Abstract:Microbial endophytes are microorganisms that live inside plants, and some of them play important yet understudied roles in plant health, growth, and adaptation to environmental conditions. Their diversity within plants has traditionally been underestimated due to the limitations of culture-dependent techniques. Metagenomic profiling provides a culture-independent approach to characterize entire microbial communities. The argan tree ( Argania spinosa ) is ecologically and economically important in Morocco, yet its seed endophyte microbiome remains unexplored. This study aimed to compare the bacterial and fungal endophyte communities associated with argan seeds collected from six sites across Morocco using Illumina MiSeq sequencing of the 16S rRNA gene and ITS regions, respectively. Bacterial DNA was extracted from surface-sterilized seeds and amplified using universal primers, while fungal DNA was isolated directly from seeds. Bioinformatics analysis of sequencing data identified taxonomic profiles at the phylum to genus levels. The results indicated that bacterial communities were dominated by the genus Rhodoligotrophos , while fungal communities exhibited varying degrees of dominance between Ascomycota and Basidiomycota depending on site, with Penicillium being the most abundant overall. Distinct site-specific profiles were observed, with Pseudomonas , Bacillus, and Aspergillus present across multiple locations. Alpha diversity indices revealed variation in endophyte richness between seed sources. In conclusion, this first exploration of the argan seed endophyte microbiome demonstrated environmental influence on community structure. While facing limitations due to small sample sizes and lack of ecological metadata, it provides a foundation for future mechanistic investigations into how specific endophyte–host interactions shape argan adaptation across Morocco's diverse landscapes.

Abstract:We have constructed a cDNA library using poly(A)+ RNA from the stably transformed Marek's disease virus cell line MKT-1 and isolated cDNAs specific to the short internal repeat region of the BamHI-A fragment of the viral genome. Four distinct classes of cDNA were identified through sequence analysis of the 5' and 3' termini of each clone isolated, and a representative of each class was chosen for complete sequencing. These cDNAs were mapped on the basis of the genomic nucleotide sequence of this region, and a family of 3'-coterminal overlapping transcripts consisting of several highly spliced species, was identified. PCR was used to amplify specific regions of each cDNA, which were subcloned and used to generate riboprobes. These riboprobes hybridized to a variety of transcripts in poly(A)+ RNA fractions isolated from cells either lytically or latently infected with Marek's disease virus.

Abstract:The plant mitochondrial genome (mitogenome) has a complex organization and carries genetic traits of value in exploiting genetic resources. In this study, the Ilex macrocarpa mitogenome was sequenced and assembled to understand the genetic diversity and phylogenetic relationship. The mitogenome has a cyclic molecular structure and is 539,461 bp long with a GC content of 45.53%. It contained 39 protein-coding proteins, 19 tRNA genes, and 3 rRNA genes. The 146 simple sequence repeats and 591 dispersed repeat sequences were identified in the mitogenome. Codon usage analysis revealed a preference for codons ending in A/T. A total of 517 C to U RNA editing sites were predicted, with nad4 and ccmB being edited most frequently (39 times). Phylogenetic analysis via mitochondrial protein-coding genes showed that the Aquifoliales order contains sister plants to Lamiales, Solanales, and Gentianales. In addition, the conflicts between chloroplast and mitochondrial phylogeny were also observed. This study provides a theoretical framework for understanding the evolution, classification, and identification of the Ilex genus, which lays an important foundation for future molecular breeding investigations.

