Abstract:We present an energy-specific Bethe-Salpeter equation (BSE) implementation for efficient core and valence optical spectrum calculations. In energy-specific BSE, high-lying excitation energies are obtained by constructing trial vectors and expanding the subspace targeting excitation energies above the predefined energy threshold in the Davidson algorithm. To calculate optical spectra over a wide energy range, energy-specific BSE can be applied to multiple consecutive small energy windows, where trial vectors for each subsequent energy window are made orthogonal to the subspace of preceding windows to accelerate the convergence of the Davidson algorithm. For seven small molecules, energy-specific BSE combined with $G_0W_0$ provides small errors around 0.8 eV for absolute and relative $K$-edge excitation energies when starting from a hybrid PBEh solution with 45\% exact exchange. We further showcase the computational efficiency of this approach by simulating the N $1s$ $K$-edge excitation spectrum of the porphine molecule and the valence optical spectrum of silicon nanoclusters involving 5,000 excited states using $G_0W_0$-BSE. This work expands the applicability of the $GW$-BSE formalism for investigating high-energy excited states of large systems.

Accelerating Optical Absorption Spectra and Exciton Energy Computation via Interpolative Separable Density Fitting

Abstract:We present an efficient way to solve the Bethe–Salpeter equation (BSE), a method for the computation of optical absorption spectra in molecules and solids that includes electron–hole interactions. Standard approaches to construct and diagonalize the Bethe–Salpeter Hamiltonian require at least $\mathcal {O}(N_e^5)$ operations, where $N_e$ is the number of electrons in the system, limiting its application to smaller systems. Our approach is based on the interpolative separable density fitting (ISDF) technique to construct low rank approximations to the bare exchange and screened direct operators associated with the BSE Hamiltonian. This approach reduces the complexity of the Hamiltonian construction to $\mathcal {O}(N_e^3)$ with a much smaller pre-constant, and allows for a faster solution of the BSE. Here, we implement the ISDF method for BSE calculations within the Tamm–Dancoff approximation (TDA) in the BerkeleyGW software package. We show that this novel approach accurately reproduces exciton energies and optical absorption spectra in molecules and solids with a significantly reduced computational cost.
Fast Optical Absorption Spectra Calculations for Periodic Solid State Systems

Abstract:We present a method to construct an efficient approximation to the bare exchange and screened direct interaction kernels of the Bethe-Salpeter Hamiltonian for periodic solid state systems via the interpolative separable density fitting technique. We show that the cost of constructing the approximate Bethe-Salpeter Hamiltonian scales nearly optimally as $\mathcal{O}(N_k)$ with respect to the number of samples in the Brillouin zone $N_k$. In addition, we show that the cost for applying the Bethe-Salpeter Hamiltonian to a vector scales as $\mathcal{O}(N_k \log N_k)$. Therefore the optical absorption spectrum, as well as selected excitation energies can be efficiently computed via iterative methods such as the Lanczos method. This is a significant reduction from the $\mathcal{O}(N_k^2)$ and $\mathcal{O}(N_k^3)$ scaling associated with a brute force approach for constructing the Hamiltonian and diagonalizing the Hamiltonian respectively. We demonstrate the efficiency and accuracy of this approach with both one-dimensional model problems and three-dimensional real materials (graphene and diamond). For the diamond system with $N_k=2197$, it takes $6$ hours to assemble the Bethe-Salpeter Hamiltonian and $4$ hours to fully diagonalize the Hamiltonian using $169$ cores when the brute force approach is used. The new method takes less than $3$ minutes to set up the Hamiltonian and $24$ minutes to compute the absorption spectrum on a single core.

