Abstract:While MALDI-TOF mass spectrometry (MS) is widely considered as the reference method for the rapid and inexpensive identification of microorganisms in routine laboratories, less attention has been addressed to its ability for detection of antimicrobial resistance (AMR). Recently, some studies assessed its potential application together with machine learning for the detection of AMR in clinical pathogens. The scope of this study was to investigate MALDI-TOF MS protein mass spectra combined with a prediction approach as an AMR screening tool for relevant foodborne pathogens, such as Campylobacter coli and Campylobacter jejuni . A One-Health panel of 224 C. jejuni and 116 C. coli strains was phenotypically tested for seven antimicrobial resistances, i.e., ciprofloxacin, erythromycin, tetracycline, gentamycin, kanamycin, streptomycin, and ampicillin, independently, and were submitted, after an on- and off-plate protein extraction, to MALDI Biotyper analysis, which yielded one average spectra per isolate and type of extraction. Overall, high performance was observed for classifiers detecting susceptible as well as ciprofloxacin- and tetracycline-resistant isolates. A maximum sensitivity and a precision of 92.3 and 81.2%, respectively, were reached. No significant prediction performance differences were observed between on- and off-plate types of protein extractions. Finally, three putative AMR biomarkers for fluoroquinolones, tetracyclines, and aminoglycosides were identified during the current study. Combination of MALDI-TOF MS and machine learning could be an efficient and inexpensive tool to swiftly screen certain AMR in foodborne pathogens, which may enable a rapid initiation of a precise, targeted antibiotic treatment.

Abstract:Abstract: Campylobacter is an organism of concern for food safety and is one of the leading causes of foodborne bacterial gastroenteritis. This pathogen can be found in broiler chickens, and the level of allowable contamination of processed poultry is regulated by federal agency guidelines. Traditional methods for detecting and isolating this pathogen from broiler chicken carcasses require time, expensive reagents, and artificially generated microaerophilic atmospheres. An aerobic medium that simplifies the procedure and reduces the expense of culturing Campylobacter has been recently described, and Campylobacter can be grown in this medium in containers that are incubated aerobically. Hyperspectral microscopic imaging (HMI) has been proposed for early and rapid detection of pathogens at the cellular level. The objective of the present study was to utilize HMI to compare differences between Campylobacter cultures grown under artificially produced microaerobic atmospheres and cultures grown in aerobic medium. Hyperspectral microscopic images of three Campylobacter strains were collected cultures grown for 48 h microaerophilically and for 24 and 48 h aerobically, and a quadratic discriminant analysis was used to characterize the bacterial variability. Microaerobically cultured bacteria were detected with 98.7% accuracy, whereas detection accuracy of cultures grown in the novel medium was slightly reduced (-4.8 and -3.2% for 24 and 48 h, respectfully). The Mahalanobis distance multivariate metric was applied to quantify strain variability under all three treatment conditions. Across all strains and treatments, little cluster variation was present (4.22 to 4.42), indicating the consistency of the images collected from the three strains. The classification and spectral consistency was similar for cultures incubated in the aerobic medium for 24 h and cultures grown for 48 h under microaerobic conditions.

Abstract:With its low-cost, label-free and non-destructive features, Raman spectroscopy is becoming an attractive technique with high potential to discriminate the causative agent of bacterial infections and bacterial infections per se . However, it is challenging to achieve consistency and accuracy of Raman spectra from numerous bacterial species and phenotypes, which significantly hinders the practical application of the technique. In this study, we analyzed surfaced enhanced Raman spectra (SERS) through machine learning algorithms in order to discriminate bacterial pathogens quickly and accurately. Two unsupervised machine learning methods, K-means Clustering (K-Means) and Agglomerative Nesting (AGNES) were performed for clustering analysis. In addition, eight supervised machine learning methods were compared in terms of bacterial predictions via Raman spectra, which showed that convolutional neural network (CNN) achieved the best prediction accuracy (99.86%) with the highest area (0.9996) under receiver operating characteristic curve (ROC). In sum, machine learning methods can be potentially applied to classify and predict bacterial pathogens via Raman spectra at general level.