Abstract:Background Artemisia argyi L., also known as mugwort, is a perennial herb whose leaves are commonly used as source of traditional medicines. However, the evolution and structure of the mitochondrial genome (mitogenome) in A. argyi remain unclear. In this study, the mitogenome of A. argyi was assembled and characterized for the first time. Results The mitogenome of A. argyi was a circular molecule of 229,354 bp. It encodes 56 genes, including 33 protein-coding genes (PCGs), 20 tRNA genes, and three rRNA genes, and three pseudogenes. Five trans-spliced introns were observed in three PCGs namely, nad1 , nad2 and nad5 . Repeat analysis identified 65 SSRs, 14 tandem repeats, and 167 dispersed repeats. The A. argyi mitogenome contains 12 plastid transfer sequences from 79 bp to 2552 bp. Five conserved MTPTs were identified in all 18 Asteraceae species. Comparison of mitogenome between A. argyi and one Artemisia specie and two Chrysanthemum species showed 14 conserved gene clusters. Phylogenetic analysis with organelle genomes of A. argyi and 18 others Anthemideae plants showed inconsistent phylogenetic trees, which implied that the evolutionary rates of PCGs and rrna genes derived from mitochondrion and plastid were incongruent. The Ka/Ks ratio of the 27 shared protein-coding genes in the 18 Anthemideae species are all less than 1 indicating that these genes were under the effect of purifying selection. Lastly, a total 568 RNA editing sites in PCGs were further identified. The average editing frequency of non-synonymous changes was significantly higher than that of synonymous changes (one-sample Student's t-test, p-values≤0.05) in three tissues (root, leaf and stem). Conclusions In this study, the gene content, genome size, genome comparison, mitochondrial plastid sequences, dN/dS analysis of mitochondrial protein-coding genes, and RNA-editing events in A. argyi mitogenome were determined, providing insights into the phylogenetic relationships of Asteraceae plant.

Abstract:Ormosia is a particular genus in the Fabaceae family with its striking seeds. The genus Ormosia boluoensis is a newly reported and critically endangered species, and field investigations have indicated that there are only hundreds of it. For the effective conservation, we report its complete mitochondrial genome. The length of the O. boluoensis mitochondrial genome is 248,619 bp, including 28 protein-coding genes, 14 transfer RNA genes, 3 ribosomal RNA genes, and 45 simple sequence repeats. Phylogenetic analysis revealed that O. boluoensis was a sister to the clade including Sophora flavescens, Ammopiptanthus nanus, and Ammopiptanthus mongolicus.

Abstract:Caryopteris mongholica, which belongs to the mint subfamily Ajugoideae (Lamiaceae), has high ornamental and medicinal value. Previously published phylogenetic studies strongly support the monophyly of Lamiaceae, but some major relationships within the family still remain unclear. In this study, we report the chloroplast (cp) genome of C. mongholica and take advantage of several previously reported cp genomes from related taxa to infer phylogeny in Lamiaceae. The cp genome of C. mongholica is 151,707 bp in length, comprising a pair of inverted repeat regions (25,634 bp) separated by a large single-copy region (83,203 bp) and a small single-copy region (17,236 bp). The genome encodes 114 unique genes consisting of 80 different protein-coding genes, 30 transfer RNA and four ribosomal RNA genes, with 19 duplicated genes in the inverted repeats. The phylogeny reconstruction based on the complete genome sequences of 20 mint species strongly supports the placement of Ajugoideae as sister to (Lamioideae + Scutellarioideae), as well as the sister relationship between Premnoideae and Tectona.

Abstract:Avena longiglumis Durieu (2 n = 2 x = 14) is a wild relative of cultivated oat ( Avena sativa , 2 n = 6 x = 42) with good agronomic and nutritional traits. The plant mitochondrial genome has a complex organization and carries genetic traits of value in exploiting genetic resources, not least male sterility alleles used to generate F 1 hybrid seeds. Therefore, we aim to complement the chromosomal-level nuclear and chloroplast genome assemblies of A. longiglumis with the complete assembly of the mitochondrial genome (mitogenome) based on Illumina and ONT long reads, comparing its structure with Poaceae species.

