Abstract:Understanding the underlying processes of biomineralization is crucial to a range of disciplines allowing us to quantify the effects of climate change on marine organisms, decipher the details of paleoclimate records and advance the development of biomimetic materials. Many biological minerals form via intermediate amorphous phases, which are hard to characterize due to their transient nature and a lack of long-range order. Here, using Monte Carlo simulations constrained by X-ray and neutron scattering data together with model building, we demonstrate a method for determining the structure of these intermediates with a study of amorphous calcium carbonate (ACC) which is a precursor in the bio-formation of crystalline calcium carbonates. We find that ACC consists of highly ordered anhydrous nano-domains of approx. 2 nm that can be described as nanocrystalline. These nano-domains are held together by an interstitial net-like matrix of water molecules which generate, on the mesoscale, a heterogeneous and gel-like structure of ACC. We probed the structural stability and dynamics of our model on the nanosecond timescale by molecular dynamics simulations. These simulations revealed a gel-like and glassy nature of ACC due to the water molecules and carbonate ions in the interstitial matrix featuring pronounced orientational and translational flexibility. This allows for viscous mobility with diffusion constants four to five orders of magnitude lower than those observed in solutions. Small and ultra-small angle neutron scattering indicates a hierarchically-ordered organization of ACC across length scales that allow us, based on our nano-domain model, to build a comprehensive picture of ACC formation by cluster assembly from solution. This contribution provides a new atomic-scale understanding of ACC and provides a framework for the general exploration of biomineralization and biomimetic processes.

Abstract:Calcified minerals in biogenic materials often play a utilitarian role, such as structural supports in bone, teeth, and shells, where the crystals are arranged in well-ordered arrays (1, 2). The ability of organisms to produce single crystalline scaffolds and hierarchical architectures with unique features, such as bent or spheroidal shapes, has long fascinated scientists. The mechanisms of biomineral nucleation and growth are complex and not fully understood, while the ability to mimic these processes in vitro has proven challenging. Much attention has been given to studying the skeletal sections of sea urchins and other organisms (e.g., mollusks, echinoderms, calcisponges, and corals) that contain curved surfaces and various convoluted shapes (3). From numerous studies of these materials, which are predominantly composed of calcium carbonate minerals, it has become evident that crystallization originates from the initial formation of amorphous calcium carbonate (ACC) (4, 5). The pathways by which ACC transforms into crystalline CaCO3 polymorphs has been a topic of ongoing investigation, although many fundamental details remain elusive. In PNAS, Liu et al. (6) report the time-resolved evolution of ACC to crystalline calcium carbonate using in situ transmission electron microscopy to show that the presence of inorganic ions leads to the direct transformation of the amorphous phase to calcite, all the while preserving the morphology of the original precursor.ACC has become a recognized and frequently investigated form of calcium carbonate owing to its importance in biomineralization. Structure of an amorphous calcium carbonate phase involved in the formation of Pinctada margaritifera shells

Abstract:Some mollusc shells are formed from an amorphous calcium carbonate (ACC) compound, which further transforms into a crystalline material. The transformation mechanism is not fully understood but is however crucial to develop bioinspired synthetic biomineralization strategies or accurate marine biomineral proxies for geoscience. The difficulty arises from the simultaneous presence of crystalline and amorphous compounds in the shell, which complicates the selective experimental characterization of the amorphous fraction. Here, we use nanobeam X-ray total scattering together with an approach to separate crystalline and amorphous scattering contributions to obtain the spatially resolved atomic pair distribution function (PDF). We resolve three distinct amorphous calcium carbonate compounds, present in the shell of Pinctada margaritifera and attributed to: interprismatic periostracum, young mineralizing units, and mature mineralizing units. From this, we extract accurate bond parameters by reverse Monte Carlo (RMC) modeling of the PDF. This shows that the three amorphous compounds differ mostly in their Ca–O nearest-neighbor atom pair distance. Further characterization with conventional spectroscopic techniques unveils the presence of Mg in the shell and shows Mg–calcite in the final, crystallized shell. In line with recent literature, we propose that the amorphous-to-crystal transition is mediated by the presence of Mg. The transition occurs through the decomposition of the initial Mg-rich precursor into a second Mg-poor ACC compound before forming a crystal.

