Abstract:Loss of biodiversity is considered to be detrimental to ecosystem function but a mechanistic understanding, and theoretical support, of this process in soil is lacking. Our previous studies found that reductive dechlorination of organochlorine pollutants is usually accompanied by methanogenesis in flooded paddy soil. Here, taking a typical organochlorine pesticide hexachlorocyclohexane isomers lindane (gamma-HCH), as an example disturbance, we artificially manipulated the soil microbiome by inoculating irradiated-sterile soil with a serially diluted soil suspension to address the impact of microbial diversity loss on both gamma-HCH degradation and methanogenesis. The presence of gamma-HCH delayed methanogenesis in all treatments but methanogenesis with increasing dilution levels showed increasing performance. Dilution had little negative effect on the degradation rate of gamma-HCH. Dilution intensified the coupling between gamma-HCH degradation and methanogenesis, as evidenced by co-occurrence network and RDA analysis. Relative functional redundancy index (rFRI), community assembly, community structure and functional diversity were all significantly affected by dilution, with the bacterial community showing a greater divergence than archaea. Null model analyses suggest the relative contribution of stochastic process increased in bacterial community re-assembly with dilution but decreased in archaea. Intensified coupling between methanogenesis and dechlorination was related to specific microbial taxa. The loss of soil microbial diversity could have an important impact on specialized soil functions such as pollution remediation and greenhouse gas emission, with function restoration regulated by the competitive and synergisticallymediated mechanism of co-occurring microorganisms and assembly processes.
Pollution Alters Methanogenic and Methanotrophic Communities and Increases Dissolved Methane in Small Ponds.

Abstract:Small ponds have become a hotspot of greenhouse gas emissions, but our understanding of methane (CH4) cycling and its biological regulation in small polluted ponds remains limited. To assess how pollution affects CH4 content, we investigated dissolved CH4 concentrations, water and sediments properties, methanogenic and methanotrophic communities in two types of small polluted ponds. Compared with low pollution (LP) ponds, high pollution (HP) ponds showed significantly (P < 0.05) higher dissolved CH4 in water. Sequencing of methyl coenzyme M reductase (mcrA) and particulate methane monooxygenase (pmoA) genes showed that HP led to significant (P < 0.05) shifts of CH4-cycling microbial communities, with increased Shannon index of sediment methanogenic communities and water methanotrophic communities. There were also strong negative associations (P < 0.05) between dissolved CH4 concentrations and interdomain methanogen-methanotroph network connectivity in water and sediments, respectively. The partial least squares path modeling indicated that dissolved oxygen, total organic carbon, ammonium nitrogen and nitrate nitrogen of water, and total nitrogen and total carbon of sediment, and CH4-cycling microbes could regulate the CH4 content. This study clarified the effects of environmental deterioration on CH4 cycling in small ponds, highlighting the use of methanogen-methanotroph network connectivity to assess the CH4 production.

Abstract:The importance of microbial community diversity for soil functioning is still debated. Here, we used a dilution approach (undiluted, and 10−4, 10−8 and 10−12) and supplementation of N nutrient and electron donors to reveal the response of specialized soil functions (lindane removal, methanogenesis and Fe(III) reduction) and microbiome stability in an eutrophic environment. Contrasting to our previous findings in oligotrophic condition, the loss of diversity delayed lindane degradation (with residual concentration of 11.88 mg kg−1 on an average in diluted vs 1.23 mg kg−1 in undiluted), as well as significantly inhibited Fe(III) reduction and methanogenesis. Dilution under eutrophic conditions also weakened the coupling intensity between lindane degradation and methanogenesis, associating with the abundance reduction of specialized dechlorinators and methanogens. However, decline of microbial diversity significantly aggravated the microbial respiration. Microbial co-occurrence networks under diversity loss became more robust, with microbiome stability significantly correlated with abundant species and network complexity. Collectively, nutrient status determined the interaction strength among functional bacterial and archaeal groups, thereby driving contrast in the dependence of specialized and generalist soil functioning on microbial diversity. These findings provide new insights into improved evaluation of carbon loss and extended diversity-functioning relationships to a multi-factor context.