Abstract:Pathogen testing is one of the compulsory items for the quality control of pharmaceutical products. Up to now, rapid screening and identification of low-concentration pathogen contaminations is still full of challenge. Herein, an aptamer-coated magnetic beads (Apt-MBs)-based isolation strategy combined with culture medium turbidity observing and label-free SERS detection technique has been developed for rapid screening and detection of Escherichia coli , Salmonella Typhimurium and Staphylococcus aureus . Apt-MBs were employed for capturing and isolation of target pathogens. Then, with a simple enrichment process, the potential pathogens could be screened out by observing the turbidity of liquid culture medium. The presumptive bacteria species was furtherly identified via a silicon-based SERS chip couple with an optimized machine learning model, which was selected by directly evaluating the model's generalization ability on test data. The results demonstrated that SoftMax classifier had the optimal performance with the recognition accuracy of 100 % for all samples. Finally, the method was successfully applied for identification of pathogens at ∼1 CFU spiked level in drug samples within 24 h, which is much shorter than that of the standard culture-based method (3–5 d). Therefore, the developed method showed a promising application in monitoring pathogen levels in pharmaceutical industries.

Abstract:Objectives: Integrating pathogen genomic surveillance with bioinformatics can enhance public health responses by identifying risk and guiding interventions. This study focusses on the two predominant Campylobacter species, which are commonly found in the gut of birds and mammals and often infect humans via contaminated food. Rising incidence and antimicrobial resistance (AMR) are a global concern and there is an urgent need to quantify the main routes to human infection. Methods: During routine US national surveillance (2009-2019), 8,856 Campylobacter genomes from human infections and 16,703 from possible sources were sequenced. Using machine learning and probabilistic models, we target genetic variation associated with host adaptation to attribute the source of human infections and estimate the importance of different disease reservoirs. Results: Poultry was identified as the primary source of human infections, responsible for an estimated 68% of cases, followed by cattle (28%), and only a small contribution from wild birds (3%) and pork sources (1%). There was also evidence of an increase in multidrug resistance, particularly among isolates attributed to chickens. Conclusions: National surveillance and source attribution can guide policy, and our study suggests that interventions targeting poultry will yield the greatest reductions in campylobacteriosis and spread of AMR in the US. Abstract:The rapid identification of pathogens is crucial in controlling the food quality and safety. The proposed system for the rapid and label-free identification of pathogens is based on the principle of laser scattering from the bacterial microbes. The clinical prototype consists of three parts: the laser beam, photodetectors, and the data acquisition system. The bacterial testing sample was mixed with 10 mL distilled water and placed inside the machine chamber. When the bacterial microbes pass by the laser beam, the scattering of light occurs due to variation in size, shape, and morphology. Due to this reason, different types of pathogens show their unique light scattering patterns. The photo-detectors were arranged at the surroundings of the sample at different angles to collect the scattered light. The photodetectors convert the scattered light intensity into a voltage waveform. The waveform features were acquired by using the power spectral characteristics, and the dimensionality of extracted features was reduced by applying minimal-redundancy-maximal-relevance criterion (mRMR). A support vector machine (SVM) classifier was developed by training the selected power spectral features for the classification of three different bacterial microbes. The resulting average identification accuracies of E. faecalis, E. coli and S. aureus were 99%, 87%, and 94%, respectively. The overall experimental results yield a higher accuracy of 93.6%, indicating that the proposed device has the potential for label-free identification of pathogens with simplicity, rapidity, and cost-effectiveness.

Cyclin D2 and p27 are tissue-specific regulators of tumorigenesis in inhibin alpha knockout mice.

