Abstract:The occurrence of West Nile Virus (WNV) represents one of the most common mosquito-borne zoonosis viral infections. Its circulation is usually associated with climatic and environmental conditions suitable for vector proliferation and virus replication. On top of that, several statistical models have been developed to shape and forecast WNV circulation: in particular, the recent massive availability of Earth Observation (EO) data, coupled with the continuous advances in the field of Artificial Intelligence, offer valuable opportunities. In this paper, we seek to predict WNV circulation by feeding Deep Neural Networks (DNNs) with satellite images, which have been extensively shown to hold environmental and climatic features. Notably, while previous approaches analyze each geographical site independently, we propose a spatial-aware approach that considers also the characteristics of close sites. Specifically, we build upon Graph Neural Networks (GNN) to aggregate features from neighbouring places, and further extend these modules to consider multiple relations, such as the difference in temperature and soil moisture between two sites, as well as the geographical distance. Moreover, we inject time-related information directly into the model to take into account the seasonality of virus spread. We design an experimental setting that combines satellite images - from Landsat and Sentinel missions - with ground truth observations of WNV circulation in Italy. We show that our proposed Multi-Adjacency Graph Attention Network (MAGAT) consistently leads to higher performance when paired with an appropriate pre-training stage. Finally, we assess the importance of each component of MAGAT in our ablation studies.

Abstract:Arboviruses (arthropod-borne-viruses) are an emerging global health threat that are rapidly spreading as climate change, international business transport, and landscape fragmentation impact local ecologies. Since its initial detection in 1999, West Nile virus has shifted from being a novel to an established arbovirus in the United States of America. Subsequently, more than 25,000 cases of West Nile neuro-invasive disease have been diagnosed, cementing West Nile virus as an arbovirus of public health importance. Given its novelty in the United States of America, high-risk ecologies are largely underdefined making targeted population-level public health interventions challenging. Using the Centers for Disease Control and Prevention ArboNET neuroinvasive West Nile virus data from 2000–2021, this study aimed to predict neuroinvasive West Nile virus human cases at the county level for the contiguous USA using a spatio-temporal Bayesian negative binomial regression model. The model includes environmental, climatic, and demographic factors, as well as the distribution of host species. An integrated nested Laplace approximation approach was used to fit our model. To assess model prediction accuracy, annual counts were withheld, forecasted, and compared to observed values. The validated models were then fit to the entire dataset for 2022 predictions. This proof-of-concept mathematical, geospatial modelling approach has proven utility for national health agencies seeking to allocate funding and other resources for local vector control agencies tackling West Nile virus and other notifiable arboviral agents.

Abstract:Developing a practical model for predicting the dynamics of epidemic spread is critical, the results of which can be used to evaluate the effectiveness of prevention and control measures as well as the allocation of medical and health resources. However, accurate prediction is challenging because epidemic spread is closely associated with population mobility, which is nonlinear and complex, making reliable prediction difficult. Furthermore, the epidemic observed data is sparse and irregularly sampled, rendering the traditional time series models ineffective. Under these circumstances, this paper designs a graph neural ordinary differential equations approach, which combines Ordinary Differential Equation Networks (ODENet) and Graph Neural Networks (GNNs). This approach adopts a new attention mechanism taking into account the interaction between regional epidemic information and interaction between regions, achieving the precise continuous-time epidemic prediction based on non-Euclidean data. In addition, we use Transformer to deduce the value of the initial hidden state via future observable data in an innovative way, reconstructing the hidden state successfully. We conduct a lot of experiments based on the contact matrix and simulated epidemic data in San Francisco from March 2020 to May 2020, results show that our method can not only forecast the dynamics of epidemic spread, but also mine hidden patterns in observable data and extract hidden states.
A Novel Multi-scale Spatiotemporal Graph Neural Network for Epidemic Prediction.