Abstract:Mentha spicata L. is a valuable plant that yields spearmint oil, widely utilized in the pharmaceutical, chemical, and cosmetic industries. The mitochondrial genome (mitogenome) is an essential material for molecular breeding and evolution studies. Here, the mitogenome of M. spicata was assembled by combining Nanopore and Illumina reads. It consisted of a linear chromosome (Ch1) and two circular chromosomes (Ch2 and Ch3). Furthermore, we showed two pairs of repeats (R1 and R2) mediated recombinations resulting in multiple chromosomal configurations. The R1-mediated-recombination generated a large molecule formed by joining Ch2 and Ch1. Similarly, the R2-mediated-recombination generated a large molecule formed by joining Ch3 and Ch1. Then, we identified 17 mitochondrial plastid DNAs (MTPTs) by comparing the mitogenome and cpgenome. The MTPT14 was conserved in multiple species, which has undergone the same evolutionary process as the two organellar genomes among M. spicata , Hesperelaea palmeri and Castilleja paramensis . Based on the RNA-seq reads, 246 RNA editing sites were predicted, resulting in the conversion of cytosine to uracil bases. Furthermore, we successfully validated 40 out of 43 predicted sites. This project reported a complex structure of the M. spicata mitogenome resulting from repeat-mediated recombinations, which will provide valuable information for gene function study and the breeding of different varieties.

Abstract:The complete mitochondrial genome sequence of Tetragonia tetragonioides (Pall.) Kuntze was assembled and characterized in the present study. The mitochondrial genome was 347,227 bp in length and had a GC content of 43.84%, including 24 transfer RNA (tRNA) genes and three ribosomal RNA (rRNA) genes. Phylogenetic analysis showed that T. tetragonioides was close to and Sesuvium portulacastrum.

Abstract:Abstract The Souss region in Morocco is known nationally and internationally for its essential knowledge of traditional herbal medicine and the cultural heritage of nutrition. The endemic species Argania spinosa (L.) Skeels is an important crucial plant used by the local population to treat many diseases and prepare some authentic foods. To identify the therapeutic uses of the Argan tree [Argania spinosa (L.) Skeels] and their benefits in preparing authentic foods, the survey was conducted using semi-structured questionnaires. We have achieved 450 interviews with traditional health practitioners and knowledgeable villagers. In the region of Chtouka Aït Baha and Tiznit (Western Anti-Atlas). In parallel with this survey, we collected some old local manuscripts from conventional practitioners in the region. The data obtained were analyzed using specific ethnobotanical indices such as Use Value (UV), Fidelity Level (FL), and Relative Frequency of Citation (RFC). In parallel, we analyzed the nutritional value of some authentic foods derived the argan oil (Amlou, Tagoulla, and Labsis). All 450 interviewees use the argan oil in food or for the preparation of their authentic foods derived (Amlou, Tagoulla, and Labsis); among them, 100 persons use Argan, in addition to food, in the treatment of various diseases with UV and RFC at 1.94 and 0.22, respectively. Among eight treated diseases by argan tree, the treatment of skin and subcutaneous diseases had a very highly significant value of the FL index (98%). Similarly, the analysis of the manuscripts collected in the study area revealed an ancient therapeutic use of the argan tree. The results also show that the Argan oil extracted from the seed is used to prepare authentic foods with significant nutritional value, especially Amlou.

Abstract:Weanling pigs (total of 560) were used in two experiments to determine the effects of poultry meal in nursery diets on pig performance. In Exp. 1,210 barrows and gilts (initially 7.4 kg and 21 +/- 2 d of age) were fed one of five diets, which included a control diet with no specialty protein products or (as-fed basis) the control with 2.5 or 5.0% fish meal, or 2.9 or 5.9% poultry meal (11.8% ash). Poultry meal replaced fish meal on an equal lysine basis. Overall (d 0 to 28), pigs fed diets containing fish meal had greater (P < 0.01) ADG than pigs fed poultry meal. Increasing fish meal tended to have increased (quadratic, P < 0.07) ADG, with the greatest improvement observed in pigs fed the diet containing 2.5% fish meal. Pigs fed diets containing fish meal had improved (P < 0.01) G:F compared with pigs fed diets containing poultry meal. In Exp. 2, a total of 350 barrows and gilts (initially 8.9 kg and 22 +/- 2 d of age) were fed one of seven experimental diets, which included a control diet with no specialty protein products, or the control with 2.5 or 5.0% fish meal, 2.9 or 5.8% low-ash (10.9%) poultry meal, and 3.1 or 6.2% high-ash (13.5%) poultry meal. Poultry meal replaced fish meal on an equal lysine basis. Overall (d 0 to 15), there were no differences in ADG and ADFI (P = 0.14); however, pigs fed diets containing fish meal or poultry meal had improved (linear, P < 0.01) G:F compared with pigs fed the control diet. Pigs fed diets containing low-ash poultry meal had greater (P < 0.01) G:F compared with pigs fed diets containing high-ash poultry meal. Based on these data, quality control specifications, such as ash content, need to be considered when using poultry meal as an animal protein replacement in diets for nursery pigs.

