Abstract:Using comprehensive sampling from museum collections and genome skimming, we provide the first well‐supported phylogeny of the tribe Eurepini based on inferences from a combination of mitogenomes and nuclear genes. Eurepini consisted of seven monophyletic groups: Eurepa Walker, Arilpa Otte & Alexander, Eurepella Otte & Alexander, Salmanites Chopard, Napieria Baehr, Miripella Robillard, Tan & Su gen.nov. and Arrakis Robillard, Tan & Su gen.nov. and one paraphyletic group: Piestodactylus Saussure. We thoroughly revise the systematics of Eurepini, leading to redefinition of three genera: Salmanites Chopard, Napieria Baehr and Piestodactylus Saussure, and definition of two new genera: Miripella Robillard, Tan & Su gen.nov. and Arrakis Robillard, Tan & Su gen.nov. Natural history collections worldwide house billions of specimens, representing one of the most globally important biobanks. In recent years, the advent of next‐generation sequencing has significantly reduced the challenges of obtaining considerable genetic information from historical museum specimens. Crickets in the Australian tribe Eurepini Robillard are a good example of a taxon in which such museomic data have particularly strong potential to advance systematic knowledge, because comprehensive sampling requires decades of work over a very wide area. The tribe currently comprises 64 described species in five genera. Previous studies conflict in the generic relationships inferred for this tribe, all of which are poorly resolved, being based on limited data and sampling. In addition, there has so far been no systematic research for this tribe with extensive taxon sampling, and therefore, the consequence for genus boundaries remains to be investigated. To investigate phylogenetic relationships within Eurepini, we first applied the genome skimming approach to obtain molecular data from a comprehensive sample of Eurepini museum specimens. Of the 69 specimens sampled representing 61 described species, mainly including holotype specimens, we obtained 50 complete and 11 partially complete mitogenomes. Three nuclear genes (H3, 18S, and 28S) were also partially recovered for nearly all of these specimens. Phylogenetic analyses performed with mitogenomes plus three nuclear genes using maximum likelihood and Bayesian inference generated well‐supported and highly congruent topologies. Eurepini was strongly recovered monophyletic with eight well‐defined groups. These groups are used to revise the systematics of the tribe based on a combination of molecular phylogenetics and morphology. The phylogenetic results support the current definition of three genera (Eurepa Walker, Arilpa Otte & Alexander and Eurepella Otte & Alexander), lead us to redefine three genera (Salmanites Chopard, Napieria Baehr and Piestodactylus Saussure), and define and describe two new genera: Miripella Robillard, Tan & Su gen.nov. and Arrakis Robillard, Tan & Su gen.nov. Our results reinforce the importance of natural history collections as a repository for information on biodiversity and genetics, and provide the first comprehensive and robust phylogenetic framework for future systematic and evolutionary studies of Eurepini.

Abstract:Hydrotaea spinigera Stein is a muscid species with high forensic importance. To further supplement the genome-level features of related species, the complete mitochondrial genome of H. spinigera is amplified, sequenced, annotated, analyzed, and compared with 13 other species of the family Muscidae. This mitogenome is 15,517 bp in length, with a standard set of 13 protein-coding genes (PCGs), 22 transfer RNA (tRNA) genes, two ribosomal RNA (rRNA) genes, and a typical non-coding control region. The gene organization, base composition, and secondary structures of tRNA genes of this mitogenome are similar to other dipteran species. Phylogenetic analyses based on all the mitochondrial PCGs and rRNA genes for 14 muscid and one outgroup taxa are performed using Bayesian inference (BI) and maximum likelihood (ML) analysis. The inferred trees indicate that the Muscidae, the subfamily Muscinae, and the tribes Azeliini and Reinwardtiini are monophyletic, whereas the monophyly of the subfamily Azeliinae and the tribe Muscini is not supported.
Museomics reveals extensive cryptic diversity of Australian prionine longhorn beetles with implications for their classification and conservation

