Abstract:The fast anthelmintic resistance development has shown a limited efficiency in the control of animal's endoparasitosis and has promoted research using alternative control methods. The use of chemicals in animal anthelmintic treatment, in association with nematophagous fungi used for biological control, is a strategy that has proven to be effective in reducing the nematode population density in farm animals. This study aims to verify the in vitro susceptibility of the nematophagous fungi Arthrobotrys oligospora, Duddingtonia flagrans and Paecilomyces lilacinus against the antiparasitic drugs albendazole, thiabendazole, ivermectin, levamisole and closantel by using the Minimum Inhibitory Concentration (MIC). MICs ranged between 4.0 and 0.031 µg/mL for albendazole, thiabendazole and ivermectin, between 0.937 and 0.117 µg/mL for levamisole, and between 0.625 and 0.034 µg/mL for closantel. The results showed that all antiparasitic drugs had an in vitro inhibitory effect on nematophagous fungi, which could compromise their action as agents of biological control. D. flagrans was the most susceptible species to all drugs.

Abstract:A computational analysis of mass spectrometry data was performed to uncover alternative splicing derived protein variants across chambers of the human heart. Evidence for 216 non-canonical isoforms was apparent in the atrium and the ventricle, including 52 isoforms not documented on SwissProt and recovered using an RNA sequencing derived database. Among non-canonical isoforms, 29 show signs of regulation based on statistically significant preferences in tissue usage, including a ventricular enriched protein isoform of tensin-1 (TNS1) and an atrium-enriched PDZ and LIM Domain 3 (PDLIM3) isoform 2 (PDLIM3-2/ALP-H). Examined variant regions that differ between alternative and canonical isoforms are highly enriched with intrinsically disordered regions. Moreover, over two-thirds of such regions are predicted to function in protein binding and RNA binding. The analysis here lends further credence to the notion that alternative splicing diversifies the proteome by rewiring intrinsically disordered regions, which are increasingly recognized to play important roles in the generation of biological function from protein sequences.

Identification and Expression Analysis of a Novel Splice Variant of Human Tumor Necrosis Factor Receptor Associated Factor 2

Abstract:AIM:Identification of a novel splice variant of tumor necrosis factor receptor associated factor 2 and its expression analysis.METHODS:By PCR analysis, we identified the existence of a new splice variant of TRAF2 using human brain cDNA library as template. RNA isolated from various cell lines and tissues was subjected to RT-PCR and differential expression analysis of TRAF2 splice variants was carried out.RESULTS:An amplification of about 1 500 bp was found using P1 and P2 as the primers. we performed PCR using exon 6 flanking primers P3 and P4, yielding a full-length transcript of 268 bp (including exon 6) and a novel splice variant of 193 bp lacking the 75 bp of exon 6. The full-length transcript of TRAF2 was found to be dominant in T47D, glioma of grade II and grade III. However the novel splice lacking exon 6 was dominant in Hep3B, GC-1, MCF7, fetus brain and glioma of grade I, the two splices of TRAF2 were similar in PANCI, Hek293 and SW480.We couldn't find any expression of TRAF2 in HepG2, HBL100, A549 and HeLa .CONCLUSION:TRAF2 has a novel splice lacking 6 exon in human beside the full-length splice. The two splices are differential expression in tissues and cell lines.
Structural, thermodynamic and functional studies of human 71 kDa heat shock cognate protein (HSPA8/hHsc70)

