Abstract:M. incognita, a root-knot nematode (RKN), infects the roots of several important food crops, including sweet potato (Ipomoea batatas Lam.), and severely reduces yields. However, the molecular mechanisms underlying infection remain unclear. Previously, we investigated differential responses to RKN invasion in susceptible and resistant sweet potato cultivars through RNA-seq-based transcriptome analysis. In this study, gene expression similarities and differences were examined in RKN-susceptible sweet potato cultivars during the compatible response to RKN infection. Three susceptible cultivars investigated in previous research were used: Dahomi (DHM), Shinhwangmi (SHM), and Yulmi (YM). Of the three cultivars, YM had the highest number of genes with altered expression in response to infection. YM was also the cultivar with the highest susceptibility to RKN. Comparisons among cultivars identified genes that were regulated in more than one cultivar upon infection. Pairwise comparisons revealed that YM and DHM shared the most regulated genes, whereas YM and SHM shared the lowest number of regulated genes. Five genes were up-regulated, and two were down-regulated, in all three cultivars. Among these, four genes were highly up-regulated in all cultivars: germin-like protein, anthranilate synthase α subunit, isocitrate lyase, and uncharacterized protein. Genes were also identified that were uniquely regulated in each cultivar in response to infection, suggesting that susceptible cultivars respond to infection through shared and cultivar-specific pathways. Our findings expand the understanding of the compatible response to RKN invasion in sweet potato roots and provide useful information for further research on RKN defense mechanisms.

Abstract:Root-knot nematodes (RKNs) are a major pest of Solanum and other economically important crops worldwide. Two species of RKNs (Meloidogyne chitwoodi and Meloidogyne hapla) are persistent threats to potato growers of the United States. These RKNs infect potato roots and tubers, causing tuber blemishes that decrease potato market value and significantly impact the profitability of the infected potato crop. Due to environmental, health, and economic concerns, the longstanding control methods of using soil fumigants and post-plant nematicides are not favored by producers and consumers. Therefore, deploying RKN resistant cultivars is an alternative method to control RKN damage. However, there is no genetic resistance to RKN in commercially-available, cultivated potatoes. Therefore, the critical first step to breed a RKN resistant plant is to identify a genetic source of RKN resistance. A wild Solanum species, Solanum sisymbriifolium, also known as litchi tomato, can effectively control several agronomically important species of plant parasitic nematodes. Solanum sisymbriifolium is completely resistant to RKNs; only a few nematodes enter the plant roots and those that do, cannot establish a feeding site. To understand its ability to prevent RKNs from forming feeding sites, we performed transcriptomic analysis of S. sisymbriifolium roots inoculated with the Northern root knot nematode, M. hapla. Combined with the annotation of the recently published S. sisymbriifolium genome assembly, we discovered 13 differentially expressed resistance-related genes upon nematode inoculation. By transforming potatoes with candidate resistance genes from S. sisymbriifolium, we aim to understand the strong genetic resistance in S. sisymbriifolium and whether those genes are necessary and sufficient to drive resistance to RKN in potatoes. This information will help us understand gene functions and help us generate RKN resistance in relevant Solanum crops.

Genome-wide comparative analysis of the nucleotide-binding site-encoding genes in four Ipomoea species

Abstract:The nucleotide-binding site (NBS)-encoding gene is a major type of resistance (R) gene, and its diverse evolutionary patterns were analyzed in different angiosperm lineages. Until now, no comparative studies have been done on the NBS encoding genes in Ipomoea species. In this study, various numbers of NBS-encoding genes were identified across the whole genome of sweet potato ( Ipomoea batatas ) (#889), Ipomoea trifida (#554), Ipomoea triloba (#571), and Ipomoea nil (#757). Gene analysis showed that the CN-type and N-type were more common than the other types of NBS-encoding genes. The phylogenetic analysis revealed that the NBS-encoding genes formed three monophyletic clades: CNL, TNL, and RNL, which were distinguished by amino acid motifs. The distribution of the NBS-encoding genes among the chromosomes was non-random and uneven; 83.13, 76.71, 90.37, and 86.39% of the genes occurred in clusters in sweet potato, I. trifida , I. triloba , and I. nil , respectively. The duplication pattern analysis reveals the presence of higher segmentally duplicated genes in sweet potatoes than tandemly duplicated ones. The opposite trend was found for the other three species. A total of 201 NBS-encoding orthologous genes were found to form synteny gene pairs between any two of the four Ipomea species, suggesting that each of the synteny gene pairs was derived from a common ancestor. The gene expression patterns were acquired by analyzing using the published datasets. To explore the candidate resistant genes in sweet potato, transcriptome analysis has been carried out using two resistant (JK20 and JK274) and susceptible cultivars (Tengfei and Santiandao) of sweet potato for stem nematodes and Ceratocystis fimbriata pathogen, respectively. A total of 11 differentially expressed genes (DEGs) were found in Tengfei and JK20 for stem nematodes and 19 DEGs in Santiandao and JK274 for C. fimbriata . Moreover, six DEGs were further selected for quantitative reverse-transcription polymerase chain reaction (qRT-PCR) analysis, and the results were consistent with the transcriptome analysis. The results may provide new insights into the evolution of NBS-encoding genes in the Ipomoea genome and contribute to the future molecular breeding of sweet potatoes.

