Abstract:Cells require coordinated control over gene expression when responding to environmental stimuli. Here we apply scATAC-seq and single-cell RNA sequencing (scRNA-seq) in resting and stimulated human blood cells. Collectively, we generate similar to 91,000 single-cell profiles, allowing us to probe the cis-regulatory landscape of the immunological response across cell types, stimuli, and time. Advancing tools to integrate multi- omics data, we develop functional inference of gene regulation (FigR), a framework to computationally pair scATAC-seq with scRNA-seq cells, connect distal cis-regulatory elements to genes, and infer gene-regulatory networks (GRNs) to identify candidate transcription factor (TF) regulators. Utilizing these paired multi- omics data, we define domains of regulatory chromatin (DORCs) of immune stimulation and find that cells alter chromatin accessibility and gene expression at timescales of minutes. Construction of the stimulation GRN elucidates TF activity at disease- associated DORCs. Overall, FigR enables elucidation of regulatory interactions across single-cell data, providing new opportunities to understand the function of cells within tissues.

Abstract:Highlights • dsCellNet is a cell-cell interactions inference method for developmental series RNA-seq data. • dsCellNet respectively predicts interactions according to protein localizations. • dsCellNet adds dynamic time warping to construct cell-cell communication. • dsCellNet uses fuzzy clustering to refine key time points and connections. Cell-cell interactions mediated by ligand-receptor complexes are critical to coordinating organismal development and functions. Majority of studies focus on the key time point, the mediator cell types or the critical genes during organismal development or diseases. However, most existing methods are specifically designed for stationary paired samples, there hasn't been a repository to deal with inferring cell-cell communications in developmental series RNA-seq data, which usually contains multiple developmental stages. Here we present a cell-cell interaction networks inference method and its application for developmental series RNA-seq data (termed dsCellNet) from the developing and aging brain. dsCellNet is implemented as an open-access R package on GitHub. It identifies interactions according to protein localizations and reinforces them via dynamic time warping within each time point and between adjacent time points, respectively. Then, fuzzy clustering of those interactions helps us refine key time points and connections. Compared to other published methods, our methods display high accuracy and high tolerance based on both simulated data and real data. Moreover, our methods can help identify the most active cell type and genes, which may provide a powerful tool to uncover the mechanisms underlying the organismal development and disease.

Abstract:Reverse engineering of genetic regulatory networks from time series microarray data are investigated. We propose a dynamic Bayesian networks (DBNs) modeling and a full Bayesian learning scheme. The proposed DBN directly models the continuous expression levels and also is associated with parameters that indicate the degree as well as the type of regulations. To learn the network from data, we proposed a reversible jump Markov chain Monte Carlo (RJMCMC) algorithm. The RJMCMC algorithm can provide not only more accurate inference results than the deterministic alternative algorithms but also an estimate of the a posteriori probabilities (APPs) of the network topology. The estimated APPs provide useful information on the confidence of the inferred results and can also be used for efficient Bayesian data integration. The proposed approach is tested on yeast cell cycle microarray data and the results are compared with the KEGG pathway map.

Abstract:Recent single-cell RNA-sequencing studies have suggested that cells follow continuous transcriptomic trajectories in an asynchronous fashion during development. However, observations of cell flux along trajectories are confounded with population size effects in snapshot experiments and are therefore hard to interpret. In particular, changes in proliferation and death rates can be mistaken for cell flux. Here we present pseudodynamics, a mathematical framework that reconciles population dynamics with the concepts underlying developmental trajectories inferred from time-series single-cell data. Pseudodynamics models population distribution shifts across trajectories to quantify selection pressure, population expansion, and developmental potentials. Applying this model to time-resolved single-cell RNA-sequencing of T-cell and pancreatic beta cell maturation, we characterize proliferation and apoptosis rates and identify key developmental checkpoints, data inaccessible to existing approaches.
Inference of Spatiotemporal Effects on Cellular State Transitions from Time-Lapse Microscopy