Abstract:Abstract Avicennia marina (family Acanthaceae) is a halotolerant woody shrub that grows wildly and cultivated in the coastal regions. Despite its importance, the species suffers from lack of genomic datasets to improve its taxonomy and phylogenetic placement across the related species. Here, we have aimed to sequence the plastid genome of A. marina and its comparison with related species in family Acanthaceae. Detailed next-generation sequencing and analysis showed a complete chloroplast genome of 150,279 bp, comprising 38.6% GC. Genome architecture is quadripartite revealing large single copy (82,522 bp), small single copy (17,523 bp), and pair of inverted repeats (25,117 bp). Furthermore, the genome contains 132 different genes, including 87 protein-coding genes, 8 rRNA, 37 tRNA genes, and 126 simple sequence repeats (122 mononucleotide, 2 dinucleotides, and 2 trinucleotides). Interestingly, about 25 forward, 15 reversed and 14 palindromic repeats were also found in the A. marina . High degree synteny was observed in the pairwise alignment with related genomes. The chloroplast genome comparative assessment showed a high degree of sequence similarity in coding regions and varying divergence in the intergenic spacers among ten Acanthaceae species. The pairwise distance showed that A. marina exhibited the highest divergence (0.084) with Justicia flava and showed lowest divergence with Aphelandra knappiae (0.059). Current genomic datasets are a valuable resource for investigating the population and evolutionary genetics of family Acanthaceae members’ specifically A. marina and related species.

Abstract:Lavandula angustifolia holds importance as an aromatic plant with extensive applications spanning the fragrance, perfume, cosmetics, aromatherapy, and spa sectors. Beyond its aesthetic and sensory applications, this plant offers medicinal benefits as a natural herbal remedy and finds use in household cleaning products. While extensive genomic data, inclusive of plastid and nuclear genomes, are available for this species, researchers have yet to characterize its mitochondrial genome. This gap in knowledge hampers deeper understanding of the genome organization and its evolutionary significance.

The Genome of the Mimosoid Legume Prosopis cineraria, a Desert Tree

Abstract:The mimosoid legumes are a clade of ~40 genera in the Caesalpinioideae subfamily of the Fabaceae that grow in tropical and subtropical regions. Unlike the better studied Papilionoideae, there are few genomic resources within this legume group. The tree Prosopis cineraria is native to the Near East and Indian subcontinent, where it thrives in very hot desert environments. To develop a tool to better understand desert plant adaptation mechanisms, we sequenced the P. cineraria genome to near-chromosomal assembly, with a total sequence length of ~691 Mb. We predicted 77,579 gene models (76,554 CDS, 361 rRNAs and 664 tRNAs) from the assembled genome, among them 55,325 (~72%) protein-coding genes that were functionally annotated. This genome was found to consist of over 58% repeat sequences, primarily long terminal repeats (LTR-)-retrotransposons. We find an expansion of terpenoid metabolism genes in P. cineraria and its relative Prosopis alba, but not in other legumes. We also observed an amplification of NBS-LRR disease-resistance genes correlated with LTR-associated retrotransposition, and identified 410 retrogenes with an active burst of chimeric retrogene creation that approximately occurred at the same time of divergence of P. cineraria from a common lineage with P. alba~23 Mya. These retrogenes include many biotic defense responses and abiotic stress stimulus responses, as well as the early Nodulin 93 gene. Nodulin 93 gene amplification is consistent with an adaptive response of the species to the low nitrogen in arid desert soil. Consistent with these results, our differentially expressed genes show a tissue specific expression of isoprenoid pathways in shoots, but not in roots, as well as important genes involved in abiotic salt stress in both tissues. Overall, the genome sequence of P. cineraria enriches our understanding of the genomic mechanisms of its disease resistance and abiotic stress tolerance. Thus, it is a very important step in crop and legume improvement.