Abstract:Wastewater with relatively high nitrogen concentrations is a major source of nitrous oxide (N2O) and methane (CH4) emissions and exerts multiple stresses on the environment. Studies have shown that plant diversity plays an important role in ecosystem functioning. However, the effects of plant species diversity on CH4 and N2O emissions under high ammonium (NH4+-N) loading rates remain unclear. In this study, a microcosm experiment simulating vertical constructed wetlands supplied with high NH4+-N water levels was established. The treatments included four species richness levels (1, 2, 3, 4) and 15 species compositions. There was no significant relationship between species richness and N2O emissions. However, N2O emissions were significantly reduced by specific plant species composition. Notably, the communities with the presence of Rumex japonicus L. reduced N2O emissions by 62% compared to communities without this species. This reduction in N2O emissions may have been a result of decreased N concentrations and increased plant biomass. CH4 emissions did not respond to plant species richness or species identity. Overall, plant species identity surpassed species richness in lowering N2O emissions from constructed wetlands with high NH4+-N water. The results also suggest that communities with R. japonicus could achieve higher N removal and lower greenhouse gas emissions than other wetland species.

Abstract:Anaerobic microbial metabolisms make flooded paddy soils a major source of the greenhouse gas methane (CH 4 ) and mobilize toxic arsenic (As), threatening rice production and consumption. Increasing temperatures due to climate change enhance these microbially mediated processes, increasing their related threats. Chronosequence studies show that long-term paddy use ("age") changes soil properties and redox biogeochemistry through soil organic carbon (SOC) accumulation, its association to amorphous iron (Fe) phases, and increased microbial activity. Using paddy and non-paddy soils from a chronosequence as proxies of soil development and incubating them at different temperatures, we show that paddy soil age influences the response of paddies to changes in temperature. Older paddies showed up to a 6-fold higher CH 4 production with increasing temperature, compared to a 2-fold increase in young ones. Contrarily, changes in As mobility were higher in non-paddies and young paddies due to a lack of Fe-SOC-sorption sites. Temperature increased the formation of phytotoxic methylated As in all paddies, posing a risk for rice production. Mitigation strategies for future maintenance, abandonment, or management of paddy soils should include the consideration that history of use shapes the soils' biogeochemistry and microbiology and can influence the response of paddy soils to future temperature increases.

Abstract:Anaerobic oxidation of methane (AOM) facilitates As mobilization, posing a significant environmental risk. Soil viruses potentially participate in the microbial AOM process, yet their roles in methane-mediated As mobilization of paddy soil remain elusive. Here, an anaerobic microcosm study was conducted by inoculating microbial suspension with extracellular free virus and mitomycin C (MC)-induced virus, along with 13CH4 injection. The results showed that extracellular free virus enhanced while MC-induced virus suppressed 13CH4-mediated As mobilization. During the AOM process, both viruses inhibited 13CH4 oxidation to 13CO2. However, the extracellular free virus suppressed whereas the MC-induced virus enhanced 13CH4 consumption, likely attributed to the viral influence on the ANME-2d abundance. The methane consumption differences were inferred to influence As reduction, as evidenced by a strong correlation between As(III) and 13CH4 consumption concentrations. Moreover, virus-mediated methane assimilation into microbial biomass carbon influenced the overall microbial population. An increased abundance of Geobacter in the extracellular free virus treatment elevated net As(III) concentrations (up to 260%) relative to treatment without virus in the presence of 13CH4. In contrast, MC-induced virus led to a net 122% reduction in As(III) concentration due to decreased Geobacter abundance. These findings provide new insights into soil viruses in microbial AOM-driven As mobilization, highlighting their crucial functions in soil ecosystems.

Diversity-triggered Bottom-Up Trophic Interactions Impair Key Soil Functions under Lindane Pollution Stress.

