Abstract:Biomedical Event Causal Relation Extraction (BECRE) is a challenging task in biological information extraction and plays a crucial role to serve for knowledge base and knowledge graph construction. Here a biomedical cause-effect relation is defined as an association between two events and requires that the cause-event must occur before the effect-event. Some current advances tend to apply deep learning for the BECRE task and have achieved comparable performances. However, because most of event causal relations are implicitly stated, the performances of these works based on contextual semantics and syntactics might be limited. This fact suggests that it is necessary to introduce external cues to improve the performance of the implicit BECRE especially in the low source scenario. To improve the potential of the designed model, an intuitive idea is to introduce hierarchical knowledge from biological knowledge bases to supplement domain cues for the contexts. Nevertheless, it is difficult to learn the hierarchy and cause-effect direction of knowledge in the model and also few works focus on this issue. Thus, to better fuse knowledge, we propose a Graph Edge-Cluster Attention Network (GECANet) for the BECRE task. Specifically, we introduce external knowledge and build hierarchical knowledge graphs for the contexts. Also, the proposed GECANet effectively aggregates the context and hierarchical knowledge semantics under the guidance of cause-effect direction. The experimental results confirm that fusing external knowledge can effectively guide the model to identify event causal relations and facilitate our approach to achieve state-of-the-art performances respectively on the Hpowell and BioCause datasets.

Joint Biomedical Entity and Relation Extraction with Knowledge-Enhanced Collective Inference

Abstract:Compared to the general news domain, information extraction (IE) from biomedical text requires much broader domain knowledge. However, many previous IE methods do not utilize any external knowledge during inference. Due to the exponential growth of biomedical publications, models that do not go beyond their fixed set of parameters will likely fall behind. Inspired by how humans look up relevant information to comprehend a scientific text, we present a novel framework that utilizes external knowledge for joint entity and relation extraction named KECI (Knowledge-Enhanced Collective Inference). Given an input text, KECI first constructs an initial span graph representing its initial understanding of the text. It then uses an entity linker to form a knowledge graph containing relevant background knowledge for the the entity mentions in the text. To make the final predictions, KECI fuses the initial span graph and the knowledge graph into a more refined graph using an attention mechanism. KECI takes a collective approach to link mention spans to entities by integrating global relational information into local representations using graph convolutional networks. Our experimental results show that the framework is highly effective, achieving new state-of-the-art results in two different benchmark datasets: BioRelEx (binding interaction detection) and ADE (adverse drug event extraction). For example, KECI achieves absolute improvements of 4.59% and 4.91% in F1 scores over the state-of-the-art on the BioRelEx entity and relation extraction tasks.

Abstract:This paper presents a methodology for enhancing relation extraction from biomedical texts, focusing specifically on chemical-gene interactions. Leveraging the BioBERT model and a multi-layer fully connected network architecture, our approach integrates the ChemProt and DrugProt datasets using a novel merging strategy. Through extensive experimentation, we demonstrate significant performance improvements, particularly in CPR groups shared between the datasets. The findings underscore the importance of dataset merging in augmenting sample counts and improving model accuracy. Moreover, the study highlights the potential of automated information extraction in biomedical research and clinical practice.

A general approach for improving deep learning-based medical relation extraction using a pre-trained model and fine-tuning

Abstract:The automatic extraction of meaningful relations from biomedical literature or clinical records is crucial in various biomedical applications. Most of the current deep learning approaches for medical relation extraction require large-scale training data to prevent overfitting of the training model. We propose using a pre-trained model and a fine-tuning technique to improve these approaches without additional time-consuming human labeling. Firstly, we show the architecture of Bidirectional Encoder Representations from Transformers (BERT), an approach for pre-training a model on large-scale unstructured text. We then combine BERT with a one-dimensional convolutional neural network (1d-CNN) to fine-tune the pre-trained model for relation extraction. Extensive experiments on three datasets, namely the BioCreative V chemical disease relation corpus, traditional Chinese medicine literature corpus and i2b2 2012 temporal relation challenge corpus, show that the proposed approach achieves state-of-the-art results (giving a relative improvement of 22.2, 7.77, and 38.5% in F1 score, respectively, compared with a traditional 1d-CNN classifier). Integrating deep learning architectures for enhanced biomedical relation extraction: a pipeline approach

