Abstract:The current challenge in analyzing sequencing-based spatial transcriptomics (ST) is to precisely resolve the spatial distribution of cell subpopulations with low abundance and detect context-dependent variation in cell states within complex tissue microenvironments. Here, we introduce an ultra-resolution ST deconvolution algorithm (UCASpatial) that improves the resolution of mapping cell subpopulations to spatial locations by leveraging the contribution of genes indicative of cell identity through entropy-based weighting. Using both in silico and real ST datasets, we demonstrate that UCASpatial improves the robustness and accuracy in identifying low-abundant cell subpopulations and distinguishing transcriptionally heterogeneous cell subpopulations. Applying UCASpatial to murine wound healing, we recapitulate known spatiotemporal dynamics of multiple cell subpopulations involved in wound healing and reveal the spatial segregation of distinct macrophage subpopulations embedded within different cellular communities at the wound center. In human colorectal cancer (CRC), we link genomic alterations in individual cancer clones to multi-cellular characteristics of the tumor immune microenvironment (TIME) and reveal the co-evolution of tumor cells and TIME within the same tumor. We show that the copy number gain on chromosome 20q (chr20q-gain) in tumor cells orchestrates a T cell-excluded TIME, indicative of resistance to immunotherapy in CRC, and is associated with tumor-intrinsic endogenous retrovirus silencing and impaired type I interferon response. Our findings present UCASpatial as a versatile tool for deciphering ultra-resolution cellular landscapes in ST and exploring intercellular mechanisms in complex and dynamic microenvironments.

Abstract:Cancer is a complex cellular ecosystem where malignant cells coexist and interact with immune, stromal and other cells within the tumor microenvironment (TME). Recent technological advancements in spatially resolved multiplexed imaging at single-cell resolution have led to the generation of large-scale and high-dimensional datasets from biological specimens. This underscores the necessity for automated methodologies that can effectively characterize molecular, cellular and spatial properties of TMEs for various malignancies. This study introduces SpatialCells, an open-source software package designed for region-based exploratory analysis and comprehensive characterization of TMEs using multiplexed single-cell data. The source code and tutorials are available at https://semenovlab.github.io/SpatialCells. SpatialCells efficiently streamlines the automated extraction of features from multiplexed single-cell data and can process samples containing millions of cells. Thus, SpatialCells facilitates subsequent association analyses and machine learning predictions, making it an essential tool in advancing our understanding of tumor growth, invasion and metastasis.

Abstract:The rapid development of spatial transcriptomics (ST) technologies has enabled transcriptome-wide profiling of gene expression in tissue sections. Despite the emergence of single-cell resolution platforms, most ST sequencing studies still operate at a multi-cell resolution. Consequently, deconvolution of cell identities within the spatial spots has become imperative for characterizing cell type-specific spatial organization. To this end, we developed SpatialDeX, a regression model-based method for estimating cell type proportions in tumor ST spots. SpatialDeX exhibited comparable performance to reference-based methods and outperformed other reference-free methods with simulated ST data. Using experimental ST data, SpatialDeX demonstrated superior performance compared with both reference-based and reference-free approaches. Additionally, a pan-cancer clustering analysis on tumor spots identified by SpatialDeX unveiled distinct tumor progression mechanisms both within and across diverse cancer types. Overall, SpatialDeX is a valuable tool for unraveling the spatial cellular organization of tissues from ST data without requiring scRNA-seq references.

