Abstract:Domain shift happens in cross-domain scenarios commonly because of the wide gaps between different domains: when applying a deep learning model well-trained in one domain to another target domain, the model usually performs poorly. To tackle this problem, unsupervised domain adaptation (UDA) techniques are proposed to bridge the gap between different domains, for the purpose of improving model performance without annotation in the target domain. Particularly, UDA has a great value for multimodal medical image analysis, where annotation difficulty is a practical concern. However, most existing UDA methods can only achieve satisfactory improvements in one adaptation direction (e.g., MRI to CT), but often perform poorly in the other (CT to MRI), limiting their practical usage. In this paper, we propose a bidirectional UDA (BiUDA) framework based on disentangled representation learning for equally competent two-way UDA performances. This framework employs a unified domain-aware pattern encoder which not only can adaptively encode images in different domains through a domain controller, but also improve model efficiency by eliminating redundant parameters. Furthermore, to avoid distortion of contents and patterns of input images during the adaptation process, a content-pattern consistency loss is introduced. Additionally, for better UDA segmentation performance, a label consistency strategy is proposed to provide extra supervision by recomposing target-domain-styled images and corresponding source-domain annotations. Comparison experiments and ablation studies conducted on two public datasets demonstrate the superiority of our BiUDA framework to current state-of-the-art UDA methods and the effectiveness of its novel designs. By successfully addressing two-way adaptations, our BiUDA framework offers a flexible solution of UDA techniques to the real-world scenario.
Towards collaborative appearance and semantic adaptation for medical image segmentation

Abstract:This paper proposes a new unsupervised domain adaptation framework, named as Collaborative Appearance and Semantic Adaptation (CASA), for addressing the medical domain mismatch problem. Domain adaptation techniques have become one of the hot topics, especially when applying the established deep neural network into new domains in the medical analysis, i.e., semantic segmentation of medical lesions. To achieve unsupervised domain adaptation, our designed CASA framework could preserve synergistic fusion of adaptation knowledge from the perspectives of appearance and semantic. To be specific, we transform the appearance of medical lesions across domains via a Characterization Transfer Module (CTM), which can mitigate the appearance divergence of medical lesions across domains. Meanwhile, a Representation Transfer Module (RTM) is proposed via incorporating with a conditional generative adversarial network, which could transform features of source lesions to target-like feature, and further narrow the domain-wise distribution gap of underlying semantic knowledge. To the end, a challenging application of medical image segmentation is used to extensively validate the effectiveness of our proposed CASA framework. Various experiment results show its superior performance by a significant margin when comparing to the state-of-the-art domain adaptation methods.

Abstract:Cross-modality adaptation is challenging due to the internal domain discrepancy in appearance and representation. When the trained model of source domain is transferred to the target domain, the domain shift will reduce accuracy. Meanwhile, unsupervised domain adaptation has the potential to recover this degradation among medical images of different modalities, so it is of clinical significance and meaningful in bioinformatics. However, previous related works usually try to align domains in a single direction or two directions, failing to take advantage of the complementary relationship between different directions and alignment tasks. In this paper, we propose the Tri-directional learning framework to solve domain shift in the task of medical image semantic segmentation. The proposed framework is able to synergize image style transformation, mask segmentation and edge segmentation. The above three tasks are mutually boosted through complementary training in each iteration. In this way, our method performs cross-modality medical images semantic segmentation from labeled source domain (MRI) to unlabeled target domain (CT). The experimental results demonstrate the effectiveness of the proposed method. For the task of cardiac structure segmentation from cross-modality medical images, our proposed framework achieves state-of-the-art performance. A multi-task unsupervised domain adaptation network for medical image segmentation

Abstract:Domain adaptation has aroused heated interest in medical image analysis due to the universality of cross-modality data, e.g., CT and MRI. Among that, unsupervised domain adaptation has become increasingly important because of the lack of high-quality manual annotations. Deep learning methods have demonstrated the state-of-the-art performance on the above tasks, especially the adversarial learning methods such as Synergistic Image and Feature Alignment (SIFA) network. Based on the elegant benchmark SIFA, this paper presents an improved unsupervised domain adaptation method by introducing a multi-task branch for target image reconstruction. The network is implicitly improved to learn domain-invariant features via the image-level alignment in image reconstruction space. We achieve 82.8 Dice and 4.7 ASD on the 2017 Multi-Modality Whole Heart Segmentation Challenge dataset, demonstrating that our method is effective in improving segmentation performance on unlabeled target images.

