Abstract:Abstract High vigor seeds have greater yield potential than those with low vigor; however, long-term storage leads to a decline in this trait. The objective of this study was to identify quantitative trait loci (QTLs) for seed vigor-related traits under artificial aging conditions using a high-density genetic linkage map of wheat ( Triticum aestivum ) and mine the related candidate genes. A doubled haploid population, derived from a cross between Hanxuan 10 × Lumai 14, was used as the experimental material. Six controlled-environment treatments were set up, i.e. the seeds were aged for 0, 24, 36, 48, 60, and 72 h at a high temperature (48 °C) and under high humidity (relative humidity 100%). Eight traits including seed germination percentage, germination energy, germination index, seedling length, root length, seedling weight, vigor index, and simple vigor index were measured. With the prolongation of artificial aging treatment, these traits showed a continuous downward trend and significant correlations were observed between most of them. A total of 49 additive QTLs for seed vigor-related traits were mapped onto 12 chromosomes (1B, 2D, 3A, 3B, 3D, 4A, 4D, 5A, 5B, 5D, 6D, and 7A); and each one accounted for 6.01–17.18% of the phenotypic variations. Twenty-five pairs of epistatic QTLs were detected on all chromosomes, except for 5D, 6A, and 7D, and each epistasis accounted for 7.35–26.06% of the phenotypic variations. Three additive QTL hot spots were found on chromosomes 5A, 5B, and 5D, respectively. 13 QTLs, QGEe5B , QGIe5B , QSLc5B , QSLd5B , QSLf5B , QRLd5B , QRLe5B , QRLf5B , QVId5B , QVIe5B , QVIf5B , QSVId5B , and QSVIe5B , were located in the marker interval AX-94643729 ~ AX-110529646 on 5B and the physical interval 707,412,449–710,959,479 bp. Genes including TRAESCS5B01G564900, TRAESCS5B01G564200, TRAESCS5B01G562600, TraesCS5B02G562700, TRAESCS5B01G561300, TRAESCS5B01G561400 , and TRAESCS5B01G562100 , located in this marker interval, were found to be involved in regulating the processes of carbohydrate and lipid metabolism, transcription, and cell division during the germination of aging seeds, thus they were viewed as candidate genes for seed viability-related traits. These findings provide the basis for the seed-based cloning and functional identification of related candidate genes for seed vigor.

Mapping QTLs Related to Rice Seed Storability under Natural and Artificial Aging Storage Conditions

Abstract:Seed aging or deterioration in rice ( Oryza sativa L.) is a major problem for agronomic production and germplasm preservation. Deciphering the genetic mechanism involved in seed aging and improving seed storability is therefore a vital goal for rice breeding. A set of 85 backcross inbred lines derived from the backcross ‘Sasanishiki’ ( japonica cv.)/‘Habataki’ (an indica cv. with strong seed storability)//‘Sasanishiki’ was used here to detect quantitative trait locus (QTL) controlling seed storability. Seeds were treated under natural (conventional storage for 48 months) and artificial aging storage conditions (i.e. increased temperature and relative humidity) and germination rate was used to evaluate seed storability. A total of thirteen QTLs for seed storability were identified on chromosomes 1, 2, 3, 4, 5, 7, 11 and 12, respectively. Among them, two QTLs, viz. qSSh - 2 - 1 and qSSh - 2 - 2 , were repeatedly detected in both treatment conditions. In contrast, four ( qSSh - 4 , qSSs - 5 - 1 , qSSs - 5 - 2 and qSSh - 12 ) and seven QTLs ( qSSh - 1 , qSSh - 3 - 1 , qSSh - 3 - 2 , qSSh - 3 - 3 , qSSh - 7 - 1 , qSSh - 7 - 2 and qSSh - 11 ) were detected only once in natural and artificial aging treatments, respectively. The ‘Habataki’-derived alleles were observed to increase seed storability at all the loci except qSSs - 5 - 1 and qSSs - 5 - 2 . The existence of QTLs qSSh - 1 , qSSh - 3 - 1 , qSSh - 3 - 2 , qSSh - 3 - 3 , qSSh - 4 , qSSh - 7 - 1 , qSSh - 7 - 2 and qSSh - 11 was confirmed using Habataki chromosome segment substitution lines in a Sasanishiki genetic background. These results provide an opportunity for map-based cloning of major QTLs for seed storability, thereby gaining an understanding of seed storability in rice and possibilities for its improvement.

