Abstract:Biopolymer topology is critical for determining interactions inside cell environments, exemplified by DNA where its response to mechanical perturbation is as important as biochemical properties to its cellular roles. The dynamic structures of chiral biopolymers exhibit complex dependence with extension and torsion, however the physical mechanisms underpinning the emergence of structural motifs upon physiological twisting and stretching are poorly understood due to technological limitations in correlating force, torque and spatial localization information. We present COMBI-Tweez (Combined Optical and Magnetic BIomolecule TWEEZers), a transformative tool that overcomes these challenges by integrating optical trapping, time-resolved electromagnetic tweezers, and fluorescence microscopy, demonstrated on single DNA molecules, that can controllably form and visualise higher order structural motifs including plectonemes. This technology combined with cutting-edge MD simulations provides quantitative insight into complex dynamic structures relevant to DNA cellular processes and can be adapted to study a range of filamentous biopolymers.

Abstract:Force spectroscopy using magnetic tweezers (MT) is a powerful method to probe the physical characteristics of single polymers. Typically, molecules are functionalized for specific attachment to a glass surface at one end and a micron-scale paramagnetic beads at the other. By applying an external magnetic field, multiple molecules can be stretched and twisted simultaneously without exposure to potentially damaging radiation. The majority of MT utilize moving permanent magnets to produce the forces on the beads (and the molecule under test). However, translating and rotating the permanent magnets may require expensive precision actuators, limits the rate at which force is changed, and may induce vibrations that disturb tether dynamics. Alternatively, the magnetic field can be produced through an electromagnet which allows much faster force modulation and eliminates motor-associated vibration. Here, we describe a low-cost quadrapolar electromagnetic tweezer design capable of manipulating DNA-tethered MyOne paramagnetic beads with forces of up to 20 pN. The solid-state nature of the generated B-field modulated along two axes is convenient for accessing the range of forces and torques relevant for studying the activity of DNA motor enzymes like polymerases and helicases. Our design specifically leverages technology available at an increasing number university maker spaces and student-run machine shops. Thus, our design is not only applicable to a wide range biophysical research questions, but also an accessible tool for undergraduate education.

Unraveling Mitotic Chromosome Structure Using Optical Tweezers

Abstract:During mitosis, vertebrate chromosomes compact into X-shapes that are approximately four orders of magnitude shorter than the contour length of the DNA-molecule they consist of. Visualizing the internal structure of these chromosomes is difficult because of their high compaction, though some light has been shed on this problem using (super-resolution) fluorescence microscopy and Hi-C experiments. We developed an optical tweezers method to manipulate mitotic chromosomes and ‘unravel’ them starting from the telomeres, in a way reminiscent of unraveling a woolen sweater by pulling on a thread. The DNA-threads that are pulled from the chromosome are coated by different proteins that are involved in mitotic chromosome architecture (histones, condensins, topoisomerases). Unraveling the chromosome in this way allows us to image its contents without running into problems with the limited resolution of light microscopy, and without resorting to harsh treatments like chromosome fixation. Using immunostaining, we label several different proteins on chromosome threads, and like so, determine their distribution along the chromosomal DNA. While imaging, we measure the force exerted on the chromosome and thread by our optical tweezers. The well-defined overstretching reaction of double-stranded DNA, which occurs at ∼65pN, helps us to determine the number of parallel DNA strands in the unraveled DNA-thread. These DNA-threads show a wide range of thicknesses, with on one end of the spectrum sturdy fiber-like chromatin structures, and on the other end, fragile singular DNA strands. Imaging chromosomal proteins on both these structures will help elucidate the internal structure of mitotic chromosomes. Furthermore, observing the force-extension behavior while unravelling the chromosome gives insight in the folding structure of chromatin in mitotic chromosomes.

Abstract:In our cells, DNA is organized in chromosomes, complex structures of DNA condensed by proteins. Over the last few decades, the fundamental structure of DNA and chromatin has been revealed by analyzing the mechanical responses of the molecules using optical tweezers. However, for investigating the higher-level structural organization, it still remains a major challenge to visualize and probe the dense and complex molecular architecture of chromosomes. In the present study, we combined optical tweezers with 3D stimulated emission depletion (STED) and confocal fluorescence microscopy for simultaneously capturing the structure and mechanical properties of chromosomes. Our previous 1D STED optical tweezers system was updated to 3D by employing a spatial light modulator as wave-front controlling element that enables both 3D STED nanoscopy and sensor-less adaptive optics. We present proof-of-principle results on force-extension analysis of optically trapped DNA/human chromosomes as well as their confocal/STED images. The proposed method can provide superior means to uncover the biological structure and kinetics of vital processes of chromosomes such as their spatial organization during replication.

