Abstract:A solid-state nanopore combined with the quantum transport method has garnered substantial attention and intrigue for DNA sequencing due to its potential for providing rapid and accurate sequencing results, which could have numerous applications in disease diagnosis and personalized medicine. However, the intricate and multifaceted nature of the experimental protocol poses a formidable challenge in attaining precise single nucleotide analysis. Here, we report a machine learning (ML) framework combined with the quantum transport method to accelerate high-throughput single nucleotide recognition with C3N nanopores. The optimized eXtreme Gradient Boosting Regression (XGBR) algorithm has predicted the fingerprint transmission of each unknown nucleotide and their rotation dynamics with root mean square error scores as low as 0.07. Interpretability of ML black box models with the game theory-based SHapley Additive exPlanation method has provided a quasi-explanation for the model working principle and the complex relationship between electrode-nucleotide coupling and transmission. Moreover, a comprehensive ML classification of nucleotides based on binary, ternary, and quaternary combinations shows maximum accuracy and F1 scores of 100%. The results suggest that ML in tandem with a nanopore device can potentially alleviate the experimental hurdles associated with quantum tunneling and facilitate fast and high-precision DNA sequencing.

Abstract:Solid-state nanopore-based single-molecule DNA sequencing with quantum tunneling technology poses formidable challenges to achieve long-read sequencing and high-throughput analysis. Here, we propose a method for developing an artificially intelligent (AI) nanopore that does not require extraction of the signature transmission function for each nucleotide of the whole DNA strand by integrating supervised machine learning (ML) and transverse quantum transport technology with a graphene nanopore. The optimized ML model can predict the transmission function of all other nucleotides after training with data sets of all the orientations of any nucleotide inside the nanopore with a root-mean-square error (RMSE) of as low as 0.062. Further, up to 96.01% accuracy is achieved in classifying the unlabeled nucleotides with their transmission readouts. We envision that an AI nanopore can alleviate the experimental challenges of the quantum-tunneling method and pave the way for rapid and high-precision DNA sequencing by predicting their signature transmission functions.

Abstract:The standard 4-letter genetic code (A, T, G, C) is the blueprint of life on earth. However, beyond this foundational framework lies a realm of artificial genetics, which has now expanded the genetic code up to 12-letter (A, T, G, C, B, S, P, Z, X, K, J, V). Strikingly, at a time when detection methods for genomics and transcriptomics have progressed to their “fourth generation” with successful commercialization, the field of artificial genetics is still in its nascent stage, the “zeroth generation”. Herein, in the framework of DFT and machine learning (ML), we report a next-generation solid-state nanopore sequencing to both assess and decode the DNA code with expanded alphabets. For assessing, we leverage the ML regression tools, which predict the transmission signatures of each natural and xenonucleobase with low mean squared error as validated through DFT. Parameterizing SMILES (simplified molecular input line entry system) strings of expanded alphabets, including isomers, allows the structural, molecular, and bonding configuration of nucleobases to be meticulously incorporated during predictions. Further, custom ML classification tools are developed, and each standard, isoG/isoC, hachimoji, and supernumerary code is decoded with SHAP (Shapley Additive exPlanations) explainability. By introducing ML accelerated nanopore sequencing of supernumerary DNA, we pave the way for rapid analysis of expanded alphabets, offering insights into life’s possibilities across the cosmos.

Abstract:Abstract Demand for new technologies that deliver fast, inexpensive and accurate genome information has never been greater. This challenge has catalysed the rapid development of advances in next-generation sequencing (NGS). The generation of large volumes of sequence data and the speed of data acquisition are the primary advantages over previous, more standard methods. In 2013, the Food and Drug Administration granted marketing authorisation for the first high-throughput NG sequencer, Illumina’s MiSeqDx, which allowed the development and use of a large number of new genome-based tests. Here, we present a review of template preparation, nucleic acid sequencing and imaging, genome assembly and alignment approaches as well as recent advances in current and near-term commercially available NGS instruments. We also outline the broad range of applications for NGS technologies and provide guidelines for platform selection to best address biological questions of interest. DNA sequencing has revolutionised biological and medical research, and is poised to have a similar impact on the practice of medicine. This tool is but one of an increasing arsenal of developing tools that enhance our capabilities to identify, quantify and functionally characterise the components of biological networks that keep us healthy or make us sick. Despite advances in other ‘omic’ technologies, DNA sequencing and analysis, in many respects, have played the leading role to date. The new technologies provide a bridge between genotype and phenotype, both in man and model organisms, and have revolutionised how risk of developing a complex human disease may be assessed. The generation of large DNA sequence data sets is producing a wealth of medically relevant information on a large number of individuals and populations that will potentially form the basis of truly individualised medical care in the future.