Abstract:BACKGROUND:Time-lapse microscopy allows to monitor cell state transitions in a spatiotemporal context. Combined with single cell tracking and appropriate cell state markers, transition events can be observed within the genealogical relationship of a proliferating population. However, to infer the correlations between the spatiotemporal context and cell state transitions, statistical analysis with an appropriately large number of samples is required.RESULTS:Here, we present a method to infer spatiotemporal features predictive of the state transition events observed in time-lapse microscopy data. We first formulate a generative model, simulate different scenarios, such as time-dependent or local cell density-dependent transitions, and illustrate how to estimate univariate transition rates. Second, we formulate the problem in a machine-learning language using regularized linear models. This allows for a multivariate analysis and to disentangle indirect dependencies via feature selection. We find that our method can accurately recover the relevant features and reconstruct the underlying interaction kernels if a critical number of samples is available. Finally, we explicitly use the tree structure of the data to validate if the estimated model is sufficient to explain correlated transition events of sister cells.CONCLUSIONS:Using synthetic cellular genealogies, we prove that our method is able to correctly identify features predictive of state transitions and we moreover validate the chosen model. Our approach allows to estimate the number of cellular genealogies required for the proposed spatiotemporal statistical analysis, and we thus provide an important tool for the experimental design of challenging single cell time-lapse microscopy assays.

Abstract:MOTIVATION: High-dimensional single-cell snapshot data are becoming widespread in the systems biology community, as a mean to understand biological processes at the cellular level. However, as temporal information is lost with such data, mathematical models have been limited to capture only static features of the underlying cellular mechanisms.RESULTS: Here, we present a modular framework which allows to recover the temporal behaviour from single-cell snapshot data and reverse engineer the dynamics of gene expression. The framework combines a dimensionality reduction method with a cell time-ordering algorithm to generate pseudo time-series observations. These are in turn used to learn transcriptional ODE models and do model selection on structural network features. Abstract:The proliferation of single-cell multimodal sequencing technologies has enabled us to understand cellular heterogeneity with multiple views, providing novel and actionable biological insights into the disease-driving mechanisms. Here, we propose a comprehensive end-to-end single-cell multimodal analysis framework named Deep Parametric Inference (DPI). DPI transforms single-cell multimodal data into a multimodal parameter space by inferring individual modal parameters. Analysis of cord blood mononuclear cells (CBMC) reveals that the multimodal parameter space can characterize the heterogeneity of cells more comprehensively than individual modalities. Furthermore, comparisons with the state-of-the-art methods on multiple datasets show that DPI has superior performance. Additionally, DPI can reference and query cell types without batch effects. As a result, DPI can successfully analyze the progression of COVID-19 disease in peripheral blood mononuclear cells (PBMC). Notably, we further propose a cell state vector field and analyze the transformation pattern of bone marrow cells (BMC) states. In conclusion, DPI is a powerful single-cell multimodal analysis framework that can provide new biological insights into biomedical researchers. Abstract:Cellular communication through biochemical signaling is fundamental to every biological activity. Investigating cell signaling diffusions across cell types can further help understand biological mechanisms. In recent years, this has become an important research topic as single-cell sequencing technologies have matured. However, cell signaling activities are spatially constrained, and single-cell data cannot provide spatial information for each cell. This issue may cause a high false discovery rate, and using spatially resolved transcriptomics data is necessary. On the other hand, as far as we know, most existing methods focus on providing an ad hoc measurement to estimate intercellular communication instead of relying on a statistical model. It is undeniable that descriptive statistics are straightforward and accessible, but a suitable statistical model can provide more accurate and reliable inference. In this way, we propose a generalized linear regression model to infer cellular communications from spatially resolved transcriptomics data, especially spot-based data. Our BAyesian Tweedie modeling of COMmunications (BATCOM) method estimates the communication scores between cell types with the consideration of their corresponding distances. Due to the properties of the regression model, BATCOM naturally provides the direction of the communication between cell types and the interaction of ligands and receptors that other approaches cannot offer. We conduct simulation studies to assess the performance under different scenarios. We also employ BATCOM in a real-data application and compare it with other existing algorithms. In summary, our innovative model can fill gaps in the inference of cell–cell communication and provide a robust and straightforward result.

