Abstract:Tobacco mosaic virus (TMV) is a severe worldwide disease and capable of greatly reducing tobacco quality and yield. It is vital to identify the tobacco disease inoculated with TMV at the early stage of infection for preventing and managing plant diseases. The main contribution of this paper is a procedure for the early detection and classification of tobacco disease with different machine-learning algorithms based on hyperspectral imaging technique. Images from healthy leaves and leaves inoculated with TMV for a period of 7 days after inoculation were acquired per two days by a hyperspectral imaging system with the wavelength region of 380-1,023 nm. Spectral reflectance of pre-defined region of interest (ROI) from hyperspectral images was extracted by ENVI software. Successive projections algorithm (SPA) were used and evaluated for effective wavelengths (EWs) selection. In addition, different machine-learning algorithms i.e. support vector machine (SVM), back propagation neural network (BPNN), extreme learning machine (ELM), least squares support vector machine (LS-SVM), partial least squares-discrimination analysis (PLS-DA), linear discriminant analysis (LDA) and random forest (RF) were developed to quantitatively detect and classify disease stages using EWs. Most classification models showed acceptable results, with the identification rate was over 85%. The discrimination between healthy tobacco leaves and diseased leaves (healthy, 2 days post infection (DPI), 4 DPI, 6 DPI) resulted in classification accuracies up to 95% with BPNN and ELM models. Hence, the overall results clearly demonstrated that hyperspectral imaging has the potential as a fast and non-invasive method with machine-learning algorithms for presymptomatic detection of the plant diseases.

Abstract:Early and accurate detection of verticillium wilt (VW), the most common and devastating disease of cotton, is essential to prevent the spread of VW. However, it remains challenging to achieve accurate detection of VW in cotton before symptoms appear after infection with Verticillium dahliae (asymptomatic phase). This study evaluated the feasibility of detection of VW in the asymptomatic phase based on cotton main stem leaf chlorophyll fluorescence parameters (CFPs) and spectral features extracted based on continuous wavelet transform (CWT) in two different environments. The aim was to achieve accurate detection of cotton VW in the asymptomatic period by convenient methods. Hyperspectral data of cottons inoculated with V. dahliae were collected at different times, and the CFPs of main stem leaves were measured simultaneously. After preprocessing the hyperspectral data with CWT, common wavelet features for all spectral acquisition days and sensitive CFPs were extracted based on the results of ANOVA. Then, the variance inflation factor combined with least absolute shrinkage and selection operator (LASSO-VIF) was used to select the optimal wavelet features. Finally, the support vector machine, logistic regression, and k-nearest neighbors (KNN) were used to construct the models for detecting VW in asymptomatic leaves based on CFPs and optimal wavelet features, and the accuracy of the models were compared. The results showed that the CFPs were significantly affected 24 h after V . dahliae infection. V . dahliae infection reduced the maximum quantum yield (Pm') of photosystem II (PSII) and increased non-photochemical quenching (NPQt) in cotton leaves. Compared with the raw spectrum, the spectral features in the near-infrared region (800–1350 nm) extracted based on CWT could accurately reflect the subtle changes of leaves in the asymptomatic phase. Besides, compared with CFPs, the 4–5 wavelet features selected based on the LASSO-VIF were more helpful to accurately identify asymptomatic cotton leaves infected with V . dahliae , with an accuracy greater than 80 % and a Kappa coefficient higher than 0.6. Among them, the average accuracy of the logistic regression model based on wavelet features was as high as 90.62 %. The results of this study confirm the changes in CFPs in cotton leaves in the VW-asymptomatic period and the feasibility of accurate identification by using wavelet features. This study will provide a reliable reference for accurate large-scale identification of V . dahliae infection in cotton in the asymptomatic phase.