Abstract:We combined museum collection genomics and morphology to identify new genera and species, and to otherwise revise the taxonomy of the poorly understood Australian longhorn beetles in the subfamily Prioninae. Moreover, we produced a comprehensive DNA reference library for molecular species identification and a first comprehensive molecular phylogeny for all Australian Prioninae, using mitogenomic data. The Prioninae include some of the world's largest beetles, and their long‐lived larvae are major recyclers of solid dead timber, yet these longhorn beetles are rarely seen in nature due to their concealed habits, short adult lifespans and nocturnal habits. Furthermore, many species are difficult to identify using morphological characters. We applied Whole Genome Shotgun (WGS) sequencing to 213 historical museum specimens, representing all morphological types of Australian Prioninae. Complete mitochondrial genomes were obtained for all genera, and at least one mitochondrial protein‐coding gene (PCG) was acquired for an additional 141 specimens of Australian Prioninae. Using molecular species delimitation tools, we identified 48 new species of Australian Prioninae, nearly doubling the number of currently recognized Australian species of Prioninae. We assign generic status to Catypnes Pascoe, 1864 stat.r. and Hermerius Newman, 1844 stat.r., propose a new synonymy for Cnemoplites Newman, 1842 (= Paroplites Lameere, 1903 syn.n.), describe six new genera, including Paulhutchinsonia Jin, de Keyzer & Ślipiński gen.n., Papunya Jin, de Keyzer & Ślipiński gen.n., Dunmorium Jin, de Keyzer & Ślipiński gen.n., Hagrides Jin, de Keyzer & Ślipiński gen.n., Cryptipus Jin, de Keyzer & Ślipiński gen.n., Geoffmonteithia Jin, de Keyzer & Ślipiński gen.n., and revise the tribal composition of the Australian Macrotomini. Moreover, our phylogeny of Prioninae provides valuable new insights into the evolutionary origins and nearest relatives of several Australian endemic taxa. Our results emphasize the importance of natural history museums as a repository for information about biodiversity, and highlight the opportunities associated with using museum specimens as a source for molecular data in phylogenetic studies.

Abstract:Tarbinskiellus portentosus, commonly known as giant cricket one of the important edible cricket species. However, the genetic information of these species is still limited. Therefore, we have assembled and annotated the first mitochondrial genome of T. portentosus. The mitogenome is 15710 bp long and has GC content of 27.19%. The nucleotide composition is similar with other insect mitogenomes (A 40.6%; T 32.2%; C 17.3%; G 9.9%). The gene organization in the mitogenome of T. portentosus is identical to the mitogenome of other cricket species. The complete mitogenome of T. portentosus consisted 37 genes including 13 protein coding genes, 22 tRNA genes, and two rRNA genes. The newly assembled mitogenome will help molecular biology research on edible crickets. Since mitogenome genes are traditionally used for DNA barcoding and phylogenetic analysis, comparative analysis of T. portentosus mitogenome with other related cricket species will also aid researchers in developing universal primers for species identification toward food security. Apart from the main goal of providing full mitogenome of T. portentosus, paper also provides conceptual workflow based on de novo assembly and its correction for final mitogenome construction.

Abstract:The complete mitogenome of Gryllus bimaculatus is 16,301 bp in length, contains the typical set of 37 genes, including 13 protein-coding genes (PCGs) (ATP6, ATP8, COI-III, ND1-6, ND4L, and Cyt b), two rRNAs (12S rRNA and 16S rRNA), 22 tRNAs, and a putative CR (D-loop). ATT, ATG, and ATA are the most start codon. TAA is the most frequent stop codon. The new mtDNA sequence contains 16S rRNA and 12S rRNA of rRNA, which is located between tRNALeu and D-loop, separated by tRNAVal. All tRNA genes possess the typical clover leaf secondary structure except for tRNASer(AGN) and tRNALeu(CUN), which lacks a dihydroxyuridine (DHU) arm. The D-loop (1585 bp) located the end of mitochondrial genome sequences. The phylogenetic trees support Chiromantes haematochir has close relative with Velarifictorus hemelytrus and Teleogryllus emma.