Abstract:Predicting epidemics is of vital significance for safeguarding human life, health, and safety. Spatio-temporal graph neural networks have been successfully employed in epidemic forecasting, as they can extract information from both the temporal and spatial dimensions of the transmission process. However, the current approaches of using graph neural networks for epidemic forecasting only consider single variate infectious disease data and overlook the relationships between diffusion patterns at the micro level and macro level in terms of spatial information. Incorporating the relationships between diffusion patterns at different spatial scales is crucial for accurate epidemic forecasting, as it captures the complex dynamics of disease transmission across various levels of granularity. These limitations significantly affect the accuracy and rationality of prediction results. In this paper, we propose a Multi-Scale Spatio-Temporal graph neural network (MSST) that incorporates multi-variate infectious disease data for epidemic prediction. This multi-scale structure aligns the predictive model more closely with the characteristics of infectious disease transmission and can better capture the hierarchical nature of disease transmission, from local clusters to regional and global spread. The experimental results demonstrate that our model effectively extracts predictive information and integrates it across multiple scales, leading to improved epidemic forecasting accuracy.

Abstract:Epidemic forecasting is the key to effective control of epidemic transmission and helps the world mitigate the crisis that threatens public health. To better understand the transmission and evolution of epidemics, we propose EpiGNN, a graph neural network-based model for epidemic forecasting. Specifically, we design a transmission risk encoding module to characterize local and global spatial effects of regions in epidemic processes and incorporate them into the model. Meanwhile, we develop a Region-Aware Graph Learner (RAGL) that takes transmission risk, geographical dependencies, and temporal information into account to better explore spatial-temporal dependencies and makes regions aware of related regions' epidemic situations. The RAGL can also combine with external resources, such as human mobility, to further improve prediction performance. Comprehensive experiments on five real-world epidemic-related datasets (including influenza and COVID-19) demonstrate the effectiveness of our proposed method and show that EpiGNN outperforms state-of-the-art baselines by 9.48% in RMSE.

Abstract:Infectious disease forecasting has been a key focus and proved to be crucial in controlling epidemic. A recent trend is to develop forecast-ing models based on graph neural networks (GNNs). However, existing GNN-based methods suffer from two key limitations: (1) Current models broaden receptive fields by scaling the depth of GNNs, which is insuffi-cient to preserve the semantics of long-range connectivity between distant but epidemic related areas. (2) Previous approaches model epidemics within single spatial scale, while ignoring the multi-scale epidemic pat-terns derived from different scales. To address these deficiencies, we devise the Multi-scale Spatio-temporal Graph Neural Network (MSGNN) based on an innovative multi-scale view. To be specific, in the proposed MSGNN model, we first devise a novel graph learning module, which directly captures long-range connectivity from trans-regional epidemic signals and integrates them into a multi-scale graph. Based on the learned multi-scale graph, we utilize a newly designed graph convolution module to exploit multi-scale epidemic patterns. This module allows us to facilitate multi-scale epidemic modeling by mining both scale-shared and scale-specific pat-terns. Experimental results on forecasting new cases of COVID-19 in United State demonstrate the superiority of our method over state-of-arts. Further analyses and visualization also show that MSGNN offers not only accurate, but also robust and interpretable forecasting result.

Uncertainty-Aware Crime Prediction With Spatial Temporal Multivariate Graph Neural Networks

Abstract:Crime forecasting is a critical component of urban analysis and essential for stabilizing society today. Unlike other time series forecasting problems, crime incidents are sparse, particularly in small regions and within specific time periods. Traditional spatial-temporal deep learning models often struggle with this sparsity, as they typically cannot effectively handle the non-Gaussian nature of crime data, which is characterized by numerous zeros and over-dispersed patterns. To address these challenges, we introduce a novel approach termed Spatial Temporal Multivariate Zero-Inflated Negative Binomial Graph Neural Networks (STMGNN-ZINB). This framework leverages diffusion and convolution networks to analyze spatial, temporal, and multivariate correlations, enabling the parameterization of probabilistic distributions of crime incidents. By incorporating a Zero-Inflated Negative Binomial model, STMGNN-ZINB effectively manages the sparse nature of crime data, enhancing prediction accuracy and the precision of confidence intervals. Our evaluation on real-world datasets confirms that STMGNN-ZINB outperforms existing models, providing a more reliable tool for predicting and understanding crime dynamics.