Abstract:Inhibins are heterodimeric (alpha:betaA and alpha:betaB) endocrine, paracrine, and autocrine factors of the TGFbeta superfamily that are produced predominantly by ovarian granulosa cells in females and testicular Sertoli cells in males. Control of granulosa and Sertoli cell proliferation is lost in the inhibin alpha (Inhalpha) knockout mouse model, leading to gonadotropin-dependent gonadal tumors of the granulosa/Sertoli cell lineage in both females and males. Castrate Inhalpha knockout mice develop sex steroidogenic tumors of the adrenal cortex. Physiological control of granulosa/Sertoli cell cycle progression depends on p27Kip1 and cyclin D2, which function in the G1-->S phase transition. To study the cell cycle-regulatory factors involved in ovarian, testicular, and adrenal tumor development in vivo, we have bred Inhalpha mutant mice to mice with targeted disruptions of the p27 and cyclin D2 genes. Our previous studies demonstrated that inhibins act cooperatively with p27 to negatively regulate granulosa cell proliferation, as double mutant mice lacking inhibins and p27 develop and succumb to ovarian tumors more rapidly than Inhalpha knockout mice. Here, we report that cyclin D2 antagonizes this inhibition and is key in promoting gonadal growth and tumor development, and tumor development is markedly suppressed in double-mutant mice. We found that double-knockout females lacking cyclin D2 and Inhalpha lived longer than mice lacking inhibins alone; the majority of these double-knockout mice lived longer than 17 wk, as opposed to inhibin alpha single-knockout females with 50% survival at between 12 and 13 wk of age. Moreover, 95% of inhibin alpha knockout males succumb to testicular tumor development by 12 wk of age, whereas double knockouts were protected from early signs of tumor development and had a 50% survival of 40 wk. Interestingly, the results of these studies reflect tissue-specific consequences of loss of these cell cycle regulators. In castrate mice, loss of p27 has little effect on adrenal cortical tumor progression in the absence of inhibins, whereas loss of cyclin D2 prolongs the lifespan of cyclin D2, Inhalpha double knockouts. After gonadectomy, 50% of cyclin D2, Inhalpha double-knockout males live to more than 46 wk of age, 10 wk longer than 50% of littermates lacking only inhibins. Similarly, 50% of female cyclin D2, inhibin alpha double knockouts live to 47 wk of age before succumbing to adrenal tumor development, in contrast to the 50% survival of Inhalpha single-knockout females at between 27 and 28 wk. Thus, identification of genetic modifiers of the Inhalpha knockout tumor phenotype has led us to a better appreciation of how specific components of the cell cycle machinery contribute to tumorigenesis in the ovary, testis, and adrenal gland.
Using machine learning models to estimate Escherichia coli concentration in an irrigation pond from water quality and drone-based RGB imagery data

Abstract:The rapid and efficient quantification of Escherichia coli concentrations is crucial for monitoring water quality. Remote sensing techniques and machine learning algorithms have been used to detect E. coli in water and estimate its concentrations. The application of these approaches, however, is challenged by limited sample availability and unbalanced water quality datasets. In this study, we estimated the E. coli concentration in an irrigation pond in Maryland, USA, during the summer season using demosaiced natural color (red, green, and blue: RGB) imagery in the visible and infrared spectral ranges, and a set of 14 water quality parameters. We did this by deploying four machine learning models - Random Forest (RF), Gradient Boosting Machine (GBM), Extreme Gradient Boosting (XGB), and K-nearest Neighbor (KNN) - under three data utilization scenarios: water quality parameters only, combined water quality and small unmanned aircraft system (sUAS)-based RGB data, and RGB data only. To select the training and test datasets, we applied two data-splitting methods: ordinary and quantile data splitting. These methods provided a constant splitting ratio in each decile of the E. coli concentration distribution. Quantile data splitting resulted in better model performance metrics and smaller differences between the metrics for both the training and testing datasets. When trained with quantile data splitting after hyperparameter optimization, models RF, GBM, and XGB had R2 values above 0.847 for the training dataset and above 0.689 for the test dataset. The combination of water quality and RGB imagery data resulted in a higher R2 value (>0.896) for the test dataset. Shapley additive explanations (SHAP) of the relative importance of variables revealed that the visible blue spectrum intensity and water temperature were the most influential parameters in the RF model. Demosaiced RGB imagery served as a useful predictor of E. coli concentration in the studied irrigation pond.

