Abstract:The physic-chemical index and nutrition composition of three sweet corn hybrids(Chaotian No.3,Tetian No.1and H5008)planted in Zhejiang province were analyzed and compared with that of the universally planted hybrid maize Yedan13and some related items of rice.The results showed that the content of sucrose,fat,fiber,Vc,β - carotene,hydrolyzed amino acids and minerals of all the sweet corn hybrids were much higher than that of Yedan13.The essential amino acids of sweet corn were very rich,and the content of lysine and threonine of sweet corn which were the limited amino acids for maize is about two times of that of Yedan13and rice.Therefore,the nutrition of sweet corn is very rich.

Abstract:Sugar metabolism influences the quality of sweet corn (Zea mays var. saccharate Sturt) kernels, which is a major goal for maize breeding. In this study, the genome-wide transcriptomes from two supersweet corn cultivars (cv. Xuetian 7401 and Zhetian 11) with a nearly two-fold difference in kernel sugar content were carried out to explore the genes related to kernel sugar metabolism. In total, 45,748 differentially expressed genes (DEGs) in kernels and 596 DEGs in leaves were identified. PsbS, photosynthetic system II subunit S, showed two isoforms with different expression levels in leaf tissue between two cultivars, indicating that this gene might influence sugar accumulation in the kernel. On the other hand, hexokinases and beta-glucosidase genes involved in glycolysis, starch and sucrose metabolism were found in developing kernels with a genome-wide transcriptome analysis of developing kernels, which might contribute to the overaccumulation of water-soluble polysaccharides and an increase in the sweetness in the kernels of Xuetian 7401. These results indicated that kernel sugar accumulation in sweet corn might be influenced by both photosynthesis efficiency and the sugar metabolism rate. Our study supplied a new insight for breeding new cultivars with high sugar content and laid the foundation for exploring the regulatory mechanisms of kernel sugar content in corn.

Abstract:Sorghum is an important crop, and starch and phenolic compounds are major and important components in the sorghum grain. However, the underlying critical genetic elements contributing to the rich portfolio of nutri-ents in sorghum grains are largely unknown. Transcriptomic methods were employed to characterize the expression patterns at five different grain developmental stages of Hongyingzi (an important brewing sorghum), and another two grain sorghums, Jinuoliang 1 and Hongliangfeng 1, for comparison. The uniquely expressed genes were identified at each developmental stage of Hongyingzi when compared with the other two sorghum cultivars. The co-regulated genes at different developmental stages and the regulatory network were determined; the determinant genes and sin-gle-nucleotide polymorphisms located at the promoters of these genes involved in starch and phenolic compounds biosynthetic pathways were also identified. These results will provide insights into the potential regulatory network and further contribute to the clarification of the key determinant genes involved in the biosyntheses of starch and phenolic compounds. Meanwhile, some new transcripts and genes were identified at five different developmental stages of grains of the three sorghum cultivars. Our work can provide impetus for further study of the genes responsible for the bio-synthesis of starch and phenolic compounds in the sorghum grain, and pave a way for functional validation of a batch of potential genes and single-nucleotide polymorphisms proposed in current work.

Abstract:Over thousands of years of domestication, maize has undergone significant environmental changes. Understanding the genetic and metabolic trace during maize evolution can better contribute to molecular breeding and nutrition quality improvement. This study examines the metabolic profiles and transcriptomes of maize kernels from teosinte, landrace, and maize accessions at 15 days post‐pollination. Differentially accumulated metabolites were enriched in sugar and lipid metabolism pathways. The metabolic selection profile exhibited four distinct patterns: continuous increases, constant decrease, initial decline or stability followed by an increase, and initial growth or stability followed by a subsequent decline. Sugars and JA were positive selection while LPCs/LPEs were negative selection during evolution. The expression level of genes related to sugar accumulation was significantly higher in maize, contrasting with enhanced glycolysis and lipid metabolism activity in teosinte. The correlation network highlighted distinct hormonal regulation of sugar and lipid metabolism. We identified 27 candidate genes associated with sugar, lipid, and JA that have undergone strong selection by population genomic regions. The positive selection of the PLD may explain the negative selection of LPCs/LPEs due to substrate competition. These findings enhance our understanding of the evolutionary trajectory of primary metabolism in maize and provide valuable resources for breeding and improvement.