Abstract:A method to evaluate images from crystallization experiments is described. Image discontinuities are used to determine boundaries of artifacts in the images and these are then considered as individual objects. This allows the edge of the drop to be identified and any objects outside this ignored. Each object is evaluated in terms of a number of attributes related to its size and shape, the curvature of the boundary and the variance in intensity, as well as obvious crystal-like characteristics such as straight sections of the boundary and straight lines of constant intensity within the object. With each object in the image assigned to one of a number of different classes, an overall report can be given. The objects to be considered have no predefined shape or size and, although one may expect to see straight edges and angles in a crystal, this is not a prerequisite for diffraction. This means there is much overlap in the values of the variables expected for the different classes. However, each attribute gives some information about the object in question and, although no single attribute can be expected to correctly classify an image, it has been found that a combination of classifiers gives very good results.

Abstract:Infectious disease forecasting has been a key focus in the recent past owing to the COVID-19 pandemic and has proved to be an important tool in controlling the pandemic. With the advent of reliable spatiotemporal data, graph neural network models have been able to successfully model the inter-relation between the cross-region signals to produce quality forecasts, but like most deep-learning models they do not explicitly incorporate the underlying causal mechanisms. In this work, we employ a causal mechanistic model to guide the learning of the graph embeddings and propose a novel learning framework -- Causal-based Graph Neural Network (CausalGNN) that learns spatiotemporal embedding in a latent space where graph input features and epidemiological context are combined via a mutually learning mechanism using graph-based non-linear transformations. We design an attention-based dynamic GNN module to capture spatial and temporal disease dynamics. A causal module is added to the framework to provide epidemiological context for node embedding via ordinary differential equations. Extensive experiments on forecasting daily new cases of COVID-19 at global, US state, and US county levels show that the proposed method outperforms a broad range of baselines. The learned model which incorporates epidemiological context organizes the embedding in an efficient way by keeping the parameter size small leading to robust and accurate forecasting performance across various datasets.
Multi-modal graph neural networks for localized off-grid weather forecasting

Abstract:Urgent applications like wildfire management and renewable energy generation require precise, localized weather forecasts near the Earth's surface. However, weather forecast products from machine learning or numerical weather models are currently generated on a global regular grid, on which a naive interpolation cannot accurately reflect fine-grained weather patterns close to the ground. In this work, we train a heterogeneous graph neural network (GNN) end-to-end to downscale gridded forecasts to off-grid locations of interest. This multi-modal GNN takes advantage of local historical weather observations (e.g., wind, temperature) to correct the gridded weather forecast at different lead times towards locally accurate forecasts. Each data modality is modeled as a different type of node in the graph. Using message passing, the node at the prediction location aggregates information from its heterogeneous neighbor nodes. Experiments using weather stations across the Northeastern United States show that our model outperforms a range of data-driven and non-data-driven off-grid forecasting methods. Our approach demonstrates how the gap between global large-scale weather models and locally accurate predictions can be bridged to inform localized decision-making.

Abstract:Heatwaves lead to catastrophic consequences on public health and the economy. Accurate and timely predictions of regional heatwaves can improve climate preparedness and foster decision‐making to alleviate the burdens due to climate change. In this paper, we propose a heatwave prediction algorithm based on a novel deep learning model, that is, Graph Neural Network (GNN). This new GNN framework can provide real time warnings of the sudden occurrence of regional heatwaves with high accuracy at lower costs of computation and data collection. In addition, its interpretable structure unravels the spatiotemporal patterns of regional heatwaves and helps to enrich our understanding of the general climate dynamics and the causal influences between locations. The proposed GNN framework can be applied for the detection and prediction of other extreme or compound climate events, which calls for future studies.