Abstract:Fusarium root rot, caused by Fusarium solani, is a major post-harvest disease in sweet potatoes (Ipomoea batatas (L.) Lam.). An effective strategy for controlling this disease is the development of resistant varieties. In this study, a genome-wide association study (GWAS) was conducted on 96 sweet potato genotypes to identify novel candidate loci and dissect the genetic basis of Fusarium root rot resistance. Genotyping was performed using genotyping-by-sequencing (GBS), and 44,255 SNPs were identified after filtering. The genotypes (n = 96) were evaluated through resistance tests in 2021 and 2022, separately and combined. The GWAS identified two significant SNP markers (LG3_22903756 and LG4_2449919) on chromosomes 3 and 4 associated with Fusarium root rot resistance, respectively. Lesion length showed significant differences between homozygous A and G alleles of LG3_22903756, which can potentially be used to develop molecular markers for selecting accessions resistant to Fusarium root rot. Expression analysis of 11 putative genes flanking the significant SNPs revealed the alteration in the expression of nine genes, indicating their possible involvement in Fusarium root rot resistance. The results of this study will aid in the marker-assisted selection and functional analysis of candidate genes for Fusarium root rot resistance in sweet potatoes.

Abstract:Root knot nematode (RKN) is an obligate endoparasitic pest of many vegetable, fruits, non-food cash crops etc. It causes more economic losses in terms of production and productivity worldwide. A range of management strategies including synthetic nematicides are available which can be harmful to human health, environment, wildlife, beneficial organisms and may induce resistance in plant populations. Therefore, identification of resistant gene is an alternative strategy to improve the crop either through breeding or by transgenic technology. In present investigation, an attempt was made to identify the candidate genes resistant to root knot nematode through proteomics approach. Comparative proteome was executed using RKN resistant ABT-10 and susceptible A-119 genotype. Proteomics was performed on nematode-challenged root tissue using 2D gel electrophoresis, in-solution trypsin digestion, and reverse phase liquid chromatography mass spectrometry. A total of 306 proteins were identified of which 79 proteins were up-regulated, 51 were down-regulated and 176 proteins showed no significant expression in resistant genotype. Out of 51 up-regulated proteins, two genes namely LRR Receptor-Like Serine/Threonine-Protein Kinase RFK1 and Putative Disease Resistance RPP13-Like Protein were identified in RKN resistant genotype. In addition to these two genes, RT-PCR analysis showed that three additional genes—Putative Wall-Associated Receptor Kinase-Like 11, Alpha-mannosidase, and TMV Resistance Protein N-Like gene—had significantly higher gene expression levels in the resistant root sample, exhibiting 14.89, 9.95, and 6.81 fold expression, respectively. The identified candidate genes can be exploited further for development of nematode resistant genotype in vegetables as well as other field crops through transgenic approaches.