Abstract:Biomedical relation extraction from scientific publications is a key task in biomedical natural language processing (NLP) and can facilitate the creation of large knowledge bases, enable more efficient knowledge discovery, and accelerate evidence synthesis. In this paper, building upon our previous effort in the BioCreative VIII BioRED Track, we propose an enhanced end-to-end pipeline approach for biomedical relation extraction (RE) and novelty detection (ND) that effectively leverages existing datasets and integrates state-of-the-art deep learning methods. Our pipeline consists of four tasks performed sequentially: named entity recognition (NER), entity linking (EL), RE, and ND. We trained models using the BioRED benchmark corpus that was the basis of the shared task. We explored several methods for each task and combinations thereof: for NER, we compared a BERT-based sequence labeling model that uses the BIO scheme with a span classification model. For EL, we trained a convolutional neural network model for diseases and chemicals and used an existing tool, PubTator 3.0, for mapping other entity types. For RE and ND, we adapted the BERT-based, sentence-bound PURE model to bidirectional and document-level extraction. We also performed extensive hyperparameter tuning to improve model performance. We obtained our best performance using BERT-based models for NER, RE, and ND, and the hybrid approach for EL. Our enhanced and optimized pipeline showed substantial improvement compared to our shared task submission, NER: 93.53 (+3.09), EL: 83.87 (+9.73), RE: 46.18 (+15.67), and ND: 38.86 (+14.9). While the performances of the NER and EL models are reasonably high, RE and ND tasks remain challenging at the document level. Joint Learning-based Causal Relation Extraction from Biomedical Literature

Abstract:Causal relation extraction of biomedical entities is one of the most complex tasks in biomedical text mining, which involves two kinds of information: entity relations and entity functions. One feasible approach is to take relation extraction and function detection as two independent sub-tasks. However, this separate learning method ignores the intrinsic correlation between them and leads to unsatisfactory performance. In this paper, we propose a joint learning model, which combines entity relation extraction and entity function detection to exploit their commonality and capture their inter-relationship, so as to improve the performance of biomedical causal relation extraction. Meanwhile, during the model training stage, different function types in the loss function are assigned different weights. Specifically, the penalty coefficient for negative function instances increases to effectively improve the precision of function detection. Experimental results on the BioCreative-V Track 4 corpus show that our joint learning model outperforms the separate models in BEL statement extraction, achieving the F1 scores of 58.4% and 37.3% on the test set in Stage 2 and Stage 1 evaluations, respectively. This demonstrates that our joint learning system reaches the state-of-the-art performance in Stage 2 compared with other systems.

Abstract:Biomedical event extraction is critical in understanding biomolecular interactions described in scientific corpus. One of the main challenges is to identify nested structured events that are associated with non-indicative trigger words. We propose to incorporate domain knowledge from Unified Medical Language System (UMLS) to a pre-trained language model via Graph Edge-conditioned Attention Networks (GEANet) and hierarchical graph representation. To better recognize the trigger words, each sentence is first grounded to a sentence graph based on a jointly modeled hierarchical knowledge graph from UMLS. The grounded graphs are then propagated by GEANet, a novel graph neural networks for enhanced capabilities in inferring complex events. On BioNLP 2011 GENIA Event Extraction task, our approach achieved 1.41% F1 and 3.19% F1 improvements on all events and complex events, respectively. Ablation studies confirm the importance of GEANet and hierarchical KG.