Abstract:We present a new structure preserving Lanczos algorithm for approximating the optical absorption spectrum in the context of solving the full Bethe-Salpeter equation without Tamm-Dancoff approximation. The new algorithm is based on a structure preserving Lanczos procedure, which exploits the special block structure of Bethe-Salpeter Hamiltonian matrices. A recently developed technique of generalized averaged Gauss quadrature is incorporated to accelerate the convergence. We also establish the connection between our structure preserving Lanczos procedure with several existing Lanczos procedures developed in different contexts. Numerical examples are presented to demonstrate the effectiveness of our Lanczos algorithm.
The evaluation by magnetic resonance imaging of hepatic periportal fibrosis in infants with neonatal cholestasis: preliminary report.

Abstract:PURPOSE The aim of this study was to evaluate the potential role of magnetic resonance (MR) imaging cholangiography for the assessment of periportal fibrosis associated with neonatal cholestasis. METHODS The authors have compared the findings on MR imaging cholangiography and on pathology in 10 infants evaluated because of neonatal cholestasis. The series included 3 patients with biliary atresia (BA), 3 patients with choledocal cyst, 2 with a neonatal hepatitis, and 2 with an inspissated bile syndrome. MR examinations were performed on a 0.5 Tesla magnet unit using Turbo Field Echo T1 and Turbo spin echo T2 sequences. A periportal hyposignal paralleling the portal vein branches and disappearing after Gadolinium injection was considered consistent with periportal fibrosis. The final type of hepatobiliary anomaly was established based on surgery (n = 6) or on laparoscopic cholangiogram (n = 10). The degree of periportal fibrosis was evaluated on pathology using a grading system from grade 0 (no fibrosis) to 4 (fibrosis with cirrhosis). The relationship between periportal hyposignal and fibrosis was tested using the exact chi2 test. RESULTS MR imaging assessed correctly and more completely than ultrasound scan the morphology of the biliary tract in all 10 patients. A periportal hyposignal was present in the 3 patients with BA (2 patients displayed a grade 3 and one a grade 4 fibrosis on pathology) and in one with choledocal cyst (grade 3 fibrosis on pathology). No hyposignal was visualized in the 2 other patients with a choledocal cyst (grades 1 and 2), in the 2 patients with neonatal hepatitis (grades 1 and 2), or in the 2 patients with inspissated bile syndrome (both grade 0). A relationship between the hyposignal seen on MR and the degree of fibrosis seen on pathology was confirmed by the exact chi2 test (P =.019). CONCLUSIONS This preliminary series confirms the potential role of MR imaging for the assessment of the morphology of the abnormal biliary tract and of the degree of periportal fibrosis. The presence of an hyposignal on an echo gradient TFE T1 sequence suggests an advanced fibrosis (grade 3 and higher).
Efficient computation of optical excitations in two-dimensional materials with the Xatu code

Abstract:Here we describe an efficient numerical implementation of the Bethe-Salpeter equation to obtain the excitonic spectrum of semiconductors. This is done on the electronic structure calculated either at the simplest tight-binding level or through density funcional theory calculations based on local orbitals. We use a simplified model for the electron-electron interactions which considers atomic orbitals as point-like orbitals and a phenomenological screening. The optical conductivity can then be optionally computed within the Kubo formalism. Our results for paradigmatic two-dimensional materials such as hBN and MoS2, when compared with those of more sophisticated first-principles methods, are excellent and envision a practical use of our implementation beyond the computational limitations of such methods.

