Abstract:Using ensemble methods for regression has been a large success in obtaining high-accuracy prediction. Examples are Bagging, Random forest, Boosting, BART (Bayesian additive regression tree), and their variants. In this paper, we propose a new perspective named variable grouping to enhance the predictive performance. The main idea is to seek for potential grouping of variables in such way that there is no nonlinear interaction term between variables of different groups. Given a sum-of-learner model, each learner will only be responsible for one group of variables, which would be more efficient in modeling nonlinear interactions. We propose a two-stage method named variable grouping based Bayesian additive regression tree (GBART) with a well-developed python package gbart available. The first stage is to search for potential interactions and an appropriate grouping of variables. The second stage is to build a final model based on the discovered groups. Experiments on synthetic and real data show that the proposed method can perform significantly better than classical approaches.

Abstract:Bayesian Additive Regression Trees (BART) is a statistical sum of trees model. It can be considered a Bayesian version of machine learning tree ensemble methods where the individual trees are the base learners. However, for datasets where the number of variables p is large the algorithm can become inefficient and computationally expensive. Another method which is popular for high-dimensional data is random forests, a machine learning algorithm which grows trees using a greedy search for the best split points. However, its default implementation does not produce probabilistic estimates or predictions. We propose an alternative fitting algorithm for BART called BART-BMA, which uses Bayesian model averaging and a greedy search algorithm to obtain a posterior distribution more efficiently than BART for datasets with large p. BART-BMA incorporates elements of both BART and random forests to offer a model-based algorithm which can deal with high-dimensional data. We have found that BART-BMA can be run in a reasonable time on a standard laptop for the “small n large p” scenario which is common in many areas of bioinformatics. We showcase this method using simulated data and data from two real proteomic experiments, one to distinguish between patients with cardiovascular disease and controls and another to classify aggressive from non-aggressive prostate cancer. A flexible approach for variable selection in large-scale healthcare database studies with missing covariate and outcome data

Abstract:Prior work has shown that combining bootstrap imputation with tree-based machine learning variable selection methods can provide good performances achievable on fully observed data when covariate and outcome data are missing at random (MAR). This approach however is computationally expensive, especially on large-scale datasets. We propose an inference-based method, called RR-BART, which leverages the likelihood-based Bayesian machine learning technique, Bayesian additive regression trees, and uses Rubin's rule to combine the estimates and variances of the variable importance measures on multiply imputed datasets for variable selection in the presence of MAR data. We conduct a representative simulation study to investigate the practical operating characteristics of RR-BART, and compare it with the bootstrap imputation based methods. We further demonstrate the methods via a case study of risk factors for 3-year incidence of metabolic syndrome among middle-aged women using data from the Study of Women's Health Across the Nation (SWAN). The simulation study suggests that even in complex conditions of nonlinearity and nonadditivity with a large percentage of missingness, RR-BART can reasonably recover both prediction and variable selection performances, achievable on the fully observed data. RR-BART provides the best performance that the bootstrap imputation based methods can achieve with the optimal selection threshold value. In addition, RR-BART demonstrates a substantially stronger ability of detecting discrete predictors. Furthermore, RR-BART offers substantial computational savings. When implemented on the SWAN data, RR-BART adds to the literature by selecting a set of predictors that had been less commonly identified as risk factors but had substantial biological justifications.

Abstract:In recent years, theoretical results and simulation evidence have shown Bayesian additive regression trees to be a highly-effective method for nonparametric regression. Motivated by cost-effectiveness analyses in health economics, where interest lies in jointly modelling the costs of healthcare treatments and the associated health-related quality of life experienced by a patient, we propose a multivariate extension of BART applicable in regression and classification analyses with several correlated outcome variables. Our framework overcomes some key limitations of existing multivariate BART models by allowing each individual response to be associated with different ensembles of trees, while still handling dependencies between the outcomes. In the case of continuous outcomes, our model is essentially a nonparametric version of seemingly unrelated regression. Likewise, our proposal for binary outcomes is a nonparametric generalisation of the multivariate probit model. We give suggestions for easily interpretable prior distributions, which allow specification of both informative and uninformative priors. We provide detailed discussions of MCMC sampling methods to conduct posterior inference. Our methods are implemented in the R package `suBART'. We showcase their performance through extensive simulations and an application to an empirical case study from health economics. By also accommodating propensity scores in a manner befitting a causal analysis, we find substantial evidence for a novel trauma care intervention's cost-effectiveness.