Abstract:Meloidogyne enterolobii (syn. mayaguensis) is an emergent species of root-knot nematode that has become a serious threat to sweet potato (Ipomoea batatas) production in the southeastern United States. The most popular sweet potato cultivars grown in this region are highly susceptible to M. enterolobii. As a result, this pest has spread across most of the sweet potato growing counties in the Carolinas, threatening the industry as well as other crops in the region. The development and release of new sweet potato cultivars with resistance to M. enterolobii would help to manage and slow the spread of this pest. To support sweet potato resistance breeding efforts, 93 accessions selected from the U.S. Department of Agriculture germplasm collection and breeding programs in the United States were screened to identify 19 lines with strong resistance to M. enterolobii. The resistance in these accessions was tested against two M. enterolobii isolates that were collected from sweet potato production fields in the Carolinas. These isolates were found to have distinct pathotypes, with galling and nematode reproduction differences observed on cotton as well as sweet potato. This study is the first report of intraspecific pathotypic variation in M. enterolobii, and it identifies sweet potato germplasm with resistance against both pathogenic variants of this nematode.

Abstract:A young patient with tetraplegia resulting from an unstable and irreducible fracture dislocation of the lower cervical spine unexpectedly died from an intercurrent gastrointestinal hemorrhage. Following routine autopsy the whole, intact cervical spine was frozen in situ, tomographed in the lateral projection and sectioned through on a heavy duty cryomicrotome with use of a newly modified technique. Detailed analysis of 50 sections revealed, among other things, that a fragment from the lacerated intervertebral disc had become impinged between the body of a vertebra and the spinal cord constituting the hindrance to reduction. No obstacle to reduction was seen at the level of the facet joints.

Abstract:▪ Abstract The gene Mi, which confers resistance to several species of root-knot nematode, is present in many modern tomato cultivars. Recent cloning of this gene revealed that it encodes a member of the plant resistance protein family characterized by the presence of a putative nucleotide binding site and a leucine-rich repeat. Analysis of transgenic plants revealed the unexpected result that Mi also confers resistance to potato aphids. Although highly effective in many conditions, Mi fails to confer resistance at high soil temperature, and Mi-virulent nematode isolates have been identified in many areas of the world. These findings have stimulated efforts to identify new sources of root-knot nematode resistance. Resistance genes that differ from Mi in properties and genetic position have been identified in Lycopersicon peruvianum. These genes, as well as the cloned Mi gene, provide a resource for broadening the base of root-knot nematode resistance in tomato and other crops.

Abstract:Key messageIntegration of genetic analysis, molecular biology, and genomic approaches drastically enhanced our understanding of genetic control of nematode resistance and provided effective breeding strategies in soybeans.AbstractThree nematode species, including soybean cyst (SCN, Heterodera glycine), root-knot (RKN, Meloidogyne incognita), and reniform (RN, Rotylenchulus reniformis), are the most destructive pests and have spread to soybean growing areas worldwide. Host plant resistance has played an important role in their control. This review focuses on genetic, genomic studies, and breeding efforts over the past two decades to identify and improve host resistance to these three nematode species. Advancements in genetics, genomics, and bioinformatics have improved our understanding of the molecular and genetic mechanisms of nematode resistance and enabled researchers to generate large-scale genomic resources and marker-trait associations. Whole-genome resequencing, genotyping-by-sequencing, genome-wide association studies, and haplotype analyses have been employed to map and dissect genomic locations for nematode resistance. Recently, two major SCN-resistant loci, Rhg1 and Rhg4, were cloned and other novel resistance quantitative trait loci (QTL) have been discovered. Based on these discoveries, gene-specific DNA markers have been developed for both Rhg1 and Rhg4 loci, which were useful for marker-assisted selection. With RKN resistance QTL being mapped, candidate genes responsible for RKN resistance were identified, leading to the development of functional single nucleotide polymorphism markers. So far, three resistances QTL have been genetically mapped for RN resistance. With nematode species overcoming the host plant resistance, continuous efforts in the identification and deployment of new resistance genes are required to support the development of soybean cultivars with multiple and durable resistance to these pests.

