Abstract:Breast cancer is the most common malignancy in women and is responsible for hundreds of thousands of deaths annually. As with most cancers, it is a heterogeneous disease and different breast cancer subtypes are treated differently. Understanding the difference in prognosis for breast cancer based on its molecular and phenotypic features is one avenue for improving treatment by matching the proper treatment with molecular subtypes of the disease. In this work, we employed a competition-based approach to modeling breast cancer prognosis using large datasets containing genomic and clinical information and an online real-time leaderboard program used to speed feedback to the modeling team and to encourage each modeler to work towards achieving a higher ranked submission. We find that machine learning methods combined with molecular features selected based on expert prior knowledge can improve survival predictions compared to current best-in-class methodologies and that ensemble models trained across multiple user submissions systematically outperform individual models within the ensemble. We also find that model scores are highly consistent across multiple independent evaluations. This study serves as the pilot phase of a much larger competition open to the whole research community, with the goal of understanding general strategies for model optimization using clinical and molecular profiling data and providing an objective, transparent system for assessing prognostic models.

Abstract:Breast cancer is the most common malignancy in women, and because it has a high mortality rate, it is urgent to develop computational methods to increase the accuracy of breast cancer survival predictive models. Although multi-omics data such as gene expression have been extensively used in recent studies, the accurate prognosis of breast cancer remains a challenge. Somatic mutations are another important and promising data source for studying cancer development, and its effect on the prognosis of breast cancer remains to be further explored. Meanwhile, these omics datasets are high-dimensional and redundant. Therefore, we adopted multiple kernel learning (MKL) to efficiently integrate somatic mutation to currently molecular data including gene expression, copy number variation (CNV), methylation, and protein expression data for the prediction of breast cancer survival. Before integration, the maximum relevance minimum redundancy (mRMR) feature selection method was utilized to select features that present high relevance to survival and low redundancy among themselves for each type of data. The experimental results demonstrated that the proposed method achieved the most optimal performance and there was a remarkable improvement in the prediction performance when somatic mutations were included, indicating that somatic mutations are critical for improving breast cancer survival predictions. Moreover, mRMR was superior to other feature selection methods used in previous studies. Furthermore, MKL outperformed the other traditional classifiers in multi-omics data integration. Our analysis indicated that through employing promising omics data such as somatic mutations and harnessing the power of proper feature selection methods and effective integration frameworks, the breast cancer survival predictive accuracy can be further increased, thereby providing a more optimal clinical diagnosis and more effective treatment for breast cancer patients.

Abstract:Abstract Background Breast cancer is the most prevalent and among the most deadly cancers in females. Patients with breast cancer have highly variable survival lengths, indicating a need to identify prognostic biomarkers for personalized diagnosis and treatment. With the development of new technologies such as next-generation sequencing, multi-omics information are becoming available for a more thorough evaluation of a patient’s condition. In this study, we aim to improve breast cancer overall survival prediction by integrating multi-omics data (e.g., gene expression, DNA methylation, miRNA expression, and copy number variations (CNVs)). Methods Motivated by multi-view learning, we propose a novel strategy to integrate multi-omics data for breast cancer survival prediction by applying complementary and consensus principles. The complementary principle assumes each -omics data contains modality-unique information. To preserve such information, we develop a concatenation autoencoder (ConcatAE) that concatenates the hidden features learned from each modality for integration. The consensus principle assumes that the disagreements among modalities upper bound the model errors. To get rid of the noises or discrepancies among modalities, we develop a cross-modality autoencoder (CrossAE) to maximize the agreement among modalities to achieve a modality-invariant representation. We first validate the effectiveness of our proposed models on the MNIST simulated data. We then apply these models to the TCCA breast cancer multi-omics data for overall survival prediction. Results For breast cancer overall survival prediction, the integration of DNA methylation and miRNA expression achieves the best overall performance of 0.641 ± 0.031 with ConcatAE, and 0.63 ± 0.081 with CrossAE. Both strategies outperform baseline single-modality models using only DNA methylation (0.583 ± 0.058) or miRNA expression (0.616 ± 0.057). Conclusions In conclusion, we achieve improved overall survival prediction performance by utilizing either the complementary or consensus information among multi-omics data. The proposed ConcatAE and CrossAE models can inspire future deep representation-based multi-omics integration techniques. We believe these novel multi-omics integration models can benefit the personalized diagnosis and treatment of breast cancer patients.