Abstract:ABSTRACT As part of a large international project for standardization of PCR (Food-PCR; www.pcr.dk ), a multiplex, multiplatform, ready-to-go enrichment followed by a real-time PCR method, including an internal amplification control, was developed for detection of food-borne thermotolerant campylobacters in chickens. Chicken rinse samples were enriched in Bolton broth for 20 h, a simple and rapid (1-h) resin-based DNA extraction was performed, and DNA samples were then tested with two instrument platforms: ABI-PRISM 7700 and RotorGene 3000. The method was validated against an International Standard Organization (ISO)-based culture method by testing low, medium, and high levels of 12 spiked and 66 unspiked, presumably naturally contaminated, chicken rinse samples. In the RotorGene, a positive PCR response was detected in 40 samples of the 66. This was in complete agreement with the enriched ISO culture. The ABI-PRISM 7700 missed one culture-positive sample. Positive samples contained 10 2 to 10 7 CFU/ml after enrichment in Bolton broth. In the enriched samples a detection probability of 95% was obtained at levels of 1 × 10 3 and 2 × 10 3 CFU/ml in the RotorGene and ABI-PRISM, respectively. The amplification efficiency in both platforms was 90%, although the linear range of amplification of purified genomic DNA was 1.5 × 10 1 to 1 × 10 7 ( R 2 = 1.00) for the RotorGene and 10 3 to 10 7 ( R 2 = 0.99) for the ABI-PRISM. In RotorGene and ABI-PRISM the levels of precision of detection as determined by standard deviation (coefficients of variation) of 6-carboxyfluorescein (FAM) threshold cycle (Ct) values were 0.184 to 0.417 (0.65 to 2.57%) and 0.119 to 0.421 (0.59 to 1.82%), respectively. The results showed a correlation ( R 2 ) of 0.94 between the target FAM Ct values and CFU per milliliter of enriched naturally contaminated chicken samples, which indicates PCR's additional potential as a tool for quantitative risk assessment. Signal from the internal amplification control was detected in all culture-negative samples (VIC Ct: 23.1 to 28.1). The method will be taken further and validated in an international collaborative trial with regard to standardization.

Abstract:Background: Multi-wavelength transmittance spectroscopy, in combination with the artificial neural network, has been a novel tool used to identify and classify microorganisms in recent years. Methods: In our work, the transmittance spectra in the region from 200 to 900 nm for four bacterial species of interest, Escherichia coli ( E. coli ), Staphylococcus aureus ( S. aureus ), Klebsiella pneumoniae ( K.pneumoniae ), and Salmonella typhimurium ( S. typhi ), were recorded using an ultraviolet–visible spectrophotometer. Considering too much redundant data on the full-wave band spectra, the characteristic wavelength variables were selected using the competitive adaptive reweighting sampling (CARS) algorithm. Spectra of the initial training set of these targeted microorganisms were used to create identification models representing the spectral variability of each species using four kinds of neural networks, namely, backpropagation (BP), radial basis function network (RBF), generalized regression neural network (GRNN), and probabilistic neural network (PNN). Results: The blinded isolate spectra of targeted species were identified using the four identification models given above. Compared to fullband modeling, after using CARS to screen the wavelength variables, four identification models are established for the 35 preferred characteristic wavelengths, and the prediction performance of the four models is notably improved. Among them, the CARS–PNN model is the best, and the identification rates of all targeted bacteria were achieved with 100% accuracy; the calculation time is just approximately 0.04 s. Discussion: The use of CARS can effectively remove useless information from the spectra, reduce model complexity, and enhance model prediction performance. Multi-wavelength transmission spectroscopy, combined with the CARS–PNN method, can provide a new method for the rapid detection of bacteria in water and could be readily extended for bacterial microbiological detection in blood and food.