Abstract:A growing amount of evidence suggests that microbial diversity loss may have negative effects on soil ecosystem function. However, less attention has been paid to the determinants of the relationship between community diversity and soil functioning under pollution stress. Here we manipulated microbial diversity to observe how biotic and abiotic factors influenced soil multi-functions (e.g. lindane degradation, soil respiration and nutrient cycling). Results showed that protist community was more sensitive to dilution, pollution stress, and sodium acetate addition than bacterial and fungal community. Acetate addition accelerated the lindane removal. Any declines in microbial diversity reduced the specialized soil processes (NO3-N production, and N2O flux), but increased soil respiration rate. Dilution led to a significant increase in consumers-bacterial and fungi-bacterial interaction as evidenced by co-occurrence network, which possibly played roles in maintaining microbiome stability and resilience. Interestingly, pollution stress and resource availability weaken the relationship between microbial diversity and soil functions through the bottom-up trophic interaction and environmental preference of soil microbiome. Overall, this work provides experimental evidence that loss in microbial diversity, accompanied with changes in trophic interactions mediated biotic and abiotic factors, could have important consequences for specialized soil functioning in farmland ecosystems.

Abstract:Wetland systems are known methane (CH 4 ) sources. However, flooded rice fields are periodically drained. The paddy soils can absorb atmospheric CH 4 during the dry seasons due to high-affinity methane-oxidizing bacteria (methanotroph). Atmospheric CH 4 uptake can be induced during the low-affinity oxidation of high-concentration CH 4 in paddy soils. Multiple interacting factors control atmospheric CH 4 uptake in soil ecosystems. Broader biogeographical data are required to refine our understanding of the biotic and abiotic factors related to atmospheric CH 4 uptake in paddy soils. Thus, here, we aimed to assess the high-affinity CH 4 oxidation activity and explored the community composition of active atmospheric methanotrophs in nine geographically distinct Chinese paddy soils. Our findings demonstrated that high-affinity oxidation of 1.86 parts per million by volume (ppmv) CH 4 was quickly induced after 10,000 ppmv high-concentration CH 4 consumption by conventional methanotrophs. The ratios of 16S rRNA to rRNA genes (rDNA) for type II methanotrophs were higher than those for type I methanotrophs in all acid-neutral soils (excluding the alkaline soil) with high-affinity CH 4 oxidation activity. Both the 16S rRNA:rDNA ratios of type II methanotrophs and the abundance of 13 C-labeled type II methanotrophs positively correlated with high-affinity CH 4 oxidation activity. Soil abiotic factors can regulate methanotrophic community composition and atmospheric CH 4 uptake in paddy soils. High-affinity methane oxidation activity, as well as the abundance of type II methanotroph, negatively correlated with soil pH, while they positively correlated with soil nutrient availability (soil organic carbon, total nitrogen, and ammonium-nitrogen). Our results indicate the importance of type II methanotrophs and abiotic factors in atmospheric CH 4 uptake in paddy soils. Our findings offer a broader biogeographical perspective on atmospheric CH 4 uptake in paddy soils. This provides evidence that periodically drained paddy fields can serve as the dry-season CH 4 sink. This study is anticipated to help in determining and devising greenhouse gas mitigation strategies through effective farm management in paddy fields.