Abstract:Decision tree ensembles are an extremely popular tool for obtaining high-quality predictions in nonparametric regression problems. Unmodified, however, many commonly used decision tree ensemble methods do not adapt to sparsity in the regime in which the number of predictors is larger than the number of observations. A recent stream of research concerns the construction of decision tree ensembles that are motivated by a generative probabilistic model, the most influential method being the Bayesian additive regression trees (BART) framework. In this article, we take a Bayesian point of view on this problem and show how to construct priors on decision tree ensembles that are capable of adapting to sparsity in the predictors by placing a sparsity-inducing Dirichlet hyperprior on the splitting proportions of the regression tree prior. We characterize the asymptotic distribution of the number of predictors included in the model and show how this prior can be easily incorporated into existing Markov chain Monte Carlo schemes. We demonstrate that our approach yields useful posterior inclusion probabilities for each predictor and illustrate the usefulness of our approach relative to other decision tree ensemble approaches on both simulated and real datasets. Abstract:We propose some extensions to semi-parametric models based on Bayesian additive regression trees (BART). In the semi-parametric BART paradigm, the response variable is approximated by a linear predictor and a BART model, where the linear component is responsible for estimating the main effects and BART accounts for non-specified interactions and non-linearities. Previous semi-parametric models based on BART have assumed that the set of covariates in the linear predictor and the BART model are mutually exclusive in an attempt to avoid poor coverage properties and reduce bias in the estimates of the parameters in the linear predictor. The main novelty in our approach lies in the way we change the tree-generation moves in BART to deal with this bias and resolve non-identifiability issues between the parametric and non-parametric components, even when they have covariates in common. This allows us to model complex interactions involving the covariates of primary interest, both among themselves and with those in the BART component. Our novel method is developed with a view to analysing data from an international education assessment, where certain predictors of students' achievements in mathematics are of particular interpretational interest. Through additional simulation studies and another application to a well-known benchmark dataset, we also show competitive performance when compared to regression models, alternative formulations of semi-parametric BART, and other tree-based methods. Abstract:Many time-to-event studies are complicated by the presence of competing risks. Such data are often analyzed using Cox models for the cause specific hazard function or Fine-Gray models for the subdistribution hazard. In practice regression relationships in competing risks data with either strategy are often complex and may include nonlinear functions of covariates, interactions, high-dimensional parameter spaces and nonproportional cause specific or subdistribution hazards. Model misspecification can lead to poor predictive performance. To address these issues, we propose a novel approach to flexible prediction modeling of competing risks data using Bayesian Additive Regression Trees (BART). We study the simulation performance in two-sample scenarios as well as a complex regression setting, and benchmark its performance against standard regression techniques as well as random survival forests. We illustrate the use of the proposed method on a recently published study of patients undergoing hematopoietic stem cell transplantation.

Abstract:In data sets with many predictors, algorithms for identifying a good subset of predictors are often used. Most such algorithms do not account for any relationships between predictors. For example, stepwise regression might select a model containing an interaction AB but neither main effect A or B. This paper develops mathematical representations of this and other relations between predictors, which may then be incorporated in a model selection procedure. A Bayesian approach that goes beyond the standard independence prior for variable selection is adopted, and preference for certain models is interpreted as prior information. Priors relevant to arbitrary interactions and polynomials, dummy variables for categorical factors, competing predictors, and restrictions on the size of the models are developed. Since the relations developed are for priors, they may be incorporated in any Bayesian variable selection algorithm for any type of linear model. The application of the methods here is illustrated via the Stochastic Search Variable Selection algorithm of George and McCulloch (1993), which is modified to utilize the new priors. Abstract:This paper deals with variable selection in the regression and binary classification frameworks. It proposes an automatic and exhaustive procedure which relies on the use of the CART algorithm and on model selection via penalization. This work, of theoretical nature, aims at determining adequate penalties, i.e. penalties which allow to get oracle type inequalities justifying the performance of the proposed procedure. Since the exhaustive procedure can not be executed when the number of variables is too big, a more practical procedure is also proposed and still theoretically validated. A simulation study completes the theoretical results.

