Abstract:The classification of liver lesions on computed tomography (CT) images is vital for early liver cancer diagnosis. To aid physicians, several methods have been proposed to perform that task automatically. These methods mostly use regions of interest (ROIs) that are manually or automatically selected from liver CT slices as training and testing data. However, the manual selection of ROIs requires a lot of time and effort from experienced physicians making the number of available fully labeled datasets limited. When it comes to automatic ROIs selection using segmentation methods, some incorrect mask predictions that might occur can affect the quality of the selected ROIs causing the model for the final task to be trained improperly. In this paper, we explore the potential of using the whole liver CT slice in combination with the lesion type label for weakly-supervised lesion classification. We exploit the ability of attention mechanisms to lead convolutional neural networks (CNNs) to focus on important regions in the input image. Then, we propose a lightweight attention module modified from the Efficient Channel Attention (Eca) module, called Efficient Dual-Pooling Channel Attention (EDPca). Our experimental results show that attention mechanisms can significantly boost the performance of CNNs for the task of weakly-supervised liver lesion classification, bringing the results closer to that of the supervised task. Besides, our proposed module achieves better classification results than the other channel attention ones. Moreover, the combination of it and the spatial attention module from CBAM module outperforms other methods.

Abstract:Extraction or segmentation of organ vessels is an important task for surgical planning and computer-aided diagnoses. This is a challenging task due to the extremely small size of the vessel structure, low SNR, and varying contrast in medical image data. We propose an automatic and robust vessel segmentation approach that uses a multi-pathways deep learning network. The proposed method trains a deep network for binary classification based on extracted training patches on three planes (sagittal, coronal, and transverse planes) centered on the focused voxels. Thus, it is expected to provide a more reliable recognition performance by exploring the 3D structure. Furthermore, due to the large variety of medical data device values, we transform a raw medical image into a probability map as input to the network. Then, we extract vessels based on the proposed network, which is robust and sufficiently general to handle images with different contrast obtained by various imaging systems. The proposed deep network provides a vessel probability map for voxels in the target medical data, which is used in a post-process to generate the final segmentation result. To validate the effectiveness and efficiency of the proposed method, we conducted experiments with 20 data (public datasets) with different contrast levels and different device value ranges. The results demonstrate impressive performance in comparison with the state-of-the-art methods. We propose the first 3D liver vessel segmentation network using deep learning. Using a multi-pathways network, segmentation results can be improved, and the probability map as input is robust against intensity changes in clinical data.

Abstract:Objective. Automated segmentation of targets in ultrasound (US) images during US-guided liver surgery holds the potential to assist physicians in fast locating critical areas such as blood vessels and lesions. However, this remains a challenging task primarily due to the image quality issues associated with US, including blurred edges and low contrast. In addition, studies specifically targeting liver segmentation are relatively scarce possibly since studying deep abdominal organs under US is difficult. In this paper, we proposed a network named BAG-Net to address these challenges and achieve accurate segmentation of liver targets with varying morphologies, including lesions and blood vessels. Approach. The BAG-Net was designed with a boundary detection module (BDM) together with a position module (PM) to locate the target, and multiple attention-guided modules (MAGM) combined with the depth supervision strategy to enhance detailed segmentation of the target area. Main Results. Our method was compared to other approaches and demonstrated superior performance on two liver US datasets. Specifically, the method achieved 93.9% precision, 91.2% recall, 92.4% Dice coefficient, and 86.2% IoU to segment the liver tumor. Additionally, we evaluated the capability of our network to segment tumors on the breast US dataset (BUSI), where it also achieved excellent results. Significance. Our proposed method was validated to effectively segment liver targets with diverse morphologies, providing suspicious areas for clinicians to identify lesions or other characteristics. In the clinic, the method is anticipated to improve surgical efficiency during US-guided surgery.