Abstract:In living organisms, calcium carbonate biomineralization combines complex bio-controlled physical and chemical processes to produce crystalline hierarchical hard tissues (usually calcite or aragonite) typically from an amorphous precursor phase. Understanding the nature of the successive transient amorphous phases potentially involved in the amorphous-to-crystalline transition requires characterization tools, which are able to provide a spatial and spectroscopic analysis of the biomineral structure. In this work, we present a highly sensitive coherent Raman microscopy approach, which allows one to image molecular bond concentrations in post mortem shells and living animals, by exploiting the vibrational signature of the different carbonates compounds. To this end, we target the ν1 calcium carbonate vibration mode and produce spatially and spectroscopically resolved images of the shell border of a mollusk shell, the Pinctada margaritifera pearl oyster. A novel approach is further presented to efficiently compare the amount of amorphous carbonate with respect to its crystalline counterpart. Finally, the whole microscopy method is used to image in vivo the shell border and demonstrate the feasibility and the reproducibility of the technique. These findings open chemical imaging perspectives for the study of biogenic and bio-inspired crystals.

A combination of contrast analysis and infrared spectroscopy shows that Mg ions, which are widely present in seawater and biological fluids, alter the transformation pathway in a concentration-dependent manner. The ions bring excess (structural) water into the amorphous bulk so that a direct transformation is triggered by dehydration in the absence of morphological changes. Molecular dynamics simulations suggest Mg-incorporated water induces structural fluctuations, allowing transformation without the need to nucleate a separate crystal. Thus, the obtained calcite retains the original morphology of the amorphous state, biomimetically achieving the morphological control of crystals seen in biominerals.

Abstract:Biological carbonate mineralization induced by both microorganisms and higher phyla organisms is very important in many different natural processes. The organisms precipitate calcium carbonate to form very sophisticated biomaterials that they used for many different functions. Organisms control calcium carbonate precipitation using specific organic macromolecules which are released at specific times and regulate crystal growth. Calcium carbonate crystals are formed and arranged in several representative biomaterials (e.g., avian eggshell, mollusk nacre and bacterially induced precipitates). Through these examples, we get an insight on how organisms are not only able to precipitate calcium carbonate but also comprehensively on how organisms control this process, during the nucleation, polymorphism selection and crystal growth stages, resulting in materials which highly reproducible characteristics at different scales from the nano- to the millimeter scale. The ordered arrangement of crystals in these materials is in part controlled by the organic matrix and in part determined by self-organization processes.

Abstract:Living organisms control the formation of mineral skeletons and other structures through biomineralization. Major phylogenetic groups usually consistently follow a single biomineralization pathway. Foraminifera, which are very efficient marine calcifiers, making a substantial contribution to global carbonate production and global carbon sequestration, are regarded as an exception. This phylum has been commonly thought to follow two contrasting models of either in situ 'mineralization of extracellular matrix' attributed to hyaline rotaliid shells, or 'mineralization within intracellular vesicles' attributed to porcelaneous miliolid shells. Our previous results on rotaliids along with those on miliolids in this paper question such a wide divergence of biomineralization pathways within the same phylum of Foraminifera. We have found under a high-resolution scanning electron microscopy (SEM) that precipitation of high-Mg calcitic mesocrystals in porcelaneous shells takes place in situ and form a dense, chaotic meshwork of needle-like crystallites. We have not observed calcified needles that already precipitated in the transported vesicles, what challenges the previous model of miliolid mineralization. Hence, Foraminifera probably utilize less divergent calcification pathways, following the recently discovered biomineralization principles. Mesocrystalline chamber walls in both models are therefore most likely created by intravesicular accumulation of pre-formed liquid amorphous mineral phase deposited and crystallized within the extracellular organic matrix enclosed in a biologically controlled privileged space by active pseudopodial structures. Both calcification pathways evolved independently in the Paleozoic and are well conserved in two clades that represent different chamber formation modes.

