Abstract:In order to seek the promoters efficiently expressing heterologous protein,the transcription functions of different promoters were evaluated using Enhanced Green Fluorescent Protein gene(egfp)as a reporter gene in Kluyveromyces lactis. Seven different promoters from K. lactis,Saccharomyces cerevisiae and Spathaspora passalidarum were cloned by PCR,fused to egfp respectively by overlap extension PCR and cloned into the reformed vector pKLAC1*. The recombinant expression plasmids were linearized by Bst XI and electro-transformed into K. lactis GG799. Further,the single-copy integrated recombinants regulated by different promoters were screened by PCR with specific primers,and the functions of different promoters were compared after qualitative and quantitative analysis of EGFP. The results of fluorescence microscopy showed that the expression of EGFP was regulated by the pKladh4 and pKlmal22 from K. lactis,pScgal7 and pScgpd1 from S. cerevisiae,as well as pSpmal1,pSpmal6 and pSpgal1 from S. passalidarum. The quantitative results of fluorospectrophotometer revealed that the fluorescence intensity of EGFP regulated by pKladh4,pScgal7 and pScgpd1 was 2.82,2.92 and 4.74,respectively ;moreover,under the condition of the corresponding induction,the expression of EGFP was improved 13%,57% and 22%,respectively. These promoters were much stronger than pKllac4(2.13)that was the most widely used currently. Conclusively,this work probed the functions of promoters from different organisms in K. lactis,and the pKladh4,pScgal7 and pScgpd1 presented efficient initial transcription. It is the first time to report the application of pScgpd1 in K. lactis.

Abstract:The optimal fermentation conditions for production of xylanase by engineered Pichia pastoris GS115-ATx in shake-flask cultivation was investigated. The results showed that the best carbon and nitrogen sources for xylanase production were bran and beef extract, respectively. Judging from their effect on xylanase production efficiency, organic nitrogen was better than inorganic nitrogen. The best methanol concentration was 0.5% for inducing xylanase expression. The xylanase activity was increased when 0.5% glycerin was added into the culture every 24 h. In addition, Toween 20, Toween 80, and betaine were found to increase the yield of xylanase, and among them betaine was the optimal stimulator. SDS-PAGE analysis revealed that the molecular weight of xylanase expressed by GS115-ATx was about 19.0 kDa. The xylanase activity of the culture supernatant reached its peak after 96-h methanol induction.

Abstract:The endo-β-1,4-glucanase gene celE from the anaerobic fungus Orpinomyces PC-2 was placed under the control of an alcohol oxidase promoter (AOX1) in the plasmid pPIC9K, and integrated into the genome of a methylotrophic yeast P. pastoris GS115 by electroporation. The strain with highest endo-β-1,4-glucanase activity was selected and designed as P. pastoris egE, and cultivated in shaking flasks. The culture supernatant was assayed by SDS-polyacrylamide gel electrophoresis and showed a single band at about 52 kDa. Furthermore, the recombinant P. pastoris egE was proved to possess the ability to utilize sodium carboxymethyl cellulose as a carbon source. The recombinant endoglucanase produced by P. pastoris showed maximum activity at pH 6.0 and temperature 45 °C, indicating it was a mesophilic neutral endo-β-1,4-glucanase, suitable for denim biofinishing/washing. Further research was carried out in suitable fermentation medium in shaking flasks. The most favorable methanol addition concentration was discussed and given as 1.0%. After methanol induction for 96 h, the endo-β-1,4-glucanase activity reached 72.5 IU mL−1. This is the first report on expression and characterization of endo-β-1,4-glucanase from Orpinomyces in P. pastoris. The endo-β-1,4-glucanase secreted by recombinant P. pastoris represents an attractive potential for both academic research and textile industry application.
Isolation and evaluation of strong endogenous promoters for the heterologous expression of proteins in Pichia pastoris