Abstract:Verticillium wilt is the major disease of cotton, which would cause serious yield reduction and economic losses, and the identification of cotton verticillium wilt is of great significance to cotton research. However, the traditional method is still manual, which is subjective, inefficient, and labor-intensive, and therefore, this study has proposed a novel method for cotton verticillium wilt identification based on spectral and image feature fusion. The cotton hyper-spectral images have been collected, while the regions of interest (ROI) have been extracted as samples including 499 healthy leaves and 498 diseased leaves, and the average spectral information and RGB image of each sample were obtained. In spectral feature processing, the preprocessing methods including Savitzky-Golay smoothing (SG), multiplicative scatter correction (MSC), de-trending (DT) and mean normalization (MN) algorithms have been adopted, while the feature band extraction methods have adopted principal component analysis (PCA) and successive projections algorithm (SPA). In RGB image feature processing, the EfficientNet was applied to build classification model and 16 image features have been extracted from the last convolutional layer. And then, the obtained spectral and image features were fused, while the classification model was established by support vector machine (SVM) and back propagation neural network (BPNN). Additionally, the spectral full bands and feature bands were used as comparison for SVM and BPNN classification respectively.

Abstract:Early diagnosis of cotton verticillium wilt (VW) and accurate assessment of the disease degree are important prerequisites for preventing the large-scale development of cotton VW. Hyperspectral techniques have been widely used for monitoring the extent of plant diseases, but early detection of VW disease in cotton remains a challenge. In this study, the Boruta algorithm was used to select the key physiological characteristics (leaf temperature, chlorophyll a content, and equivalent water thickness) of cotton leaves at the early stage of VW disease, and then the Relief-F algorithm was used to select the spectral features indicating multiple "symptoms" of cotton VW disease at the early stage. In addition, a new cotton VW early monitoring indicator (CVWEI) was constructed by combining the weights of the new index and related bands using a hierarchical analysis (AHP) and entropy weighting method (EWM). The study showed that the physiological indices constructed under VW stress were better indicators of VW disease than traditional vegetation indices; CVEWI achieved a high accuracy of 95% in the test set, with a Kappa coefficient of 0.89; and the test set R2 was 0.73 and RMSE was 3.15% for monitoring disease severity, compared to the optimal classification constructed using a single spectral index. The results may provide new ideas and methods for early and accurate monitoring of VW and other fungal diseases.

Abstract:In order to address the challenge of early detection of cotton verticillium wilt disease, naturally infected cotton plants in the field, which were divided into five categories based on the degree of disease severity, have been investigated in this study. Canopies of infected cotton plants were analyzed with spectral data measured, and various preprocessing techniques, including multiplicative scatter correction (MSC) and MSC-continuous wavelet analysis algorithms, were used to predict the disease severity. With a combination of support vector machine (SVM) models with such optimization algorithms as genetic algorithm (GA), grid search (GS), particle swarm optimization (PSO), and grey wolf optimizer (GWO), a grading model of cotton verticillium wilt disease was established in this study. The study results show that the MSC-PSO-SVM model outperforms the other three models in terms of classification accuracy, and the accuracy, macro precision, macro recall, and macro F1-score of this model are 80%, 81.26%, 80%, and 79.57%, respectively. Among those eight models constructed on the basis of continuous wavelet analyses using mexh and db3, the MSC-db3(23)-PSO-SVM and MSC-db3(23)-GWO-SVM models perform best, with the latter having a shorter running time. An overall evaluation shows that the MSC-db3(23)-GWO-SVM model is an optimal model, with values of its accuracy, macro precision, macro recall, and macro F1-score indicators being 91.2%, 92.02%, 91.2%, and 91.16%, respectively. Moreover, under this model, the prediction accuracy on disease levels 1 and 5 has achieved the highest rate of 100%, with a prediction accuracy rate of 88% on disease level 2 and the lowest prediction accuracy rate of 84% on both disease levels 3 and 4. These results demonstrate that it is effective to use spectral technology in classifying the cotton verticillium wilt disease and satisfying the needs of field detection and grading. This study provides a new approach for the detection and grading of cotton verticillium wilt disease and offered a theoretical basis for early prevention, precise drug application, and instrument development for the disease.