Abstract:Constructing large-scaled medical knowledge graphs (MKGs) can significantly boost healthcare applications for medical surveillance, bring much attention from recent research. An essential step in constructing large-scale MKG is extracting information from medical reports. Recently, information extraction techniques have been proposed and show promising performance in biomedical information extraction. However, these methods only consider limited types of entity and relation due to the noisy biomedical text data with complex entity correlations. Thus, they fail to provide enough information for constructing MKGs and restrict the downstream applications. To address this issue, we propose Biomedical Information Extraction (BioIE), a hybrid neural network to extract relations from biomedical text and unstructured medical reports. Our model utilizes a multi-head attention enhanced graph convolutional network (GCN) to capture the complex relations and context information while resisting the noise from the data. We evaluate our model on two major biomedical relationship extraction tasks, chemical-disease relation (CDR) and chemical-protein interaction (CPI), and a cross-hospital pan-cancer pathology report corpus. The results show that our method achieves superior performance than baselines. Furthermore, we evaluate the applicability of our method under a transfer learning setting and show that BioIE achieves promising performance in processing medical text from different formats and writing styles.
ConvE-Bio: Knowledge Graph Embedding for Biomedical Relation Prediction

Abstract:Biomedical relation classification aims to automate the detection and classification of biomedical relationships, which has great advantages for various biomedical research and applications. With the development of machine learning, computational model-based approaches have been applied to biomedical relation classification and achieved state-of-the-art performance on some public datasets and shared tasks. Nevertheless, the existing models have some limitations in expressing features of large knowledge graphs. For example, the multilayer Knowledge Graph Embedding (KGE) network structure has fully connected layers and is prone to overfitting. Inspired by the multi-layer convolutional network model ConvE, this paper proposes a novel KGE model named ConvE-Bio for biomedical relation classification. The novel model performs well on the DDI (Drug-Drug Interaction), DTI (Drug-Target Interaction), and PPI (Protein-Protein Interaction) datasets, outperforming the classical baseline algorithms. Results show that ConvE-Bio can be used as a powerful tool in the field of biomedical relation classification for drug development, polypharmacy side-effect prediction and other research.

Abstract:Information extraction techniques, including named entity recognition (NER) and relation extraction (RE), are crucial in many domains to support making sense of vast amounts of unstructured text data by identifying and connecting relevant information. Such techniques can assist researchers in extracting valuable insights. In this paper, we introduce the Entity-aware Masking for Biomedical Relation Extraction (EMBRE) method for biomedical relation extraction, as applied in the context of the BioRED challenge Task 1, in which human-annotated entities are provided as input. Specifically, we integrate entity knowledge into a deep neural network by pretraining the backbone model with an entity masking objective. We randomly mask named entities for each instance and let the model identify the masked entity along with its type. In this way, the model is capable of learning more specific knowledge and more robust representations. Then, we utilize the pre-trained model as our backbone to encode language representations and feed these representations into two multilayer perceptron (MLPs) to predict the logits for relation and novelty, respectively. The experimental results demonstrate that our proposed method can improve the performances of entity pair, relation and novelty extraction over our baseline.

Abstract:Biomedical event extraction is a very challenging task of information extraction, which plays a key role in medical research, disease analysis and other applications. At present, the task of biomedical event extraction mainly consists of two steps: trigger identification and argument classification. Most research methods use a pipelining approach to accomplish two sub-tasks in stages, which leads to cascading errors. Therefore, a joint event extraction method based on CNN-BiGRU and attention mechanism is proposed, which can extract deeper and more comprehensive features more effectively to complete the task. Firstly, the word vector representation obtained by pretraining language model is combined with part-of-speech vector and position vector. Then input them into Convolutional Neural Network (CNN) and Bi-directional Gated Recurrent Unit (BiGRU) respectively to obtain the local and global feature representations of sentences. Finally, the attention mechanism is used to integrate these two feature representations and jointly deal with these two subtasks. Experiments on MLEE data sets show that the proposed method is superior to the previously proposed biological event extraction method and can effectively extract biomedical events.
BioNCERE: Non-Contrastive Enhancement For Relation Extraction In Biomedical Texts

Abstract:State-of-the-art models for relation extraction (RE) in the biomedical domain consider finetuning BioBERT using classification, but they may suffer from the anisotropy problem. Contrastive learning methods can reduce this anisotropy phenomena, and also help to avoid class collapse in any classification problem. In the present paper, a new training method called biological non-contrastive relation extraction (BioNCERE) is introduced for relation extraction without using any named entity labels for training to reduce annotation costs. BioNCERE uses transfer learning and non-contrastive learning to avoid full or dimensional collapse as well as bypass overfitting. It resolves RE in three stages by leveraging transfer learning two times. By freezing the weights learned in previous stages in the proposed pipeline and by leveraging non-contrastive learning in the second stage, the model predicts relations without any knowledge of named entities. Experiments have been done on SemMedDB that are almost similar to State-of-the-art performance on RE without using the information of named entities.

