Abstract:Background An emerging type of cancer treatment, known as cell immunotherapy, is gaining popularity over chemotherapy or other radiation therapy that causes mass destruction to our body. One favourable approach in cell immunotherapy is the use of neoantigens as targets that help our body immune system identify the cancer cells from healthy cells. Neoantigens, which are non-autologous proteins with individual specificity, are generated by non-synonymous mutations in the tumor cell genome. Owing to its strong immunogenicity and lack of expression in normal tissues, it is now an important target for tumor immunotherapy. Neoantigens are some form of special protein fragments excreted as a by-product on the surface of cancer cells during the DNA mutation at the tumour. In cancer immunotherapies, certain neoantigens which exist only on cancer cells elicit our white blood cells (body’s defender, anti-cancer T-cell) responses that fight the cancer cells while leaving healthy cells alone. Personalized cancer vaccines therefore can be designed de novo for each individual patient, when the specific neoantigens are found to be relevant to his/her tumour. The vaccine which is usually coded in synthetic long peptides, RNA or DNA representing the neoantigens trigger an immune response in the body to destroy the cancer cells (tumour). The specific neoantigens can be found by a complex process of biopsy and genome sequencing. Alternatively, modern technologies nowadays tap on AI to predict the right neoantigen candidates using algorithms. However, determining the binding and non-binding of neoantigens on T-cell receptors (TCR) is a challenging computational task due to its very large search space.Objective To enhance the efficiency and accuracy of traditional deep learning tools, for serving the same purpose of finding potential responsiveness to immunotherapy through correctly predicted neoantigens. It is known that deep learning is possible to explore which novel neoantigens bind to T-cell receptors and which ones don’t. The exploration may be technically expensive and time-consuming since deep learning is an inherently computational method. one can use putative neoantigen peptide sequences to guide personalized cancer vaccines design.Methods These models all proceed through complex feature engineering, including feature extraction, dimension reduction and so on. In this study, we derived 4 features to facilitate prediction and classification of 4 HLA-peptide binding namely AAC and DC from the global sequence, and the LAAC and LDC from the local sequence information. Based on the patterns of sequence formation, a nested structure of bidirectional long-short term memory neural network called local information module is used to extract context-based features around every residue. Another bilstm network layer called global information module is introduced above local information module layer to integrate context-based features of all residues in the same HLA-peptide binding chain, thereby involving inter-residue relationships in the training process. introducedResults Finally, a more effective model is obtained by fusing the above two modules and 4 features matric, the method performs significantly better than previous prediction schemes, whose overall r-square increased to 0.0125 and 0.1064 on train and increased to 0.0782 and 0.2926 on test datasets. The RMSE for our proposed models trained decreased to approximately 0.0745 and 1.1034, respectively, and decreased to 0.6712 and 1.6506 on test dataset.Conclusion Our work has been actively refining a machine-learning model to improve neoantigen identification and predictions with the determinants for Neoantigen identification. Abstract:Abstract This research was aimed at providing a machine-learning approach to predict binding affinity of MHC molecules and mutation-derived neoepitopes. Immunogenic short peptides derived from somatic mutations, generally refered to neoepitopes, play a vital role in immunotherapy against tumor cell. The binding of neoepitopes to MHC molecule is essential to form the complexes to elicit T cell-mediated immune response. Various tools have been developed to predict this binding in silico, for example, NetMHC, NetMHCpan, MHCflurry and Pickpocket. Almost all of these tools are based on machine-learning strategy and using single model to process sequence features. However, these predictors were proved to be inconsistent with experiments result under certain circumstances due to the lack of training data and model adaptability. We have recently developed a hybrid-model predictor, iNeo-PRED, that integrates several algorithms, including random forest (RF), convolutional neural network (CNN) and gradient boosting decision tree (GBDT). iNeo-PRED is trained on a large dataset that consists epitopes from trustworthy database such as IEDB, MHCDB, TANTIGEN, in-house peptidome datasets generated by mass spectrometry (MS) profiling of HLA ligands, and publicly available affinity-confirmed neoepitopes collected from scientific articles in the past 10 years. Totally, 568,461 9mer epitopes covering 163 HLA alleles were acquired for model training (110,895 for IC50 and 357,566 for MS). Several methods includes blosum50 matrix coding, one-hot coding and natural language coding were applied for peptide sequence transformation. The benchmark data provided by IEDB were used to test the performance of iNeo-PRED. The average AUC across all HLA was 0.71 and average F1 achieved was 0.73. During our clinical trial of neoantigen peptide vaccine for treating late stage patients with solid tumors, iNeo-PRED was implemented to predict epitopes, which were then incorperated into long peptides that were then synthesized with a length range from 15 to 30 amino acids. The most patients who received vaccination were benefited from the treatment. The disease control rate (percentage of patients whose best response was not PD) was 75% and the progression free survival was 4.6 months (95% confidence interval, 2.5 to 5.2). Ex vivo responses via ELISpot assays using post-vaccination peripheral blood cells demonstrated that over 80% of long peptides elicited immune response. These results indicate that iNeo-PRED is able to identify potent MHC class I neoepitopes and could be beneficial for cancer immunotherapy. Abstract:Background: Neoantigens are the most widely recognized elements to distinguish cancer and normal cells and consequently play important roles in cancer immunotherapy. Current methods used for neoantigen prediction focus on the binding between human leukocyte antigens (HLAs) and peptides, which is insufficient for high-confidence neoantigen prediction. Methods: We apply deep learning techniques to predict neoantigens considering both the possibility of mutant peptide presentation (binding model) and the potential immunogenicity (immunogenicity model) of the peptide-HLA complex (pHLA) present on the cell surface. Findings: The binding model achieves performance comparable to or even better than that of other well-acknowledged tools with the latest Immune Epitope Database (IEDB) benchmark datasets. Using the immunogenicity model, we demonstrate that limited immunogenicity data could significantly improve the identification of high-confidence neoantigens. We further apply our method to mutations with pre-existing T-cell responses and ranked most of them (69%) in the top 20 under an expression threshold of transcripts per million (TPM)>2. Interpretation: The process of neoantigens inducing T cell response is complex and the immunogenicity of pHLA should be considered for high-confidence neoantigen prediction. Abstract:Neoantigens, derived from tumor-specific mutations, play a crucial role in eliciting anti-tumor immune responses and have emerged as promising targets for personalized cancer immunotherapy. Accurately identifying neoantigens from a vast pool of potential candidates is crucial for developing effective therapeutic strategies. This study presents a novel deep learning model that leverages the power of protein language models (PLMs) and multi-window scanning convolutional neural networks (CNNs) to predict neoantigens from normal tumor antigens with high accuracy. In this study, we present DeepNeoAG, a novel framework combines the global sequence-level information captured by a pre-trained PLM with the local sequence-based information features extracted by a multi-window scanning CNN, enabling a comprehensive representation of the protein's mutational landscape. We demonstrate the superior performance of DeepNeoAG compared to existing methods and highlight its potential to accelerate the development of personalized cancer immunotherapies.