Abstract:Southern root-knot nematode [SRKN, Meloidogyne incognita (Kofold & White) Chitwood] is a plant-parasitic nematode challenging to control due to its short life cycle, a wide range of hosts, and limited management options, of which genetic resistance is the main option to efficiently control the damage caused by SRKN. To date, a major quantitative trait locus (QTL) mapped on chromosome (Chr.) 10 plays an essential role in resistance to SRKN in soybean varieties. The confidence of discovered trait-loci associations by traditional methods is often limited by the assumptions of individual single nucleotide polymorphisms (SNPs) always acting independently as well as the phenotype following a Gaussian distribution. Therefore, the objective of this study was to conduct machine learning (ML)-based genome-wide association studies (GWAS) utilizing Random Forest (RF) and Support Vector Machine (SVM) algorithms to unveil novel regions of the soybean genome associated with resistance to SRKN. A total of 717 breeding lines derived from 330 unique bi-parental populations were genotyped with the Illumina Infinium BARCSoySNP6K BeadChip and phenotyped for SRKN resistance in a greenhouse. A GWAS pipeline involving a supervised feature dimension reduction based on Variable Importance in Projection (VIP) and SNP detection based on classification accuracy was proposed. Minor effect SNPs were detected by the proposed ML-GWAS methodology but not identified using Bayesian-information and linkage-disequilibrium Iteratively Nested Keyway (BLINK), Fixed and Random Model Circulating Probability Unification (FarmCPU), and Enriched Compressed Mixed Linear Model (ECMLM) models. Besides the genomic region on Chr. 10 that can explain most of SRKN resistance variance, additional minor effects SNPs were also identified on Chrs. 10 and 11. The findings in this study demonstrated that overfitting in GWAS may lead to lower prediction accuracy, and the detection of significant SNPs based on classification accuracy limited false-positive associations. The expansion of the basis of the genetic resistance to SRKN can potentially reduce the selection pressure over the major QTL on Chr. 10 and achieve higher levels of resistance.

Abstract:A.rhizogenes was used to induce transgenic hairy roots on sweet potato,and to evaluate an in vitro sweet potato hairy root system for investigations of resistance to Ditylenchus destructor.Nematodes were inoculated on hairy roots of Xushu18,Lizixiang and Lu78066 cultivars,the evaluation on resistance of sweet potato cultivars to nematode by nematode reproduction on hairy-roots and nematode was observed inside the root tissue after 6 weeks.The results showed: the production rate of D.destructor was 8.82,0.76 and 0.70 after 6 weeks on sweetpotato hairy roots Xushu18,Lizixiang and Lu78066,nematodes were observed into Xushu18 root tissue at many sites,but lizixiang and Lu78066 root tissue at only one site.Xushu18 was susceptible cultivar to nematode,Lizixiang and Lu78066 were resistance cultivars to nematode.Evaluation on resistance to nematode of Xushu18 and Lu78066 cultivars accorded with natural infection in field,Lizixiang was out of accord with evalution by natural infection in field.The results of evaluation showed hairy roots induced by A.rhizogenes was a versatile,easy and reproducible system for testing nematode resistance,it will be a new system to evaluate the resistance of sweet potato cultivars to nematode to perfect it.

Abstract:Most food crops are susceptible to necrotrophic bacteria that cause rotting and wilting diseases in fleshy organs and foods. All varieties of cultivated potato ( Solanum tuberosum L.) are susceptible to diseases caused by Pectobacterium species, but resistance has been demonstrated in wild potato relatives including S. chacoense . Previous studies demonstrated that resistance is in part mediated by antivirulence activity of phytochemicals in stems and tubers. Little is known about the genetic basis of antivirulence traits, and the potential for inheritance and introgression into cultivated potato is unclear. Here, the metabolites and genetic loci associated with antivirulence traits in S. chacoense were elucidated by screening a sequenced S. tuberosum x S. chacoense recombinant inbred line (RIL) population for antivirulence traits of its metabolite extracts. Metabolite extracts from the RILs exhibited a quantitative distribution for two antivirulence traits that were positively correlated: quorum sensing inhibition and exo-protease inhibition, with some evidence of transgressive segregation, supporting the role of multiple loci and metabolites regulating these resistance-associated systems. Metabolomics was performed on the highly resistant and susceptible RILs that revealed 30 metabolites associated with resistance, including several alkaloids and terpenes. Specifically, several prenylated metabolites were more abundant in resistant RILs. We constructed a high-density linkage map with 795 SNPs mapped to 12 linkage groups, spanning a length of 1,507 cM and a density of 1 marker per 1.89 cM. Genetic mapping of the antivirulence and metabolite data identified five quantitative trait loci (QTLs) related to quorum sensing inhibition that explained 8-28% of the phenotypic variation and two QTLs for protease activity inhibition that explained 14-19% of the phenotypic variation. Several candidate genes including alkaloid, and secondary metabolite biosynthesis that are related to disease resistance were identified within these QTLs. Taken together, these data support that quorum sensing inhibition and exo-protease inhibition assays may serve as breeding targets to improve resistance to nectrotrophic bacterial pathogens in potato and other plants. The identified candidate genes and metabolites can be utilized in marker assisted selection and genomic selection to improve soft- rot and blackleg disease resistance.