Abstract:Anthomyiidae is a cosmopolitan and diverse family of Calyptratae, and is routinely considered to play key roles in both ecology and agriculture. The higher-level phylogenetic classification of Anthomyiidae has been highly controversial, necessitating further molecular data for precise reconstruction of phylogenetic relationships. In this study, we successfully acquired and annotated 18 new mitogenomes of anthomyiids. Moreover, the mitogenomes of the following genera Eustalomyia , Hyporites , Leucophora , Emmesomyia and Eutrichota are reported for the first time. The 18 mitogenomes are compared with confamilial species to assess genetic variation and to better understand evolutionary relationships within the family Anthomyiidae. In comparisons among 13 mitochondrial protein coding genes (PCG), the calculation of evolutionary rate exhibited nad1 as the fastest evolving gene in Anthomyiidae. Among the anthomyiids investigated, cox2 and nad4 had the lowest genetic distance across the 13 PCGs, suggesting a high degree of conservation for these two genes. Herein, we conducted phylogenetic analyses of the newly sequenced mitogenomes along with 11 known anthomyiids to investigate the interrelationships of Anthomyiidae. Our results indicate that Anthomyiidae is a monophyletic lineage and sister group to Scathophagidae, confirming prior findings based on morphological and molecular analyses. We recovered two subfamilies as monophyletic (Myopininae, Pegomyinae) while Anthomyiinae was polyphyletic. The great species diversity of anthomyiid flies limits the availability of mitogenomes for accurately resolving the phylogeny of Anthomyiidae. Nonetheless, our study provides novel insight into the molecular taxonomy, evolution, and phylogeny of the family Anthomyiidae.

Abstract:The mitochondrial genome (mitogenome) plays an important role in phylogenetic studies of many species. The mitogenomes of many praying mantis groups have been well-studied, but mitogenomes of special mimic praying mantises, especially Acanthopoidea and Galinthiadoidea species, are still sorely lacking in the NCBI database. The present study analyzes five mitogenomes from four species of Acanthopoidea ( Angela sp., Callibia diana , Coptopteryx sp., Raptrix fusca ) and one of Galinthiadoidea ( Galinthias amoena ) that were sequenced by the primer-walking method. Among Angela sp. and Coptopteryx sp., three gene rearrangements were detected in ND3-A-R-N-S-E-F and COX1-L2-COX2 gene regions, two of which were novel. In addition, individual tandem repeats were found in control regions of four mitogenomes ( Angela sp., C. diana , Coptopteryx sp., G. amoena ). For those, plausible explanations were derived from the tandem duplication-random loss (TDRL) model and the slipped-strand mispairing model. One potential motif was found in Acanthopidae that was seen as a synapomorphy. Several conserved block sequences (CBSs) were detected within Acanthopoidea that paved the way for the design of specific primers. Via BI and ML analysis, based on four datasets (PCG12, PCG12R, PCG123, PCG123R), the merged phylogenetic tree within Mantodea was reconstructed. This showed that the monophyly of Acanthopoidea was supported and that the PCG12R dataset was the most suitable for reconstructing the phylogenetic tree within Mantodea.

A strategy for a high enrichment of insect mitochondrial DNA for mitogenomic analysis

Abstract:Next-generation sequencing has dramatically fostered insect mitogenomic research in recent years. However, studies on the insect mitochondrial genome (mitogenome) assembly mainly rely on the sequencing data from total DNA, which is not cost-effective as a huge data from nuclear DNA are wasted. Besides, many mitogenomic studies require genomic information from individual organisms, whereas the DNA yield from small individual insects is too low to meet the sequencing requirements. Here, we describe a strategy for a high enrichment of insect mitochondrial DNA (mtDNA) using rolling circle amplification (RCA) technique. This strategy consists of standard DNA extraction, RCA enrichment, next-generation sequencing and mitogenome assembly. We have evaluated the performance of this strategy on nine insect species representing eight families of insecta, three other invertebrates, and even two vertebrate specimens. Results show that our strategy is especially suitable for insects, which allows almost all tested insect mtDNA contents to reach 80% and above. A further examination of enrichment efficiency of our strategy among different taxa shows that it is also applicable to other invertebrates and even some vertebrates such as Rhacophorus and ptyas species, although its enrichment efficiency in these groups is lower than that of insects. After treatment with our strategy, small flux sequencing data can realize the assembly of mitogenome with deep coverage, providing a solid base for subsequent mitogenome-based studies.

