Abstract:Several volcanic islands and submarine volcanoes exist in the sea connecting the Izu-Bonin Islands with the Mariana Islands, with trenches and islands formed by the submergence of the Pacific Plate under the Philippine Sea Plate. Although designated as a Marine Protected Area (MPA) in December 2020, the seamounts’ biodiversity has not been sufficiently researched. Therefore, direct observations and specimen sampling were conducted on four seamounts in this area using a remotely operated vehicle (ROV), autonomous underwater vehicle (AUV), and baited cameras (BCs). The ROV survey was conducted for 2–4 days on each seamount and divided into shallow and deep areas. During the expedition, 20 orders and 51 families of 81 deep-sea fish species were observed, including several potentially undescribed species, new genus or species records from Japanese waters, new depth records, new ecological information, and several rare fishes. The fish fauna and biodiversity abundance clearly differed among the seamounts; the seamount with a hydrothermal vent had the lowest diversity among the four seamounts. In shallow water, 23, 7, and 12 species were recorded only by ROV, AUV, and BC, respectively, indicating that combining these methods is beneficial for understanding the fish fauna of seamounts.

Abstract:In July 2020, Japan undertook the first deep-sea mining test of cobalt-rich crusts on the summit of Takuyo-Daigo Seamount within their exclusive economic zone (EEZ). Seabed mining regulations are currently being developed by the International Seabed Authority (ISA)1; however, a lack of experimental data has so far constrained our understanding of the associated impacts, particularly from the release of sediment plumes.2 The area of sediment re-deposition from the crust mining test was determined using modeled data and in situ observations. To investigate biological impacts, variations in seabed megafauna (animals > 1 cm) were quantified from seabed imagery collected around the excavation site before, 1 month, and 13 months after the test in areas both inside and outside (adjacent) expected deposition. Observable responses varied across community components: densities of sessile animals were similar between deposition and adjacent areas throughout the study; mobile epifauna were less abundant only in the deposition area following disturbance; and highly mobile swimmers showed reduced densities after the test in both deposition and adjacent areas following disturbance. These results stress that monitoring of highly mobile taxa may be essential to fully assess disturbance extent and magnitude. Fish may avoid areas even outside plume deposition, possibly owing to the creation of suboptimal feeding patches resulting from deposition. Our findings suggest sufficiently large (>300 × 300 m), distant, and representative control areas are essential to optimally map deep-sea mining impacts in ferromanganese crust habitats to ensure impact assessments encompass the full range of functional components in the megabenthic community (including mobile fishes) that typically inhabit seamounts.
Environmental DNA metabarcoding of foraminifera for biological monitoring of bottom water and sediments on the Takuyo-Daigo Seamount in the northwestern Pacific

Abstract:Foraminifera are adapted to a wide range of environments, and environmental DNA (eDNA) metabarcoding of foraminifera should facilitate development of new environmental indicators. In this study, we used eDNA metabarcoding to evaluate the discrepancy between planktic and benthic foraminifera molecular communities identified in bottom water and short sediment cores. The molecular community was compared to foraminiferal shells in sediment traps set on the seafloor. Samples were collected in June and August around the Takuyo-Daigo Seamount in the western subtropical Pacific Ocean. Approximately 40% of amplicon sequence variants (ASVs) pertained to unknown foraminiferal lineages in sediment samples, compared with only 22% in bottom water. Bottom water contained benthic foraminifera and taxonomically unassigned lineages, which were attributed to resuspended particles. In bottom water, 100 ASVs were assigned to planktic foraminifera. ASVs assigned to Candeina nitida were most abundant and accounted for 36%–86% of planktic foraminiferal ASVs. In sedimentary DNA, Globigerinita glutinata was the most abundant among 33 ASVs of planktic foraminifera. However, transparent shells in sediment traps contained more spinose species, such as Globigerinoides ruber , whereas C. nitida was not found and few G. glutinata were detected. This discrepancy between the three samples may be due to the species-specific preservation, to polymerase chain reaction biases, and/or to low abundance of planktic foraminifers. In sedimentary DNA, 893 ASVs were assigned to high-level foraminiferal taxa. Among benthic foraminiferal lineages, monothalamids were most abundant, as reported in other deep-sea regions. Molecular communities formed one cluster above the boundary at which ASVs sharply decrease across the three cores. Our results suggest that depth within the sediment core can affect foraminiferal ASVs, but the distance between sites up to 200 m did not strongly affect ASVs of sedimentary DNA at least above the boundary at which ASVs sharply decrease. Sequences of foraminiferal DNA in sediment decreased linearly in core PC02-A1, but exponentially in core PC03-B3. The decline of foraminiferal ASVs may reflect both the decreases in numbers of living foraminifera and degradation of DNA in sediment, related to the particle mixing depth.

