Abstract:[Objectives]Stigma exsertion rate is an important determinant of outcrossing in hybrid rice seed production. The purpose of this study was to detect quantitative trait loci（QTL）controlling stigma exsertion rate and fine mapping related genes in rice. [Methods]In this study, an F 2 population derived from japonica rice variety ’02428’ with low stigma exsertion rate and parent ZH464 with high stigma exsertion rate was used for preliminary detection of QTL. Molecular markers were used to screen heterozygous individual plants in the target region to obtain F 2:3 and F 3:4 populations by continuous selfing for multi-year stable QTL mapping. At the same time, BSA-seq technology was used to analyze gene mapping and candidate gene sequence of the target region. [Results]The results of correlation analysis showed that there was a very significant correlation among the three traits of single stigma exsertion rate, double stigma exsertion rate and total stigma exsertion rate. In this study, the total stigma exsertion rate was used as phenotypic data, and the constructed genome-wide molecular linkage genetic map was used for QTL mapping. Two loci, qTSE2 and qTSE4,were detected on chromosomes 2 and 4,respectively. qTSE4 with high contribution rate was selected as the target locus for follow-up study. This locus was repeatedly detected in the F 2:3 and F 3:4 planting population. Based on BSA-seq result, two genes with differences were screened in the qTSE4 locus interval. [Conclusions]qTSE4 locus as the major QTL related to stigma exsertion rate, can be used for subsequent fine-mapping. The two screened candidate genes need to be further verified by transgenic experiment.

Abstract:Stigma exsertion in male sterile lines of hybrid rice is important for seed yield. In the present study, ZS616 [Oryza sativa subsp. Xian (indica)), a male sterile line with a stigma exsertion rate (SER) as high as 94.5%, was crossed to DS552, a japonica line with almost no exserted stigmas. F-3 plants with extremely low and high SER were sequenced to identify SER-associated quantitative trait loci (QTL). A major QTL for SER, qSER-3.1, was identified along with other QTL on chromosome 3 in a 3.9 Mb region. A total of 307 nonsynonymous single-nucleotide polymorphisms (SNPs) and 27 frame-shift insertion/deletions (InDels) differentiating ZS616 and DS552 were identified in the region containing qSER-3.1. Most SNPs (294) and InDels (25) were excluded after further analysis because they were shared by ZS616 and low (<2.0%) SER accessions in the Huazhong Agricultural University (HAU) core rice collection. Association analysis using the full HAU collection identified a 17-bp InDel in OS03G0689400 as the most likely causal genetic variant underlying qSER-3.1. ZS616-type accessions (n = 54, with the 17-bp insertion) in the HAU collection had minimum (16.5%) and mean (39.6%) SERs significantly greater than those (n = 424) without the insertion (with minimum and mean SERs of 0.2% and 20.6%, respectively). Thus, this study identified a major QTL for stigma exsertion and revealed the mutation in a candidate gene for the QTL. (C) 2019 Crop Science Society of China and Institute of Crop Science, CAAS. Abstract:The recombinant inbred line(RIL)populations derived from Xieqingzao B/Miyang 46 and their genetic linkage maps were employed to map the quantitative trait loci(QTL)with main effects,epistasis,and G×E(GE)interaction effects of stigma extruding trait in two envi- ronments,Hainan and Hangzhou.The stigma extruding rate was higher in Hainan(21.83%)than that in Hangzhou(8.35%).Only one QTL with main effect was detected with LOD as high as 28.16,which explained 14.14% of the total phenotypic variations.The positive additive effect of this QTL was 5.10% which came from the female parent.No GE interaction effect was detected. Three additive×additive double QTL epistasis effects were detected with little contributions,and no epistasis by environment effects was detected.
[Stable Expression of QTL for Grain Shape of Milled Rice (oryza Sativa L. ) Using a CSSLs Population].