Abstract:In biomedicine, facts about relations between entities (disease, gene, drug, etc.) are hidden in the large trove of 30 million scientific publications. The curated information is proven to play an important role in various applications such as drug repurposing and precision medicine. Recently, due to the advancement in deep learning a transformer architecture named BERT (Bidirectional Encoder Representations from Transformers) has been proposed. This pretrained language model trained using the Books Corpus with 800M words and English Wikipedia with 2500M words reported state of the art results in various NLP (Natural Language Processing) tasks including relation extraction. It is a widely accepted notion that due to the word distribution shift, general domain models exhibit poor performance in information extraction tasks of the biomedical domain. Due to this, an architecture is later adapted to the biomedical domain by training the language models using 28 million scientific literatures from PubMed and PubMed central. This chapter presents a protocol for relation extraction using BERT by discussing state-of-the-art for BERT versions in the biomedical domain such as BioBERT. The protocol emphasis on general BERT architecture, pretraining and fine tuning, leveraging biomedical information, and finally a knowledge graph infusion to the BERT model layer.
BAMRE: Joint extraction model of Chinese medical entities and relations based on Biaffine transformation with relation attention

Abstract:Electronic Health Records (EHRs) contain various valuable medical entities and their relationships. Although the extraction of biomedical relationships has achieved good results in the mining of electronic health records and the construction of biomedical knowledge bases, there are still some problems. There may be implied complex associations between entities and relationships in overlapping triplets, and ignoring these interactions may lead to a decrease in the accuracy of entity extraction. To address this issue, a joint extraction model for medical entity relations based on a relation attention mechanism is proposed. The relation extraction module identifies candidate relationships within a sentence. The attention mechanism based on these relationships assigns weights to contextual words in the sentence that are associated with different relationships. Additionally, it extracts the subject and object entities. Under a specific relationship, entity vector representations are utilized to construct a global entity matching matrix based on Biaffine transformations. This matrix is designed to enhance the semantic dependencies and relational representations between entities, enabling triplet extraction. This allows the two subtasks of named entity recognition and relation extraction to be interrelated, fully utilizing contextual information within the sentence, and effectively addresses the issue of overlapping triplets. Experimental observations from the CMeIE Chinese medical relation extraction dataset and the Baidu2019 Chinese dataset confirm that our approach yields the superior F1 score across all cutting-edge baselines. Moreover, it offers substantial performance improvements in intricate situations involving diverse overlapping patterns, multitudes of triplets, and cross-sentence triplets.
An improved RL-based framework for multiple biomedical event extraction via self-supervised learning

Abstract:The main goal of biomedical event extraction is to structurally extract biomedical events from texts, however, the specificity of the domain makes both text modeling and data annotation very difficult. We propose a self-supervised learning-based data augmentation method in this paper and design specific augmentation strategies for biomedical entities and event triggers in biomedical texts, which solves the problem of sparse annotation data to some extent. In addition we improve the reinforcement learning-based event extraction method to improve the training efficiency of the model. The experiments on two datasets demonstrate the effectiveness of our method.