Abstract:Deep-sea ecosystems present difficulties in surveying and continuous monitoring of the biodiversity of deep-sea ecosystems because of the logistical constraints, high cost, and limited opportunities for sampling. Environmental DNA (eDNA) metabarcoding analysis provides a useful method for estimating the biodiversity in aquatic ecosystems but has rarely been applied to the study of deep-sea fish communities. In this study, we utilized pumped deep-sea water for the continuous monitoring of deep-sea fish communities by eDNA metabarcoding. In order to develop an optimum method for continuous monitoring of deep-sea fish biodiversity by eDNA metabarcoding, we determined the appropriate amount of pumped deep-sea water to be filtered and the practical number of filtered sample replicates required for biodiversity monitoring of deep-sea fish communities. Pumped deep-sea water samples were filtered in various volumes (5–53 L) at two sites (Akazawa: pumping depth 800 m, and Yaizu: pumping depth 400 m, Shizuoka, Japan) of deep-sea water pumping facilities. Based on the result of evaluations of filtration time, efficiency of PCR amplification, and number of detected fish reads, the filtration of 20 L of pumped deep-sea water from Akazawa and filtration of 10 L from Yaizu were demonstrated to be suitable filtration volumes for the present study. Fish biodiversity obtained by the eDNA metabarcoding analyses showed a clear difference between the Akazawa and Yaizu samples. We also evaluated the effect of the number of filter replicates on the species richness detected by eDNA metabarcoding from the pumped deep-sea water. At both sites, more than 10 sample replicates were required for the detection of commonly occurring fish species. Our optimized method using pumped deep-sea water and eDNA metabarcoding can be applied to eDNA-based continuous biodiversity monitoring of deep-sea fish to better understand the effects of climate change on deep-sea ecosystems.

Abstract:Seamounts within deep-sea ecosystems are recognized as biodiversity hotspots, yet they are increasingly threatened by anthropogenic activities such as overfishing, resource exploitation, and climate change. To establish environmental baseline data and assess the impacts of current or future anthropogenic activities, we conducted environmental DNA (eDNA) metabarcoding analyses to comprehensively characterize prokaryotic and eukaryotic diversity across various water depths of the Magellan seamounts and the adjacent abyssal plains. Metabarcoding analysis revealed higher richness and diversity in both prokaryotic and eukaryotic communities within the seamounts compared to the abyssal plains. Overall, the analysis identified 9,068 prokaryotic amplicon sequence variants (ASVs), representing 39 phyla and 47 classes. Similarly, 4,569 eukaryotic ASVs were identified, spanning 34 phyla and 93 classes. Furthermore, our results revealed distinct community structures between the seamounts and abyssal plains, with turnover across different water depths. These findings are crucial as they indicate the unique ecological roles and potential vulnerability of seamount communities, emphasizing the need for targeted conservation strategies. Our study underscores the importance of conducting comprehensive long-term environmental assessments of the impacts of anthropogenic activities on seamount ecosystems and highlights the potential of eDNA metabarcoding as a powerful tool for guiding conservation and management efforts in remote and challenging marine environments.