Abstract:A set of chromosome segment substitution lines (CSSLs), derived from Asominori/IR24 with Asominori as the recurrent parent,was planted and phenotyped for grain length (GL), grain width (GW) and length-width ratio (LWR) of milled rice in two successive years and four sites. QTL for GL,GW and LWR were characterized and stability of their expression was investigated. The phenotypic values for each trait showed a continuous distribution and some transgressive lines were also observed in the CSSLs population. Additionally, a total of 13 QTL for GL, GW and LWR were identified,and six of them were consistently detected in the eight different environments. Phenotypic values were different significantly (P < 0. 001) between the CSSLs harboring any of the six QTL alleles and the genetic background parent, Asominori. Significant phenotypic correlations (r > or = 0.75, r0.05 = 0.67) were detected among different environments for these CSSLs carrying the same target QTL. Also, the results indicated that the six QTL, namely, qGL-3 for GL, qGW-5a and qGW-5b for GW, qLWR-3, qLWR-5a and qLWR-5b for LWR, were stably expressed in different environments. Since QTL qGL-3 and qLWR-3 were mapped in the R19-C1677 interval, qGW-5a and qLWR-5a in the vicinity of RFLP marker C263, qGW-5b and qLWR-5b near R569,the four RFLP markers, R19, C1677, C263 and R569,would be useful for further marker-assisted selection (MAS) in rice quality improvement.

Abstract:With 2 figures and 5 tables AbstractTo discover new resistance genes to rice stripe virus disease (RSVD), quantitative trait loci (QTL) analysis was conducted by using 162 recombinant inbred lines, derived from a cross between ‘Guichao 2’ and ‘Koshihikari’, RSVD resistances were evaluated using both artificial inoculation and natural infection methods by scoring the ratio of the disease rating index. Three QTL‐controlling RSVD resistance were detected by the above two methods, which located on chromosomes 4(qStv4), 9(qStv9) and 12(qStv12), respectively. The qStv9 and qStv12 was repeatedly detected in artificial inoculation test in 2006 and 2008. In natural inoculation test, the qStv4 and qStv9 was detected in 2006, and the qStv12 was detected in 2008. As qStv9 and qStv12 explained 11.3–32.1% of the resistance effect from ‘Guichao 2’ across two environments, they should be a useful genetic resource in rice MAS breeding programme against RSVD. Further analysis revealed that the lines harbouring the alleles of qStv9 and qStv12 exhibited significantly increased resistance to RSVD, implying the possibility of breeding new resistant varieties by pyramiding resistant QTL through marker‐assisted selection.
Stability Analysis of QTL for Milling Quality of Rice (oryza Stativa L.) Using CSSL Population

Abstract:【Objective】The objective of this study was to investigate the molecular genetic basis of milling quality and provide useful information for genetic improvement in rice.【Method】A chromosome segment substitution line (CSSL) population, derived from the cross of Asominori and IR24 with Asominori as the recurrent parent, was planted and phenotyped for brown rice rate (BR), milled rice rate (MR) and head rice rate (HR) in four sites. QTL for milling quality was characterized and stability of these QTL was further investigated by using target CSSLs harboring certain QTL. The phenotypic values of these three traits all showed continuous distributions and transgressive segregations in the CSSL population across the four environments. 【Result】A total of 30 QTL were identified for three traits, and four QTL, qMR-6, qMR-8, qHR-3 and qHR-6, were all consistantly detected in the four different environments. Moreover, phenotypic values were different significantly (P0.05) between Asominori and the target CSSLs harboring any of the four QTL alleles, indicating expression stability of the four QTL was relatively higher. In addition, QTL qMR-8, qBR-8b and qHR-8 were co-located in the G1149-R727 interval on chromosome 8 carrying a QTL cluster. Interestingly, many major QTL affecting rice eating, cooking, appearance and nutrient quality were also mapped into the QTL cluster in our previous studies. 【Conclusion】 Our results of many rice quality traits were controlled by gene or gene cluster on chromosome eight, will shed light on the complex genetics of rice quality.