Abstract:Garden asparagus ( Asparagus officinalis L.) is a horticultural crop with high nutritional and medical value, considered an ideal plant for sex determination research among many dioecious plants, whose genomic information can support genetic analysis and breeding programs. In this research, the entire mitochondrial genome of A. officinalis was sequenced, annotated and assembled using a mixed Illumina and PacBio data. The garden asparagus circular mitochondrial genome measures 492,062 bp with a GC value of 45.9%. Thirty-six protein-coding genes, 17 tRNA and 6 rRNA genes were annotated, among which 8 protein-coding genes contained 16 introns. In addition, 254 SSRs with 10 complete tandem repeats and 293 non-tandem repeats were identified. It was found that the codons of edited sites located in the amino acids showed a leucine-formation trend, and RNA editing sites mainly caused the mutual transformation of amino acids with the same properties. Furthermore, 72 sequence fragments accounting for 20,240 bp, presentating 4.11% of the whole mitochondrial genome, were observed to migrate from chloroplast to mitochondrial genome of A. officinalis . The phylogenetic analysis showed that the closest genetic relationship between A. officinalis with onion ( Allium cepa ) inside the Liliaceae family. Our results demonstrated that high percentage of protein-coding genes had evolutionary conservative properties, with Ka/Ks values less than 1. Therefore, this study provides a high-quality garden asparagus mitochondrial genome, useful to promote better understanding of gene exchange between organelle genomes.

Abstract:We report the mitochondrial genome of Sabella spallanzanii, an invasive Mediterranean sabellid introduced to Australia and New Zealand. The mitogenome is 15,581 bp long and consists of 38 genes, including 13 protein coding genes, two rRNA genes, and 23 tRNA genes. It shows deviations from the putative annelid ground pattern, such as gene order re-arrangements and regions encoding on the negative strand. It is, however, very different from the mitogenome of the closely related serpulid, Spirobranchus giganteus. Phylogenetic analyses of the mitochondrial genes support a sister relationship of Sabella spallanzanii and Spirobranchus giganteus.
Elucidating the multichromosomal structure within the Brasenia schreberi mitochondrial genome through assembly and analysis

Abstract:Brasenia schreberi , a plant species traditionally utilized in Chinese medicine and cuisine, represents an early evolutionary stage among flowering plants (angiosperms). While the plastid genome of this species has been published, its mitochondrial genome (mitogenome) has not been extensively explored, with a notable absence of thorough comparative analyses of its organellar genomes. In our study, we had assembled the entire mitogenome of B. schreberi utilizing the sequencing data derived from both Illumina platform and Oxford Nanopore. The B. schreberi mitogenome mostly exists as six circular DNA molecules, with the largest being 628,257 base pairs (bp) and the smallest 110,220 bp, amounting to 1.49 megabases (Mb). Then we annotated the mitogenome of B. schreberi. The mitogenome encompasses a total of 71 genes: 40 of these are coding proteins genes (PCGs), 28 are genes for transfer RNA (tRNA), and the remaining 3 are genes for ribosomal RNA (rRNA). In the analysis of codon usage, we noted a unique codon preference specific to each amino acid. The most commonly used codons exhibited an average RSCU of 1.36, indicating a noticeable bias in codon selection. In the repeat sequence analysis, a total of 553 simple sequence repeats (SSRs) were identified, 1,822 dispersed repeats (comprising 1,015 forward and 807 palindromic repeats), and 608 long terminal repeats (LTRs). Additionally, in the analysis of homologous sequences between organelle genomes, we detected 38 homologous sequences derived from the plastid genome, each exceeding 500 bp, within the B. schreberi mitochondrial genome. Notably, ten tRNA genes ( trnC-GCA , trnM-CAU, trnI-CAU, trnQ-UUG, trnN-GUU, trnT-GGU, trnW-CCA , trnA-UGC , trnI-GAU , and trnV-GAC ) appear to have been completely transferred from the chloroplast to the mitogenome. Utilizing the Deepred-mt to predict the RNA editing sites in the mitogenome, we have identified 675 high-quality RNA editing sites in the 40 mitochondrial PCGs. In the final stage of our study, we performed an analysis of colinearity and inferred the phylogenetic relationship of B. schreberi with other angiosperms, utilizing the mitochondrial PCGs as a basis. The results showed that the non-coding regions of the B. schreberi mitogenome are characterized by an abundance of repetitive sequences and exogenous sequences, and B. schreberi is more closely related with Euryale ferox .

