Abstract:BACKGROUND: Over the course of evolution, plants have developed various sophisticated defense mechanisms to resist pests and diseases. The phytohormone abscisic acid (ABA) has an important role in the growth and development of plants and confers tolerance to selected abiotic stressors, such as drought. Previous studies have shown that ABA promotes the deposit of callose in response to piercing/sucking insect pests. The English grain aphid, Sitobion avenae Fabricius, causes huge losses in rice and is especially harmful to rice seedlings. RESULTS: Exogenous ABA promoted growth and reduced the feeding behavior of S. avenae nymphs in rice. Our results suggested that enhanced trichome density and increased expression of related genes may be associated with rice resistance to aphids. An analysis of volatiles revealed the production of seven compounds associated with pest resistance. CONCLUSION: These results indicate that ABA reduces aphid feeding in rice. Our findings provide a basis for understanding ABA-mediated defense responses in rice and provide insights on more environmentally-friendly approaches to control. Genome-Wide Identification of Sorghum Bicolor Laccases Reveals Potential Targets for Lignin Modification.

Abstract:Laccase is a key enzyme in plant lignin biosynthesis as it catalyzes the final step of monolignols polymerization. Sweet sorghum [Sorghum bicolor (L.) Moench] is considered as an ideal feedstock for ethanol production, but lignin greatly limits the production efficiency. No comprehensive analysis on laccase has ever been conducted in S. bicolor, although it appears as the most promising target for engineering lignocellulosic feedstock. The aim of our work is to systematically characterize S. bicolor laccase gene family and to identify the lignin-specific candidates. A total of twenty-seven laccase candidates (SbLAC1-SbLAC27) were identified in S. bicolor. All SbLACs comprised the equivalent L1-L4 signature sequences and three typical Cu-oxidase domains, but exhibited diverse intron-exon patterns and relatively low sequence identity. They were divided into six groups by phylogenetic clustering, revealing potential distinct functions, while SbLAC5 was considered as the closest lignin-specific candidate. qRT-PCR analysis deciphered that SbLAC genes were expressed preferentially in roots and young internodes of sweet sorghum, and SbLAC5 showed high expression, adding the evidence that SbLAC5 was bona fide involved in lignin biosynthesis. Besides, high abundance of SbLAC6 transcripts was detected, correlating it a potential role in lignin biosynthesis. Diverse cis regulatory elements were recognized in SbLACs promoters, indicating putative interaction with transcription factors. Seven SbLACs were found to be potential targets of sbi-miRNAs. Moreover, putative phosphorylation sites in SbLAC sequences were identified. Our research adds to the knowledge for lignin profile modification in sweet sorghum.

Abstract:Sugarcane aphid has emerged as a major pest of sorghum recently, and a few sorghum accessions were identified for resistance to this aphid so far. However, the molecular and genetic mechanisms underlying this resistance are still unclear. To understand these mechanisms, transcriptomics was conducted in resistant Tx2783 and susceptible BTx623 sorghum genotypes infested with sugarcane aphids. A principal component analysis revealed differences in the transcriptomic profiles of the two genotypes. The pathway analysis of the differentially expressed genes (DEGs) indicated the upregulation of a set of genes related to signal perception (nucleotide-binding, leucine-rich repeat proteins), signal transduction [mitogen-activated protein kinases signaling, salicylic acid (SA), and jasmonic acid (JA)], and plant defense (transcription factors, flavonoids, and terpenoids). The upregulation of the selected DEGs was verified by real-time quantitative PCR data analysis, performed on the resistant and susceptible genotypes. A phytohormone bioassay experiment showed a decrease in aphid population, plant mortality, and damage in the susceptible genotype when treated with JA and SA. Together, the results indicate that the set of genes, pathways, and defense compounds is involved in host plant resistance to aphids. These findings shed light on the specific role of each DEG, thus advancing our understanding of the genetic and molecular mechanisms of host plant resistance to aphids.