Abstract:The biochemical aspects of the initiation of DNA replication in Mycobacterium tuberculosis are unknown. To understand this process, we overproduced, purified and characterized the recombinant M. tuberculosis DnaA protein. The M. tuberculosis DnaA protein binds the origin of replication (oriC), ATP and ADP, and exhibited weak ATPase activity. ADP, after hydrolysis of ATP, remained strongly associated with DnaA and the exchange of ATP for bound ADP was weak. Vesicles prepared from acidic phospholipids, such as phosphatidylinositol, cardiolipin and phosphatidylglycerol, promoted dissociation of both ADP and ATP, whereas the neutral phospholipid phosphatidylethanolamine did not. The phospholipid-mediated dissociation of ATP was decreased in the presence of the M. tuberculosis oriC, whereas dissociation of ADP was stimulated in the presence of oriC. Acidic phospholipids in micelles, however, were not efficient in dissociating bound nucleotides from DnaA. Together, these results suggest that both polar head groups and membrane bilayer structure play an important role in M. tuberculosis DnaA-adenine-nucleotide interactions. We suggest that initiation of M. tuberculosis oriC involves intimate interactions between DnaA, adenine nucleotides and membrane phospholipids, and the latter helps to ensure that only the ATP form of the DnaA protein interacts continuously with oriC.
Computing linear optical spectra in the presence of nonadiabatic effects on Graphics Processing Units using molecular dynamics and tensor-network approaches

Abstract:We compare two recently developed strategies, implemented in open source software packages, for computing linear optical spectra in condensed phase environments in the presence of nonadiabatic effects. Both approaches rely on computing excitation energy and transition dipole fluctuations along molecular dynamics (MD) trajectories, treating molecular and environmental degrees of freedom on the same footing. Spectra are then generated in two ways: In the recently developed Gaussian Non-Condon Theory (GNCT), the linear response functions are computed in terms of independent adiabatic excited states, with non-Condon effects described through spectral densities of transition dipole fluctuations. For strongly coupled excited states, we instead parameterize a linear vibronic coupling (LVC) Hamiltonian directly from spectral densities of energy fluctuations and diabatic couplings computed along the MD trajectory. The optical spectrum is then calculated using powerful, numerically exact tensor-network approaches. Both the electronic structure calculations to sample system fluctuations and the quantum dynamics simulations using tensor-network methods are carried out on graphics processing units (GPUs), enabling rapid calculations on complex condensed phase systems. We assess the performance of the approaches using model systems in the presence of a conical intersection (CI), and the pyrazine molecule in different solvent environments.

Abstract:Using a super-operator formulation of linearized time-dependent density-functional theory, the dynamical polarizability of a system of interacting electrons is given a matrix continued-fraction representation whose coefficients can be obtained from the non-symmetric block-Lanczos method. The resulting algorithm allows for the calculation of the {\em full spectrum} of a system with a computational workload which is only a few times larger than that needed for {\em static} polarizabilities within time-independent density-functional perturbation theory. The method is demonstrated with the calculation of the spectrum of benzene, and prospects for its application to the large-scale calculation of optical spectra are discussed.
On the efficiency and accuracy of interpolation methods for spectral codes

Abstract:In this paper a general theory for interpolation methods on a rectangular grid is introduced. By the use of this theory an efficient B-spline based interpolation method for spectral codes is presented. The theory links the order of the interpolation method with its spectral properties. In this way many properties like order of continuity, order of convergence and magnitude of errors can be explained. Furthermore, a fast implementation of the interpolation methods is given. We show that the B-spline based interpolation method has several advantages compared to other methods. First, the order of continuity of the interpolated field is higher than for other methods. Second, only one FFT is needed whereas e.g. Hermite interpolation needs multiple FFTs for computing the derivatives. Third, the interpolation error almost matches the one of Hermite interpolation, a property not reached by other methods investigated.

Abstract:The Bethe-Salpeter equation (BSE) is currently the state of the art in the description of neutral electronic excitations in both solids and large finite systems. It is capable of accurately treating charge-transfer excitations that present difficulties for simpler approaches. We present a local basis set formulation of the BSE for molecules where the optical spectrum is computed with the iterative Haydock recursion scheme, leading to a low computational complexity and memory footprint. Using a variant of the algorithm we can go beyond the Tamm-Dancoff approximation. We rederive the recursion relations for general matrix elements of a resolvent, show how they translate into continued fractions, and study the convergence of the method with the number of recursion coefficients and the role of different terminators. Due to the locality of the basis functions the computational cost of each iteration scales asymptotically as O(N3) with the number of atoms, while the number of iterations typically is much lower than the size of the underlying electron-hole basis. In practice we see that, even for systems with thousands of orbitals, the runtime will be dominated by the O(N2) operation of applying the Coulomb kernel in the atomic orbital representation.

