Abstract:With the exponential progress in the field of cheminformatics, the conventional modeling approaches have so far been to employ supervised and unsupervised machine learning (ML) and deep learning models, utilizing the standard molecular descriptors, which represent the structural, physicochemical, and electronic properties of a particular compound. Deviating from the conventional approach, in this investigation, we have employed the classification Read-Across Structure-Activity Relationship (c-RASAR), which involves the amalgamation of the concepts of classification-based quantitative structure-activity relationship (QSAR) and Read-Across to incorporate Read-Across-derived similarity and error-based descriptors into a statistical and machine learning modeling framework. ML models developed from these RASAR descriptors use similarity-based information from the close source neighbors of a particular query compound. We have employed different classification modeling algorithms on the selected QSAR and RASAR descriptors to develop predictive models targeted towards the efficient prediction of hepatotoxicity of query compounds. The predictivity of each of these models was evaluated on a large number of test set compounds. Additionally, the best-performing model was used to screen a true external set of data. The concepts of explainable AI (XAI) coupled with Read-Across were used to interpret the contributions of the RASAR descriptors in the best c-RASAR model and to explain the chemical diversity in the dataset. The application of various unsupervised dimensionality reduction techniques like t-SNE and UMAP, and the supervised ARKA framework showed the usefulness of the RASAR descriptors over the selected QSAR descriptors in their ability to group similar compounds, enhancing the modelability of the dataset and efficiently identifying activity cliffs. Furthermore, the activity cliffs were also identified from Read-Across by observing the nature of compounds constituting the nearest neighbors for a particular query compound. On comparing our simple linear c-RASAR model with the previously reported models developed using the same dataset derived from the US FDA Orange Book (https://www.accessdata.fda.gov/scripts/cder/ob/index.cfm), it was observed that our model is simple, reproducible, transferable, and highly predictive. The performance of the LDA c-RASAR model on the true external set supersedes that of the previously reported work. Therefore, the present simple LDA c-RASAR model can efficiently be used to predict the hepatotoxicity of query chemicals.

Machine learning-assisted c-RASAR modeling of a curated set of orally active nephrotoxic drugs: Similarity-based predictions from close source neighbors

Abstract:Cheminformatics and Machine Learning (ML) have seen exponential progress in the last decade, in the field of chemical risk assessment, due to their efficiency, accuracy, and reliability. The constant evolution of New Approach Methodologies (NAM) has inspired researchers around the globe to deviate from conventional approaches and adopt or develop new, “unconventional” methods. The classification Read-Across Structure-Activity Relationship (c-RASAR) is an unconventional approach that utilizes similarity and error-based information from the nearest neighboring compounds into a Machine Learning modeling framework, resulting in enhanced predictivity. Although this technique has so far been applied to molecular descriptors, we have applied this approach in the present study on molecular fingerprints along with conventional molecular descriptors for ML-based model development from a recently reported highly curated set of orally active nephrotoxic drugs. We initially developed ML models using nine different linear and non-linear algorithms separately on molecular descriptors and MACCS fingerprints, thus generating 18 different ML QSAR models. Using the chemical spaces defined by the modeling descriptors and fingerprints, the similarity and error-based RASAR descriptors were computed, and the most discriminating RASAR descriptors were used to develop another set of 18 different ML c-RASAR models. All 36 models were cross-validated 20 times with a 5-fold cross-validation strategy, and their predictivity was checked on the test set data. A multi-criteria decision-making strategy – the Sum of Ranking Differences (SRD) approach - was adopted to identify the best-performing model based on robustness and external validation parameters. This statistical analysis suggested that the c-RASAR models had an overall good performance, while the best-performing model was also a c-RASAR model. This model was used to screen a true external set data prepared from the known nephrotoxic compounds of DrugBankDB. These results also showed that our model efficiently identifies nephrotoxic compounds. The t-SNE analyses on the descriptors, fingerprints, and the RASAR descriptor spaces inferred that the RASAR descriptors efficiently encode the chemical information, as evident from the tight and distinct clustering of the data points. Additionally, the molecular descriptors and the corresponding RASAR descriptors were used to identify potential activity cliffs using the ARKA framework.

