Abstract:Neuroscience, a dynamic field at the forefront of scientific exploration, is unravelling the complexities of the human brain. By merging biology, psychology, physics, and computer science, researchers are gaining profound insights into cognition, behaviour, and the neurological underpinnings of diseases. Brain mapping is a key component of recent advancements. Techniques like fMRI, PET, and DTI offer unprecedented views of brain structure and function. The Human Connectome Project and similar initiatives have produced detailed maps of brain connections, revealing how different regions interact to support cognition and behaviour. These maps are crucial for identifying disease biomarkers, predicting treatment responses, and developing targeted therapies. Molecular biology and genetics are also driving progress. Researchers are uncovering the genetic basis of neurological disorders, providing clues about disease susceptibility and progression. Molecular imaging techniques visualise neurotransmitter systems and cellular processes, shedding light on disease mechanisms. The integration of neuroscience with computer modelling and AI is revolutionising research. AI algorithms analyse vast datasets, simulate neural networks, and even decode neural signals for brain-machine interfaces. This has the potential for personalised medicine and ground-breaking treatments. The future holds immense promise. Techniques like optogenetics and single-cell imaging will offer even greater precision in studying brain circuits. Abstract:Neuroscience is undergoing faster changes than ever before. Over 100 years our field qualitatively described and invasively manipulated single or few organisms to gain anatomical, physiological, and pharmacological insights. In the last 10 years neuroscience spawned quantitative big-sample datasets on microanatomy, synaptic connections, optogenetic brain-behavior assays, and high-level cognition. While growing data availability and information granularity have been amply discussed, we direct attention to a routinely neglected question: How will the unprecedented data richness shape data analysis practices? Statistical reasoning is becoming more central to distill neurobiological knowledge from healthy and pathological brain recordings. We believe that large-scale data analysis will use more models that are non-parametric, generative, mixing frequentist and Bayesian aspects, and grounded in different statistical inferences.

Towards principles of brain network organization and function

Abstract:The brain is immensely complex, with diverse components and dynamic interactions building upon one another to orchestrate a wide range of functions and behaviors. Understanding patterns of these complex interactions and how they are coordinated to support collective neural activity and function is critical for parsing human and animal behavior, treating mental illness, and developing artificial intelligence. Rapid experimental advances in imaging, recording, and perturbing neural systems across various species now provide opportunities and challenges to distill underlying principles of brain organization and function. Here, we take stock of recent progresses and review methods used in the statistical analysis of brain networks, drawing from fields of statistical physics, network theory and information theory. Our discussion is organized by scale, starting with models of individual neurons and extending to large-scale networks mapped across brain regions. We then examine the organizing principles and constraints that shape the biological structure and function of neural circuits. Finally, we describe current opportunities aimed at improving models in light of recent developments and at bridging across scales to contribute to a better understanding of brain networks.

Functional brain networks: great expectations, hard times, and the big leap forward

Abstract:Many physical and biological systems can be studied using complex network theory, a new statistical physics understanding of graph theory. The recent application of complex network theory to the study of functional brain networks generated great enthusiasm as it allows addressing hitherto non-standard issues in the field, such as efficiency of brain functioning or vulnerability to damage. However, in spite of its high degree of generality, the theory was originally designed to describe systems profoundly different from the brain. We discuss some important caveats in the wholesale application of existing tools and concepts to a field they were not originally designed to describe. At the same time, we argue that complex network theory has not yet been taken full advantage of, as many of its important aspects are yet to make their appearance in the neuroscience literature. Finally, we propose that, rather than simply borrowing from an existing theory, functional neural networks can inspire a fundamental reformulation of complex network theory, to account for its exquisitely complex functioning mode.