Abstract:Background: The heterologous expression of biosynthetic pathway genes for pharmaceutical or fine chemical production usually requires to express more than one gene in the host cells. In eukaryotes, the pathway flux is typically balanced by controlling the transcript levels of the genes involved. It is difficult to balance the stoichiometric fine-tuning of the reaction steps of the pathway by acting on one or two promoters. Furthermore, the promoter used should not be identical to avoid loss of inserted genes by recombination or dilute its transcription factors. Results: Based on RNA-seq data, 18 candidate genes with the highest transcription levels at three carbon sources (glucose, glycerol and methanol) were selected and their promoter regions were isolated from GS115 genome. The performance of these promoters on the level of protein production was evaluated using LacZ and EGFP genes as the reporters, respectively. These isolated promoters all exhibited activity to express LacZ gene. Using LacZ as a reporter, of the 18 promoter candidates, 9 promoters showed higher expression levels for the reporter compare to pGAP, a strong promoter widely used for constitutive expression of heterologous proteins in Pichia pastoris. These promoters with high expression levels were further employed to evaluate secreted expression using EGFP as a reporter. 6 promoters exhibited stronger protein expression compare to pGAP. Interestingly, the protein expression driven by pFDH1 was slightly higher than that of commonly used pAOX1 at methanol, and methanol-induced expression of pFDH1 was not repressed by glycerol. Conclusion: The various promoters identified in this study could be used for heterologous expression of biosynthetic pathway genes for pharmaceutical or fine chemical production. the methanol-induced pFDH1 that is not repressed by glycerol is an attractive alternative to pAOX1 and may provide a novel way to produce heterologous proteins in Pichia pastoris.

Abstract:Pichia pastoris expression system has been widely used in recombinant protein production. So far the majority of heterologous proteins are expressed by methanol inducible promoter PAOX1 and constitutive promoter PGAP . The use of other promoters is rather limited. Here we selected 16 potentially efficient and regulatory promoter candidates based on the RNA-seq and RNA folding free energy ΔG data. GFP and recombinant amylase were inserted after these promoters to reveal their strength and efficiency under different carbon sources and culture scales. Two novel promoters were successfully identified and could possibly be applied in recombinant protein expression: the methanol-inducible promoter P0547 and the constitutive promoter P0472 .

Abstract:BACKGROUND: During anaerobic bioethanol fermentation of Saccharomyces cerevisiae, the main byproduct glycerol is essential to regulate redox balance (reoxidize NADH to NAD(+)), which is necessary to maintain cell growth and fermentation. Hetero-expression of a NADP(+)-dependent glyceraldehydes-3-phosphate dehydrogenase (GAPN) [EC.1.2.1.9] in S. cerevisiae could redirect the carbon flux from glycerol to ethanol involving a net oxidation of NADH. The present study investigates whether combination of GAPN hetero-expression and glycerol exporter Fps1p disruption would result in less glycerol and more ethanol production without affecting growth rate during anaerobic fermentations.RESULTS: The results of anaerobic fermentations showed that the fps1 Delta mutant with GAPN (named 4FG) produced 21.47% less glycerol and 9.18% more ethanol compared with a parental strain with a control plasmid, while the rates of growth and fermentation were not changed. Moreover, the engineered strain 4FG yielded less glycerol and acetic acid, and more ethanol than the control, fps1 Delta mutant or with GAPN only.CONCLUSIONS: During anaerobic fermentations, hetero-expression of GAPN restored the reduced grow rate of the fps1 Delta mutant, and led to less byproducts and more ethanol production. This combination strategy could be used to modulate glycerol metabolism and optimize the anaerobic fermentation of S. cerevisiae. (C) 2011 Society of Chemical Industry

Abstract:Protein production in Pichia pastoris is often based on the methanol-inducible P AOX1 promoter which drives the expression of the target gene. The use of methanol has major drawbacks, so there is a demand for alternative promoters with good induction properties such as the glucose-regulated P GTH1 promoter which we reported recently. To further increase its potential, we investigated its regulation in more details by the screening of promoter variants harboring deletions and mutations. Thereby we could identify the main regulatory region and important putative transcription factor binding sites of P GTH1 . Concluding from that, yeast metabolic regulators, monomeric Gal4-class motifs, carbon source-responsive elements, and yeast GC-box proteins likely contribute to the regulation of the promoter. We engineered a P GTH1 variant with greatly enhanced induction properties compared with that of the wild-type promoter. Based on that, a model-based bioprocess design for high volumetric productivity in a limited time was developed for the P GTH1 variant, to employ a glucose fed-batch strategy that clearly outperformed a classical methanol fed-batch of a P AOX1 strain in terms of titer and process performance.