Abstract:New techniques and software have enabled ubiquitous use of structure-activity relationships (SARs) in the pharmaceutical industry and toxicological sciences. We review the status of SAR technology by using examples to underscore the advances as well as the unique technical challenges. Applying SAR involves two steps: Characterization of the chemicals under investigation, and application of chemometric approaches to explore data patterns or to establish the relationships between structure and activity. We describe generally but not exhaustively the SAR methodologies popular use in toxicology, including representation of chemical structure, and chemometric techniques where models are both unsupervised and supervised. The utility of SAR technology is most evident when supervised methods are used to predict toxicity of untested chemicals based only on chemical structure. Such models can predict on both an ordinal scale (e.g., active vs inactive) or a continuouis scale (e.g., median lethal dose [LD50] dose). The reader is also referred to a companion paper in this issue that discusses quantitative structure-activity relationship (QSAR) methods that have advanced markedly over the past decade.

Abstract:This article aims to provide a comprehensive critical, yet readable, review of general interest to the chemistry community on molecular similarity as applied to chemical informatics and predictive modeling with a special focus on read-across (RA) and read-across structure–activity relationships (RASAR). Molecular similarity-based computational tools, such as quantitative structure–activity relationships (QSARs) and RA, are routinely used to fill the data gaps for a wide range of properties including toxicity endpoints for regulatory purposes. This review will explore the background of RA starting from how structural information has been used through to how other similarity contexts such as physicochemical, absorption, distribution, metabolism, and elimination (ADME) properties, and biological aspects are being characterized. More recent developments of RA's integration with QSAR have resulted in the emergence of novel models such as ToxRead, generalized read-across (GenRA), and quantitative RASAR (q-RASAR). Conventional QSAR techniques have been excluded from this review except where necessary for context.

Abstract:Quantitative structure-activity relationship (QSAR) modeling is one of the most popular computer-aided tools employed in medicinal chemistry for drug discovery and lead optimization. It is especially powerful in the absence of 3D structures of specific drug targets. QSAR methods have been shown to draw public attention since they were first introduced.In this review, the authors provide a brief discussion of the basic principles of QSAR, model development and model validation. They also highlight the current applications of QSAR in different fields, particularly in virtual screening, rational drug design and multi-target QSAR. Finally, in view of recent controversies, the authors detail the challenges faced by QSAR modeling and the relevant solutions. The aim of this review is to show how QSAR modeling can be applied in novel drug discovery, design and lead optimization.QSAR should intentionally be used as a powerful tool for fragment-based drug design platforms in the field of drug discovery and design. Although there have been an increasing number of experimentally determined protein structures in recent years, a great number of protein structures cannot be easily obtained (i.e., membrane transport proteins and G-protein coupled receptors). Fragment-based drug discovery, such as QSAR, could be applied further and have a significant role in dealing with these problems. Moreover, along with the development of computer software and hardware, it is believed that QSAR will be increasingly important.
Quantitative Read-Across Structure-Activity Relationship (q-RASAR): A novel approach to estimate the subchronic oral safety (NOAEL) of diverse organic chemicals in rats

Abstract:We have developed a quantitative safety prediction model for subchronic repeated doses of diverse organic chemicals on rats using the novel quantitative read-across structure-activity relationship (q-RASAR) approach, which uses similarity-based descriptors for predictive model generation. The experimental -Log (NOAEL) values have been used here as a potential indicator of oral subchronic safety on rats as it determines the maximum dose level for which no observed adverse effects of chemicals are found. A total of 186 data points of diverse organic chemicals have been used for the model generation using structural and physicochemical (0D-2D) descriptors. The read-across-derived similarity, error, and concordance measures (RASAR descriptors) have been extracted from the preliminary 0D-2D descriptors. Then, the combined pool of RASAR and the identified 0D-2D descriptors of the training set were employed to develop the final models by using the partial least squares (PLS) algorithm. The developed PLS model was rigorously validated by various internal and external validation metrics as suggested by the Organization for Economic Co-operation and Development (OECD). The final q-RASAR model is proven to be statistically sound, robust and externally predictive (R 2 =0.85, Q 2 LOO =0.82 and Q 2 F1 =0.94) that superseding the internal as well as external predictivity of the corresponding quantitative structure-activity relationship (QSAR) model as well as previously reported subchronic repeated dose toxicity model found in the literature. In a nutshell, the q-RASAR is an effective approach that has the potential to be used as a good alternative way to improve external predictivity, interpretability, and transferability for subchronic oral safety prediction as well as ecotoxicity risk identification.