Abstract:Calcium carbonate minerals produced by marine organisms play a central role in the global carbon cycle and carbonate sedimentation, which influence the climate by regulating atmospheric CO2 levels. Foraminifera are important marine single-celled organisms that have produced calcite shells for over 300 million years. Here, we present new observations promoting our understanding for foraminiferal biocalcification by studying Amphistegina lessonii. We integrated in vivo confocal autofluorescence and dye fluorescence imaging with elemental analysis of the cell supporting the concept that the calcite shells of foraminifera are produced via deposition of intracellularly formed Mg-rich amorphous calcium carbonate (Mg-ACC) particles that transform into a stable mineral phase. This process is likely accompanied by the activity of endosymbiotic microalgae and seawater-derived endocytic vesicles that provide calcification substrates such as DIC, Ca2+, and Mg2+. The final transformation of semi-liquid amorphous nanoparticles into a crystalline shell was associated with Mg2+ liberation.

Abstract:Many organisms use amorphous calcium carbonate (ACC) during crystalline calcium carbonate biomineralization, as a means to control particle shape/size and phase stability. Here, we present an in situ small- and wide-angle X-ray scattering (SAXS/WAXS) study of the mechanisms and kinetics of ACC crystallization at rapid time scales (seconds). Combined with offline solid and solution characterization, we show that ACC crystallizes to vaterite via a three-stage process. First, hydrated and disordered ACC forms, then rapidly transforms to more ordered and dehydrated ACC; in conjunction with this, vaterite forms via a spherulitic growth mechanism. Second, when the supersaturation of the solution with respect to vaterite decreases sufficiently, the mechanism changes to ACC dissolution and vaterite crystal growth. Abstract:AbstractThe organic matrix (OM) contained in marine calcifiers has a key role in the regulation of crystal deposition, such as crystalline structure, initiation of mineralization, inhibition, and biological/environmental control. However, the functional properties of the chitin-rich skeletal organic matrix on the biological aspect of crystallization in crustose coralline algae have not yet been investigated. Hence, the characterization of organic matrices in the biomineralization process of this species was studied to understand the functions of these key components for structural formation and mineralization of calcium carbonate crystals. We purified skeletal organic matrix proteins from this species and explored how these components are involved in the mineralization of calcium carbonate crystals and environmental control. Intriguingly, the analytical investigation of the skeletal OM revealed the presence of chitin in the crustose coralline alga Leptophytum foecundum. The sodium dodecyl sulfate-polyacrylamide gel electrophoresis (SDS-PAGE) analysis of the OM revealed a high molecular mass protein as 300-kDa. Analysis of glycosylation activity exposed two strong glycoproteins as 300-kDa and 240-kDa. Our study of the biominerals of live collected specimens found that in addition to Mg-calcite up to 30% aragonite were present in the skeleton. Our experiment demonstrated that the chitin-rich skeletal OM of coralline algae plays a key role in the biocalcification process by enabling the formation of Mg-calcite. In addition, this OM did not inhibit the formation of aragonite suggesting there is an as yet unidentified process in the living coralline that prevents the formation of aragonite in the living skeletal cell walls.

Abstract:Calcium carbonate (CaCO 3 ) biomineralizing organisms have played major roles in the history of life and the global carbon cycle during the past 541 Ma. Both marine diversification and mass extinctions reflect physiological responses to environmental changes through time. An integrated understanding of carbonate biomineralization is necessary to illuminate this evolutionary record and to understand how modern organisms will respond to 21st century global change. Biomineralization evolved independently but convergently across phyla, suggesting a unity of mechanism that transcends biological differences. In this review, we combine CaCO 3 skeleton formation mechanisms with constraints from evolutionary history, omics, and a meta-analysis of isotopic data to develop a plausible model for CaCO 3 biomineralization applicable to all phyla. The model provides a framework for understanding the environmental sensitivity of marine calcifiers, past mass extinctions, and resilience in 21st century acidifying oceans. Thus, it frames questions about the past, present, and future of CaCO 3 biomineralizing organisms.