Abstract:Verticillium wilt is one of the most critical cotton diseases, which is widely distributed in cotton-producing countries. However, the conventional method of verticillium wilt investigation is still manual, which has the disadvantages of subjectivity and low efficiency. In this research, an intelligent vision-based system was proposed to dynamically observe cotton verticillium wilt with high accuracy and high throughput. Firstly, a 3-coordinate motion platform was designed with the movement range 6,100 mm × 950 mm × 500 mm, and a specific control unit was adopted to achieve accurate movement and automatic imaging. Secondly, the verticillium wilt recognition was established based on 6 deep learning models, in which the VarifocalNet (VFNet) model had the best performance with a mean average precision ( mAP ) of 0.932. Meanwhile, deformable convolution, deformable region of interest pooling, and soft non-maximum suppression optimization methods were adopted to improve VFNet, and the mAP of the VFNet-Improved model improved by 1.8%. The precision–recall curves showed that VFNet-Improved was superior to VFNet for each category and had a better improvement effect on the ill leaf category than fine leaf. The regression results showed that the system measurement based on VFNet-Improved achieved high consistency with manual measurements. Finally, the user software was designed based on VFNet-Improved, and the dynamic observation results proved that this system was able to accurately investigate cotton verticillium wilt and quantify the prevalence rate of different resistant varieties. In conclusion, this study has demonstrated a novel intelligent system for the dynamic observation of cotton verticillium wilt on the seedbed, which provides a feasible and effective tool for cotton breeding and disease resistance research.

Abstract:Verticillium wilt (VW) is often referred to as the cancer of cotton and it has a detrimental effect on cotton yield and quality. Since the root system is the first to be infested, it is feasible to detect VW by root analysis in the early stages of the disease. In recent years, with the update of computing equipment and the emergence of large-scale high-quality data sets, deep learning has achieved remarkable results in computer vision tasks. However, in some specific areas, such as cotton root MRI image task processing, it will bring some challenges. For example, the data imbalance problem (there is a serious imbalance between the cotton root and the background in the segmentation task) makes it difficult for existing algorithms to segment the target. In this paper, we proposed two new methods to solve these problems. The effectiveness of the algorithms was verified by experimental results. The results showed that the new segmentation model improved the Dice and mIoU by 46% and 44% compared with the original model. And this model could segment MRI images of rapeseed root cross-sections well with good robustness and scalability. The new classification model improved the accuracy by 34.9% over the original model. The recall score and F1 score increased by 59% and 42%, respectively. The results of this paper indicate that MRI and deep learning have the potential for non-destructive early detection of VW diseases in cotton.

Abstract:Verticillium wilt seriously jeopardizes cotton growth and restricts cotton yields. Therefore, it is important to accurately, rapidly, and non-destructively estimate the extent of cotton Verticillium wilt (CVW). The focus of this study was to explore the potential of combining the vegetation index (VI), color index (CI), and texture features to improve the accuracy of CVW disease severity estimation based on hexacopter Unmanned Aerial Vehicle (UAV) images. Simple Linear Regression (LR) and Multiple Linear Regression (MLR) methods were used to determine correlations between VI, CI, texture, and normalized difference texture index (NDTI) variables and cotton Verticillium wilt disease index (DI). The LR model based on VI, CI, and NDTI was constructed, VIs, CIs, and NDTIs were fused, and Grey Wolf Optimizer (GWO) Extreme Learning Machine (ELM) and Particle Swarm Optimization (PSO) Backpropagation Neural Network (BP) models were constructed to comparatively explore the estimation ability of each model on the degree of CVW disease. The results showed that VI was significantly correlated with DI, followed by NDTI, and CI. Compared with texture, NDTI containing both texture features was more significantly correlated with DI. The accuracy of the DI estimation using LR was highest for the one-factor VI model (R2 > 0.48, RRMSE < 51.48), followed by the NDTI model (R2 > 0.47, RRMS < 60.81) and the CI model (R2 > 0.33, RRMSE < 52.58). The PSO-BP and GWO-ELM were further used to model the DI estimation with different input variables. Regardless of the period, the fusion of three data sources (VIs + CIs + TIs) was preferable to a single data source or a combination of two data sources for different model inputs. In terms of different modeling algorithms, GWO-ELM combining VIs, CIs, and NDTIs had the highest estimation accuracy compared with SR and PSO-BP, with a validated R2 values of 0.65 (RRMSE = 42.96) at the flowering stage, 0.66 (RRMSE = 20.00) at the flower and boll stage, and 0.88 (RRMSE = 10.53) at the boll stage. This study demonstrated that the estimation accuracy of DI was significantly improved using collaborative modeling with multiple data sources. This study provides ideas and methods for monitoring crop disease conditions using low-altitude remote sensing.