Abstract:Abstract The development of immunotherapy drugs, such as immune checkpoint inhibitors (ICIs) has changed the environment of cancer treatment tremendously by providing efficacious therapeutic options for many cancer patients. However, only a minority of patients experience durable clinical benefit and increasing evidence has linked the efficacy of ICIs to tumor cell heterogeneity, the complex tumor immune microenvironment and their interactions, which remains poorly understood, particularly in the tissue context. Recent advances in spatially resolved transcriptomics (SRT) has provided great opportunity to better understand spatial tumor-immune interactions. In this study, we obtained public and in-house SRT data on a total of 136 tissue sections across 11 different cancer types, representing to date, the largest collection of SRT on human cancer. Sample and spot-level quality filters were applied, batch effects were assessed and properly handled. High-quality SRT data were pre-processed uniformly to comprehensively interrogate the spatial heterogeneity and architectures of the 3 major compartments (malignant, stroma, and immune) as well as relationships among them. Transcriptome data was integrated with region- and/or spot-level annotations from pathologists. For regions enriched with malignant cells, we inferred somatic copy number alterations, clonal structure of tumor cells, and profiled the transcriptional hallmarks of intra-tumor heterogeneity (ITH) including a number of curated gene sets and meta-programs, and systematically characterized tumor cell heterogeneity under the spatial modality. We observed a great variation in aneuploidy levels and transcriptome profiles within and across patients and cancer types and notably in molecular processes regulating tumor cell responses to stress, hypoxia and interferon signals and other key processes such as epithelial-mesenchymal transition. In addition, we performed cell-type deconvolution analysis using available tools including RCTD and cell2location, based on expression of curated cell-type specific gene signatures, we inferred levels of immune infiltration in each tissue section in both tumor core and invasive edges, and classified tumors into “cold”, “warm”, “hot”, and “mixed” immune phenotypes. We further quantified the abundance and spatial distribution of stromal cells and key TME structures such as tertiary lymphoid structures and lympho-myeloid aggregates, as well as their spatial neighbors with oncogenic features which revealed multiple interesting interplay patterns. Together, this study provide novel insights into our improved understanding of spatial tumor heterogeneity and tumor-immune interactions and revealed potential exploitable targets, and great resource for the community. Abstract:Abstract Mapping cell types across a tissue is a central concern of spatial biology, but cell type abundance is difficult to extract from spatial gene expression data. We introduce SpatialDecon, an algorithm for quantifying cell populations defined by single cell sequencing within the regions of spatial gene expression studies. SpatialDecon incorporates several advancements in gene expression deconvolution. We propose an algorithm harnessing log-normal regression and modelling background, outperforming classical least-squares methods. We compile cell profile matrices for 75 tissue types. We identify genes whose minimal expression by cancer cells makes them suitable for immune deconvolution in tumors. Using lung tumors, we create a dataset for benchmarking deconvolution methods against marker proteins. SpatialDecon is a simple and flexible tool for mapping cell types in spatial gene expression studies. It obtains cell abundance estimates that are spatially resolved, granular, and paired with highly multiplexed gene expression data.

Abstract:Identifying cell types and states remains a time-consuming and error-prone challenge for spatial biology. While deep learning is increasingly used, it is difficult to generalize due to variability at the level of cells, neighborhoods, and niches in health and disease. To address this, we developed TACIT, an unsupervised algorithm for cell annotation using predefined signatures that operates without training data, using unbiased thresholding to distinguish positive cells from background, focusing on relevant markers to identify ambiguous cells in multiomic assays. Using five datasets (5,000,000-cells; 51-cell types) from three niches (brain, intestine, gland), TACIT outperformed existing unsupervised methods in accuracy and scalability. Integration of TACIT-identified cell with a novel Shiny app revealed new phenotypes in two inflammatory gland diseases. Finally, using combined spatial transcriptomics and proteomics, we discover under- and overrepresented immune cell types and states in regions of interest, suggesting multimodality is essential for translating spatial biology to clinical applications.

It obtains cell abundance estimates that are spatially-resolved, granular, and paired with highly multiplexed gene expression data. SpatialDecon incorporates several advancements in the field of gene expression deconvolution. We propose an algorithm based in log-normal regression, attaining sometimes dramatic performance improvements over classical least-squares methods. We compile cell profile matrices for 27 tissue types. We identify genes whose minimal expression by cancer cells makes them suitable for immune deconvolution in tumors. And we provide a lung tumor dataset for benchmarking immune deconvolution methods. In a lung tumor GeoMx DSP experiment, we observe a spatially heterogeneous immune response in intricate detail and identify 7 distinct phenotypes of the localized immune response. We then demonstrate how cell abundance estimates give crucial context for interpreting gene expression results.