Abstract:A WRKY transcription factor identified through forward genetics is associated with sorghum resistance to the sugarcane aphid and through heterologous expression reduces aphid populations in multiple plant species. Crop plant resistance to insect pests is based on genetically encoded traits which often display variability across diverse germplasm. In a comparatively recent event, a predominant sugarcane aphid (SCA: Melanaphis sacchari) biotype has become a significant agronomic pest of grain sorghum (Sorghum bicolor). To uncover candidate genes underlying SCA resistance, we used a forward genetics approach combining the genetic diversity present in the Sorghum Association Panel (SAP) and the Bioenergy Association Panel (BAP) for a genome-wide association study, employing an established SCA damage rating. One major association was found on Chromosome 9 within the WRKY transcription factor 86 (SbWRKY86). Transcripts encoding SbWRKY86 were previously identified as upregulated in SCA-resistant germplasm and the syntenic ortholog in maize accumulates following Rhopalosiphum maidis infestation. Analyses of SbWRKY86 transcripts displayed patterns of increased SCA-elicited accumulation in additional SCA-resistant sorghum lines. Heterologous expression of SbWRKY86 in both tobacco (Nicotiana benthamiana) and Arabidopsis resulted in reduced population growth of green peach aphid (Myzus persicae). Comparative RNA-Seq analyses of Arabidopsis lines expressing 35S:SbWRKY86-YFP identified changes in expression for a small network of genes associated with carbon-nitrogen metabolism and callose deposition, both contributing factors to defense against aphids. As a test of altered plant responses, 35S:SbWRKY86-YFP Arabidopsis lines were activated using the flagellin epitope elicitor, flg22, and displayed significant increases in callose deposition. Our findings indicate that both heterologous and increased native expression of the transcription factor SbWRKY86 contributes to reduced aphid levels in diverse plant models.

Abstract:In sorghum ( Sorghum bicolor ) and other C 4 grasses, brown midrib ( bmr ) mutants have long been associated with plants impaired in their ability to synthesize lignin. The brown midrib 30 ( Bmr30 ) gene, identified using a bulk segregant analysis and next-generation sequencing, was determined to encode a chalcone isomerase (CHI). Two independent mutations within this gene confirmed that loss of its function was responsible for the brown leaf midrib phenotype and reduced lignin concentration. Loss of the Bmr30 gene function, as shown by histochemical staining of leaf midrib and stalk sections, resulted in altered cell wall composition. In the bmr30 mutants, CHI activity was drastically reduced, and the accumulation of total flavonoids and total anthocyanins was impaired, which is consistent with its function in flavonoid biosynthesis. The level of the flavone lignin monomer tricin was reduced 20-fold in the stem relative to wild type, and to undetectable levels in the leaf tissue of the mutants. The bmr30 mutant, therefore, harbors a mutation in a phenylpropanoid biosynthetic gene that is key to the interconnection between flavonoids and monolignols, both of which are utilized for lignin synthesis in the grasses.

Abstract:Gut microbiomes profoundly influence insect health and mediate interactions between plant hosts and their environments. Insects, including aphids, harbour diverse obligate symbionts that synthesize essential nutrients and facultative symbionts that enhance host fitness in specific ecological contexts. Sorghum (Sorghum bicolor) is a significant cereal crop cultivated worldwide that has been negatively affected by the presence of an invasive piercing-sucking insect pest, the sugarcane aphid (SCA; Melanaphis sacchari). We previously identified SC265 and SC1345 as the resistant and susceptible sorghum lines, respectively, among the founder nested association mapping (NAM) population. Here, using these resistant and susceptible lines, we explored variations in the SCA gut microbiome when they feed on two different sorghum lines with varied resistance levels. Analyses after excluding the obligate endosymbiont Buchnera aphidicola from the dataset showed a significant difference in microbial diversity and composition between resistant and susceptible sorghum lines 7- and 14 days post aphid infestation. Our results indicate that the SCA fed on susceptible and resistant sorghum lines had Pseudomonadaceae and Rhizobiaceae, respectively, as the most abundant bacterial families. Differences in gut microbial community composition were underscored by alpha diversity metrics and beta diversity compositional analyses. These findings contribute to our understanding of the intricate interplay between plant and aphid microbiomes, shedding light on potential avenues to bolster sorghum resistance to SCA.