Biologically Informed Deep Learning to Infer Gene Program Activity in Single Cells

Abstract:The increasing availability of large-scale single-cell datasets has enabled the detailed description of cell states across multiple biological conditions and perturbations. In parallel, recent advances in unsupervised machine learning, particularly in transfer learning, have enabled fast and scalable mapping of these new single-cell datasets onto reference atlases. The resulting large-scale machine learning models however often have millions of parameters, rendering interpretation of the newly mapped datasets challenging. Here, we propose expiMap, a deep learning model that enables interpretable reference mapping using biologically understandable entities, such as curated sets of genes and gene programs. The key concept is the substitution of the uninterpretable nodes in an autoencoder’s bottleneck by labeled nodes mapping to interpretable lists of genes, such as gene ontologies, biological pathways, or curated gene sets, for which activities are learned as constraints during reconstruction. This is enabled by the incorporation of predefined gene programs into the reference model, and at the same time allowing the model to learn de novo new programs and refine existing programs during reference mapping. We show that the model retains similar integration performance as existing methods while providing a biologically interpretable framework for understanding cellular behavior. We demonstrate the capabilities of expiMap by applying it to 15 datasets encompassing five different tissues and species. The interpretable nature of the mapping revealed unreported associations between interferon signaling via the RIG-I/MDA5 and GPCRs pathways, with differential behavior in CD8+ T cells and CD14+ monocytes in severe COVID-19, as well as the role of annexins in the cellular communications between lymphoid and myeloid compartments for explaining patient response to the applied drugs. Finally, expiMap enabled the direct comparison of a diverse set of pancreatic beta cells from multiple studies where we observed a strong, previously unreported correlation between the unfolded protein response and asparagine N-linked glycosylation. Altogether, expiMap enables the interpretable mapping of single cell transcriptome data sets across cohorts, disease states and other perturbations. ### Competing Interest Statement Fabian J. Abstract:Cell-cell communication (CCC) is essential to how life forms and functions. However, accurate, high-throughput mapping of how expression of all genes in one cell affects expression of all genes in another cell is made possible only recently, through the introduction of spatially resolved transcriptomics technologies (SRTs), especially those that achieve single cell resolution. However, significant challenges remain to analyze such highly complex data properly. Here, we introduce a Bayesian multi-instance learning framework, spacia, to detect CCCs from data generated by SRTs, by uniquely exploiting their spatial modality. We highlight spacia’s power to overcome fundamental limitations of popular analytical tools for inference of CCCs, including losing single-cell resolution, limited to ligand-receptor relationships and prior interaction databases, high false positive rates, and most importantly the lack of consideration of the multiple-sender-to-one-receiver paradigm. We evaluated the fitness of spacia for all three commercialized single cell resolution ST technologies: MERSCOPE/Vizgen, CosMx/Nanostring, and Xenium/10X. Spacia unveiled how endothelial cells, fibroblasts and B cells in the tumor microenvironment contribute to Epithelial-Mesenchymal Transition and lineage plasticity in prostate cancer cells. We deployed spacia in a set of pan-cancer datasets and showed that B cells also participate in / signaling in tumors. We demonstrated that a CD8 T cell/ effectiveness signature derived from spacia analyses is associated with patient survival and response to immune checkpoint inhibitor treatments in 3,354 patients. We revealed differential spatial interaction patterns between γδ T cells and liver hepatocytes in healthy and cancerous contexts. Overall, spacia represents a notable step in advancing quantitative theories of cellular communications.

Abstract:Abstract Motivation Cell-cell interactions (CCIs) play critical roles in many biological processes such as cellular differentiation, tissue homeostasis and immune response. With the rapid development of high throughput single-cell RNA sequencing (scRNA-seq) technologies, it is of high importance to identify CCIs from the ever-increasing scRNA-seq data. However, limited by the algorithmic constraints, current computational methods based on statistical strategies ignore some key latent information contained in scRNA-seq data with high sparsity and heterogeneity. Results Here, we developed a deep learning framework named DeepCCI to identify meaningful CCIs from scRNA-seq data. Applications of DeepCCI to a wide range of publicly available datasets from diverse technologies and platforms demonstrate its ability to predict significant CCIs accurately and effectively. Powered by the flexible and easy-to-use software, DeepCCI can provide the one-stop solution to discover meaningful intercellular interactions and build CCI networks from scRNA-seq data. Abstract:Abstract Single-cell RNA sequencing is instrumental to unravel the cellular and transcriptomic heterogeneity of T and B cells in health and disease. Recent technological advances add additional layers of information allowing researchers to simultaneously explore the transcriptomic, surface protein and immune receptor diversity during adaptive immune responses. The increasing data complexicity poses a burden on the workload for bioinformaticians, who are often not familiar with the specificities and biology of immune receptor profiling. The wet-lab modalities and sequencing capabilities currently have outpaced bioinformatics solutions, which forms an ever-increasing barrier for many biologists to analyze their datasets. Here, we present DALI (Diversity AnaLysis Interface), a software package to identify and analyze T cell and B cell receptor diversity in high-throughput single-cell sequencing data. DALI aims to support bioinformaticians with a functional toolbox, allowing seamless integration of multimodel scRNAseq and immune receptor profiling data. The R-based package builds further on workflows using the Seurat package and other existing tools for BCR/TCR analyses. In addition, DALI is designed to engage immunologists having limited coding experience with their data, using a browser-based interactive graphical user interface. The implementation of DALI can effectively lead to a two-way communication between wet-lab scientists and bioinformaticians to advance the analysis of complex datasets.
In Silico Synchronization of Cellular Populations Through Expression Data Deconvolution