Abstract:Abstract Sweet corn is one of the most important vegetables in the United States and Canada. Here, we present a de novo assembly of a sweet corn inbred line Ia453 with the mutated shrunken2-reference allele (Ia453- sh2 ). This mutation accumulates more sugar and is present in most commercial hybrids developed for the processing and fresh markets. The ten pseudochromosomes cover 92% of the total assembly and 99% of the estimated genome size, with a scaffold N50 of 222.2 Mb. This reference genome completely assembles the large structural variation that created the mutant sh2-R allele. Furthermore, comparative genomics analysis with six field corn genomes highlights differences in single-nucleotide polymorphisms, structural variations, and transposon composition. Phylogenetic analysis of 5,381 diverse maize and teosinte accessions reveals genetic relationships between sweet corn and other types of maize. Our results show evidence for a common origin in northern Mexico for modern sweet corn in the U.S. Finally, population genomic analysis identifies regions of the genome under selection and candidate genes associated with sweet corn traits, such as early flowering, endosperm composition, plant and tassel architecture, and kernel row number. Our study provides a high-quality reference-genome sequence to facilitate comparative genomics, functional studies, and genomic-assisted breeding for sweet corn.

Abstract:Heat stress is an increasingly significant abiotic stress factor affecting crop yield and quality. This study aims to uncover the regulatory mechanism of sweet corn response to heat stress by integrating transcriptome and metabolome analyses of seedlings exposed to normal (25 °C) or high temperature (42 °C). The transcriptome results revealed numerous pathways affected by heat stress, especially those related to phenylpropanoid processes and photosynthesis, with 102 and 107 differentially expressed genes (DEGs) identified, respectively, and mostly down-regulated in expression. The metabolome results showed that 12 or 24 h of heat stress significantly affected the abundance of metabolites, with 61 metabolites detected after 12 h and 111 after 24 h, of which 42 metabolites were detected at both time points, including various alkaloids and flavonoids. Scopoletin-7-o-glucoside (scopolin), 3-indolepropionic acid, acetryptine, 5,7-dihydroxy-3′,4′,5′-trimethoxyflavone, and 5,6,7,4′-tetramethoxyflavanone expression levels were mostly up-regulated. A regulatory network was built by analyzing the correlations between gene modules and metabolites, and four hub genes in sweet corn seedlings under heat stress were identified: RNA-dependent RNA polymerase 2 (RDR2), UDP-glucosyltransferase 73C5 (UGT73C5), LOC103633555, and CTC-interacting domain 7 (CID7). These results provide a foundation for improving sweet corn development through biological intervention or genome-level modulation.

A comparison of the physicochemical properties, digestibility, and expression patterns of starch-related genes of two supersweet corn hybrids (F1) and their parents

Abstract:The quality difference of corn largely depends on parental selection. Herein, the structure, digestive characteristics, and expression patterns of starch-related genes of two supersweet maize hybrids and their parents were studied. The structural analysis revealed that the starch of supersweet corn is round or oval, and the particles are smaller compared to those of normal corn. Hybridization changed the grain morphology, crystal, and helical structure of starch. Parents had a significantly different influence on supersweet corn. Notably, hybridization improved the setback value and digestibility of Shantian1500F1 and Shantian2000F1 compared to that of the parents. ZmBEI, ZmPHOH, and ZmAGPL2 genes had a consistent high expression throughout the whole grain formation phase. The results of this study expand our understanding of the breeding of supersweet corn hybrids and the effect of parents on the new strand. These results provide a useful reference for further breeding and studies of supersweet corn for starch production in corn.