Abstract:Automatic segmentation of liver CT images has become significant in clinic. High-resolution CT scanners produce a large amount of data that is cumbersome and time-consuming for doctors to review. On the other hand, the traditional artificial segmentation tends to be subjective and inefficient. In addition, the accuracy of liver segmentation highly depends on the level of doctors expertise. Thus, it is necessary to develop an automatic liver segmentation method. Nowadays, fully convolutional network (FCN) models demonstrate excellent performances in solving many computer vision problems. Due to its excellent characteristics and self-learning ability, FCN has made great achievements in the segmentation of medical image (MRI, CT, X-ray, etc). In this paper, we design a specific FCN for the segmentation in a liver CT image, which is efficient and effective in real-world applications. In addition, the data augmentation strategy is involved in the training period. Experimental results demonstrate the superiority of our approach.

Abstract:Purpose Accurate segmentation of liver and liver tumors is critical for radiotherapy. Liver tumor segmentation, however, remains a difficult and relevant problem in the field of medical image processing because of the various factors like complex and variable location, size, and shape of liver tumors, low contrast between tumors and normal tissues, and blurred or difficult-to-define lesion boundaries. In this paper, we proposed a neural network (S-Net) that can incorporate attention mechanisms to end-to-end segmentation of liver tumors from CT images. Methods First, this study adopted a classical coding-decoding structure to realize end-to-end segmentation. Next, we introduced an attention mechanism between the contraction path and the expansion path so that the network could encode a longer range of semantic information in the local features and find the corresponding relationship between different channels. Then, we introduced long-hop connections between the layers of the contraction path and the expansion path, so that the semantic information extracted in both paths could be fused. Finally, the application of closed operation was used to dissipate the narrow interruptions and long, thin divide. This eliminated small cavities and produced a noise reduction effect. Results In this paper, we used the MICCAI 2017 liver tumor segmentation (LiTS) challenge dataset, 3DIRCADb dataset and doctors’ manual contours of Hubei Cancer Hospital dataset to test the network architecture. We calculated the Dice Global (DG) score, Dice per Case (DC) score, volumetric overlap error (VOE), average symmetric surface distance (ASSD), and root mean square error (RMSE) to evaluate the accuracy of the architecture for liver tumor segmentation. The segmentation DG for tumor was found to be 0.7555, DC was 0.613, VOE was 0.413, ASSD was 1.186 and RMSE was 1.804. For a small tumor, DG was 0.3246 and DC was 0.3082. For a large tumor, DG was 0.7819 and DC was 0.7632. Conclusion S-Net obtained more semantic information with the introduction of an attention mechanism and long jump connection. Experimental results showed that this method effectively improved the effect of tumor recognition in CT images and could be applied to assist doctors in clinical treatment.

Abstract:The liver is an important organ that undertakes the metabolic function of the human body. Liver cancer has become one of the cancers with the highest mortality. In clinic, it is an important work to extract the liver region accurately before the diagnosis and treatment of liver lesions. However, manual liver segmentation is a time-consuming and boring process. Not only that, but the segmentation results usually varies from person to person due to different work experience. In order to assist in clinical automatic liver segmentation, this paper proposes a U-shaped network with multi-scale attention mechanism for liver organ segmentation in CT images, which is called MSA-UNet. Our method makes a new design of U-Net encoder, decoder, skip connection, and context transition structure. These structures greatly enhance the feature extraction ability of encoder and the efficiency of decoder to recover spatial location information. We have designed many experiments on publicly available datasets to show the effectiveness of MSA-UNet. Compared with some other advanced segmentation methods, MSA-UNet finally achieved the best segmentation effect, reaching 98.00% dice similarity coefficient (DSC) and 96.08% intersection over union (IOU).

