Abstract:AbstractAlthough imine reductases (IREDs) are emerging as attractive reductive aminases (RedAms), their substrate scope is still narrow, and rational engineering is rare. Focusing on hydrogen bond reorganization and cavity expansion, a concise strategy combining rational cavity design, combinatorial active‐site saturation test (CAST), and thermostability engineering was designed, that transformed the weakly active IR‐G36 into a variant M5 with superior performance for the synthesis of (R)‐3‐benzylamino‐1‐Boc‐piperidine, with a 4193‐fold improvement in catalytic efficiency, a 16.2 °C improvement in Tm, and a significant increase in the e.e. value from 78 % (R) to >99 % (R). M5 exhibits broad substrate scope for the synthesis of diverse azacycloalkylamines, and the reaction was demonstrated on a hectogram‐scale under industrially relevant conditions. Our study provides a compelling example of the preparation of versatile and efficient IREDs, with exciting opportunities in medicinal and process chemistry as well as synthetic biology.

Abstract:Enzymatic reduction of diphenylmethanimine derivatives has rarely been reported owing to their steric hindrance. Herein, imine reductase (IRED) from Nocardia cyriacigeorgica rationally engineered with an efficient strategy of focused rational iterative site-specific mutagenesis (FRISM) was selected for the reduction of a series of N-cyclopropylmethyl-1-aryl-1-phenylmethylimines. Two highly enantioselective IRED variants were identified, providing various bulky amine products with moderate to high yields and high ee values (up to >99%). This work provided an effective method to construct these important pharmaceutical intermediates.

Abstract:As a chiral precursor for the important anticoagulant Edoxaban, enantioselective synthesis of (S)-3-cyclohexene-1-carboxylic acid is of great significance. The complicated procedures and generation of massive solid waste discourage its chemical synthesis, and the alternative biocatalysis route calls for an enzyme capable of asymmetric hydrolysis of racemic methyl-3-cyclohexene-1-carboxylate. To this end, we engineered the E. coli esterase BioH for improved S-enantioselectivity via rational design. By combinatorial modulation of steric and aromatic interactions, a positive mutant Mu3 (L24A/W81A/L209A) with relatively high S-selectivity in hydrolyzing racemic methyl-3-cyclohexene-1-carboxylate was obtained, improving the enantiomeric excess from 32.3% (the wild type) to 70.9%. Molecular dynamics simulation was conducted for both (R)- or (S)- complexes of the wild type and Mu3 to provide hints for the mechanism behind the increased S-selectivity. Moreover, the reaction conditions of Mu3 in methyl-3-cyclohexene-1-carboxylate hydrolysis was optimized to improve the conversion rate to 2 folds.
Efficient synthesis of ( R )-4-methoxyamphetamine and its analogues under low ammonium concentration using engineered amine dehydrogenase

Abstract:Amphetamine and its analogues are widely used in various drugs because of its powerful and diverse effects on the nervous system of the brain, e.g., ( R )-4-methoxyamphetamine is the key intermediate in formoterol for the treatment of asthma. Biocatalytic reductive amination of ketone by amine dehydrogenase (AmDH) is a potential method for the synthesis of chiral primary amines, but usually requires a high ammonium concentration to drive the amination reaction. In this study, iterative evolution was performed to generate a Ls AmDH mutant W5–5 (T123G/S157T/S275G), which was able to catalyze the reductive amination of 200 mM 4-methoxypropiophenone at 500 mM ammonium concentration to afford ( R )-4-methoxyamphetamine with >99% ee and 90% isolated yield. This variant also catalyzed the reductive amination of other phenylacetone analogues with high yields and excellent enantioselectivity at low ammonium concentration. This would greatly reduce the generation of ammonium-containing wastes and make the reaction more economic and greener, laying a foundation for the industrial application of AmDHs.