Abstract:Abstract Motivation The mutations of cancers can encode the seeds of their own destruction, in the form of T-cell recognizable immunogenic peptides, also known as neoantigens. It is computationally challenging, however, to accurately prioritize the potential neoantigen candidates according to their ability of activating the T-cell immunoresponse, especially when the somatic mutations are abundant. Although a few neoantigen prioritization methods have been proposed to address this issue, advanced machine learning model that is specifically designed to tackle this problem is still lacking. Moreover, none of the existing methods considers the original DNA loci of the neoantigens in the perspective of 3D genome which may provide key information for inferring neoantigens’ immunogenicity. Results In this study, we discovered that DNA loci of the immunopositive and immunonegative MHC-I neoantigens have distinct spatial distribution patterns across the genome. We therefore used the 3D genome information along with an ensemble pMHC-I coding strategy, and developed a group feature selection-based deep sparse neural network model (DNN-GFS) that is optimized for neoantigen prioritization. DNN-GFS demonstrated increased neoantigen prioritization power comparing to existing sequence-based approaches. We also developed a webserver named deepAntigen (http://yishi.sjtu.edu.cn/deepAntigen) that implements the DNN-GFS as well as other machine learning methods. We believe that this work provides a new perspective toward more accurate neoantigen prediction which eventually contribute to personalized cancer immunotherapy. Abstract:Neoantigens derived from somatic DNA alterations are ideal cancer-specific targets. In recent years, the combination therapy of PD-1/PD-L1 blockers and neoantigen vaccines has shown clinical efficacy in original PD-1/PD-L1 blocker non-responders. However, not all somatic DNA mutations result in immunogenicity among cancer cells and efficient tools to predict the immunogenicity of neoepitopes are still urgently needed. Here, we present the Seq2Neo pipeline, which provides a one-stop solution for neoepitope feature prediction using raw sequencing data. Neoantigens derived from different types of genome DNA alterations, including point mutations, insertion deletions and gene fusions, are all supported. Importantly, a convolutional neural network (CNN)-based model was trained to predict the immunogenicity of neoepitopes and this model showed an improved performance compared to the currently available tools in immunogenicity prediction using independent datasets. We anticipate that the Seq2Neo pipeline could become a useful tool in the prediction of neoantigen immunogenicity and cancer immunotherapy. Seq2Neo is open-source software under an academic free license (AFL) v3.0 and is freely available at Github.
HLAIImaster: a deep learning method with adaptive domain knowledge predicts HLA II neoepitope immunogenic responses

