Abstract:Control of the living cell functions with remarkable reliability despite the stochastic nature of the underlying molecular networks -- a property presumably optimized by biological evolution. We here ask to what extent the property of a stochastic dynamical network to produce reliable dynamics is an evolvable trait. Using an evolutionary algorithm based on a deterministic selection criterion for the reliability of dynamical attractors, we evolve dynamical networks of noisy discrete threshold nodes. We find that, starting from any random network, reliability of the attractor landscape can often be achieved with only few small changes to the network structure. Further, the evolvability of networks towards reliable dynamics while retaining their function is investigated and a high success rate is found.

Generic Properties of Random Gene Regulatory Networks.

Abstract:Modeling gene regulatory networks (GRNs) is an important topic in systems biology. Although there has been much work focusing on various specific systems, the generic behavior of GRNs with continuous variables is still elusive. In particular, it is not clear typically how attractors partition among the three types of orbits: steady state, periodic and chaotic, and how the dynamical properties change with network's topological characteristics. In this work, we first investigated these questions in random GRNs with different network sizes, connectivity, fraction of inhibitory links and transcription regulation rules. Then we searched for the core motifs that govern the dynamic behavior of large GRNs. We show that the stability of a random GRN is typically governed by a few embedding motifs of small sizes, and therefore can in general be understood in the context of these short motifs. Our results provide insights for the study and design of genetic networks.

Abstract:Dynamic processes in complex network are crucial for better understanding collective behavior in human societies, biological systems, and the Internet. In this article, we first focus on the continuous Markov-based modeling of evolving networks with the birth-death of individuals. A new individual arrives at the group by the Poisson process, while new links are established in the network through either uniform connection or preferential attachment. Moreover, an existing individual has a limited lifespan before leaving the network. We determine stationary topological properties of these networks, including their size and mean degree. To address the effect of the birth-death evolution, we further study the information dynamics in the proposed network model from the random drift and natural selection perspective, based on assumptions of total-stochastic and fitness-driven evolution, respectively. In simulations, we analyze the fixation probability of individual information and find that means of new connections affect the random drift process but do not affect the natural selection process.

Abstract:Background: The temporal progression of many fundamental processes in cells and organisms, including homeostasis, differentiation and development, are governed by gene regulatory networks (GRNs). GRNs balance fluctuations in the output of their genes, which trace back to the stochasticity of molecular interactions. Although highly desirable to understand life processes, predicting the temporal progression of gene products within a GRN is challenging when considering stochastic events such as transcription factor-DNA interactions or protein production and degradation. Results: We report a method to simulate and infer GRNs including genes and biochemical reactions at molecular detail. In our approach, we consider each network element to be isolated from other elements during small time intervals, after which we synchronize molecule numbers across all network elements. Thereby, the temporal behaviour of network elements is decoupled and can be treated by local stochastic or deterministic solutions. We demonstrate the working principle of this modular approach with a repressive gene cascade comprising four genes. By considering a deterministic time evolution within each time interval for all elements, our method approaches the solution of the system of deterministic differential equations associated with the GRN. By allowing genes to stochastically switch between on and off states or by considering stochastic production of gene outputs, we are able to include increasing levels of stochastic detail and approximate the solution of a Gillespie simulation. Thereby, CaiNet is able to reproduce noise-induced bi-stability and oscillations in dynamically complex GRNs. Notably, our modular approach further allows for a simple consideration of deterministic delays. We further infer relevant regulatory connections and steady-state parameters of a GRN of up to ten genes from steady-state measurements by identifying each gene of the network with a single perceptron in an artificial neuronal network and using a gradient decent method originally designed to train recurrent neural networks. To facilitate setting up GRNs and using our simulation and inference method, we provide a fast computer-aided interactive network simulation environment, CaiNet. Conclusion: We developed a method to simulate GRNs at molecular detail and to infer the topology and steady-state parameters of GRNs. Our method and associated user-friendly framework CaiNet should prove helpful to analyze or predict the temporal progression of reaction networks or GRNs in cellular and organismic biology. Abstract:Gene regulatory networks (GRNs) are complex systems in which many genes regulate mutually to adapt the cell state to environmental conditions. In addition to function, the GRNs possess several kinds of robustness. This robustness means that systems do not lose their functionality when exposed to disturbances such as mutations or noise, and is widely observed at many levels in living systems. Both function and robustness have been acquired through evolution. In this respect, GRNs utilized in living systems are rare among all possible GRNs. In this study, we explored the fitness landscape of GRNs and investigated how robustness emerged in highly-fit GRNs. We considered a toy model of GRNs with one input gene and one output gene. The difference in the expression level of the output gene between two input states, "on" and "off", was considered as fitness. Thus, the determination of the fitness of a GRN was based on how sensitively it responded to the input. We employed the multicanonical Monte Carlo method, which can sample GRNs randomly in a wide range of fitness levels, and classified the GRNs according to their fitness. As a result, the following properties were found: (1) Highly-fit GRNs exhibited bistability for intermediate input between "on" and "off". This bistability emerges necessarily as fitness increases. (2) These highly-fit GRNs were robust against noise because of their bistability. (3) GRNs that were robust against mutations were not extremely rare among the highly-fit GRNs. This implies that mutational robustness is readily acquired through the evolutionary process.