Abstract:Tocochromanols, collectively known as Vitamin E, serve as natural lipid-soluble antioxidants that are exclusively obtained through dietary intake in humans. Synthesized by all plants, tocochromanols play an important role in protecting polyunsaturated fatty acids in plant seeds from lipid peroxidation. While the genes involved in tocochromanol biosynthesis have been fully elucidated in Arabidopsis thaliana, Oryza sativa and Zea mays, the genetic basis of tocochromanol accumulation in sweet corn remains poorly understood. This gap is a consequence of limited natural genetic diversity and harvest at immature growth stages. In this study, we conducted comprehensive genome-wide association studies (GWAS) on a sweet corn panel of 295 individuals with a high-density molecular marker set. In total, thirteen quantitative trait loci (QTLs) for individual and derived tocochromanol traits were identified. Our analysis identified novel roles for three genes, ZmCS2, Zmshki1 and ZmB4FMV1, in the regulation of α-tocopherol accumulation in sweet corn kernels. We genetically validated the role of Zmshki1 through the generation of a knock-out line using CRISPR-Cas9 technology. Further gene-based GWAS revealed the function of the canonical tyrosine metabolic enzymes ZmCS2 and Zmhppd1 in the regulation of total tocochromanol content. This comprehensive assessment of the genetic basis for variation in vitamin E content establishes a solid foundation for enhancing vitamin E content not only in sweet corn, but also in other cereal crops.
Genome-Wide Association Study and Genomic Prediction on Plant Architecture Traits in Sweet Corn and Waxy Corn

Abstract:Sweet corn and waxy corn has a better taste and higher accumulated nutritional value than regular maize, and is widely planted and popularly consumed throughout the world. Plant height (PH), ear height (EH), and tassel branch number (TBN) are key plant architecture traits, which play an important role in improving grain yield in maize. In this study, a genome-wide association study (GWAS) and genomic prediction analysis were conducted on plant architecture traits of PH, EH, and TBN in a fresh edible maize population consisting of 190 sweet corn inbred lines and 287 waxy corn inbred lines. Phenotypic data from two locations showed high heritability for all three traits, with significant differences observed between sweet corn and waxy corn for both PH and EH. The differences between the three subgroups of sweet corn were not obvious for all three traits. Population structure and PCA analysis results divided the whole population into three subgroups, i.e., sweet corn, waxy corn, and the subgroup mixed with sweet and waxy corn. Analysis of GWAS was conducted with 278,592 SNPs obtained from resequencing data; 184, 45, and 68 significantly associated SNPs were detected for PH, EH, and TBN, respectively. The phenotypic variance explained (PVE) values of these significant SNPs ranged from 3.50% to 7.0%. The results of this study lay the foundation for further understanding the genetic basis of plant architecture traits in sweet corn and waxy corn. Genomic selection (GS) is a new approach for improving quantitative traits in large plant breeding populations that uses whole-genome molecular markers. The marker number and marker quality are essential for the application of GS in maize breeding. GWAS can choose the most related markers with the traits, so it can be used to improve the predictive accuracy of GS.

Abstract:<h3>Background</h3><p>The process of crop domestication often consists of two stages: initial domestication, where the wild species is first cultivated by humans, followed by diversification, when the domesticated species are subsequently adapted to more environments and specialized uses. Selective pressure to increase sugar accumulation in certain varieties of the cereal crop <em>Sorghum bicolor</em> is an excellent example of the latter; this has resulted in pronounced phenotypic divergence between sweet and grain-type sorghums, but the genetic mechanisms underlying these differences remain poorly understood.</p><h3>Results</h3><p>Here we present a new reference genome based on an archetypal sweet sorghum line and compare it to the current grain sorghum reference, revealing a high rate of nonsynonymous and potential loss of function mutations, but few changes in gene content or overall genome structure. We also use comparative transcriptomics to highlight changes in gene expression correlated with high stalk sugar content and show that changes in the activity and possibly localization of transporters, along with the timing of sugar metabolism play a critical role in the sweet phenotype.</p><h3>Conclusions</h3><p>The high level of genomic similarity between sweet and grain sorghum reflects their historical relatedness, rather than their current phenotypic differences, but we find key changes in signaling molecules and transcriptional regulators that represent new candidates for understanding and improving sugar metabolism in this important crop.</p>