Abstract:While significant strides have been made in predicting neoepitopes that trigger autologous CD4+ T cell responses, accurately identifying the antigen presentation by human leukocyte antigen (HLA) class II molecules remains a challenge. This identification is critical for developing vaccines and cancer immunotherapies. Current prediction methods are limited, primarily due to a lack of high-quality training epitope datasets and algorithmic constraints. To predict the exogenous HLA class II-restricted peptides across most of the human population, we utilized the mass spectrometry data to profile >223 000 eluted ligands over HLA-DR, -DQ, and -DP alleles. Here, by integrating these data with peptide processing and gene expression, we introduce HLAIImaster, an attention-based deep learning framework with adaptive domain knowledge for predicting neoepitope immunogenicity. Leveraging diverse biological characteristics and our enhanced deep learning framework, HLAIImaster is significantly improved against existing tools in terms of positive predictive value across various neoantigen studies. Robust domain knowledge learning accurately identifies neoepitope immunogenicity, bridging the gap between neoantigen biology and the clinical setting and paving the way for future neoantigen-based therapies to provide greater clinical benefit. In summary, we present a comprehensive exploitation of the immunogenic neoepitope repertoire of cancers, facilitating the effective development of "just-in-time" personalized vaccines.

Abstract:Accurate prediction of neoantigens and the subsequent elicited protective anti-tumor response are particularly important for the development of cancer vaccine and adoptive T-cell therapy. However, current algorithms for predicting neoantigens are limited by in vitro binding affinity data and algorithmic constraints, inevitably resulting in high false positives. In this study, we proposed a deep convolutional neural network named APPM (antigen presentation prediction model) to predict antigen presentation in the context of human leukocyte antigen (HLA) class I alleles. APPM is trained on large mass spectrometry (MS) HLA-peptides datasets and evaluated with an independent MS benchmark. Results show that APPM outperforms the methods recommended by the immune epitope database (IEDB) in terms of positive predictive value (PPV) (0.40 vs. 0.22), which will further increase after combining these two approaches (PPV = 0.51). We further applied our model to the prediction of neoantigens from consensus driver mutations and identified 16,000 putative neoantigens with hallmarks of ‘drivers’.

