Abstract:Esterase BioH, which is obligatory for biotin synthesis in Escherichia coli, was found to exhibit a promiscuous ability to catalyse Aldol and Knoevenagel reactions with moderate to good yields. The reaction conditions including organic solvent, molar ratio of ketone to aldehyde, enzyme amount, and reaction time were investigated to evaluate the effect of different reaction conditions on yield. Target compounds were afforded in the best yield of 91.2% for Aldol reaction and 54.7% for Knoevenagel reaction. In addition, because the enzyme could be prepared with a low cost, this protocol could provide an economic route to conduct Aldol and Knoevenagel reactions, which expand the field of enzymatic promiscuity.

Abstract:In order to achieve efficient bioconversion of L-glutamic acid to alpha ketoglutaric acid (α-KG),the L-glutamate oxidase (LGOX) gene from Kitasatospora setae KM-6054 was expressed in Escherichia coli BL21.According to the known LGOX sequence from K.setae and the codon bias of E.coli,the optimized LGOX gene sequence was synthesized and cloned into the pET28a (+) vector,which was then transferred into E.coli BL21(DE3) to obtain a recombinant LGOX.And enzymatic properties of the recombinant LGOX were also investigated.Results showed that the recombinant LGOX activity could reach 49.10 U/mL after induction at an IPTG concentration of 0.1 mmol/L at 20 ℃ for 18 h.Subsequently,the recombinant LGOX was purified by affinity column chromatography to a specific activity of 45.98 U/mg and its molecular weight was about 70 kDa as determined by SDS-PAGE analysis.The enzymatic properties showed that the optimal reaction temperature and pH value were 40 ℃ and 6.0,respectively.The Michaelis-Menten constant Km was 1.23 mmol/L,and the maximum reaction rate Vmax was 76.24 μmol/(min·mg).L-Glutamic acid was the optimal substrate for the LGOX.The heterologous expression and characterization of recombinant L-glutamate oxidase in this study can provide a new way for biosynthesis of α-KG.

Abstract:[Objective] In this study,two L-aspartate α-decarboxylase genes (panD) from Listeria monocytogenes (panDL.m) and Corynebacterium jeikeium (panDC.j) were expressed in Escherichia coli,respectively,and the recombinant enzymes were purified and characterized.[Methods] The panD genes from L.monocytogenes and C.jeikeium were synthesized and inserted into pET28a(+) to obtain expression plasmids,which was then transformed into E.coli BL21(DE3).PanDL.m and PanDC.j were functionally expressed and the recombinant enzymes were purified by HisTrapTM affinity chromatography.Their catalytic properties were characterized and the effects of substrate concentration on enzymatic conversion were studied.[Results] Those α and β subunits were detected by Tricine-SDS-PAGE,indicating that both of the PanDs were processed by self-cleavage.The specific activities were 8.9 U/mg for PanDL.m and 11.8 U/mg for PanDC.j.They exhibited the same optimal temperature at 60 ℃,while they possessed different optimal pH at 7.0 and 6.0,respectively.Both the enzymes were stable at the condition of 30-50 ℃,and pH 4.0-7.0.Compared with the most studied PanD from C.glutamicum,the substrate inhibition effect of the PanDL.m was significantly less.[Conclusion] Under the high temperature and acidic conditions,PanDL.m as well as PanDC.j could specifically transform L-aspartic to β-alanine.PanDL.m could be more appropriate for industrial application because of less substrate inhibition.

Abstract:[Objective] To clone and express an esterase gene e22 from marine bacterium Altererythrobacter epoxidivorans CGMCC 1.7731T and characterize the enzyme.[Methods] Screening of the genome of strain CGMCC 1.7731T obtained an esterase-encoding gene,e22.The gene was amplified by PCR and cloned into the expression vector pET-28a.Then,the recombinant plasmid was transformed into Escherichia coli BL21(DE3) for heterogenetic expression.After purified by affinity chromatography,the enzyme was characterized.[Results] The amino acids sequence analysis indicated E22 belongs to Family Ⅱ of lipolytic enzyme.The enzymatic property assay revealed that E22 had maximum activity using p-nitrophenyl butyrate as substrate.It was an alkaline esterase that had highest activity at pH 10.5.The optimal reaction temperature was 55 C.After incubated at 60 C for 2 h,E22 still remained over 50％ activity,which showed its moderate thermal stability.The activity of E22 was not significantly affected by the presence of 1％ methanol,1％ Triton X-100 or 0.1％ SDS.On the contrary,the addition of 10 mmol/L Ba2+ and Ca2+ would apparently inhibit the catalytic capacity of E22.[Conclusion] E22 is a novel marine esterase with excellent properties such as thermostability,and alkaline,organic solvent and detergent tolerance.These characteristics suggest its application prospects in the industrial production.