Abstract:Unsupervised domain adaptation(UDA) aims to mitigate the performance drop of models tested on the target domain, due to the domain shift from the target to sources. Most UDA segmentation methods focus on the scenario of solely single source domain. However, in practical situations data with gold standard could be available from multiple sources (domains), and the multi-source training data could provide more information for knowledge transfer. How to utilize them to achieve better domain adaptation yet remains to be further explored. This work investigates multi-source UDA and proposes a new framework for medical image segmentation. Firstly, we employ a multi-level adversarial learning scheme to adapt features at different levels between each of the source domains and the target, to improve the segmentation performance. Then, we propose a multi-model consistency loss to transfer the learned multi-source knowledge to the target domain simultaneously. Finally, we validated the proposed framework on two applications, i.e., multi-modality cardiac segmentation and cross-modality liver segmentation. The results showed our method delivered promising performance and compared favorably to state-of-the-art approaches.
Structure-Aware Stylized Image Synthesis for Robust Medical Image Segmentation

Abstract:Accurate medical image segmentation is essential for effective diagnosis and treatment planning but is often challenged by domain shifts caused by variations in imaging devices, acquisition conditions, and patient-specific attributes. Traditional domain generalization methods typically require inclusion of parts of the test domain within the training set, which is not always feasible in clinical settings with limited diverse data. Additionally, although diffusion models have demonstrated strong capabilities in image generation and style transfer, they often fail to preserve the critical structural information necessary for precise medical analysis. To address these issues, we propose a novel medical image segmentation method that combines diffusion models and Structure-Preserving Network for structure-aware one-shot image stylization. Our approach effectively mitigates domain shifts by transforming images from various sources into a consistent style while maintaining the location, size, and shape of lesions. This ensures robust and accurate segmentation even when the target domain is absent from the training data. Experimental evaluations on colonoscopy polyp segmentation and skin lesion segmentation datasets show that our method enhances the robustness and accuracy of segmentation models, achieving superior performance metrics compared to baseline models without style transfer. This structure-aware stylization framework offers a practical solution for improving medical image segmentation across diverse domains, facilitating more reliable clinical diagnoses.

Abstract:Due to the intrinsic domain shift among different modalities, it is nontrivial to directly apply a well-trained model into other cross-modality medical images. Unsupervised domain adaptation (UDA) has the potential to reduce such domain shift. However, existing UDA methods try to align domains in either image level or in feature level, failing to consider the unified relationship between cross-modality images and their corresponding features. In this paper, we propose a novel UDA framework for domain adaptive medical image segmentation. The proposed framework synergizes both pixel space and entropy space for domain alignment. Specifically, in the pixel space, we introduce the attention mechanism into CycleGAN, and enhance the semantic and geometric consistency of the target organs during the image style transformation. In entropy space, we utilize entropy minimization principle to force consistent image segmentation between well-annotated source domain and non-annotated target domain. The aligned ensemble of two representation spaces enables a well-trained segmentation model to effectively transfer from source domain to target domain. The experimental results demonstrate the effectiveness of the proposed method. For the task of multi-organs segmentation from cross-modality medical images, our proposed framework achieves state-of-the-art performance, with some specific metric even superior to those of supervised methods. Rethinking Disentanglement in Unsupervised Domain Adaptation for Medical Image Segmentation