ARKA: A framework of dimensionality reduction for machine-learning classification modeling, risk assessment, and data gap-filling of sparse environmental toxicity data

Abstract:Toxicity assessment of environmental chemicals is an integral aspect of assessing the sustainability of flora and fauna constituting the aquatic and terrestrial ecosystems. A wide variety of living organisms are constantly being exposed to these chemicals, most of which generate toxic effects. Due to the lack of experimental toxicity data of environmental chemicals, there arises a need to fill data gaps by in silico approaches. One of the most commonly used in silico approaches for toxicity assessment of small datasets is the Quantitative Structure-Activity Relationship (QSAR), which generates predictive models for the efficient prediction of query compounds. However, the predictions from these models are often erroneous for some compounds, and the reliability of the predictions from QSARs derived from small datasets is often questionable from a statistical point of view. This is due to the presence of a larger number of descriptors as compared to the number of training compounds, which reduces the degree of freedom of the developed model. To reduce the overall prediction error for a particular QSAR model, we have proposed here the computation of the novel Arithmetic Residuals in K-groups Analysis (ARKA) descriptors. We have reduced the number of modeling descriptors, keeping the entire chemical space and preventing the loss of chemical information. We have used here five representative environmentally relevant endpoints (skin sensitization, earthworm toxicity, milk/plasma partitioning, algal toxicity, and rodent carcinogenicity of hazardous chemicals) with graded responses to which the ARKA framework was applied for classification modeling. On comparing the performance of the models generated using conventional QSAR descriptors and the ARKA descriptors, the prediction quality of the models derived from ARKA descriptors was found much better than the models derived from QSAR descriptors signifying the potential of ARKA descriptors in ecotoxicological classification modeling of small data sets. For the ease of users, a Java-based expert system has been developed that computes the ARKA descriptors from the input of QSAR descriptors.

Abstract:Toxicity evaluation is an extremely important process during drug development. It is usually initiated by experiments on animals, which is time-consuming and costly. To speed up such a process, a quantitative structure-activity relationship (QSAR) study was performed to develop a computational model for correlating the structures of 581 aromatic compounds with their aquatic toxicity to tetrahymena pyriformis. A set of 68 molecular descriptors derived solely from the structures of the aromatic compounds were calculated based on Gaussian 03, HyperChem 7.5, and TSAR V3.3. A comprehensive feature selection method, minimum Redundancy Maximum Relevance (mRMR)-genetic algorithm (GA)-support vector regression (SVR) method, was applied to select the best descriptor subset in QSAR analysis. The SVR method was employed to model the toxicity potency from a training set of 500 compounds. Five-fold cross-validation method was used to optimize the parameters of SVR model. The new SVR model was tested on an independent dataset of 81 compounds. Both high internal consistent and external predictive rates were obtained, indicating the SVR model is very promising to become an effective tool for fast detecting the toxicity.

Abstract:Hepatosplenic T-cell lymphoma (HSTCL) is a rare type of T-cell lymphoma with poor clinical outcomes. Typical clinical features include a predominance of young male with fever, hepatosplenomegaly and cytopenia with the absence of appreciable lymphadenopathy. Diagnosis is based on examination of peripheral blood and histopathology of bone marrow, spleen or liver. In addition, immunophenotyping and cytogenetics are extremely helpful for establishing the diagnosis. Although there is a wide variety of chemotherapy regimen reported for the treatment of HSTCL patients, satisfactory response was rarely obtained. One of the promising results was achieved by the administration of high intensity cytarabine-platinum containing regimen followed by high-dose therapy (HDT) and stem cell transplantation. The role of post-remission therapy with allogeneic stem cell transplantation, a potentially curative therapy, is not clearly demonstrated. With paucity of evidence, no satisfactory recommendation could be made.
How Precise Are Our Quantitative Structure-Activity Relationship Derived Predictions for New Query Chemicals?