dbPepNeo: a manually curated database for human tumor neoantigen peptides

Abstract:Abstract Neoantigens can function as actual antigens to facilitate tumor rejection, which play a crucial role in cancer immunology and immunotherapy. Emerging evidence revealed that neoantigens can be used to develop personalized, cancer-specific vaccines. To date, large numbers of immunogenomic peptides have been computationally predicted to be potential neoantigens. However, experimental validation remains the gold standard for potential clinical application. Experimentally validated neoantigens are rare and mostly appear scattered among scientific papers and various databases. Here, we constructed dbPepNeo, a specific database for human leukocyte antigen class I (HLA-I) binding neoantigen peptides based on mass spectrometry (MS) validation or immunoassay in human tumors. According to the verification methods of these neoantigens, the collection of peptides was classified as 295 high confidence, 247 medium confidence and 407 794 low confidence neoantigens, respectively. This can serve as a valuable resource to aid further screening for effective neoantigens, optimize a neoantigen prediction pipeline and study T-cell receptor (TCR) recognition. Three applications of dbPepNeo are shown. In summary, this work resulted in a platform to promote the screening and confirmation of potential neoantigens in cancer immunotherapy. Multi-strategies embedded framework for neoantigen vaccine maturation

Abstract:Effective cancer immunotherapy hinges on the precise recognition of neoantigens, presented as binary complexes with major histocompatibility complex (MHC) molecules, by T cell receptors (TCR). The development of immunogenic peptide predictors and generators plays a central role in personalizing immunotherapies while reducing experimental costs. However, the current methods often fall short in leveraging structural data efficiently and providing comprehensive guidance for neoantigen selection. To address these limitations, we introduce NEOM, a novel neoantigen maturation framework encompassing five distinct modules: policy, structure, evaluation, selection and filter. This framework is designed to enhance precision, interpretability, customizability and cost-effectiveness in neoantigen screening. We evaluated NEOM using a set of random synthetic peptides, followed by available clinically-derived peptides. NEOM achieved higher performance on generated peptide quality compared to other baseline models. Using established predictors for filtering revealed a substantial number of peptides with immunogenic potential. Subsequently, a more rigorous binding affinity evaluation using free energy perturbation methods identified 6 out of 38 candidates showing superior binding characteristics. MHC tetramer peptide exchange assays and flow cytometry experiments further validate five of them. These results demonstrate that NEOM not only excels in identifying diverse peptides with enhanced binding stability and affinity for MHC molecules but also augments their immunogenic potential, showcasing its utility in advancing personalized immunotherapies.

Discovering and Validating Neoantigens by Mass Spectrometry-based Immunopeptidomics and Deep Learning

Abstract:Neoantigens are promising targets for cancer immunotherapy but their discovery remains challenging, mainly due to the sensitivity of current technologies to detect them and the specificity of our immune system to recognize them. In this study, we addressed both of those problems and proposed a new approach for neoantigen identification and validation from mass spectrometry (MS) based immunopeptidomics. In particular, we developed DeepNovo Peptidome, a sequencing-based search engine that was optimized for HLA peptide identification, especially non-canonical HLA peptides. We also developed DeepSelf, a personalized model for immunogenicity prediction based on the central tolerance of T cells, which could be used to select candidate neoantigens from non-canonical HLA peptides. Both tools were built on deep learning models that were trained specifically for HLA peptides and for the immunopeptidome of each individual patient. To demonstrate their applications, we presented a new MS-based immunopeptidomics study of native tumor tissues from five patients with cervical cancer. We applied DeepNovo Peptidome and DeepSelf to identify and prioritize candidate neoantigens, and then performed validation of autologous neoantigen-specific T cell responses to confirm our results. Our MS-based sequencing approach does not depend on prior knowledge of genome, transcriptome, or proteome information. Thus, it provides an unbiased solution to discover neoantigens from any sources.

Abstract:Whole-body bone scans remain the standard of care in the management of patients with suspected bone metastases. They are very sensitive for bone disease but are nonspecific. Various benign bone pathologies can give rise to foci of increased activity, which may mimic osteoblastic bone metastases. Whole-body PET with FDG has been shown to be of great value for the evaluation of bone metastases, with high sensitivity and specificity. This case shows normal FDG activity in a vertebra affected by Paget's disease and intense osteoblastic activity on the bone scan, a false-positive finding in the evaluation of suspected skeletal metastases.