Abstract:Domain adaptation has become an important topic because the trained neural networks from the source domain generally perform poorly in the target domain due to domain shifts, especially for medical image analysis. Previous DA methods mainly focus on disentangling domain features. However, it is based on feature independence, which often can not be guaranteed in reality. In this work, we present a new DA approach called Dimension-based Disentangled Dilated Domain Adaptation (D4A) to disentangle the storage locations between the features to tackle the problem of domain shift for medical image segmentation tasks without the annotations of the target domain. We use Adaptive Instance Normalization (AdaIN) to encourage the content information to be stored in the spatial dimension, and the style information to be stored in the channel dimension. In addition, we apply dilated convolution to preserve anatomical information avoiding the loss of information due to downsampling. We validate the proposed method for cross-modality medical image segmentation tasks on two public datasets, and the comparison experiments and ablation studies demonstrate the effectiveness of our method, which outperforms the state-of-the-art methods.
Learning Site-specific Styles for Multi-institutional Unsupervised Cross-modality Domain Adaptation

Abstract:Unsupervised cross-modality domain adaptation is a challenging task in medical image analysis, and it becomes more challenging when source and target domain data are collected from multiple institutions. In this paper, we present our solution to tackle the multi-institutional unsupervised domain adaptation for the crossMoDA 2023 challenge. First, we perform unpaired image translation to translate the source domain images to the target domain, where we design a dynamic network to generate synthetic target domain images with controllable, site-specific styles. Afterwards, we train a segmentation model using the synthetic images and further reduce the domain gap by self-training. Our solution achieved the 1st place during both the validation and testing phases of the challenge. Abstract:An organ segmentation method that can generalize to unseen contrasts and scanner settings can significantly reduce the need for retraining of deep learning models. Domain Generalization (DG) aims to achieve this goal. However, most DG methods for segmentation require training data from multiple domains during training. We propose a novel adversarial domain generalization method for organ segmentation trained on data from a \emph{single} domain. We synthesize the new domains via learning an adversarial domain synthesizer (ADS) and presume that the synthetic domains cover a large enough area of plausible distributions so that unseen domains can be interpolated from synthetic domains. We propose a mutual information regularizer to enforce the semantic consistency between images from the synthetic domains, which can be estimated by patch-level contrastive learning. We evaluate our method for various organ segmentation for unseen modalities, scanning protocols, and scanner sites.

Abstract:Unsupervised domain adaptation (UDA) methods have shown their promising performance in the cross-modality medical image segmentation tasks. These typical methods usually utilize a translation network to transform images from the source domain to target domain or train the pixel-level classifier merely using translated source images and original target images. However, when there exists a large domain shift between source and target domains, we argue that this asymmetric structure, to some extent, could not fully eliminate the domain gap. In this paper, we present a novel deep symmetric architecture of UDA for medical image segmentation, which consists of a segmentation sub-network, and two symmetric source and target domain translation sub-networks. To be specific, based on two translation sub-networks, we introduce a bidirectional alignment scheme via a shared encoder and two private decoders to simultaneously align features 1) from source to target domain and 2) from target to source domain, which is able to effectively mitigate the discrepancy between domains. Furthermore, for the segmentation sub-network, we train a pixel-level classifier using not only original target images and translated source images, but also original source images and translated target images, which could sufficiently leverage the semantic information from the images with different styles. Extensive experiments demonstrate that our method has remarkable advantages compared to the state-of-the-art methods in three segmentation tasks, such as cross-modality cardiac, BraTS, and abdominal multi-organ segmentation.

Abstract:Generalization to previously unseen images with potential domain shifts is essential for clinically applicable medical image segmentation. Disentangling domain-specific and domain-invariant features is key for Domain Generalization (DG). However, existing DG methods struggle to achieve effective disentanglement. To address this problem, we propose an efficient framework called Contrastive Domain Disentanglement and Style Augmentation (CDDSA) for generalizable medical image segmentation. First, a disentangle network decomposes the image into domain-invariant anatomical representation and domain-specific style code, where the former is sent for further segmentation that is not affected by domain shift, and the disentanglement is regularized by a decoder that combines the anatomical representation and style code to reconstruct the original image. Second, to achieve better disentanglement, a contrastive loss is proposed to encourage the style codes from the same domain and different domains to be compact and divergent, respectively. Finally, to further improve generalizability, we propose a style augmentation strategy to synthesize images with various unseen styles in real time while maintaining anatomical information. Comprehensive experiments on a public multi-site fundus image dataset and an in-house multi-site Nasopharyngeal Carcinoma Magnetic Resonance Image (NPC-MRI) dataset show that the proposed CDDSA achieved remarkable generalizability across different domains, and it outperformed several state-of-the-art methods in generalizable segmentation. Style Adaptation for Domain-adaptive Semantic Segmentation