Abstract:MicroRNAs are small regulatory molecules that can be used as potential biomarkers of clinical diagnosis, and efforts have been directed towards the development of a simple, rapid, and sequence-selective analysis of microRNAs. Here, we report a simple and versatile colorimetric strategy for ultrasensitive and specific determination of microRNAs based on molecular beacon initiated strand displacement amplification (SDA) and catalytic hairpin assembly (CHA) with DNAzyme formation. The presence of target microRNAs triggers strand displacement amplification to release nicking DNA triggers, which initiate CHA to produce large amounts of CHA products. Meanwhile, the numerous CHA products can combine with hemin to form G-quadruplex/hemin DNAzyme, a well-known horseradish peroxidase (HRP) mimic, catalyzing a colorimetric reaction. Moreover, the purification of the SDA mixture has been developed for eliminating matrix interference to decrease nonspecific CHA products. Under the optimal conditions and using the promising amplification strategy, the established colorimetric nanomachine (biosensor) shows high sensitivity and selectivity in a dynamic response range from 5 fM to 5 nM with a detection limit as low as 1.7 fM (S/N = 3). In addition, a versatile colorimetric biosensor has been developed for detection of different miRNAs by only changing the miRNA-recognition domain of molecular beacon. Thus, this colorimetric biosensor may become a potential alternative tool for biomedical research and clinical molecular diagnostics.

Abstract:Antibiotics are compounds that have a particular mode of action upon the microorganism they are targeting. However, discovering and developing new antibiotics is a challenging and timely process. Antibiotic development process can take up to 10–15 years and over $1billion to develop a single new therapeutic product. Rapid screening tools to understand the mode of action of the new antimicrobial agent are considered one of the main bottle necks in the antimicrobial agent development process. Classical approaches require multifarious microbiological methods and they do not capture important biochemical and organism therapeutic-interaction mechanisms. This work aims to provide a rapid antibiotic-antimicrobial biochemical diagnostic tool to reduce the timeframes of therapeutic development, while also generating new biochemical insight into an antimicrobial-therapeutic screening assay in a complex matrix. The work evaluates the effect of antimicrobial action through "traditional" microbiological analysis techniques with a high-throughput rapid analysis method using UV-VIS spectroscopy and chemometrics. Bacteriostatic activity from tetracycline and bactericidal activity from amoxicillin were evaluated on a system using non-resistant Escherichia coli O157:H7 by confocal laser scanning microscopy (CLSM), scanning electron microscopy (SEM), and UV-VIS spectroscopy (high-throughput analysis). The data were analysed using principal component analysis (PCA) and support vector machine (SVM) classification. The rapid diagnostic technique could easily identify differences between bacteriostatic and bactericidal mechanisms and was considerably quicker than the "traditional" methods tested.

Abstract:Shigella and enterotoxigenic Escherichia coli (ETEC) are major bacterial pathogens of diarrheal disease that is the second leading cause of childhood mortality globally. Currently, it is well known that Shigella spp. and Escherichia coli are very closely related with many common characteristics. Evolutionarily speaking, Shigella spp. are positioned within the phylogenetic tree of E. coli. Therefore, discrimination of Shigella spp. from E. coli is very difficult. Many methods have been developed with the aim of differentiating the two species, which include but not limited to biochemical tests, nucleic acids amplification, and mass spectrometry, etc. However, these methods suffer from high false positive rates and complicated operation procedures, which requires the development of novel methods for accurate and rapid identification of Shigella spp. and E. coli. As a low-cost and non-invasive method, surface enhanced Raman spectroscopy (SERS) is currently under intensive study for its diagnostic potential in bacterial pathogens, which is worthy of further investigation for its application in bacterial discrimination. In this study, we worked on the lab-strain E. coli BL21(DE3) and four clinically-isolated Shigella species, that is, S. dysenteriae, S. boydii, S. flexneri, and S. sonnei, based on which SERS spectra were generated and characteristic peaks for Shigella spp. and E. coli were identified, revealing unique molecular components in the two bacterial groups. Further comparative analysis of machine learning algorithms showed that the Convolutional Neural Network (CNN) achieved the best performance and robustness in bacterial discrimination capacity. Taken together, this study confirmed that SERS paired with machine learning could achieve high accuracy in discriminating Shigella spp. from E. coli, which facilitated its application potential for diarrheal prevention and control in clinical settings.