Abstract:Verticillium wilt (VW) is a common soilborne disease of cotton. It occurs mainly in the seedling and boll-opening stages and severely impairs the yield and quality of the fiber. Rapid and accurate identification and evaluation of VW severity (VWS) forms the basis of field cotton VW control, which has great significance to cotton production. Cotton VWS values are conventionally measured using in-field observations and laboratory test diagnoses, which require abundant time and professional expertise. Remote and proximal sensing using imagery and spectrometry have great potential for this purpose. In this study, we performed in situ investigations at three experimental sites in 2019 and 2021 and collected VWS values, in situ images, and spectra of 361 cotton canopies. To estimate cotton VWS values at the canopy scale, we developed two deep learning approaches that use in situ images and spectra, respectively. For the imagery-based method, given the high complexity of the in situ environment, we first transformed the task of healthy and diseased leaf recognition to the task of cotton field scene classification and then built a cotton field scenes (CFS) dataset with over 1000 images for each scene-unit type. We performed pretrained convolutional neural networks (CNNs) training and validation using the CFS dataset and then used the networks after training to classify scene units for each canopy. The results showed that the DarkNet-19 model achieved satisfactory performance in CFS classification and VWS values estimation (R 2 = 0.91, root-mean-square error (RMSE) = 6.35%). For the spectroscopy-based method, we first designed a one-dimensional regression network (1D CNN) with four convolutional layers. After dimensionality reduction by sensitive-band selection and principal component analysis, we fitted the 1D CNN with varying numbers of principal components (PCs). The 1D CNN model with the top 20 PCs performed best (R 2 = 0.93, RMSE = 5.77%). These deep learning-driven approaches offer the potential of assessing crop disease severity from spatial and spectral perspectives.

Abstract:Corn is among the world's most vital crops, yet its yield and quality are often compromised by leaf diseases. Timely and accurate detection of such diseases is thus crucial. In this study, Fourier-transform infrared (FTIR) spectra (4000–400 cm−1) were obtained for leaves afflicted by northern corn leaf blight (NCLB) and gray leaf spot (GLS), alongside spectra from healthy corn leaves as controls. Various machine learning-based classification models were then developed to facilitate precise disease diagnosis. To reduce redundancy and extract pertinent spectral information, the variable importance projection (VIP) algorithm and random leapfrog (RF) method were employed for feature selection. The resulting spectral features were subsequently used as inputs for the classification models. Of the twelve models evaluated, the VIP-KNN model demonstrated the most exceptional performance. While the original FTIR spectrum comprised 1,867 data points, the VIP-KNN model achieved classification using only 615 critical data points, delivering an accuracy of 97.46%, sensitivity of 96.08%, and precision of 95.96%. This highlights how the feature selection approach mitigated overfitting and substantially enhanced the model's classification accuracy. The findings of this research underscore the potential of combining FTIR spectroscopy with machine learning for the effective diagnosis of corn leaf diseases, the accuracy of this detection method is high, and the average accuracy of the model is as high as 93.41%.