Abstract:The localization or representation of mental abilities in the brain have always been considered as key questions for understanding the organization of the human nervous system. Particularly with the advent of modern electrophysiological and imaging techniques that provide maps of electromagnetic fields and metabolic processes on the living central nervous system, the representation theory is experiencing a scientific renaissance in neurology, but is only one theory, however, in the succession of a long philosophical tradition dealing with the possible identification of mental phenomena and brain processes. This dichotomy was formulated at the latest in the Cartesian dualism of res cogitans and res extensa of the mind-body problem. Nowadays philosophical discussion, on the contrary, is dominated by monistic concepts that attempt to explain the mental realm on an organic foundation in order not to succumb to the problem of a psychophysical dualism. Of these, the identity theory offers a philosophically plausible concept postulating that the identity of brain conditions and mental phenomena is based on organic foundations. In this theory, the efforts of brain research converge on the representations of mental phenomena in the human nervous system. In a comprehensive approach, both concepts could complement each other.
Present and future frameworks of theoretical neuroscience: outcomes of a community discussion

Abstract:We organized a workshop on the "Present and Future Frameworks of Theoretical Neuroscience", with the support of the National Science Foundation. The objective was to identify the challenges and strategies that this field will need to tackle in order to incorporate vast and multi-scale streams of experimental data from the technologies developed by the BRAIN initiative. The participants, divided in workgroups, identified five key areas that, while not exhaustive, cover multiple aspects of current challenges needed to be developed: Dynamics-statistics; multi-scale integration; coding; brain-body integration; and structure of neuroscience theories. While each area is different, there were coincidences on finding theoretical paths to incorporate biophysics, energetics, and ethology with more abstract coding and computational approaches. Each workgroup has continued to work after the meeting to develop the ideas seeded there, which are started to being published. Here, we provide a perspective of the discussions of each workgroup that point to building on the present foundations of theoretical neuroscience and extend them by incorporating multi-scale information with the objective of providing mechanistic insights into the nervous system.

Abstract:Finding general principles underlying brain function has been appealing to scientists. Indeed, in some branches of science like physics and chemistry (and to some degree biology) a general theory often can capture the essence of a wide range of phenomena. Whether we can find such principles in neuroscience, and [assuming they do exist] what those principles are, are important questions. Abstracting the brain as a complex system is one of the perspectives that may help us answer this question. While it is commonly accepted that the brain is a (or even the) prominent example of a complex system, the far reaching implications of this are still arguably overlooked in our approaches to neuroscientific questions. One of the reasons for the lack of attention could be the apparent difference in foci of investigations in these two fields -- neuroscience and complex systems. This thesis is an effort toward providing a bridge between systems neuroscience and complex systems by harnessing systems neuroscience tools & notions for building empirical approaches toward the brain as a complex system. Perhaps, in the spirit of searching for principles, we should abstract and approach the brain as a complex adaptive system as the more complete perspective (rather than just a complex system). In the end, the brain, even the most "complex system", need to survive in the environment. Indeed, in the field of complex adaptive systems, the intention is understanding very similar questions in nature. As an outlook, we also touch on some research directions pertaining to the adaptivity of the brain as well.

Abstract:Abstract In recent years, brain research has indisputably entered a new epoch, driven by substantial methodological advances and digitally enabled data integration and modelling at multiple scales— from molecules to the whole brain. Major advances are emerging at the intersection of neuroscience with technology and computing. This new science of the brain combines high-quality research, data integration across multiple scales, a new culture of multidisciplinary large-scale collaboration and translation into applications. As pioneered in Europe’s Human Brain Project (HBP), a systematic approach will be essential for meeting the coming decade’s pressing medical and technological challenges. The aims of this paper are to: develop a concept for the coming decade of digital brain research, discuss this new concept with the research community at large, to identify points of convergence, and derive therefrom scientific common goals; provide a scientific framework for the current and future development of EBRAINS, a research infrastructure resulting from the HBP’s work; inform and engage stakeholders, funding organisations and research institutions regarding future digital brain research; identify and address the transformational potential of comprehensive brain models for artificial intelligence, including machine learning and deep learning; outline a collaborative approach that integrates reflection, dialogues and societal engagement on ethical and societal opportunities and challenges as part of future neuroscience research.
A Philosophical Understanding of Representation for Neuroscience