Abstract:Wastewater-based epidemiology (WBE) is a powerful tool for monitoring community disease occurrence, but current methods for bacterial detection suffer from limited scalability, the need for a priori knowledge of the target organism, and the high degree of genetic similarity between different strains of the same species. Here, we show that surface-enhanced Raman spectroscopy (SERS) can be a scalable, label-free method for detection of bacteria in wastewater. We preferentially enhance Raman signal from bacteria in wastewater using positively-charged plasmonic gold nanorods (AuNRs) that electrostatically bind to the bacterial surface. Transmission cryoelectron microscopy (cryoEM) confirms that AuNRs bind selectively to bacteria in this wastewater matrix. We spike the bacterial species Staphylococcus epidermidis, Staphylococcus aureus, Serratia marcescens, and Escerichia coli and AuNRs into filter-sterilized wastewater, varying the AuNR concentration to achieve maximum signal across all pathogens. We then collect 540 spectra from each species, and train a machine learning (ML) model to identify bacterial species in wastewater. For bacterial concentrations of 10^9 cells/mL, we achieve an accuracy exceeding 85%. We also demonstrate that this system is effective at environmentally-realistic bacterial concentrations, with a limit of bacterial detection of 10^4 cells/mL. These results are a key first step toward a label-free, high-throughput platform for bacterial WBE.

Abstract:Detecting pathogenic bacteria and their phenotypes including microbial resistance is crucial for preventing infection, ensuring food safety, and promoting environmental protection. Raman spectroscopy offers rapid, seamless, and label-free identification, rendering it superior to gold-standard detection techniques such as culture-based assays and polymerase chain reactions. However, its practical adoption is hindered by issues related to weak signals, complex spectra, limited datasets, and a lack of adaptability for detection and characterization of bacterial pathogens. This review focuses on addressing these issues with recent Raman spectroscopy breakthroughs enabled by machine learning (ML), particularly deep learning methods. Given the regulatory requirements, consumer demand for safe food products, and growing awareness of risks with environmental pathogens, this study emphasizes addressing pathogen detection in clinical, food safety, and environmental settings. Here, we highlight the use of convolutional neural networks for analyzing complex clinical data and surface enhanced Raman spectroscopy for sensitizing early and rapid detection of pathogens and analyzing food safety and potential environmental risks. Deep learning methods can tackle issues with the lack of adequate Raman datasets and adaptability across diverse bacterial samples. We highlight pending issues and future research directions needed for accelerating real-world impacts of ML-enabled Raman diagnostics for rapid and accurate diagnosis and surveillance of pathogens across critical fields.

Abstract:Citizen scientist-based environmental monitoring and public education are becoming increasingly popular. However, current technologies for antibiotic-based novel contaminant identification are still restricted to laboratory sample collection and analysis due to detection methodologies and apparatus limitations. This study developed a time-resolved immunofluorescence-based simultaneous field-based assay for ciprofloxacin (CIP) and enrofloxacin (ENR) that matches test results to geographic locations. The assay helps the public understand the potential levels of antibiotic exposures in their environments and helps them take appropriate action to reduce risk. The assay was developed using smartphones and social software in addition to rapid testing. The method uses a portable, low-cost analytical kit with a smartphone app to build a field-based detection platform for the detection and analysis of ENR and CIP in water and aquatic products. The methodological evaluation was good, with detection limits of 0.4 ng/mL and 0.5 ng/g for ENR in water and fish, and quantification limits of 1.2 ng/mL and 1.4 ng/g, with recoveries of 89.0 %–101.0 % and 78.0 %–97.0 %. For CIP in water and fish, the limits of detection were 0.3 ng/mL and 0.4 ng/g, the limits of quantification were 0.9 ng/mL and 1.2 ng/g, and the recoveries were 75.0 %–91.0 % and 72.0 %–89.0 %, both with coefficients of variation <15 %. These limits were sufficient to prevent the two antibiotics from crossing over during simultaneous detection. The assay was validated using real samples to assess the effectiveness of the assay platform in field deployments, and the results were consistent with those obtained through liquid chromatography-tandem mass spectrometry (LC-MS) and enzyme-linked immunoassay (ELISA) techniques. In addition, the TRFIA assay process requires less time, uses more portable instruments, and is less complex than traditional methods. This study provides a new scientific, accurate, and rapid detection method for antibiotic detection by citizen scientists, helping scientists to obtain a wider range of data and providing more opportunities to solve scientific problems.