Abstract:The sorghum aphid (Melanaphis sacchari) has emerged as a serious pest for Sorghum bicolor and a major factor limiting its production worldwide. In this study, whole-genome resequencing of resistant and susceptible bulks from a recombinant inbred line (RIL) population was conducted together with transcriptome analysis of the parent to identify genes underlying aphid resistance. In the NGS-based bulked segregation analysis (BSA), using a total of 920,389 genome-wide high-confidence markers, four QTLs, qtlMs-6.1, qtlMs-6.2, qtlMs-6.3, and qtlMs-6.4, were identified on chromosome 6. Based on comparative transcriptome analysis, 245 differentially expressed genes (DEGs,190 upregulated and 55 downregulated) and 576 DEGs (336 upregulated and 240 downregulated) were identified at 4 dpi in 407B (resistant) and 7B (susceptible), respectively. The DEGs in 407B were enriched in 'DNA replication', 'flavone and flavonol biosynthesis' and 'flavonoid biosynthesis', which are associated with plant stress resistance. The QTL-seq study identified a SNP marker (Chr6: 2686447C>G) that was validated on a diverse panel and could be used in molecular marker-assisted selection to improve aphid resistance in sorghum.
Field response of near‐isogenic brown midrib sorghum lines to fusarium stalk rot, and response of wildtype lines to controlled water deficit

Abstract:To increase digestibility for ruminant livestock and for lignocellulosic ethanol conversion efficiency in sorghum ( Sorghum bicolor ), brown midrib (bmr) lines carrying bmr6 or bmr12 and the double mutant ( bmr6 bmr12 ) in two backgrounds (RTx430 and Wheatland) were developed, resulting in lines with significantly reduced lignin, as compared with the near‐isogenic wildtype. Under greenhouse conditions, these lines had previously demonstrated no increased susceptibility, and some lines were more resistant to the highly virulent stalk rot pathogen, Fusarium thapsinum , compared to the wildtype. Fusarium stalk rot of sorghum is a destructive disease that under high temperatures or drought conditions may lead to lodging. To determine if greenhouse observations could be extended to field environments, bmr and near‐isogenic wildtype lines were inoculated with F. thapsinum at field locations, Mead (irrigated) and Havelock (dryland) in Nebraska, USA . Analysis of mean lesion lengths showed those of most bmr lines were statistically similar to the wildtype. Across both genetic backgrounds, bmr6 and bmr6 bmr12 double mutant plants grown at Mead had significantly smaller mean lesion lengths than the corresponding wildtype ( P ≤ 0.05). To assess responses of the two genetic backgrounds to controlled (greenhouse) water stress, wildtype RTx430 and Wheatland plants were inoculated with F. thapsinum under well‐watered and water stress conditions. Mean lesion lengths resulting on water deficit plants were significantly larger than those on well‐watered plants ( P = 0.01). These results indicate that this bioassay can be used to screen sorghum lines in the greenhouse for increased resistance or tolerance to both drought and fusarium stalk rot.

Abstract:Genetic analysis of brown midrib sorghum (Sorghum bicolor) mutant lines assembled in our program has previously shown that the mutations fall into four allelic groups, bmr2, bmr6, bmr12 or bmr19. Causal genes for allelic groups bmr2, bmr6 and bmr12, have since been identified. In this report, we provide evidence for the nature of the bmr19 mutation. This was accomplished by introgressing each of the four bmr alleles into nine different genetic backgrounds. Polymorphisms from four resequenced bulks of sorghum introgression lines containing either mutation, relative to those of a resequenced bulk of the nine normal midrib recurrent parent lines, were used to locate their respective causal mutations. The analysis confirmed the previously reported causal mutations for bmr2 and bmr6 but failed in the case of bmr12-bulk due to a mixture of mutant alleles at the locus among members of that mutant bulk. In the bmr19-bulk, a common G → A mutation was found among all members in Sobic.001G535500. This gene encodes a putative folylpolyglutamate synthase with high homology to maize Bm4. The brown midrib phenotype co-segregated with this point mutation in two separate F2 populations. Furthermore, an additional variant allele at this locus obtained from a TILLING population also showed a brown midrib phenotype, confirming this locus as Bmr19.