Abstract:Neuroscientists often describe neural activity as a representation of something, or claim to have found evidence for a neural representation. But what do these statements mean? The reasons to call some neural activity a representation and the assumptions that come with this term are not generally made clear from its common uses in neuroscience. Representation is a central concept in philosophy of mind, with a rich history going back to the ancient period. In order to clarify its usage in neuroscience, here we advance a link between the connotations of this term across these disciplines. We draw on a broad range of discourse in philosophy to distinguish three key aspects of representation: correspondence, functional role, and teleology. We argue that each of these aspects are implied by the explanatory role the term plays in neuroscience. However, evidence related to all three aspects is rarely presented or discussed in the course of individual studies that aim to identify representations. Overlooking the significance of all three aspects hinders communication in neuroscience, as it obscures the limitations of experimental paradigms and conceals gaps in our understanding of the phenomena of primary interest. Working from this three-part view, we discuss how to move toward clearer communication about representations in the brain.

Abstract:In this paper I show that computational neuroscience provides an important new approach to traditional problems in philosophy such as the relation between mental states and brain states (the mind-body or mind-brain problem), to determinism and free will, and helps one with the ‘hard’ problem, the phenomenal aspects of consciousness.One of the themes of the paper and of my book Neuroculture: on the Implications of Brain Science ([Rolls 2012c]) is that by understanding the computations performed by neurons and neuronal networks, and the effects of noise in the brain on these, we will gain a true understanding of the mechanisms that underlie brain function. Part of the solution proposed to the mind-body problem is that the mind and the brain are different levels of explanation of information processing, the correspondence between which can be understood by understanding the mechanisms involved using the approach of computational neuroscience.But this does leave some ‘hard’ problems, such as the problem of phenomenal consciousness, and while I have provided new suggestions about this in this paper, one must recognise that there is still somewhat of a gap in our understanding of events in the brain and the subjective experiences that may accompany them. The explanation I offer is that when it ‘feels like something’ this is just a property of a computational process that has thoughts about its own thoughts (higher order thoughts), and with the thoughts grounded in the world.

Abstract:In this review, we discuss first the anatomical and lesion studies that allowed the localization of fundamental functions in the cerebral cortex of primates including humans. Subsequently, we argue that the years from the end of the Second World War until the end of the last century represented the "golden age" of system neuroscience. In this period, the mechanisms-not only the localization-underlying sensory, and in particular visual functions were described, followed by those underlying cognitive functions and housed in temporal, parietal, and premotor areas. At the end of the last century, brain imaging techniques were developed that allowed the assessment of the functions of different cortical areas in a more precise and sophisticated way. However, brain imaging tells little about the neural mechanisms underlying functions. Furthermore, the brain imaging suffers from 3 major problems: time is absent, the data are merely correlative and the testing is often not ecological. We conclude our review discussing the possibility that these pitfalls might be overcome by using intracortical recordings (eg stereo-EEG), which have millisecond time resolution, allow direct electrical stimulation of specific sites, and finally enable to study patients while freely moving.

Abstract:How are the meanings of words, events, and objects represented and organized in the brain? This question, perhaps more than any other in the field, probes some of the deepest and most foundational puzzles regarding the structure of the mind and brain. Accordingly, it has spawned a field of inquiry that is diverse and multidisciplinary, has led to the discovery of numerous empirical phenomena, and has spurred the development of a wide range of theoretical positions. This special issue brings together the most recent theoretical developments from the leaders in the field, representing a range of viewpoints on issues of fundamental significance to a theory of meaning representation. Here we introduce the special issue by way of pulling out some key themes that cut across the contributions that form this issue and situating those themes in the broader literature. The core issues around which research on conceptual representation can be organized are representational format, representational content, the organization of concepts in the brain, and the processing dynamics that govern interactions between the conceptual system and sensorimotor representations. We highlight areas in which consensus has formed; for those areas in which opinion is divided, we seek to clarify the relation of theory and evidence and to set in relief the bridging assumptions that undergird current discussions.