Abstract:A novel esterase gene (e25) was identified from Altererythrobacter epoxidivorans CGMCC 1.7731(T) by genome sequence screening. The e25 gene is 948 nucleotides in length and encodes a 315amino acid protein (E25) with a predicted molecular mass of 33,683 Da. A phylogenetic tree revealed that E25 belongs to the hormone-sensitive lipase (HSL) family of lipolytic enzymes. An activity assay of E25 showed that it exhibited the highest catalytic efficiency when using p-nitrophenyl caproate (C6) as a substrate. The optimum pH and temperature were determined to be approximately pH 9 and 45 degrees C, and the K-m and V-max values were 0.12mM and 1,772 mu mol/min/mg, respectively. After an incubation at 40 degrees C for 80min, E25 retained 75% of its basal activity. The enzyme exhibited good tolerance to metal cations, such as Ba2+, Ca2+, and Cu2+ (10mM), but its activity was strongly inhibited by Co2+, Ni2+, Mn2+, and Zn2+. The E25 enzyme was stimulated by glycerol and retained over 60% of its basal activity in the presence of 1% Tween-80 and Triton X-100. Overall, the activity of E25 under alkaline conditions and its organic solvent and detergent tolerance indicate that E25 could be useful as a novel industrial catalyst in biotechnological applications.

Abstract:Microorganisms are adept at degrading chemically resistant aromatic compounds. One of the longest and most well characterized aromatic catabolic pathways is the 4-hydroxyphenylacetic acid degradation pathway of Escherichia coli. The final step involves the conversion of 4-hydroxy-2-oxo-heptane-1,7-dioate into pyruvate and succinic semialdehyde. This reaction is catalyzed by 4-hydroxy-2-oxo-heptane-1,7-dioate aldolase (HpcH), a member of the divalent metal ion dependent class II aldolase enzymes that have great biosynthetic potential. We have solved the crystal structure of HpcH in the apo form, and with magnesium and the substrate analogue oxamate bound, to 1.6 A and 2.0 A, respectively. Comparison with similar structures of the homologous 2-dehydro-3-deoxygalactarate aldolase, coupled with site-directed mutagenesis data, implicate histidine 45 and arginine 70 as key catalytic residues.

Abstract:The gene gdh encoding an organic solvent-tolerant and alkaline-resistant NAD(P)-dependent glucose 1-dehydrogenase (LsGDH) was cloned from Lysinibacillus sphaericus G10 and expressed in Escherichia coli. The recombinant LsGDH exhibited maximum activity at pH 9.5 and 50°C. LsGDH displayed high stability at a wide pH ranging from 6.5 to 10.0 and was stable after incubation at 30°C for 1week in 25mM sodium phosphate buffer (pH 6.5) in the absence or presence of NaCl. The activity of LsGDH was enhanced by Li+, Na+, K+, NH4+, Mg2+, and EDTA at pH 8.0. LsGDH exhibited high tolerance to 60% DMSO, 30% acetone, 30% methanol, 30% ethanol, 10% n-propanol, 30% isopropanol, 60% n-hexanol and 30% n-hexane. The relationship between stability and chain length of the alcohols fit a Gaussian distribution model (R2⩾0.94), and demonstrated lowest enzyme stability in C4-alcohol. The results suggested that LsGDH was potentially useful for coenzyme regeneration in organic solvents or under alkaline conditions.
Heterologous Expression and Partial Characterization of a New Alanine Dehydrogenase from Amycolatopsis sulphurea

Abstract:A novel alanine dehydrogenase (AlaDH; EC.1.4.1.1) was isolated from Amycolatopsis sulphurea and the AlaDH gene was cloned into a pET28a(+) plasmid and expressed in E. coli BL21 (DE3). The molecular mass of this enzyme was calculated as 41.09 kDa and the amino acid residues of the pure protein indicated the presence of N terminus polyhistidine tags. Its enzyme kinetic values were Km 2.03 mM, kcat 13.24 (s−1), and kcat/Km 6.53 (s−1 mM−1). AlaDH catalyzes the reversible conversion of l-alanine and pyruvate, which has an important role in the TCA energy cycle. Maximum AlaDH activity occurred at about pH 10.5 and 25 °C for the oxidative deamination of l-alanine. AlaDH retained about 10% of its relative activity at 55 °C and it remained about 90% active at 50 °C. These findings show that the AsAlaDH from A. sulphurea has the ability to produce valuable molecules for various industrial purposes and could represent a new potential biocatalyst for biotechnological applications after further characterization and improvement of its catalytic properties.