Merr.] accession, PI 567305, was reported to be highly resistant to three important nematode species, soybean cyst (SCN), root-knot (RKN), and reniform (RN) nematodes. However, genetic basis controlling broad-spectrum resistance in this germplasm has not been investigated. We report results of genetic analysis to identify genomic loci conferring resistance to these nematode species. A bi-parental population consisting of 242 F8-derived recombinant inbred lines (RILs) was developed from a cross of a nematode susceptible cultivar, Magellan, and resistant accession, PI 567305. The RILs were phenotyped for nematode resistance to three SCN HG types. They were genotyped using the Infinium SoySNP6K BeadChips and genotype-by-sequencing (GBS) methods in an attempt to evaluate the cost-effectiveness and efficiency of these two genotyping platforms. Genetic analysis confirmed the major QTL on chromosomes (Chrs) 10 and 18 with broad-spectrum resistance to the three nematodes present in this germplasm. Haplotype and copy number variation analyses of SCN resistance QTL indicated that PI 567305 has a different haplotype, which is associated with likely a unique SCN resistance mechanism different from Peking- or PI 88788-type resistance. The evaluations of both Infinium Beadchip- and GBS-based genotyping technologies provided comprehensive insights for researchers to choose a cost-effective and efficient platform for QTL mapping and for other genomic studies in soybeans.

Abstract:The southern root-knot nematode, Meloidogyne incognita , is a highly serious plant parasitic nematode species that causes significant economic losses in various crops, including cucumber ( Cucumis sativus L.). Currently, there are no commercial cultivars available with resistance to M. incognita in cucumber. However, the African horned melon ( Cucumis metuliferus Naud.), a semi-wild relative of cucumber, has shown high resistance to M. incognita . In this study, we constructed an ultrahigh-density genetic linkage bin-map using low-coverage sequences from an F 2 population generated through the cross between C. metuliferus inbred lines CM3 and CM27. Finally, we identified a QTL (quantitative trait locus, QTL3.1) with a LOD (logarithm of the odds) score of 3.84, explaining 8.4% of the resistance variation. Subsequently, by combining the results of qPCR (quantitative PCR) and VIGS (virus-induced gene silencing), we identified two genes, EVM0025394 and EVM0006042 , that are potentially involved in the resistance to M. incognita in CM3. The identification of QTLs and candidate genes in this study serve as a basis for further functional analysis and lay the groundwork for harnessing this resistance trait.

Abstract:ABSTRACT The root-knot nematode Meloidogyne spp. causes yield losses of up to 68% on tomato (Solanum lycopersicum L.) crops. Genetic resistance in the host plant makes the crop sustainable and it can breakdown when there is a high population density of the pathogen. The objective of this study was to determine the nematode population density that allow determining the resistance potential of tomato germplasm associated with the Mi-1 resistance gen. The Mi-1 gene was evaluated with the molecular marker SCAR Mi-23 and specific primers in the genotypes COLY007, IAC1687, LA0445, IAC1622 and two commercial controls (susceptible and resistant). The damage scale and the number of individuals recovered (eggs and juveniles) were assessed, with different population densities of the pathogen inoculated (0, 1000, 2000, 3000, 4000 and 5000 individuals plant-1), in a split plot design, with six replicates and a plant as the experimental unit. The genotype IAC1687 and the resistant commercial control presented the resistance allele of the Mi-1 gene and were classified as moderately resistant to a density of 1000 individuals plant-1. Despite having the Mi-1 gene, the COLY007 genotype was classified as moderately susceptible and with densities greater than 1000 individuals plant-1 can break resistance in all genotypes evaluated. Additionally, it is necessary to correlate the genotypic and phenotypic responses to guarantee the success of the selection supported by molecular markers such as SCAR Mi-23 and identify promising genotypes that could be included in a long-term breeding and also used as rootstocks in an integrated management of root-knot nematode.