BACKGROUND: Accurately extracting liver and liver tumors from medical images is an important step in lesion localization and diagnosis, surgical planning, and postoperative monitoring. However, the limited number of radiation therapists and a great number of images make this work time-consuming. OBJECTIVE: This study designs a spatial attention deep supervised network (SADSNet) for simultaneous automatic segmentation of liver and tumors. METHOD: Firstly, self-designed spatial attention modules are introduced at each layer of the encoder and decoder to extract image features at different scales and resolutions, helping the model better capture liver tumors and fine structures. The designed spatial attention module is implemented through two gate signals related to liver and tumors, as well as changing the size of convolutional kernels; Secondly, deep supervision is added behind the three layers of the decoder to assist the backbone network in feature learning and improve gradient propagation, enhancing robustness. RESULTS: The method was testing on LITS, 3DIRCADb, and SLIVER datasets. For the liver, it obtained dice similarity coefficients of 97.03%, 96.11%, and 97.40%, surface dice of 81.98%, 82.53%, and 86.29%, 95% hausdorff distances of 8.96 mm, 8.26 mm, and 3.79 mm, and average surface distances of 1.54 mm, 1.19 mm, and 0.81 mm. Additionally, it also achieved precise tumor segmentation, which with dice scores of 87.81% and 87.50%, surface dice of 89.63% and 84.26%, 95% hausdorff distance of 12.96 mm and 16.55 mm, and average surface distances of 1.11 mm and 3.04 mm on LITS and 3DIRCADb, respectively. CONCLUSION: The experimental results show that the proposed method is effective and superior to some other methods. Therefore, this method can provide technical support for liver and liver tumor segmentation in clinical practice.

Abstract:Computerized tomography (CT) is of great significance for the localization and diagnosis of liver cancer. Many scholars have recently applied deep learning methods to segment CT images of liver and liver tumors. Unlike natural images, medical image segmentation is usually more challenging due to its nature. Aiming at the problem of blurry boundaries and complex gradients of liver tumor images, a deep supervision network based on the combination of high-efficiency channel attention and Res-UNet++ (ECA residual UNet++) is proposed for liver CT image segmentation, enabling fully automated end-to-end segmentation of the network. In this paper, the UNet++ structure is selected as the baseline. The residual block feature encoder based on context awareness enhances the feature extraction ability and solves the problem of deep network degradation. The introduction of an efficient attention module combines the depth of the feature map with spatial information to alleviate the uneven sample distribution impact; Use DiceLoss to replace the cross-entropy loss function to optimize network parameters. The liver and liver tumor segmentation accuracy on the LITS dataset was 95.8% and 89.3%, respectively. The results show that compared with other algorithms, the method proposed in this paper achieves a good segmentation performance, which has specific reference significance for computer-assisted diagnosis and treatment to attain fine segmentation of liver and liver tumors.

Abstract:Automatic liver lesion classification on computed tomography images is of great importance to early cancer diagnosis and remains a challenging task. State-of-the-art liver lesion classification algorithms are currently based on manually selected regions of interest (ROIs) or automatically detected ROIs. However, liver lesions usually vary in size and shape, which makes the ROI selection process labor-intensive and also poses an obstacle to automatic lesion detection. In this paper, we propose a dual-attention dilated residual network (DADRN) as a potential solution to lesion classification task without manual ROI selection or automatic lesion detection. We incorporated a novel dual-attention module in order to capture the non-local feature dependencies and help the deep neural network focus on the lesion area by enlarging the difference between the lesion area and nonlesion area. To the best of our knowledge, we are the first to employ the self-attention mechanism to address liver lesion classification task. In addition, the well-trained DADRN can be used for weakly-supervised lesion localization without any architectural change or retraining. Experiment results show that DADRN could achieve a lesion classification accuracy comparable to that of the state-of-the-art ROI-based method and outperformed state-of-the-art attention-based approaches in both liver lesion classification and localization tasks.
A Cascade Attention Network for Liver Lesion Classification in Weakly-Labeled Multi-phase CT Images.