Abstract:There is a dearth of robust methods to estimate the causal effects of multiple treatments when the outcome is binary. This paper uses two unique sets of simulations to propose and evaluate the use of Bayesian Additive Regression Trees (BART) in such settings. First, we compare BART to several approaches that have been proposed for continuous outcomes, including inverse probability of treatment weighting (IPTW), targeted maximum likelihood estimator (TMLE), vector matching and regression adjustment. Results suggest that under conditions of non-linearity and non-additivity of both the treatment assignment and outcome generating mechanisms, BART, TMLE and IPTW using generalized boosted models (GBM) provide better bias reduction and smaller root mean squared error. BART and TMLE provide more consistent 95 per cent CI coverage and better large-sample convergence property. Second, we supply BART with a strategy to identify a common support region for retaining inferential units and for avoiding extrapolating over areas of the covariate space where common support does not exist. BART retains more inferential units than the generalized propensity score based strategy, and shows lower bias, compared to TMLE or GBM, in a variety of scenarios differing by the degree of covariate overlap. A case study examining the effects of three surgical approaches for non-small cell lung cancer demonstrates the methods.

Abstract:Bayesian additive regression trees (BART) is a nonparametric model that is known for its flexibility and strong statistical foundation. To address a robust and flexible approach to analyse ordinal data, we extend BART into an ordered probit regression framework (OPBART). Further, we propose a semiparametric setting for OPBART (semi‐OPBART) to model covariates of interest parametrically and confounding variables nonparametrically. We also provide Gibbs sampling procedures to implement the proposed models. In both simulations and real data studies, the proposed models demonstrate superior performance over other competing ordinal models. We also highlight enhanced interpretability of semi‐OPBART in terms of inference through marginal effects.

Oblique Bayesian additive regression trees

Abstract:Current implementations of Bayesian Additive Regression Trees (BART) are based on axis-aligned decision rules that recursively partition the feature space using a single feature at a time. Several authors have demonstrated that oblique trees, whose decision rules are based on linear combinations of features, can sometimes yield better predictions than axis-aligned trees and exhibit excellent theoretical properties. We develop an oblique version of BART that leverages a data-adaptive decision rule prior that recursively partitions the feature space along random hyperplanes. Using several synthetic and real-world benchmark datasets, we systematically compared our oblique BART implementation to axis-aligned BART and other tree ensemble methods, finding that oblique BART was competitive with -- and sometimes much better than -- those methods.

Abstract:Many papers on high-dimensional statistics have proposed methods for variable selection and inference in linear regression models by relying explicitly or implicitly on the assumption that all regressors are exogenous. However, applications abound where endogeneity arises from selection biases, omitted variables, measurement errors, unmeasured confounding and many other challenges common to data collection Fan et al. (2014). The most common cure to endogeneity issues consists in resorting to instrumental variable (IV) inference. The objective of this paper is to present a Bayesian approach to tackling endogeneity in high-dimensional linear IV models. Using a working quasi-likelihood combined with an appropriate sparsity inducing spike-and-slab prior distribution, we develop a semi-parametric method for variable selection in high-dimensional linear models with endogeneous regressors within a quasi-Bayesian framework. We derive some conditions under which the quasi-posterior distribution is well defined and puts most of its probability mass around the true value of the parameter as $p \rightarrow \infty$. We demonstrate through empirical work the fine performance of the proposed approach relative to some other alternatives. We also include include an empirical application that assesses the return on education by revisiting the work of Angrist and Keueger (1991).

Abstract:Spike‐and‐slab and horseshoe regressions are arguably the most popular Bayesian variable selection approaches for linear regression models. However, their performance can deteriorate if outliers and heteroskedasticity are present in the data, which are common features in many real‐world statistics and machine learning applications. This work proposes a Bayesian nonparametric approach to linear regression that performs variable selection while accounting for outliers and heteroskedasticity. Our proposed model is an instance of a Dirichlet process scale mixture model with the advantage that we can derive the full conditional distributions of all parameters in closed‐form, hence producing an efficient Gibbs sampler for posterior inference. Moreover, we present how to extend the model to account for heavy‐tailed response variables. The model's performance is tested against competing algorithms on synthetic and real‐world datasets.