Abstract:Since imine reductases (IREDs) were reported to catalyze the reductive amination reactions, they became particularly attractive for producing chiral amines. Though diverse ketones and aldehydes have been proved to be excellent substrates of IREDs, bulky amines have been rarely transformed. Here we report the usage of an Increasing-Molecule-Volume-Screening to identify a group of IREDs (IR-G02, 21, and 35) competent for accepting bulky amine substrates. IR-G02 shows an excellent substrate scope, which is applied to synthesize over 135 amine molecules as well as a range of APIs' substructures. The crystal structure of IR-G02 reveals the determinants for altering the substrate preference. Finally, we demonstrate a gram-scale synthesis of an analogue of the API sensipar via a kinetic resolution approach, which displays ee >99%, total turnover numbers of up to 2087, and space time yield up to 18.10 g L −1 d −1 .

Abstract:Amine dehydrogenase-catalyzed reductive amination of prochiral ketones with ammonia is a promising method for the synthesis of optically pure amines in the pharmaceutical and fine chemical industries. However, previously reported amine dehydrogenases show restricted catalytic capacity toward bulky ketones, which limits their widespread applications toward the production of chiral amines. Herein, we expanded the substrate scope of an engineered amine dehydrogenase GkAmDH from Geobacillus kaustophilus via laboratory evolution for the reductive amination of an extensive set of ketones. Several beneficial mutants were identified with a up to 2.2 U mg–1 activity toward bulky benzylacetone, 110-fold higher than that of M0. Using the engineered M3 and M8, structurally diverse bulky chiral amines could be synthesized with up to >99% conversion, >99% ee, and up to 18,900 TON. Among them, two key chiral intermediates used in the synthesis of the drugs medroxalol and dilevalol were produced on a gram scale in up to 85% yield and >99% ee. Additionally, the engineered enzymes M3 and M8 displayed considerable thermostability with a half-life of more than three days at 50 °C. These results demonstrate that these engineered amine dehydrogenases are promising biocatalysts for the synthesis of chiral amines. Molecular dynamics simulations provide insights into how mutations improve the amination activity toward bulky ketones and the thermostability.

Abstract:As an important building block for the synthesis of angiotensin-converting enzyme inhibitors, ethyl (R)-2-hydroxyl-4-phenylbutanoate [(R)-HPBE] has attracted increasing attention. The key to industrial biosynthesis of (R)-HPBE is a biocatalyst that efficiently reduces ethyl 2-oxo-4-phenylbutanoate (OPBE) with high R-enantioselectivity. This paper proposed a strategy for identifying key residues involved in enantioselectivity control based on per-residue free energy decomposition and sequence conservatism analysis. Using this strategy, 4 nonconservative sites with high energy contribution to binding of OPBE were chosen as engineering targets, generating variant Mu27 with 99% conversion and 98% (R) ee value at substrate loading of up to 500 mmol/L. MD simulations suggested the higher stability and formation probability of Mu27-OPBEproR prereaction state as key reasons for the excellent R-enantioselectivity of Mu27 towards OPBE. The success in this study provides a viable approach for rational design of alcohol dehydrogenases with high enantioselectivity towards unnatural substrates.
Computational Design of an Imine Reductase: Mechanism-Guided Stereoselectivity Reversion and Interface Stabilization