Abstract:ABSTRACT Hydrothermal vents are biodiversity hotspots on the deep seafloor powered by chemosynthetic primary production, inhabited by a specially adapted fauna whose composition varies between regions. Sumisu Caldera, located approximately 500 km south of Tokyo, hosts a hot vent with an unusual species composition among the Izu–Ogasawara Arc sites and has been suggested as a priority site for conservation in light of upcoming deep‐sea mining for massive sulfides. However, this was based on just five species serendipitously recorded from geological surveys. Here, we carried out the first comprehensive biological sampling of Sumisu using two dives of the human‐occupied vehicle Shinkai 6500 . Together with literature records, we count a total of 54 animal species of which at least 25 are endemic to chemosynthetic ecosystems, drastically increasing the known faunal diversity—including three sponges, one cnidarian, 12 molluscs, 23 annelids, 13 arthropods, one echinoderm, and one fish. The presence of sediments facilitating the occurrence of burrowing species and three non‐endemic predators contribute to the high species richness. Our findings make Sumisu the most species‐rich vent community in the entire northwestern Pacific and our work serves as a prime example for detailed faunal surveys to obtain key piece of baseline data for future environmental assessments. Although the apparent lack of massive sulfide deposits means Sumisu is unlikely to be an immediate target of mining, its close distance to Bayonnaise Knoll with a major deposit and the possibility that it acts as a critical stepping‐stone population for many species, as well as the presence of several endangered ones, presents a case for its protection.

Quantitative assessment of multiple fish species around artificial reefs combining environmental DNA metabarcoding and acoustic survey

Abstract:Since the early 1970s, many artificial reefs (ARs) have been deployed in Japanese coastal waters to create fisheries grounds. Recently, researchers began to use environmental DNA (eDNA) methods for biodiversity monitoring of aquatic species. A metabarcoding approach using internal standard DNAs [i.e., quantitative MiSeq sequencing (qMiSeq)] makes it possible to monitor eDNA concentrations of multiple species simultaneously. This method can improve the efficiency of monitoring AR effects on fishes. Our study investigated distributions of marine fishes at ARs and surrounding stations in the open oceanographic environment of Tateyama Bay, central Japan, using qMiSeq and echo sounder survey. Using the qMiSeq with 12S primers, we found higher quantities of fish eDNAs at the ARs than at surrounding stations and different fish species compositions between them. Comparisons with echo sounder survey also showed positive correlations between fish eDNA concentration and echo intensity, which indicated a highly localized signal of eDNA at each sampling station. These results suggest that qMiSeq is a promising technique to complement conventional methods to monitor distributions of multiple fish species.

Abstract:The diversity of organisms inhabiting deep-sea ecosystems, such as seamounts, has hitherto remained under-studied. In this study, we report on the faunal diversity in the water column adjacent to the summit and periphery of two seamounts (SMS2 and SMS3) and an oxygen minimum zone site located away from the seamounts in the southeast Arabian Sea. Environmental DNA (eDNA) in the water column was metabarcoded using the Cytochrome Oxidase C subunit I (COI) gene marker and Oxford Nanopore sequencing technology. Hydrographic conditions revealed that the summits of the seamounts intersect with the core oxygen minimum zone between depths of 300 and 600 m. Comparisons of COI gene sequences with those in available databases, MIDORI and BOLD, indicated the existence of a diverse group of novel organisms in the study area. Crustaceans dominated (75–95%) in the summit and periphery of the SMS2 and the OMZ site, while Cnidaria (56–63%) and Chordata (55%), respectively, dominated the summit and periphery of SMS3. Overall, the current study highlights the broad diversity of organisms living in the water column around the seamounts and underscores the potential of eDNA for exploring them.

Abstract:Recent studies in streams and ponds have demonstrated that the distribution and biomass of aquatic organisms can be estimated by detection and quantification of environmental DNA (eDNA). In more open systems such as seas, it is not evident whether eDNA can represent the distribution and biomass of aquatic organisms because various environmental factors (e.g., water flow) are expected to affect eDNA distribution and concentration. To test the relationships between the distribution of fish and eDNA, we conducted a grid survey in Maizuru Bay, Sea of Japan, and sampled surface and bottom waters while monitoring biomass of the Japanese jack mackerel (Trachurus japonicus) using echo sounder technology. A linear model showed a high R(2) value (0.665) without outlier data points, and the association between estimated eDNA concentrations from the surface water samples and echo intensity was significantly positive, suggesting that the estimated spatial variation in eDNA concentration can reflect the local biomass of the jack mackerel. We also found that a best-fit model included echo intensity obtained within 10-150 m from water sampling sites, indicating that the estimated eDNA concentration most likely reflects fish biomass within 150 m in the bay. Although eDNA from a wholesale fish market partially affected eDNA concentration, we conclude that eDNA generally provides a 'snapshot' of fish distribution and biomass in a large area. Further studies in which dynamics of eDNA under field conditions (e.g., patterns of release, degradation, and diffusion of eDNA) are taken into account will provide a better estimate of fish distribution and biomass based on eDNA.