Abstract:Although Pichia pastoris was successfully used for heterologous gene expression for more than twenty years, many factors influencing protein expression remain unclear. Here, we optimized the expression of a thermophilic endoglucanase from Thermothielavioides terrestris (TtCel45A) for cost-effective production in Pichia pastoris. To achieve this, we established a multifactorial regulation strategy that involved selecting a genome-editing system, utilizing neutral loci, incorporating multiple copies of the heterologous expression cassette, and optimizing high-density fermentation for the co-production of single-cell protein (SCP). Notably, even though all neutral sites were used, there was still a slight difference in the enzymatic activity of heterologously expressed TtCel45A. Interestingly, the optimal gene copy number for the chromosomal expression of TtCel45A was found to be three, indicating limitations in translational capacity, post-translational processing, and secretion, ultimately impacting protein yields in P. pastoris. We suggest that multiple parameters might influence a kinetic competition between protein elongation and mRNA degradation. During high-density fermentation, the highest protein concentration and endoglucanase activity of TtCel45A with three copies reached 15.8 g/L and 9640 IU/mL, respectively. At the same time, the remaining SCP of P. pastoris exhibited a crude protein and amino acid content of up to 59.32% and 46.98%, respectively. These findings suggested that SCP from P. pastoris holds great promise as a sustainable and cost-effective alternative for meeting the global protein demand, while also enabling the production of thermophilic TtCel45A in a single industrial process.

Abstract:Introduction: P. pastoris is a common host for effective biosynthesis of heterologous proteins as well as small molecules. Accurate regulation of gene transcription and protein synthesis is necessary to coordinate synthetic gene circuits and optimize cellular energy distribution. Traditional methanol or other inducible promoters, natural or engineered, have defects in either fermentation safety or expression capacity. The utilization of chemical inducers typically adds complexity to the product purification process, but there is no other well-controlled protein synthesis system than promoters yet. Objective: The study aimed to address the aforementioned challenges by constructing light-regulated gene transcription and protein translation systems with excellent expression capacity and light sensitivity. Methods: Trans-acting factors were designed by linking the N. crassa blue-light sensor WC-1 with the activation domain of endogenous transcription factors. Light inducible or repressive promoters were then constructed through chimeric design of cis-elements (light-responsive elements, LREs) and endogenous promoters. Various configurations of trans-acting factor/LRE pairs, along with different LRE positions and copy numbers were tested for optimal promoter performance. In addition to transcription, a light-repressive translation system was constructed through the "rare codon brake" design. Rare codons were deliberately utilized to serve as brakes during protein synthesis, which were switched on and off through the light-regulated changes in the expression of the corresponding pLRE-tRNA. Results: As demonstrated with GFP, the light-inducible promoter 4pLRE-cPAOX1 was 70 % stronger than the constitutive promoter PGAP, with L/D ratio = 77. The light-repressive promoter PGAP-pLRE was strictly suppressed by light, with expression capacity comparable with PGAP in darkness. As for the light-repressive translation system, the "triple brake" design successfully eliminated leakage and achieved light repression on protein synthesis without any impact on mRNA expression. Conclusion: The newly designed light-regulated transcription and translation systems offer innovative tools that optimize the application of P. pastoris in biotechnology and synthetic biology.