Abstract:Introduction Many researchers used machine learning (ML) to predict the prognosis of breast cancer (BC) patients and noticed that the ML model had good individualized prediction performance. Objective The cohort study was intended to establish a reliable data analysis model by comparing the performance of 10 common ML algorithms and the the traditional American Joint Committee on Cancer (AJCC) stage, and used this model in Web application development to provide a good individualized prediction for others. Methods This study included 63145 BC patients from the Surveillance, Epidemiology, and End Results database. Results Through the performance of the 10 ML algorithms and 7th AJCC stage in the optimal test set, we found that in terms of 5-year overall survival, multivariate adaptive regression splines (MARS) had the highest area under the curve (AUC) value (0.831) and F1-score (0.608), and both sensitivity (0.737) and specificity (0.772) were relatively high. Besides, MARS showed a highest AUC value (0.831, 95%confidence interval: 0.820–0.842) in comparison to the other ML algorithms and 7th AJCC stage (all P < 0.05). MARS, the best performing model, was selected for web application development (https://w12251393.shinyapps.io/app2/). Conclusions The comparative study of multiple forecasting models utilizing a large data noted that MARS based model achieved a much better performance compared to other ML algorithms and 7th AJCC stage in individualized estimation of survival of BC patients, which was very likely to be the next step towards precision medicine.

Abstract:Cancer is the second leading cause of death in the United States. To improve cancer prognosis and survival rates, a better understanding of multi-level contributory factors associated with cancer survival is needed. However, prior research on cancer survival has primarily focused on factors from the individual level due to limited availability of integrated datasets. In this study, we sought to examine how data integration impacts the performance of cancer survival prediction models. We linked data from four different sources and evaluated the performance of Cox proportional hazard models for breast, lung, and colorectal cancers under three common data integration scenarios. We showed that adding additional contextual-level predictors to survival models through linking multiple datasets improved model fit and performance. We also showed that different representations of the same variable or concept have differential impacts on model performance. When building statistical models for cancer outcomes, it is important to consider cross-level predictor interactions.

Abstract:Breast cancer, cervical and endocervical cancer, endometrial cancer and ovarian cancer are common cancers in women. Due to the malignant development of cancer and the lack of effective early diagnosis and prognosis monitor, these cancers are the top diseases causing death among female patients. To explore whether high-throughput omics data can contribute to the prognosis of cancer patients, this study used clinical data and multidimensional omics data (including DNA methylation, mRNA expression, miRNA expression and chip-based protein expression data) of 1861 samples of four female cancers in the Cancer Genome Atlas project to construct Cox proportional hazards models and random survival forest models for retrospective prediction of patient survival. Our systematic integration found that DNA methylation and miRNA expression data could significantly improve the survival predictability in patients with cervical and endometrial cancers compared with clinical data alone (the prediction efficiency increased by 8.73%–15.03%). Although some omics data contribute to the performance improvement of survival prediction models for specific cancer patients, it does not improve the predictive performance of models in other cancers. In conclusion, our study provide the insights into the omics-based survival predictions, which may have important contributions to improving the predictive accuracy of clinical survival analysis.

Abstract:Abstract Improving cancer patients Overall Survival (OS) prognosis is critical for personalization of treatment using model-identified drivers of cancer progression. Current cancer prognosis models largely rely on clinical and demographic patient characteristics. Adding ‘omics’-based modalities can help improve patient OS prediction and lead to better disease categorization and understanding. We introduce a data driven methodology for combining multi-omics and clinical data, including clinical/demographics, mutations, gene expression, long non-coding and micro-RNA expression, DNA methylation, and proteomics for improving prediction of OS in cancer patients. High dimensionality of ‘omics’ modalities present challenges to combining them into one model. We propose a late stage modalities fusion where we construct a separate data driven model for OS prediction for each modality, later combining individual predictions in a final linear OS prediction model. With a limited number of patients to develop the model, such an approach helps to better protect against overfitting, and allows to account for different degrees of informativeness of modalities by weighting them according to individual success. We introduce a robust machine learning pipeline with rigorous training, testing and evaluation capabilities, and demonstrate its effectiveness on a suit of TCGA data. When comparing early vs. late fusion of omics and clinical modalities for survival prediction using NSCLC TCGA data, we observe the C-index improvement from 0.57±.04 to 0.61±.01. Best individual modality performance was at 0.59±.02 using clinical modality. Dominant modalities in unimodal survival analysis varied between cancers, with clinical, RNA, and miRNA for LUAD, and clinical, RNA, and RPPA for LUSC. Using pan-cancer TCGA data for survival prediction, the best C-index = 0.77 was achieved using multi-omics model, followed by 0.76±.01 for clinical, 0.75±.01 for RNA seq, and 0.73±.01 for RPPA unimodal models. Abstract:Genomics, especially multi-omics, has made precision medicine feasible. The completion and publicly accessible multi-omics resource with clinical outcome, such as The Cancer Genome Atlas (TCGA) is a great test bed for developing computational methods that integrate multi-omics data to predict patient cancer phenotypes. We have been utilizing TCGA multi-omics data to predict cancer patient survival, using a variety of approaches, including prior-biological knowledge (such as pathways), and more recently, deep-learning methods. Over time, we have developed methods such as Cox-nnet, DeepProg, and two-stage Cox-nnet, to address the challenges due to multi-omics and multi-modality. Despite the limited sample size (hundreds to thousands) in the training datasets as well as the heterogeneity nature of human populations, these methods have shown significance and robustness at predicting patient survival in independent population cohorts. In the following, we would describe in detail these methodologies, the modeling results, and important biological insights revealed by these methods.