Abstract:Unsupervised Domain Adaptation (UDA) refers to the method that utilizes annotated source domain data and unlabeled target domain data to train a model capable of generalizing to the target domain data. Domain discrepancy leads to a significant decrease in the performance of general network models trained on the source domain data when applied to the target domain. We introduce a straightforward approach to mitigate the domain discrepancy, which necessitates no additional parameter calculations and seamlessly integrates with self-training-based UDA methods. Through the transfer of the target domain style to the source domain in the latent feature space, the model is trained to prioritize the target domain style during the decision-making process. We tackle the problem at both the image-level and shallow feature map level by transferring the style information from the target domain to the source domain data. As a result, we obtain a model that exhibits superior performance on the target domain. Our method yields remarkable enhancements in the state-of-the-art performance for synthetic-to-real UDA tasks. For example, our proposed method attains a noteworthy UDA performance of 76.93 mIoU on the GTA->Cityscapes dataset, representing a notable improvement of +1.03 percentage points over the previous state-of-the-art results.

Abstract:Medical image analysis techniques have been employed in diagnosing and screening clinical diseases. However, both poor medical image quality and illumination style inconsistency increase uncertainty in clinical decision-making, potentially resulting in clinician misdiagnosis. The majority of current image enhancement methods primarily concentrate on enhancing medical image quality by leveraging high-quality reference images, which are challenging to collect in clinical applications. In this study, we address image quality enhancement within a fully self-supervised learning setting, wherein neither high-quality images nor paired images are required. To achieve this goal, we investigate the potential of self-supervised learning combined with domain adaptation to enhance the quality of medical images without the guidance of high-quality medical images. We design a Domain Adaptation Self-supervised Quality Enhancement framework, called DASQE. More specifically, we establish multiple domains at the patch level through a designed rule-based quality assessment scheme and style clustering. To achieve image quality enhancement and maintain style consistency, we formulate the image quality enhancement as a collaborative self-supervised domain adaptation task for disentangling the low-quality factors, medical image content, and illumination style characteristics by exploring intrinsic supervision in the low-quality medical images. Finally, we perform extensive experiments on six benchmark datasets of medical images, and the experimental results demonstrate that DASQE attains state-of-the-art performance. Furthermore, we explore the impact of the proposed method on various clinical tasks, such as retinal fundus vessel/lesion segmentation, nerve fiber segmentation, polyp segmentation, skin lesion segmentation, and disease classification. The results demonstrate that DASQE is advantageous for diverse downstream image analysis tasks.

SL: Stable Learning in Source-Free Domain Adaption for Medical Image Segmentation

Abstract:Deep learning techniques for medical image analysis usually suffer from the domain shift between source and target data. Most existing works focus on unsupervised domain adaptation (UDA). However, in practical applications, privacy issues are much more severe. For example, the data of different hospitals have domain shifts due to equipment problems, and data of the two domains cannot be available simultaneously because of privacy. In this challenge defined as Source-Free UDA, the previous UDA medical methods are limited. Although a variety of medical source-free unsupervised domain adaption (MSFUDA) methods have been proposed, we found they fall into an over-fitting dilemma called "longer training, worse performance." Therefore, we propose the Stable Learning (SL) strategy to address the dilemma. SL is a scalable method and can be integrated with other research, which consists of Weight Consolidation and Entropy Increase. First, we apply Weight Consolidation to retain domain-invariant knowledge and then we design Entropy Increase to avoid over-learning. Comparative experiments prove the effectiveness of SL. We also have done extensive ablation experiments. Besides, We will release codes including a variety of MSFUDA methods.