Abstract:Every year, influenza spreads worldwide and burdens people's health substantially. We need a reliable model to help hospitals, pharmaceutical companies, and governments better prepare for influenza outbreaks in a timely manner. However, the domain knowledge for such public health events, such as the variable influenza seasonality and occasional pandemics, poses significant challenges in predicting influenza outbreaks. The existing methods use current and historical values in a user-defined time window as input to predict future values but lack considering the situations outside the window. To address these limitations, we proposed Dynamic Virtual Graph Significance Networks (DVGSN). The graph-based algorithm can supervisedly and dynamically learn the implied knowledge from similar "infection situations" in all the historical timepoints without the limitation of time window. Furthermore, representation learning on the dynamic virtual graph can tackle the varied seasonality with pandemic-awareness without requiring domain knowledge input. The extensive experiments on real-world influenza data demonstrate that DVGSN significantly outperforms the state-of-the-art methods. To the best of our knowledge, this is the first attempt to supervisedly learn a dynamic virtual graph for time-series prediction tasks. Moreover, the proposed method has rich interpretabilities, which makes the method more acceptable in the fields of public health, life sciences, and so on. Abstract:Forecasting spatio-temporal correlated time series of sensor values is crucial in urban applications, such as air pollution alert, biking resource management, and intelligent transportation systems. While recent advances exploit graph neural networks (GNN) to better learn spatial and temporal dependencies between sensors, they cannot model time-evolving spatio-temporal correlation (STC) between sensors, and require pre-defined graphs, which are neither always available nor totally reliable, and target at only a specific type of sensor data at one time. Moreover, since the form of time-series fluctuation is varied across sensors, a model needs to learn fluctuation modulation. To tackle these issues, in this work, we propose a novel GNN-based model, Attention-adjusted Graph Spatio-Temporal Network (AGSTN). In AGSTN, multi-graph convolution with sequential learning is developed to learn time-evolving STC. Fluctuation modulation is realized by a proposed attention adjustment mechanism. Experiments on three sensor data, air quality, bike demand, and traffic flow, exhibit that AGSTN outperforms the state-of-the-art methods.

Abstract:The COVID-19 pandemic and influenza outbreaks have underscored the critical need for predictive models that can effectively integrate spatial and temporal dynamics to enable accurate epidemic forecasting. Traditional time-series analysis approaches have fallen short in capturing the intricate interplay between these factors. Recent advancements have witnessed the incorporation of graph neural networks and machine learning techniques to bridge this gap, enhancing predictive accuracy and providing novel insights into disease spread mechanisms. Notable endeavors include leveraging human mobility data, employing transfer learning, and integrating advanced models such as Transformers and Graph Convolutional Networks (GCNs) to improve forecasting performance across diverse geographies for both influenza and COVID-19. However, these models often face challenges related to data quality, model transferability, and potential overfitting, highlighting the necessity for more adaptable and robust approaches. This paper introduces the Graph Attention-based Spatial Temporal (GAST) model, which employs graph attention networks (GATs) to overcome these limitations by providing a nuanced understanding of epidemic dynamics through a sophisticated spatio-temporal analysis framework. Our contributions include the development and validation of the GAST model, demonstrating its superior forecasting capabilities for influenza and COVID-19 spread, with a particular focus on short-term, daily predictions. The model's application to both influenza and COVID-19 datasets showcases its versatility and potential to inform public health interventions across a range of infectious diseases.

Abstract:The recent outbreak of COVID-19 has affected millions of individuals around the world and has posed a significant challenge to global healthcare. From the early days of the pandemic, it became clear that it is highly contagious and that human mobility contributes significantly to its spread. In this paper, we utilize graph representation learning to capitalize on the underlying relationship of population movement with the spread of COVID-19. Specifically, we create a graph where the nodes correspond to a country's regions, the features include the region's history of COVID-19, and the edge weights denote human mobility from one region to another. Subsequently, we employ graph neural networks to predict the number of future cases, encoding the underlying diffusion patterns that govern the spread into our learning model. Furthermore, to account for the limited amount of training data, we capitalize on the pandemic's asynchronous outbreaks across countries and use a model-agnostic meta-learning based method to transfer knowledge from one country's model to another's. We compare the proposed approach against simple baselines and more traditional forecasting techniques in 4 European countries. Experimental results demonstrate the superiority of our method, highlighting the usefulness of GNNs in epidemiological prediction. Transfer learning provides the best model, highlighting its potential to improve the accuracy of the predictions in case of secondary waves, given data from past/parallel outbreaks.
Predicting COVID-19 pandemic by spatio-temporal graph neural networks: A New Zealand's study