Abstract:Neuroscience research has entered a phase of key discoveries in the realm of neurogenomics owing to strong financial and intellectual support for resource building and tool development. The previous challenge of tissue heterogeneity has been met with the application of techniques that can profile individual cells at scale. Moreover, the ability to perturb genes, gene regulatory elements and neuronal activity in a cell-type-specific manner has been integrated with gene expression studies to uncover the functional underpinnings of the genome at a systems level. Although these insights have necessarily been grounded in model systems, we now have the opportunity to apply these approaches in humans and in human tissue, thanks to advances in human genetics, brain imaging and tissue collection. We acknowledge that there will probably always be limits to the extent to which we can apply the genomic tools developed in model systems to human neuroscience; however, as we describe in this Perspective, the neuroscience field is now primed with an optimal foundation for tackling this ambitious challenge. The application of systems-level network analyses to these datasets will facilitate a deeper appreciation of human neurogenomics that cannot otherwise be achieved from directly observable phenomena.

Abstract:The neurosciences are not unusual in science in having periodically been transformed by the advent of new techniques. This chapter highlights three examples of technologies that offer considerable promise for the future. Firstly, the widespread use of non-invasive human brain imaging has transformed cognitive neuroscience. Instead of relying on techniques from experimental psychology in the analysis of neurological patients, human brain imaging allows one to derive a spatial picture of brain activation in normal subjects as they undertake different tasks. Secondly, single-cell and multiple single-neuron recording technologies are advancing to the point where one can simultaneously record from large ensembles of cells, sometimes in different brain areas. In this way data can be obtained about how the firing of one or more cells may influence or be influenced by that of other cells. Finally, optical imaging provides a new window on the brain, enabling microscopic techniques to reveal the molecular dynamics of activity within individual neurons. A wide variety of optical techniques are available, with the most recent using two-photon confocal microscopy. These three techniques alone cannot transform neuroscience. Many other techniques are also very important, ranging from novel behavioral techniques through to targeted manipulations of individual genes.

Abstract:The 25-century long history of brain science can be divided into four distinct 'Eras': Era 1 (∼2000 years) started around 500 BC with reductionist studies of human and animal brains using invasive in vivo and ex vivo methods; Era 2 (∼200 years) started in the 17th century and introduced the first invasive methods to study the function of living tissues; Era 3 started around 1838 and is the ongoing era of cellular neurophysiology; finally, Era 4 (in statu nascendi) is the era of non-invasive, holistic yet mechanistic, studies of the brain. Animal experimentation is becoming increasingly more holistic as multimodal imaging and recording techniques are combined in a single experiment on the brain of awake behaving animal. This newly emerged approach can be called in vigilo (from Latin 'in awake' or 'in vigilant state'), by analogy to the earlier introduced terms in vivo or in vitro. We introduce the Special Issue "In Vigilo Veritas: New Frontiers of Optical Imaging and Electrical Recording in the Brain of Awake Behaving Mice", which features original research articles and reviews that represent some of the finest examples of a truly multimodal studies, where behavioural readouts and tasks are combined in the same longitudinal experiment and on the same mouse with the two-photon imaging, optogenetics and/or electrophysiological recordings. This exciting multi-methodological approach creates a fertile ground for breakthrough discoveries in neurophysiology and neuropsychology of an awake behaving mammalian brain.

Abstract:In this paper, we will provide an introduction to the brain structure and function. Brain is an astonishing living organ inside our heads, weighing about 1.5kg, consisting of billions of tiny cells. The brain enables us to sense the world around us (to touch, to smell, to see and to hear, etc.), to think and to respond to the world as well. The main obstacles that prevent us from creating a machine which can behavior like real-world creatures are due to our limited knowledge about the brain in both its structure and its function. In this paper, we will focus introducing the brain anatomical structure and biological function, as well as its surrounding sensory systems. Many of the materials used in this paper are from wikipedia and several other neuroscience introductory articles, which will be properly cited in this article. This is the first of the three tutorial articles about the brain (the other two are [26] and [27]).
