Abstract:The process of experimentally confirming complex interaction networks among proteins is time-consuming and laborious. This study aims to address Protein-Protein Interactions (PPIs) prediction based on graph neural networks (GNN). A novel multilevel prediction model for PPIs named DSSGNN-PPI (Double Structure and Sequence GNN for PPIs) is designed. Initially, a distance graph between amino acid residues is constructed. Subsequently, the distance graph is fed into an underlying graph attention network module. This enables us to efficiently learn vector representations that encode the three-dimensional structure of proteins and simultaneously aggregate key local patterns and overall topological information to obtain graph embedding that adequately represent local and global structural features. In addition, the embedding representations that reflect sequence properties are obtained. Two features are fused to construct high-level protein complex networks, which are fed into the designed gated graph attention network to extract complex topological patterns. By combining heterogeneous multi-source information from downstream structure graph and upstream sequence models, the understanding of PPIs is comprehensively enhanced. A series of evaluation results validate the remarkable effectiveness of DSSGNN-PPI framework in enhancing the prediction of multi-type interactions among proteins. The multilevel representation learning and information fusion strategies provide a new effective solution paradigm for structural biology problems. Abstract:Most proteins exert their functions by interacting with other proteins, making the identification of protein-protein interactions (PPI) crucial for understanding biological activities, pathological mechanisms, and clinical therapies. Developing effective and reliable computational methods for predicting PPI can significantly reduce the time-consuming and labor-intensive associated traditional biological experiments. However, accurately identifying the specific categories of protein-protein interactions and improving the prediction accuracy of the computational methods remain dual challenges. To tackle these challenges, we proposed a novel graph neural network method called GNNGL-PPI for multi-category prediction of PPI based on global graphs and local subgraphs. GNNGL-PPI consisted of two main components: using Graph Isomorphism Network (GIN) to extract global graph features from PPI network graph, and employing GIN As Kernel (GIN-AK) to extract local subgraph features from the subgraphs of protein vertices. Additionally, considering the imbalanced distribution of samples in each category within the benchmark datasets, we introduced an Asymmetric Loss (ASL) function to further enhance the predictive performance of the method. Through evaluations on six benchmark test sets formed by three different dataset partitioning algorithms (Random, BFS, DFS), GNNGL-PPI outperformed the state-of-the-art multi-category prediction methods of PPI, as measured by the comprehensive performance evaluation metric F1-measure. Furthermore, interpretability analysis confirmed the effectiveness of GNNGL-PPI as a reliable multi-category prediction method for predicting protein-protein interactions.