Abstract:Human 71 kDa heat shock cognate protein (HSPA8, also known as Hsc70, Hsp70-8, Hsc71, Hsp71 or Hsp73) is a constitutively expressed chaperone that is critical for cell proteostasis. In the cytosol, HSPA8 plays a pivotal role in folding and refolding, facilitates protein trafficking across membranes and targets proteins for degradation, among other functions. Here, we report an in solution study of recombinant HSPA8 (rHSPA8) using a variety of biophysical and biochemical approaches. rHSPA8 shares several structural and functional similarities with others human Hsp70s. It has two domains with different stabilities and interacts with adenosine nucleotides with dissociation constants in the low micromolar range, which were higher in the presence of Mg2+. rHSPA8 showed lower ATPase activity than its homolog HSPA5/hGrp78/hBiP, but it was 4-fold greater than that of recombinant HSPA1A/hHsp70-1A, with which it is 86% identical. Small angle X-ray scattering indicated that rHSPA8 behaved as an elongated monomeric protein in solution with dimensions similar to those observed for HSPA1A. In addition, rHSPA8 showed structural flexibility between its compacted and extended conformations. The data also indicated that HSPA8 has capacity in preventing the aggregation of model client proteins. The present study expands the understanding of the structure and activity of this chaperone and aligns with the idea that human homologous Hsp70s have divergent functions.
Comparative analysis of differential gene expression of HSP40 and HSP70 family isoforms during heat stress and HIV-1 infection in T-cells

Abstract:<p class="a-plus-plus">Heat shock proteins (HSPs) are a family of cellular proteins involved in a variety of biological functions including chaperone activity. HSPs are classified based on their molecular weight and each family has several isoforms in eukaryotes. HSP40 is the most diverse family acting as a co-chaperone for the highly conserved HSP70 family. Some of the isoforms are reported to be induced during heat stress. Few studies have also highlighted the diverse role of some isoforms in different stress conditions including viral infections. But till date, no study has comprehensively examined the expression profile of different HSP40 and 70 isoforms in either heat stress or HIV-1 infection, a virus that is responsible for the pandemic of AIDS. In the present study, we have compared the mRNA expression profile of HSP40 and HSP70 isoforms during heat stress and HIV-1 infection in a T-cell line and also validated the HIV-1 stress results in peripheral blood mononuclear cells. In case of HSP70, we observed that three isoforms (HSPA1A, HSPA1B, and HSPA6) are highly upregulated during heat stress, but these isoforms were found to be downregulated during the peak of HIV-1 infection. While in case of HSP40, we found that only DNAJA4, DNAJB1, and DNAJB4 showed significant upregulation during heat stress, whereas in HIV-1 infection, majority of the isoforms were induced significantly. Stress-dependent differential expression observed here indicates that different HSP40 and HSP70 isoforms may have specific roles during HIV-1 infection and thus could be important for future studies.</p>

Cloning and expression of murine high molecular mass heat shock proteins, HSP105

Abstract:We have shown that the 105-kDa heat shock protein (HSP105) and the 42 degrees C-specific heat shock protein (42 degrees C-HSP) constitute high molecular mass heat shock proteins. To elucidate the structure of these heat shock proteins, we have screened a cDNA library constructed with poly(A)+ RNA derived from mouse FM3A cells preheated at 42 degrees C for 2 h using an antibody against murine HSP105. Two full-length cDNA clones were obtained: the pB105-1 insert encoded an 858-amino acid protein, and the pB105-2 insert encoded an 814-amino acid protein and lacked 44 amino acids found in pB105-1. The two clones contained the amino acid sequence found in the 17-kDa polypeptide fragments from HSP105 and 42 degrees C-HSP by lysylendopeptidase digestion. In vitro translation products of the RNA transcripts from pB105-1 and pB105-2 migrated to the same positions of HSP105 and 42 degrees C-HSP, respectively, on SDS-polyacrylamide gel electrophoresis. Northern blot analysis showed that the transcript was approximately 4 kilobases in murine FM3A cells and was strongly induced by heat shock and by treatment with arsenite or an amino acid analog. By reverse transcription-polymerase chain reaction analysis using primers by which deletion of 132 nucleotides in pB105-2 could be detected, the polymerase chain reaction product corresponding to pB105-2 was increased only after heat shock at 42 degrees C, whereas the product corresponding to pB105-1 was induced by heat shock at either 42 or 45 degrees C and also by other stresses. Thus, the cDNA clones pB105-1 and pB105-2 encode HSP105 and 42 degrees C-HSP, respectively, and HSP105 and 42 degrees C-HSP (a short form of HSP105) are suggested to be produced by alternative splicing. Here, HSP105 and 42 degrees C-HSP are renamed HSP105 alpha and HSP105 beta, respectively. A protein sequence homology search revealed that HSP105 shares 54, 34, and 25% amino acid identity with human HSP70RY, the sea urchin egg receptor for sperm, and murine inducible HSP70, respectively. Furthermore, by Northern blot analysis, HSP105 mRNA was revealed to be present in most murine tissues and to be highly expressed in the brain.