The P600 in Implicit Artificial Grammar Learning

Abstract:The suitability of the artificial grammar learning (AGL) paradigm to capture relevant aspects of the acquisition of linguistic structures has been empirically tested in a number of EEG studies. Some have shown a syntax-related P600 component, but it has not been ruled out that the AGL P600 effect is a response to surface features (e.g., subsequence familiarity) rather than the underlying syntax structure. Therefore, in this study, we controlled for the surface characteristics of the test sequences (associative chunk strength) and recorded the EEG before (baseline preference classification) and after (preference and grammaticality classification) exposure to a grammar. After exposure, a typical, centroparietal P600 effect was elicited by grammatical violations and not by unfamiliar subsequences, suggesting that the AGL P600 effect signals a response to structural irregularities. Moreover, preference and grammaticality classification showed a qualitatively similar ERP profile, strengthening the idea that the implicit structural mere-exposure paradigm in combination with preference classification is a suitable alternative to the traditional grammaticality classification test.

Abstract:The dynamics of adaptation is difficult to predict because it is highly stochastic even in large populations. The uncertainty emerges from number fluctuations, called genetic drift, arising in the small number of particularly fit individuals of the population. Random genetic drift in this evolutionary vanguard also limits the speed of adaptation, which diverges in deterministic models that ignore these chance effects. Several approaches have been developed to analyze the crucial role of noise on the expected dynamics of adaptation, including the mean fitness of the entire population, or the fate of newly arising beneficial deleterious mutations. However, very little is known about how genetic drift causes fluctuations to emerge on the population level, including fitness distribution variations and speed variations. Yet, these phenomena control the replicability of experimental evolution experiments and are key to a truly predictive understanding of evolutionary processes. Here, we develop an exact approach to these emergent fluctuations by a combination of computational and analytical methods. We show, analytically, that the infinite hierarchy of moment equations can be closed at any arbitrary order by a suitable choice of a dynamical constraint. This constraint regulates (rather than fixes) the population size, accounting for resource limitations. The resulting linear equations, which can be accurately solved numerically, exhibit fluctuation-induced terms that amplify short-distance correlations and suppress long-distance ones. Importantly, by accounting for the dynamics of sub-populations, we provide a systematic route to key population genetic quantities, such as fixation probabilities and decay rates of the genetic diversity.

Evolving Modular Genetic Regulatory Networks with a Recursive, Top-Down Approach

Abstract:Being able to design genetic regulatory networks (GRNs) to achieve a desired cellular function is one of the main goals of synthetic biology. However, determining minimal GRNs that produce desired time-series behaviors is non-trivial. In this paper, we propose a 'top-down' approach to evolving small GRNs and then use these to recursively boot-strap the identification of larger, more complex, modular GRNs. We start with relatively dense GRNs and then use differential evolution (DE) to evolve interaction coefficients. When the target dynamical behavior is found embedded in a dense GRN, we narrow the focus of the search and begin aggressively pruning out excess interactions at the end of each generation. We first show that the method can quickly rediscover known small GRNs for a toggle switch and an oscillatory circuit. Next we include these GRNs as non-evolvable subnetworks in the subsequent evolution of more complex, modular GRNs. Successful solutions found in canonical DE where we truncated small interactions to zero, with or without an interaction penalty term, invariably contained many excess interactions. In contrast, by incorporating aggressive pruning and the penalty term, the DE was able to find minimal or nearly minimal GRNs in all test problems.