Abstract:Sorghum bicolor is one of the most important crops in the world,used for food,fodder,alcoholic beverages,as well as biofuel production,and also serves as a C4 model plant.Aphids are major agricultural pests injuring nearly all cultivated crops.Sorghum aphid(Melanaphis sacchari),greenbug(Schizaphis graminum) and corn leaf aphid(Rhopa-losiphum maidis) are the major aphid species damaging sorghum growth.We lack sorghum aphid-resistance germplasm and systematic study.Some progress has been made in sorghum greenbug resistance research.Recently 20 resistant quantitative trait loci(QTL) were mapped,and the maximum resistant phenotypic variation explained by a single QTL reached 80.3%,but little is known about the resistance to sorghum aphid and corn leaf aphid.The morphological char-acters and chemical contents of sorghum could affect aphid resistance.Such resistance-related traits may be useful for breeding.The published sorghum and pea aphid(Acyrthosiphon pisum) genome sequences could help in better under-standing the aphid-plant interaction and plant aphid-resistance mechanism.Two aphid-resistance genes have been cloned,but more genes and QTLs are needed.Here,we review recent studies of sorghum aphid resistance and propose possible future research.

Abstract:Sorghum, a C4 model plant, has been studied to develop an understanding of the molecular mechanism of resistance to stress. The auxin-response genes, auxin/indole-3-acetic acid (Aux/IAA), auxin-response factor (ARF), Gretchen Hagen3 (GH3), small auxin-up RNAs, and lateral organ boundaries (LBD), are involved in growth/development and stress/defense responses in Arabidopsis and rice, but they have not been studied in sorghum. In the present paper, the chromosome distribution, gene duplication, promoters, intron/exon, and phylogenic relationships of Aux/IAA, ARF, GH3, and LBD genes in sorghum are presented. Furthermore, real-time PCR analysis demonstrated these genes are differently expressed in leaf/root of sorghum and indicated the expression profile of these gene families under IAA, brassinosteroid (BR), salt, and drought treatments. The SbGH3 and SbLBD genes, expressed in low level under natural condition, were highly induced by salt and drought stress consistent with their products being involved in both abiotic stresses. Three genes, SbIAA1, SbGH3-13, and SbLBD32, were highly induced under all the four treatments, IAA, BR, salt, and drought. The analysis provided new evidence for role of auxin in stress response, implied there are cross talk between auxin, BR and abiotic stress signaling pathways.

Abstract:Callose is widely present in higher plants and plays a significant role in plant growth, development, and response to various stresses. Although numerous studies have highlighted the importance of the callose synthase (CalS) genes, their role in the resistance of sorghum (Sorghum bicolor) to aphids (Melanaphis sacchari) remains limitedly understood. This study identified 11 sorghum callose synthase genes (SbCalS), unevenly distributed across four chromosomes of sorghum. All SbCalS proteins contain glucan synthase and Fks1 domains, with segmental duplication playing a major role in gene diversification. Cis-element prediction revealed the presence of numerous stress-responsive elements, indicating that this gene family is primarily involved in stress resistance. Using published RNA-seq data, we discovered the differential expression of the SbCalS5 gene between resistant and susceptible sorghum varieties. Real-time quantitative PCR (qPCR) analysis confirmed the relative expression levels of all SbCalS members under aphid stress. To further verify the role of callose in sorghum, we measured the callose content in both resistant and susceptible sorghum varieties. The results indicated that callose plays a critical role in aphid resistance in sorghum, particularly the SbCalS5 gene. This study provides a reference for further investigation into the role of callose synthase genes in sorghum aphid resistance.