Abstract:Seed vigor is an important parameter of seed quality, and identification of seed vigor related genes can provide an important basis for highly efficient molecular breeding in wheat. In the present study, a doubled haploid (DH) population with 174 lines derived from a cross between Yangmai16 and Zhongmai 895 was used to evaluate 10 seed vigor related traits in Luoyang during the 2018-2019 cropping season and in Mengjin and Luoning Counties during 2019-2020 cropping season for three environments. Quantitative trait locus (QTL) mapping of 10 seed vigor related traits in the DH population resulted in the discovery/identification of 28 QTLs on chromosomes 2B, 3D, 4B, 4D, 5A, 5B, 6A, 6B, 6D, 7A and 7D, explaining 3.6-23.7% of the phenotypic variances. Among them, one QTL cluster for shoot length, root length and vigor index was mapped between AX-89421921 and Rht-D1_SNP on chromosome 4D in the physical intervals of 18.78-19.29 Mb (0.51 Mb), explaining 9.2-20.5% of the phenotypic variances. Another QTL for these traits was identified at the physical position 185.74 Mb on chromosome 5B, which was flanked by AX-111465230 and AX-109519938 and accounted for 8.0-13.3% of the phenotypic variances. Two QTLs for shoot length, shoot fresh weight and shoot dry weight were identified in the marker intervals of AX-109384026-AX-111120402 and AX-111651800-AX-94443918 on chromosomes 6A and 6B, explaining 8.2-11.7% and 3.6-10.3% of the phenotypic variance, respectively; both alleles for increasing phenotypic values were derived from Yangmai 16. We also developed the KASP markers for the QTL cluster QVI.haust-4D.1/QSL.haust-4D/QRL.haust-4D , and validated in an international panel of 135 wheat accessions. The germplasm, genes and KASP markers were developed for breeders to improve wheat varieties with seed vigor related traits.

Abstract:The objective of the study is to dissect the genetic basis of seed dormancy. The weedy rice "Ludao" (Oryza sp.) with strong seed dormancy was crossed with the rice variety Akihikari (O. sativa subsp. japonica) and 215 lines of BC1F1 were developed for QTL mapping. A total of 4 quantitative trait loci (QTLs) associated with seed dormancy were located on chromosomes 1, 2, 6, and 6, explaining 7.8, 7.1, 5.5, and 4.5% of the overall phenotypic variance, respectively. The QTL, qSD-2, on chromosome 2 appeared to represent a novel source of genetic variation for seed dormancy. A multi-way analysis of variance indicated that the gene action of the 4 QTLs was additive. There was significant negative correlation between the germination rate and the flowering time. A single heading date QTL was identified to be either pleiotropic or linked to a seed dormancy QTL on chromosome 6, thereby accounting for the observed correlation between seed dormancy and flowering time.

Abstract:Seed storability in rice (Oryza sativa L.) is an important agronomic trait. Two segregating populations with N22 (indica) as a common parent, viz. a set of 122 backcross-inbred lines (BILs) derived from the backcross Nanjing35 (japonica)/N22//Nanjing35 and another population comprising 189 recombinant inbred lines (RILs) from the cross of USSR5 (japonica) and N22, were studied to detect quantitative trait loci (QTL) controlling seed storability. Germination percentage (GP) was used to evaluate seed storability after aging treated under three different conditions, viz. natural, artificial and combined aging treatments. A total of seven QTLs were identified on chromosomes 1, 2, 5, 6 and 9. Among them, a major QTL, qSSn-9, was common in the two populations. In contrast, four QTLs (qSSnj-2-1, qSSn-2-2, qSSn-5 and qSSn-6) were detected in BILs and the QTL qSSn-1 was identified in RILs, which was a new QTL for seed storability. The N22-derived alleles increased the seed storability at all the loci except qSSnj-2-1. We also investigated the effect of QTLs using five selected lines with high storability from BILs and verified qSSn-5 with a near-isogenic line (NIL). These results provide an opportunity for pyramiding or map-based cloning major QTLs for seed storability in rice.