Abstract:The structure, regulation, and maintenance of DNA are critical to cellular function. Detailed molecular insights into these processes are essential for understanding their associated pathological conditions, establishing and validating biological models, and developing novel therapeutics. As a result, direct, real‐time observations of individual proteins and biomolecular condensates interacting with DNA are needed to obtain a thorough understanding of their mechanisms and dynamics, and to validate and complete the current biological models. Technologies, such as the C‐Trap, offer an unique opportunity to meet these challenges by enabling researchers to observe DNA processes in real‐time at the single‐molecule level. Here, we present our efforts for further enabling discoveries in the field of DNA‐protein interactions using the combination of optical tweezers with correlative confocal fluorescence microscopy. We present several examples in which our technologies enhance the understanding of DNA repair mechanisms, chromatin structure and stability, DNA replication, DNA editing tools (e.g. CRISPR/Cas), and biomolecular condensates. Importantly, we show that advances in single‐molecule technologies can be turned into easy‐to‐use instruments that enable discoveries to all biologists previously reserved for the world’s most specialized biophysics labs. This approach complements current structural or cell biology methods and provides key insights to complete the molecular mechanisms and models describing essential DNA‐binding processes.

Abstract:DNA-interacting proteins have roles multiple processes, many operating as molecular machines which undergo dynamic metastable transitions to bring about their biological function. To fully understand this molecular heterogeneity, DNA and the proteins that bind to it must ideally be interrogated at a single molecule level in their native in vivo environments, in a time-resolved manner fast to sample the molecular transitions across the free energy landscape. Progress has been made over the past decade in utilising cutting-edge tools of the physical sciences to address challenging biological questions concerning the function and modes of action of several different proteins which bind to DNA. These physiologically relevant assays are technically challenging, but can be complemented by powerful and often more tractable in vitro experiments which confer advantages of the chemical environment with enhanced detection single-to-noise of molecular signatures and transition events. Here, we discuss a range of techniques we have developed to monitor DNA-protein interactions in vivo, in vitro and in silico. These include bespoke single-molecule fluorescence microscopy techniques to elucidate the architecture and dynamics of the bacterial replisome and the structural maintenance of bacterial chromosomes, as well as new computational tools to extract single-molecule molecular signatures from live cells to monitor stoichiometry, spatial localization and mobility in living cells. We also discuss recent developments from our lab made in vitro, complementing these in vivo studies, which combine optical and magnetic tweezers to manipulate and image single molecules of DNA, with and without bound protein, in a new superresolution fluorescence microscope.

Abstract:The reversible unfolding and refolding of proteins is a regulatory mechanism of tissue elasticity and signalling used by cells to sense and adapt to extracellular and intracellular mechanical forces. However, most of these proteins exhibit low mechanical stability, posing technical challenges to the characterization of their conformational dynamics under force. Here, we detail step-by-step instructions for conducting single-protein nanomechanical experiments using ultra-stable magnetic tweezers, which enable the measurement of the equilibrium conformational dynamics of single proteins under physiologically relevant low forces applied over biologically relevant timescales. We report the basic principles determining the functioning of the magnetic tweezer instrument, review the protein design strategy and the fluid chamber preparation and detail the procedure to acquire and analyze the unfolding and refolding trajectories of individual proteins under force. This technique adds to the toolbox of single-molecule nanomechanical techniques and will be of particular interest to those interested in proteins involved in mechanosensing and mechanotransduction. The procedure takes 4 d to complete, plus an additional 6 d for protein cloning and production, requiring basic expertise in molecular biology, surface chemistry and data analysis.

Abstract:We deduced the torque applied on a single stretched and twisted DNA by integrating with respect to force the change in the molecule's extension as it is coiled. While consistent with previous direct measurements of the torque at high forces (F>1 pN) this method, which is simple and does not require a sophisticated set-up, allows for lower force estimates. We used this approach to deduce the effective torsional modulus of DNA, which decreases with force and to estimate the buckling torque of DNA as a function of force in various salt conditions.