Abstract:Two complementary deoxyribonucleic acid (cDNA) clones encoding 2 different 70-kDa heat shock proteins (HSPs) were isolated from the prawn Macrobrachium rosenbergii. The cDNA clones were 2448 and 2173 by in length and contained 1950- and 1734-by open reading frames (ORFs), respectively. The ORFs encoded 649- and 577-amino acid polypeptides, which were named Mar-HSC70 and Mar-HSP70, respectively, according to the sequence identities with other known HSC70s and HSP70s and based on their inducibility in response to heat shock stress (at 35 degreesC). Genomic DNA sequence analysis revealed no introns in either gene. The major structural differences between the 2 proteins were a 60-amino acid segment and a 14-amino acid segment present in the N-terminal and C-terminal, respectively, of Mar-HSC70 that were not found in Mar-HSP70. Northern blotting and semiquantitative reverse transcription-polymerase chain reaction analyses indicated that the Mar-HSP70 gene was expressed under heat shock (35 degreesC) stress in a non-tissue-specific manner. In contrast, Mar-HSC70 messenger ribonucleic acid was constitutively expressed in every tissue except muscle, and its expression in response to heat shock (at 35 degreesC) changed only in muscle.

Abstract:Small heat shock proteins (sHSPs), often known as molecular chaperones, are most prevalent in nature. Under certain stress-induced conditions, these sHSPs act as an ATP-independent variation and thus prevent the inactivation of various non-native substrate proteins and their aggregation. They also assist other ATP-dependent chaperones in the refolding of these substrates. In the case of prokaryotes and lower eukaryotes, the chaperone functions of sHSPs can bind a wide range of cellular proteins but preferentially protect translation-related proteins and metabolic enzymes. Eukaryotes usually encode a larger number of sHSPs than those of prokaryotes. The chaperone functions of mammalian sHSPs are regulated by phosphorylation in cells and also by temperature. Their sHSPs have different sub-cellular compartments and cell/tissue specificity. The substrate proteins of mammalian sHSPs or eukaryotic sHSPs accordingly reflect their multi-cellular complexity. The sHSPs of animals play roles in different physiological processes as cell differentiation, apoptosis, and longevity. In this work, the characterization, location, tissue specificity, and functional diversity of sHSPs from seven different mammalian species with special emphasis on humans have been studied. Through this extensive work, a novel and significant attempt have been made to classify them based on their omnipresence, tissue specificity, localization, secondary structure, probable mutations, and evolutionary significance.

Abstract:In eukaryotes, alternative pre-mRNA splicing allows a single gene to encode different protein isoforms that function in many biological processes, and they are used as biomarkers or therapeutic targets for diseases. Although protein isoforms in the human genome are well annotated, we speculate that some low-abundance protein isoforms may still be under-annotated because most genes have a primary coding product and alternative protein isoforms tend to be under-expressed. A peptide coencoded by a novel exon and an annotated exon separated by an intron is known as a novel junction peptide. In the absence of known transcripts and homologous proteins, traditional whole-genome six-frame translation-based proteogenomics cannot identify novel junction peptides, and it cannot capture novel alternative splice sites. In this article, we first propose a strategy and tool for identifying novel junction peptides, called CJunction, which we then integrate into a proteogenomics process specifically designed for novel protein isoform discovery and apply to the analysis of a deep-coverage HeLa mass spectrometry data set with identifier PXD004452 in ProteomeXchange. We succeeded in identifying and validating three novel protein isoforms of two functionally important genes, NHSL1 (causative gene of Nance-Horan syndrome) and EEF1B2 (translation elongation factor), which validate our hypothesis. These novel protein isoforms have significant sequence differences from the annotated gene-coding products introduced by the novel N-terminal, suggesting that they may play importantly different functions.
Different localization of Hsp105 family proteins in mammalian cells