Abstract:Cellular populations are typically heterogenous collections of cells at different points in their respective cell cycles, each with a cell cycle time that varies from individual to individual. As a result, true single-cell behavior, particularly that which is cell-cycle--dependent, is often obscured in population-level (averaged) measurements. We have developed a simple deconvolution method that can be used to remove the effects of asynchronous variability from population-level time-series data. In this paper, we summarize some recent progress in the development and application of our approach, and provide technical updates that result in increased biological fidelity. We also explore several preliminary validation results and discuss several ongoing applications that highlight the method's usefulness for estimating parameters in differential equation models of single-cell gene regulation.

Abstract:In the single-cell and spatial omics field, computational challenges include method benchmarking, data interpretation, and in silico data generation. To address these challenges, we propose an all-in-one statistical simulator, scDesign3, to generate realistic single-cell and spatial omics data, including various cell states, experimental designs, and feature modalities, by learning interpretable parameters from real datasets. Furthermore, using a unified probabilistic model for single-cell and spatial omics data, scDesgin3 can infer biologically meaningful parameters, assess the quality of cell clusters and trajectories, and generate in silico negative and positive controls for benchmarking computational tools.
Sequential design of single-cell experiments to identify discrete stochastic models for gene expression

Abstract:Control of gene regulation requires quantitatively accurate predictions of heterogeneous cellular responses. When inferred from single-cell experiments, discrete stochastic models can enable such predictions, but such experiments are highly adjustable, allowing for almost infinitely many potential designs (e.g., at different induction levels, for different measurement times, or considering different observed biological species). Not all experiments are equally informative, experiments are time-consuming or expensive to perform, and research begins with limited prior information with which to construct models. To address these concerns, we developed a sequential experiment design strategy that starts with simple preliminary experiments and then integrates chemical master equations to compute the likelihood of single-cell data, a Bayesian inference procedure to sample posterior parameter distributions, and a finite state projection based Fisher information matrix to estimate the expected information for different designs for subsequent experiments. Using simulated then real single-cell data, we determined practical working principles to reduce the overall number of experiments needed to achieve predictive, quantitative understanding of single-cell responses.

Bayesian clustering of replicated time-course gene expression data with weak signals

Abstract:To identify novel dynamic patterns of gene expression, we develop a statistical method to cluster noisy measurements of gene expression collected from multiple replicates at multiple time points, with an unknown number of clusters. We propose a random-effects mixture model coupled with a Dirichlet-process prior for clustering. The mixture model formulation allows for probabilistic cluster assignments. The random-effects formulation allows for attributing the total variability in the data to the sources that are consistent with the experimental design, particularly when the noise level is high and the temporal dependence is not strong. The Dirichlet-process prior induces a prior distribution on partitions and helps to estimate the number of clusters (or mixture components) from the data. We further tackle two challenges associated with Dirichlet-process prior-based methods. One is efficient sampling. We develop a novel Metropolis-Hastings Markov Chain Monte Carlo (MCMC) procedure to sample the partitions. The other is efficient use of the MCMC samples in forming clusters. We propose a two-step procedure for posterior inference, which involves resampling and relabeling, to estimate the posterior allocation probability matrix. This matrix can be directly used in cluster assignments, while describing the uncertainty in clustering. We demonstrate the effectiveness of our model and sampling procedure through simulated data. Applying our method to a real data set collected from Drosophila adult muscle cells after five-minute Notch activation, we identify 14 clusters of different transcriptional responses among 163 differentially expressed genes, which provides novel insights into underlying transcriptional mechanisms in the Notch signaling pathway. The algorithm developed here is implemented in the R package DIRECT, available on CRAN.