Abstract:Agricultural management significantly affects methane (CH4) and nitrous oxide (N2O) emissions from paddy fields. However, little is known about the underlying microbiological mechanism. Field experiment was conducted to investigate the effect of the water regime and straw incorporation on CH4 and N2O emissions and soil properties. Quantitative PCR was applied to measure the abundance of soil methanogens, methane-oxidising bacteria, nitrifiers, and denitrifiers according to DNA and mRNA expression levels of microbial genes, including mcrA, pmoA, amoA, and nirK/nirS/nosZ. Field trials showed that the CH4 and N2O flux rates were negatively correlated with each other, and N2O emissions were far lower than CH4 emissions. Drainage and straw incorporation affected functional gene abundance through altered soil environment. The present (DNA-level) gene abundances of amoA, nosZ, and mcrA were higher with straw incorporation than those without straw incorporation, and they were positively correlated with high concentrations of soil exchangeable NH4+ and dissolved organic carbon. The active (mRNA-level) gene abundance of mcrA was lower in the drainage treatment than in continuous flooding, which was negatively correlated with soil redox potential (Eh). The CH4 flux rate was significantly and positively correlated with active mcrA abundance but negatively correlated with Eh. The N2O flux rate was significantly and positively correlated with present and active nirS abundance and positively correlated with soil Eh. Thus, we demonstrated that active gene abundance, such as of mcrA for CH4 and nirS for N2O, reflects the contradictory relationship between CH4 and N2O emissions regulated by soil Eh in acidic paddy soils.

Abstract:The role of the retinoblastoma gene product, RB, in transmitting the signals of apoptosis is unclear, but RB is considered to be antiapoptotic because RB mediates cell cycle arrest that also can interrupt intracellular signaling pathways leading to apoptosis. Gamma-radiation can cause apoptosis, the process of programmed cell death, via several mechanisms including DNA damage, ceramide production, and the generation of free radical oxygen species. We investigated the effect of RB on radiation-induced apoptosis by restoring normal RB expression in DU-145 prostate cancer cells that have one deleted and one truncated RB gene. DU-145 cells are highly resistant to apoptosis induced either by radiation or by the addition of ceramide. Two independently derived RB-positive DU-145 derivative cell lines underwent apoptosis after irradiation or exposure to the cell permeable C2-ceramide. Apoptosis in the RB-positive cell lines was not associated with major changes in the cell cycle response to irradiation. RB-mediated apoptosis occurred in the absence of expression of caspases 8, 6, 3, and 7 and without detectable cleavage of poly(ADP)ribose polymerase. However, a specific inhibitor of serine proteases, Na-p-Tosyl-L-lysyl-chloromethyl ketone, inhibited radiation-induced apoptosis in DU-145 cells expressing RB. Radiation-induced apoptosis was preceded by an increase in JUN protein expression and accompanied by activation of the stress-related JUN kinase. Our data show that RB is proapoptotic in DU-145 cells and acts upstream of JUN expression and JNK activation.
Synchronous Response of Arsenic Methylation and Methanogenesis in Paddy Soils with Rice Straw Amendment

Abstract:Rice straw (RS) amendment promotes arsenic (As) methylation and methane (CH4) emissions from paddy soils, which can cause straighthead disease and climate warming. Although methanogens have been identified as critical regulators of methylated As concentrations in flooded soils, the mechanism of these microbial groups on As methylation in paddy soils with RS amendment remains unknown. In this study, paddy soil was incubated to test the response in As methylation and methanogenesis in flooded soil with RS amendment. Our results showed that RS amendment increased the accumulation of monomethylarsonic acid (MMA) and dimethylarsinic acid (DMA) whether methanogenesis was inhibited or not. The methanogens in the genera of Methanocella probably played critical role in promoting As methylation in flooded soil with RS amendment. With the RS amendment, inhibition of methanogenesis led to the accumulation MMA and DMA by suppressing DMA demethylation. The demethylation of DMA was driven by methanogens possibly belonging to the genera of Methanobacterium. This study revealed a wealth of methanogens that dominate As methylation with RS amendment. It will provide guidance to RS amendment in As contaminated paddy soil and has important implications for rice quality and global climate change.
Elevated Ground-Level O3 Negatively Influences Paddy Methanogenic Archaeal Community.