Abstract:Hsp105alpha and Hsp105beta of the HSP105 family are alternatively spliced products derived from an hsp 105 gene transcript. Hsp105alpha is constitutively expressed and also induced by various stress, whereas Hsp105beta, lacking 44 amino acids from Hsp105alpha, is specifically expressed during mild heat shock. Although Hsp105alpha is shown to localize in the cytoplasm of mammalian cells, cellular localization of Hsp105beta is not known. In this study, we showed that Hsp105beta localized in the nucleus of cells in contrast to cytoplasmic Hsp105alpha, suggesting that these proteins function in different cellular compartments of cells. Using deletion and substitution mutants of Hsp105alpha and Hsp105beta, we revealed that these proteins had a functional nuclear localization signal (NLS) and a nuclear export signal (NES). Furthermore, Hsp105alpha accumulated in the nucleus of cells when treated with leptomycin B, a specific inhibitor of NES-dependent nuclear export. siRNA for importin beta, an essential component for NLS-dependent nuclear transport, inhibited the nuclear localization of Hsp105beta. Furthermore, the 44 amino acids sequence found in Hsp105alpha but not in Hsp105beta suppressed the NLS activity. Thus, the different localization of Hsp105alpha and Hsp105beta is suggested to be due to the suppressed NLS activity in Hsp105alpha.
Genomic Identification, Evolution and Sequence Analysis of the Heat-Shock Protein Gene Family in Buffalo

Abstract:Heat-shock proteins (HSP) are conserved chaperones crucial for protein degradation, maturation, and refolding. These adenosine triphosphate dependent chaperones were classified based on their molecular mass that ranges between 10–100 kDA, including; HSP10, HSP40, HSP70, HSP90, HSPB1, HSPD, and HSPH1 family. HSPs are essential for cellular responses and imperative for protein homeostasis and survival under stress conditions. This study performed a computational analysis of the HSP protein family to better understand these proteins at the molecular level. Physiochemical properties, multiple sequence alignment, and phylogenetic analysis were performed for 64 HSP genes in the Bubalus bubalis genome. Four genes were identified as belonging to the HSP90 family, 10 to HSP70, 39 to HSP40, 8 to HSPB, one for each HSPD, HSPH1, and HSP10, respectively. The aliphatic index was higher for HSP90 and HSP70 as compared to the HSP40 family, indicating their greater thermostability. Grand Average of hydropathicity Index values indicated the hydrophilic nature of HSP90, HSP70, and HSP40. Multiple sequence alignment indicated the presence of highly conserved consensus sequences that are plausibly significant for the preservation of structural integrity of proteins. In addition, this study has expanded our current knowledge concerning the genetic diversity and phylogenetic relatedness of HSPs of buffalo with other mammalian species. The phylogenetic tree revealed that buffalo is more closely related to Capra hircus and distantly associated with Danio rerio. Our findings provide an understanding of HSPs in buffalo at the molecular level for the first time. This study highlights functionally important HSPs and indicates the need for further investigations to better understand the role and mechanism of HSPs.

Revealing the potential regulatory relationship between HSP70, HSP90 and HSF genes under temperature stress

Abstract:Heat Shock Protein (HSPs) gene family members play fundamental roles in different environmental stress tolerances, protect the structure and function of cells, and perform a significant task in cellular homeostasis. In this study, we conducted a genome-wide identification, evolutionary relationship analysis and gene expression analysis of the HSP70, HSP90, and HSF gene families in Ruditapes philippinarum. We identified 83 RpHSP70, 6 RpHSP90, and 3 RpHSF genes in R. philippinarum. The structural characteristics, chromosomal localization, and the gene structure map were constructed to reveal the characteristics of protein structures. Furthermore, the expression profiling of transcriptome data showed the expression pattern of HSP70, HSP90 and HSF genes in Manila clam from different populations, and under high and low temperature stress. In addition, we performed protein-protein interaction network analysis between HSP70, HSP90, and HSF gene family which enabled us to recognize the regulatory relationship between the two HSP gene families and the HSF gene family. Furthermore, the predicted sub-cellular location revealed a diversified subcellular distribution of HSP70, HSP90, and HSF proteins, which may be directly or indirectly associated with functional diversification under heat stress condition.