Developing a new biophysical tool to combine magneto-optical tweezers with super-resolution fluorescence microscopy

Abstract:We present a novel experimental setup in which magnetic and optical tweezers are combined for torque and force transduction onto single filamentous molecules in a transverse configuration to allow simultaneous mechanical measurement and manipulation. Previously we have developed a super-resolution imaging module which in conjunction with advanced imaging techniques such as Blinking assisted Localisation Microscopy (BaLM) achieves localisation precision of single fluorescent dye molecules bound to DNA of ~30 nm along the contour of the molecule; our work here describes developments in producing a system which combines tweezing and super-resolution fluorescence imaging. The instrument also features an acousto-optic deflector that temporally divides the laser beam to form multiple traps for high throughput statistics collection. Our motivation for developing the new tool is to enable direct observation of detailed molecular topological transformation and protein binding event localisation in a stretching/twisting mechanical assay that previously could hitherto only be deduced indirectly from the end-to-end length variation of DNA. Our approach is simple and robust enough for reproduction in the lab without the requirement of precise hardware engineering, yet is capable of unveiling the elastic and dynamic properties of filamentous molecules that have been hidden using traditional tools.

Abstract:Telomeres, the protective structures at the ends of chromosomes, are crucial for maintaining cellular longevity and genome stability. Their proper function depends on tightly regulated processes of replication, elongation, and damage response. The shelterin complex, especially Telomere Repeat-binding Factor 1 (TRF1) and TRF2, plays a pivotal role in telomere protection and has emerged as a potential anti-cancer target for drug discovery. These proteins bind to the repetitive telomeric DNA motif TTAGGG, facilitating the formation of protective structures and recruitment of other telomeric proteins. Structural methods and advanced imaging techniques have provided insights into telomeric protein-DNA interactions, but probing the dynamic processes requires single-molecule approaches. Tools like magnetic tweezers, optical tweezers, and atomic force microscopy (AFM) have been employed to study telomeric protein-DNA interactions, revealing important details such as TRF2-dependent DNA distortion and telomerase catalysis. However, the preparation of single-molecule constructs with telomeric repetitive motifs continues to be a challenging task, potentially limiting the breadth of studies utilizing single-molecule mechanical methods. To address this, we developed a method to study interactions using full-length human telomeric DNA with magnetic tweezers. This protocol describes how to express and purify TRF2, prepare telomeric DNA, set up single-molecule mechanical assays, and analyze data. This detailed guide will benefit researchers in telomere biology and telomere-targeted drug discovery.

Abstract:The topology of DNA plays a crucial role in the regulation of cellular processes and genome stability. Despite its significance, DNA topology is challenging to explicitly determine due to the length and conformational complexity of individual topologically constrained DNA molecules. We demonstrate unparalleled resolution of complex DNA topologies in aqueous solutions, achieving resolution of the double helix around two intertwined molecules using atomic force microscopy (AFM). We present a new high-throughput automated pipeline to determine DNA topology from raw AFM images, using deep-learning methods to trace the backbone of individual DNA strands and identify crossing points. Our pipeline efficiently handles complications with tracing which arise at these crossings, where the path of each molecule is harder to resolve, to determine which molecule passes over which. By accurately tracing the DNA path through every crossing, we determine the topology of plasmids, knots and catenanes from the Xer recombination system. In doing so we uncover a recurrent depositional effect and reveal its origins using coarse-grained simulations. Finally, we demonstrate the wide applicability of this method by determining the structure of stalled replication intermediates from egg extracts, including theta structures and late replication products. Our approach can be applied to a range of DNA and RNA structures, including those interacting with proteins, and opens avenues for understanding fundamental biological processes which are regulated by or affect DNA topology.

Single-Molecule Force Spectroscopy of Toehold-Mediated Strand Displacement

Abstract:Toehold-mediated strand displacement (TMSD) is extensively utilized in dynamic DNA nanotechnology and is the foundation for a wide range of DNA or RNA-based reaction circuits. Previous studies have typically relied on bulk fluorescence measurements to investigate the kinetics of TMSD, which only provide effective, bulk-averaged reaction rates and do not resolve the process on the level of individual molecules or even base pairs. In this work, we addressed this limitation by exploring the dynamics of strand displacement processes at the single-molecule level using single-molecule force spectroscopy (SMFS) with an optical trap supported by state-of-the-art coarse-grained simulations. By probing the ends of the hairpin of a toehold structure, we can trigger and observe TMSD in real time with microsecond and nanometer resolution. Using a microfluidic assay where we expose the hairpin to a solution of trigger strands, we find that under load, TMSD proceeds very rapidly, with single step times of 1 μs. Introducing mismatches into the invader sequence allows us to tune stability such that invasion and re-invasion occur in equilibrium, even under load. This allows us to study thousands of invasion/re-invasion events on a single molecule and analyze the kinetics of the invasion process. Extrapolating our findings to zero load, we find single step times for DNA invading DNA four times faster than for RNA invading RNA. Moreover, we used force to study the kinetics of DNA invading RNA, a process that in the absence of force would rarely occur. Our results reveal the importance of sequence effects for the TMSD process and have importance for a wide range of applications in nucleic acid nanotechnology and synthetic biology.