Abstract:Sorghum aphid (Melanaphis sacchari) and head smut fungi (Sporisorium reilianum) infesting sorghum cause delayed growth and development, and reduce yield and quality. This study use bioinformatics and molecular biological approaches to profile the gene expression pattern during sorghum development and under pest infestation, and analyzed the natural allelic DNA variation of sorghum MYC gene family. The findings provide insights for potential application in breeding the stress resistant and high productivity sorghum varieties. The results indicated that there are 28 MYC genes identified in sorghum genome, distributed on 10 chromosomes. The bHLH_MYC_N and HLH domains are the conserved domains of the MYC gene in sorghum. Gene expression analysis showed that SbbHLH35.7g exhibited high expression levels in leaves, SbAbaIn showed strong expression in early grains, and SbMYC2.1g showed high expression levels in mature pollen. In anti-aphid strains at the 5-leaf stage, SbAbaIn, SbLHW.4g and SbLHW.2g were significantly induced in leaves, while SbbHLH35.7g displayed the highest expression level in panicle tissue, which was significantly induced by the infection of head smut. Promoter cis-element analysis identified methyl jasmonate (MJ), abscisic acid (ABA), salicylic acid (SA) and MYB-binding sites related to drought-stress inducibility. Furthermore, genomic resequencing data analysis revealed natural allelic DNA variations such as single nucleotide polymorphism (SNP) and insertion-deletion (INDEL) for the key SbMYCs. Protein interaction network analysis using STRING indicated that SbAbaIn interacts with TIFYdomain protein, and SbbHLH35.7g interacts with MDR and imporin. SbMYCs exhibited temporal and spatial expression patterns and played vital roles during the sorghum development. Infestation by sugarcane aphids and head smut fungi induced the expression of SbAbaIn and SbbHLH35.7g, respectively. SbAbaIn modulated the jasmonic acid (JA) pathway to regulate the expression of defensive genes, conferring resistance to insects. On the other hand, SbbHLH35.7g participated in detoxification reactions to defend against pathogens.

Abstract:In this study, the authors investigate the information theoretical limits on the performance of single-carrier cooperative underwater acoustic communication systems in the presence of intersymbol interference. The authors assume decode-and-forward relaying and consider orthogonal half-duplex cooperation. Under the assumptions of sparse and frequency-selective Rician fading channel and non-white correlated Gaussian ambient noise, the authors derive expressions for bounds on the individual and achievable rates for both cases where channel state information is available at the transmitter or not. Using these expressions, the authors optimise input signalling and relay location to maximise average achievable rates.

Abstract:Abstract Jasmonate ZIM-domain (JAZ) proteins are the key repressors of the jasmonic acid (JA) signal transduction pathway and play a crucial role in stress-related defense, phytohormone crosstalk and modulation of the growth-defense tradeoff. In this study, the sorghum genome was analyzed through genome-wide comparison and domain scan analysis, which led to the identification of 18 sorghum JAZ ( SbJAZ ) genes. All SbJAZ proteins possess the conserved TIFY and Jas domains and they formed a phylogenetic tree with five clusters related to the orthologs of other plant species. Similarly, evolutionary analysis indicated the duplication events as a major force of expansion of the SbJAZ genes and there was strong neutral and purifying selection going on. In silico analysis of the promoter region of the SbJAZ genes indicates that SbJAZ5, SbJAZ6, SbJAZ13, SbJAZ16 and SbJAZ17 are rich in stress-related cis -elements. In addition, expression profiling of the SbJAZ genes in response to phytohormones treatment (JA, ET, ABA, GA) and sugarcane aphid (SCA) was performed in two recombinant inbred lines (RILs) of sorghum, resistant (RIL 521) and susceptible (RIL 609) to SCA. Taken together, data generated from phytohormone expression and in silico analysis suggests the putative role of SbJAZ9 in JA-ABA crosstalk and SbJAZ16 in JA-ABA and JA-GA crosstalk to regulate certain physiological processes. Notably, upregulation of SbJAZ1, SbJAZ5, SbJAZ13 and SbJAZ16 in resistant RIL during JA treatment and SCA infestation suggests putative functions in stress-related defense and to balance the plant defense to promote growth. Overall, this report provides valuable insight into the organization and functional characterization of the sorghum JAZ gene family.