Abstract:Abstract Background Survival and drug response are two highly emphasized clinical outcomes in cancer research that directs the prognosis of a cancer patient. Here, we have proposed a late multi omics integrative framework that robustly quantifies survival and drug response for breast cancer patients with a focus on the relative predictive ability of available omics datatypes. Neighborhood component analysis (NCA), a supervised feature selection algorithm selected relevant features from multi-omics datasets retrieved from The Cancer Genome Atlas (TCGA) and Genomics of Drug Sensitivity in Cancer (GDSC) databases. A Neural network framework, fed with NCA selected features, was used to develop survival and drug response prediction models for breast cancer patients. The drug response framework used regression and unsupervised clustering (K-means) to segregate samples into responders and non-responders based on their predicted IC50 values (Z-score). Results The survival prediction framework was highly effective in categorizing patients into risk subtypes with an accuracy of 94%. Compared to single-omics and early integration approaches, our drug response prediction models performed significantly better and were able to predict IC50 values (Z-score) with a mean square error (MSE) of 1.154 and an overall regression value of 0.92, showing a linear relationship between predicted and actual IC50 values. Conclusion The proposed omics integration strategy provides an effective way of extracting critical information from diverse omics data types enabling estimation of prognostic indicators. Such integrative models with high predictive power would have a significant impact and utility in precision oncology.

Abstract:Evaluation of survival models to predict cancer patient prognosis is one of the most important areas of emphasis in cancer research. A binary classification approach has difficulty directly predicting survival due to the characteristics of censored observations and the fact that the predictive power depends on the threshold used to set two classes. In contrast, the traditional Cox regression approach has some drawbacks in the sense that it does not allow for the identification of interactions between genomic features, which could have key roles associated with cancer prognosis. In addition, data integration is regarded as one of the important issues in improving the predictive power of survival models since cancer could be caused by multiple alterations through meta-dimensional genomic data including genome, epigenome, transcriptome, and proteome. Here we have proposed a new integrative framework designed to perform these three functions simultaneously: (1) predicting censored survival data; (2) integrating meta-dimensional omics data; (3) identifying interactions within/between meta-dimensional genomic features associated with survival. In order to predict censored survival time, martingale residuals were calculated as a new continuous outcome and a new fitness function used by the grammatical evolution neural network (GENN) based on mean absolute difference of martingale residuals was implemented. To test the utility of the proposed framework, a simulation study was conducted, followed by an analysis of meta-dimensional omics data including copy number, gene expression, DNA methylation, and protein expression data in breast cancer retrieved from The Cancer Genome Atlas (TCGA). On the basis of the results from breast cancer dataset, we were able to identify interactions not only within a single dimension of genomic data but also between meta-dimensional omics data that are associated with survival. Notably, the predictive power of our best meta-dimensional model was 73% which outperformed all of the other models conducted based on a single dimension of genomic data. Breast cancer is an extremely heterogeneous disease and the high levels of genomic diversity within/between breast tumors could affect the risk of therapeutic responses and disease progression. Thus, identifying interactions within/between meta-dimensional omics data associated with survival in breast cancer is expected to deliver direction for improved meta-dimensional prognostic biomarkers and therapeutic targets.