Dissimilarity of megabenthic community structure between deep-water seamounts with cobalt-rich crusts: Case study in the northwestern Pacific Ocean

Abstract:As anthropogenic disturbance on deep-sea seamount ecosystems grows, there is an urgent need for a better understanding of the biodiversity and community structure in benthic ecosystems, which can vary at local and regional scales. A survey of the benthic megafauna on two adjacent deep-water seamounts in the northwestern Pacific Ocean was conducted, which are covered by cobalt-rich crusts, to assess the biodiversity patterns and dissimilarity of assemblage composition. Based on a multidisciplinary dataset generated from video recordings, multibeam bathymetry data, and near-bottom currents, environmental and spatial factors impacting the megabenthic communities were explored. Results showed that these two deep-water seamounts were dominated by hexactinellids, crinoids, and octocorals. The seamounts were able to support diverse and moderately abundant megafauna, with a total of 6436 individuals classified into 94 morphospecies. The survey covered a distance of 52.2 km across a depth range of 1421-3335 m, revealing multiple distinct megabenthic assemblages. The megabenthic communities of the two deep-water seamounts, with comparable environmental conditions, exhibited similarities in overall density, richness, and faunal lists, while dissimilarities in the relative abundance of taxa and assemblage composition. No gradual depth-related change in terms of abundance, richness, or species turnover was observed across the two seamounts, despite the statistical significance of depth in structuring the overall communities. The spatial distribution of megabenthic communities displayed a discontinuous and patchy pattern throughout the two deep-water seamounts. This patchiness was driven by the interactive effects of multiple environmental factors. Near-bottom currents and microhabitat features were the primary drivers influencing their dissimilarities in megabenthic community structure. This case study on the megabenthic community structure of two adjacent seamounts with cobalt-rich crusts can serve as an environmental baseline, providing a reference status for the conservation and management of seamount ecosystems, particularly valuable for areas being considered for deep-sea mining.
Megabenthic Diversity Patterns on a Seamount in the Philippine Sea: Implications for Conservation Planning on the Kyushu‐Palau Ridge

Abstract:The oligotrophic tropical western Pacific region is characterized by a high density of seamounts, with the Kyushu‐Palau Ridge (KPR) being the longest seamount chain here. Effective spatial management plans for seamount ecosystems necessitate an understanding of distribution patterns and key environmental factors influencing benthic communities. However, knowledge regarding deep‐sea biodiversity patterns over intricate topography remains limited. In this study, we investigated a seamount with a water depth of 522 m at the summit located in the southern section of KPR. Survey transects were conducted from 522 m to 4059 m. By analyzing video‐recorded data obtained by a human‐occupied vehicle (HOV) during dives and environmental variables derived from bathymetry, distinct assemblages were identified through noise clustering. α‐ and β‐diversity patterns within the seamount megabenthic community were analyzed across the depth gradient, along with investigation of their environmental drivers. A total of 10,596 megafauna individuals were documented, categorized into 88 morphospecies and statistically separated into six distinct community clusters using noise clustering analysis. Species abundance and richness were highest within the 700–800 m water depth range, declining notably beyond 2100 m, indicating a critical threshold for habitat classification in this region. The β‐diversity of megabenthic communities was high (0.836). Although β‐diversity patterns along the depth gradient were mostly dominated by differences in species richness, the contribution of species replacement increased with depth, becoming dominant at depths greater than 3000 m. Depth emerged as the primary driver of spatial variation in community structure, while near‐bottom current velocity, topographic parameters (bathymetric position index, slope), and substrate type also influenced the formation of microhabitats. The study highlights the depth gradients, thresholds, and other intricate environmental factors shaping the spatial heterogeneity of these communities. It provides valuable insights for the future development of effective survey and conservation strategies for benthic biodiversity on the KPR.