Abstract:Economic losses from insect herbivory in agroecosystems has driven the development of integrated pest management strategies that reduce pest incidence and damage; however, traditional chemicals-based control is either being complemented or substituted with sustainable and integrated methods. Major sustainable pest management strategies revolve around improving host plant resistance, and one of these traits of interest is Brown midrib (BMR). Originally developed to increase nutritional value and ease of digestion for animal agriculture, BMR is a recessive plant gene usually found in annual grasses, including sorghum and sorghum-sudangrass hybrids. In sorghum-sudangrass, BMR expressed plants have lower amounts of lignin, which produces a less fibrous, more digestible crop, with possible implications for plant defense against herbivores- an area currently unexplored. Fall Armyworm (FAW; Spodoptera frugiperda ) is a ruinous pest posing immense threat for sorghum producers by severely defoliating crops and being present in every plant stage. Using FAW, we tested the effect of seed treatment, BMR, and plant age on FAW growth, development, and plant defense responses in sorghum-sudangrass. Our results show that seed treatment did not affect growth or development, or herbivory. However, presence of BMR significantly reduced pupal mass relative to its non-BMR counterpart, alongside a significant reduction in adult mass. We also found that plant age was a major factor as FAW gained significantly less mass, had longer pupation times, and had lower pupal mass on the oldest plant stage explored, 60-days, compared to younger plants. These findings collectively show that pest management strategies should consider plant age, and that the effects of BMR on plant defenses should also be studied.

Abstract:NLRs are a group of specific plant receptors that recognizes effectors secreted by pathogens, activates downstream immune responses, and confers resistance to pathogens. Despite variations, the functions of some NLR genes may be conserved across species, but their role in sorghum remains unclear. In this study, we investigated the stunted and yellow ripple leaf mutant sbyr1 from sorghum BTx623. Map-based cloning revealed that SbYR1 was annotated as a coiled-coil NLR with three conserved domains, namely, RX-CC, NB-ARC, and LRR, with a Thr4Met mutation in the CC domain. Inoculation experiments revealed that the sbyr1 mutation enhanced tolerance to head smut disease in sorghum. To further verify the function of SbYR1, we analysed the transcriptomes and metabolomes of the shoots of sbyr1 and BTx623. The results indicated that both the DEGs and the DAMs were enriched in secondary metabolic pathways, such as the flavonoid, JA, and ABA pathways. The increased contents of JA and ABA as a downstream effect of sbyr1 suppressed growth, whereas the application of exogenous inhibitors of JA and ABA inhibited the endogenous hormones and thus caused sbyr1 to grow productively. Overexpression and homologous gene knockout in rice confirmed that sbyr1 affects plant growth and development. In conclusion, our study revealed that a CC domain mutation in SbYR1 influences plant growth and plays a role in resistance to head smut disease and downstream secondary metabolism. KEY MESSAGE: •The Thr4Met mutation in the coiled-coil domain of the NLR receptor SbYR1 coordinates plant growth and stress tolerance in sorghum.

Abstract:In plants, sphingolipids, such as long-chain bases (LCBs), act as bioactive molecules in stress responses. Until now, it is still not clear if these lipids are involved in biotic stress responses to herbivore. Herein we report that a rice LCB gene, OsLCB2a1 encoding a subunit of serine palmitoyltransferase (SPT), a key enzyme responsible for the de novo biosynthesis of sphingolipids, plays a critical role in plant defense response to the brown planthopper (BPH) attack and that its up-regulation protects plants from herbivore infestation. Transcripts of OsLCB2a1 gene in rice seedlings were increased at 4 h, but decreased at 8-24 h after BPH attack. Sphingolipid measurement profiling revealed that overexpression of OsLCB2a1 in Arabidopsis thaliana increased trihydroxylated LCB phytosphingosine (t18:0) and phytoceramide by 1.7 and 1.3-fold, respectively, compared with that of wild type (WT) plants. Transgenic Arabidopsis plants also showed higher callose and wax deposition in leaves than that of WT. Overexpression of OsLCB2a1 gene in A. thaliana reduced the population size of green peach aphid (Myzus persicae). Moreover, the electrical penetration graph (EPG) results indicated that the aphids encounter resistance factors while reaching for the phloem on the transgenic plants. The defense response genes related to salicylic acid signaling pathway, remained uplgulated in the OsLCB2a1-overexpressing transgenic plants. Our data highlight the key functions of OsLCB2a1 in biotic stress response in plants.