Excitations and spectra from equilibrium real-time Green's functions

Abstract:The real-time contour formalism for Green's functions provides time-dependent information of quantum many-body systems. In practice, the long-time simulation of systems with a wide range of energy scales is challenging due to both the storage requirements of the discretized Green's function and the computational cost of solving the Dyson equation. In this manuscript, we apply a real-time discretization based on a piece-wise high-order orthogonal-polynomial expansion to address these issues. We present a superconvergent algorithm for solving the real-time equilibrium Dyson equation using the Legendre spectral method and the recursive algorithm for Legendre convolution. We show that the compact high order discretization in combination with our Dyson solver enables long-time simulations using far fewer discretization points than needed in conventional multistep methods. As a proof of concept, we compute the molecular spectral functions of H$_2$, LiH, He$_2$ and C$_6$H$_4$O$_2$ using self-consistent second-order perturbation theory and compare the results with standard quantum chemistry methods as well as the auxiliary second-order Green's function perturbation theory method.

Optical properties of bulk semiconductors and graphene/boron-nitride: The Bethe-Salpeter equation with derivative discontinuity-corrected DFT energies

Abstract:We present an efficient implementation of the Bethe-Salpeter equation (BSE) for optical properties of materials in the projector augmented wave method GPAW. Single-particle energies and wave functions are obtained from the GLLBSC functional which explicitly includes the derivative discontinuity, is computationally inexpensive, and yields excellent fundamental gaps. Electron-hole interactions are included through the BSE using the statically screened interaction evaluated in the random phase approximation. For a representative set of semiconductors and insulators we find excellent agreement with experiments for the dielectric functions, onset of absorption, and lowest excitonic features. For the two-dimensional systems of graphene and hexagonal boron-nitride (h-BN) we find good agreement with previous many-body calculations. For the graphene/h-BN interface, we find that the fundamental and optical gaps of the h-BN layer are reduced by 2.0 eV and 0.7 eV, respectively, compared to freestanding h-BN. This reduction is due to image charge screening which shows up in the GLLBSC calculation as a reduction (vanishing) of the derivative discontinuity.