Abstract:Dispersal is key to understanding ecological and evolutionary dynamics. Dispersal may itself evolve and exhibit phenotypic plasticity. Specifically, organisms may modulate their dispersal rates in response to the density of their conspecifics (density-dependent dispersal) and their own sex (sex-biased dispersal). While optimal dispersal plastic responses have been derived from first principles, the genetic and molecular basis of dispersal plasticity has not been modelled. An understanding of the genetic architecture of dispersal plasticity is especially relevant for understanding dispersal evolution during rapidly changing spatial ecological conditions such as range expansions. In this context, we develop an individual-based metapopulation model of the evolution of density-dependent and sex-biased dispersal during range expansions. We represent the dispersal trait as a gene-regulatory network (GRN), which can take population density and an individual's sex as an input and analyse emergent context- and condition-dependent dispersal responses. We compare dispersal evolution and ecological dynamics in this GRN model to a standard reaction norm (RN) approach under equilibrium metapopulation conditions and during range expansions. We find that under equilibrium metapopulation conditions, the GRN model produces emergent density-dependent and sex-biased dispersal plastic response shapes that match the theoretical expectation of the RN model. However, during range expansion, the GRN model leads to faster range expansion because GRNs can maintain higher adaptive potential. Our results imply that, in order to understand eco-evolutionary dynamics in contemporary time, the genetic architecture of traits must be taken into account.

Abstract:The tempo and mode of adaptation depends on the availability of beneficial alleles. Genetic interactions arising from gene networks can restrict this availability. However, the extent to which networks affect adaptation remains largely unknown. Current models of evolution consider additive genotype-phenotype relationships while often ignoring the contribution of gene interactions to phenotypic variance. In this study, we model a quantitative trait as the product of a simple gene regulatory network, the negative autoregulation motif. Using forward-time genetic simulations, we measure adaptive walks towards a phenotypic optimum in both additive and network models. A key expectation from adaptive walk theory is that the distribution of fitness effects of new beneficial mutations is exponential. We found that both models instead harbored distributions with fewer large-effect beneficial alleles than expected. The network model also had a complex and bimodal distribution of fitness effects among all mutations, with a considerable density at deleterious selection coefficients. This behavior is reminiscent of the cost of complexity, where correlations among traits constrain adaptation. Our results suggest that the interactions emerging from genetic networks can generate complex and multimodal distributions of fitness effects. Historically, models of adaptation have typically considered traits as a sum of effects at many genes. Mutations in these genes move a population incrementally closer to an optimum phenotype. However, the genetic basis of traits is often more complex, with interwoven networks of genes creating non-additive effects that might reduce natural selection's ability to steer populations towards optimal trait combinations. In this study, we developed a model that simulates the evolution of a trait as the product of a gene regulatory network. We used this model to compare the effects of the network on adaptation to a typical additive model. We found that mutations in network populations were more likely to drive the population away from an optimum phenotype. We likened this result to the "cost of complexity", where more complicated genetic systems can create constraints on adaptation. Our results suggest that the non-additive interactions emerging from genetic networks might alter the adaptive dynamics predicted under additive models.

Abstract:Gene regulatory networks typically have low in-degrees, whereby any given gene is regulated by few of the genes in the network. They also tend to have broad distributions for the out-degree. What mechanisms might be responsible for these degree distributions? Starting with an accepted framework of the binding of transcription factors to DNA, we consider a simple model of gene regulatory dynamics. There, we show that selection for a target expression pattern leads to the emergence of minimum connectivities compatible with the selective constraint. As a consequence, these gene networks have low in-degree, and "functionality" is parsimonious, i.e. is concentrated on a sparse number of interactions as measured for instance by their essentiality. Furthermore, we find that mutations of the transcription factors drive the networks to have broad out-degrees. Finally, these classes of models are evolvable, i.e. significantly different genotypes can emerge gradually under mutation-selection balance.