Abstract:Focal liver lesion classification is important to the diagnostics of liver disease. In clinics, lesion type is usually determined by multi-phase contrast-enhanced CT images. Previous methods of automatic liver lesion classification are conducted on lesion-level, which rely heavily on lesion-level annotations. In order to reduce the burden of annotation, in this paper, we explore automatic liver lesion classification with weakly-labeled CT images (i.e. with only image-level labels). The major challenge is how to localize the region of interests (ROIs) accurately by using only coarse image-level annotations and accordingly make the right lesion classification decision. We propose a cascade attention network to address the challenge by two stages: Firstly, a dual-attention dilated residual network (DADRN) is proposed to generate a class-specific lesion localization map, which incorporates spatial attention and channel attention blocks for capturing the high-level feature map’s long-range dependencies and helps to synthesize a more semantic-consistent feature map, and thereby boosting weakly-supervised lesion localization and classification performance; Secondly, a multi-channel dilated residual network (MCDRN) embedded with a convolutional long short-term memory (CLSTM) block is proposed to extract temporal enhancement information and make the final classification decision. The experiment results show that our method could achieve a mean classification accuracy of 89.68%, which significantly mitigates the performance gap between weakly-supervised approaches and fully supervised counterparts.
Liver segmentation in CT imaging with enhanced mask region-based convolutional neural networks

Abstract:Background: Liver segmentation in computed tomography (CT) imaging has been widely investigated as a crucial step for analyzing liver characteristics and diagnosing liver diseases. However, obtaining satisfactory liver segmentation performance is highly challenging because of the poor contrast between the liver and its surrounding organs and tissues, the high levels of CT image noise, and the wide variability in liver shapes among patients. Methods: To overcome these challenges, we propose a novel method for liver segmentation in CT image sequences. This method uses an enhanced mask region-based convolutional neural network (Mask R-CNN) with graph-cut segmentation. Specifically, the k-nearest neighbor (k-NN) algorithm is employed to cluster the target liver pixels in order to get an appropriate aspect ratio. Then, anchors are adapted to the liver size using the ratio information. Thus, high-accuracy liver localization can be achieved using the anchors and rotation-invariant object recognition. Next, a fully convolutional network (FCN) is used to segment the foreground objects, and local fine-grained liver detection is realized by pixel prediction. Finally, a whole liver mask is obtained by Mask R-CNN proposed in this paper. Results: We proposed a Mask R-CNN algorithm which achieved superior performance in comparison with the conventional Mask R-CNN algorithms in term of the dice similarity coefficient (DSC), and the Medical Image Computing and Computer-Assisted Intervention (MICCAI) metrics. Conclusions: Our experimental results demonstrate that the improved Mask R-CNN architecture has good performance, accuracy, and robustness for liver segmentation in CT image sequences.
Interactive Liver Segmentation in CT Volumes Using Fully Convolutional Networks.

Abstract:Organ segmentation is one of the most fundamental and challenging task in computer aided diagnosis (CAD) systems, and segmenting liver from 3D medical data becomes one of the hot research topics in medical analysis field. Graph cut algorithms have been successfully applied to medical image segmentation of different organs for 3D volume data which not only leads to very large-scale graph due to the same node number as voxel number. Slice by Slice liver segmentation method is one of the technique that normally used to solve the memory usage. However, the computation times are increased and reduce the accuracy. In this paper we propose an interactive organ segmentation using fully convolutional networks. The network will perform slice by slice which only 1 slice of seed points in each volume. To validate effectiveness and efficiency of our proposed method, we conduct experiments on 20 CT volumes, focus on liver organ and most of which have tumors inside of the liver, and abnormal deformed shape of liver. Our method can segment with 0.95401 dice accuracy with better than stage-of-the-art methods.
Attention-Guided Deep Neural Network with Multi-Scale Feature Fusion for Liver Vessel Segmentation