Abstract:The prediction of potential protein–protein interactions (PPIs) is a critical step in decoding diseases and understanding cellular mechanisms. Traditional biological experiments have identified plenty of potential PPIs in recent years, but this problem is still far from being solved. Hence, there is urgent to develop computational models with good performance and high efficiency to predict potential PPIs. In this study, we propose a multi-source molecular network representation learning model (called MultiPPIs) to predict potential protein–protein interactions. Specifically, we first extract the protein sequence features according to the physicochemical properties of amino acids by utilizing the auto covariance method. Second, a multi-source association network is constructed by integrating the known associations among miRNAs, proteins, lncRNAs, drugs, and diseases. The graph representation learning method, DeepWalk, is adopted to extract the multisource association information of proteins with other biomolecules. In this way, the known protein–protein interaction pairs can be represented as a concatenation of the protein sequence and the multi-source association features of proteins. Finally, the Random Forest classifier and corresponding optimal parameters are used for training and prediction. In the results, MultiPPIs obtains an average 86.03% prediction accuracy with 82.69% sensitivity at the AUC of 93.03% under five-fold cross-validation. The experimental results indicate that MultiPPIs has a good prediction performance and provides valuable insights into the field of potential protein–protein interactions prediction. Abstract:Abstract While deep learning (DL)-based models have emerged as powerful approaches to predict protein–protein interactions (PPIs), the reliance on explicit similarity measures (e.g. sequence similarity and network neighborhood) to known interacting proteins makes these methods ineffective in dealing with novel proteins. The advent of AlphaFold2 presents a significant opportunity and also a challenge to predict PPIs in a straightforward way based on monomer structures while controlling bias from protein sequences. In this work, we established Structure and Graph-based Predictions of Protein Interactions (SGPPI), a structure-based DL framework for predicting PPIs, using the graph convolutional network. In particular, SGPPI focused on protein patches on the protein–protein binding interfaces and extracted the structural, geometric and evolutionary features from the residue contact map to predict PPIs. We demonstrated that our model outperforms traditional machine learning methods and state-of-the-art DL-based methods using non-representation-bias benchmark datasets. Moreover, our model trained on human dataset can be reliably transferred to predict yeast PPIs, indicating that SGPPI can capture converging structural features of protein interactions across various species. Abstract:Protein–protein interaction (PPI) is the basis of the whole molecular mechanisms of living cells. Although traditional experiments are able to detect PPIs accurately, they often encounter high cost and require more time. As a result, computational methods have been used to predict PPIs to avoid these problems. Graph structure, as the important and pervasive data carriers, is considered as the most suitable structure to present biomedical entities and relationships. Although graph embedding is the most popular approach for graph representation learning, it usually suffers from high computational and space cost, especially in large-scale graphs. Therefore, developing a framework, which can accelerate graph embedding and improve the accuracy of embedding results, is important to large-scale PPIs prediction. In this paper, we propose a multi-level model LPPI to improve both the quality and speed of large-scale PPIs prediction. Firstly, protein basic information is collected as its attribute, including positional gene sets, motif gene sets, and immunological signatures. Secondly, we construct a weighted graph by using protein attributes to calculate node similarity. Then GraphZoom is used to accelerate the embedding process by reducing the size of the weighted graph. Next, graph embedding methods are used to learn graph topology features from the reconstructed graph. Finally, the linear Logistic Regression (LR) model is used to predict the probability of interactions of two proteins. LPPI achieved a high accuracy of 0.99997 and 0.9979 on the PPI network dataset and GraphSAGE-PPI dataset, respectively. Our further results show that the LPPI is promising for large-scale PPI prediction in both accuracy and efficiency, which is beneficial to other large-scale biomedical molecules interactions detection.

Abstract:A deep understanding of Protein-protein interactions (PPIs) can provide comprehensive insights into many biological functions, thereby facilitating drug target identification and novel therapeutic design. Recent developments in artificial intelligence (AI)-driven computational methods have enabled the discovery of previously uncharacterized PPIs from large-scale interactome datasets. Almost all existing machine learning methods rely on Subcellular Localization (SL) to construct balanced datasets based on positive interactions to achieve predictions. Despite high fitting accuracy, the generalization ability of these models is questionable. To solve this problem, we analyzed existing methods and found that the high false positives in these methods are due to the bias in data distribution caused by SL. Therefore, we proposed a new strategy for negative instance sampling in PPI prediction and developed a Hybrid Graph Neural Network framework for Protein-protein Interaction Prediction (HGNNPIP). The experimental results showed that HGNNPIP works well on six benchmark datasets. Comparison analysis demonstrated that our model outperformed the other four existing methods. We also used HGNNPIP to explore the molecular contacts involved in the rice-pathogen interaction system. In vivo experiments confirmed multiple regulations related to disease resistance in rice. In summary, this study provides new insights into establishing a computational framework for PPI prediction with high reliability. ### Competing Interest Statement The authors have declared no competing interest.
Integration of molecular coarse-grained model into geometric representation learning framework for protein-protein complex property prediction

Abstract:Structure-based machine learning algorithms have been utilized to predict the properties of protein-protein interaction (PPI) complexes, such as binding affinity, which is critical for understanding biological mechanisms and disease treatments. While most existing algorithms represent PPI complex graph structures at the atom-scale or residue-scale, these representations can be computationally expensive or may not sufficiently integrate finer chemical-plausible interaction details for improving predictions. Here, we introduce MCGLPPI, a novel geometric representation learning framework that combines graph neural networks (GNNs) with the MARTINI molecular coarse-grained (CG) model to predict overall PPI properties accurately and efficiently. This framework maps proteins onto a concise CG-scale complex graph, where nodes represent CG beads and edges encode chemically plausible interactions. The GNN-based encoder is tailored to extract high-quality representations from this graph, efficiently capturing the overall properties of the protein complex structure. Extensive experiments on three different downstream PPI property prediction tasks demonstrate that MCGLPPI achieves competitive performance compared with the counterparts at the atom- and residue-scale, but with only a third of the computational resource consumption. Furthermore, the CG-scale pre-training on protein domain-domain interaction structures enhances its predictive capabilities for PPI tasks. MCGLPPI offers an effective and efficient solution for PPI overall property predictions, serving as a promising tool for the large-scale analysis of biomolecular interactions.