Abstract:LTE-A (Long Term Evolution Advanced) constitutes a significant step in the evolution of 3G systems towards 4G technologies. The performance targets set out for LTE Advanced make it an ideal solution to take care of the ever increasing demand for wireless broadband services. LTE Advanced has also great changes in its key technologies by introducing Orthogonal Frequency Division Multiplexing (OFDM) and advanced transmission techniques. Quality of Service support (QoS) for multiple data services such as voice and other multimedia applications is further made better and enhanced. The Packet Scheduler plays a prime role as a feature of LTE's Radio Resource Management to increase the system's data rate and provide support for the diverse QoS requirements of mobile services. Using dynamic system level simulations, this study performs an evaluation of a given set of scheduling Algorithms. It seeks to find out whether these algorithms are capable of providing Quality of Service in a scenario where VOIP and web-browsing using will compete for the same resources. It is observed that those algorithms that incorporate delay requirements of the VOIP traffic presented the best overall capacity for all traffic mixes. Based on this we propose a new scheduling scheme that aims to achieve QoS for voice users by minimizing packet loss and achieving a higher System throughput. Our scheme is designed to achieve throughput fairness for both LTE and LTE-Advanced terminals as both types of terminals will coexist in the same network.
Comparative Mitochondrial Genomes Between the Genera Amiota and Phortica (diptera: Drosophilidae) with Evolutionary Insights into D-Loop Sequence Variability

Abstract:To address the limited number of mitochondrial genomes (mitogenomes) in the subfamily Steganinae (Diptera: Drosophilidae), we assembled 12 complete mitogenomes for six representative species in the genus Amiota and six representative species in the genus Phortica. We performed a series of comparative and phylogenetic analyses for these 12 Steganinae mitogenomes, paying special attention to the commonalities and differences in the D-loop sequences. Primarily determined by the lengths of the D-loop regions, the sizes of the Amiota and Phortica mitogenomes ranged from 16,143-16,803 bp and 15,933-16,290 bp, respectively. Our results indicated that the sizes of genes and intergenic nucleotides (IGNs), codon usage and amino acid usage, compositional skewness levels, evolutionary rates of protein-coding genes (PCGs), and D-loop sequence variability all showed unambiguous genus-specific characteristics and provided novel insights into the evolutionary implications between and within Amiota and Phortica. Most of the consensus motifs were found downstream of the D-loop regions, and some of them showed distinct genus-specific patterns. In addition, the D-loop sequences were phylogenetically informative as the data sets of PCGs and/or rRNAs, especially within the genus Phortica.

Abstract:A patient is described who devloped a bilateral carpal tunnel syndrome and a trigeminal sensory neuropathy as the initial manifestations of mixed connective tissue disease. Either condition can occur in other connective tissue diseases, but this combination has not been reported previously in mixed connective tissue disease, in which, however, trigeminal sensory neuropathy is frequently seen.

Abstract:(1) Background: Chironomids are biological indicators, playing an important role in monitoring and assessing the changes in water ecosystems. Mitochondrial genomes have been widely applied as a molecular marker to analyze the taxonomy and phylogeny of insects. However, knowledge of the mitogenomes of Chironomus species is scarce at present, which limits our understanding of the evolutionary relationships among Chironomus. (2) Methods: In our study, the mitogenomes and their basic structure of 12 Chironomus species and one Microchironomus species were newly sequenced. Combined with reported mitogenomes, a total of 15 mitogenomes of Chironomus were selected for a comparative mitogenomic analysis and phylogenetic reconstruction of Chironomus. (3) Results: Each mitogenome of the Chironomus species has the typical 37 genes and a control region. The basic structure of the whole mitogenomes of Chironomus species is relatively conservative, and the genetic arrangements stay the same as the ancestral mitogenome. (4) Conclusions: Our study enriches the library of mitogenomes of chironomids and provides a valuable resource for understanding the evolutionary history of Chironomus.