Abstract:The current knowledge regarding the effect of global climate change on rice-paddy methane (CH4) emissions is incomplete, partly because information is limited concerning the mechanism of the microbial response to elevated ground-level ozone (O3). A field experiment was conducted in the China Ozone Free-Air Concentration Enrichment facility in a rice-wheat rotation system to investigate the responses of methanogenic archaeal communities to elevated ground-level O3 by culture-independent and -reliant approaches. We found that elevated ground-level O3 inhibited methanogenic activity and influenced the composition of paddy methanogenic communities, reducing the abundance and diversity of paddy methanogens by adversely affecting dominant groups, such as aceticlastic Methanosaeta, especially at the rice tillering stage. Our results indicated that continuously elevated ground-level O3 would negatively influence paddy methanogenic archaeal communities and its critical ecological function. These findings will contribute to a comprehensive understanding of the responses and feedbacks of paddy ecosystems to global climate change.

Abstract:The over-utilizing of nitrogen fertilizers in paddy wetlands potentially threatens to the surrounding waterbody, and a deep understanding of the community and function of microorganisms is crucial for paddy non-point source pollution control. In this study, top soil samples (0–15 cm) of paddy wetlands under groundwater's irrigation at different depths (H1: 6.8 m, H2: 13.7 m, H3: 14.8 m, H4: 15.6 m, H5: 17.0 m, and H6: 17.8 m) were collected to investigate microbial community and function differences and their interrelation with soil properties. Results suggested some soil factor differences for groundwater's irrigation at different depths. Deep-groundwater's irrigation (H2-H6) was beneficial to the accumulation of various electron acceptors. Nitrifying-bacteria Ellin6067 had high abundance under deep groundwater irrigation, which was consistent with its diverse metabolic capacity. Meanwhile, denitrifying bacteria had diverse distribution patterns. Iron-reducing bacteria Geobacter was abundant in H1, and Anaeromyxobacter was abundant under deep groundwater irrigation; both species could participate in Fe-anammox. Furthermore, Geobacter could perform dissimilatory nitrate reduction to ammonia using divalent iron and provide substrate supply for anammox. Intrasporangium and norank_f_Gemmatimonadacea had good chromium- and vanadium-reducting potentials and could promote the occurrence of anammox. Low abundances of methanotrophs Methylocystis and norank_f_Methyloligellaceae were associated with the relatively anoxic environment of paddy wetlands, and the presence of aerobic methane oxidation was favorable for in-situ methane abatement. Moisture, pH, and TP had crucial effects on microbial community under phylum- and genus-levels. Microorganisms under shallow groundwater irrigation were highly sensitive to environmental changes, and Fe-anammox, nitrification, and methane oxidation were favorable under deep groundwater irrigation. This study highlights the importance of comprehensively revealing the microbial community and function of paddy wetlands under groundwater's irrigation and reveals the underlying function of indigenous microorganisms in agricultural non-point pollution control and greenhouse gas abatement.

Abstract:Irrigation has been applied on a large scale for the improvement of grain yield per hectare and production stability. However, the dryland-to-paddy conversion affects the ecological environment of areas of long-term dry farming, especially soil microorganisms. Little attention has been paid to the changes in microbial communities and the interactions between their populations in this process. Therefore, in this paper, the compositions and diversity of soil bacterial and fungal communities were explored through a combination of high-throughput sequencing technology and molecular ecological network methods using bacterial 16S rRNA and fungal ITS. The results showed that: (1) both the abundance and diversity of soil bacteria and fungi decreased in a short time, and the abundance of Actinobacteria, Firmicutes and Olpidiomycota varied greatly. (2) Compared to dry land, the modular structure of interaction networks and interspecific relationships of bacterial and fungal communities in paddy soil were simpler, and the network became more unstable. A cooperative relationship dominated in the molecular ecological network of bacteria, while a competitive relationship was dominant in the network of fungi. Actinobacteria and Firmicutes were the dominant bacterial species in dry land and paddy field, respectively. Ascomycota was dominant in the fungal communities of both dry land and paddy field. (3) The change in soil environmental factors, such as pH, electrical conductivity (EC), organic matter (OM) and available potassium (AK), directly affected the soil microbial community structure, showing a significant correlation (p < 0.05). These environmental factors also influenced the dominant microbial species. Microorganisms are the most important link in the carbon and nitrogen cycles of soil, and a large-scale dryland-to-paddy conversion may reduce the ecological stability of regional soil.