Abstract:Seed dormancy is a complex agronomic trait that is not only controlled by genetics but also influenced by environmental conditions. Novel seed dormancy genes could improve rice yield and quality by preventing losses due to pre-harvest sprouting (PHS). Although there have been many reported studies related to seed dormancy in rice, little is known about seed dormancy genes derived from weedy rice. We used a weedy rice line ‘Ludao’ (with strong seed dormancy) as the donor parent and elite japonica variety ‘Ninggeng 4’ (with weak seed dormancy) as a recurrent parent for backcrossing. A BC4F2 population was developed for gene mapping, and germination percentage was used as the phenotype. Four quantitative trait loci (QTLs), qSdr7-1, qSdr7-2, qSdr7-3, and qSdr7-4, were identified on chromosome 7. Seed dormancy alleles of the QTLs were all derived from ‘Ludao.’ Located between markers RM21103 and RM5672, qSdr7-2 had the largest effect and explained 27.2% of the phenotypic variation with a LOD score of 14.5. Based on the closest linked marker for locus qSdr7-2, we developed near-isogenic lines (NILs) with the qSdr7-2 allele from ‘Ludao’ in ‘Ninggeng 4’ background. The qSdr7-2-NILs, which have strong seed dormancy and elite agronomic traits, should be useful as a parent in breeding for PHS resistance.

Abstract:Pre-harvest sprouting results in significant economic loss for the grain industry around the world. Lack of adequate seed dormancy is the major reason for pre-harvest sprouting in the field under wet weather conditions. Although this trait is governed by multiple genes it is also highly heritable. A major QTL controlling both pre-harvest sprouting and seed dormancy has been identified on the long arm of barley chromosome 5H, and it explains over 70% of the phenotypic variation. Comparative genomics approaches among barley, wheat and rice were used to identify candidate gene(s) controlling seed dormancy and hence one aspect of pre-harvest sprouting. The barley seed dormancy/pre-harvest sprouting QTL was located in a region that showed good synteny with the terminal end of the long arm of rice chromosome 3. The rice DNA sequences were annotated and a gene encoding GA20-oxidase was identified as a candidate gene controlling the seed dormancy/pre-harvest sprouting QTL on 5HL. This chromosomal region also shared synteny with the telomere region of wheat chromosome 4AL, but was located outside of the QTL reported for seed dormancy in wheat. The wheat chromosome 4AL QTL region for seed dormancy was syntenic to both rice chromosome 3 and 11. In both cases, corresponding QTLs for seed dormancy have been mapped in rice.

Abstract:With 3 figures and 3 tablesAbstractPreharvest sprouting (PHS) can damage end‐use quality in a number of cereal crop species. The trait is closely related to seed dormancy, for which there is known genetic variation in rice and other cereals. A set of 122 back‐cross‐inbred lines from the cross of ‘N22’ (indica, strongly dormant) and ‘Nanjing 35’ (japonica, no‐dormant) were used to identify quantitative trait loci (QTL) for seed dormancy. Three QTL were detected on chromosomes 1, 2 and 3, and the proportion of the phenotypic variance explained by each was 18%, 8% and 7%. At all three loci, the dormancy‐increasing allele was inherited from cv. ‘N22’. To map the chromosome 1 locus qSd‐1 more precisely, an advanced back‐cross (BC6F2) population was developed. The result of this population indicated that qSd‐1 is in fact a pair of distinct, linked loci qSd‐1‐1 and qSd‐1‐2, which act additively to promote dormancy. Simple Sequence Repeats (SSRs) closely linked to each of the QTL identified should allow for the marker‐assisted transfer of the dormancy shown by cv. ‘N22’ for the improvement of the PHS of low dormancy cultivars.

Abstract:The intrachromosomal positions of the two grain dormancy quantitative trait loci (QTL) qSdn - 1 (chromosome 1) and qSdn - 5 (chromosome 5) were obtained from the segregation analysis of the advanced backcross populations derived from the cross between rice ( Oryza sativa L.) cultivars N22 ( indica ) and Nanjing35 ( japonica ). Marker-assisted selection (MAS) was applied to select derivatives carrying one or both of qSdn - 1 and qSdn - 5 in a genetic background which was nearly isogenic to Nanjing35. An analysis of dormancy in the BC4F2 population allowed qSdn - 1 to be located between the simple sequence repeat (SSR) markers RM11669 and RM1216; the QTL explained 24.58% of the overall phenotypic variation and the most closely linked marker was RM11694. qSdn - 5 was mapped between RM480 and RM3664, and explained 17.58% of the overall phenotypic variation. The SSR locus RM19080 mapped within 0.4 cM of qSdn - 5 . No epistasis was observed between qSdn - 1 and qSdn - 5 . The mean germination rates of lines containing qSdn - 1 , qSdn - 5 and both qSdn - 1 and qSdn - 5 were 7.9, 11.1 and 6.1%, respectively, whereas that of the check line lacking both QTL was 86.3%. The SSR loci linked most tightly to qSdn - 1 and qSdn - 5 are suitable for MAS for reduced pre-harvest sprouting in rice. The dormancy of both qSdn - 1 and qSdn - 5 could be readily broken by a 7-day post-harvest treatment at 50°C.
Genome-Wide Association Analysis of Seed Vigor-Related Traits in Wheat