Museomics help resolving the phylogeny of snowfinches (Aves, Passeridae, Montifringilla and allies)

Abstract:Historical specimens from museum collections provide a valuable source of material also from remote areas or regions of conflict that are not easily accessible to scientists today. With this study, we are providing a taxon-complete phylogeny of snowfinches using historical DNA from whole skins of an endemic species from Afghanistan, the Afghan snowfinch, Pyrgilauda theresae. To resolve the strong conflict between previous phylogenetic hypotheses, we generated novel mitogenome sequences for selected taxa and genome-wide SNP data using ddRAD sequencing for all extant snowfinch species endemic to the Qinghai-Tibet Plateau (QTP) and for an extended intraspecific sampling of the sole Central and Western Palearctic snowfinch species (Montifringilla nivalis). Our phylogenetic reconstructions unanimously refuted the previously suggested paraphyly of genus Pyrgilauda. Misplacement of one species-level taxon (Onychostruthus tazcanowskii) in previous snowfinch phylogenies was undoubtedly inferred from chimeric mitogenomes that included heterospecific sequence information. Furthermore, comparison of novel and previously generated sequence data showed that the presumed sister-group relationship between M. nivalis and the QTP endemic M. henrici was suggested based on flawed taxonomy. Our phylogenetic reconstructions based on genome-wide SNP data and on mitogenomes were largely congruent and supported reciprocal monophyly of genera Montifringilla and Pyrgilauda with monotypic Onychostruthus being sister to the latter. The Afghan endemic P. theresae likely originated from a rather ancient Pliocene out-of-Tibet dispersal probably from a common ancestor with P. ruficollis. Our extended trans-Palearctic sampling for the white-winged snowfinch, M. nivalis, confirmed strong lineage divergence between an Asian and a European clade dated to 1.5 - 2.7 million years ago (mya). Genome-wide SNP data suggested subtle divergence among European samples from the Alps and from the Cantabrian mountains.

Abstract:Background Animal mitochondrial genomes are potential models for molecular evolution and markers for phylogenetic and population studies. Previous research has shown interesting features in hymenopteran mitochondrial genomes. Here, we conducted a comparative study of mitochondrial genomes of the family Braconidae, one of the largest families of Hymenoptera, and assessed the utility of mitochondrial genomic data for phylogenetic inference at three different hierarchical levels, i.e., Braconidae, Hymenoptera, and Holometabola. Results Seven mitochondrial genomes from seven subfamilies of Braconidae were sequenced. Three of the four sequenced A+T-rich regions are shown to be inverted. Furthermore, all species showed reversal of strand asymmetry, suggesting that inversion of the A+T-rich region might be a synapomorphy of the Braconidae. Gene rearrangement events occurred in all braconid species, but gene rearrangement rates were not taxonomically correlated. Most rearranged genes were tRNAs, except those of Cotesia vestalis , in which 13 protein-coding genes and 14 tRNA genes changed positions or/and directions through three kinds of gene rearrangement events. Remote inversion is posited to be the result of two independent recombination events. Evolutionary rates were lower in species of the cyclostome group than those of noncyclostomes. Phylogenetic analyses based on complete mitochondrial genomes and secondary structure of rrnS supported a sister-group relationship between Aphidiinae and cyclostomes. Many well accepted relationships within Hymenoptera, such as paraphyly of Symphyta and Evaniomorpha, a sister-group relationship between Orussoidea and Apocrita, and monophyly of Proctotrupomorpha, Ichneumonoidea and Aculeata were robustly confirmed. New hypotheses, such as a sister-group relationship between Evanioidea and Aculeata, were generated. Among holometabolous insects, Hymenoptera was shown to be the sister to all other orders. Mecoptera was recovered as the sister-group of Diptera. Neuropterida (Neuroptera + Megaloptera), and a sister-group relationship with (Diptera + Mecoptera) were supported across all analyses. Conclusions Our comparative studies indicate that mitochondrial genomes are a useful phylogenetic tool at the ordinal level within Holometabola, at the superfamily within Hymenoptera and at the subfamily level within Braconidae. Variation at all of these hierarchical levels suggests that the utility of mitochondrial genomes is likely to be a valuable tool for systematics in other groups of arthropods.