Abstract:RT-PCR was used to study the expression of heat-shock 10 kDa protein.The results showed that there were two different HSP transcriptons of varied sizes in Homo liver cancer SMMC-7721 and Mus NS0.One HSP cDNA was composed of 312 bp(named HSPE1-1) and held 99% homology with HSPE1 mRNA reported(NM-002157).The other HSP gene cDNA was consisted of 313 bp(named Hspe1-1) and had 97% homology with Hspe1 mRNA reported(NM-008303).The homology between HSPE1-1 and Hspe1-1 was 92% in nucleotide sequence and 97% in amino acid sequence.Prokaryotic expression plasmids pET-28a-HSPE1-1 and pET-28a-Hspe1-1 for producing HSPE1 and Hspe1 proteins were constructed successfully.Its molecular weight was 14 kDa.Anti-His6 monoclonal antibody was used to demonstrate the identity of the proteins in Western Blot.The corresponding proteins were obtained after purification by Ni-NTA chromatography.The purified corresponding proteins would be helpfulin further studies of their molecular structure,biological function and clinical application.

Abstract:Small heat shock proteins (sHSPs) are composed of the α-crystallin domain, which is highly conserved, and variable N-terminal and C-terminal domains. In contrast to the α-crystallin domain, structures of the flanking N- and C-terminal domains are poorly defined. The N-terminal domain is the most divergent region in sequence and length among small heat shock proteins. In this study, to provide further insight into the importance of N-terminal tags in the chaperone function of small heat shock proteins, two variants of Tpv HSP 14.3 containing polyhistidine tags (11-aa and 26-aa in length) in the proximal part of their N-termini were used. These variants were generated by expressing the cloned Tpv HSP 14.3 gene in Escherichia coli using the expression vectors pQE-31 and TAGZyme pQE-2. The His-tagged recombinant proteins were purified by affinity chromatography. The effects of poly-His tags on chaperone activity of the Tpv HSP 14.3 were evaluated using pig heart citrate synthase as the model substrate. The results showed that Tpv HSP 14.3 variants with N-terminal tags were more effective chaperones than the one without tag. In addition, the alterations in intrinsically disordered states of N-termini were analyzed by means of the PONDR predictor. The results indicated that the disordered nature of the fused tags and additional hydrophobic residues they contributed to the N terminus may increase the capacity of Tpv HSP 14.3 to interact with its substrate protein and thereby improve its chaperone activity.

FSP4HSP: Frequent sequential patterns for the improved classification of heat shock proteins, their families, and sub-types

Abstract:Heat shock proteins (HSPs) from different families and sub-types play a vital role in the folding and unfolding of proteins, in maintaining cellular health, and in preventing serious disorders. Previous computational methods for HSP classification have yielded promising performance. However, most of the existing methods rely heavily on amino acid composition features and still face challenges related to interpretability and accuracy. To overcome these issues, we introduce a novel frequent sequential pattern (FSP)-based analysis and classification method for the classification of HSPs, their families, and sub-types. The proposed method is called FSP4HSP, which stands for "FSP for HSP". It identifies FSPs of amino acids (FSPAAs) and utilizes them for analysis and classification. Besides FSPAAs, sequential rules among amino acids are also discovered. Both binary and multi-class classification scenarios are considered, with the utilization of eight integer-based and four string-based classifiers. The incorporation of FSPAAs in the classification/prediction task enhances the interpretability of FSP4HSP and a comprehensive performance comparison using various evaluation measures demonstrates that it surpasses existing methods for the classification/recognition of HSPs.