Abstract:Single cell responses are shaped by the geometry of signaling kinetic trajectories carved in a multidimensional space spanned by signaling protein abundances. It is however challenging to assay large number (>3) of signaling species in live-cell imaging which makes it difficult to probe single cell signaling kinetic trajectories in large dimensions. Flow and mass cytometry techniques can measure a large number (4 - >40) of signaling species but are unable to track single cells. Thus cytometry experiments provide detailed time stamped snapshots of single cell signaling kinetics. Is it possible to use the time stamped cytometry data to reconstruct single cell signaling trajectories? Borrowing concepts of conserved and slow variables from non-equilibrium statistical physics we develop an approach to reconstruct signaling trajectories using snapshot data by creating new variables that remain invariant or vary slowly during the signaling kinetics. We apply this approach to reconstruct trajectories using snapshot data obtained from in silico simulations and live-cell imaging measurements. The use of invariants and slow variables to reconstruct trajectories provides a radically different way to track object using snapshot data. Abstract:Recent advances in single cell RNA sequencing (scRNA-seq) empower insights into cell-cell crosstalk within specific tissues. However, customizable data analysis tools that decipher intercellular communication from gene expression in association with biological functions are lacking. The authors have developed InterCellDB, a platform that allows a user-defined analysis of intercellular communication using scRNA-seq datasets in combination with protein annotation information, including cellular localization and functional classification, and protein interaction properties. The application of InterCellDB in tumor microenvironment research is exemplified using two independent scRNA-seq datasets from human and mouse and it is demonstrated that InterCellDB-inferred cell-cell interactions and ligand-receptor pairs are experimentally valid.
Decipher: A computational pipeline to extract context-specific mechanistic insights from single-cell profiles

Abstract:The advent of single-cell profiling technologies has revolutionized our understanding of the cellular and molecular states that underpin disease states and response to therapies. However, current computational tools cannot recover both known and novel mechanistic insights at distinct layers of biological regulation in an unbiased manner. Here, we present , a novel computational pipeline that builds integrated cell signalling networks from single-cell profiles in a context-specific, data-driven manner and identifies the key cellular and molecular events that drive disease. We benchmarked against existing tools and found it could recover known, experimentally determined cytokine signalling pathways with high accuracy, whilst maintaining the flexibility to detect novel pathways and context-specific effects. Notably, reports a manageable set of interactions that can be aggregated into global cell-to-cell signalling maps that are interpretable. In addition, we utilised to unveil the cellular and molecular mechanisms driving a novel population of inflammatory monocytes enriched with interferon stimulated genes that is markedly increased in frequency following secondary immunization with the Pfizer-BioNTech COVID-19 mRNA vaccine. Taken together, our findings demonstrate that can decode signalling pathways and report on ligand-receptor mediated transcription factor – target gene networks that underlie processes in homeostasis and disease, as well as cellular responses to therapies. We present as an invaluable new tool for the discovery of novel therapeutic targets and the development of new medicines.

Bayesian Inference of Phenotypic Plasticity of Cancer Cells Based on Dynamic Model for Temporal Cell Proportion Data

Abstract:Mounting evidence underscores the prevalent hierarchical organization of cancer tissues. At the foundation of this hierarchy reside cancer stem cells, a subset of cells endowed with the pivotal role of engendering the entire cancer tissue through cell differentiation. In recent times, substantial attention has been directed towards the phenomenon of cancer cell plasticity, where the dynamic interconversion between cancer stem cells and non-stem cancer cells has garnered significant interest. Since the task of detecting cancer cell plasticity from empirical data remains a formidable challenge, we propose a Bayesian statistical framework designed to infer phenotypic plasticity within cancer cells, utilizing temporal data on cancer stem cell proportions. Our approach is grounded in a stochastic model, adept at capturing the dynamic behaviors of cells. Leveraging Bayesian analysis, we explore the moment equation governing cancer stem cell proportions, derived from the Kolmogorov forward equation of our stochastic model. With improved Euler method for ordinary differential equations, a new statistical method for parameter estimation in nonlinear ordinary differential equations models is developed, which also provides novel ideas for the study of compositional data. Extensive simulations robustly validate the efficacy of our proposed method. To further corroborate our findings, we apply our approach to analyze published data from SW620 colon cancer cell lines. Our results harmonize with \emph{in situ} experiments, thereby reinforcing the utility of our method in discerning and quantifying phenotypic plasticity within cancer cells.