Abstract:Information on boll distribution within a cotton plant is critical to evaluate the adaptation and response of cotton plants to environmental and biotic stress in cotton production. Cotton researchers have applied available conventional fiber measurements, such as the high volume instrument (HVI) and advanced fiber information system (AFIS), to map the location and the timing of boll development and distribution within plants and further to determine within-plant variability of cotton fiber properties. Both HVI and AFIS require numerous cotton bolls combined for the measurement. As an alternative approach, attenuated total reflection Fourier transform infrared (ATR FT-IR) spectroscopy was proposed to measure fiber maturity (MIR) and crystallinity (CIIR) of a sample as little as 0.5 mg lint. Extending fiber maturity and crystallinity measurement into a single boll for node-by-node mapping, FT-IR method might be advantageous due to less sampling amount compared with HVI and AFIS methods. Results showed that FT-IR technique enabled the evaluation of fiber MIR and CIIR at a boll level, which resulted in average MIR and CIIR values highly correlated with HVI micronaire (MIC) and AFIS maturity ratio (M). Hence, FT-IR technique possesses a good potential for a rapid and non-destructive node-by-node mapping of cotton boll maturity and crystallinity distribution.

A Combined Identification Method for theVerticillium Wilt Resistance in Cotton by Using Pathogen Toxin

Abstract:Objective] TheVerticillium dahliaeis the most harmful fungus for cotton plants and belongs to quarantine fungus. It is restricted to useVerticillium fungus to identify theVerticillium wilt resistance of cotton in the field. Some identification methods were compared in this research. In order to replace this traditional identification method, a new combined method by using Verticillium toxin instead of using its fungus was found in this paper. And this research provided an accurate, environment-friendly, convenient method to breed the cotton varieties with resistance toVerticillium wilt.[Method]MethodⅠ: The cotton was sowed in the greenhouse with conventional management and their roots were soaked in the toxin ofVerticillium after 21 days. Then the disease indexes were counted after 72 h. MethodⅡ: The antepenultimate leaves were collected at full-bloom stage of cotton, and they were cut to about 10-20 small leaf disc (the diameter is 1.5 cm) by hole puncher. Whereafter it was put into theVerticillium toxin, and counted the disease indexes and yellowing degree after 24 h. The final results were combined with two methods to evaluate the Verticillium resistance of candidate cotton lines.[Result]This paper suggested that it would spend longer time in identifying the Verticillium wilt resistance by using dipping the root with toxin, sprinkling the spore suspension on root in non-bottom plastic film bottle and dipping the root with spore suspension. However, it would spend shorter time in identifying theVerticillium wilt resistance by using soaking the leaf disc with toxin and soaking the root with toxin. The best concentration of toxin in this research was 15μg·mL-1, when soaking the root with toxin was used to identify theVerticillium wilt resistance. Compared with the conventional method, the correlation coefficient was 0.94 (P<0.01) in that concentration. When soaking the leaf disc with toxin was used to identify theVerticillium wilt resistance, the best concentration of toxin in this research was 18μg·mL-1. The antepenultimate leaves should be collected at full-bloom stage of cotton and the correlation coefficient was 0.92 (P<0.01) compared with the conventional method. The combined method was a quick, accurate and environment-friendly method to identify theVerticillium wilt resistance of cotton. Compared with the conventional method, the correlation coefficient of combined approach was higher through the experimental results in 2013 and 2014. In 2013 and 2014, the correlation coefficient was 0.94 (P<0.01) and 0.95 (P<0.01), respectively.[Conclusion] Using the combined method which includes soaking the leaf disc with toxin and soaking the root with toxin can identify theVerticillium wilt resistance accurately, environment-friendly and conveniently. It can replace the conventional method by using this combined method. The combined identification method was more reliable than the single identification method in identification.

