screening the salt-tolerant hub gene of S. matsudana . This salt-tolerant hub gene identified in this way provides new insight into the molecular mechanisms of salt tolerance in trees and a theoretical basis for molecular breeding of salt-tolerant trees.

Transcriptome and Low-Affinity Sodium Transport Analysis Reveals Salt Tolerance Variations between Two Poplar Trees

Abstract:Salinity stress severely hampers plant growth and productivity. How to improve plants' salt tolerance is an urgent issue. However, the molecular basis of plant resistance to salinity still remains unclear. In this study, we used two poplar species with different salt sensitivities to conduct RNA-sequencing and physiological and pharmacological analyses; the aim is to study the transcriptional profiles and ionic transport characteristics in the roots of the two Populus subjected to salt stress under hydroponic culture conditions. Our results show that numerous genes related to energy metabolism were highly expressed in Populus alba relative to Populus russkii, which activates vigorous metabolic processes and energy reserves for initiating a set of defense responses when suffering from salinity stress. Moreover, we found the capacity of Na+ transportation by the P. alba high-affinity K+ transporter1;2 (HKT1;2) was superior to that of P. russkii under salt stress, which enables P. alba to efficiently recycle xylem-loaded Na+ and to maintain shoot K+/Na+ homeostasis. Furthermore, the genes involved in the synthesis of ethylene and abscisic acid were up-regulated in P. alba but downregulated in P. russkii under salt stress. In P. alba, the gibberellin inactivation and auxin signaling genes with steady high transcriptions, several antioxidant enzymes activities (such as peroxidase [POD], ascorbate peroxidase [APX], and glutathione reductase [GR]), and glycine-betaine content were significantly increased under salt stress. These factors altogether confer P. alba a higher resistance to salinity, achieving a more efficient coordination between growth modulation and defense response. Our research provides significant evidence to improve the salt tolerance of crops or woody plants.

Abstract:Despite the high economic and ecological importance of forests, our knowledge of the genomic evolution of trees under salt stress remains very limited. Here we report the genome sequence of the desert poplar, Populus euphratica, which exhibits high tolerance to salt stress. Its genome is very similar and collinear to that of the closely related mesophytic congener, P. trichocarpa. However, we find that several gene families likely to be involved in tolerance to salt stress contain significantly more gene copies within the P. euphratica lineage. Furthermore, genes showing evidence of positive selection are significantly enriched in functional categories related to salt stress. Some of these genes, and others within the same categories, are significantly upregulated under salt stress relative to their expression in another salt-sensitive poplar. Our results provide an important background for understanding tree adaptation to salt stress and facilitating the genetic improvement of cultivated poplars for saline soils.

Abstract:Abstract Populus euphratica is a dominant tree species in desert riparian forests and possesses extraordinary adaptation to salinity stress. Exploration of its genomic variation and molecular underpinning of salinity tolerance is important for elucidating population evolution and identifying stress-related genes. Here, we identify approximately 3.15 million single nucleotide polymorphisms using whole-genome resequencing. The natural populations of P. euphratica in northwest China are divided into four distinct clades that exhibit strong geographical distribution patterns. Pleistocene climatic fluctuations and tectonic deformation jointly shaped the extant genetic patterns. A seed germination rate-based salinity tolerance index was used to evaluate seed salinity tolerance of P. euphratica and a genome-wide association study was implemented. A total of 38 single nucleotide polymorphisms were associated with seed salinity tolerance and were located within or near 82 genes. Expression profiles showed that most of these genes were regulated under salt stress, revealing the genetic complexity of seed salinity tolerance. Furthermore, DEAD-box ATP-dependent RNA helicase 57 and one undescribed gene (CCG029559) were demonstrated to improve the seed salinity tolerance in transgenic Arabidopsis. These results provide new insights into the demographic history and genetic architecture of seed salinity tolerance in desert poplar.

Transcriptomic and metabolomic analysis of autumn leaf color change in Fraxinus angustifolia

Abstract:Fraxinus angustifolia is a type of street tree and shade tree with ornamental value. It has a beautiful shape and yellow or reddish purple autumn leaves, but its leaf color formation mechanism and molecular regulation network need to be studied. In this study, we integrated the metabolomes and transcriptomes of stage 1 (green leaf) and stage 2 (red-purple leaf) leaves at two different developmental stages to screen differential candidate genes and metabolites related to leaf color variation. The results of stage 1 and stage 2 transcriptome analysis showed that a total of 5,827 genes were differentially expressed, including 2,249 upregulated genes and 3,578 downregulated genes. Through functional enrichment analysis of differentially expressed genes, we found that they were involved in flavonoid biosynthesis, phenylpropanoid biosynthesis, pigment metabolism, carotene metabolism, terpenoid biosynthesis, secondary metabolite biosynthesis, pigment accumulation, and other biological processes. By measuring the metabolites of Fraxinus angustifolia leaves, we found the metabolites closely related to the differentially expressed genes in two different periods of Fraxinus angustifolia, among which flavonoid compounds were the main differential metabolites. Through transcriptome and metabolomics data association analysis, we screened nine differentially expressed genes related to anthocyanins. Transcriptome and qRT-PCR results showed that these nine genes showed significant expression differences in different stages of the sample, and we speculate that they are likely to be the main regulatory factors in the molecular mechanism of leaf coloration. This is the first time that we have analyzed the transcriptome combination metabolome in the process of leaf coloration of Fraxinus angustifolia, which has important guiding significance for directional breeding of colored-leaf Fraxinus species and will also give new insights for enriching the landscape.
PdbCRF5 Overexpression Negatively Regulates Salt Tolerance by Downregulating PdbbZIP61 to Mediate Reactive Oxygen Species Scavenging and ABA Synthesis in Populus davidiana × P. bolleana