Abstract:Abstract: Knowledge-based systems (KBS) have been proposed to solve a large variety of medical problems. A strategic issue for KBS development and maintenance are the efforts required for both knowledge engineers and domain experts. The proposed solution is building efficient knowledge acquisition (KA) tools. This paper presents a set of KA tools we are developing within a European Project called GAMES II. They have been designed after the formulation of an epistemological model of medical reasoning. The main goal is that of developing a computational framework which allows knowledge engineers and domain experts to interact cooperatively in developing a medical KBS. To this aim, a set of reusable software components is highly recommended. Their design was facilitated by the development of a methodology for KBS construction. It views this process as comprising two activities: the tailoring of the epistemological model to the specific medical task to be executed and the subsequent translation of this model into a computational architecture so that the connections between computational structures and their knowledge level counterparts are maintained. The KA tools we developed are illustrated taking examples from the behavior of a KBS we are building for the management of children with acute myeloid leukemia.

Abstract:Abstract Background Sorghum bicolor is one of the most important cereal crops in the world and is widely grown in arid or semi-arid areas. Results This study focused on the metabolic Diversity of three Sweet sorghum cultivars with white, red, and purple seeds to elucidate the factors responsible for the differences in Seed color. We found 651 metabolites were divided into 24 categories including Lipids_Fatty acids, Lipids_Glycerolipids, Flavonoid, Benzoic acid derivatives, Anthocyanins, Nucleotide and its derivates, etc. Through clustering analysis, principal component analysis (PCA), and orthogonal signal correction and partial least squares-discriminant analysis (OPLS-DA), different samples were clearly separated. It shows that contained metabolites of three groups are quite different. There are 217 significantly different metabolites between Z27 and HC4 (106 down-regulated, 111up-regulated), 240 between Z6 and HC4 (58 down-regulated, 182 up-regulated), 199 between Z6 and Z27 (54 down-regulated, 135 up-regulated). Venn diagram analysis indicated that 45 the differential metabolites were common to all three comparison groups. Conclusions This study provides new insights into the differences of metabolites between different color seeds and provides theoretical basis for the sufficient utilization of Sweet sorghum cultivars.
Genome-Wide Association Study Reveals Marker–Trait Associations for Heat-Stress Tolerance in Sweet Corn

Abstract:Sweet corn (Zea mays var. rugosa Bonaf.) is a crop with a high economic benefit in tropical and subtropical regions. Heat tolerance analysis and heat-tolerant gene mining are of great significance for breeding heat-resistant varieties. By combining improved genotyping using targeted sequencing (GBTS) with liquid chip (LC) technology, a high-density marker array containing 40 K multiple single polynucleotide polymorphisms (mSNPs) was used to genotype 376 sweet corn inbred lines and their heat-stress tolerance was evaluated in the spring and summer of 2019. In general, plant height, ear height and the number of lateral branches at the first level of the male flowers were reduced by 24.0%, 36.3%, and 19.8%, respectively. High temperatures in the summer accelerated the growth process of the sweet corn, shortening the days to shedding pollen by an average of 21.6% compared to the spring. A genome-wide association study (GWAS) identified 85 significant SNPs distributed on 10 chromosomes. Phenotypes in the spring and summer were associated with the 21 and 15 loci, respectively, and significant phenotypic differences between the two seasons caused by the temperature change were associated with the 49 SNP loci. The seed setting rate (SSR) was more susceptible to heat stress. An annotation analysis identified six candidate genes, which are either heat shock transcription factors (Hsfs) or heat shock proteins (Hsps) in Arabidopsis and rice (Oryza sativa), and these candidate genes were directly and indirectly involved in the heat-resistant response in the sweet corn. The current findings provide genetic resources for improving the heat-stress tolerance of sweet corn by molecular breeding.