Abstract:Mesophotic coral ecosystems (MCEs) are light-dependent tropical or subtropical communities occurring at depths of 30–150 m. Broader surveys of MCEs are needed to better understand stony corals, the keystone species of coral-reef ecosystems. While MCEs have been studied by professional SCUBA divers and with deep-sea robots, comprehensive surveys of MCEs are required. An eDNA metabarcoding method has recently been used to survey scleractinian corals in shallow reefs. We tested whether MCEs might be more comprehensively surveyed by collecting seawater samples using an underwater mini-remote operated vehicle (mini-ROV). Seawater was collected 1–2 m above reef tops at depths of 20–80 m at 24 sites in six locations around the Zamami Islands (Okinawa, Japan). Water samples were then subjected to coral-specific eDNA amplification. Metabarcoding analyses of amplicons showed that except for one site, coral-specific eDNA from approximately 0.5 l seawater samples was sufficient to identify genera. The proportion of Acropora eDNA was higher at shallow reefs and upper ridges of slopes, while the proportion of Porites increased at mesophotic sites . Although further technical improvements are required, this study suggests that it may be possible to monitor mesophotic corals to the generic level using eDNA collected using mini-ROVs.

Exploring Environmental DNA (eDNA) to Assess Biodiversity of Hard Substratum Faunal Communities on the Lucky Strike Vent Field (Mid-Atlantic Ridge) and Investigate Recolonization Dynamics After an Induced Disturbance

Abstract:Deep ocean hydrothermal vent ecosystems face physical disturbances from naturally occurring volcanic and tectonic activities and are at increasing risk of mineral resource exploitation, raising concerns about the resilience of endemic biological communities. Following destructive events, efficient and rapidly applicable surveys of organisms are required to monitor the state, evolution and a possible return of these ecosystems to their original baseline status. In this study, we explored the environmental DNA (eDNA) approach as a tool (1) to assess biodiversity of benthic communities associated with deep-sea hard substrata and (2) tracked the recolonization dynamics of benthic invertebrate communities living on the Montségur edifice within the Lucky Strike vent field (Mid-Atlantic Ridge), after an induced disturbance that consisted of faunal clearance within experimental quadrats. Hard substratum samples were collected prior to and one year after the disturbance, for eDNA metabarcoding using one marker of the mitochondrial Cytochrome Oxidase I (COI) gene and three markers of the nuclear 18S ribosomal RNA (18S) gene. We also generated a DNA barcoding inventory that consisted of taxa physically collected from Montségur and morphologically identified. This inventory contained amplified barcodes from COI, 18S and the nuclear large subunit ribosomal RNA (28S) gene. The resulting sequence information from the COI and 18S were used for eDNA taxonomic assignment. The eDNA datasets uncovered a high diversity of metazoan OTUs, which included macro- and meiofauna common to Lucky Strike. Baseline data collected at the start of the experiment identified higher OTU richness at sites peripheral to the active edifice, as well as at inactive sites. One year following the initial disturbance, analysis of recolonization data found no statistical difference in presence/absence from baseline communities. The eDNA protocols provide a reproducible strategy to quickly assess biodiversity associated with deep sea hard substratum, enabling comparisons across various habitats. To follow recolonization dynamics at small spatial scales, however, we recommend an approach that uses both molecular and morphological-based traditional methods. Finally, we present original data on the "unseen" diversity of the fauna inhabiting the poorly studied inactive sites, locations that are targeted by commercial mining. Continued monitoring of these sites is currently ongoing and will bring new insight on recovery potential over time, with the ultimate goal of informing conservation and management decisions in relation to the protection of hydrothermal vent ecosystems.

Abstract:Introduction: Small pelagic fishes constitute large proportions of fisheries and are important components linking lower and higher trophic levels in marine ecosystems. Many small pelagic fishes in the Northwest Pacific spawn upstream in the Kuroshio and spend their juvenile stage in the Kuroshio Front area, indicating that the Kuroshio Current system impacts their stock fluctuations. However, the distribution of these fish relative to the Kuroshio has not been determined due to dynamic spatio-temporal fluctuations of the system. Here, the recent development of environmental DNA (eDNA) monitoring enabled us to investigate the distribution patterns of four economically important small pelagic fishes (Japanese sardine Sardinops melanostictus , Japanese anchovy Engraulis japonicus , chub mackerel Scomber japonicus, and blue mackerel Scomber australasicus ) in the Kuroshio Current system. Methods: The influence of environmental factors, such as sea water temperature, salinity, oxygen concentration, chlorophyll-a concentration, and prey fish on the occurrence and quantity of target fish eDNA was analyzed using generalized additive models. In addition, the detection (presence) of target fish eDNA were compared between the offshore and inshore side areas of the Kuroshio axis. Results: Sea water temperature showed important effect, especially on the distribution of Japanese sardine and Japanese anchovy, whereas the distribution pattern of chub mackerel and blue mackerel was greatly influenced by the eDNA quantity of Japanese sardine and Japanese anchovy (especially potential prey fish: Japanese anchovy). In addition, we found that the four target fish species could be observed in areas on the inshore side or around the Kuroshio axis, while they were hardly found on the offshore side. Conclusion: Based on eDNA data, we succeeded in revealing detailed spatial distribution patterns of small pelagic fishes in the Kuroshio Current system and hypothesized predator–prey relationships influence their distribution in small pelagic fish communities.