Abstract:Ethnopharmacological relevance: The argan [Argania spinosa (L.) Skeels] is one of the most important floristic resource in Morocco, it is the only representative of the Sapotaceae family and Argania genus found in Morocco. This tree is fully exploited by the native populations for nutrition, medication and cosmetics. The argan oil extracted from seed is the main tree product for his large use. Aim of the review: This review describes the traditional uses, chemical composition and biological activities of different the argan tree parts. Materials and methods: This review covers the literature available from 1972 to 2021. The informations were collected from electronic databases Scopus, PubMed, Web of Science, SciFinder and Google Scholar. Results: Argan oil have been used for nutrition, and to treat several diseases, namely rheumatisms, hypercholesterolemia, atherosclerosis, lung infections, newborn gastrointestinal disorders, diabetes, skin and hair hydration. The other parts of Argan tree have been used to treat intestinal disorders, dermatosis, and hair caring, with additional uses such as livestock nutrition, carpentry and heating. The argan oil is primarily composed of unsaturated fatty acids mainly oleic and linoleic acids furthermore the chemical composition, of the others part, are very diversified (flavonoids, terpenoids, triacylglycerols, saponins. …). Diverse biological activities have been reported for argan oil, such as antioxidant, skin water retention, hair protection, cholesterol stabilization, antidiabetic, anticancer and antibacterial. Antimicrobial activities have been reported for argan leaves essential oils, when the fruit pulp organic extract presented very interesting antioxidant activity due to the presence of polyphenols. The argan cake is the seed waste produced during the extraction process, it is traditionally used for skin care and for livestock nutrition. Different biological activities of argan cake have been cited essentially antioxidant, haemoprotective, anti-inflammatory and antimicrobial.

Abstract:Apostasia shenzhenica belongs to the subfamily Apostasioideae and is a primitive group located at the base of the Orchidaceae phylogenetic tree. However, the A. shenzhenica mitochondrial genome (mitogenome) is still unexplored, and the phylogenetic relationships between monocots mitogenomes remain unexplored. In this study, we discussed the genetic diversity of A. shenzhenica and the phylogenetic relationships within its monocotyledon mitogenome. We sequenced and assembled the complete mitogenome of A. shenzhenica, resulting in a circular mitochondrial draft of 672,872 bp, with an average read coverage of 122× and a GC content of 44.4%. A. shenzhenica mitogenome contained 36 protein-coding genes, 16 tRNAs, two rRNAs, and two copies of nad4L. Repeat sequence analysis revealed a large number of medium and small repeats, accounting for 1.28% of the mitogenome sequence. Selection pressure analysis indicated high mitogenome conservation in related species. RNA editing identified 416 sites in the protein-coding region. Furthermore, we found 44 chloroplast genomic DNA fragments that were transferred from the chloroplast to the mitogenome of A. shenzhenica, with five plastid-derived genes remaining intact in the mitogenome. Finally, the phylogenetic analysis of the mitogenomes from A. shenzhenica and 28 other monocots showed that the evolution and classification of most monocots were well determined. These findings enrich the genetic resources of orchids and provide valuable information on the taxonomic classification and molecular evolution of monocots.