Abstract:A proteogenomics-based neoantigen prediction pipeline, namely ProGeo-neo, was previously developed by our team to predict neoantigens, allowing the identification of class-I major histocompatibility complex (MHC) binding peptides based on single-nucleotide variation (SNV) mutations. To improve it, we here present an updated pipeline, i.e., ProGeo-neo v2.0, in which a one-stop software solution was proposed to identify neoantigens based on the paired tumor-normal whole genome sequencing (WGS)/whole exome sequencing (WES) data in FASTQ format. Preferably, in ProGeo-neo v2.0, several new features are provided. In addition to the identification of MHC-I neoantigens, the new version supports the prediction of MHC class II-restricted neoantigens, i.e., peptides up to 30-mer in length. Moreover, the source of neoantigens has been expanded, allowing more candidate neoantigens to be identified, such as in-frame insertion-deletion (indels) mutations, frameshift mutations, and gene fusion analysis. In addition, we propose two more efficient screening approaches, including an in-group authentic neoantigen peptides database and two more stringent thresholds. The range of candidate peptides was effectively narrowed down to those that are more likely to elicit an immune response, providing a more meaningful reference for subsequent experimental validation. Compared to ProGeo-neo, the ProGeo-neo v2.0 performed well based on the same dataset, including updated functionality and improved accuracy.

NeoHunter: Flexible software for systematically detecting neoantigens from sequencing data

Abstract:Complicated molecular alterations in tumors generate various mutant peptides. Some of these mutant peptides can be presented to the cell surface and then elicit immune responses, and such mutant peptides are called neoantigens. Accurate detection of neoantigens could help to design personalized cancer vaccines. Although some computational frameworks for neoantigen detection have been proposed, most of them can only detect SNV‐ and indel‐derived neoantigens. In addition, current frameworks adopt oversimplified neoantigen prioritization strategies. These factors hinder the comprehensive and effective detection of neoantigens. We developed NeoHunter, flexible software to systematically detect and prioritize neoantigens from sequencing data in different formats. NeoHunter can detect not only SNV‐ and indel‐derived neoantigens but also gene fusion‐ and aberrant splicing‐derived neoantigens. NeoHunter supports both direct and indirect immunogenicity evaluation strategies to prioritize candidate neoantigens. These strategies utilize binding characteristics, existing biological big data, and T‐cell receptor specificity to ensure accurate detection and prioritization. We applied NeoHunter to the TESLA dataset, cohorts of melanoma and non‐small cell lung cancer patients. NeoHunter achieved high performance across the TESLA cancer patients and detected 79% (27 out of 34) of validated neoantigens in total. SNV‐ and indel‐derived neoantigens accounted for 90% of the top 100 candidate neoantigens while neoantigens from aberrant splicing accounted for 9%. Gene fusion‐derived neoantigens were detected in one patient. NeoHunter is a powerful tool to 'catch all' neoantigens and is available for free academic use on Github (XuegongLab/NeoHunter).

Abstract:T-cell recognition of somatic mutation-derived cancer neoepitopes can lead to tumor regression. Due to the difficulty to identify effective neoepitopes, constructing a database for sharing experimentally validated cancer neoantigens will be beneficial to precise cancer immunotherapy. Meanwhile, the routine neoepitope prediction in silico is important but laborious for clinical use. Here we present NEPdb, a database that contains more than 17,000 validated human immunogenic neoantigens and ineffective neoepitopes within human leukocyte antigens (HLAs) via curating published literature with our semi-automatic pipeline. Furthermore, NEPdb also provides pan-cancer level predicted HLA-I neoepitopes derived from 16,745 shared cancer somatic mutations, using state-of-the-art predictors. With a well-designed search engine and visualization modes, this database would enhance the efficiency of neoantigen-based cancer studies and treatments. Abstract:Neoantigens derived from somatic DNA alterations are ideal cancer-specific targets. In recent years, the combination therapy of PD-1/PD-L1 blockers and neoantigen vaccines has shown clinical efficacy in original PD-1/PD-L1 blocker non-responders. However, not all somatic DNA mutations result in immunogenicity among cancer cells and efficient tools to predict the immunogenicity of neoepitopes are still urgently needed. Here, we present the Seq2Neo pipeline, which provides a one-stop solution for neoepitope feature prediction using raw sequencing data. Neoantigens derived from different types of genome DNA alterations, including point mutations, insertion deletions and gene fusions, are all supported. Importantly, a convolutional neural network (CNN)-based model was trained to predict the immunogenicity of neoepitopes and this model showed an improved performance compared to the currently available tools in immunogenicity prediction using independent datasets. We anticipate that the Seq2Neo pipeline could become a useful tool in the prediction of neoantigen immunogenicity and cancer immunotherapy. Seq2Neo is open-source software under an academic free license (AFL) v3.0 and is freely available at Github.