Abstract:Tumor microenvironment (TME) plays a key role in tumorigenesis, disease progression and the acquirement of drug resistance. An accurate assessment of TME cellular compositions may not only shed light on how TME interacts with cancer cells, but also bring new insights for translational researchers in studying the non-responding mechanism of immunotherapy. Traditional deconvolution methods infer the relative proportions of predefined cell types based on a tissue omics data through either regression- or enrichment- based approaches. However, there are several challenges that remain unsolved in the current formulations, including (1) identifying the Immune/Stromal (I/S) cell types that truly exists in a TME, (2) identifying the marker genes for each cell type that are specifically expressed by one or a few I/S cell types in a TME, (3) co-linearity among to-be-assessed I/S proportions due to their co-infiltration. We have developed a novel semi-supervised deconvolution method namely ICTD (Inference of Cell types and Deconvolution), addressing the three challenges via (i) developing a Bi-Cross Validation (BCV) based matrix rank test to assess the significance level of the existence of cell types and signature genes, (ii) utilizing a constrained Non-negative Matrix Factorization (NMF) to eliminate the effect of co-linearity. We validated ICTD on bulk tumor datasets simulated using single-cell RNA-seq data. Our analysis suggested that ICTD has a largely improved prediction accuracy of TME compositions comparing to existing methods, and particularly, it is capable of identifying novel or sub-cell types. We applied our method to TCGA and other gene expression data of breast and prostate cancer. Subsets of CD8+ T cells with varied cytotoxicity levels and subtypes of fibroblast cells were identified. Moreover, integrated with an analysis of an independent single-cell and cell line gene expression dataset, we identified genes specifically expressed by cancer cells that are associated with decreased T cell cytotoxicity level. Abstract:Uncovering the composition and structure of the tumor microenvironment is critical to a mechanistic understanding of tumorigenesis and therapeutic resistance. Spatial transcriptomics (ST) technology has enabled profiling the molecular features of tumor tissue with position information. However, the spatial probe of various ST strategies with a 10~100 μm diameter might capture a mixture of transcripts from multiple cells or cell lineages. Cell type deconvolution in ST data of tumor tissues remains challenging for existing methods, which are designed to decompose general ST or bulk data. We develop the Spatial Cellular Estimator for Tumors (SpaCET) to infer cell identities from tumor ST data. Without the need of inputting cell references, SpaCET estimates malignant and non-malignant cell abundance by using a gene pattern dictionary of copy number alterations in common malignancies and a hierarchical atlas of immune/stromal cells, respectively. SpaCET provides higher accuracy than existing methods based on eight ST datasets on seven cancer types with matched double-blind histopathology annotations as ground truth. Furthermore, SpaCET can reveal the potential intercellular interactions at the tumor-immune interface by integrating inferred cell fractions with the ligand-receptor interaction network. Abstract:Cancer is a complex cellular ecosystem where malignant cells coexist and interact with immune, stromal, and other cells within the tumor microenvironment. Recent technological advancements in spatially resolved multiplexed imaging at single-cell resolution have led to the generation of large-scale and high-dimensional datasets from biological specimens. This underscores the necessity for automated methodologies that can effectively characterize the molecular, cellular, and spatial properties of tumor microenvironments for various malignancies. This study introduces SpatialCells, an open-source software package designed for region-based exploratory analysis and comprehensive characterization of tumor microenvironments using spatially resolved multiplexed single-cell data. We have provided detailed documents and tutorials at https://github.com/SemenovLab/SpatialCells. SpatialCells is featured by its capability to computationally define regions of interest based on any group of cells and subsequently conduct region-based analyses. SpatialCells incorporates several modules to facilitate its functionality, such as the spatial module and the measurements module. Our workflow starts with developing the spatial module, including functions to establish regional boundaries and check the region in which a cell is located. In particular, SpatialCells supports macro-region and micro-region analyses. In the macro-region analysis, users can employ SpatialCells to divide the whole tissue into several subregions, such as tumor, tumor border, stroma border, and stroma. In the micro-region analysis, SpatialCells identifies small regions within an area, such as within the tumor area, enabling a finer-grained understanding of the cellular landscape. The measurements module contains functions to extract the properties of tumor cells, immune cells, and tumor-immune cell interactions, such as multivariate tumor proliferation index, immune infiltration score, and tumor-immune cell distances. These properties can be assessed for the whole tissue or local regions. Importantly, SpatialCells can efficiently process datasets containing millions of cells. In summary, SpatialCells is a novel software solution for spatially analyzing the tumor microenvironment and automatically extracting quantitative features of cells using multiplexed imaging data in a streamlined fashion with the capacity to process samples containing millions of cells. Benchmarking and integration of methods for deconvoluting spatial transcriptomic data