Abstract:Sweetness and appearance of fresh fruits are key palatable and preference attributes for consumers and are often controlled by multiple genes. However, fine-mapping the key loci or genes of interest by single genome-based genetic analysis is challenging. Herein, we present the chromosome-level genome assembly of 1 landrace melon accession (Cucumis melo ssp. agrestis) with wild morphologic features and thus construct a melon pan-genome atlas via integrating sequenced melon genome datasets. Our comparative genomic analysis reveals a total of 3.4 million genetic variations, of which the presence/absence variations (PAVs) are mainly involved in regulating the function of genes for sucrose metabolism during melon domestication and improvement. We further resolved several loci that are accountable for sucrose contents, flesh color, rind stripe, and suture using a structural variation (SV)-based genome-wide association study. Furthermore, via bulked segregation analysis (BSA)-seq and map-based cloning, we uncovered that a single gene, (CmPIRL6), determines the edible or inedible characteristics of melon fruit exocarp. These findings provide important melon pan-genome information and provide a powerful toolkit for future pan-genome-informed cultivar breeding of melon.

Abstract:Sweet sorghum accumulates large amounts of soluble sugar in its stem. However, a system-based understanding of this carbohydrate allocation process is lacking. Here, we compared the dynamic transcriptome and metabolome between the conversion line R9188 and its two parents, sweet sorghum RIO and grain sorghum BTx406 that have contrasting sugar-accumulating phenotypes. We identified two features of sucrose metabolism, stable concentrations of sugar phosphates in RIO and opposite trend of trehalose-6-phosphate (T6P) between RIO vs R9188/BTx406. Integration of transcriptome and metabolome revealed R9188 is partially active in starch metabolism together with medium sucrose level, whereas sweet sorghum had the highest sucrose concentration and remained highly active in sucrose, starch, and cell wall metabolism post-anthesis. Similar expression pattern of genes involved in sucrose degradation decreased the pool of sugar phosphates for precursors of starch and cell wall synthesis in R9188 and BTx406. Differential T6P signal between RIO vs R9188/BTx406 is associated with introgression of T6P regulators from BTx406 into R9188, including C-group bZIP and trehalose 6-phosphate phosphatase (TPP). The inverted T6P signalling in R9188 appears to down-regulate sucrose and starch metabolism partly through transcriptome reprogramming, whereas introgressed metabolic genes could be related to reduced cell wall metabolism. Our results show that coordinated primary metabolic pathways lead to high sucrose demand and accumulation in sweet sorghum, providing us with targets for genetic improvements of carbohydrate allocation in bioenergy crops.

Abstract:Abstract Background The mechanism of grain development in elite maize breeding lines has not been fully elucidated. Grain length, grain width and grain weight are key components of maize grain yield. Previously, using the Chinese elite maize breeding line Chang7-2 and its large grain mutant tc19 , we characterized the grain size developmental difference between Chang7-2 and tc19 and performed transcriptomic analysis. Results In this paper, using Chang7-2 and tc19 , we performed comparative transcriptomic, proteomic and metabolomic analyses at different grain development stages. Through proteomics analyses, we found 2884, 505 and 126 differentially expressed proteins (DEPs) at 14, 21 and 28 days after pollination, respectively. Through metabolomics analysis, we identified 51, 32 and 36 differentially accumulated metabolites (DAMs) at 14, 21 and 28 days after pollination, respectively. Through multiomics comparative analysis, we showed that the phenylpropanoid pathways are influenced at transcriptomic, proteomic and metabolomic levels in all the three grain developmental stages. Conclusion We identified several genes in phenylpropanoid biosynthesis, which may be related to the large grain phenotype of tc19 . In summary, our results provided new insights into maize grain development.