Abstract:This study describes the effect of dendritic cells (DC) pulsed with tumor cell extracts on the induction and activation of autologous and HLA-identical sibling tumor cell specific cytotoxic T lymphocytes (CTL). The subjects of the study were patients with hematological malignancies (acute myeloid leukemia, acute lymphoblastic leukemia, and multiple myeloma), and stem cell transplant donors. Although lymphocytes primed with non-pulsed DC did not show definite cytotoxic activity against autologous or HLA-identical sibling patient tumor cells, both autologous and HLA-identical sibling CTL activated by DC pulsed with tumor cell extracts demonstrated markedly significant killing activity against tumor cells in the fashion of higher cytotoxicity with the increase of effector:target ratio (p<0.05). These findings reveal that DC pulsed with tumor cell extracts could be efficiently applicable in anti-tumor immunotherapy for patients with hematological malignancies.
Gene regulatory network structure informs the distribution of perturbation effects

Abstract:Gene regulatory networks (GRNs) govern many core developmental and biological processes underlying human complex traits. Even with broad-scale efforts to characterize the effects of molecular perturbations and interpret gene coexpression, it remains challenging to infer the architecture of gene regulation in a precise and efficient manner. Key properties of GRNs, like hierarchical structure, modular organization, and sparsity, provide both challenges and opportunities for this objective. Here, we seek to better understand properties of GRNs using a new approach to simulate their structure and model their function. We produce realistic network structures with a novel generating algorithm based on insights from small-world network theory, and we model gene expression regulation using stochastic differential equations formulated to accommodate modeling molecular perturbations. With these tools, we systematically describe the effects of gene knockouts within and across GRNs, finding a subset of networks that recapitulate features of a recent genome-scale perturbation study. With deeper analysis of these exemplar networks, we consider future avenues to map the architecture of gene expression regulation using data from cells in perturbed and unperturbed states, finding that while perturbation data are critical to discover specific regulatory interactions, data from unperturbed cells may be sufficient to reveal regulatory programs.

Abstract:Phenotypic selection occurs when genetically identical cells are subject to different reproductive abilities due to cellular noise. Such noise arises from fluctuations in reactions synthesizing proteins and plays a crucial role in how cells make decisions and respond to stress or drugs. We propose a general stochastic agent-based model for growing populations capturing the feedback between gene expression and cell division dynamics. We devise a finite state projection approach to analyze gene expression and division distributions and infer selection from single-cell data in mother machines and lineage trees. We use the theory to quantify selection in multi-stable gene expression networks and elucidate that the trade-off between phenotypic switching and selection enables robust decision-making essential for synthetic circuits and developmental lineage decisions. Using live-cell data, we demonstrate that combining theory and inference provides quantitative insights into bet-hedging–like response to DNA damage and adaptation during antibiotic exposure in Escherichia coli .

Non-selective evolution of growing populations

Abstract:Non-selective effects, like genetic drift, are an important factor in modern conceptions of evolution, and have been extensively studied for constant population sizes. Here, we consider non-selective evolution in the case of growing populations that are of small size and have varying trait compositions (e.g. after a population bottleneck). We find that, in these conditions, populations never fixate to a trait, but tend to a random limit composition, and that the distribution of compositions 'freezes' to a steady state This final state is crucially influenced by the initial conditions. We obtain these findings from a combined theoretical and experimental approach, using multiple mixed subpopulations of two Pseudomonas putida strains in non-selective growth conditions as model system. The experimental results for the population dynamics match the theoretical predictions based on the Pólya urn model for all analyzed parameter regimes. In summary, we show that exponential growth stops genetic drift. This result contrasts with previous theoretical analyses of non-selective evolution (e.g. genetic drift), which investigated how traits spread and eventually take over populations (fixate). Moreover, our work highlights how deeply growth influences non-selective evolution, and how it plays a key role in maintaining genetic variability. Consequently, it is of particular importance in life-cycles models of periodically shrinking and expanding populations.