Abstract:The glucose dehydrogenase gene (gdh), cloned from Bacillus sp. G3, was composed of 786 bp nucleotide and the deduced protein molecular mass of one subunit was 28.1 kDa. The recombinant glucose dehydrogenase (rGDH-G3) was functionally expressed in Escherichia coli. The results revealed that expressed rGDH-G3 had a high specific activity of 371.9 U/mg at 25 degrees C and pH 8.0, with oxidized nicotinamide adenine dinucleotide (NAD(+)) as the cofactor. The enzyme was optimally active at 40 degrees C and pH 9.0. The enzyme displayed broad specificity for other sugars such as D-galactose or maltose. The catalytic efficiency of the rGDH-G3 would be improved 4 times when oxidized nicotinamide adenine dinucleotide phosphate (NADP(+)) was used as cofactor instead of NAD(+).

Abstract:The 2-deoxy-D-ribose-5-phosphate aldolase gene from Hyperthermus butylicus was subcloned, overexpressed in Escherichia coli and purified to apparent homogeneity. Analysis of the sequence of gene revealed an open reading frame (ORF) of 672 base pairs encoding 237 amino acids predicted to yield a protein of molecular mass 26.4 kDa. The encoded protein was overexpressed in E. coli and purified to apparent homogeneity. The enzyme activity is optimal at pH 5.5 and 80 degrees C. For 2-deoxyribose-5-phosphate, the apparent K-m was calculated to be 0.15 +/- 0.01 mM. The recombinant protein was heat stable; no activity loss was observed even after incubation at 90 degrees C for 10 min. In addition, the thermophilic enzyme also showed a remarkable resistance to acetaldehyde; it retained more than 70% activity after exposure for 8 h to 300 mM acetaldehyde at 25 degrees C.

Abstract:Permanent closure of the full-term newborn ductus arteriosus (DA) occurs only if profound hypoxia develops within the vessel wall during luminal obliteration. We used fetal and newborn baboons and lambs to determine why the immature DA fails to remodel after birth. When preterm newborns were kept in a normoxic range (Pa(O(2)): 50-90 mmHg), 86% still had a small patent DA on the sixth day after birth; in addition, the preterm DA wall was only mildly hypoxic and had only minimal remodeling. The postnatal increase in Pa(O(2)) normally induces isometric contractile responses in rings of DA; however, the excessive inhibitory effects of endogenous prostaglandins and nitric oxide, coupled with a weaker intrinsic DA tone, make the preterm DA appear to have a smaller increment in tension in response to oxygen than the DA near term. We found that oxygen concentrations, beyond the normoxic range, produce an additional increase in tension in the preterm DA that is similar to the contractile response normally seen at term. We predicted that preterm newborns, kept at a higher Pa(O(2)), would have increased DA tone and would be more likely to obliterate their lumen. We found that preterm newborns, maintained at a Pa(O(2)) >200 mmHg, had only a 14% incidence of patent DA. Even though DA constriction was due to elevated Pa(O(2)), obliteration of the lumen produced profound hypoxia of the DA wall and the same features of remodeling that were observed at term. DA wall hypoxia appears to be both necessary and sufficient to produce anatomic remodeling in preterm newborns.

Abstract:A strain of Klebsiella sp. BK-58 that produces cis-epoxysuccinate was screened and identified. This novel enzyme hydrolyzes cis-epoxysuccinate to l(+)-tartaric acid and was purified to homogeneity. Its molecular mass was 30.1 kDa determined by MALDI–TOF–MS analysis. It was stable up to 50 °C and from pH 5 to 11 with optima at 50 °C and pH 8.5. The enzyme was metal-independent and was strongly inhibited by 1 mM Cu2+ and Ag+, and 1 % (w/v) SDS. The K m , V max and turnover number (k cat ) values for cis-epoxysuccinate were 19.3, 2.24 mM min−1 and 220 s−1, respectively.