Abstract:Sweetness is an economically important eating quality trait for sweet-corn breeding. To investigate the genetic control of the sweetness trait, we conducted a genome-wide association study (GWAS) in an association panel consisting of 250 sweet corn and waxy corn inbred and recombinant inbred lines (RILs), together with the genotypes obtained from the high-density 600K maize genotyping single-nucleotide polymorphism (SNP) array. GWAS results identified 12 significantly associated SNPs on chromosomes 3, 4, 5, and 7. The most associated SNP, AX_91849634, was found on chromosome 3 with a highly significant p-value of ≤1.53 × 10−14. The candidate gene identified within the linkage disequilibrium (LD) of this marker was shrunken2 (Zm00001d044129; sh2), which encodes ADP-glucose pyrophosphorylase (AGPase), a 60 kDa subunit enzyme that affects starch metabolism in the maize endosperm. Several SNP markers specific to variants in sh2 were developed and validated. According to the validation in a set of 81 inbred, RIL, and popular corn varieties, marker Sh2_rs844805326, which was developed on the basis of the SNP at the position 154 of exon 1, was highly efficient in classifying sh2-based sweet corn from other types of corn. This functional marker is extremely useful for marker-assisted breeding in sh2-sweet corn improvement and marketable seed production.

Abstract:The effect of cholesterol on the microsomal membrane components and the induction of drug–metabolizing enzymes was studied in rats after feeding with a two per cent cholesterol diet and administration of phenobarbitone or 3–methylcholanthrene intraperitoneally. The results revealed that cholesterol affected both the amount and the binding properties of protein, phospholipid and cholesterol in microsomes. Cholesterol also modified the effects of phenobarbitone and 3–methylcholanthrene on microsomal membranes. The administration of inducers increased the liver–body weight ratio significantly. Phenobarbitone enhanced NADPH cytochrome c reductase activity in native microsomes by about 2–fold. The aryl hydrocarbon hydroxylase activity was increased markedly by both phenobarbitone and 3–methylcholanthrene. The UDPglucuronosyltrans–ferase activity was also enhanced by both inducers. After trypsin digestion of microsomes UDPglucuronosyltransferase activity was significantly higher in rats on a high cholesterol diet than in those on standard diet. After treating the microsomes in vitro by various membrane perturbants it was found that 3–methylcholanthrene made the enzyme proteins less soluble than phenobarbitone. The results support the idea that cholesterol affects the activities of drug metabolizing enzymes, due to changes in the structure of microsomal membranes.

Abstract:Folate is commonly synthesized in natural plants and is an essential water-soluble vitamin of great importance inhuman health. Although the key genes involved in folate biosynthesis and transformation pathways have been identified in plants, the genetic architecture of folate in sweet corn kernels remain largely unclear. In this study, an association panel of 295 inbred lines of sweet corn was constructed. Six folate derivatives were quantified in sweet corn kernels at 20 days after pollination and a total of 95 loci were identified for eight folate traits using a genome-wide association study. A peak GWAS signal revealed that natural variation in ZmFCL , encoding a 5-formyltetrahydrofolate cyclo-ligase, accounted for 30.12% of phenotypic variation in 5-FTHF content. Further analysis revealed that two adjacent SNPs on the second exon resulting in an AA-to-GG in the gene and an Asn-to-Gly change in the protein could be the causative variant influencing 5-FTHF content. Meanwhile, 5-FTHF content was negatively correlated with ZmFCL expression levels in the population. These results extend our knowledge regarding the genetic basis of folate and provide molecular markers for the optimization of folate levels in sweet corn kernels.