Abstract:Abstract Motivation Integrative multi-feature fusion analysis on biomedical data has gained much attention recently. In breast cancer, existing studies have demonstrated that combining genomic mRNA data and DNA methylation data can better stratify cancer patients with distinct prognosis than using single signature. However, those existing methods are simply combining these gene features in series and have ignored the correlations between separate omics dimensions over time. Results In the present study, we propose an adaptive multi-task learning method, which combines the Cox loss task with the ordinal loss task, for survival prediction of breast cancer patients using multi-modal learning instead of performing survival analysis on each feature dataset. First, we use local maximum quasi-clique merging (lmQCM) algorithm to reduce the mRNA and methylation feature dimensions and extract cluster eigengenes respectively. Then, we add an auxiliary ordinal loss to the original Cox model to improve the ability to optimize the learning process in training and regularization. The auxiliary loss helps to reduce the vanishing gradient problem for earlier layers and helps to decrease the loss of the primary task. Meanwhile, we use an adaptive weights approach to multi-task learning which weighs multiple loss functions by considering the homoscedastic uncertainty of each task. Finally, we build an ordinal cox hazards model for survival analysis and use long short-term memory (LSTM) method to predict patients’ survival risk. We use the cross-validation method and the concordance index (C-index) for assessing the prediction effect. Stringent cross-verification testing processes for the benchmark dataset and two additional datasets demonstrate that the developed approach is effective, achieving very competitive performance with existing approaches. DeepMOCCA: A pan-cancer prognostic model identifies personalized prognostic markers through graph attention and multi-omics data integration

Abstract:Abstract Combining multiple types of genomic, transcriptional, proteomic, and epigenetic datasets has the potential to reveal biological mechanisms across multiple scales, and may lead to more accurate models for clinical decision support. Developing efficient models that can derive clinical outcomes from high-dimensional data remains problematical; challenges include the integration of multiple types of omics data, inclusion of biological background knowledge, and developing machine learning models that are able to deal with this high dimensionality while having only few samples from which to derive a model. We developed DeepMOCCA, a framework for multi-omics cancer analysis. We combine different types of omics data using biological relations between genes, transcripts, and proteins, combine the multi-omics data with background knowledge in the form of protein–protein interaction networks, and use graph convolution neural networks to exploit this combination of multi-omics data and background knowledge. DeepMOCCA predicts survival time for individual patient samples for 33 cancer types and outperforms most existing survival prediction methods. Moreover, DeepMOCCA includes a graph attention mechanism which prioritizes driver genes and prognostic markers in a patient-specific manner; the attention mechanism can be used to identify drivers and prognostic markers within cohorts and individual patients. Author summary Linking the features of tumors to a prognosis for the patient is a critical part of managing cancer. Many methods have been applied to this problem but we still lack accurate prognostic markers for many cancers. We now have more information than ever before on the state of the cancer genome, the epigenetic changes in tumors, and gene expression at both RNA and protein levels. Here, we address the question of how this data can be used to predict cancer survival and discover which tumor genes make the greatest contribution to the prognosis in individual tumor samples. We have developed a computational model, DeepMOCCA, that uses artificial neural networks underpinned by a large graph constructed from background knowledge concerning the functional interactions between genes and their products. We show that with our method, DeepMOCCA can predict cancer survival time based entirely on features of the tumor at a cellular and molecular level. The method confirms many existing genes that affect survival but for some cancers suggests new genes, either not implicated in survival before or not known to be important in that particular cancer. The ability to predict the important features in individual tumors provided by our method raises the possibility of personalized therapy based on the gene or network dominating the prognosis for that patient.

Abstract:Abstract Breast cancer is a deadly disease with a high mortality rate among PAN cancers. The advancements in biomedical information retrieval techniques have been beneficial in developing early prognosis and diagnosis systems for cancer patients. These systems provide the oncologist with plenty of information from several modalities to make the correct and feasible treatment plan for breast cancer patients and protect them from unnecessary therapies and their toxic side effects. The cancer patient’s related information can be collected using various modalities like clinical, copy number variation, DNA-methylation, microRNA sequencing, gene expression, and histopathological whole slide images. High dimensionality and heterogeneity in these modalities demand the development of some intelligent systems to understand related features to the prognosis and diagnosis of diseases and make correct predictions. In this work, we have studied some end-to-end systems having two main components : (a) dimensionality reduction techniques applied to original features from different modalities and (b) classification techniques applied to the fusion of reduced feature vectors from different modalities for automatic predictions of breast cancer patients into two categories: short-time and long-time survivors. Principal component analysis (PCA) and variational auto-encoders (VAEs) are used as the dimensionality reduction techniques, followed by support vector machines (SVM) or random forest as the machine learning classifiers. The study utilizes raw, PCA, and VAE extracted features of the TCGA-BRCA dataset from six different modalities as input to the machine learning classifiers. We conclude this study by suggesting that adding more modalities to the classifiers provides complementary information to the classifier and increases the stability and robustness of the classifiers. In this study, the multimodal classifiers have not been validated on primary data prospectively.