Abstract:BACKGROUND:Neoantigens can be differentially recognized by T cell receptor (TCR) as these sequences are derived from mutant proteins and are unique to the tumor. The discovery of neoantigens is the first key step for tumor-specific antigen (TSA) based immunotherapy. Based on high-throughput tumor genomic analysis, each missense mutation can potentially give rise to multiple neopeptides, resulting in a vast total number, but only a small percentage of these peptides may achieve immune-dominant status with a given major histocompatibility complex (MHC) class I allele. Specific identification of immunogenic candidate neoantigens is consequently a major challenge. Currently almost all neoantigen prediction tools are based on genomics data.RESULTS:Here we report the construction of proteogenomics prediction of neoantigen (ProGeo-neo) pipeline, which incorporates the following modules: mining tumor specific antigens from next-generation sequencing genomic and mRNA expression data, predicting the binding mutant peptides to class I MHC molecules by latest netMHCpan (v.4.0), verifying MHC-peptides by MaxQuant with mass spectrometry proteomics data searched against customized protein database, and checking potential immunogenicity of T-cell-recognization by additional screening methods. ProGeo-neo pipeline achieves proteogenomics strategy and the neopeptides identified were of much higher quality as compared to those identified using genomic data only.CONCLUSIONS:The pipeline was constructed based on the genomics and proteomics data of Jurkat leukemia cell line but is generally applicable to other solid cancer research. With massively parallel sequencing and proteomics profiling increasing, this proteogenomics workflow should be useful for neoantigen oriented research and immunotherapy.

Abstract:Tumor-specific neoantigens have attracted much attention since they can be used as biomarkers to predict therapeutic effects of immune checkpoint blockade therapy and as potential targets for cancer immunotherapy. In this study, we developed a comprehensive tumor-specific neoantigen database (TSNAdb v1.0), based on pan-cancer immunogenomic analyses of somatic mutation data and human leukocyte antigen (HLA) allele information for 16 tumor types with 7748 tumor samples from The Cancer Genome Atlas (TCGA) and The Cancer Immunome Atlas (TCIA). We predicted binding affinities between mutant/wild-type peptides and HLA class I molecules by NetMHCpan v2.8/v4.0, and presented detailed information of 3,707,562/1,146,961 potential neoantigens generated by somatic mutations of all tumor samples. Moreover, we employed recurrent mutations in combination with highly frequent HLA alleles to predict potential shared neoantigens across tumor patients, which would facilitate the discovery of putative targets for neoantigen-based cancer immunotherapy. Abstract:Neoantigens are widely reported to induce T-cell response and lead to tumor regression, indicating a promising potential to immunotherapy. Previously, we constructed an open-access database, i.e., dbPepNeo, providing a systematic resource for human tumor neoantigens to storage and query. In order to expand data volume and application scope, we updated dbPepNeo to version 2.0 ( http://www.biostatistics.online/dbPepNeo2 ). Here, we provide about 801 high-confidence (HC) neoantigens (increased by 170%) and 842,289 low-confidence (LC) HLA immunopeptidomes (increased by 107%). Notably, 55 class II HC neoantigens and 630 neoantigen-reactive T-cell receptor-β (TCRβ) sequences were firstly included. Besides, two new analytical tools are developed, DeepCNN-Ineo and BLASTdb. DeepCNN-Ineo predicts the immunogenicity of class I neoantigens, and BLASTdb performs local alignments to look for sequence similarities in dbPepNeo2.0. Meanwhile, the web features and interface have been greatly improved and enhanced.