Abstract:Root‐knot nematodes (Meloidogyne spp.) are plant parasites causing annual economic losses amounting to several billion US dollars worldwide. One of the most aggressive species is M. enterolobii, a growing threat to agriculture due to its broad host range and ability to overcome many known resistance genes. Mungbean, a nutritionally and economically valuable crop, is particularly vulnerable to nematodes and pathogens. However, research focusing on mungbean resistance to M. enterolobii is scarce, and the corresponding defense mechanisms are poorly understood. Here, we screened mungbean accessions and identified an accession strongly resistant to M. enterolobii. Transcriptome analysis revealed 2730 differentially expressed genes (DEGs) in this resistant accession (CPI106939) compared to 1777 in the susceptible accession (Crystal) 7 days after nematode inoculation. The gene ontology (GO) upregulated in CPI106939 with functions related to plant‐pathogen interactions, plant hormone signaling, oxidative stress, and plant immunity. Plant defense‐related genes (WRKY, PAL, MAPK, POD and PR) were also significantly induced in CPI106939. Metabolome analysis showed that four secondary metabolites related to phenylpropanoid metabolism and lignification were significantly enriched in CPI106939. The induced immune response and secondary metabolites may underpin the enhanced resistance to M. enterolobii, providing insight into the resistance mechanisms in accession CPI106939 as well as candidate genes controlling the interaction between mungbean and its nematode parasite. Our study therefore provides foundations for the breeding of new varieties with intrinsic M. enterolobii resistance.

Abstract:Bacterial stem and root rot (BSRR) in sweetpotato caused by Dickeya dadantii is one of the ten major diseases of sweetpotatoes in China. However, the molecular mechanism underlying the resistance of sweetpotato to D. dadantii remains unclear. This study adopted a resistance identification assay that conformed Guangshu87 (GS87) as BSRR-resistant and Xinxiang (XX) as susceptible. Compared to XX, GS87 effectively prevented the invasion and dissemination of D. dadantii in planta. An RNA sequencing (RNA-seq) analysis identified 54,844 expressed unigenes between GS87 and XX at four different stages. Further, it revealed that GS87 was more able to regulate the expressions of more unigenes after the inoculation with D. dadantii , including resistance ( R ) and transcription factors ( TF ) genes. Moreover, content measurements of disease resistance-related phytohormones showed that both jasmonic acids (JAs) and salicylic acids (SAs) accumulated in D. dadantii -inoculated sweetpotatoes, and JAs may negatively regulate sweetpotato resistance against D. dadantii and accumulated faster than SAs. Meanwhile, determinations of ROS production rate and relevant enzymatic/non-enzymatic activity highlighted the vital roles of reactive oxygen species (ROS) and superoxide dismutase (SOD) in confering GS87 resistance against D. dadantii. Additionally, several hub genes with high connectivity were highlighted through Protein–Protein interaction (PPI) network analysis. In summary, the findings in this study contribute to the understanding of the different responses of resistant and susceptible sweetpotato cultivars to D. dadantii infection, and it also provide the first insight into the relevant candidate genes and phytohormones involved in the resistance of sweetpotato to D. dadantii.

Abstract:Eggplant (Solanum melongena L.), which belongs to the Solanaceae family, is an important vegetable crop. However, its production is severely threatened by root-knot nematodes (RKNs) in many countries. Solanum torvum, a wild relative of eggplant, is employed worldwide as rootstock for eggplant cultivation due to its resistance to soil-borne diseases such as RKNs. In this study, to identify the RKN defense mechanisms, the transcriptomic profiles of eggplant and Solanum torvum were compared. A total of 5360 differentially expressed genes (DEGs) were identified for the response to RKN infection. Gene Ontology and Kyoto Encyclopedia of Genes and Genomes enrichment analysis showed that these DEGs are mainly involved in the processes of response to stimulus, protein phosphorylation, hormone signal transduction, and plant-pathogen interaction pathways. Many phytohormone-related genes and transcription factors (MYB, WRKY, and NAC) were differentially expressed at the four time points (ck, 7, 14, and 28 days post-infection). The abscisic acid signaling pathway might be involved in plant-nematode interactions. qRT-PCR validated the expression levels of some of the DEGs in eggplant. These findings demonstrate the nematode-induced expression profiles and provide some insights into the nematode resistance mechanism in eggplant.