Abstract:The digitization of health records and growing availability of tumour DNA sequencing provide an opportunity to study the determinants of cancer outcomes with unprecedented richness. Patient data are often stored in unstructured text and siloed datasets. Here we combine natural language processing annotations 1,2 with structured medication, patient-reported demographic, tumour registry and tumour genomic data from 24,950 patients at Memorial Sloan Kettering Cancer Center to generate a clinicogenomic, harmonized oncologic real-world dataset (MSK-CHORD). MSK-CHORD includes data for non-small-cell lung ( n = 7,809), breast ( n = 5,368), colorectal ( n = 5,543), prostate ( n = 3,211) and pancreatic ( n = 3,109) cancers and enables discovery of clinicogenomic relationships not apparent in smaller datasets. Leveraging MSK-CHORD to train machine learning models to predict overall survival, we find that models including features derived from natural language processing, such as sites of disease, outperform those based on genomic data or stage alone as tested by cross-validation and an external, multi-institution dataset. By annotating 705,241 radiology reports, MSK-CHORD also uncovers predictors of metastasis to specific organ sites, including a relationship between SETD2 mutation and lower metastatic potential in immunotherapy-treated lung adenocarcinoma corroborated in independent datasets. We demonstrate the feasibility of automated annotation from unstructured notes and its utility in predicting patient outcomes. The resulting data are provided as a public resource for real-world oncologic research.

Prognostically Relevant Subtypes and Survival Prediction for Breast Cancer Based on Multimodal Genomics Data

Abstract:Cancer is one of the deadliest diseases caused by abnormal behaviors of genes that control the cell division and growth. Genomics data and clinical outcomes from multiplatform and heterogeneous sources are used to make clinical decisions for the cancer patients, where both multimodality and heterogeneity impose significant challenges to bioinformatics tools and algorithms. Numerous works have been proposed to overcome these challenges by using sophisticated bioinformatics and machine learning algorithms as either primary or supporting tools. In this paper, we propose a new approach to analyze genomics data from The Cancer Genome Atlas (TCGA) to classify breast cancer patients based on their subtypes and survival rates. Since multiple factors such as estrogen receptor (ER), progesterone receptor (PGR), and human epidermal growth factor receptor 2 (HER2) statuses are involved in breast cancer diagnosis, we used DNA methylation, gene expression (GE), and miRNA expression data by creating a multiplatform network called Multimodal Autoencoders (MAE) classifier to support each data type. Experiment results demonstrate that our approach is promising with high confidence for predicting both breast cancer subtypes and survival rates. In particular, we achieved state-of-the-art results with accuracies of 91% and 86%, respectively for the ER and PGR-based subtype prediction and moderately low accuracy for the HER2-based subtype prediction as well as we perceived reasonably low MSE and positive coefficient of determination (R<sup>2</sup>) scores in case of survival prediction. Additionally, we created unimodal and multimodal features from each input type and trained decision tree (DT), Naive Bayes (NB), K-nearest neighbors (KNN), logistic regression (LR), support vector machine (SVM), random forest (RF), and gradient boosting trees (GBT) as ML baseline models. Finally, we use the model averaging ensemble of top-3 models to report the final prediction.