Abstract:Submarine groundwater discharge (SGD) has recently been recognized as an influential factor in coastal ecosystems; however, little research has been conducted on its effects on coastal fish diversity. To investigate the relationship between SGD and fish diversity, we conducted a survey at the coastal island scale using the environmental DNA (eDNA) method. Our findings indicate that fish species richness and functional richness peak at stations with high SGD. Environmental variables, such as salinity, dissolved inorganic nitrogen (DIN) concentration, and SGD, significantly influence fish diversity. Carnivore fish richness was negatively correlated with salinity, while planktivore fish richness was positively correlated. Additionally, SGD and DIN concentrations were found to be crucial in shaping omnivorous and pelagic communities, respectively. This study highlights the role of SGD in enhancing nutrient conditions favorable for diverse fish communities and demonstrates the effectiveness of eDNA metabarcoding for rapid marine biodiversity assessment. These findings provide valuable insights for coastal ecosystem monitoring and management.

Abstract:In open ocean environment with rich biodiversity, the assessment of fish resources is critical to the development of marine ecosystems and the sustainable use of resources. Environmental DNA (eDNA) metabarcoding is a new, constantly evolving tool and has recently been used to examine deep-sea eukaryotic diversity and communities. Here, eDNA metabarcoding was used to monitor fish populations in the central Pacific Ocean to understand the distribution of marine biodiversity in the region and investigate the abundance of dominant species. Water samples in present study were collected from three habitats, a total of 73 fish species from 41 families were detected, of which, 15 fish species from 10 families were found to be dominant species. What is more, the dominant species: Elagatis bipinnulata, Encrasicholina punctifer, Euthynnus affinis, lisha elongata, Nomeus gronovii, Reinhardtius hippoglossoides, Vinciguerria nimbaria had significant differences between habitats (p<0.05 or p<0.01). Alpha diversity indicated that the fish community composition in the three habitats was generally high, which was the highest at the Equator habitat. Beta diversity based on Bray–Curtis and Jaccard indices indicated that the fish composition of the three habitats overlapped in part, but there were not significantly different (p >0.05). Regression analyses indicated that there was an overall correlation in the biomass and reads richness (p <0.05) of Thunnus obesus and Katsuwonus pelami This study not only verities the validity and accuracy of eDNA technology applied to pelagic fish biodiversity assessment but also provides systematic cases for fish resource surveys in other sea areas and lays the foundation for oceanic fish resource monitoring.

Abstract:Environmental DNA (eDNA) analysis is a biological survey method that has drawn much attention in recent years. However, the results of eDNA analysis and capture surveys often do not completely match, and the validity of the eDNA analysis needs to be verified. Verification of eDNA metabarcoding was conducted in a river in Fukushima Prefecture, Japan, in comparison with capture survey data. Most of the captured species were detected, and 13 uncaptured lineages (two genera and 11 species) were detected in the eDNAs. Some rare species detected in the eDNAs were also identified, including exotic eels and an endangered yet out-of-range bitterling fish. To confirm the validity of the exotic Anguilla spp. detected in eDNAs, mitochondrial Cytb sequencing was performed on captured eel specimens. All eel specimens were sequenced as the native Anguilla japonica, indicating a small biomass of the exotic species difficult to capture. Our results clearly indicated the eDNA analysis as a powerful tool for detecting possible habitats of rare fish species without disturbance to the natural environment.