Abstract:Liver vessel segmentation is fast becoming a key instrument in the diagnosis and surgical planning of liver diseases. In clinical practice, liver vessels are normally manual annotated by clinicians on each slice of CT images, which is extremely laborious. Several deep learning methods exist for liver vessel segmentation, however, promoting the performance of segmentation remains a major challenge due to the large variations and complex structure of liver vessels. Previous methods mainly using existing UNet architecture, but not all features of the encoder are useful for segmentation and some even cause interferences. To overcome this problem, we propose a novel deep neural network for liver vessel segmentation, called LVSNet, which employs special designs to obtain the accurate structure of the liver vessel. Specifically, we design Attention-Guided Concatenation (AGC) module to adaptively select the useful context features from low-level features guided by high-level features. The proposed AGC module focuses on capturing rich complemented information to obtain more details. In addition, we introduce an innovative multi-scale fusion block by constructing hierarchical residual-like connections within one single residual block, which is of great importance for effectively linking the local blood vessel fragments together. Furthermore, we construct a new dataset containing 40 thin thickness cases (0.625 mm) which consist of CT volumes and annotated vessels. To evaluate the effectiveness of the method with minor vessels, we also propose an automatic stratification method to split major and minor liver vessels. Extensive experimental results demonstrate that the proposed LVSNet outperforms previous methods on liver vessel segmentation datasets. Additionally, we conduct a series of ablation studies that comprehensively support the superiority of the underlying concepts.

Abstract:PURPOSE:Liver segmentation is an important step in the clinical treatment of liver cancer, and accurate and automatic liver segmentation methods are extremely important. U-Net has been used as the benchmark for many medical segmentation networks, but it cannot fully utilize low-resolution information and global contextual information. To solve these problems, we propose a new network architecture named the hybrid-attention densely connected U-Net (HDU-Net).METHODS:The proposed HDU-Net has three main changes relative to U-Net, as follows: (1) It uses a densely connected structure and dilated convolution to achieve feature reuse and avoid information loss. (2) A global average pooling block is proposed to further augment the receptive field and improve the segmentation accuracy of the network for small or disconnected liver regions. (3) By combining the spatial attention and channel attention mechanisms, a hybrid attention structure is proposed to replace the skip connection component to filter and integrate low-resolution information.RESULTS:Experiments conducted on the LITS2017, 3Dircadb and Sliver07 datasets show that the proposed model can segment the liver accurately and effectively. Dice scores reach 96.5%, 96.18%, and 97.57% on these datasets, respectively, constituting results that are superior to many previously proposed methods.CONCLUSIONS:The experimental liver segmentation results have demonstrated that our proposed network provides improved segmentation performance in comparison with other networks. The experimental results without postprocessing confirmed that our network solves the oversegmentation and undersegmentation problems to some extent. The proposed model is effective, robust, and efficient in terms of liver segmentation without requiring extensive training time or a very large dataset.
Fully Convolutional DenseNet with Attention Mechanism for Liver Lesion Segmentation in MRI Images.

Abstract:The goal of this research is to achieve accurate segmentation of liver tumors in noncontrast T2-weighted magnetic resonance imaging. As liver tumors and adjacent organs are represented by pixels of very similar gray intensity, segmentation is challenging, and the presence of different sizes of liver tumor makes segmentation more difficult. Differing from previous work to capture contextual information using multiscale feature fusion with concatenation, attention mechanism is added to our segmentation model to extract precise global contextual information for pixel labeling without requiring complex dilated convolution. This study describe a liver lesion segmentation model derived from FC-DenseNet with attention mechanism. Specifically, a global attention module (GAM) is added to up-sampling path, and high-level features are processed by the GAM to generating weighting information for guiding high resolution detail features recovery. High-level features are very effective for accurate category classification, but relatively weak at pixel classification and predicting restoration of the original resolution, so the fusion of high-level semantic features and low-level detail features can improve segmentation accuracy. A weighted focal loss function is used to solve the problem of lesion area occupying a relatively low proportion of the whole image, and to deal with the disequilibrium of foreground and background in the training liver lesion images. Experimental results show our segmentation model can automatically segment liver tumors from complete MRI images, and the addition of the GAM model can effectively improve liver tumor segmentation. Our algorithms have obvious advantages over other CNN algorithms and traditional manual methods of feature extraction.