Abstract:Amylose content (AC) and viscosity profile are primary indices for evaluating eating and cooking qualities of rice grain. Using chromosome segment substitution lines (CSSLs), previous studies identified a QTL cluster of genes for rice eating and cooking quality in the interval R727-G1149 on chromosome 8. In this study we report two QTLs for viscosity parameters, respectively controlling setback viscosity (SBV) and consistency viscosity (CSV), located in the same interval using rapid viscosity analyzer (RVA) profile as an indicator of eating quality. Previously reported QTL for AC was dissected into two components with opposite genetic effects. Of four QTLs, qCSV-8 and qAC-8-2 had stable genetic effects across three and four environments, respectively. qSBV-8, qCSV-8 and qAC-8-1 partly overlapped, but were separated from qAC-8-2. Based on data from an Affymetrix rice GeneChip, two genes related to starch biosynthesis at the qAC-8-2 locus were chosen for further quantitative expression analysis. Both genes showed enhanced expression in sub-CSSLs carrying the target qAC-8-2 allele, but not in sub-CSSLs without the target qAC-8-2 allele, indicating their possible role in rice quality determination. Molecular markers closely linked to the two stable QTL provide the opportunity for marker-assisted selection (MAS) in breeding high quality rice.

Abstract:The stigma exsertion rate (SER) is a complex agronomy phenotype controlled by multiple genes and climate and a key trait affecting the efficiency of hybrid rice seed production. Using a japonica two-line male sterile line (DaS) with a high SER as the donor and a tropical japonica rice (D50) with a low SER as the acceptor to construct a near-isogenic line [NIL ( qSE4 DaS )]. Populations were segregated into 2,143 individuals of BC 3 F 2 and BC 4 F 2 , and the stigma exsertion quantitative trait locus (QTL) qSE4 was determined to be located within 410.4 Kb between markers RM17157 and RM17227 on chromosome 4. Bioinformatic analysis revealed 13 candidate genes in this region. Sequencing and haplotype analysis indicated that the promoter region of LOC_Os04g43910 ( ARF10 ) had a one-base substitution between the two parents. Further Reverse Transcription-Polymerase Chain Reaction (RT-PCR) analysis showed that the expression level of ARF10 in DaS was significantly higher than in D50. After knocking out ARF10 in the DaS background, it was found that the SER of arf10 (the total SER of the arf10-1 and the arf10-2 were 62.54 and 66.68%, respectively) was significantly lower than that of the wild type (the total SER was 80.97%). Transcriptome and hormone assay analysis showed that arf10 had significantly higher auxin synthesis genes and contents than the wild type and the expression of auxin signaling-related genes was significantly different, Similar results were observed for abscisic acid and jasmonic acid. These results indicate that LOC_Os04g43910 is mostly likely the target gene of qSE4 , and the study of its gene function is of great significance for understanding the molecular mechanisms of SER and improving the efficiency of hybrid seed production.

Abstract:Rice appearance quality, including traits specifying grain dimension and endosperm chalkiness, represents a major problem in many rice-producing areas of the world. In this study, the genetic basis of six appearance quality traits of milled rice was dissected into quantitative trait loci (QTL) main effects, and the stability of these QTLs was assessed in a population of 66 chromosome segment substitution lines (CSSLs) across eight environments. The CSSLs showed transgressive segregation for many of the traits, and significant correlations were detected among most of the traits. Twenty-two QTLs were identified on eight chromosomes, and numerous QTLs affecting related traits were mapped in the same regions, probably reflecting pleiotropic effects. Nine QTLs, namely qGL-1 , qGL-3 , qGW-5 , qLWR-3 , qLWR-5 , qPGWC-8 , qPGWC-9, qACE-8 , and qDEC-8 , were consistently detected across the eight environments. The additive main effect and multiplicative interaction (AMMI) analysis showed that genotype (G) × environment (E) interaction was significant for all six traits, with the first three iPCA terms accounting for over 80% of the G × E variance. Both D I values and the iPCA1-iPCA2 biplots showed that the CSSLs harboring the nine QTL alleles were more stable than those carrying any of the additional 13 QTL alleles, thereby confirming their environmental stability and pointing to their appropriateness as targets for marker-assisted selection for high-quality rice varieties.