Abstract:Accurate identification of protein-protein interaction (PPI) sites is crucial for understanding the mechanisms of biological processes, developing PPI networks, and detecting protein functions. Currently, most computational methods primarily concentrate on sequence context features and rarely consider the spatial neighborhood features. To address this limitation, we propose a novel residual graph convolutional network for structure-based PPI site prediction (RGCNPPIS). Specifically, we use a GCN module to extract the global structural features from all spatial neighborhoods, and utilize the GraphSage module to extract local structural features from local spatial neighborhoods. To the best of our knowledge, this is the first work utilizing local structural features for PPI site prediction. We also propose an enhanced residual graph connection to combine the initial node representation, local structural features, and the previous GCN layer's node representation, which enables information transfer between layers and alleviates the over-smoothing problem. Evaluation results demonstrate that RGCNPPIS outperforms state-of-the-art methods on three independent test sets. In addition, the results of ablation experiments and case studies confirm that RGCNPPIS is an effective tool for PPI site prediction.

Abstract:Proteins are the essential biological macromolecules required to perform nearly all biological processes, and cellular functions. Proteins rarely carry out their tasks in isolation but interact with other proteins (known as protein–protein interaction) present in their surroundings to complete biological activities. The knowledge of protein–protein interactions (PPIs) unravels the cellular behavior and its functionality. The computational methods automate the prediction of PPI and are less expensive than experimental methods in terms of resources and time. So far, most of the works on PPI have mainly focused on sequence information. Here, we use graph convolutional network (GCN) and graph attention network (GAT) to predict the interaction between proteins by utilizing protein's structural information and sequence features. We build the graphs of proteins from their PDB files, which contain 3D coordinates of atoms. The protein graph represents the amino acid network, also known as residue contact network, where each node is a residue. Two nodes are connected if they have a pair of atoms (one from each node) within the threshold distance. To extract the node/residue features, we use the protein language model. The input to the language model is the protein sequence, and the output is the feature vector for each amino acid of the underlying sequence. We validate the predictive capability of the proposed graph-based approach on two PPI datasets: Human and S. cerevisiae . Obtained results demonstrate the effectiveness of the proposed approach as it outperforms the previous leading methods. DeepSG2PPI: A Protein-Protein Interaction Prediction Method Based on Deep Learning

Abstract:Protein-protein interaction (PPI) plays an important role in almost all life activities. Many protein interaction sites have been confirmed by biological experiments, but these PPI site identification methods are time-consuming and expensive. In this study, a deep learning-based PPI prediction method, named DeepSG2PPI, is developed. First, the protein sequence information is retrieved and the local context information of each amino acid residue is calculated. A two-dimensional convolutional neural network (2D-CNN) model is employed to extract features from a two-channel coding structure, in which an attention mechanism is embedded to assign higher weights to key features. Second, the global statistical information of each amino acid residue and the relationship graph between the protein and GO (Gene Ontology) function annotation are built, and the graph embedding vector is constructed to represent the biological features of the protein. Finally, a 2D-CNN model and two 1D-CNN models are combined for PPI prediction. The comparison analysis with existing algorithms shows that the DeepSG2PPI method has better performance. It provides more accurate and effective PPI site prediction, which will be helpful in reducing the cost and failure rate of biological experiments.

Abstract:Accurately pinpointing protein-protein interaction site (PPIS) on the molecular level is of utmost significance for annotating protein function and comprehending the mechanisms underpinning various diseases. While numerous computational methods for predicting PPIS have emerged, they have indeed mitigated the labor and time constraints associated with traditional experimental methods. However, the predictive accuracy of these methods has yet to reach the desired threshold. In this context, we proposed a groundbreaking graph-based computational model called GHGPR-PPIS. This innovative model leveraged a graph convolutional network using heat kernel (GraphHeat) in conjunction with Generalized PageRank techniques (GHGPR) to predict PPIS. Additionally, building upon the GHGPR framework, we devised an edge self-attention feature processing block, further augmenting the performance of the model. Experimental findings conclusively demonstrated that GHGPR-PPIS surpassed all competing state-of-the-art models when evaluated on the benchmark test set. Impressively, on two distinct independent test sets and a specific protein chain, GHGPR-PPIS consistently demonstrated superior generalization performance and practical applicability compared to the comparative model, AGAT-PPIS. Lastly, leveraging the t-SNE dimensionality reduction algorithm and clustering visualization technique, we delved into an interpretability analysis of the effectiveness of GHGPR-PPIS by meticulously comparing the outputs from different stages of the model.

