Discover Natural Compounds As Potential Phosphodiesterase-4B Inhibitors Via Computational Approaches

Abstract:cAMP, intracellular cyclic adenosine monophosphate, is a ubiquitous second messenger that plays a key role in many physiological processes. PDE4B which can reduce the cAMP level by hydrolyzing cAMP to 5-AMP has become a therapeutic target for the treatment of human diseases such as respiratory disorders, inflammation diseases, neurological and psychiatric disorders. However, the use of currently available PDE4B inhibitors is restricted due to serious side effects caused by targeting PDE4D. Hence, we are attempting to find out subfamily-selective PDE4B inhibitors from natural products, using computer-aided approaches such as virtual screening, docking, and molecular dynamics simulation. Finally, four potential PDE4B-selective inhibitors (ZINC67912770, ZINC67912780, ZINC72320169, and ZINC28882432) were found. Compared to the reference drug (roflumilast), they scored better during the virtual screening process. Binding free energy for them was -317.51, -239.44, -215.52, and -165.77kJ/mol, better than -129.05kJ/mol of roflumilast. The pharmacophore model of the four candidate inhibitors comprised six features, including one hydrogen bond donor, four hydrogen bond acceptors, and one aromatic ring feature. It is expected that our study will pave the way for the design of potent PDE4B-selective inhibitors of new drugs to treat a wide variety of diseases such as asthma, COPD, psoriasis, depression, etc.
Molecular modeling study to unravel complexation of daclatasvir and its enantiomer by β-cyclodextrins. Computational analysis using quantum mechanics and molecular dynamics

Abstract:A computational study was performed to unravel mechanisms underlying capillary electrophoresis enantioseparations of daclatasvir and its (R,R,R,R)-enantiomer with native and methylated β-cyclodextrins (β-CDs) as chiral selectors. Considering the enantioseparation results as benchmark, the structures of β-CD and seven methylated β-CDs were optimized by quantum mechanics, and their topography and computed molecular properties were compared. Furthermore, the electron charge density distribution of the macrocycles was also evaluated by calculating the molecular electrostatic potential of pivotal regions of native and methylated β-CDs. The function of hydrogen bonds in the complexation process of daclatasvir and the CDs was derived from quantum mechanics analysis and confirmed by molecular dynamics, as orthogonal computational techniques. The presence of a round-shaped cavity in the CDs used as chiral selector appeared as a necessary requirement for the enantioseparation of daclatasvir and its (R,R,R,R)-enantiomer. In this regard, it was confirmed that the round shape of the CDs is sustained by hydrogen bonds formed between adjacent glucopyranose units and blocking rotation of the linking glycosidic bonds. The presence of hydroxy groups at the 6-position of the glucopyranose units and the concurrent absence of hydroxy groups at the 2-position were evidenced as important factors for enantioseparation of daclatasvir and its enantiomer by methylated β-CDs.
Molecular insights into the interactions between PEG carriers and drug molecules from Celastrus hindsii: a multi-scale simulation study

Abstract:Efficient drug delivery is crucial for the creation of effective pharmaceutical treatments, and polyethylene glycol (PEG) carriers have been emerged as promising candidates for this purpose due to their bio-compatibility, enhancement of drug solubility, and stability. In this study, we utilized molecular simulations to examine the interactions between PEG carriers and selected drug molecules extracted from Celastrus hindsii: Hindsiilactone A, Hindsiiquinoflavan B, Maytenfolone A, and Celasdin B. The simulations provided detailed insights into the binding affinity, stability, and structural properties of these drug molecules when complexed with PEG carriers. A multi-scale approach combining density functional theory (DFT), extended tight-binding (xTB), and molecular dynamics (MD) simulations was conducted to investigate both unbound and bound states of PEG/drug systems. The results from DFT and xTB calculations revealed that the unbound complex has an unfavorable binding free energy, primarily due to negative contributions of delta solvation free energy and entropy. The MD simulations provided more detailed insights into the interactions between PEG and drug molecules in water solutions. By integrating the findings from the multi-scale simulations, a comprehensive picture of the unbound and bound states of PEG and drug systems were obtained. This information is valuable for understanding the molecular mechanisms governing the binding of drugs in PEG-based delivery platforms, and it contributes to the rational design and optimization of these systems.
Evaluation of β‐ and γ‐Cyclodextrins as Promising Bisoprolol Drug Carriers: Docking, Molecular Dynamics and MM‐PBSA1 Free‐Energy Calculations*