Abstract:Seed vigor is a crucial indicator comprehensively assessing the quality of seeds, reflecting the growth advantage and production potential of seeds, and has a significant effect on seeds’ stress resistance. Identifying and controlling loci related to wheat seed vigor is essential for accelerating genetic trait gains. Here, we performed a large genome-wide association study (GWAS) to identify several significant quantitative trait loci (QTLs) associated with seed vigor-related traits. A total of 404 wheat samples with diverse genetic backgrounds were used as experimental materials. Twenty-eight loci significantly associated with seed vigor-related traits in wheat were identified, distributed on chromosomes 3A, 4A, 5B, 7A, and 7B. Two potential novel loci controlling wheat seed vigor were discovered, with a total of 80 candidate genes associated with seed vigor located on these loci. Among them, TraesCS4A01G020000.1 encodes a late embryogenesis abundant (LEA) protein gene, and TraesCS5B01G298500.1 encodes a helicase gene, both showing specific expression in seeds and highly correlated with seed vigor. Overall, these findings provide valuable insights for the future application of these genes in wheat breeding.

Abstract:Due to its fast deterioration, soybean (Glycine max L.) has an inherently poor seed vigor. Vigor loss occurring during storage is one of the main obstacles to soybean production in the tropics. To analyze the genetic background of seed vigor, soybean seeds of a recombinant inbred line (RIL) population derived from the cross between Zhonghuang24 (ZH24, low vigor cultivar) and Huaxia3hao (HX3, vigorous cultivar) were utilized to identify the quantitative trait loci (QTLs) underlying the seed vigor under −20 °C conservation and accelerated aging conditions. According to the linkage analysis, multiple seed vigor-related QTLs were identified under both −20 °C and accelerated aging storage. Two major QTLs and eight QTL hotspots localized on chromosomes 3, 6, 9, 11, 15, 16, 17, and 19 were detected that were associated with seed vigor across two storage conditions. The indicators of seed vigor did not correlate well between the two aging treatments, and no common QTLs were detected in RIL populations stored in two conditions. These results indicated that deterioration under accelerated aging conditions was not reflective of natural aging at −20 °C. Additionally, we suggest 15 promising candidate genes that could possibly determine the seed vigor in soybeans, which would help explore the mechanisms responsible for maintaining high seed vigor.
Dynamic quantitative trait locus analysis of seed vigor at three maturity stages in rice

Abstract:Seed vigor is an important characteristic of seed quality. In this study, one rice population of recombinant inbred lines (RILs) was used to determine the genetic characteristics of seed vigor, including the germination potential, germination rate, germination index and time for 50% of germination, at 4 (early), 5 (middle) and 6 weeks (late) after heading in two years. A total of 24 additive and 9 epistatic quantitative trait loci (QTL) for seed vigor were identified using QTL Cartographer and QTLNetwork program respectively in 2012; while 32 simple sequence repeat (SSR) markers associated with seed vigor were detected using bulked segregant analysis (BSA) in 2013. The additive, epistatic and QTL × development interaction effects regulated the dry maturity developmental process to improve seed vigor in rice. The phenotypic variation explained by each additive, epistatic QTL and QTL × development interaction ranged from 5.86 to 40.67%, 4.64 to 11.28% and 0.01 to 1.17%, respectively. The QTLs were rarely co-localized among the different maturity stages; more QTLs were expressed at the early maturity stage followed by the late and middle stages. Twenty additive QTLs were stably expressed in two years which might play important roles in establishment of seed vigor in different environments. By comparing chromosomal positions of these stably expressed additive QTLs with those previously identified, the regions of QTL for seed vigor are likely to coincide with QTL for grain size, low temperature germinability and seed dormancy; while 5 additive QTL might represent novel genes. Using four selected RILs, three cross combinations of seed vigor for the development of RIL populations were predicted; 19 elite alleles could be pyramided by each combination.