Abstract:Abstract: In the current state of genomics and biomedical research, the utilization of Artificial Intelligence (AI), Machine Learning (ML) and Deep Learning (DL) have emerged as paradigm shifters. While traditional NGS DNA and RNA sequencing analysis pipelines have been sound in decoding genetic information, the sequencing data’s volume and complexity have surged. There is a demand for more efficient and accurate methods of analysis. This has led to dependency on AI/ML and DL approaches. This paper highlights these tool approaches to ease combat the limitations and generate better results, with the help of pipeline automation and integration of these tools into the NGS DNA and RNA-seq pipeline we can improve the quality of research as large data sets can be processed using Deep Learning tools. Automation helps reduce labor-intensive tasks and helps researchers to focus on other frontiers of research. In the traditional pipeline all tasks from quality check to the variant identification in the case of SNP detection take a huge amount of computational time and manually the researcher has to input codes to prevent manual human errors, but with the power of automation, we can run the whole process in comparatively lesser time and smoother as the automated pipeline can run for multiple files instead of the one single file observed in the traditional pipeline. In conclusion, this review paper sheds light on the transformative impact of DL's integration into traditional pipelines and its role in optimizing computational time. Additionally, it highlights the growing importance of AI-driven solutions in advancing genomics research and enabling data-intensive biomedical applications.

Abstract:The growing demand for analysis of the genomes of many species and cancers, for understanding the role of genetic variation among individuals in disease, and with the ultimate goal of deciphering individual human genomes has led to the development of non-Sanger reaction-based technologies towards rapid and inexpensive DNA sequencing. Recent advancements in new DNA sequencing technologies are changing the scientific horizon by dramatically accelerating biological and biomedical research and promising an era of personalized medicine for improved human health. Two single-molecule sequencing technologies based on fluorescence detection are already in a working state. The newly launched and emerging single-molecule DNA sequencing approaches are reviewed here. The current challenges of these technologies and potential methods of overcoming these challenges are critically discussed. Further research and development of single-molecule sequencing will allow researchers to gather nearly error-free genomic data in a timely and inexpensive manner.

Abstract:High-throughput technologies such as next generation sequencing allow biologists to observe cell function with unprecedented resolution, but the resulting datasets are too large and complicated for humans to understand without the aid of advanced statistical methods. Machine learning (ML) algorithms, which are designed to automatically find patterns in data, are well suited to this task. Yet these models are often so complex as to be opaque, leaving researchers with few clues about underlying mechanisms. Interpretable machine learning (iML) is a burgeoning subdiscipline of computational statistics devoted to making the predictions of ML models more intelligible to end users. This article is a gentle and critical introduction to iML, with an emphasis on genomic applications. I define relevant concepts, motivate leading methodologies, and provide a simple typology of existing approaches. I survey recent examples of iML in genomics, demonstrating how such techniques are increasingly integrated into research workflows. I argue that iML solutions are required to realize the promise of precision medicine. However, several open challenges remain. I examine the limitations of current state of the art tools and propose a number of directions for future research. While the horizon for iML in genomics is wide and bright, continued progress requires close collaboration across disciplines.

Abstract:The genetic information that dictates the structure and function of all life forms is encoded in the DNA. In 1953, Watson and Crick first presented the double helical structure of a DNA molecule. Their findings unearthed the desire to elucidate the exact composition and sequence of DNA molecules. Discoveries and the subsequent development and optimization of techniques that allowed for deciphering the DNA sequence has opened new doors in research, biotech, and healthcare. The application of high-throughput sequencing technologies in these industries has positively impacted and will continue to contribute to the betterment of humanity and the global economy. Improvements, such as the use of radioactive molecules for DNA sequencing to the use of florescent dyes and the implementation of polymerase chain reaction (PCR) for amplification, led to sequencing a few hundred base pairs in days, to automation, where sequencing of thousands of base pairs in hours became possible. Significant advances have been made, but there is still room for improvement. Here, we look at the history and the technology of the currently available next-generation sequencing platforms and the possible applications of such technologies to biomedical research and beyond.

Abstract:Deoxyribonucleic acid (DNA) is a biological macromolecule. Its main function is information storage. At present, the advancement of sequencing technology had caused DNA sequence data to grow at an explosive rate, which has also pushed the study of DNA sequences in the wave of big data. Moreover, machine learning is a powerful technique for analyzing largescale data and learns spontaneously to gain knowledge. It has been widely used in DNA sequence data analysis and obtained a lot of research achievements. Firstly, the review introduces the development process of sequencing technology, expounds on the concept of DNA sequence data structure and sequence similarity. Then we analyze the basic process of data mining, summary several major machine learning algorithms, and put forward the challenges faced by machine learning algorithms in the mining of biological sequence data and possible solutions in the future. Then we review four typical applications of machine learning in DNA sequence data: DNA sequence alignment, DNA sequence classification, DNA sequence clustering, and DNA pattern mining. We analyze their corresponding biological application background and significance, and systematically summarized the development and potential problems in the field of DNA sequence data mining in recent years. Finally, we summarize the content of the review and look into the future of some research directions for the next step.