Abstract:ABSTRACTRice stripe is a serious viral disease of japonica rice (Oryza sativa L.) cultivars in Asia. Resistance to this disease can be divided into that to rice stripe virus (RSV) and to the pest (small brown planthopper, SBPH). Here we have used a doubled‐haploid (DH) population bred from the cross Zhaiyeqing8 (ZYQ8) × Jingxi17 (JX17) and four separate inoculation methods to genetically dissect the rice stripe resistance present in ZYQ8. Two linked RSV resistance quantitative trait loci (QTLs) were located on chromosome 1, and one on chromosome 11, jointly explaining 30 to 44% of the trait variance. The main‐effect qSTV11 was mapped close to the established RSV resistance gene Stvb‐i For resistance to SBPH, three QTLs were located, mapping to chromosomes 1, 2, and 11, and jointly explaining 44 to 51% of the trait variance. The large‐effect qSBPH1 appears to be a novel QTL conferring a degree of tolerance and antibiosis against SBPH. The positive alleles at all six QTLs were present in ZYQ8. Analysis of a set of chromosome segment substitution lines (CSSLs) in which chromosomal segments of various indica varieties were present in a japonica background showed that rice stripe resistance genes/QTLs are common on the long arm of chromosome 1.

Abstract:Seed storability in rice (Oryza sativa L.) is an important agronomic trait. Two segregating populations with N22 (indica) as a common parent, viz. a set of 122 backcross-inbred lines (BILs) derived from the backcross Nanjing35 (japonica)/N22//Nanjing35 and another population comprising 189 recombinant inbred lines (RILs) from the cross of USSR5 (japonica) and N22, were studied to detect quantitative trait loci (QTL) controlling seed storability. Germination percentage (GP) was used to evaluate seed storability after aging treated under three different conditions, viz. natural, artificial and combined aging treatments. A total of seven QTLs were identified on chromosomes 1, 2, 5, 6 and 9. Among them, a major QTL, qSSn-9, was common in the two populations. In contrast, four QTLs (qSSnj-2-1, qSSn-2-2, qSSn-5 and qSSn-6) were detected in BILs and the QTL qSSn-1 was identified in RILs, which was a new QTL for seed storability. The N22-derived alleles increased the seed storability at all the loci except qSSnj-2-1. We also investigated the effect of QTLs using five selected lines with high storability from BILs and verified qSSn-5 with a near-isogenic line (NIL). These results provide an opportunity for pyramiding or map-based cloning major QTLs for seed storability in rice.
Identification of Four Genes for Stable Hybrid Sterility and an Epistatic QTL from a Cross Between Oryza Sativa and Oryza Glaberrima

Abstract:To further understand the nature of hybrid sterility between Oryza sativa and Oryza glaberrima, quantitative trait loci (QTL) controlling hybrid sterility between the two cultivated rice species were detected in BC(1)F(1) and advanced backcross populations. A genetic map was constructed using the BC(1)F(1) population derived from a cross between WAB450-16, an O. sativa cultivar, and CG14, an O. glaberrima cultivar. Seven main-effect QTLs for pollen and spikelet sterility were detected in the BC(1)F(1). Forty-four sterility NILs (BC(6)F(1)) were developed via successive backcrosses using pollen sterility plants as female and WAB450-16 as the recurrent parent. Seven NILs, in which the target QTL regions were heterozygous while the other QTL regions as well as most of the reminder of the genome were homozygous for the WAB450-16 allele, were selected as the QTL identification materials. BC(7)F(1) for the seven NILs showed a continuous variation in pollen and spikelet fertility. The four identified pollen sterility QTLs were located one each on chromosomes 1, 3, 7 and 7. Pollen sterility loci qSS-3 and qSS-7a were on chromosomes 3 and 7, respectively, which coincides with the previously identified S19, and S20, while loci qSS-1 and qSS-7b on chromosomes 1 and 7L appear distinct from all previously reported loci. An epistatic interaction controlling the hybrid sterility was detected between qSS-1 and qSS-7a.

Abstract:With 5 figures and 2 tables Abstract Seed storability is an important agronomic trait for rice. A population comprising 182 backcross recombinant inbred lines derived from the backcross Koshihikari (japonica)/Kasalath (indica)//Koshihikari was used for detecting quantitative trait loci (QTL) for seed storability. Germination rate was used as the phenotype of seed storability under room temperature conditions after storage for 32 months (grown only at Nanjing) and 48 months (grown at Nanjing, Jinhu and Lianyungang). Six QTL named qSS-2, qSS-3, qSS-4, qSS-6, qSS-9 and qSS-11 were detected. qSS-9 was the most stable one and was detected in seeds from all environments and storage times, explaining 10.6333.10% of the phenotypic variation. The existence of QTL qSS-2, qSS-4, qSS-6 and qSS-9 was confirmed using Kasalath chromosome segment substitution lines in a Koshihikari genetic background. These results provide an opportunity for map-based cloning of qSS-9, thereby gaining an understanding of seed storability in rice and possibilities for its improvement.