Abstract:Totally, 23 and 26 loci for the first count germination ratio and the final germination ratio were detected by quantitative trait loci (QTL) mapping and association mapping, respectively, which could be used to facilitate wheat pre-harvest sprouting breeding. Weak dormancy can cause pre-harvest sprouting in seeds of common wheat which significantly reduces grain yield. In this study, both quantitative trait loci (QTL) mapping and genome-wide association study (GWAS) were used to identify loci controlling seed dormancy. The analyses were based on a recombinant inbred line population derived from Zhou 8425B/Chinese Spring cross and 166 common wheat accessions. Inclusive composite interval mapping detected 8 QTL, while 45 loci were identified in the 166 wheat accessions by GWAS. Among these, four loci (Qbifcgr.cas-3AS/Qfcgr.cas-3AS, Qbifcgr.cas-6AL.1/Qfcgr.cas-6AL.1, Qbifcgr.cas-7BL.2/Qfcgr.cas-7BL.2, and Qbigr.cas-3DL/Qgr.cas-3DL) were detected in both QTL mapping and GWAS. In addition, 41 loci co-located with QTL reported previously, whereas 8 loci (Qfcgr.cas-5AL, Qfcgr.cas-6DS, Qfcgr.cas-7AS, Qgr.cas-3DS.1, Qgr.cas-3DS.2, Qbigr.cas-3DL/Qgr.cas-3DL, Qgr.cas-4B, and Qgr.cas-5A) were likely to be new. Linear regression showed the first count germination ratio or the final germination ratio reduced while multiple favorable alleles increased. It is suggested that QTL pyramiding was effective to reduce pre-harvest sprouting risk. This study could enrich the research on pre-harvest sprouting and provide valuable information of marker exploration for wheat breeding programs.

Abstract:Seed dormancy is an important trait during the domestication of major crops. Dormant seeds are unable to germinate under conditions normally suitable for non-dormant seeds. Quantitative trait loci (QTLs) and genes affecting seed dormancy in sorghum remain largely unknown. To identify the genomic regions controlling seed dormancy in sorghum, we produced two F 2 segregating populations from two crosses between a deep dormant weedy line B140 (as the female parent) and two weak dormant grain lines CK60B and MS138B (as the male parents). A genetic linkage map of the B140/CK60B population was constructed with 216 simple sequence repeat (SSR) markers spanning 1710.3 cM. One QTL on chromosome 4 and two QTLs on chromosome 7 were identified in the B140/CK60B population. They accounted for 17.9 to 24.9% of the phenotypic variance using a simple interval mapping method. The QTL on chromosome 4 was verified in another F 2 mapping population (MS138B/B140). To understand the mechanism of dormancy, we conducted an expression analysis of four sorghum genes encoding homologs of dormancy genes of other plant species: Vp1 (maize), DOG1 (Arabidopsis), qSD12 and Sdr4 (rice). We demonstrated that there were clear differences in the expression level of all these four genes between the two parental lines with different seed dormancy level, and their expression were also tissue-specific with the expression levels of qSD12 low throughout all growth stages and tissues in B140. Our findings will help to define the genetic mechanism of seed dormancy in sorghum, and the identified QTLs may be useful biomarker for selection in sorghum improvement programs.
Integrated Transcriptomic and Metabolomic Analyses Identify Critical Genes and Metabolites Associated with Seed Vigor of Common Wheat