Abstract:The Bethe–Salpeter equation for the electron–hole correlation function is the state-of-the-art formalism for optical and core spectroscopy in condensed matter. Solutions of this equation yield the full dielectric response, including both the absorption and the inelastic scattering spectra. Here, we present an efficient implementation within the all-electron full-potential code <kbd>exciting</kbd>, which employs the linearized augmented plane-wave (L)APW+LO basis set. Being an all-electron code, <kbd>exciting</kbd> allows the calculation of optical and core excitations on the same footing. The implementation fully includes the effects of finite momentum transfer which may occur in inelastic x-ray spectroscopy and electron energy-loss spectroscopy. Our implementation does not require the application of the Tamm–Dancoff approximation that is commonly employed in the determination of absorption spectra in condensed matter. The interface with parallel linear-algebra libraries enables the calculation for complex systems. The capability of our implementation to compute, analyze, and interpret the results of different spectroscopic techniques is demonstrated by selected examples of prototypical inorganic and organic semiconductors and insulators.The Bethe–Salpeter equation (BSE) is the state-of-the-art method to describe light absorption in crystalline materials [<a class="cite hastip" href="#estab3123bib001">1</a>–<a class="cite hastip" href="#estab3123bib007">7</a>] and molecular systems in their condensed phase [<a class="cite hastip" href="#estab3123bib008">8</a>–<a class="cite hastip" href="#estab3123bib019">19</a>]. This approach enables the calculation of the dynamical polarizability including the effects of the electron–hole interaction and thus yields insight into energy, strength, and character of (bound) excitonic states. The application of the BSE formalism to treat transitions from core electrons also gives access to x-ray absorption and inelastic x-ray scattering (IXS) spectra [<a class="cite hastip" href="#estab3123bib020">20</a>–<a class="cite hastip" href="#estab3123bib034">34</a>].BSE implementations typically focus on the optical limit, where the momentum transferred from the photons to the electronic system can be neglected. While this approximation is justified for optical absorption spectra, in both IXS and electron-energy loss spectroscopy (EELS) the influence of the photon momentum loss needs to be accounted for. BSE calculations at finite momentum transfer have been performed only in a limited number of works [<a class="cite hastip" href="#estab3123bib035">35</a>–<a class="cite hastip" href="#estab3123bib040">40</a>], which nonetheless demonstrate their relevance for accessing and complementing scattering spectroscopy experiments. Furthermore, currently available BSE implementations for solids are typically limited to the Tamm–Dancoff approximation (TDA), where the coupling between excitations and de-excitations is neglected. While the TDA is reasonable for calculations related to optical absorption measurements of conventional inorganic semiconductors, the spectroscopic characterization of other material classes requires an extension of this approach, as, for instance, discussed in the context of molecular systems [<a class="cite hastip" href="#estab3123bib041">41</a>–<a class="cite hastip" href="#estab3123bib044">44</a>] and nanostructures [<a class="cite hastip" href="#estab3123bib041">41</a>, <a class="cite hastip" href="#estab3123bib045">45</a>]. Pseudo-potential implementations of the BSE formalism beyond the TDA have been reported recently [<a class="cite hastip" href="#estab3123bib046">46</a>, <a class="cite hastip" href="#estab3123bib047">47</a>].All-electron full-potential methods, in particular those employing the LAPW+LO basis set, treat core and valence electrons on the same footing, thus enabling a reliable access to both valence and core excitations [<a class="cite hastip" href="#estab3123bib026">26</a>–<a class="cite hastip" href="#estab3123bib034">34</a>]. In this paper, we present the comprehensive implementation of the BSE formalism in the all-electron full-potential code <tt>exciting</tt>, with a focus on recent developments that comprise the construction and solution of the full BSE without the application of the TDA, the solution of the BSE beyond the optical limit, and the unified description of core and valence excitations. After reviewing the theoretical background for optical and core-level excitations, we describe the general structure of the code and address how we solve computational challenges within our implementation. High-order and adaptive optical conductivity calculations using Wannier interpolation

Abstract:We present an automatic, high-order accurate, and adaptive Brillouin zone integration algorithm for the calculation of the optical conductivity with a non-zero but small broadening factor $\eta$, focusing on the case in which a Hamiltonian in a downfolded model can be evaluated efficiently using Wannier interpolation. The algorithm uses iterated adaptive integration to exploit the localization of the transport distribution near energy and energy-difference iso-surfaces, yielding polylogarithmic computational complexity with respect to $\eta$. To demonstrate the method, we compute the AC optical conductivity of a three-band tight-binding model, and are able to resolve the Drude and interband peaks with broadening in the sub-meV regime to several digits of accuracy. Our algorithm automates convergence testing to a user-specified error tolerance, providing an important tool in black-box first-principles calculations of electrical transport phenomena and other response functions.

GPU-Accelerated Solution of the Bethe-Salpeter Equation for Large and Heterogeneous Systems