Abstract:OBJECTIVES To investigate the sequential expression of adhesion molecules on endothelium and inflammatory cells in cutaneous leukocytoclastic vasculitis, and the relation of these adhesive molecules with clinical and histologic variables. DESIGN An immunohistochemical analysis (streptavidin-biotin-peroxidase technique) of 42 vasculitic lesions of up to 96 hours was performed using a panel of monoclonal antibodies specific for different adhesion molecules. Twenty normal skin samples and 3 perilesional specimens served as control samples. A clinical protocol was also performed, and patients were followed up for 1 to 5 years. SETTING A clinicopathologic research unit of a university hospital. PATIENTS Forty-two patients, 21 women and 21 men, aged 22 to 79 years, with cutaneous leukocytoclastic vasculitis. INTERVENTIONS Three skin biopsy specimens of vasculitic lesions from each patient were obtained for histopathologic examination on paraffin, direct immunofluorescence, and immunohistochemical analysis on cryostatic tissue sections. MAIN OUTCOME MEASURES The histologic characteristics and the immunohistochemical-stained specimens were evaluated by 3 independent investigators, using a semiquantitative method. RESULTS Increased endothelial expression of very late activation antigen-1, HLA-DR, and intercellular adhesion molecule-1 was observed. The induction of E-selectin expression was more marked in recent lesions (P < .001) and correlated with the proportion of infiltrating neutrophils (P = .03). Endothelial expression of vascular cell adhesion molecule-1 was restricted to developed lesions. Most infiltrating cells were neutrophils expressing Mac-1. In 1 patient, lymphocyte function associated antigen-1 expression was also up-regulated. No significant increase in CD3, CD8, or CD71 immunoreactivity was found. An up-regulation of perivascular cells expressing HLA-DR and vascular cell adhesion molecule-1 was observed in vasculitic lesions. This cellular staining correlated with long-term evolution of the disease (P = .04). CONCLUSIONS Adhesion molecules are sequentially upregulated in cutaneous leukocytoclastic vasculitis. The results of this study support the possible involvement of E-selectin in mediating recruitment of neutrophils expressing Mac-1.
Discovery of Novel Allosteric Effectors Based on the Predicted Allosteric Sites for Escherichia Coli D-3-Phosphoglycerate Dehydrogenase

Abstract:D-3-phosphoglycerate dehydrogenase (PGDH) from Escherichia coli catalyzes the first critical step in serine biosynthesis, and can be allosterically inhibited by serine. In a previous study, we developed a computational method for allosteric site prediction using a coarse-grained two-state Gō Model and perturbation. Two potential allosteric sites were predicted for E. coli PGDH, one close to the active site and the nucleotide binding site (Site I) and the other near the regulatory domain (Site II). In the present study, we discovered allosteric inhibitors and activators based on site I, using a high-throughput virtual screen, and followed by using surface plasmon resonance (SPR) to eliminate false positives. Compounds 1 and 2 demonstrated a low-concentration activation and high-concentration inhibition phenomenon, with IC50 values of 34.8 and 58.0 µM in enzymatic bioassays, respectively, comparable to that of the endogenous allosteric effector, L-serine. For its activation activity, compound 2 exhibited an AC50 value of 34.7 nM. The novel allosteric site discovered in PGDH was L-serine- and substrate-independent. Enzyme kinetics studies showed that these compounds influenced Km, kcat, and kcat/Km. We have also performed structure-activity relationship studies to discover high potency allosteric effectors. Compound 2-2, an analog of compound 2, showed the best in vitro activity with an IC50 of 22.3 µM. Compounds targeting this site can be used as new chemical probes to study metabolic regulation in E. coli. Our study not only identified a novel allosteric site and effectors for PGDH, but also provided a general strategy for designing new regulators for metabolic enzymes.

Abstract:Two novel dihydroxyacetone (DHA)-aldolases have been identified from acidophilic bacteria and subjected to biochemical characterization to assess their substrate scope in comparison to the E. coli counterpart. These enzymes showcase unique characteristics within their active sites, distinguishing them from the known E. coli DHA-aldolase. Notably, the production efficiency of D-threose was significantly augmented compared to previously published methodologies. Furthermore, a diverse array of monosaccharides were synthesized, encompassing previously reported methods obtained through alternative routes, along with novel compounds previously inaccessible. In particular, we reavealed the first DHA aldolase capable of using acetaldehyde as the nucleophile with a non-phosphorylated electrophile. This remarkable capability opens the way to the synthesis of chiral compounds, facilitating access to a broad range of new synthons useful in the preparation of biologically active compounds.