Abstract:Grain length in rice plays an important role in determining rice appearance, milling, cooking and eating quality. In this study, the genetic basis of grain length was dissected into six main-effect quantitative trait loci (QTLs) and twelve pairs of epistatic QTLs. The stability of these QTLs was evaluated in four environments using an F 7 recombinant inbred line (RIL) population derived from the cross between a Japonica variety, Asominori, and an Indica variety, IR24. Moreover, chromosome segment substitution lines (CSSLs) harboring each of the six main-effect QTLs were used to evaluate gene action of QTLs across eight environments. A major QTL denoted as qGL-3a , was found to express stably not only in the isogenic background of Asominori but also in the recombinant background of Asominori and IR24 under multiple environments. The IR24 allele at qGL-3a has a positive effect on grain length. Based on the test of advanced backcross progenies, qGL-3a was dissected as a single Mendelian factor, i.e., long rice grain was controlled by a recessive gene gl-3 . High-resolution genetic and physical maps were further constructed for fine mapping gl-3 by using 11 simple sequence repeat (SSR) markers designed using sequence information from seven BAC/PAC clones and a BC 4 F 2 population consisting of 2,068 individuals. Consequently, the gl-3 gene was narrowed down to a candidate genomic region of 87.5 kb long defined by SSR markers RMw357 and RMw353 on chromosome 3, which provides a basis for map-based cloning of this gene and for marker-aided QTL pyramiding in rice quality breeding.

Abstract:Protein content (PC) is an important component of rice nutritional quality. In order to better understand the genetic basis of this trait and increase related breeding efficiency, 21 single chromosome segment substitution (SCSS) lines grown in four sites over two growing seasons (regarded as eight environments) were used to associate PC with particular chromosome segments. Segments from 15 chromosomes were found to contain quantitative trait loci (QTLs) for PC in at least one environment. These included segments from chromosome 3 and 8, in which QTLs for PC had not previously been identified. The segment of chromosome 8 in CSSL-48 had the largest positive effect across all environments. The interaction between substitution and environment was highly significant. Some substitutions had large effects in one environment, but no effect in another (i.e. CSSL-08 and CSSL-17), while some substitutions significantly increased PC in one environment but decreased it in another (i.e. CSSL-41 and CSSL-43). By biplot and clustering analysis, the eight environments were grouped into two contrasting environment types, that is, Hainan and Jiangsu. The segment of chromosome 8 in CSSL-48 had PC-enhancing QTLs in both of the environment types. The segments in CSSL-34 had QTLs which increase PC in the Jiangsu environment but have no effect in the Hainan environment. For enhancing PC, CSSL-48 could be explored in breeding for wide adaptation across all environments, while CSSL-12, CSSL-14, CSSL-17, CSSL-41 and CSSL-43, and that in CSSL-34 could be explored in breeding for specific adaptation to the Hainan and Jiangsu environments, respectively. Near isogenic lines are under development to validate the QTLs with large effects in a range of genetic backgrounds relevant to Jiangsu and Hainan breeding programs. Secondary mapping populations are also being developed for further localising the responsible QTLs in CSSL-14, CSSL-34 and CSSL-48.
QTL Detection for Flag Leaf Morphological Traits of Rice in a Population of Chromosome Segment Substitution Lines

