Abstract:DNA has emerged as an attractive medium for storing large amounts of data due to its high information density, long-term stability, and low energy consumption. However, in contrast to commercially available storage media, DNA-based data storage currently falls behind in terms of writing and reading speeds, waste as well as cost. To harness the full potential of DNA as a data storage medium, it is imperative to advance high-throughput DNA synthesis without compromising cost and pollution. Industry-standard phosphoramidite DNA synthesis has reached its limitation because of its short nucleotide length (< 200), overconsumption of organic solvents leading to the production of toxic wastes, and slow writing speed. Enzymatic DNA synthesis shows promise as a replacement with long nucleotides, an environmentally friendly process, and fast writing speed. In this review, we overview enzymatic DNA synthesis methods, evaluate current methods that utilize high-throughput and parallel synthesis, and conclude with comments on how enzymatic DNA synthesis can be the answer to DNA data storage.

Abstract:Efficient error-correction codes are crucial for realizing DNA's potential as a long-lasting, high-density storage medium for digital data. At the same time, new workflows promising low-cost, resilient DNA data storage are challenging their design and error-correcting capabilities. This study characterizes the errors and biases in two new additions to the state-of-the-art workflow in DNA data storage: photolithographic synthesis and DNA decay. Photolithographic synthesis offers low-cost, scalable oligonucleotide synthesis but suffers from high error rates, necessitating sophisticated error-correction schemes, for example codes introducing within-sequence redundancy combined with clustering and alignment techniques for retrieval. On the other hand, the decoding of oligo fragments after DNA decay promises unprecedented storage densities, but complicates data recovery by requiring the reassembly of full-length sequences or the use of partial sequences for decoding. Our analysis provides a detailed account of the error patterns and biases present in photolithographic synthesis and DNA decay, and identifies considerable bias stemming from sequencing workflows. We implement our findings into a digital twin of the two workflows, offering a tool for developing error-correction codes and providing benchmarks for the evaluation of codec performance.

Abstract:Abstract Deoxyribonucleic acid (DNA) has evolved to be a naturally selected, robust biomacromolecule for gene information storage, and biological evolution and various diseases can find their origin in uncertainties in DNA-related processes (e.g. replication and expression). Recently, synthetic DNA has emerged as a compelling molecular media for digital data storage, and it is superior to the conventional electronic memory devices in theoretical retention time, power consumption, storage density, and so forth. However, uncertainties in the in vitro DNA synthesis and sequencing, along with its conjugation chemistry and preservation conditions can lead to severe errors and data loss, which limit its practical application. To maintain data integrity, complicated error correction algorithms and substantial data redundancy are usually required, which can significantly limit the efficiency and scale-up of the technology. Herein, we summarize the general procedures of the state-of-the-art DNA-based digital data storage methods (e.g. write, read, and preservation), highlighting the uncertainties involved in each step as well as potential approaches to correct them. We also discuss challenges yet to overcome and research trends in the promising field of DNA-based data storage.

Abstract:Abstract Due to its longevity and enormous information density, DNA is an attractive medium for archival storage. The current hamstring of DNA data storage systems—both in cost and speed—is synthesis. The key idea for breaking this bottleneck pursued in this work is to move beyond the low-error and expensive synthesis employed almost exclusively in today’s systems, towards cheaper, potentially faster, but high-error synthesis technologies. Here, we demonstrate a DNA storage system that relies on massively parallel light-directed synthesis, which is considerably cheaper than conventional solid-phase synthesis. However, this technology has a high sequence error rate when optimized for speed. We demonstrate that even in this high-error regime, reliable storage of information is possible, by developing a pipeline of algorithms for encoding and reconstruction of the information. In our experiments, we store a file containing sheet music of Mozart, and show perfect data recovery from low synthesis fidelity DNA.