Abstract:Tobacco Mosaic Virus (TMV) and Potato Virus Y (PVY) pose significant threats to crop production. Non-destructive and accurate surveillance is crucial to effective disease control. In this study, we propose the adoption of hyperspectral and machine learning technologies to discern the type and severity of tobacco leaves affected by PVY and TMV infection. Initially, we applied three preprocessing methods – Multivariate Scattering Correction (MSC), Standard Normal Variate (SNV), and Savitzky-Golay smoothing filter (SavGol) – to corrected the leaf full-length spectral sheet data (350-2500nm). Subsequently, we employed two classifiers, support vector machine (SVM) and random forest (RF), to establish supervised classification models, including binary classification models (healthy/diseased leaves or PVY/TMV infected leaves) and six-class classification models (healthy and various severity levels of diseased leaves). Based on the core evaluation index, our models achieved accuracies in the range of 91–100% in the binary classification. In general, SVM demonstrated superior performance compared to RF in distinguishing leaves infected with PVY and TMV. Different combinations of preprocessing methods and classifiers have distinct capabilities in the six-class classification. Notably, SavGol united with SVM gave an excellent performance in the identification of different PVY severity levels with 98.1% average precision, and also achieved a high recognition rate (96.2%) in the different TMV severity level classifications. The results further highlighted that the effective wavelengths captured by SVM, 700nm and 1800nm, would be valuable for estimating disease severity levels. Our study underscores the efficacy of integrating hyperspectral technology and machine learning, showcasing their potential for accurate and non-destructive monitoring of plant viral diseases.

Abstract:Sun-induced chlorophyll fluorescence (SIF) has been a promising indicator of plants' physiological status, but its response to physiological changes under the verticillium wilt (VW) stress of cotton plants is complicated by concurrent nonphysiological changes. The relative contributions of the above two components to SIF variations are unclear at different VW stress severities, hindering the accurate diagnosis of VW levels. Therefore, the objective of this study is to investigate the dynamic responses of SIF, physiological and nonphysiological factors, and to evaluate the contributions of the two factors to SIF variations under different VW stress degrees of cotton. We continuously observed the diurnal variation of the top-of-canopy reflectance and SIF on healthy and VW-infected cotton during the peak incidence period of VW disease. To accurately quantify the relative contribution of each component to SIF, we proposed a practical strategy to estimate unmeasurable parameter when using Lindeman, Merenda, and Gold method. The results demonstrated the dominant role of physiological factors in SIF with an arch diurnal change pattern at the early stages of VW development. As the VW severity increased, the contribution of physiological components declined, with the maximum contribution decreasing by 47.7%, and the diurnal pattern was disrupted, with the diurnal variation amplitude of the parameter declining by 63.4%, followed by a shift in the regulatory role toward nonphysiological factors. This study contributes to a further understanding of the roles of physiological and nonphysiological components in SIF variations of cotton under VW stress, thus advancing the accurate monitoring of VW stress severity.
Rapid and Sensitive Detection of Verticillium dahliae from Soil Using LAMP-CRISPR/Cas12a Technology

Abstract:Cotton Verticillium wilt is mainly caused by the fungus Verticillium dahliae, which threatens the production of cotton. Its pathogen can survive in the soil for several years in the form of microsclerotia, making it a destructive soil-borne disease. The accurate, sensitive, and rapid detection of V. dahliae from complex soil samples is of great significance for the early warning and management of cotton Verticillium wilt. In this study, we combined the loop-mediated isothermal amplification (LAMP) with CRISPR/Cas12a technology to develop an accurate, sensitive, and rapid detection method for V. dahliae. Initially, LAMP primers and CRISPR RNA (crRNA) were designed based on a specific DNA sequence of V. dahliae, which was validated using several closely related Verticillium spp. The lower detection limit of the LAMP-CRISPR/Cas12a combined with the fluorescent visualization detection system is approximately ~10 fg/μL genomic DNA per reaction. When combined with crude DNA-extraction methods, it is possible to detect as few as two microsclerotia per gram of soil, with the total detection process taking less than 90 min. Furthermore, to improve the method's user and field friendliness, the field detection results were visualized using lateral flow strips (LFS). The LAMP-CRISPR/Cas12a-LFS system has a lower detection limit of ~1 fg/μL genomic DNA of the V. dahliae, and when combined with the field crude DNA-extraction method, it can detect as few as six microsclerotia per gram of soil, with the total detection process taking less than 2 h. In summary, this study expands the application of LAMP-CRISPR/Cas12a nucleic acid detection in V. dahliae and will contribute to the development of field-deployable diagnostic productions.