Abstract:Abstract Motivation The rapid development of spatial transcriptomics (ST) approaches has provided new insights into understanding tissue architecture and function. However, the gene expressions measured at a spot may contain contributions from multiple cells due to the low-resolution of current ST technologies. Although many computational methods have been developed to disentangle discrete cell types from spatial mixtures, the community lacks a thorough evaluation of the performance of those deconvolution methods. Results Here, we present a comprehensive benchmarking of 14 deconvolution methods on four datasets. Furthermore, we investigate the robustness of different methods to sequencing depth, spot size and the choice of normalization. Moreover, we propose a new ensemble learning-based deconvolution method (EnDecon) by integrating multiple individual methods for more accurate deconvolution. The major new findings include: (i) cell2loction, RCTD and spatialDWLS are more accurate than other ST deconvolution methods, based on the evaluation of three metrics: RMSE, PCC and JSD; (ii) cell2location and spatialDWLS are more robust to the variation of sequencing depth than RCTD; (iii) the accuracy of the existing methods tends to decrease as the spot size becomes smaller; (iv) most deconvolution methods perform best when they normalize ST data using the method described in their original papers; and (v) the integrative method, EnDecon, could achieve more accurate ST deconvolution. Our study provides valuable information and guideline for practically applying ST deconvolution tools and developing new and more effective methods. Abstract:<p>The tumor microenvironment (TME) harbors heterogeneous contents and plays critical roles in tumorigenesis, metastasis, and drug resistance. Therefore, the deconvolution of the TME becomes increasingly essential to every aspect of cancer research and treatment. Novel spatially-resolved high-plex molecular profiling technologies have been emerging rapidly as powerful tools to obtain in-depth understanding from TME perspectives due to their capacity to allow high-plex protein and RNA profiling while keeping valuable spatial information. Based on our practical experience, we review a variety of available spatial proteogenomic technologies, including 10X Visium, GeoMx Digital Spatial Profiler (DSP), cyclic immunofluorescence-based CODEX and Multi-Omyx, mass spectrometry (MS)-based imaging mass spectrometry (IMS) and multiplex ion-beam imaging (MIBI). We also discuss FISSEQ, MERFISH, Slide-seq, and HDST, some of which may become commercially available in the near future. In particular, with our experience, we elaborate on DSP for spatial proteogenomic profiling and discuss its unique features designed for immuno-oncology and propose anticipation towards its future direction. Abstract:Introduction Duloxetine has demonstrated efficacy in chronic low back pain (CLBP). We examined the predictors of response to duloxetine for CLBP. Patients and methods This was a post hoc analysis of pooled data from 4 double-blind, ran-domized, placebo-controlled trials of duloxetine (60 mg/day for 12–14 weeks) in adult patients with CLBP. Primary outcome was proportion of patients with ≥30% reduction in Brief Pain Inventory (BPI) average pain (“pain reduction”) at 12–14 weeks. The proportion of patients with ≥30% and ≥50% (secondary outcome) pain reduction in duloxetine and placebo groups was compared. Variables for responder analyses were early improvement (≥15% pain reduction at Week 2), sex, age, baseline BPI average pain score, duration of CLBP, and number of painful body sites according to the Michigan Body Map (≥2 vs 1 [isolated CLBP]; 1 trial); relative risk (RR) and 95% confidence interval (CI) were calculated. Results Compared with placebo (n = 653), a greater proportion of duloxetine-treated patients (n = 642) achieved ≥30% (59.7% vs 47.8%; P < 0.001) and ≥50% pain reduction (48.6% vs 35.1%; P < 0.001). Among duloxetine-treated patients, early improvement was associated with greater likelihood of ≥30% (RR [95% CI], 2.91 [2.30–3.67]) or ≥50% (3.24 [2.44–4.31]) pain reduction. Women were slightly more likely than men to achieve ≥30% (RR [95% CI], 1.14 [1.00–1.30]) or ≥50% (1.17 [0.99–1.38]) pain reduction. Response rates were similar between age, CLBP duration, and baseline BPI average pain score subgroups. Patients with ≥2 painful sites were more likely to respond to duloxetine 60 mg relative to placebo than patients with isolated CLBP (RR, duloxetine vs placebo [95% CI]: ≥30% reduction, ≥2 painful sites 1.40 [1.18–1.66], isolated CLBP 1.07 [0.78–1.48]; ≥50% reduction, ≥2 painful sites 1.51 [1.20–1.89], isolated CLBP 1.23 [0.81–1.88]). Conclusion Early pain reduction was indicative of overall response. Patients with multiple painful sites had more benefit from duloxetine than patients with isolated CLBP.