Experimental burial diagenesis of aragonitic biocarbonates: from organic matter loss to abiogenic calcite formation

Abstract:Carbonate biological hard tissues are valuable archives of environmental information. However, this information can be blurred or even completely lost as hard tissues undergo diagenetic alteration. This is more likely to occur in aragonitic skeletons because bioaragonite often transforms into calcite during diagenesis. For reliably using aragonitic skeletons as geochemical proxies, it is necessary to understand in depth the diagenetic alteration processes that they undergo. Several works have recently investigated the hydrothermal alteration of aragonitic hard tissues during short-term experiments at high temperatures ( T > 160 ∘ C ). In this study, we conduct long-term (4 and 6 months) hydrothermal alteration experiments at 80 ∘ C using burial-like fluids. We document and evaluate the changes undergone by the outer and inner layers of the shell of the bivalve Arctica islandica , the prismatic and nacreous layers of the hard tissue of the gastropod Haliotis ovina , and the skeleton of the coral Porites sp. combining a variety of analytical tools (X-ray diffraction, thermogravimetry analysis, laser confocal microscopy, scanning electron microscopy, electron backscatter diffraction and atomic force microscopy). We demonstrate that this approach is the most adequate to trace subtle, diagenetic-alteration-related changes in aragonitic biocarbonate structural hard materials. Furthermore, we unveil that the diagenetic alteration of aragonitic biological hard tissues is a complex multi-step process where major changes occur even at the low temperature used in this study, well before any aragonite into calcite transformation takes place. Alteration starts with biopolymer decomposition and concomitant generation of secondary porosity. These processes are followed by abiogenic aragonite precipitation that partially or totally obliterates the secondary porosity. Only subsequently does the transformation of the aragonite into calcite occur. The kinetics of the alteration process is highly dependent on primary microstructural features of the aragonitic biomineral. While the skeleton of Porites sp. remains virtually unaltered for the entire duration of the conducted experiments, Haliotis ovina nacre undergoes extensive abiogenic aragonite precipitation. The outer and inner shell layers of Arctica islandica are significantly affected by aragonite transformation into calcite. This transformation is extensive for the prismatic shell layer of Haliotis ovina . Our results suggest that the majority of aragonitic fossil archives are overprinted, even those free of clear diagenetic alteration signs. This finding may have major implications for the use of these archives as geochemical proxies.
Sequential formation of calcium carbonate superstructure: From solid/hollow spheres to sponge-like/solid films

Abstract:Organisms produce complex nanostructured biomineral materials that are supported by acidic proteins and have excellent mechanical properties. The strategy of mimicking these natural processes opens new avenues for material design in both scientific and industrial fields. Interestingly, amorphous minerals, which are less stable and more soluble than crystalline ones, have an important basic function in many biomineral formation processes as transient precursor phase of crystalline ones. Here we introduce a robust demonstration of the role of an amorphous precursor phase in biomineralization, and the sequential formation of an exquisite CaCO3 structures via a one-pot solution route, in which amorphous microparticles in the presence of a small amount of synthetic acidic macromolecules are sequentially transformed into hollow vaterite microparticles, sponge-like vaterite films and solid vaterite films by the CO2 diffusion method. We propose a mechanism for the formation of hollow spheres, which may have potential applications as host capsule materials, namely, their formation by crystallization on the particle surface, and the subsequent dissolution of their core. Our findings provide a new strategy for the sequential formation of biominerals in the presence of small amount of organic additives.

Abstract:Abstract Calcium carbonate (CaCO 3 ) is abundant on Earth, is a major component of marine biominerals and thus of sedimentary and metamorphic rocks and it plays a major role in the global carbon cycle by storing atmospheric CO 2 into solid biominerals. Six crystalline polymorphs of CaCO 3 are known—3 anhydrous: calcite, aragonite, vaterite, and 3 hydrated: ikaite (CaCO 3 ·6H 2 O), monohydrocalcite (CaCO 3 ·1H 2 O, MHC), and calcium carbonate hemihydrate (CaCO 3 ·1⁄2H 2 O, CCHH). CCHH was recently discovered and characterized, but exclusively as a synthetic material, not as a naturally occurring mineral. Here, analyzing 200 million spectra with Myriad Mapping (MM) of nanoscale mineral phases, we find CCHH and MHC, along with amorphous precursors, on freshly deposited coral skeleton and nacre surfaces, but not on sea urchin spines. Thus, biomineralization pathways are more complex and diverse than previously understood, opening new questions on isotopes and climate. Crystalline precursors are more accessible than amorphous ones to other spectroscopies and diffraction, in natural and bio-inspired materials.