Abstract:The development of museomics represents a major paradigm shift in the use of natural history collection specimens for systematics and evolutionary biology. New approaches in this field allow the sequencing of hundreds to thousands of loci from across the genome using historical DNA. HyRAD-X, a recently introduced capture method using bench-top designed probes, has proved very efficient for recovering genomic-scale datasets using natural history collection specimens. Using this technique at both the intra- and interspecific levels, we infer the most robust phylogeny to date for Arcifera, an ecologically and morphologically diverse clade of giant ground beetles. We successfully generated a genomic dataset of up to 1965 HyRAD-X loci for all described species, permitting inference of a robust dated phylogenomic tree for this clade. Our species delimitation and population genomic analyses suggest that the current classification for Arcifera is in line with its evolutionary history. Our results suggest an origin of Arcifera in the late Oligocene followed by speciation events during the warm mid-Miocene unlinked to Pleistocene glaciations. The dynamic paleogeographic history of the Palearctic region likely contributed to the diversification of this lineage with a relatively ancient colonization of the proto-Alps followed by speciation where most species of Arcifera are currently found sometimes syntopically likely as a result of post-glaciations secondary contacts.

Characterization of Seventeen Complete Mitochondrial Genomes: Structural Features and Phylogenetic Implications of the Lepidopteran Insects

Abstract:Lepidoptera (moths and butterflies) are widely distributed in the world, but high-level phylogeny in Lepidoptera remains uncertain. More mitochondrial genome (mitogenome) data can help to conduct comprehensive analysis and construct a robust phylogenetic tree. Here, we sequenced and annotated 17 complete moth mitogenomes and made comparative analysis with other moths. The gene order of trnM-trnI-trnQ in 17 moths was different from trnI-trnQ-trnM of ancestral insects. The number, type, and order of genes were consistent with reported moths. The length of newly sequenced complete mitogenomes ranged from 14,231 bp of Rhagastis albomarginatus to 15,756 bp of Numenes albofascia. These moth mitogenomes were typically with high A+T contents varied from 76.0% to 81.7% and exhibited negative GC skews. Among 13 protein coding genes (PCGs), some unusual initiations and terminations were found in part of newly sequenced moth mitogenomes. Three conserved gene-overlapping regions and one conserved intergenic region were detected among 17 mitogenomes. The phylogenetic relationship of major superfamilies in Macroheterocera was as follows: (Bombycoidea + Lasiocampoidea) + ((Drepanoidea + Geometroidea) + Noctuoidea)), which was different from previous studies. Moreover, the topology of Noctuoidea as (Notodontidae + (Erebidae + Noctuidae)) was supported by high Bayesian posterior probabilities (BPP = 1.0) and bootstrapping values (BSV = 100). This study greatly enriched the mitogenome database of moth and strengthened the high-level phylogenetic relationships of Lepidoptera.

Abstract:The phylogenetic utility of mitochondrial genomes (mtgenomes) is examined using the framework of a preliminary phylogeny of Orthoptera. This study presents five newly sequenced genomes from four orthopteran families. While all ensiferan and polyneopteran taxa retain the ancestral gene order, all caeliferan lineages including the newly sequenced caeliferan species contain a tRNA rearrangement from the insect ground plan tRNA(Lys)(K)-tRNA(Asp)(D) swapping to tRNA(Asp) (D)-tRNA(Lys) (K) confirming that this rearrangement is a possible molecular synapomorphy for this suborder. The phylogenetic signal in mtgenomes is rigorously examined under the analytical regimens of parsimony, maximum likelihood and Bayesian inference, along with how gene inclusion/exclusion, data recoding, gap coding, and different partitioning schemes influence the phylogenetic reconstruction. When all available data are analyzed simultaneously, the monophyly of Orthoptera and its two suborders, Caelifera and Ensifera, are consistently recovered in the context of our taxon sampling, regardless of the optimality criteria. When protein-coding genes are analyzed as a single partition, nearly identical topology to the combined analyses is recovered, suggesting that much of the signals of the mtgenome come from the protein-coding genes. Transfer and ribosomal RNAs perform poorly when analyzed individually, but contribute signal when analyzed in combination with the protein-coding genes. Inclusion of third codon position of the protein-coding genes does not negatively affect the phylogenetic reconstruction when all genes are analyzed together, whereas recoding of the protein-coding genes into amino acid sequences introduces artificial resolution. Over-partitioning in a Bayesian framework appears to have a negative effect in achieving convergence. Our findings suggest that the best phylogenetic inferences are made when all available nucleotide data from the mtgenome are analyzed simultaneously, and that the mtgenome data can resolve over a wide time scale from the Permian (approximately 260 MYA) to the Tertiary (approximately 50 MYA).