Abstract:Computational deconvolution with single-cell RNA sequencing data as reference is pivotal to interpreting spatial transcriptomics data, but the current methods are limited to cell type resolution. Here we present Redeconve, an algorithm to deconvolute spatial transcriptomics data at single-cell resolution, enabling interpretation of spatial transcriptomics data with thousands of nuanced cell states. We benchmarked Redeconve with the state-of-the-art algorithms on diverse spatial transcriptomics datasets and platforms and demonstrated the superiority of Redeconve in terms of accuracy, resolution, robustness, and speed. Applications to a human pancreatic cancer dataset revealed cancer clone-specific T cell infiltration, and application to lymph node samples identified subtle cellular surroundings between IgA+ and IgG+ spots, providing novel insights into tumor immunology and the regulatory mechanisms underlying antibody class switch. ### Competing Interest Statement The authors have declared no competing interest.

Abstract:Spatial transcriptomics (ST) technologies have gained increasing popularity due to their ability to provide positional context of gene expressions in a tissue. One major limitation of current commercially available ST methods such as the 10X Genomics Visium platform is the lack of single cell resolution. Cell type deconvolution for ST data is critical in order to fully reveal underlying biological mechanisms. Existing ST data deconvolution methods share two common limitations: first, few of them utilize spatial neighborhood information. Existing methods such as RCTD and SPOTlight intrinsically treat each spatial spot as independent of neighboring spots, although we anticipate nearby spots to share similar cell type compositions based on clinical evidence of tissue structures. Such limitation could be amplified when sequencing depths at single spots are relatively low so that borrowing information from neighboring spots is necessary in order to obtain reliable deconvolution results. Second, although Visium data provide us with a histological image which could add additional information regarding spot heterogeneity, most existing methods do not utilize this H&E image. To solve these two limitations, we developed Multiscale Adaptive ST Deconvolution (MAST-Decon), a smooth deconvolution method for ST data. MAST-Decon uses a weighted likelihood approach and incorporates both gene expression data, spatial neighborhood information and H&E image features by constructing different kernel functions to obtain a smooth deconvolution result. We showcased the strength of MAST-Decon through simulations based on real data, including a single-cell dataset of mouse brain primary visual cortex, and real-world Visium datasets to demonstrate its robust and superior performance compared with other state-of-the-art methods.