Abstract:αB-crystallin (αB-c) is an ATP independent, stress-inducible chaperone protein that improves protein misfolding and degradation in proteotoxicity-related diseases, including several myopathies and neurodegenerative disease to cancer. The single nucleotide polymorphism (SNPs) reduces the overall activity of αB-c, but their dynamic behaviour is unknown. On-demand to get molecular insights of deleterious, pathogenic, and proteotoxicity-related mutations, this study investigates the highly deleterious SNPs of αB-c. Eleven in-silico state art tools identified as D109H, R120G, and D140N are the most deleterious SNPs from a total of 313 missense SNPs. Later on, a molecular dynamics simulation study for 500 ns was conducted to reveal these variants' mechanistic insights. The mutant variants showed higher flexibility and significant conformational changes than the wild αB-c, which might be noteworthy to reduce these variants' chaperoning activity. This conformational change elucidated the loss of function of mutations, which could also alter these variants' oligomeric properties. This study will help our understanding of the role and molecular mechanism of αB-c mutations in proteotoxicity vulnerable diseases. However, more studies are required to get more insights into these variants in client and aggregate management.

Abstract:The gene encoding the major heat shock-inducible member of the HSP70 family of Neurospora crassa was cloned and characterized. The 5' nontranscribed region shows the presence of consensus sequence motifs resembling the classical heat shock elements found in many heat shock-responsive eukaryotic promoters, as well as metal-responsive-element sequences. The coding region of the gene contains four introns with boundaries and internal consensus motifs typical of genes of filamentous fungi. None of the other stress-inducible hsp70 genes of fungal origin have, so far, been reported to contain introns. The sequence adjoining the transcriptional initiation zone shows the presence of prominent CT-rich stretches, characteristic of highly expressed fungal genes. The deduced amino acid sequence corresponds to a 646-residue polypeptide, with a calculated molecular mass of 70,561 Da and an average pI of 6.01, exhibiting strong sequence homology with many other eukaryotic HSP70s, with typical HSP70 family signatures 1 and 2 and a bipartite nuclear targeting sequence. Experiments with primer extension revealed the presence of one minor and two major transcriptional start sites. This gene, designated hsps-1, was mapped to a locus on the left arm of linkage group II, in close proximity to the AR-30 translocation breakpoint.

Abstract:AbstractBiological and biomedical research relies on comprehensive understanding of protein-coding transcripts. However, the total number of human proteins is still unknown due to the prevalence of alternative splicing. In this paper, we detected 31,566 novel transcripts with coding potential by filtering our ab initio predictions with 50 RNA-seq datasets from diverse tissues/cell lines. PCR followed by MiSeq sequencing showed that at least 84.1% of these predicted novel splice sites could be validated. In contrast to known transcripts, the expression of these novel transcripts were highly tissue-specific. Based on these novel transcripts, at least 36 novel proteins were detected from shotgun proteomics data of 41 breast samples. We also showed L1 retrotransposons have a more significant impact on the origin of new transcripts/genes than previously thought. Furthermore, we found that alternative splicing is extraordinarily widespread for genes involved in specific biological functions like protein binding, nucleoside binding, neuron projection, membrane organization and cell adhesion. In the end, the total number of human transcripts with protein-coding potential was estimated to be at least 204,950.

Abstract:Glycoprotein hormone receptors contain large extracellular domains encoded by multiple exons that can be alternatively spliced. Using human ovarian surface epithelium, we cloned two new splice variants of the human follicle-stimulating hormone receptor (FSH-R) gene, hFSH-R2 and hFSH-R3. The hFSH-R2 splice variant differed from the full-length FSH-R mRNA by the deletion of exon 10 and inclusion of two small exons after exon 9 whereas the hFSH-R3 splice variant retained only exons 1-6 of the full-length transcript. Both variants were expressed at low levels, but were detected in cells from follicular fluid derived from 30 different subjects. Transfection of these two variants individually into KGN cells, an ovarian cancer cell line that expresses wild-type FSH-R, reduced FSH-mediated phosphorylation of ERK1/2, Akt, and p38/MAPK. Furthermore, in vitro co-expression of either hFSH-R2 or hFSH-R3 and full-length FSH-R in HEK293T cells reduced signal transduction through full-length FSH-R.