Abstract:Quantitative structure-activity relationship (QSAR) models have long been used for making predictions and data gap filling in diverse fields including medicinal chemistry, predictive toxicology, environmental fate modeling, materials science, agricultural science, nanoscience, food science, and so forth. Usually a QSAR model is developed based on chemical information of a properly designed training set and corresponding experimental response data while the model is validated using one or more test set(s) for which the experimental response data are available. However, it is interesting to estimate the reliability of predictions when the model is applied to a completely new data set (true external set) even when the new data points are within applicability domain (AD) of the developed model. In the present study, we have categorized the quality of predictions for the test set or true external set into three groups (good, moderate, and bad) based on absolute prediction errors. Then, we have used three criteria [(a) mean absolute error of leave-one-out predictions for 10 most close training compounds for each query molecule; (b) AD in terms of similarity based on the standardization approach; and (c) proximity of the predicted value of the query compound to the mean training response] in different weighting schemes for making a composite score of predictions. It was found that using the most frequently appearing weighting scheme 0.5-0-0.5, the composite score-based categorization showed concordance with absolute prediction error-based categorization for more than 80% test data points while working with 5 different datasets with 15 models for each set derived in three different splitting techniques. These observations were also confirmed with true external sets for another four endpoints suggesting applicability of the scheme to judge the reliability of predictions for new datasets. The scheme has been implemented in a tool "Prediction Reliability Indicator" available at http://dtclab.webs.com/software-tools and http://teqip.jdvu.ac.in/QSAR_Tools/DTCLab/, and the tool is presently valid for multiple linear regression models only.
Initial Development of Automated Machine Learning-Assisted Prediction Tools for Aryl Hydrocarbon Receptor Activators

Abstract:Background: The aryl hydrocarbon receptor (AhR) plays a crucial role in immune and metabolic processes. The large molecular diversity of ligands capable of activating AhR makes it impossible to determine the structural features useful for the design of new potent modulators. Thus, in the field of drug discovery, the intricate nature of AhR activation necessitates the development of novel tools to address related challenges. Methods: In this study, quantitative structure–activity relationship (QSAR) models of classification and regression were developed with the objective of identifying the most effective method for predicting AhR activity. The initial dataset was obtained by combining the ChEMBL and WIPO databases which contained 978 molecules with EC50 values. The predictive models were developed using the automated machine learning platform mljar according to a 10-fold cross validation (10-CV) testing procedure. Results: The classification model demonstrated an accuracy value of 0.760 and F1 value of 0.789 for the test set. The root-mean-squared error (RMSE) was 5444, and the coefficient of determination (R2) was 0.208 for the regression model. The Shapley Additive Explanations (SHAP) method was then employed for a deeper comprehension of the impact of the variables on the model's predictions. As a practical application for scientific purposes, the best performing classification model was then used to develop an AhR web application. This application is accessible online and has been implemented in Streamlit. Conclusions: The findings may serve as a foundation in prompting further research into the development of a QSAR model, which could enhance comprehension of the influence of ligand structure on the modulation of AhR activity.

Abstract:Chemical-induced pulmonary toxicity, characterized by adverse respiratory effects from various drugs or chemicals, is increasingly becoming a point of concern for the pharmaceutical and chemical sectors, as well as public health. Traditional toxicity prediction methods are not only expensive but also demand significant time and effort. In response to these challenges, we focus on computational models to identify potential pulmonary toxicants early in the drug development process. Early identification of toxicity not only enhances the safety and efficiency of drugs and chemicals but also helps prevent late-stage drug withdrawals. In this study, we compared various sets of molecular descriptors and fingerprints using Mordred and RDKit software. We systematically employed feature selection techniques to identify the key molecular and structural features that significantly affect the model's performance. We then applied a variety of tree-based ensemble machine-learning algorithms to build the proposed model, using a tenfold cross-validation methodology to enhance the model's ability to predict pulmonary toxicity. We subsequently evaluated the proposed model's performance using both a test set and a separate external validation set to assess reliability. The proposed optimal tree-ensemble model achieved an accuracy of 85.07% during tenfold cross-validation and 86.88% on the test set. Additionally, we applied the SHapley Additive exPlanations (SHAP) approach to gain deeper insights into the crucial molecular features influencing pulmonary toxicity predictions. Thus, the proposed model emerged as a promising tool for the early screening of potential pulmonary toxic compounds, enhancing chemical safety and providing interpretability for the predictions.