Abstract:In recent years, biodiversity loss has become one of the most serious environmental issues worldwide, especially in aquatic ecosystems. To avoid diversity loss, it is necessary to monitor biological communities, and environmental DNA (eDNA) metabarcoding has been developed as a rapid, noninvasive, and cost-effective method for aquatic biodiversity monitoring. Although this method has been applied to various environments and taxa, a detailed assessment of the efficient sampling methods for monitoring is still required. In this study, we explored eDNA metabarcoding sampling methods for fish at a single site to maximize the number of detected species using realistic effort in a natural, small river. We considered the following three parameters: sample type (water or sediment), sample position at a site (right and left shore and center of the river), and water volume (10–4000 mL). The results suggested that the number of detected species from sedimentary eDNA was equivalent to that from aqueous eDNA, although the species composition was different. The number of detected species could be saturated by collecting a 1000 mL water sample, regardless of sampling position within a survey site. However, sedimentary eDNA showed a spatially heterogeneous species composition between sampling positions within a survey site despite the short distance (5 m) between positions, without apparent differences in physical properties such as velocity and sediment particle distribution. By completing eDNA biodiversity monitoring of fish with 1000 mL water samples across the whole river, we detected more fish species than in previous traditional surveys conducted at the same sites. Thus, the aqueous eDNA metabarcoding method is as efficient as traditional surveys, while sedimentary eDNA metabarcoding could complement the results of aqueous eDNA metabarcoding.

Abstract:The rocky reefs of British Columbia's (BC) coast are a productive ecosystem, home to 38 rockfish species (Genus: Sebastes ) that are culturally and economically important. Quantitatively assessing rockfish populations is vital to support conservation and stock assessment needs. Self-contained underwater breathing apparatus (SCUBA) diving surveys are a commonly used monitoring method in BC. However, this resource-intensive approach is challenging, particularly for cryptic or deeper species. Herein, we compared environmental DNA (eDNA) detection methods with SCUBA diving surveys to capture overall rockfish biodiversity. We employed two eDNA methods: 1) a targeted quantitative real-time polymerase chain reaction (qPCR) approach to monitor species of particular importance to First Nations collaborators and decision makers, and 2) a metabarcoding approach for assessing community composition using the previously published MiSebastes assay. Both approaches are confounded by the little DNA sequence divergence among species and high sequence variation within species. Overcoming these challenges using a whole mitochondrial approach with the mtGrasp and unikseq pipelines, we generated highly useful eDNA tools. We found that eDNA methods were highly comparable to dive surveys, as both methods indicated a similar ecological reality, including species detections and distributions. Though there are certain species that cannot be distinguished by the MiSebastes assay, eDNA metabarcoding still detected more rockfish species overall. Both eDNA methods show potential for use alongside conventional methods for scalable incorporation into community-based monitoring programs.

Abstract:Partially owing to their isolation and remote distribution, research on seamounts is still in its infancy, with few comprehensive datasets and empirical evidence supporting or refuting prevailing ecological paradigms. As anthropogenic activity in the high seas increases, so does the need for better understanding of seamount ecosystems and factors that influence the distribution of sensitive benthic communities. This study used quantitative community analyses to detail the structure, diversity, and distribution of benthic mega-epifauna communities on Cobb Seamount, a shallow seamount in the Northeast Pacific Ocean. Underwater vehicles were used to visually survey the benthos and seafloor in ~1600 images (~5 m2 in size) between 34 and 1154 m depth. The analyses of 74 taxa from 11 phyla resulted in the identification of nine communities. Each community was typified by taxa considered to provide biological structure and/or be a primary producer. The majority of the community-defining taxa were either cold-water corals, sponges, or algae. Communities were generally distributed as bands encircling the seamount, and depth was consistently shown to be the strongest environmental proxy of the community-structuring processes. The remaining variability in community structure was partially explained by substrate type, rugosity, and slope. The study used environmental metrics, derived from ship-based multibeam bathymetry, to model the distribution of communities on the seamount. This model was successfully applied to map the distribution of communities on a 220 km2 region of Cobb Seamount. The results of the study support the paradigms that seamounts are diversity 'hotspots', that the majority of seamount communities are at risk to disturbance from bottom fishing, and that seamounts are refugia for biota, while refuting the idea that seamounts have high endemism.