Abstract:Abstract Single molecule biophysics experiments have enabled the observation of biomolecules with a great deal of precision in space and time, e.g. nucleic acids mechanical properties and protein–nucleic acids interactions using force and torque spectroscopy techniques. The success of these experiments strongly depends on the capacity of the researcher to design and fabricate complex nucleic acid structures, as the outcome and the yield of the experiment also strongly depend on the high quality and purity of the final construct. Though the molecular biology techniques involved are well known, the fabrication of nucleic acid constructs for single molecule experiments still remains a difficult task. Here, we present new protocols to generate high quality coilable double-stranded DNA and RNA, as well as DNA and RNA hairpins with ∼500–1000 bp long stems. Importantly, we present a new approach based on single-stranded DNA (ssDNA) annealing and we use magnetic tweezers to show that this approach simplifies the fabrication of complex DNA constructs, such as hairpins, and converts more efficiently the input DNA into construct than the standard PCR-digestion-ligation approach. The protocols we describe here enable the design of a large range of nucleic acid construct for single molecule biophysics experiments.

Abstract:Manipulation, measurement, and imaging of single molecules are of great importance for furthering our fundamental understanding of matter and living systems. The past decades have witnessed phenomenal advances in creating single-molecule tools to spatially and temporally control single-molecule events. DNA nanotechnology offers a promising solution for addressing key challenges for on-demand designability of new analytic platforms and controllability of dynamical processes for single-molecule analysis. Here we review recent advances in using self-assembled DNA nanostructures for single-molecule analysis. Thanks to their programmability, accuracy, hybridization dynamics, and chemical functionality, DNA nanostructures can not only act as a part of a “bottom-up” constructed analytic system, but also serve as a defined nanoobject for the calibration of new methodologies, empowering single-molecule analysis. Future research in building better self-assembled structures with sub-nm accuracy and defined optoelectronic properties and advanced molecular machineries with complex functionalities may open new adventures for in vitro and in vivo single-molecule analysis.

Abstract:We introduce a coarse-grained rigid nucleotide model of DNA that reproduces the basic thermodynamics of short strands: duplex hybridization, single-stranded stacking and hairpin formation, and also captures the essential structural properties of DNA: the helical pitch, persistence length and torsional stiffness of double-stranded molecules, as well as the comparative flexibility of unstacked single strands. We apply the model to calculate the detailed free-energy landscape of one full cycle of DNA 'tweezers', a simple machine driven by hybridization and strand displacement.

Abstract:Myriad DNA-binding proteins undergo dynamic assembly, translocation, and conformational changes while on DNA or alter the physical configuration of the DNA substrate to control its metabolism. It is now possible to directly observe these activities—often central to the protein function—thanks to the advent of single-molecule fluorescence- and force-based techniques. In particular, the integration of fluorescence detection and force manipulation has unlocked multidimensional measurements of protein–DNA interactions and yielded unprecedented mechanistic insights into the biomolecular processes that orchestrate cellular life. In this review, we first introduce the different experimental geometries developed for single-molecule correlative force and fluorescence microscopy, with a focus on optical tweezers as the manipulation technique. We then describe the utility of these integrative platforms for imaging protein dynamics on DNA and chromatin, as well as their unique capabilities in generating complex DNA configurations and uncovering force-dependent protein behaviors. Abstract:Optical tweezers have contributed to elucidate the folding mechanisms associated with biomolecules. By combining single-molecule or super-resolution techniques, imaging can also be performed while measuring or inducing force coupling with biochemical reactions; however, they cannot capture structural information beyond the fluorophore spatial resolution. To overcome this problem, here, we developed a technique that combines optical tweezers with high-speed atomic force microscopy (AFM). To solve the problem of incompatible instrumental configurations, we developed a unique optical tweezers measurement system that is specialized for high-speed AFM. Upon applying an external force to a synthesized DNA secondary structure, we successfully visualized the dissociation of the duplex structure. Furthermore, we succeeded in observing spontaneous reannealing of the duplex structure upon releasing the force, which demonstrates that the folding reaction can be reversibly controlled. We also reveal that along with duplex unfolding, a metastable secondary structure is generated and its topology changes transiently over time. The results indicate that this technique provides structural insights that cannot be obtained by conventional fluorescence techniques.