Abstract:Abstract The recent progression in spatial transcriptomics (ST) offers invaluable perspectives on the structure and dynamics of cells within the tumor microenvironment (TME). Though several analytical tools exist for tasks like spatial clustering and spatially variable gene identification, most of them are general methods lacking consideration of histological features in spatial data analysis. This oversight compromises their performance and interpretability when studying the TME. Here, we introduce a computational framework, the Morphology-Enhanced Spatial Transcriptome Analysis Integrator (METI). METI provides a comprehensive framework for spatially mapping both cancer cells and various TME cells, robust stratification of cell type and transcriptional states, and cell co-localization analysis. By integrating spatial transcriptomics with cell morphology and curated gene signatures, METI deepens our insight into the molecular landscape and cellular interactions within tissues, paving the way for intricate studies of the TME and its consequential impacts. The performance of METI has been assessed using ST data derived from a range of tumor tissues, encompassing gastric, lung, and bladder cancers, and premalignant tissues. Throughout these varied tissues and conditions, METI consistently exhibited robust performance. Abstract:Spatial transcriptomics technologies are used to profile transcriptomes while preserving spatial information, which enables high-resolution characterization of transcriptional patterns and reconstruction of tissue architecture. Due to the existence of low-resolution spots in recent spatial transcriptomics technologies, uncovering cellular heterogeneity is crucial for disentangling the spatial patterns of cell types, and many related methods have been proposed. Here, we benchmark 18 existing methods resolving a cellular deconvolution task with 50 real-world and simulated datasets by evaluating the accuracy, robustness, and usability of the methods. We compare these methods comprehensively using different metrics, resolutions, spatial transcriptomics technologies, spot numbers, and gene numbers. In terms of performance, CARD, Cell2location, and Tangram are the best methods for conducting the cellular deconvolution task. To refine our comparative results, we provide decision-tree-style guidelines and recommendations for method selection and their additional features, which will help users easily choose the best method for fulfilling their concerns.

Abstract:Abstract Next-generation sequencing (NGS) of bulk cell populations is a useful and ubiquitous tool for the molecular characterization of clinical tumor samples. Bulk NGS reveals transcript abundance within a tumor sample and can further infer cell populations via deconvolution algorithms (PMID:31570899). However, it can’t ascribe the cellular context for a given gene’s expression or elucidate the spatial organization of tumor microenvironments. These additional features are critical to our understanding of tumor biology and are key to the development of immuno-oncology therapeutics. Spatial Transcriptomics (ST) is an emerging technology that characterizes gene expression within the spatial context of tissue. ST data can be generated directly from archival formalin fixed paraffin embedded samples, enabling the study of spatial gene expression in real-world clinical settings. We have studied a dataset comprising 6 samples from non-small cell lung cancer (NSCLC) patients and 1 core needle biopsy from a tumor of unknown origin. We used the 10X Visium CytAssist platform to generate ST data and additionally generated paired bulk RNAseq data. To test the interassay reliability of CytAssist on archival FFPE tissue sections, we compared ST results across 3 sample preparation conditions. We further studied the state of the tumor microenvironment by applying state-of-the-art computational approaches to deconvolve immune cell populations and produce super-resolution ST maps, validated using multiplex immunofluorescence (IF) via CODEX (PMID:30078711). We find key quality control metrics and spatial biomarkers are consistent across all 3 sample preparation conditions. When comparing deconvolution results between bulk and spatially-resolved methods we observe modest correlations for many cell types despite differences in sample preparation, supporting the idea that bulk and spatial samples contain complementary transcriptomic information. However, within samples, we find many of the correlations observed in bulk do not show strong spatial correlation. These comparisons indicate the importance of considering spatial context when studying the tumor immune microenvironment. Finally, we find an agreement between super-resolution ST and multiplex IF across key spatial biomarkers. These results demonstrate clinical archival FFPE samples yield high interassay reliability via the CytAssist platform. Results were consistent through 3 different H&E staining protocols and findings were consistent when superresolution deconvolution was utilized which further strongly correlated with high-resolution multiplex IF. Our findings demonstrate the feasibility and translational utility of ST to discover spatial signatures and the cellular context in retrospective clinical cohorts to empower discovery and translational efforts in precision oncology and therapeutic development.