Abstract:The mitochondrial genomes of six Phylloscopus species—small insectivores belonging to the Phylloscopidae family—were obtained using the Illumina sequencing platform. The mitogenomes were closed circular molecules 16,922–17,007 bp in size, containing 13 protein-coding genes, 22 tRNA genes, two rRNA genes, and two control regions (CR1 and remnant CR2). The gene orders were conserved in 35 sampled Phylloscopus mitogenomes in the GenBank database, with a gene rearrangement of cytb-trnT-CR1-trnP-nad6-trnE-remnant CR2-trnF-rrnS. The average base compositions of the six Phylloscopus mitogenomes were 29.43% A, 32.75% C, 14.68% G, and 23.10% T, with the A+T content slightly higher than that of G+C. ATG and TAA were the most frequent initiating and terminating codons, respectively. Several conserved boxes were identified in CR1, including C-string in domain I; F, E, D, and C boxes, as well as bird similarity and B boxes, in domain II; and CSB1 in domain III. Tandem repeats were observed in remnant CR2 of the Phylloscopus fuscatus and Phylloscopus proregulus mitogenomes. A phylogenetic analysis with maximum likelihood (ML) and Bayesian inference (BI) methods, based on 13 protein-coding genes and two rRNA genes, indicated that the Phylloscopus species was divided into two larger clades, with a splitting time approximately 11.06 million years ago (mya). The taxa of Phylloscopus coronatus/Phylloscopus burkii and Phylloscopus inornatus/P. proregulus were located at the basal position of the different clades. The phylogenetic result of the cox1 gene showed that Seicercus was nested within Phylloscopus. The complete set of mitogenomes of the Phylloscopus species provides potentially useful resources for the further exploration of the taxonomic status and phylogenetic history of Phylloscopidae.

Abstract:Low coverage “genome-skims” are often used to assemble organelle genomes and ribosomal gene sequences for cost effective phylogenetic and barcoding studies. Natural history collections hold invaluable biological information, yet poor preservation resulting in degraded DNA often hinders PCR based analyses. However, with improvements to molecular techniques and sequencing technology, it is possible to use methods developed for working with ancient DNA to generate libraries and sequence the short fragments typical of degraded DNA to generate genome skims from museum collections. Here we introduce a snakemake toolkit comprised of three pipelines , and , designed to unlock the genomic potential of historical museum specimens using genome skimming. Specifically, and perform the batch assembly, annotation and phylogenetic analysis of mitochondrial genomes and nuclear ribosomal genes, respectively, from low-coverage genome skims. The third pipeline takes a set of gene alignments and performs phylogenetic analysis of individual genes, partitioned analysis of concatenated alignments and a phylogenetic analysis based on gene trees. We benchmark our pipelines with simulated data, followed by testing with a novel genome skimming dataset from both recent and historical solariellid gastropod samples. We show that the toolkit can recover mitochondrial and ribosomal genes from poorly preserved museum specimens of the gastropod family Solariellidae. In addition, the phylogenetic analysis of multiple gene sequences is consistent with our current understanding of taxonomic relationships. The generation of bioinformatic pipelines that facilitate processing large quantities of sequence data from the vast repository of specimens held in natural history museum collections will greatly aid species discovery and exploration of biodiversity over time, ultimately aiding conservation efforts in the face of a changing planet.