Abstract:Seed aging is a common physiological phenomenon during storage which has a great impact on seed quality. An in-depth analysis of the physiological and molecular mechanisms of wheat seed aging is of great significance for cultivating high-vigor wheat varieties. This study reveals the physiological mechanisms of wheat seed aging in two cultivars differing in seed vigor, combining metabolome and transcriptome analyses. Differences between cultivars were examined based on metabolomic differential analysis. Artificial aging had a significant impact on the metabolism of wheat seeds. A total of 7470 (3641 upregulated and 3829 downregulated) DEGs were detected between non-aging HT and LT seeds; however, 10,648 (4506 up and 6142 down) were detected between the two cultivars after aging treatment. Eleven, eight, and four key metabolic-related gene families were identified in the glycolysis/gluconeogenesis and TCA cycle pathways, starch and sucrose metabolism pathways, and galactose metabolism pathways, respectively. In addition, 111 up-regulated transcription factor genes and 85 down-regulated transcription factor genes were identified in the LT 48h group. A total of 548 metabolites were detected across all samples. Cultivar comparisons between the non-aged groups and aged groups revealed 46 (30 upregulated and 16 downregulated) and 62 (38 upregulated and 24 downregulated) DIMs, respectively. Network analysis of the metabolites indicated that glucarate O-phosphoric acid, L-methionine sulfoxide, isocitric acid, and Gln-Gly might be the most crucial DIMs between HT and LT. The main related metabolites were enriched in pathways such as glyoxylate and dicarboxylate metabolism, biosynthesis of secondary metabolites, fatty acid degradation, etc. However, metabolites that exhibited differences between cultivars were mainly enriched in carbon metabolism, the TCA cycle, etc. Through combined metabolome and transcriptome analyses, it was found that artificial aging significantly affected glycolysis/gluconeogenesis, pyruvate metabolism, and glyoxylate and dicarboxylate metabolism, which involved key genes such as ACS, F16P2, and PPDK1. We thus speculate that these genes may be crucial in regulating physiological changes in seeds during artificial aging. In addition, an analysis of cultivar differences identified pathways related to amino acid and polypeptide metabolism, such as cysteine and methionine metabolism, glutathione metabolism, and amino sugar and nucleotide sugar metabolism, involving key genes such as BCAT3, CHI1, GAUT1, and GAUT4, which may play pivotal roles in vigor differences between cultivars.

No evidence for a preferential transmission of the methylenetetrahydrofolate reductase 677T allele in families with schizophrenia offspring

Abstract:The methylenetetrahydrofolate reductase (MTHFR) 677C > T polymorphism has been associated with an increased risk of schizophrenia in various case‐control studies. However, case‐control studies are sensitive to population stratification, which is not an issue in family‐based studies. We conducted a family‐based study comprising 120 families with a schizophrenic family member to explore the association between the parental MTHFR 677C > T polymorphism and schizophrenia risk in offspring. In addition, a meta‐analysis was performed using the available studies with data on this subject. Transmission Disequilibrium Test (TDT) analysis showed no preferential transmission of the 677T allele from parents heterozygous for the MTHFR 677C > T polymorphism to schizophrenia offspring (P = 0.27). The genotype relative risks were 1.43 (95% CI: 0.83–2.47) for the 677TT and 1.42 (95% CI: 0.54–3.78) for the 677CT genotype, relative to the 677CC genotype. A meta‐analysis using data from family‐based studies comprising a total of 416 parent‐child triads yielded no evidence implicating the 677T allele in schizophrenia risk (P = 0.58). By applying a log‐linear model, we found no asymmetry within parental mating type. Our data provided no evidence that transmission of the MTHFR 677T allele is associated with schizophrenia risk. In addition, we found no evidence that the maternal genotype influences the risk of having schizophrenia offspring substantially. © 2007 Wiley‐Liss, Inc.
Identification of Early Vigor QTLs and QTL by Environment Interactions in Wheat (Triticum eastivum L.)

Abstract:Crop productivity is highly dependent on successful seed germination and seedling establishment. This study evaluated two mapping populations, Batavia/Ernie (double haploid) and Synthetic/Opata (recombinant inbred lines), for early vigor under water stress and normal growing conditions. Significant gene, environment (water), and gene by environment interaction effects were observed. Broad sense heritability was 29 and 40% for the Batavia/Ernie and Synthetic/Opata populations, respectively. Quantitative trait loci (QTL) were analyzed based on single and multienvironment models. The two mapping populations differed in the number and locations of QTLs except qNev.uwa.4AL was identified in both populations under the non-stress condition, while qSev.uwa.3BL was specifically expressed under the stress condition in the Synthetic/Opata population. QTL by environment interaction (QEI) enabled identification of nine QTLs, including those identified by the single environment approach. Phenotypic variation expression (PVE) of QEIs ranged from 4.8 to 14.9% across the populations. Larger proportion of PVE of QEIs was explained by the additive components. Favorable alleles for three of the QTLs identified in the Synthetic/Opata population were derived from Synthetic, while Batavia contributed favorable alleles to a QTL on the long arm of chromosome 1D in the Batavia/Ernie population. QTL detected under water stress (qSev.uwa.3BL) co-located with the DREB 1 gene, which was mapped between markers Xmwg818 and Xfbb117 (58.1–77.6 cM). QTLs with high proportion of additive components can be validated for marker assisted gene pyramiding and selection.