Abstract:Fusarium wilt disease(FWD) caused by Fusarium oxysporum f. sp. ciceris (Padwick) is the most important disease affecting chickpea yield among biotic stresses. Fusarium wilt is a vascular disease that causes permanent lack of productivity in seeds and soil, manifests itself with structural symptoms such as wilting, drooping, dull green discoloration, yellowing, browning of the vascular system, and eventually causes the collapse of the entire plant. These symptoms can be seen 20-30 days after planting and can cause yield losses of up to 90% if necessary precautions are not taken. Although control of FWD in chickpea is challenging, early detection of FWD is critical for effective control and prevention of yield losses. Thus, advanced detection mechanisms need to be implemented to determine the severity level of FWD. Traditional machine learning algorithms based on hand-crafted features normally have poor performance due to their limited ability to represent complex plant features. Herein, Vision Transformers (ViTs), which are state-of-the-art image processing methods, were employed in determining the infection type of FWD in chickpea. Pre-trained ViTs such as ViT_L_16, ViT_L_32 and ViT_H_14 were adopted, fine-tuned and tested. The reliability of the models was measured through both statistical performance measures and performance curves. Among the models, ViT_H_14 based model performed the best, followed by ViT_L_16 based. Although the overall accuracy of ViT_H_14 based model is 83%, it classifies Highly-Susceptible as 97% and Highly-Resistant as 85%. Moreover, the overall specificity of ViT_H_14 is 96%.

Abstract:Wheat yellow mosaic disease (WYMD) is a low-temperature soil-borne disease that causes serious yield and economic losses. Reflectance spectroscopy has great potential for detecting crop diseases, but it has not been applied for detection of WYMD. Herein, we collected 2 years of wheat physiological and reflectance spectroscopy data at green-up and jointing stages, and conducted disease detection studies. We evaluated standard normal variate (SNV), multiplicative scatter correction (MSC), and spectral separation of soil and vegetation (3SV) as preprocessing methods for invariant spectral shapes, and 96 spectral indices. The spectral index wavelength (SIW), threshold method, and variance inflation factor (TVIF) were used as feature selection methods combined with machine learning to construct a systematic disease detection scheme. The results showed that the visible region centred at 750 nm was the most sensitive wavelength. Additionally, 900–––1000 nm was the sensitive wavelength in the middle and latter stages, during disease aggravation and fertility development. The preprocessing method was best with 3SV, which was highly consistent with the characteristic regions of the original spectra, followed by SNV and MSC. spectral indices OR-BG1 I, SNV-RPMI, MSC-RPMI and 3SV-CTRI 1 could be applied to detect WYMD, and the best index was 3SV-CTRI 1, with OA and Kappa values of 75.88% and 0.516, respectively. The effectiveness of the SIW feature selection method and coupling with machine learning was superior to TVIF. The best results among different machine learning models were obtained with SVM, followed by RF and KNN. The optimal 3SV-SIW-SVM disease detection mode achieved OA and Kappa values of 94.71% and 0.893, respectively, for field data validation, and 68.06% and 0.381, respectively, for simulated satellite data validation. The findings will facilitate migration of ground-based research to satellite platforms, and provide new ideas for quantitative identification of crop diseases.

Abstract:In order to predict soybean pods anthracnose early and effectively, Visible/near infrared (Vis/NIR) spectra technology combined with successive projections algorithm (SPA) and least square support vector machines (LS-SVM) was investigated for the rapid and non-destructive discrimination of such soybean disease. Total 194 samples were collected, the best partial least squares (PLS) model was established comparing with the different pretreatment methods. The principal component analysis (PCA) was used to extract the best principal components (PCs), and the SPA was used to extract the effective wavelengths. The best PCs and the effective wavelengths were respectively used as input variables for the PCA-LS-SVM and SPA-LS-SVM disease detection models. The validation set indicated that both models had acceptable accuracy rate, especially SPA-LS-SVM model has an accuracy rate of 95.45% in predicting fungal infections. According to the results, SPA was a powerful way for the effective wavelengths selection, and Vis/NIR spectroscopy was feasible for the identification of colletotrichum truncatum on soybean pods. There is a potential to establish an online field application of early plant disease detection based on visible and near-infrared spectroscopy.