Abstract:Imine reductases (IREDs) are important biocatalysts in the asymmetric synthesis of chiral amines. However, a detailed understanding of the stereocontrol mechanism of IRED remains incomplete, making the design of IRED for producing the desired amine enantiomers challenging. In this study, we investigated the stereoselective catalytic mechanism and designed an ( R )-stereoselective IRED from Paenibacillus mucilaginosus ( Pm IR) using pharmaceutically relevant 2-aryl-substituted pyrrolines as substrates. A putative mechanism for controlling stereoselectivity was proposed based on the crucial role of electrostatic interactions in controlling iminium cation orientation and employed to achieve complete inversion of stereoselectivity in Pm IR using computational design. The variant Pm IR-Re (Q138M/P140M/Q190A/D250M/R251N) exhibited opposite ( S )-stereoselectivity, with >96 % enantiomeric excess ( ee ) towards tested 2-aryl-substituted pyrrolines. Computational tools were employed to identify stabilizing mutations at the interface between the two subunits. The variant Pm IR-6P (P140A/Q190S/R251N/Q217E/A257R/T277M) showed a nearly 5-fold increase in activity and a 12 °C increase in melting temperature. The Pm IR-6P successfully produced ( R )-2-(2,5-difluorophenyl)-pyrrolidine, a key chiral pharmaceutical intermediate, at a concentration of 400 mM with an ee exceeding 99 %. This study provides insight into the stereocontrol elements of IREDs and demonstrates the potential of computational design for tailored stereoselectivity and thermal stability.

Abstract:One‐pot cascade synthesis of optically active α‐trifluoromethylated amines directly from ketoximes was accomplished with the use of Candida antarctica lipase B and catalysts prepared by atomic layer deposition (ALD). Compared to the commercial palladium catalyst, the ALD‐prepared catalysts showed much higher activity and afforded various α‐trifluoromethylated amides in good yields and with high enantioselectivity. One of the enantiopure amides was further hydrolyzed into the corresponding amine, which was treated as a crucial starting material for total synthesis of ( S )‐inhibitor of phenylethanolamine N‐methyltransferase without loss of chiral information.
Biocatalytic Desymmetrization for the Atroposelective Synthesis of Axially Chiral Biaryls Using an Engineered Imine Reductase

Abstract:The enzymatic atroposelective synthesis of biaryl compounds is relatively rare, despite considerable attention received by biocatalysis in academic and industrial sectors. Imine reductases (IREDs) are an important class of enzymes that have been applied in the asymmetric synthesis of chiral amine building blocks. In this work, two IREDs (IR140 and IR189) were identified to catalyze the efficient desymmetrization of biaryls utilizing various amine donors. Further protein engineering enabled the identification of variants (IR189 M8-M9 and IR189 M13-M14) that are able to catalyze the formation of both (R) and (S) atropisomers in excellent yields and atroposelectivities for up to 24 examples (up to 99% ee and yield). The absolute configuration and rotational barriers were confirmed, and the reactions were readily enlarged to allow isolation of the atropisomeric products in 99% ee and 82% isolated yields. The optically pure biaryl amines were further derivatized into various synthetically useful atropisomers. To shed light on the molecular recognition mechanisms, molecular dynamics (MD) simulations were performed, offering plausible explanations for the improved atroposelectivities and enzymatic activities. The current strategy expands the scope of IRED-catalyzed synthesis of axially chiral biaryl amines, contributing significantly to the field of atroposelective biocatalysis.

Engineered Cyclohexylamine Oxidase with Improved Activity and Stereoselectivity for Asymmetric Synthesis of a Bulky Dextromethorphan Precursor and Its Analogues