Abstract:An orally administered antimicrobial regimen for the treatment of pharyngitis caused by group A beta-hemolytic streptococci that could be given once daily and for less than 10 days would be convenient and might improve compliance, decrease cost, and result in fewer side effects compared with a regimen given multiple times daily for 10 days. Previous attempts to administer oral penicillin once daily or for less than 10 days were not successful. Several cephalosporins and azithromycin have been reported to be effective when administered once daily or for less than 10 days. However, large, comprehensive studies have not been performed. In addition, the spectra of these cephalosporins and azithromycin are much broader than that of penicillin, and, even when they are administered for short courses, they are more expensive. Therefore, these novel regimens cannot be endorsed and should not supplant penicillin as the agent of choice. In contrast, once-daily amoxicillin therapy appears to be effective, is inexpensive, and has a narrower spectrum of antimicrobial activity; if these findings are confirmed by additional investigations, it could become an alternative regimen for the treatment of pharyngitis caused by group A beta-hemolytic streptococci.
MpbPPI: a multi-task pre-training-based equivariant approach for the prediction of the effect of amino acid mutations on protein–protein interactions

Abstract:Abstract The accurate prediction of the effect of amino acid mutations for protein–protein interactions (PPI $\Delta \Delta G$) is a crucial task in protein engineering, as it provides insight into the relevant biological processes underpinning protein binding and provides a basis for further drug discovery. In this study, we propose MpbPPI, a novel multi-task pre-training-based geometric equivariance-preserving framework to predict PPI $\Delta \Delta G$. Pre-training on a strictly screened pre-training dataset is employed to address the scarcity of protein–protein complex structures annotated with PPI $\Delta \Delta G$ values. MpbPPI employs a multi-task pre-training technique, forcing the framework to learn comprehensive backbone and side chain geometric regulations of protein–protein complexes at different scales. After pre-training, MpbPPI can generate high-quality representations capturing the effective geometric characteristics of labeled protein–protein complexes for downstream $\Delta \Delta G$ predictions. MpbPPI serves as a scalable framework supporting different sources of mutant-type (MT) protein–protein complexes for flexible application. Experimental results on four benchmark datasets demonstrate that MpbPPI is a state-of-the-art framework for PPI $\Delta \Delta G$ predictions. Pre-training of Graph Neural Network for Modeling Effects of Mutations on Protein-Protein Binding Affinity

Abstract:Modeling the effects of mutations on the binding affinity plays a crucial role in protein engineering and drug design. In this study, we develop a novel deep learning based framework, named GraphPPI, to predict the binding affinity changes upon mutations based on the features provided by a graph neural network (GNN). In particular, GraphPPI first employs a well-designed pre-training scheme to enforce the GNN to capture the features that are predictive of the effects of mutations on binding affinity in an unsupervised manner and then integrates these graphical features with gradient-boosting trees to perform the prediction. Experiments showed that, without any annotated signals, GraphPPI can capture meaningful patterns of the protein structures. Also, GraphPPI achieved new state-of-the-art performance in predicting the binding affinity changes upon both single- and multi-point mutations on five benchmark datasets. In-depth analyses also showed GraphPPI can accurately estimate the effects of mutations on the binding affinity between SARS-CoV-2 and its neutralizing antibodies. These results have established GraphPPI as a powerful and useful computational tool in the studies of protein design.
MGPLI: Exploring Multigranular Representations for Protein-Ligand Interaction Prediction