Abstract:Improving the shape of flag leaf is one of the most important objectives for plant type breeding in rice. Correlations and QTL analysis of four main traits affecting flag leaf shape ( flag leaf length,flag leaf width,ratio of flag leaf length and width,flag leaf area) in rice were conducted in 2007 and 2008 in Nanjing using chromosome segment substitution lines ( CSSLs) population consisting of 66 lines,derived from a cross between Asominori ( as a recipient parent) and IR24 ( as a donor parent). The results showed that there existed significantly positive correlations among the four traits studied,also positive correlated with yield per plant. A total of 17 QTLs for the four flag leaf shape traits were identified on chromosomes 1,2,4,6,7 and 8,respectively,which could explain 5. 30% -32. 22% of total phenotypic variance,detected by a software QTL IciMapping V2. 0 based on the principle of inclusive composite interval mapping ( ICIM). QTL qRFLW2 ( RM262 as a representative marker) showed a max phe-notypic variance explained ( 32. 22% ) which would be a good candidacy QTL for the improvement of the shape of flag leaf. The results also showed that 5 QTLs located on chromosome 1,2,7 and 8,respectively controlled flag leaf length,flag leaf width,and flag leaf area simultaneously for the reason of pleiotropic effects or maybe the tight linkage of QTL,which could be used for marker-assisted selection in rice plant architecture improvement.

Abstract:Quantitative trait locus (QTL) mapping and stability analysis were carried out for 16 rice (Oryza sativa L.) quality traits across eight environments, by using a set of chromosome segment substitution lines with 'Asominori' as genetic background. The 16 quality traits include percentage of grain with chalkiness (PGWC), area of chalky endosperm (ACE), amylose content (AC), protein content (PC), peak viscosity, hot paste viscosity, cool paste viscosity, breakdown viscosity (BDV), setback viscosity (SBV), consistency viscosity, cooked-rice luster (LT), scent, tenderness (TD), viscosity, elasticity, and the integrated values of organleptic evaluation (IVOE). A total of 132 additive effect QTLs are detected for the 16 quality straits in the eight environments. Among these QTLs, 56 loci were detected repeatedly in at least three environments. Interestingly, several QTL clusters were observed for multiple quality traits. Especially, one QTL cluster near the G1149 marker on chromosome 8 includes nine QTLs: qPGWC-8, qACE-8, qAC-8, qPC-8a, qBDV-8a, qSBV-8b, qLT-8a, qTD-8a, and qIVOE-8a, which control PGWC, ACE, AC, PC, BDV, SBV, LT, TD, and IVOE, respectively. Moreover, this QTL cluster shows high stability and repeatability in all eight environments. In addition, one QTL cluster was located near the C2340 marker on chromosome 1 and another was detected near the XNpb67 marker on chromosome 2; each cluster contained five loci. Near the C563 marker on chromosome 3, one QTL cluster with four loci was found. Also, there were nine QTL clusters that each had two or three loci; however, their repeatability in different environments was relatively lower, and the genetic contribution rate was relatively smaller. Considering the correlations among all of the 16 quality traits with QTL cluster distributions, we can conclude that the stable and major QTL cluster on chromosome 8 is the main genetic basis for the effect of rice chalkiness, AC, PC, and rapid viscosity analyzer profile characteristics on the eating quality of cooked rice. Consequently, this QTL cluster is a novel gene resource for controlling rice high-quality traits and should be of great significance for research on formation mechanism and molecule improvement of rice quality.
Detection of QTL Associated with Rice Stripe Resistance in Cultivar IR24

Abstract:In order to verify the quantitative trait loci for rice stripe in rice cultivar IR24,QTL mapping of resistance to rice stripe was studied using both recombinant inbred lines(RIL) and a series of IR24 chromosome segment substitution lines(CSSLs) with Asominori genetic background.Four QTL were detected and located on chromosome 3,5,7,11,respectively,(qSTV3,qSTV5,qSTV7,qSTV11) using RIL population by natural condition test in the infected rice field.The positive resistance effects at qSTV3,qSTV7 and qSTV11 were from IR24.A graphical genotype analysis of the CSSL population indicated that the IR24-derived segments presented in five lines with QTL conferring rice stripe resistance.Comparing RIL with CSSL linkage maps,we found that the marker regions of qSTV3,qSTV7 and qSTV11 coincided with IR24 segment in CSSL17,heterozygous segment in CSSL4 and IR24 segment in CSSL39,and IR24 segment in CSSL61 and heterozygous segment in CSSL62,respectively.Additionally,qSTV3 was arranged on a gene cluster of chromosome 3 associated with sucking insect resistance,suggesting it be a new and stable expression locus,and qSTV7 be another new QTL detected in this research,after comparing with previous reports.These results indicated that IR24 carried several new resistance genes controlling rice stripe.This will provide a new resistance resource for avoiding genetic vulnerability from single resistance gene,Stvb-i,and provide a foundation for breeding rice varieties with stable resistance to rice stripe by diversifying rice stripe virus and small brown planthopper resistance genes in MAS.
Identification of Quantitative Trait Loci for the Dead Leaf Rate and the Seedling Dead Rate under Alkaline Stress in Rice