Abstract:Salt stress is the main factor limiting the large‐scale cultivation of Shanxin poplar; therefore, improving its salt tolerance is crucial. In this study, we identified and characterized a CRF gene (PdbCRF5) in Shanxin poplar. Compared with the wild‐type poplar, the Shanxin poplar overexpressing PdbCRF5 were more sensitive to salt stress. The PdbCRF5‐silenced plants exhibited improved salt tolerance. ChIP‒PCR, EMSA, and Y1H confirmed that PdbCRF5 can regulate the expression of the PdbbZIP61 by binding to ABRE element. Further analysis revealed that the overexpression of PdbbZIP61 can reduce cell damage by increasing ROS scavenging, and on the other hand, overexpression of PdbbZIP61 can improve the salt tolerance of Shanxin poplar by regulating the expression of the PdbNCED genes to increase the ABA content. In addition, we also demonstrated that PdbCRF5 can inhibit the expression of the PdbbZIP61 in combination with PdbCRF6. The overexpression of PdbCRF6 also reduced the salt tolerance of Shanxin poplar. Therefore, we found that PdbCRF5 negatively regulates the salt tolerance of Shanxin poplar by inhibiting the PdbbZIP61, indicating that PdbCRF5 plays an important role in the tolerance of Shanxin poplar to salt stress and is an important candidate gene for gene editing and breeding in forest trees.

Abstract:Laccase (LAC, EC 1.10.3.2) is integral to the formation of lignin synthesis, flavonoid production, and responses to both biotic and abiotic stresses. While recent studies have characterized numerous LAC gene families and their functions across various plants, information regarding LAC genes in woodland strawberry (Fragaria vesca) remains limited. In this study, we identified a total of 57 FvLAC genes in the Fragaria vesca genome, which were phylogenetically categorized into five distinct groups. Analysis of the gene structures revealed a uniformity in the exon–intron structure among the subgroups, while conserved motifs identified unique motifs specific to certain subgroups, suggesting functional variations. Chromosomal localization studies indicated that FvLACs are distributed across seven chromosomes, and collinearity analysis demonstrated that FvLACs exhibit collinearity within the species. Additionally, cis-acting element analysis suggested that FvLAC genes are involved in stress responses, hormone responses, light responses, and the growth and development of plants. qRT-PCR demonstrated that FvLACs responded to salt, drought, and hormone stresses, with the expression levels of FvLAC24, FvLAC32, and FvLAC51 continuously increasing under these stress conditions. Furthermore, transgenic yeast experiments revealed that FvLAC51 enhanced yeast tolerance to both salt and drought stresses, while FvLAC24 and FvLAC32 negatively regulated yeast tolerance under these same conditions. These findings provide a theoretical foundation for further investigation into the functions of FvLAC genes in woodland strawberry.

Abstract:Growth responses of the moderately salt-tolerant velvet ash (Fraxinus velutina) and salt-sensitive poplar (Populus × euramericana) were investigated under heterogeneous root zone salinity. The salinity treatments imposed on the two root zones (lower-higher) were 137-137 (uniform), 103-171, 68-205, 34-239, and 0-273 mM NaCl for velvet ash, and 51-51 (uniform), 34-68, 17-85, and 0-103 mM NaCl for poplar. The leaf gas exchange of the plants was measured one month after these treatments were implemented, and the plants were sampled 75 d after treatment to measure other physiological parameters. Net photosynthetic rate, transpiration rate, total biomass, and fine root compensatory growth increased as the difference in salinity between the two root zones (i.e., salinity heterogeneity) increased in velvet ash. These parameters showed no significant difference among the treatments in poplar. The leaf Na+ content was lower under heterogeneous salinity than under uniform salinity in both tested species. The leaf proline content in velvet ash decreased under heterogeneous salinity compared to that under uniform salinity, whereas that of poplar increased. The soluble sugar content of velvet ash leaves increased under heterogeneous salinity, whereas no changes were observed in poplar. The increased fine root biomass in the lower salinity zone promoted velvet ash growth by decreasing the leaf Na+ and Cl- content under heterogeneous salinity. The poplar’s undifferentiated root distribution and gas exchange in response to the heterogeneous salinity were attributed to its salt sensitivity.

Abstract:Salt stress severely affects the growth and yield of apples (Malus domestica Borkh). Although salt‐tolerant genes have been extensively studied, documentation on the role of the ATP‐dependent phosphofructokinase gene MdPFK5 in salt stress is limited. This study conducted an evolutionary tree and three‐dimensional structure analysis of the PFK gene family in Arabidopsis thaliana and MdPFK (MD01G1037400), revealing a close phylogenetic relationship between MdPFK (MD01G1037400) and AtPFK5. Given the similarity in their protein tertiary structures, MdPFK was designated as MdPFK5, suggesting functional similarities with AtPFK5. Further investigation revealed elevated expression levels of MdPFK5 in apple leaves and flowers, particularly showing significant upregulation 120 days after blooming and differential expression beginning at 3 hours of salt stress. Overexpression of MdPFPK5 conferred salt tolerance in both apple calli and transgenic lines of Arabidopsis thaliana. Moreover, NaCl treatment promoted soluble sugar accumulation in apple calli and transgenic lines of Arabidopsis thaliana overexpressing MdPFK5. This study provides new insights into the salt tolerance function of MdPFK5.