Abstract:Cyclohexylamine oxidase CHAOCCH12‐C2 was previously discovered and utilized in the chemo‐enzymatic synthesis of (S)‐1‐(4‐methoxybenzyl)‐1,2,3,4,5,6,7,8‐octahydroisoquinoline ((S)‐1 a), the key precursor for the industrial production of antitussive dextromethorphan. Herein, structure‐guided semi‐rational engineering and random mutagenesis were applied to CHAOCCH12‐C2, resulting in an evolved variant WXF‐FM which possessed five point mutations: H68Q/E198G/L200V/I201L/V209S and displayed >15‐fold higher kcat and improved stereoselectivity towards (R)‐1 a relative to the WT enzyme. WXF‐FM‐catalyzed deracemization of 200 mM of rac‐1 a was achieved at gram‐scale under Turner's deracemization conditions, affording (S)‐1 a in 76 % isolated yield with 97 % ee, demonstrating the effectiveness and great potential of this enzyme in the practical, green synthesis of dextromethorphan. Two bulky analogues of (S)‐1 a were also afforded with much higher optical purities in WXF‐FM‐catalyzed reactions than those obtained in WT enzyme‐catalyzed reactions. Through conducting complete deconvoluting experiments, presence of strong cooperative effect was revealed, and the mutational effect of H68Q on (R)‐1 a was suggested to be possibly applicable to related cyclohexylamine oxidases. Molecular dynamics (MD) simulations indicated the enlargement of binding and entrance cavities, and the formation of a new hydrogen‐bonding between FAD and (R)‐1 a both likely contributed to the enhanced catalytic activity. WXF‐FM, an enzyme variant of cyclohexylamine oxidase CHAOCCH12‐C2 with >15‐fold improved kcat was evolved via protein engineering, and applied to the highly stereoselective chemo‐enzymatic synthesis of a bulky dextromethorphan intermediate at the substrate concentration of 200 mM. Deconvoluting experiments and molecular dynamics simulations were performed to investigate the molecular basis of the enhancement of enzyme's catalytic activity and stereoselectivity.

Abstract:Imine reductase (IRED)‐catalyzed dynamic kinetic resolution‐reductive amination of 2‐phenylpropanal derivatives was developed to access a range of (R)‐ and (S)‐β‐aryl propanamines with excellent conversion and enantioselectivity (90 % to 99 % ee). Two 3‐methylindolines were obtained through a Buchwald‐Hartwig amination and deallylation, providing an effective method to construct this class of pharmaceutically important compounds. Chiral β‐aryl propanamine is an important structure unit of bioactive molecules or drugs. But its efficient synthesis remains a challenging task. In this study, several enantiocomplementary imine reductases capable of dynamic kinetic resolution‐reductive amination of sixteen 2‐phenylpropanal derivatives of diverse structural characteristics with four different amines were identified through screening 196 imine reductases. Furthermore, (S)‐IR60, (R)‐IR74 and (R)‐IR207 were applied to access a series of different β‐aryl propanamines with excellent ee values (90 to 99 %) and high isolated yields (36 to 79 %), and two of them were further transformed into 3‐methylindolines through intramolecular Buchwald‐Hartwig cross‐coupling and deallylation, providing an effective method to construct this class of pharmaceutically important compounds.

Abstract:Chiral 1-aryl-tetrahydro-β-carboline (THβC) is an important substructure in natural products and pharmaceuticals. The application of imine reductase (IRED) for their enantioselective synthesis is attractive yet has not been realized, owing to the bulkiness and rigidness of the framework. In this study, through in silico and mutational analysis of the steric hindrance-tolerant IRED IR45, we identified a critical binding mode for 1-phenyl dihydro-β-carbolines (DHβCs). Engineering the key residues at L228′, M250′, and E251′ in the subunit B significantly expanded the substrate tolerance of the enzyme, enabling efficient, stereoselective synthesis of a series of ortho-, meta-, para-, and multi-substituted (S)-1-phenyl-THβCs. By combining enzymatic imine reduction and whole-cell N-methylation in one pot, we further developed a cost-effective strategy to directly synthesize (S)-N-methyl 1-phenyl-THβCs from DHβC substrates. Our results not only provide an effective route to the biosynthesis of the important 1-aryl THβC frameworks but also significantly expand the substrate specificity of IRED, which will be useful for the broad application of IREDs in the synthesis of other sterically hindered amines.