Abstract:Key PointsThere are two major paradigms in next-generation sequencing (NGS) technology: short-read sequencing and long-read sequencing. Short-read sequencing approaches provide lower-cost, higher-accuracy data that are useful for population-level research and clinical variant discovery. By contrast, long-read approaches provide read lengths that are well suited for de novo genome assembly applications and full-length isoform sequencing.NGS technologies have been evolving over the past 10 years, leading to substantial improvements in quality and yield; however, certain approaches have proven to be more effective and adaptable than others.Recent improvements in chemistry, costs, throughput and accessibility are driving the emergence of new, varied technologies to address applications that were not previously possible. These include integrated long-read and short-read sequencing studies, routine clinical DNA sequencing, real-time pathogen DNA monitoring and massive population-level projects.Although massive strides are being made in this technology, several notable limitations remain. The time required to sequence and analyse data limits the use of NGS in clinical applications in which time is an important factor; the costs and error rates of long-read sequencing make it prohibitive for routine use, and ethical considerations can limit the public and private use of genetic data.We can expect increasing democratization and options for NGS in the future. Many new instruments with varied chemistries and applications are being released or being developed.

Abstract:We are now witnessing a new genomic revolution due to the arrival and continued advancements in the next-generation high-throughput sequencing technologies, which encompass sequencing by synthesis including fluorescent in situ sequencing (FISSEQ) and pyrosequencing, sequencing by ligation including using polony amplification and supported oligonucleotide detection (SOLiD), sequencing by hybridization in combination with sequencing-by-ligation and nanopore technology, nanopore sequencing and other novel sequencing technologies using nano-transistor array, scanning tunneling microscopy and nanowire molecule sensors etc. We review here major technologies and recent patents for achieving high-throughput, ultra-fast, extremely cheap, and highly accurate sequencing. Abstract:DNA sequencing to identify genetic variants is becoming increasingly valuable in clinical settings. Assessment of variants in such sequencing data is commonly implemented through Bayesian heuristic algorithms. Machine learning has shown great promise in improving on these variant calls, but the input for these is still a standardized "pile-up" image, which is not always best suited. In this paper, we present a novel method for generating images from DNA sequencing data, which interlaces the human reference genome with personalized sequencing output, to maximize usage of sequencing reads and improve machine learning algorithm performance. We demonstrate the success of this in improving standard germline variant calling. We also furthered this approach to include somatic variant calling across tumor/normal data with Siamese networks. Physical approaches to DNA sequencing and detection

Abstract:With the continued improvement of sequencing technologies, the prospect of genome-based medicine is now at the forefront of scientific research. To realize this potential, however, we need a revolutionary sequencing method for the cost-effective and rapid interrogation of individual genomes. This capability is likely to be provided by a physical approach to probing DNA at the single nucleotide level. This is in sharp contrast to current techniques and instruments which probe, through chemical elongation, electrophoresis, and optical detection, length differences and terminating bases of strands of DNA. In this Colloquium we review several physical approaches to DNA detection that have the potential to deliver fast and low-cost sequencing. Center-fold to these approaches is the concept of nanochannels or nanopores which allow for the spatial confinement of DNA molecules. In addition to their possible impact in medicine and biology, the methods offer ideal test beds to study open scientific issues and challenges in the relatively unexplored area at the interface between solids, liquids, and biomolecules at the nanometer length scale. We emphasize the physics behind these methods and ideas, critically describe their advantages and drawbacks, and discuss future research opportunities in this field.

A scoping review on deep learning for next-generation RNA-Seq. data analysis

Abstract:In the last decade, transcriptome research adopting next-generation sequencing (NGS) technologies has gathered incredible momentum amongst functional genomics scientists, particularly amongst clinical/biomedical research groups. The progressive enfoldment/adoption of NGS technologies has incited an abundance of next-generation transcriptomic data harbouring an opulence of new knowledge in public databases. Nevertheless, knowledge discovery from these next-generation RNA-Seq. data analysis necessitates extensive bioinformatics know-how besides elaborate data analysis software packages consistent with the type and context of data analysis. Several reliability and reproducibility concerns continue to impede RNA-Seq. data analysis. Characteristic challenges comprise of data quality, hardware and networking provisions, selection and prioritisation of data analysis tools, and yet significantly implementing of robust machine learning algorithms for maximised exploitation of these experimental transcriptomic data. Over the years, numerous machine learning algorithms have been implemented for improved transcriptomic data analysis executing predominantly shallow learning approaches. More recently, deep learning algorithms are becoming more mainstream, and enactment for next-generation RNA-Seq. data analysis could be revolutionary in the coming years in the biomedical domain. In this scoping review, we attempt to determine the existing literature's size and potential nature in deep learning and NGS RNA-Seq. data analysis. An analysis of the contemporary topics of next-generation RNA-Seq. data analysis based on deep learning algorithms is critically reviewed, emphasising open-source resources.