Abstract:This study investigates Bisoprolol (BIS) binding in β‐cyclodextrin (β‐CD) and γ‐cyclodextrin (γ‐CD) using docking, molecular dynamics, and MM‐PBSA calculations at 298 to 334 K. Results show that hydrogen bonds and van der Waals interactions, improve BIS encapsulation. The stability of the β and γ‐CD inclusion complexes with BIS, confirms by assessing their flexibility, dynamics, and thermodynamics at various temperatures. In this research work, the binding mechanism of Bisoprolol (BIS) drug into the beta‐cyclodextrin (β‐CD) and gamma‐cyclodextrin (γ‐CD) nanopores were investigated using docking, molecular dynamics (MD) simulations, and MM‐PBSA free energy calculations. Also, we assessed the energetic aspects within the BIS‐CDs complex under different thermal conditions in four stages from 298 to 334 K, which includes mammalian body temperature in order to approximate physiological conditions. The computational results reveal that the encapsulation of the BIS into the cavities of CDs is reinforced by hydrogen bonds (HBs) and van der Waals (vdW) interactions in the aqueous phase. The stability of the inclusion complexes of β and γ‐CD with BIS was confirmed by evaluating system stability, flexibility, dynamic and thermodynamic properties at all temperature steps. Next, we analyzed the degree of complexation between BIS and CDs at four different temperatures. The findings revealed that the degree of complexation is decreased as the temperature is increased. The translational movement of the drug to the outside of the CDs cavity increased in the temperature range of 310 to 334 K in γ‐CD more than β‐CD. The β‐CD complex exhibits greater stability compared to the γ‐CD complex in the aqueous medium. Abstract:The goal of this study is to evaluate the effectiveness of cyclodextrins (CDs) in enhancing the stability and bioavailability of Erlotinib (Erl), while also minimising its side effects, in the treatment of metastatic pancreatic and lung cancers. Molecular docking and molecular dynamics (MD) simulations were employed to investigate the effectiveness of various pure CDs (Alpha, Beta, and Gamma Cyclodextrins) and modified CDs (hydroxypropyl, methyl, and amino Beta Cyclodextrins) in forming stable inclusion complexes (ICs) with Erl. Molecular docking results indicated that Erl displayed favourable binding affinities with all CDs, exhibiting the highest affinity with Gamma Cyclodextrin (GCD) due to its larger cavity, with a binding energy of −25.86 KJ/mol. MD simulations revealed a reduction in hydrogen bonds with solvent molecules in CD complexes compared to free CDs, indicating the successful inclusion of Erl into CD cavities. GCD exhibited the highest EVdw and ECoul values, indicating strong binding affinity and the ability to form more hydrogen bonds and Vdw interactions with Erl. In contrast, HPB displayed the lowest van der Waals and Coulomb interactions with Erl. Moreover, the HPB: Erl IC system demonstrated superior vdW and Coulomb interactions in Erl-Solvent, while the GCD: Erl complex exhibited the lowest overall Erl-SOL interactions.

Abstract:17-β-estradiol (EST) is an Active Pharmaceutical Ingredient characterized by a low water solubility. Complexation with β-cyclodextrin (βCD) enhances its bioavailability, hence such complex is an interesting research object from pharmaceutical point of view. However, basic facts like description of complex's structure and definition of its molar ratio, were debatable already for decades. This work for the first time justifies the EST:βCD molar ratio as 1:2 using the HRMS (high-resolution mass spectrometry) and phase solubility studies. The latter are used to define complex stability constant, as well. The structure and stability is analyzed using a variety of computational approaches: Quantum Mechanics (QM) based methods (DFT, semiempirical approaches) and MD/MMGBSA approach. In case of the QM, for the first time in the computational analysis of cyclodextrin complexes, a thorough benchmarking test is presented. Different computational parameters (solvent model, presence/absence of dispersion correction etc.) are used. Obtained results are compared with the experimental data.