In this work, we study the crystallization process of CaCO3 on a stearic acid monolayer at the air-water interface by in situ Brewster angle microscopy and ex situ electron microscopy. It is shown that the final CaCO3 crystals are transformed from a particle precursor rather than directly from the solvated ions under the compressed stearic acid monolayer. SEM and TEM images reveal that the precursors are uniform spherical particles of amorphous calcium carbonate (ACC) with sizes smaller than 100 nm. The amorphous particles are produced in an early stage of mineralization and can be stabilized for at least 0.5 h. Subsequently, the ACC particles tend to aggregate with increasing population and are eventually transformed into the crystalline calcite phase with the elapse of time. This work is the first to clarify the crystallization process of calcium carbonate under the monolayer at the air-water interface by a direct observation of the ACC and therefore establish the roles of stearic acid in the process.

Abstract:ACC (amorphous calcium carbonate) plays an important role in biomineralization process for its function as a precursor for calcium carbonate biominerals. However, it is unclear how biomacromolecules regulate the formation of ACC precursor in vivo. In the present study, we used biochemical experiments coupled with bioinformatics approaches to explore the mechanisms of ACC formation controlled by ACCBP (ACC-binding protein). Size-exclusion chromatography, chemical cross-linking experiments and negative staining electron microscopy reveal that ACCBP is a decamer composed of two adjacent pentamers. Sequence analyses and fluorescence quenching results indicate that ACCBP contains two Ca2+-binding sites. The results of in vitro crystallization experiments suggest that one Ca2+-binding site is critical for ACC formation and the other site affects the ACC induction efficiency. Homology modelling demonstrates that the Ca2+-binding sites of pentameric ACCBP are arranged in a 5-fold symmetry, which is the structural basis for ACC formation. To the best of our knowledge, this is the first report on the structural basis for protein-induced ACC formation and it will significantly improve our understanding of the amorphous precursor pathway.

Abstract:In contrast to the regular morphologies displayed by synthetic single crystals, biogenic single crystals frequently exhibit unusual forms and curved surfaces. Such controlled mineralization in biology occurs within restricted volumes constructed for this purpose and there is significant evidence that some crystals with complex morphologies may form via an amorphous precursor phase. We here investigate morphological control of single crystals, using these biological mechanisms as inspiration. Calcite was precipitated within the cylindrical pores of track‐etch membranes via an amorphous calcium carbonate (ACC) precursor phase. Perfect replication of the pore channel to yield rod‐shaped single crystals of calcite was only achieved when the ACC precursor particles entirely filled the pore channels prior to crystallization, a process dependent on the pore diameter. Misshapen particles were formed in all pore diameters in the absence of an ACC phase. This system provides an ideal opportunity to carry out a systematic study into the effect of pore diameter, and the presence of an ACC precursor phase on crystal growth. Morphological control of calcite single crystals is investigated by precipitating calcite in the restricted volumes provided by the pores of track‐etch membranes, via an amorphous calcium carbonate (ACC) precursor phase. This system provides a systematic study into the effect of pore diameter, and the presence of an ACC precursor phase on crystal growth. Biomimetic Mineralization of Ca-Mg Carbonates: Relevance to Microbial Cells and Extracellular Polymeric Substances

Abstract:Research on Ca-Mg carbonate crystallization and phase transition regulated by microbial cells and extracellular polymeric substances (EPS) is significant for carbon sequestration, remediation of polluted soil and water, and synthesis of functional biomaterials. This study focused on the mineralogical transformation from amorphism to crystal, and interaction among cells, EPS, and minerals. By tracing the law of mineral growth and morphological evolution, the influences of cells and EPS on mineral formation were investigated. The results revealed that calcification and the template of rod-shaped cells of strain HJ-1 were the basis for the formation of dumbbell-shaped particles, and directional aggregation and differential growth were the keys to the development and stability of dumbbells. Cell participation had a noticeable impact on mineral prototypes, instead of determining the polymorphism. EPS contributed to aragonite formation and stability. The acidic amino acids or proteins in EPS were likely to cause an increase in MgCO3 content in Mg-calcite. EPS promoted aggregation of particles and induced spherical formation. Exopolysaccharides and proteins were the main components of EPS that can affect carbonate mineralization. EPS could influence the morphology and polymorphism by providing nucleation sites, interacting with Mg2+, adsorbing or incorporating mineral lattices, and inducing particle aggregation.