Abstract:Accurate visualization of liver tumors and their surrounding blood vessels is essential for noninvasive diagnosis and prognosis prediction of tumors. In medical image segmentation, there is still a lack of in-depth research on the simultaneous segmentation of liver tumors and peritumoral blood vessels. To this end, we collect the first liver tumor, and vessel segmentation benchmark datasets containing 52 portal vein phase computed tomography images with liver, liver tumor, and vessel annotations. In this case, we propose a 3D U-shaped Cross-Attention Network (UCA-Net) that utilizes a tailored cross-attention mechanism instead of the traditional skip connection to effectively model the encoder and decoder feature. Specifically, the UCA-Net uses a channel-wise cross-attention module to reduce the semantic gap between encoder and decoder and a slice-wise cross-attention module to enhance the contextual semantic learning ability among distinct slices. Experimental results show that the proposed UCA-Net can accurately segment 3D medical images and achieve state-of-the-art performance on the liver tumor and intrahepatic vessel segmentation task.
Dual-Attention Enhanced BDense-UNet for Liver Lesion Segmentation

Abstract:In this work, we propose a new segmentation network by integrating DenseUNet and bidirectional LSTM together with attention mechanism, termed as DA-BDense-UNet. DenseUNet allows learning enough diverse features and enhancing the representative power of networks by regulating the information flow. Bidirectional LSTM is responsible to explore the relationships between the encoded features and the up-sampled features in the encoding and decoding paths. Meanwhile, we introduce attention gates (AG) into DenseUNet to diminish responses of unrelated background regions and magnify responses of salient regions progressively. Besides, the attention in bidirectional LSTM takes into account the contribution differences of the encoded features and the up-sampled features in segmentation improvement, which can in turn adjust proper weights for these two kinds of features. We conduct experiments on liver CT image data sets collected from multiple hospitals by comparing them with state-of-the-art segmentation models. Experimental results indicate that our proposed method DA-BDense-UNet has achieved comparative performance in terms of dice coefficient, which demonstrates its effectiveness.

Abstract:utomatic segmentation of the liver in abdominal CT images is critical for guiding liver cancer biopsies and treatment planning. Yet, automatic segmentation of CT liver images remains challenging due to the poor contrast between the liver and surrounding organs in abdominal CT images. In this paper, we propose a novel network for liver segmentation, and the network is essentially a U-shaped network with an encoder–decoder structure. Firstly, the complementary feature enhancement unit is designed in the network to mitigate the semantic gap between encoder and decoder. The complementary feature enhancement unit is based on subtraction, which enhances the complementary features between encoder and decoder. Secondly, this paper proposes a new cross attention model that no longer generates value by convolution, which reduces redundant information and enhances the contextual information of single sparse attention by encoding contextual information by 3× 3 convolution. The dice score, accuracy, and precision of our network on the LiTS dataset were 95.85 % , 97.19 % , and 97.11 % , and the dice score, accuracy, and precision on the dataset consisted of 3Dircadb and CHAOS were 93.65 % , 94.38 % , and 97.53 % .

Abstract:Liver segmentation is a critical step in diagnosing various kinds of hepatic diseases. Based on the segmentation results, physicians can make further assessments more accurately. Although deep learning methods have achieved excellent performance in liver segmentation tasks, the traditional convolution encoder-decoder architecture may easily loss the spatial information due to the stacked convolution and pooling layers. In this paper, we present a non-local spatial feature based neural network (referred as NL-Net) to learn more spatial features of liver for more accurate segmentation. The NL-Net consists of an encoder block, a non-local spatial feature learning block and a decoder block. We utilized the pretrained ResNet model with transfer learning as the encoder. The non-local block can learn long range dependencies of the liver pixel position by computing the response at a position as a weighted sum of the responses at all positions, which can help the network learn more robust features. We applied the proposed model to ISBI 2019 CHAOs liver Segmentation Challenge task and evaluated it on the testing set. Experimental results show that the proposed NL-Net achieved an average dice of 0.972, RAVD of 1.593, ASSD of 1.926 and MSSD of 110.658 on the segmentation results.