Abstract:The Cytochrome P450 family of heme-containing proteins plays a major role in catalyzing phase I metabolic reactions, and the CYP3A4 subtype is responsible for the metabolism of many currently marketed drugs. Additionally, CYP3A4 has an inherent affinity for a broad spectrum of structurally diverse chemical entities, often leading to drug-drug interactions mediated by the inhibition or induction of the metabolic enzyme. The current study explores the binding of selected highly efficient CYP3A4 inhibitors by docking and molecular dynamics (MD) simulation protocols and their binding free energy calculated using the WaterSwap method. The results indicate the importance of binding pocket residues including Phe57, Arg105, Arg106, Ser119, Arg212, Phe213, Thr309, Ser312, Ala370, Arg372, Glu374, Gly481 and Leu483 for interaction with CYP3A4 inhibitors. The residue-wise decomposition of the binding free energy from the WaterSwap method revealed the importance of binding site residues Arg106 and Arg372 in the stabilization of all the selected CYP3A4-inhibitor complexes. The WaterSwap binding energies were further complemented with the MM(GB/PB)SA results and it was observed that the binding energies calculated by both methods do not differ significantly. Overall, our results could guide towards the use of multiple computational approaches to achieve a better understanding of CYP3A4 inhibition, subsequently leading to the design of highly specific and efficient new chemical entities with suitable ADMETox properties and reduced side effects.
Taming Multiple Binding Poses in Alchemical Binding Free Energy Prediction: the $β$-cyclodextrin Host-Guest SAMPL9 Blinded Challenge

Abstract:We apply the Alchemical Transfer Method (ATM) and a bespoke fixed partial charge force field to the SAMPL9 bCD host-guest binding free energy prediction challenge that comprises a combination of complexes formed between five phenothiazine guests and two cyclodextrin hosts. Multiple chemical forms, competing binding poses, and computational modeling challenges pose significant obstacles to obtaining reliable computational predictions for these systems. The phenothiazine guests exist in solution as racemic mixtures of enantiomers related by nitrogen inversions that bind the hosts in various binding poses, each requiring an individual free energy analysis. Due to the large size of the guests and the conformational reorganization of the hosts, which prevent a direct absolute binding free energy route, binding free energies are obtained by a series of absolute and relative binding alchemical steps for each chemical species in each binding pose. Metadynamics-accelerated conformational sampling was found to be necessary to address the poor convergence of some numerical estimates affected by conformational trapping. Despite these challenges, our blinded predictions quantitatively reproduced the experimental affinities for the $\beta$-cyclodextrin host, less one case of the methylated derivative being an outlier. The work illustrates the challenges of obtaining reliable free energy data in in-silico drug design for even seemingly simple systems and introduces some of the technologies available to tackle them.

Abstract:A series of novel pyrazole-integrated 1,3,4-oxadiazole derivatives have been synthesized and characterized by 1 H and 13 C NMR, IR, and mass spectra and elemental analyses. The synthesized compounds were docked at the active site of cyclin-dependent kinase 2 (CDK2) protein using the Glide tool of the Schrödinger Suite. The compounds were optimized based on glide score, glide energy, binding free energy (from Prime MM/GBSA), and bioavailability and compared to the reference drugs Milciclib and Trilaciclib reported as CDK2 inhibitors. The molecular docking study revealed that the synthesized compounds showed better drug likeness than the existing drugs by binding to the active site of CDK2 protein.

Abstract:As human phosphodiesterase (PDE) proteins are attractive drug targets, a large number of selective PDE inhibitors have been developed. However, since the catalytic sites of PDE isoforms are conserved in sequence and structure, it remains unclear how these inhibitors discriminate PDE isoforms in a selective manner. Here we perform long-time scale molecular dynamics (MD) simulations to investigate the spontaneous association processes of a highly selective PDE2A inhibitor (BAY60–7550) with the catalytic pockets of six PDE isoforms. We found that the free-energy landscapes of PDE:BAY60–7550 interactions on the PDE surfaces are very different between various PDE isoforms; and the free-energy landscape of PDE2A forms a favorable low-energy pathway that not only drives BAY60–7550 toward the target binding site, but also guides BAY60–7750 to adopt its native binding conformation known from crystal structure. Thus, this study reveals that the inhibitor interactions with the PDE surface residues play an important role in its high selectivity for PDE2A, and thereby provides new fundamental insights into the PDE isoform-specific inhibitor selectivity.

Abstract:Cyclodextrins can encapsulate various molecules and have exciting applications in supramolecular, pharmaceutical, material, food and environmental chemistry. Typically, the encapsulation into the cyclodextrin cavity confers to the guest improved solubility, stability, bioavailability and organoleptic properties. In recent years, cyclodextrin multi-cavity systems have also been studied to encapsulate biomolecules or drugs. This context has inspired us to synthesize and characterize two new β and γ-cyclodextrin dimers and compare their complexation behavior. The two cavities in the same molecule significantly improve the stability of inclusion complexes. Particularly we investigated cholic acid, cholesterol and doxorubicin as guests. The extent of binding between a guest molecule and β and γ-cyclodextrin dimers was established by molecular docking. Cholic acid at physiological pH was chosen as a water-soluble cholesterol analog for the investigation in water by isothermal calorimetry. We found that dimers can include cholate species, cholesterol and doxorubicin better than native cyclodextrins, and the cyclodextrin type tunes the stability of inclusion complexes.