Abstract:Modeling and simulations of pandemic dynamics play an essential role in understanding and addressing the spreading of highly infectious diseases such as COVID-19. In this work, we propose a novel deep learning architecture named Attention-based Multiresolution Graph Neural Networks (ATMGNN) that learns to combine the spatial graph information, i.e. geographical data, with the temporal information, i.e. timeseries data of number of COVID-19 cases, to predict the future dynamics of the pandemic. The key innovation is that our method can capture the multiscale structures of the spatial graph via a learning to cluster algorithm in a data-driven manner. This allows our architecture to learn to pick up either local or global signals of a pandemic, and model both the long-range spatial and temporal dependencies. Importantly, we collected and assembled a new dataset for New Zealand. We established a comprehensive benchmark of statistical methods, temporal architectures, graph neural networks along with our spatio-temporal model. We also incorporated socioeconomic cross-sectional data to further enhance our prediction. Our proposed model have shown highly robust predictions and outperformed all other baselines in various metrics for our new dataset of New Zealand along with existing datasets of England, France, Italy and Spain. For a future work, we plan to extend our work for real-time prediction and global scale. An ensemble neural network approach to forecast Dengue outbreak based on climatic condition

Abstract:Dengue fever is a virulent disease spreading over 100 tropical and subtropical countries in Africa, the Americas, and Asia. This arboviral disease affects around 400 million people globally, severely distressing the healthcare systems. The unavailability of a specific drug and ready-to-use vaccine makes the situation worse. Hence, policymakers must rely on early warning systems to control intervention-related decisions. Forecasts routinely provide critical information for dangerous epidemic events. However, the available forecasting models (e.g., weather-driven mechanistic, statistical time series, and machine learning models) lack a clear understanding of different components to improve prediction accuracy and often provide unstable and unreliable forecasts. This study proposes an ensemble wavelet neural network with exogenous factor(s) (XEWNet) model that can produce reliable estimates for dengue outbreak prediction for three geographical regions, namely San Juan, Iquitos, and Ahmedabad. The proposed XEWNet model is flexible and can easily incorporate exogenous climate variable(s) confirmed by statistical causality tests in its scalable framework. The proposed model is an integrated approach that uses wavelet transformation into an ensemble neural network framework that helps in generating more reliable long-term forecasts. The proposed XEWNet allows complex non-linear relationships between the dengue incidence cases and rainfall; however, mathematically interpretable, fast in execution, and easily comprehensible. The proposal's competitiveness is measured using computational experiments based on various statistical metrics and several statistical comparison tests. In comparison with statistical, machine learning, and deep learning methods, our proposed XEWNet performs better in 75% of the cases for short-term and long-term forecasting of dengue incidence.

Abstract:Climate change is posing new challenges to crop-related concerns, including food insecurity, supply stability, and economic planning. Accurately predicting crop yields is crucial for addressing these challenges. However, this prediction task is exceptionally complicated since crop yields depend on numerous factors such as weather, land surface, and soil quality, as well as their interactions. In recent years, machine learning models have been successfully applied in this domain. However, these models either restrict their tasks to a relatively small region, or only study over a single or few years, which makes them hard to generalize spatially and temporally. In this paper, we introduce a novel graph-based recurrent neural network for crop yield prediction, to incorporate both geographical and temporal knowledge in the model, and further boost predictive power. Our method is trained, validated, and tested on over 2000 counties from 41 states in the US mainland, covering years from 1981 to 2019. As far as we know, this is the first machine learning method that embeds geographical knowledge in crop yield prediction and predicts crop yields at the county level nationwide. We also laid a solid foundation by comparing our model on a nationwide scale with other well-known baseline methods, including linear models, tree-based models, and deep learning methods. Experiments show that our proposed method consistently outperforms the existing state-of-the-art methods on various metrics, validating the effectiveness of geospatial and temporal information.

Abstract:Graph-structured data and their related algorithms have attracted significant attention in many fields, such as influenza prediction in public health. However, the variable influenza seasonality, occasional pandemics, and domain knowledge pose great challenges to construct an appropriate graph, which could impair the strength of the current popular graph-based algorithms to perform data analysis. In this study, we develop a novel method, Dynamic Virtual Graph Significance Networks (DVGSN), which can supervisedly and dynamically learn from similar "infection situations" in historical timepoints. Representation learning on the dynamic virtual graph can tackle the varied seasonality and pandemics, and therefore improve the performance. The extensive experiments on real-world influenza data demonstrate that DVGSN significantly outperforms the current state-of-the-art methods. To the best of our knowledge, this is the first attempt to supervisedly learn a dynamic virtual graph for time-series prediction tasks. Moreover, the proposed method needs less domain knowledge to build a graph in advance and has rich interpretability, which makes the method more acceptable in the fields of public health, life sciences, and so on.