Abstract:We consider the problem of volumetric (3D) unsupervised domain adaptation (UDA) in cross-modality medical image segmentation, aiming to perform segmentation on the unannotated target domain (e.g. MRI) with the help of labeled source domain (e.g. CT). Previous UDA methods in medical image analysis usually suffer from two challenges: 1) they focus on processing and analyzing data at 2D level only, thus missing semantic information from the depth level; 2) one-to-one mapping is adopted during the style-transfer process, leading to insufficient alignment in the target domain. Different from the existing methods, in our work, we conduct a first of its kind investigation on multi-style image translation for complete image alignment to alleviate the domain shift problem, and also introduce 3D segmentation in domain adaptation tasks to maintain semantic consistency at the depth level. In particular, we develop an unsupervised domain adaptation framework incorporating a novel quartet self-attention module to efficiently enhance relationships between widely separated features in spatial regions on a higher dimension, leading to a substantial improvement in segmentation accuracy in the unlabeled target domain. In two challenging cross-modality tasks, specifically brain structures and multi-organ abdominal segmentation, our model is shown to outperform current state-of-the-art methods by a significant margin, demonstrating its potential as a benchmark resource for the biomedical and health informatics research community.

Reducing Domain Gap in Frequency and Spatial domain for Cross-modality Domain Adaptation on Medical Image Segmentation

Abstract:Unsupervised domain adaptation (UDA) aims to learn a model trained on source domain and performs well on unlabeled target domain. In medical image segmentation field, most existing UDA methods depend on adversarial learning to address the domain gap between different image modalities, which is ineffective due to its complicated training process. In this paper, we propose a simple yet effective UDA method based on frequency and spatial domain transfer uner multi-teacher distillation framework. In the frequency domain, we first introduce non-subsampled contourlet transform for identifying domain-invariant and domain-variant frequency components (DIFs and DVFs), and then keep the DIFs unchanged while replacing the DVFs of the source domain images with that of the target domain images to narrow the domain gap. In the spatial domain, we propose a batch momentum update-based histogram matching strategy to reduce the domain-variant image style bias. Experiments on two cross-modality medical image segmentation datasets (cardiac, abdominal) show that our proposed method achieves superior performance compared to state-of-the-art methods.

Multi Task Consistency Guided Source-Free Test-Time Domain Adaptation Medical Image Segmentation

Abstract:Source-free test-time adaptation for medical image segmentation aims to enhance the adaptability of segmentation models to diverse and previously unseen test sets of the target domain, which contributes to the generalizability and robustness of medical image segmentation models without access to the source domain. Ensuring consistency between target edges and paired inputs is crucial for test-time adaptation. To improve the performance of test-time domain adaptation, we propose a multi task consistency guided source-free test-time domain adaptation medical image segmentation method which ensures the consistency of the local boundary predictions and the global prototype representation. Specifically, we introduce a local boundary consistency constraint method that explores the relationship between tissue region segmentation and tissue boundary localization tasks. Additionally, we propose a global feature consistency constraint toto enhance the intra-class compactness. We conduct extensive experiments on the segmentation of benchmark fundus images. Compared to prediction directly by the source domain model, the segmentation Dice score is improved by 6.27\% and 0.96\% in RIM-ONE-r3 and Drishti GS datasets, respectively. Additionally, the results of experiments demonstrate that our proposed method outperforms existing competitive domain adaptation segmentation algorithms.

Unsupervised Cross-Modality Domain Adaptation of ConvNets for Biomedical Image Segmentations with Adversarial Loss

Abstract:Convolutional networks (ConvNets) have achieved great successes in various challenging vision tasks. However, the performance of ConvNets would degrade when encountering the domain shift. The domain adaptation is more significant while challenging in the field of biomedical image analysis, where cross-modality data have largely different distributions. Given that annotating the medical data is especially expensive, the supervised transfer learning approaches are not quite optimal. In this paper, we propose an unsupervised domain adaptation framework with adversarial learning for cross-modality biomedical image segmentations. Specifically, our model is based on a dilated fully convolutional network for pixel-wise prediction. Moreover, we build a plug-and-play domain adaptation module (DAM) to map the target input to features which are aligned with source domain feature space. A domain critic module (DCM) is set up for discriminating the feature space of both domains. We optimize the DAM and DCM via an adversarial loss without using any target domain label. Our proposed method is validated by adapting a ConvNet trained with MRI images to unpaired CT data for cardiac structures segmentations, and achieved very promising results.