Abstract:Cyclodextrins (CDs) are cyclic carbohydrate polymers that hold significant promise for drug delivery and industrial applications. Their effectiveness depends on their ability to encapsulate target molecules with strong affinity and specificity, but quantifying affinities in these systems accurately is challenging for a variety of reasons. Computational methods represent an exceptional complement to in vitro assays because they can be employed for existing and hypothetical molecules, providing high resolution structures in addition to a mechanistic, dynamic, kinetic, and thermodynamic characterization. Here, we employ potential of mean force (PMF) calculations obtained from guided metadynamics simulations to characterize the 1:1 inclusion complexes between four different modified βCDs, with different type, number, and location of substitutions, and two sterol molecules (cholesterol and 7-ketocholesterol). Our methods, validated for reproducibility through four independent repeated simulations per system and different post processing techniques, offer new insights into the formation and stability of CD-sterol inclusion complexes. A systematic distinct orientation preference where the sterol tail projects from the CD's larger face and significant impacts of CD substitutions on binding are observed. Notably, sampling only the CD cavity's wide face during simulations yielded comparable binding energies to full-cavity sampling, but in less time and with reduced statistical uncertainty, suggesting a more efficient approach. Bridging computational methods with complex molecular interactions, our research enables predictive CD designs for diverse applications. Moreover, the high reproducibility, sensitivity, and cost-effectiveness of the studied methods pave the way for extensive studies of massive CD-ligand combinations, enabling AI algorithm training and automated molecular design. Abstract:Cancer is a most serious health problem globally due to increased mortality. Deoxycytidine triphosphate pyrophosphatase (dCTPase) enzyme involved in cancer progression and cancer cell stemness and found over-expressed in breast cancer. This overexpression makes it of attractive target to discover new class of anticancer therapy. In the present work, we have selected piperazin-1-ylpyridazine derivatives as dCTPase inhibitors and performed molecular docking and dynamics simulations analysis to evaluate the binding pattern of selected compounds with target protein. Compound P21 has highest binding affinity towards dCTPase protein with -4.649 as Glide Gscore. In all compounds, only pyridazine and caboxamide nucleus involves in hydrogen bond formation and benzyl or phenyl nucleus involves in π-π stacking interaction. These observations provide the valuable lead for ligand based anticancer drug design.

Abstract:At present, numerous novel chemical compounds face challenges related to their limited solubility in aqueous environments. These compounds are classified under the Biopharmaceutical Classification System (BCS) as either class II or class IV substances. Different carriers were used to increase their solubility. Candesartan cilexetil (CC) is one of the most widely used antihypertensive drugs, which belongs to class II drugs. The aim of this research was to enhance the solubility and dissolution rate of CC through a complexation approach involving β-cyclodextrin and its derivatives, specifically hydroxypropyl beta cyclodextrin (HP-β-CD), methyl beta cyclodextrin (M-β-CD), and sulfonyl ether beta-cyclodextrin (SBE-β-CD), serving as complexing agents. This complexation process was investigated both with and without the inclusion of poloxamer 407 (PX407) as a hydrophilic polymer. The complex was prepared through a combination of grinding, kneading, and co-evaporation techniques. The resulting complex underwent characterization, including assessments of its percentage yield, drug content, solubility, and dissolution properties, as well as analyses using differential scanning calorimetry (DSC), X-ray diffraction (XRD), and fourier transforms infrared spectroscopy (FTIR). The results revealed that, the complex prepared using 1:1 molar ratio of M -β-CD:CC in the presence of 5% w/w PX407 by co-evaporation method had the highest percentage yield (97%) with drug content of 98.5%, the highest solubility (0.052 mg/mL) and fastest release of drug within 45 minutes compared to the other methods. Abstract:Cholesteryl ester transfer protein (CETP) is a promising therapeutic target for cardiovascular diseases. It effectively lowers the low-density lipoprotein cholesterol levels and increases the high-density lipoprotein cholesterol levels in the human plasma. This study identified novel and highly potent CETP inhibitors using virtual screening techniques. Molecular docking and molecular dynamics (MD) simulations revealed the binding patterns of these inhibitors, with the top 50 compounds selected according to their predicted binding affinity. Protein–ligand interaction analyses were performed, leading to the selection of 26 compounds for further evaluation. A CETP inhibition assay confirmed the inhibitory activities of the selected compounds. The results of the MD simulations revealed the structural stability of the protein–ligand complexes, with the binding site remaining significantly unchanged, indicating that the five compounds (AK-968/40709303, AG-690/11820117, AO-081/41378586, AK-968/12713193, and AN-465/14952302) identified have the potential as active CETP inhibitors and are promising leads for drug development.