Abstract:The capability to predict the potential drug binding affinity against a protein target has always been a fundamental challenge in-silico drug discovery. The traditional experiments in vitro and in vivo are costly and time-consuming which need to search over large compound space. Recent years have witnessed significant success on deep learning-based models for drug-target binding affinity (DTA) prediction task. Following the recent success of the Transformer model, we propose a multi-granularity protein ligand interaction (MGPLI) model, which adopts the Transformer encoders to represent the character-level features and fragment-level features, modeling the possible interaction between residues and atoms or their segments. In addition, we use the Convolutional Neural Network (CNN) to extract higher-level features based on transformer encoder outputs and a highway layer to fuse the protein and drug features. We evaluate MGPLI on different protein ligand interaction datasets and show the improvement of prediction performance compared to state-of-the-art baselines. Abstract:Background: Proteins play a pivotal role in the diverse array of biological processes, making the precise prediction of protein-protein interaction (PPI) sites critical to numerous disciplines including biology, medicine and pharmacy. While deep learning methods have progressively been implemented for the prediction of PPI sites within proteins, the task of enhancing their predictive performance remains an arduous challenge. Results: In this paper, we propose a novel PPI site prediction model (DGCPPISP) based on a dynamic graph convolutional neural network and a two-stage transfer learning strategy. Initially, we implement the transfer learning from dual perspectives, namely feature input and model training that serve to supply efficacious prior knowledge for our model. Subsequently, we construct a network designed for the second stage of training, which is built on the foundation of dynamic graph convolution. Conclusions: To evaluate its effectiveness, the performance of the DGCPPISP model is scrutinized using two benchmark datasets. The ensuing results demonstrate that DGCPPISP outshines competing methods in terms of performance. Specifically, DGCPPISP surpasses the second-best method, EGRET, by margins of 5.9%, 10.1%, and 13.3% for F1-measure, AUPRC, and MCC metrics respectively on Dset_186_72_PDB164. Similarly, on Dset_331, it eclipses the performance of the runner-up method, HN-PPISP, by 14.5%, 19.8%, and 29.9% respectively.
CoGANPPIS: A Coevolution-enhanced Global Attention Neural Network for Protein-Protein Interaction Site Prediction

Accurate prediction of protein-protein interaction sites (PPIs) is crucial for our understanding of biological mechanism. Although numerous approaches have been developed recently and achieved gratifying results, there are still two limitations: (1) Most existing models have excavated a number of useful input features, but failed to take coevolutionary features into account, which could provide clues for inter-residue relationships; (2) The attention-based models only allocate attention weights for neighboring residues, instead of doing it globally, which may limit the model's prediction performance since some residues being far away from the target residues might also matter. We propose a coevolution-enhanced global attention neural network, a sequence-based deep learning model for PPIs prediction, called CoGANPPIS. Specifically, CoGANPPIS utilizes three layers in parallel for feature extraction: (1) Local-level representation aggregation layer, which aggregates the neighboring residues' features as the local feature representation; (2) Global-level representation learning layer, which employs a novel coevolution-enhanced global attention mechanism to allocate attention weights to all residues on the same protein sequences; (3) Coevolutionary information learning layer, which applies CNN & pooling to coevolutionary information to obtain the coevolutionary profile representation. Then, the three outputs are concatenated and passed into several fully connected layers for the final prediction. Extensive experiments on two benchmark datasets have been conducted, demonstrating that our proposed model achieves the state-of-the-art performance.

Protein-Protein Interactions Prediction Based on Bi-directional Gated Recurrent Unit and Multimodal Representation

Abstract:Protein-protein interactions (PPIs) are responsible for various biological processes and cellular functions of all living organisms. The detection of PPIs helps in understanding the roles of proteins and their complex structure. Proteins are commonly represented by amino acid sequences. The method of identifying PPIs is divided into two steps. Firstly, a feature vector from protein representation is extracted. Then, a model is trained on these extracted feature vectors to reveal novel interactions. These days, with the availability of multimodal biomedical data and the successful adoption of deep-learning algorithms in solving various problems of bioinformatics, we can obtain more relevant feature vectors, improving the model’s performance to predict PPIs. Current work utilizes multimodal data as tertiary structure information and sequence-based information. A deep learning-based model, ResNet50, is used to extract features from 3D voxel representation of proteins. To get a compact feature vector from amino acid sequences, stacked autoencoder and quasi-sequence-order (QSO) are utilized. QSO converts the symbolic representation (amino acid sequences) of proteins into their numerical representation. After extracting features from different modalities, these features are concatenated in pairs and then fed into the bi-directional GRU-based classifier to predict PPIs. Our proposed approach achieves an accuracy of 0.9829, which is the best accuracy of 3-fold cross-validation on the human PPI dataset. The results signify that the proposed approach’s performance is better than existing computational methods, such as state-of-the-art stacked autoencoder-based classifiers.