Abstract:Over the past decade, rapid development in biological and chemical technologies such as high‐throughput screening, parallel synthesis, has been significantly increased the amount of data, which requires the creation and the integration of new analytical methods, especially deep learning models. Recently, there is an increasing interest in deep learning utilization in computer‐aided drug discovery due to its exceptional successful application in many fields. The present work proposed a natural language processing approach, based on embedding deep neural networks. Our method aims to transform the Simplified Molecular Input Line Entry System format into word embedding vectors to represent the semantics of compounds. These vectors are fed into supervised machine learning algorithms such as convolutional long short‐term memory neural network, support vector machine, and random forest to build up quantitative structure–activity relationship models on toxicity data sets. The obtained results on toxicity data to the ciliate Tetrahymena pyriformis (IGC50), and acute toxicity rat data expressed as median lethal dose of treated rats (LD50) show that our approach can eventually be used to predict the activities of chemical compounds efficiently. Predicting Chemical Immunotoxicity through Data-Driven QSAR Modeling of Aryl Hydrocarbon Receptor Agonism and Related Toxicity Mechanisms

Abstract:Computational modeling has emerged as a time-saving and cost-effective alternative to traditional animal testing for assessing chemicals for their potential hazards. However, few computational modeling studies for immunotoxicity were reported, with few models available for predicting toxicants due to the lack of training data and the complex mechanisms of immunotoxicity. In this study, we employed a data-driven quantitative structure-activity relationship (QSAR) modeling workflow to extensively enlarge the limited training data by revealing multiple targets involved in immunotoxicity. To this end, a probe data set of 6,341 chemicals was obtained from a high-throughput screening (HTS) assay testing for the activation of the aryl hydrocarbon receptor (AhR) signaling pathway, a key event leading to immunotoxicity. Searching this probe data set against PubChem yielded 3,183 assays with testing results for varying proportions of these 6,341 compounds. 100 assays were selected to develop QSAR models based on their correlations to AhR agonism. Twelve individual QSAR models were built for each assay using combinations of four machine-learning algorithms and three molecular fingerprints. 5-fold cross-validation of the resulting models showed good predictivity (average CCR = 0.73). A total of 20 assays were further selected based on QSAR model performance, and their resulting QSAR models showed good predictivity of potential immunotoxicants from external chemicals. This study provides a computational modeling strategy that can utilize large public toxicity data sets for modeling immunotoxicity and other toxicity endpoints, which have limited training data and complicated toxicity mechanisms.

Abstract:Researchers have adopted model-centric artificial intelligence (AI) approaches in cheminformatics by using newer, more sophisticated AI methods to take advantage of growing chemical libraries. It has been shown that complex deep learning methods outperform conventional machine learning (ML) methods in QSAR and ligand-based virtual screening but such approaches generally lack explanability. Hence, instead of developing more sophisticated AI methods (i.e., pursuing a model-centric approach), we wanted to explore the potential of a data-centric AI paradigm for virtual screening. A data-centric AI is an intelligent system that would automatically identify the right type of data to collect, clean and curate for later use by a predictive AI and this is required given the large volumes of chemical data that exist in chemical databases – PubChem alone has over 100 million unique compounds. However, a systematic assessment of the attributes and properties of suitable data is needed. We show here that it is not the result of deficiencies in current AI algorithms but rather, poor understanding and erroneous use of chemical data that ultimately leads to poor predictive performance. Using a new benchmark dataset of BRAF ligands that we developed, we show that our best performing predictive model can achieve an unprecedented accuracy of 99% with a conventional ML algorithm (SVM) using a merged molecular representation (Extended + ECFP6 fingerprints), far surpassing past performances of virtual screening platforms using sophisticated deep learning methods. Thus, we demonstrate that it is not necessary to resort to the use of sophisticated deep learning algorithms for virtual screening because conventional ML can perform exceptionally well if given the right data and representation. We also show that the common use of decoys for training leads to high false positive rates and its use for testing will result in an over-optimistic estimation of a model’s predictive performance. Another common practice in virtual screening is defining compounds that are above a certain pharmacological threshold as inactives. Here, we show that the use of these so-called inactive compounds lowers a model’s sensitivity/recall. Considering that some target proteins have a limited number of known ligands, we wanted to also observe how the size and composition of the training data impact predictive performance. We found that an imbalance training dataset where inactives outnumber actives led to a decrease in recall but an increase in precision, regardless of the model or molecular representation used; and overall, we observed a decrease in the model’s accuracy. We highlight in this study some of the considerations that one needs to take into account in future development of data-centric AI for CADD.