Abstract:ABSTRACT Pichia pastoris ( P. pastoris ) is one of the most popular cell factories for expressing exogenous proteins and producing useful chemicals. The alcohol oxidase 1 promoter (P AOX1 ) is the most commonly used strong promoter in P. pastoris and has the characteristic of biphasic expression. However, the inducer for P AOX1 , methanol, has toxicity and poses risks in industrial settings. In the present study, analyzing transcriptomic data of cells collected at different stages of growth found that the formate dehydrogenase (FDH) gene ranked 4960th in relative expression among 5032 genes during the early logarithmic growth phase but rose to the 10th and 1st during the middle and late logarithmic growth phases, respectively, displaying a strict biphasic expression characteristic. The unique transcriptional regulatory profile of the FDH gene prompted us to investigate the properties of its promoter (P FDH800 ). Under single-copy conditions, when a green fluorescent protein variant was used as the expression target, the P FDH800 achieved 119% and 69% of the activity of the glyceraldehyde-3-phosphate dehydrogenase promoter and P AOX1 , respectively. After increasing the copy number of the expression cassette in the strain to approximately four copies, the expression level of GFPuv driven by P FDH800 increased to approximately 2.5 times that of the strain containing GFPuv driven by a single copy of P AOX1 . Our P FDH800 -based expression system exhibited precise biphasic expression, ease of construction, minimal impact on normal cellular metabolism, and high strength. Therefore, it has the potential to serve as a new expression system to replace the P AOX1 promoter. IMPORTANCE The alcohol oxidase 1 promoter (PAOX1) expression system has the characteristics of biphasic expression and high expression levels, making it the most widely used promoter in the yeast Pichia pastoris . However, PAOX1 requires methanol induction, which can be toxic and poses a fire hazard in large quantities. Our research has found that the activity of PFDH800 is closely related to the growth state of cells and can achieve biphasic expression without the need for an inducer. Compared to other reported non-methanol-induced biphasic expression systems, the system based on the PFDH800 offers several advantages, including high expression levels, simple construction, minimal impact on cellular metabolism, no need for an inducer, and the ability to fine-tune expression.

Abstract:The methylotrophic yeast, Pichia pastoris ( P. pastoris ; syn. Komagataella spp. ), known for its ability to grow to high cell densities, its strong and tightly regulated promoters, and mammalian liked secretion pathway, has been widely used as a robust system to secrete heterologous proteins. The α-mating factor (MF) secretion signal leader from Saccharomyces cerevisiae ( S. cerevisiae ) is currently the most successfully used secretion signal sequence in the P. pastoris system. In this study, the secretion efficiency mediated by the α-MF secretion signal leaders from Komagataella pastoris ( K. pastoris ) and Komagataella phaffii ( K. phaffii ) was assessed using Enhanced Green Fluorescent Protein (EGFP) as a reporter. The results indicated that the secretion efficiency associated with the α-MF secretion signal leaders from K. pastoris and K. phaffii was notably lower in comparison to the α-MF secretion signal leader from S. cerevisiae . Further research indicated that N-linked glycosylation of the α-MF secretion signal leader enhanced the secretion of EGFP. Disruption of calnexin impaired the secretion of EGFP mediated by the N-linked glycosylated α-MF secretion signal leader, without affecting EGFP secretion mediated by the non-N-linked glycosylation α-MF secretion signal leader. The N-linked glycosylated of the α-MF secretion signal leader reduced the unfolded protein response (UPR) in the endoplasmic reticulum (ER). The enhancement of EGFP secretion by the N-linked glycosylated α-MF secretion signal leader might be achieved through the acceleration of proper folding of glycoproteins by the molecular chaperone calnexin. This study enhances the understanding of protein secretion in P. pastoris , specifically highlighting the influence of N-linked glycosylation on secretion efficiency, and could have implications for the production of recombinant proteins in bioengineering and biotechnological applications in P. pastoris .

Abstract:Numerous heterologous proteins have been produced at greater than gram per liter levels in the methylotrophic yeast, Pichia pastoris, using the methanol oxidase promoter. The factors that drastically influence protein production in this system include: copy number of the expression cassette, site and mode of chromosomal integration of the expression cassette, mRNA 5'- and 3'-untranslated regions (UTR), translational start codon (AUG) context, A+T composition of cDNA, transcriptional and translational blocks, nature of secretion signal, endogenous protease activity, host strain physiology, media and growth conditions, and fermentation parameters. All these factors should be considered in designing an optimal production system. The inherent ability of P. pastoris to convert the zymogen (pro-enzyme) form of matrix metalloproteinases (MMP) into active mature forms (which tend to self-degrade, and in some instances also cause damage to cells), largely limits the use of this system for the production of MMP. However, this problem can be partly alleviated by co-expression of tissue inhibitor of MMP (TIMP-1).