Toward Precision Breast Cancer Survival Prediction Utilizing Combined Whole Genome-Wide Expression and Somatic Mutation Analysis

Abstract:Breast cancer is the most common type of invasive cancer in females. It accounts for 18.2% of all cancer deaths worldwide. Although somatic mutations play important roles in cancer development and prognosis, the outcome predictions are largely based on the expression of marker genes. We submit that developing an innovative prognostic model incorporating somatic mutations with gene expression can improve survival prediction of cancer. We studied the whole genome-wide gene expression and somatic mutations of 1091 breast invasive carcinoma cases from The Cancer Genome Atlas (TCGA). We identified expression of 118 genes that could be used to build the predictor for breast cancer survival risks (log rank p < 0.0001 and c-index=0.63627122). Multiple breast cancer survival-analysis-related genes are found in this gene set, such as FOXR2, FOXD1, MTNR1B, SDC1, PF4, IGF2BP1, ZIC3, OXT2, and PID1. We then selected between different survival-risk groups of 2000 mutated genes with different mutation rates. We applied enrichment analysis to the mutated gene list and identified 25 functional annotations, 15 gene ontology, and 14 gene pathway enriched terms that were related the cancer outcomes. We built the novel predictor and our results showed that combining the different features helps improved performance of survival prediction (c-index = 0. 64033769). Abstract:Background: Despite advancements, breast cancer outcomes remain stagnant, highlighting the need for precise biomarkers in precision medicine. Traditional TNM staging is insufficient for identifying patients who will respond well to treatment. Methods: Our study involved over 6,900 breast cancer patients from 14 datasets, including in-house clinical data and single-cell data from 8 patients (37,451 cells). We integrated 10 machine learning algorithms in 55 combinations and analyzed 100 existing breast cancer signatures. IHC assays were conducted for validation, and potential immunotherapies and chemotherapies were explored. Results: We pinpointed six stable Panoptosis-related genes from multi-center cohorts, leading to a robust Panoptosis-model. This model outperformed existing clinical and molecular features in predicting recurrence and mortality risks, with high-risk patients showing worse outcomes. IHC validation from 30 patients confirmed our findings, indicating the model's broader applicability. Additionally, the model suggested that low-risk patients benefit more from immunotherapy, while high-risk patients are sensitive to specific chemotherapies like BI-2536 and ispinesib. Conclusion: The Panoptosis-model represents a major advancement in breast cancer prognosis and treatment personalization, offering significant insights for effectively managing a wide range of breast cancer patients.

Abstract:The understanding of cancer biology has greatly advanced since the advent of genomics. A remarkable heterogeneity at the whole-genome (or omics) level exists amongst even histologically comparable cancers, demonstrating the enormous complexity of the cancer genome. A powerful resource that has the potential to translate high-throughput omics to better and quick overall survival is the massive accrual and public accessibility of multi-omics databases with accompanying clinical annotation, including tumor histology, patient response, and outcome. In this new era of high-throughput omics, this paper emphasizes the distinct benefits of a multidimensional approach to genomic analysis. It discusses the implications of translational omics research for the cancer population. Single-level data analysis of high-throughput technologies has constraints because it only displays a small window of cellular processes. Understanding the links across several cellular organization levels made possible by data integration across various platforms, including genomes, epigenomics, transcriptomics, proteomics, and metabolomics, is important. This review examines a few popular frameworks for integrating multi-omics data. It provides a general overview of multi-omics applications in tumor classification, prognosis, diagnostics, and the function of data integration in searching for novel biomarkers and treatment options.

Abstract:Abstract Background Colon cancer is common worldwide and is the leading cause of cancer-related death. Multiple levels of omics data are available due to the development of sequencing technologies. In this study, we proposed an integrative prognostic model for colon cancer based on the integration of clinical and multi-omics data. Methods In total, 344 patients were included in this study. Clinical, gene expression, DNA methylation and miRNA expression data were retrieved from The Cancer Genome Atlas (TCGA). To accommodate the high dimensionality of omics data, unsupervised clustering was used as dimension reduction method. The bias-corrected Harrell’s concordance index was used to verify which clustering result provided the best prognostic performance. Finally, we proposed a prognostic prediction model based on the integration of clinical data and multi-omics data. Uno’s concordance index with cross-validation was used to compare the discriminative performance of the prognostic model constructed with different covariates. Results Combinations of clinical and multi-omics data can improve prognostic performance, as shown by the increase of the bias-corrected Harrell’s concordance of the prognostic model from 0.7424 (clinical features only) to 0.7604 (clinical features and three types of omics features). Additionally, 2-year, 3-year and 5-year Uno’s concordance statistics increased from 0.7329, 0.7043, and 0.7002 (clinical features only) to 0.7639, 0.7474 and 0.7597 (clinical features and three types of omics features), respectively. Conclusion In conclusion, this study successfully combined clinical and multi-omics data for better prediction of colon cancer prognosis.