Abstract:To enhance the understanding of yield-related traits in tetraploid wheat, it is crucial to investigate and identify genes that govern superior yield characteristics. This study utilized the wheat55K single nucleotide polymorphism array to genotype a recombinant inbred line (RIL) population consisting of 120 lines developed through the crossbreeding of two tetraploid wheat varieties, Qin Hei-1 (QH-1) and Durum Wheat (DW). An investigation and analysis were conducted on 11 yield-related traits, including peduncle length (PL), neck length (NL), spike length (SL), flowering date (FD), heading date (HD), thousand-kernel weight (TKW), kernel area ratio (KAR), kernel circumference (KC), kernel length (KL), kernel width (KW), and kernel length–width ratio (KL-WR), over a period of three years in two locations, Yang Ling, Shaanxi, and Lin He, Inner Mongolia. The analysis identified nine stable loci among eight agronomic traits, named QSL.QD-1A.1, QNL.QD-4B.2, QPL.QD-4B.1, QFD.QD-2B, QHD.QD-2B.1, QHD.QD-4B, QKC.QD-4B.2, QKL-WR.QD-4B.6, and QKL.QD-4B.2. Among them, the additive effects of three QTLs, QSL.QD-1A.1, QNL.QD-4B.2, and QFD.QD-2B, were positive, indicating that the enhancing alleles at these loci were derived from the parent line QH-1. These three QTLs showed significant positive effects on the phenotypes of the population materials. Furthermore, potential functional genes were identified within the mapping intervals of QSL.QD-1A.1 and QNL.QD-4B.2, which regulate the development of spike length and neck length, respectively. These results provide potential QTLs and candidate genes, which broaden the genetic basis of agronomic traits related to yield, such as SL, NL, PL, and FD, and benefits for wheat breeding and improvement.

Abstract:An increase in genetic diversity of bread wheat caused by spring x winter forms leads to an alteration of genetic control of maturity time. Maturity time (MAT) is one of major yield components in wheat, which has two components: the heading date (HD) and grain-filling period (GFP). Using the Illumina Infinium 25k platform we analyzed the genetic control of the HD, GFP and MAT in the F2 and F2:3 populations from a cross between late-ripening spring/winter line 124-1 and spring wheat cultivar Novosibirskaya 31, possessing the same allelic composition of the VRN1 and PPD-D1 genes. The phenotypic evaluation of the populations studied was performed during three years. A total of 17 QTLs were mapped, out of which 4 QTLs for MAT or its components were confirmed over two years. Two common MAT and HD QTLs were identified on the 4A chromosome, and two loci controlling GFP and MAT were found on 6B chromosome. An environmentally stable HD QTL QHd.icg-7B.1 was associated with the FT-B1 gene having a non-synonymous polymorphism [G/C] in its coding region. A novel НD QTL was identified on 7D chromosome. QTL dissection allowed to propose putative genes for QMat.icg4-A and QMat.icg6-B, namely the SPL family gene (TraesCS4A02G359500) and the TCP transcription factor (TraesCS6B02G462100), respectively. The results of this study provide information for further investigation into wheat development.

Abstract:Seed vigor is an important seed quality trait in rice (Oryza sativa L.) that profoundly affects seedling morphogenesis in different environments. Generally, highly vigorous seeds have many advantages in agricultural production, such as resistance to adverse stresses, rapid emergence, and yield improvement. In the present study, one germplasm collection and one recombinant inbred line (RIL) population were used to identify quantitative trait loci (QTLs) for seed vigor. A total of 19 single nucleotide polymorphisms (SNPs) were found to be significantly associated with seed vigor (−log10(P) > 6) in the germplasm collection, which consisted of 200 rice cultivars. Nine loci responsible for seed vigor were identified via QTL mapping by using a high-density bin map. To screen the candidate genes more efficiently, we selected six loci that were co-localized in GWAS and QTL mapping, overlapped previous reports, repeat detected across two seasons, or high contribution rate as reliable loci. A total of 44 differentially expressed genes were obtained from the reliable loci via gene expression profile analysis. Among these 44 genes, Os06g0108600, Os06g0110200, Os06g0253100, Os06g0282000, Os07g0583600, Os07g0592600, and Os09g0432300 were the most promising candidates associated with seed vigor.