Abstract:Sequential extraction procedures were used to investigate the influence of the microbes on the distribution of arsenic in a Chinese paddy soil under different long-term fertilization treatments. The paddy soil with four long-term fertilization treatments (CK, M, NPK and NPK+M) and three levels of arsenate addition (0, 50, 100 mg As kg(-1) dry soil), were selected to construct microcosms for laboratory incubation. After the incubation, soil samples were sequentially extracted to determine As in various fractions, i.e. water soluble (F0), exchangeable (F1), bound to carbonates (F2), bound to Fe and Mn oxides (F3), bound to organic matter and sulfides (F4), and residual (F5, mineral matrix). Results showed that most of the As was fixed by mineral matrix (F5, ratios ranging from 46.22% to 96.37%), followed by As bound to Fe and Mn oxides (F3, ratios ranging from 3.14% to 28.18%), and the ratios of the other four fractions (F0, F1, F2 and F4) were mostly less than 10%. The microbes in the paddy soil could make As transform from inactive fraction (F5) to relatively active fractions (F0, F1, F2 and F3) and thus increase its environmental risk. With the increase of the As addition levels and with the application of manure or chemical NPK fertilizers, As was distributed more in the relatively active fractions (F0, F1, F2, F3 and F4) in the paddy soil mediated by the microbes. In addition, Fe and Mn oxides could play an important role in decreasing the As leaching potential from the mineral matrix to soil solution and thus abate the As risk to human health.
Different Microplastics in Anaerobic Paddy Soils: Altering Methane Emissions by Influencing Organic Matter Composition and Microbial Metabolic Pathways

Abstract:Microplastics are widespread in farmland and threaten soil ecology. However, how different microplastics affect methane emission in paddy soil are still unclear. To address this knowledge gap, three typical microplastics, polyethylene, polypropylene, and polyvinyl chloride were added to paddy soil with different doses (0.01%, 0.1%, and 1%), and a 50-day incubation experiment was conducted. Compared with polyethylene and polypropylene microplastics, 1% of polyvinyl chloride microplastic resulted in the highest increase in methane production. According to the integrated liquid phase analysis, all three microplastics contributed to the accumulation of humus in the soil solution. Differential microbial taxa analysis indicated that some denitrifying bacteria such as Gemmatimonadetes and Omnitrophicaeota were significantly enriched in 1% polyethylene and polypropylene microplastics groups on day 30, and Rice Cluster I methanogens archaea were enriched specially in the 1% polyvinyl chloride microplastic group. The predicted soil metabolic functions suggested that polyethylene and polyvinyl chloride microplastics enhanced oxidative phosphorylation and amino acid reduction pathways. Macromolecular humus induced by microplastics may play a critical role in the dynamic equilibrium of anaerobic systems in paddy soils. These findings highlighted the threat of microplastics in agricultural fields greenhouse gas emissions. The identified quinone reductive metabolic pathways may provide potential strategies to reduce methane emissions.

Abstract:Organic matter plays an important role in controlling arsenic(As) release and transformation in soil, however, little is known about the effect of manure application on As behavior in soils with different As contents. In this study, waterlogged incubations using various As-contaminated paddy soils with manure amendment were conducted to investigate how manure application influence As mobilization and methylation in different paddy soils. The results indicated that manure application increased As release in paddy soils with high As (> 30 mg kg−1) contents. Moreover, our findings also showed that manure application increased the relative abundance of arsM-harboring Euryacheota and Planctomycetes at the phylum level and arsM-harbouring Methanocellaceae, Anaerolinea and Bellinea at genus level, thereby promoting As methylation. These results provide important insights for the significant variation in As mobilization and methylation in paddy soils amended with manure. Moreover, our results suggest that serious consideration should be given to the manure application in As-contaminated paddy soil.