Abstract:The quantitative trait loci （QTLs） for the dead leaf rate （DLR） and the dead seedling rate （DSR） at the different rice growing periods after transplanting under alkaline stress were identified using an F2:3 population, which included 200 individuals and lines derived from a cross between two japonica rice cultivars Gaochan 106 and Changbai 9 with microsatellite markers. The DLR detected at 20 days to 62 days after transplanting under alkaline stress showed continuous normal or near normal distributions in F3 lines, which was the quantita- tive trait controlled by multiple genes. The DSR showed a continuous distribution with 3 or 4 peaks and was the quantitative trait con- trolled by main and multiple genes when rice was grown for 62 days after transplanting under alkaline stress. Thirteen QTLs associated with DLR were detected at 20 days to 62 days after transplanting under alkaline stress. Among these, qDLR9-2 located in RM5786?RM160 on chromosome 9 was detected at 34 days, 41 days, 48 days, 55 days, and 62 days, respectively; qDLR4 located in RM3524?RM3866 on chromosome 4 was detected at 34 days, 41 days, and 48 days, respectively; qDLR7-1 located in RM3859?RM320 on chromosome 7 was detected at 20 days and 27 days; and qDLR6-2 in RM1340-RM5957 on chromosome 6 was detected at 55 days and 62 days, respectively. The alleles of both qDLR9-2 and qDLR4 were derived from alkaline sensitive parent "Gaochan106". The alleles of both qDLR7-1 and qDLR6-2 were from alkaline tolerant parent Changbai 9. These gene actions showed dominance and over dominance primarily. Six QTLs associated with DSR were detected at 62 days after transplanting under alkaline stress. Among these, qDSR6-2 and qDSR8 were located in RM1340?RM5957 on chromosome 6 and in RM3752?RM404 on chromosome 8, respectively, which were asso- ciated with DSR and accounted for 20.32% and 18.86% of the observed phenotypic variation, respectively; qDSR11-2 and qDSR11-3 were located in RM536?RM479 and RM2596?RM286 on chromosome 11, respectively, which were associated with DSR explaining 25.85% and 15.41% of the observed phenotypic variation, respectively. The marker flanking distances of these QTLs were quite far ex- cept that of qDSR6-2, which should be researched further.

Abstract:In order to map the quantitative trait loci for rice stripe resistance, a molecular linkage map was constructed based on the F2 population derived from a cross between Zhaiyeqing 8 and Wuyujing 3. Reactions of the two parents, F1 individual and 129 F2:3 lines to rice stripe were investigated by both artificial inoculation at laboratory and natural infection in the field, and the ratios of disease rating index were scored. The distribution of the ratios of disease rating index in Zhaiyeqing 8/Wuyujing 3 F2:3 population ranged from 0 to 134.08 and from 6.25 to 133.6 under artificial inoculation at laboratory and natural infection in the field, respectively, and showed a marked bias towards resistant parent （Zhaiyeqing 8）, indicating that the resistance to rice stripe was controlled by quantitative trait loci （QTL）. QTL analysis showed that the QTLs detected by the two inoculation methods were completely different. Only one QTL, qSTV7, was detected under artificial inoculation, at which the Zhaiyeqing 8 allele increased the resistance to rice stripe, while two QTLs, qSTV5 and qSTV1, were detected under natural infection, in which resistant alleles came from Zhaiyeqing 8 and Wuyujing 3, respectively. These results showed that resistant parent Zhaiyeqing 8 carried the alleles associated with the resistance to rice stripe virus and the small brown planthopper, and susceptible parent Wuyujing 3 also carried the resistant allele to rice stripe virus. In comparison with the results previously reported, QTLs detected in the study were new resistant genes to rice stripe disease. This will provide a new resistant resource for avoiding genetic vulnerability for single utilization of the resistant gene Stvb-i.