Generalized knowledge-enhanced framework for biomedical entity and relation extraction

Abstract:In recent years, there has been an increasing number of frameworks developed for biomedical entity and relation extraction. This research effort aims to address the accelerating growth in biomedical publications and the intricate nature of biomedical texts, which are written for mainly domain experts. To handle these challenges, we develop a novel framework that utilizes external knowledge to construct a task-independent and reusable background knowledge graph for biomedical entity and relation extraction. The design of our model is inspired by how humans learn domain-specific topics. In particular, humans often first acquire the most basic and common knowledge regarding a field to build the foundational knowledge and then use that as a basis for extending to various specialized topics. Our framework employs such common-knowledge-sharing mechanism to build a general neural-network knowledge graph that is learning transferable to different domain-specific biomedical texts effectively. Experimental evaluations demonstrate that our model, equipped with this generalized and cross-transferable knowledge base, achieves competitive performance benchmarks, including BioRelEx for binding interaction detection and ADE for Adverse Drug Effect identification.

Abstract:Abstract Biomedical information extraction (BioIE) is an important task. The aim is to analyze biomedical texts and extract structured information such as named entities and semantic relations between them. In recent years, pre-trained language models have largely improved the performance of BioIE. However, they neglect to incorporate external structural knowledge, which can provide rich factual information to support the underlying understanding and reasoning for biomedical information extraction. In this paper, we first evaluate current extraction methods, including vanilla neural networks, general language models and pre-trained contextualized language models on biomedical information extraction tasks, including named entity recognition, relation extraction and event extraction. We then propose to enrich a contextualized language model by integrating a large scale of biomedical knowledge graphs (namely, BioKGLM). In order to effectively encode knowledge, we explore a three-stage training procedure and introduce different fusion strategies to facilitate knowledge injection. Experimental results on multiple tasks show that BioKGLM consistently outperforms state-of-the-art extraction models. A further analysis proves that BioKGLM can capture the underlying relations between biomedical knowledge concepts, which are crucial for BioIE.

BiOnt: Deep Learning using Multiple Biomedical Ontologies for Relation Extraction

Abstract:Successful biomedical relation extraction can provide evidence to researchers and clinicians about possible unknown associations between biomedical entities, advancing the current knowledge we have about those entities and their inherent mechanisms. Most biomedical relation extraction systems do not resort to external sources of knowledge, such as domain-specific ontologies. However, using deep learning methods, along with biomedical ontologies, has been recently shown to effectively advance the biomedical relation extraction field. To perform relation extraction, our deep learning system, BiOnt, employs four types of biomedical ontologies, namely, the Gene Ontology, the Human Phenotype Ontology, the Human Disease Ontology, and the Chemical Entities of Biological Interest, regarding gene-products, phenotypes, diseases, and chemical compounds, respectively. We tested our system with three data sets that represent three different types of relations of biomedical entities. BiOnt achieved, in F-score, an improvement of 4.93 percentage points for drug-drug interactions (DDI corpus), 4.99 percentage points for phenotype-gene relations (PGR corpus), and 2.21 percentage points for chemical-induced disease relations (BC5CDR corpus), relatively to the state-of-the-art. BioREx: Improving Biomedical Relation Extraction by Leveraging Heterogeneous Datasets

Abstract:Biomedical relation extraction (RE) is the task of automatically identifying and characterizing relations between biomedical concepts from free text. RE is a central task in biomedical natural language processing (NLP) research and plays a critical role in many downstream applications, such as literature-based discovery and knowledge graph construction. State-of-the-art methods were used primarily to train machine learning models on individual RE datasets, such as protein-protein interaction and chemical-induced disease relation. Manual dataset annotation, however, is highly expensive and time-consuming, as it requires domain knowledge. Existing RE datasets are usually domain-specific or small, which limits the development of generalized and high-performing RE models. In this work, we present a novel framework for systematically addressing the data heterogeneity of individual datasets and combining them into a large dataset. Based on the framework and dataset, we report on BioREx, a data-centric approach for extracting relations. Our evaluation shows that BioREx achieves significantly higher performance than the benchmark system trained on the individual dataset, setting a new SOTA from 74.4% to 79.6% in F-1 measure on the recently released BioRED corpus. We further demonstrate that the combined dataset can improve performance for five different RE tasks. In addition, we show that on average BioREx compares favorably to current best-performing methods such as transfer learning and multi-task learning. Finally, we demonstrate BioREx's robustness and generalizability in two independent RE tasks not previously seen in training data: drug-drug N-ary combination and document-level gene-disease RE.