Stereoselective oxidation of aliphatic diols and reduction of hydroxy-ketones with galactitol dehydrogenase from Rhodobacter sphaeroides D

Abstract:From the Rhodobacter sphaeroides mutant D a galactitol dehydrogenase (GDH) was isolated and characterized in an earlier investigation (1). The enzyme expressed activity with a wide spread substrate spectrum, like sugars, sugar alcohols, secondary alcohols or the corresponding ketones and it can be used for the production of the rare sugar L-tagatose by regioselective oxidation of galactitol (2). This study focuses on the preparation of optically pure aliphatic diols by oxidation of one enantiomer or stereospecific reduction of keto-alcohols and diketones. The oxidation of 1,2-propanediol, 1,2-butanediol, 1,2-pentanediol and 1,2-hexanediol occurred highly specific with the S-enantiomer leaving the R-enantiomer of the diols in the reaction vessel. Also (S)-1,2,6-hexanetriol was oxidized by GDH to 1,6-dihydroxy-2-hexanone. The Km values of these reactions decreased with increasing length of the carbon chain. Reduction of hydroxyacetone or 1-hydroxy-2-butanone resulted in an excess of 93% (S)-1,2-propanediol and more than 98% of (S)-1,2-butanediol, respectively. The diketone 2,3-hexanedione was only reduced to (2R,3S)-2,3-hexanediol, one of the possible four configurations. The wide substrate spectrum on one hand and the selectivity in the reaction on the other hand make GDH a very interesting enzyme for the production of optically pure building blocks in the chemical synthesis of bioactive compounds.

Abstract:The gene encoding a novel cis-epoxysuccinate hydrolase, which hydrolyzes cis-epoxysuccinate to l (+)-tartaric acid, was cloned from Klebsiella sp. BK-58 and expressed in Escherichia coli. The ORF was 825 bp encoding a mature protein of 274 amino acids with a molecular mass of 30.1 kDa. Multiple sequence alignment showed that the enzyme belonged to the haloacid dehalogenase-like super family. Homology modeling and site-directed mutagenesis were performed to investigate the structural characteristics of the enzyme. Its overall structure consisted of a core domain formed by six-stranded parallel β-sheets flanked by seven α-helices and a subdomain that had a four helix bundle structure. Residues D48, T52, R85, N165, K195, Y201, A219, H221, and D224 were catalytically important forming the active pocket between the two domains. An 18O-labeling study suggested that the catalytic reaction of the enzyme proceeded through a two-step mechanism.

Extracting Ontologies from Relational Databases

Abstract:The use of a conceptual model or an ontology over data sources has been shown to be necessary to overcome many important database problems (for a survey see [1]). Since ontologies provide a conceptual view of the application domain, the recent trend to employ such ontologies for navigational (and reasoning) purposes when accessing the data gives additional motivation for the problem of extracting the ontology from database schema [2]. When such an ontology exists, modelling the relation between the data sources and an ontology is a crucial aspect in order to capture the semantics of the data. In this paper we define the framework for extracting from a relational database an ontology that is to be used as a conceptual view over the data, where the semantic mapping between the database schema and the ontology is captured by associating a view over the source data to each element of the ontology. Thus, the vocabulary over the ontology can be seen as a set of (materialised) views over the vocabulary of the data source; i.e., a technique known as GAV approach in the information integration literature [3]. To describe the extracted conceptual model, we provide an expressive ontology language which can capture features from Entity-Relationship and UML class diagrams, as well as variants of Description Logics. The heuristics underlying the ontology extraction process are based on ideas of standard relational schema design from ER diagrams in order to uncover the connections between relational constructs and those of ontologies. Besides the latter assumption the procedure presented in this paper takes into consideration relations being in third normal form (3NF). Under this assumption we can formally prove that the conversion preserves the semantics of the constraints in the relational database. Therefore, there is no data loss, and the extracted model constitutes a faithful wrapper of the relational database.

Abstract:Fructose-1,6-bisphosphate aldolase (EC 4.1.2.13) is a highly conserved enzyme that is involved in glycolysis and gluconeogenesis. In this study, we cloned the fructose-1,6-bisphosphate aldolase gene from Euphausia superba (EsFBA). The full-length cDNA sequence of EsFBA is 1098 bp long and encodes a 365-amino-acid protein. The fructose-1,6-bisphosphate aldolase gene was expressed in Escherichia coli (E. coli). A highly purified protein was obtained using HisTrap HP affinity chromatography and size-exclusion chromatography. The predicted three-dimensional structure of EsFBA showed a 65.66% homology with human aldolase, whereas it had the highest homology (84.38%) with the FBA of Penaeus vannamei. Recombinant EsFBA had the highest activity at 45 °C and pH 7.0 in phosphate buffer. By examining the activity of metal ions and EDTA, we found that the effect of metal ions and EDTA on EsFBA's enzyme activity was not significant, while the presence of borohydride severely reduced the enzymatic activity; thus, EsFBA was confirmed to be a class I aldolase. Furthermore, targeted mutations at positions 34, 147, 188, and 230 confirmed that they are key amino acid residues for EsFBA.