Abstract:Methanol is considered as a potential hazard in the methanol-induced yeast expression of food-related enzymes. To increase the production efficiency of recombinant proteins in Pichia pastoris without methanol induction, a novel dual-plasmid system was constructed, for the first time, by a combining the strategies of genomic integration and episomal expression. To obtain a high copy number of the target gene, the autonomously replicating sequence derived from Kluyveromyces lactis (PARS) was used to construct episomal vectors carrying the constitutive promoters PGAP and PGCW14. In addition, an integrative vector carrying the PGCW14 promoter was constructed by replacing the PGAP promoter sequence with a partial PGCW14 promoter. Next, using xylanase XynA from Streptomyces sp. FA1 as the model enzyme, recombination strains were transformed with different combinations of integrating and episomal vectors that were constructed to investigate the changes in the protein yield. Results in shake flasks indicated that the highest enzyme yield was achieved when integrated PGAP and episomal PGCW14 were simultaneously transformed into the host strain. Meanwhile, the copy number of xynA increased from 1.14 ± 0.46 to 3.06 ± 0.35. The yield of XynA was successfully increased to 3925 U·mL−1 after 102 h of fermentation in a 3.6 L fermenter, which was 16.7-fold and 2.86-fold of the yields that were previously reported for the constitutive expression and methanol-induced expression of the identical protein, respectively. Furthermore, the high-cell-density fermentation period was shortened from 132 h to 102 h compared to that of methanol-induced system. Since the risk of methanol toxicity is removed, this novel expression system would be suitable for the production of proteins related to the food and pharmaceutical industries.

Abstract:The Pichia pastoris heterologous gene expression system has been utilized to produce attractive levels of a variety of intracellular and extracellular proteins of interest. Recent advances in our understanding and application of the system have improved its utility even further. These advances include: (1) methods for the construction of P. pastoris strains with multiple copies of A0X1-promoter-driven expression cassettes; (2) mixed-feed culture strategies for high foreign protein volumetric productivity rates; (3) methods to reduce proteolysis of some products in high cell-density culture media; (4) tested procedures for purification of secreted products; and (5) detailed information on the structures of N-linked oligosaccharides on P. pastoris secreted proteins. In this review, these advances along with basic features of the P. pastoris system are described and discussed.

Abstract:The role of p53 expression in human neoplasms is still controversial, and it has been associated with both favorable and unfavorable outcome of the patients. Also cytoplasmic expression of p53 protein has been reported to affect survival in some cancers. Furthermore, an association between p53 and β‐catenin expression has been demonstrated. We studied the expression of p53 in a large group of oropharyngeal and hypopharyngeal squamous cell carcinomas and its relation to catenin expression, histologic differentiation, clinical data, and prognosis.

Abstract:UNLABELLED The diagnostic proficiency of nuclear medicine professionals and the accuracy of equipment may be tested with phantoms. All phases of the imaging chain should be included in the external quality assurance of imaging. METHODS The aim of this study was to evaluate and compare the quality of nuclear imaging of the lung in Finland. For this purpose, we developed a new anatomically realistic lung phantom. The phantom consisted of plastic containers filled with plastic pellets to imitate the 3-dimensional shape of the lungs. These containers were filled with radioactive liquid and placed inside an anatomically accurate phantom of the chest cavity. The attenuation properties of the phantom were close to those of a real human thorax. Perfusion and ventilation defects were positioned inside the phantom to mimic 2 clinical cases. The phantom was imaged and interpreted as a patient simulation study in 18 Finnish hospitals. Reconstruction, printout, and reporting were according to the clinical routine of each hospital. The quality of the image sets and reports was evaluated and scored from 0 to 10. Additionally, technical performance was evaluated by a nuclear medicine specialist and hospital physicians. RESULTS The average score (+/-SD) for overall quality was 7.1+/-1.1 (range, 5.2-8.5). Reports received a score of 7.2+/-1.7 (4.7-10.0); image sets, 7.2+/-1.3 (4.8-9.7), technical evaluation by hospital readers, 6.5+/-2.3 (1.6-9.5); and technical evaluation by a specialist, 7.8+/-1.2 (5.7-10.0). CONCLUSION Lung imaging routines and the results of this survey were diverse. None of the participating hospitals routinely used tomography. In planar imaging, the most valuable projections were oblique (left anterior oblique, right anterior oblique, left posterior oblique, and right posterior oblique) and straight sides (right and left). The phantom mimics variable clinical situations well and is suitable for testing of imaging protocols and for proficiency testing of nuclear medicine professionals and equipment. Clinical phantom studies are an effective way of assessing an imaging program.