Abstract:(E)-Arylaldehyde oxime ethers bearing a (1S)-2-hydroxy-1-phenylethyl or (2R)-1-hydroxy-2-phenylethyl group as a chiral auxiliary, both derived from a single precursor, methyl (R)-mandelate, underwent nucleophilic addition with organolithium reagents via six-membered chelates to give the diastereomerically enriched (R)- and (S)-adducts, respectively, which, after chiral auxiliary removal by reductive N-O bond cleavage, led to the corresponding (R)- and (S)-1-(aryl)ethylamines. This organolithium addition protocol using methyllithium was applied in an enantiodivergent fashion to the preparation of both enantiomers of 1-(2-hydroxyphenyl)ethylamine, which has been previously used as an efficient chiral auxiliary for the synthesis of natural products in this laboratory. The synthetic utility of this methodology involving diastereoselective methyl addition was demonstrated by further application to the asymmetric synthesis of a new type of calcium receptor agonist (calcimimetics), (R)-(+)-NPS R-568 and its thio analogue. Furthermore, diastereoselective vinylation was accomplished by application of the hydroxy oxime ether-based protocol using vinyllithium, which allowed the development of the enantioselective synthesis of the NK-1 receptor antagonists, (+)-CP-99,994 and (+)-CP-122,721.

Subsequently, a phylogenetic analysis-guided, double-code saturation mutagenesis strategy was proposed to engineer M0's side-chain binding site. This strategy facilitated the substrate-specific evolution of M0, resulting in the creation of a panel of mutants (M1–M4) with noteworthy oxidative deamination activity toward structurally diverse (S)-β-amino alcohols. Using these engineered amine dehydrogenases, termed as β-amino alcohol dehydrogenases (β-AADHs), the complete kinetic resolution and even deracemization of a range of β-amino alcohols have been achieved. This work reports distinct biocatalysts and a synthetic strategy for the synthesis of enantiopure (R)-β-amino alcohols and offers an innovative approach for substrate-specificity engineering of enzymes.

Abstract:We report the discovery of a new imine reductase (IRED), named AtIRED, by genome mining. Site-saturation mutagenesis on AtIRED generated two single mutants M118'L and P120'G and the double mutant M118'L/P120'G with improved specific activity toward sterically hindered 1-substituted dihydro-β-carbolines. The synthetic potential of these engineered IREDs was showcased by the preparative-scale synthesis of nine chiral 1-substituted tetrahydro-β-carbolines (THβCs), including (S)-1-t-butyl-THβC and (S)-1-t-pentyl-THβC, in 30-87% isolated yields with excellent optical purities (98-99% ee).
Rational Engineering of Mesorhizobium Imine Reductase for Improved Synthesis of N-Benzyl Cyclo-tertiary Amines

Abstract:The effective synthesis of N-benzyl cyclo-tertiary amines using imine reductase, key components in natural products and pharmaceutical synthesis, is a green approach. Traditional methods faced challenges with enzyme activity and selectivity. This study focused on enhancing Mesorhizobium imine reductase (MesIRED) for better N-benzyl cyclo-tertiary amine production. Through alanine scanning and consensus mutation, 12 single-site MesIRED mutants were identified from 23 candidates, showing improved conversion of N-benzylpyrrolidine and N-benzylpiperidine. Notably, mutants from I177, V212, I213, and A241 significantly boosted conversions. The best-performing mutant for N-benzylpyrrolidine, MesIREDV212A/I213V (M1), increased conversion from 23.7% to 74.3%. For N-benzylpiperidine, MesIREDV212A/I177A/A241I (M2) enhanced conversion from 22.8% to 66.8%. Tunnel analysis revealed M1 and M2 have more efficient tunnels for larger product movement compared to wild-type MesIRED. Using recombinant E. coli coexpressing MesIRED and glucose dehydrogenase (GDH), high conversions were achieved: 75.1% for N-benzylpyrrolidine (M1) and 88.8% for N-benzylpiperidine (M2). A preparative experiment resulted in 86.2% conversion and 60.2% yield for N-benzylpiperidine. This research offers an efficient method for engineering IRED, significantly improving conversion and selectivity for N-benzyl cyclo-tertiary amines, aiding drug synthesis and providing insights into rational design of other enzymes.