Abstract:We present a massively parallel, GPU-accelerated implementation of the Bethe-Salpeter equation (BSE) for the calculation of the vertical excitation energies (VEEs) and optical absorption spectra of condensed and molecular systems, starting from single-particle eigenvalues and eigenvectors obtained with density functional theory. The algorithms adopted here enable one to circumvent the slowly converging sums over empty and occupied states and the inversion of large dielectric matrices, through a density matrix perturbation theory approach and a low-rank decomposition of the screened Coulomb interaction, respectively. In addition, we achieve computational savings by exploiting the nearsightedness of the density matrix of semiconductors and insulators, and we scale our calculations to thousands of GPUs with a hierarchical loop- and data-distribution strategy. We demonstrate the efficacy of our method by computing the VEEs of several spin defects in wide band-gap materials, and we show that supercells with up to 1000 atoms are necessary to obtain converged results. We discuss the validity of common approximations, e.g., the solution of the BSE with truncated sums over empty and occupied states. We then apply our GW-BSE implementation to a diamond lattice with 1727 atoms to study the symmetry breaking of triplet states caused by the interaction of a point defect with an extended line defect.

Non-linear light–matter interactions from the Bethe–Salpeter equation

Abstract:A route to assess non-linear light–matter interactions from the increasingly popular GW-Bethe–Salpeter equation (GW-BSE) method is outlined. In the present work, the necessary analytic expressions within the static-screened exchange approximation of the BSE are derived. This enables a straightforward implementation of the computation of the first hyperpolarizability as well as two-photon absorption processes for molecular systems. Benchmark calculations on small molecular systems reveal that the GW-BSE method is intriguingly accurate for predicting both first hyperpolarizabilities and two-photon absorption strengths. Using state-of-the-art Kohn–Sham references as a starting point, the accuracy of the GW-BSE method rivals that of the coupled-cluster singles-and-doubles method, outperforming both second-order coupled-cluster and time-dependent density-functional theory.

On-the-fly ab initio semiclassical evaluation of third-order response functions for two-dimensional electronic spectroscopy

Abstract:Ab initio computation of two-dimensional electronic spectra is an expanding field, whose goal is improving upon simple, few-dimensional models often employed to explain experiments. Here, we propose an accurate and computationally affordable approach, based on the single-trajectory semiclassical thawed Gaussian approximation, to evaluate two-dimensional electronic spectra. Importantly, the method is exact for arbitrary harmonic potentials with mode displacement, changes in the mode frequencies, and inter-mode coupling (Duschinsky effect), but can also account partially for the anharmonicity of the involved potential energy surfaces. We test its accuracy on a set of model Morse potentials and use it to study anharmonicity and Duschinsky effects on the linear and two-dimensional electronic spectra of phenol. We find that in this molecule, the anharmonicity effects are weak, whereas the Duschinsky rotation and the changes in the mode frequencies must be included in accurate simulations. In contrast, the widely used displaced harmonic oscillator model captures only the basic physics of the problem but fails to reproduce the correct vibronic lineshape.

Abstract:The Bethe-Salpeter equation (BSE) is the standard computational method for optical excitations in solids, including excitonic effects. In this paper we explore ways to reduce the computational cost of the BSE by simplifying the dielectrically screened Coulomb interaction: Instead of calculating the dielectric function from first principles, we replace it by a momentum-dependent model dielectric function or just by a single parameter. Combined with a semilocal exchange-correlation kernel, this defines an alternative class of hybrid functionals for solids within generalized time-dependent density-functional theory. We perform a systematic assessment of these simplified approaches and find that they yield optical absorption spectra and exciton binding energies of semiconductors and wide-gap insulators in close agreement with the standard BSE and with experiment. We also present applications to the perovskite material CsPbBr3 as an example of a more complex system.Y

Abstract:A numerical algorithm that effectively solves the Abel integral equation in laser-induced plasma spectroscopy is introduced. The proposed algorithm utilizes a barycentric interpolation and a collocation method with second-kind Chebyshev nodes. This approach reduces the Abel integral equation to a linear system of equations, resulting in efficient approximate solutions. Analytical studies provide an error estimation for the proposed method, which further validates its effectiveness. Through numerical experiments, we demonstrate the ease of implementation and showcase the efficiency of the proposed method. Our results indicate that the proposed algorithm can provide valuable insight for researchers in the field of laser-induced plasma spectroscopy and beyond.