Validating ADME QSAR Models Using Marketed Drugs

Abstract:Problems with drug ADME are responsible for many clinical failures. By understanding the ADME properties of marketed drugs and modeling how chemical structure contributes to these inherent properties, we can help new projects reduce their risk profiles. Kinetic aqueous solubility, the parallel artificial membrane permeability assay (PAMPA), and rat liver microsomal stability constitute the Tier I ADME assays at the National Center for Advancing Translational Sciences (NCATS). Using recent data generated from in-house lead optimization Tier I studies, we update quantitative structure–activity relationship (QSAR) models for these three endpoints and validate in silico performance against a set of marketed drugs (balanced accuracies range between 71% and 85%). Improved models and experimental datasets are of direct relevance to drug discovery projects and, together with the prediction services that have been made publicly available at the web portal (<a class="ext-link" href="https://opendata.ncats.nih.gov/adme/">https://opendata.ncats.nih.gov/adme/</a>), provide important tools for the drug discovery community. Exploring QSAR models for activity-cliff prediction

Abstract:Pairs of similar compounds that only differ by a small structural modification but exhibit a large difference in their binding affinity for a given target are known as activity cliffs (ACs). It has been hypothesised that QSAR models struggle to predict ACs and that ACs thus form a major source of prediction error. However, the AC-prediction power of modern QSAR methods and its quantitative relationship to general QSAR-prediction performance is still underexplored. We systematically construct nine distinct QSAR models by combining three molecular representation methods (extended-connectivity fingerprints, physicochemical-descriptor vectors and graph isomorphism networks) with three regression techniques (random forests, k-nearest neighbours and multilayer perceptrons); we then use each resulting model to classify pairs of similar compounds as ACs or non-ACs and to predict the activities of individual molecules in three case studies: dopamine receptor D2, factor Xa, and SARS-CoV-2 main protease. Our results provide strong support for the hypothesis that indeed QSAR models frequently fail to predict ACs. We observe low AC-sensitivity amongst the evaluated models when the activities of both compounds are unknown, but a substantial increase in AC-sensitivity when the actual activity of one of the compounds is given. Graph isomorphism features are found to be competitive with or superior to classical molecular representations for AC-classification and can thus be employed as baseline AC-prediction models or simple compound-optimisation tools. For general QSAR-prediction, however, extended-connectivity fingerprints still consistently deliver the best performance amongs the tested input representations. A potential future pathway to improve QSAR-modelling performance might be the development of techniques to increase AC-sensitivity.

Interpretable deep-learning pKa prediction for small molecule drugs via atomic sensitivity analysis

Abstract:Machine learning (ML) models play a crucial role in predicting properties essential to drug development, such as a drug’s logscale acid-dissociation constant (pKa). Despite recent architectural advances, these models often generalize poorly to novel compounds due to a scarcity of ground-truth data. Further, these models lack interpretability, in part due to a dependence on explicit encodings of input molecules’ molecular substructures. To this end, atomic-resolution information is accessible in chemical structures by observing model response to atomic perturbations of an input molecule; however, no methods exist that systematically utilize this information for model and molecular analysis. Here, we present BCL-XpKa, a substructure-independent, deep neural network (DNN)-based pKa predictor that generalizes well to novel small molecules. BCL-XpKa discretizes pKa prediction from a regression problem into a multitask-classification problem, which accumulates data for prediction at biologically relevant pH values and records the model’s uncertainty in its prediction as a discrete distribution for each pKa prediction. BCL-XpKa outperforms modern ML pKa predictors and accurately models the effects of common molecular modifications on a molecule’s ionizability. We then leverage BCL-XpKa’s substructure independence to introduce atomic sensitivity analysis (ASA), which quickly decomposes a molecule’s predicted pKa value into its respective atomic contributions without model retraining. When paired with BCL-XpKa, ASA informs that BCL-XpKa has implicitly learned high-resolution information about molecular substructures. We further demonstrate ASA’s utility in structure preparation for protein-ligand docking by identifying ionization sites in 97.8% and 83.4% of complex small molecule acids and bases. We then apply ASA with BCL-XpKa to understand the physicochemical liabilities and guide optimization of a recently published KRAS-degrading PROTAC.