Abstract:UV‐Visible spectroscopy (UV‐Vis) is routinely used in microbiology as a tool to check the optical density (OD) pertaining to the growth stages of microbial cultures at the single wavelength of 600 nm, better known as the OD600. Typically, modern UV‐Visible spectrophotometers can scan in the region of approximately 200‐1000 nm in the electromagnetic spectrum, where users do not extend the use of the instrument's full capability in a laboratory. In this work, the full potential of UV‐Visible spectrophotometry (multi‐wavelength collection) was used to examine bacterial growth phases when treated with antibiotics showcasing the ability to understand the point of resistance when an antibiotic is introduced into the media and therefore understand the biochemical changes of the infectious pathogens. A multi‐plate reader demonstrated a high throughput experiment (96 samples) to understand the growth of Escherichia coli when varied concentrations of the antibiotic tetracycline was added into the well plates. Principal component analysis (PCA) and partial least squares discriminant analysis (PLS‐DA) were then used as the data mining techniques to interpret the UV‐Visible spectral data and generate machine learning (ML) 'proof of principle' for the UV‐Visible spectrophotometer plate reader. Results from this study showed that the PCA analysis provides an accurate yet simple visual classification and the recognition of E.coli samples belonging to each treatment. These data show significant advantages when compared to the traditional OD600 method where we can now understand biochemical changes in the system rather than a mere optical density measurement. Due to the unique experimental setup and procedure that involves indirect use of antibiotics, the same test could be used for obtaining practical information on the type, resistance, and dose of antibiotic necessary to establish the optimum diagnosis, treatment, and decontamination strategies for pathogenic and antibiotic resistant species.This article is protected by copyright. Machine learning surveillance of foodborne infectious diseases using wastewater microbiome, crowdsourced, and environmental data

Abstract:Clostridium perfringens (CP) is a common cause of foodborne infection, leading to significant human health risks and a high economic burden. Thus, effective CP disease surveillance is essential for preventive and therapeutic interventions; however, conventional practices often entail complex, resource-intensive, and costly procedures. This study introduced a data-driven machine learning (ML) modeling framework for CP-related disease surveillance. It leveraged an integrated dataset of municipal wastewater microbiome (e.g., CP abundance), crowdsourced (CP-related web search keywords), and environmental data. Various optimization strategies, including data integration, data normalization, model selection, and hyperparameter tuning, were implemented to improve the ML modeling performance, leading to enhanced predictions of CP cases over time. Explainable artificial intelligence methods identified CP abundance as the most reliable predictor of CP disease cases. Multi-omics subsequently revealed the presence of CP and its genotypes/toxinotypes in wastewater, validating the utility of microbiome-data-enabled ML surveillance for foodborne diseases. This ML-based framework thus exhibits significant potential for complementing and reinforcing existing disease surveillance systems.

Abstract:Drinking water is vital for human health and life, but detecting multiple contaminants in it is challenging. Traditional testing methods are both time-consuming and labor-intensive, lacking the ability to capture abrupt changes in water quality over brief intervals. This paper proposes a direct analysis and rapid detection method of three indicators of arsenic, cadmium, and selenium in complex drinking water systems by combining a novel long-path spectral imager with machine learning models. Our technique can obtain multiple parameters in about 1 s. The experiment involved setting up samples from various drinking water backgrounds and mixed groups, totaling 9360 injections. A raw visible light source ranging from 380 to 780 nm was utilized, uniformly dispersing light into the sample cell through a filter. The residual beam was captured by a high-definition camera, forming a distinctive spectrum. Three deep learning models—ResNet-50, SqueezeNet V1.1, and GoogLeNet Inception V1—were employed. Datasets were divided into training, validation, and test sets in a 6:2:2 ratio, and prediction performance across different datasets was assessed using the coefficient of determination and root mean square error. The experimental results show that a well-trained machine learning model can extract a lot of feature image information and quickly predict multi-dimensional drinking water indicators with almost no preprocessing. The model's prediction performance is stable under different background drinking water systems. The method is accurate, efficient, and real-time and can be widely used in actual water supply systems. This study can improve the efficiency of water quality monitoring and treatment in water supply systems, and the method's potential for environmental monitoring, food safety, industrial testing, and other fields can be further explored in the future.