Abstract:Variable or feature selection is one of the most important steps in model specification. Especially in the case of medical-decision making, the direct use of a medical database, without a previous analysis and preprocessing step, is often counterproductive. In this way, the variable selection represents the method of choosing the most relevant attributes from the database in order to build a robust learning models and, thus, to improve the performance of the models used in the decision process. In biomedical research, the purpose of variable selection is to select clinically important and statistically significant variables, while excluding unrelated or noise variables. A variety of methods exist for variable selection, but none of them is without limitations. For example, the stepwise approach, which is highly used, adds the best variable in each cycle generally producing an acceptable set of variables. Nevertheless, it is limited by the fact that it commonly trapped in local optima. The best subset approach can systematically search the entire covariate pattern space, but the solution pool can be extremely large with tens to hundreds of variables, which is the case in nowadays clinical data. Genetic algorithms (GA) are heuristic optimization approaches and can be used for variable selection in multivariable regression models. This tutorial paper aims to provide a step-by-step approach to the use of GA in variable selection. The R code provided in the text can be extended and adapted to other data analysis needs.

Abstract:Variable selection has always been an important issue in statistics. When a linear regression model is used to fit data, selecting appropriate explanatory variables that strongly impact the response variables has a significant effect on the model prediction accuracy and interpretation effect. redThis study introduces the Bayesian adaptive group Lasso method to solve the variable selection problem under a mixed linear regression model with a hidden state and explanatory variables with a grouping structure. First, the definition of the implicit state mixed linear regression model is presented. Thereafter, the Bayesian adaptive group Lasso method is used to determine the penalty function and parameters, after which each parameter's specific form of the fully conditional posterior distribution is calculated. Moreover, the Gibbs algorithm design is outlined. Simulation experiments are conducted to compare the variable selection and parameter estimation effects in different states. Finally, a dataset of Alzheimer's Disease is used for application analysis. The results demonstrate that the proposed method can identify the observation from different hidden states, but the results of the variable selection in different states are obviously different.

Abstract:Variable selection has played a critical role in modern statistical learning and scientific discoveries. Numerous regularization and Bayesian variable selection methods have been developed in the past two decades for variable selection, but most of these methods consider selecting variables for only one response. As more data is being collected nowadays, it is common to analyze multiple related responses from the same study. Existing multivariate variable selection methods select variables for all responses without considering the possible heterogeneity across different responses, i.e. some features may only predict a subset of responses but not the rest. Motivated by the multi-trait fine mapping problem in genetics to identify the causal variants for multiple related traits, we developed a novel multivariate Bayesian variable selection method to select critical predictors from a large number of grouped predictors that target at multiple correlated and possibly heterogeneous responses. Our new method is featured by its selection at multiple levels, its incorporation of prior biological knowledge to guide selection and identification of best subset of responses predictors target at. We showed the advantage of our method via extensive simulations and a real fine mapping example to identify causal variants associated with different subsets of addictive behaviors.

Abstract:The Bayesian additive regression trees (BART) model is an ensemble method extensively and successfully used in regression tasks due to its consistently strong predictive performance and its ability to quantify uncertainty. BART combines "weak" tree models through a set of shrinkage priors, whereby each tree explains a small portion of the variability in the data. However, the lack of smoothness and the absence of an explicit covariance structure over the observations in standard BART can yield poor performance in cases where such assumptions would be necessary. The Gaussian processes Bayesian additive regression trees (GP-BART) model is an extension of BART which addresses this limitation by assuming Gaussian process (GP) priors for the predictions of each terminal node among all trees. The model's effectiveness is demonstrated through applications to simulated and real-world data, surpassing the performance of traditional modeling approaches in various scenarios.

Abstract:Objective To investigate variable selection approaches for linear mixed effects model via penalization-based strategies. Method Lasso and SCAD were used to select important variables for linear mixed effects model, a new two-step iteration algorithm was developed to maximize the penalized likelihood, and the penalization parameter was chosen via the BIC procedure. Extensive simulations were implemented to evaluate the performance of the proposed approaches for variable selection. An application to quantitative trait loci was given to demonstrate these penalization approaches. Results Simulations and application have shown that the proposed two-step iteration algorithm is effective and feasible for maximization the penalized likelihood and the penalization-based methods are promising and powerful approaches for variable selection of linear mixed effects model. Conclusions Penalization-based strategies are powerful approaches for variable selection of linear mixed effects model.