Identification of selective inhibitors for phosphodiesterase 5A using e-pharmacophore modelling and large-scale virtual screening-based structure guided drug discovery approaches

Abstract:The inhibition of Phosphodiesterase 5A (PDEA5) has the potential to modulate pulmonary arterial hypertension and cardiovascular diseases. Exploring the cross-reactivity of clinically available PDE5A therapeutics with PDE6A is intriguing in order to develop highly selective PDE5A compounds in cardiovascular arena. In the current study, we leveraged e-pharmacophore based screening and molecular dynamics (MD) simulation to discover more selective PDE5A inhibitors as compared to the PDE6A catalytic domain. e-Pharmacophore based mapping of the CoCoCo database (7 million compounds: ∼ 150,000,000 conformers), followed by Glide docking, MM-GBSA, and protein-inhibitor interaction analysis, revealed 1536427, 4832637 and 6788240 as stable, tight binders of PDE5A instead of PDE6A. These compounds adhere to Lipinski Rule of Five (RO5) and ADME/Tox criteria. MD simulations analysis showed that 1536427 stays stable and tightly binds to catalytic (Q-region) core of PDE5A catalytic domain as compared to sildenafil. Pronounced inward motions of the hydrophobic (H-region) and Lid region indicate the closure of PDE5A-1536427 complex, whereas this region in PDE6A-1536427 is more open. Significant differences in the interactions, stability, and dynamics of 1536427 were observed in the catalytic domain of PDE6A, demonstrating less specificity for PDE6A in comparison to PDE5A. After lead optimization and therapeutic interventions, this proposed lead may emerge as a promising PDE5A selective inhibitor.Communicated by Ramaswamy H. Sarma.
Simplified Method for Kinetic and Thermodynamic Screening of Cardiotonic Steroids through the K+-Dependent Phosphatase Activity of Na+/K+-ATPase with Chromogenic pNPP Substrate

Abstract:The antitumor effect of cardiotonic steroids (CTS) has stimulated the search for new methods to evaluate both kinetic and thermodynamic aspects of their binding to Na + /K + -ATPase (IUBMB Enzyme Nomenclature). We propose a real-time assay based on a chromogenic substrate for phosphatase activity (pNPPase activity), using only two concentrations with an inhibitory progression curve, to obtain the association rate ( k on ), dissociation rate ( k off ), and equilibrium ( K i ) constants of CTS for the structure-kinetics relationship in drug screening. We show that changing conditions (from ATPase to pNPPase activity) resulted in an increase of K i of the cardenolides digitoxigenin, essentially due to a reduction of k on . In contrast, the K i of the structurally related bufadienolide bufalin increased much less due to the reduction of its k off partially compensating the decrease of its k on . When evaluating the kinetics of 15 natural and semisynthetic CTS, we observed that both k on and k off correlated with K i (Spearman test), suggesting that differences in potency depend on variations of both k on and k off . A rhamnose in C3 of the steroidal nucleus enhanced the inhibitory potency by a reduction of k off rather than an increase of k on . Raising the temperature did not alter the k off of digitoxin, generating a H ( k off ) of –10.4 ± 4.3 kJ/mol, suggesting a complex dissociation mechanism. Based on a simple and inexpensive methodology, we determined the values of k on , k off , and K i of the CTS and provided original kinetics and thermodynamics differences between CTS that could help the design of new compounds. SIGNIFICANCE STATEMENT This study describes a fast, simple, and cost-effective method for the measurement of phosphatase pNPPase activity enabling structure-kinetics relationships of Na + /K + -ATPase inhibitors, which are important compounds due to their antitumor effect and endogenous role. Using 15 compounds, some of them original, this study was able to delineate the kinetics and/or thermodynamics differences due to the type of sugar and lactone ring present in the steroid structure.
