Abstract:Using powerful posterior distributions is a popular approach to achieving better variational inference. However, recent works showed that the aggregated posterior may fail to match unit Gaussian prior, thus learning the prior becomes an alternative way to improve the lower-bound. In this paper, for the first time in the literature, we prove the necessity and effectiveness of learning the prior when aggregated posterior does not match unit Gaussian prior, analyze why this situation may happen, and propose a hypothesis that learning the prior may improve reconstruction loss, all of which are supported by our extensive experiment results. We show that using learned Real NVP prior and just one latent variable in VAE, we can achieve test NLL comparable to very deep state-of-the-art hierarchical VAE, outperforming many previous works with complex hierarchical VAE architectures.
Towards Model-Agnostic Posterior Approximation for Fast and Accurate Variational Autoencoders

Abstract:Inference for Variational Autoencoders (VAEs) consists of learning two models: (1) a generative model, which transforms a simple distribution over a latent space into the distribution over observed data, and (2) an inference model, which approximates the posterior of the latent codes given data. The two components are learned jointly via a lower bound to the generative model's log marginal likelihood. In early phases of joint training, the inference model poorly approximates the latent code posteriors. Recent work showed that this leads optimization to get stuck in local optima, negatively impacting the learned generative model. As such, recent work suggests ensuring a high-quality inference model via iterative training: maximizing the objective function relative to the inference model before every update to the generative model. Unfortunately, iterative training is inefficient, requiring heuristic criteria for reverting from iterative to joint training for speed. Here, we suggest an inference method that trains the generative and inference models independently. It approximates the posterior of the true model a priori; fixing this posterior approximation, we then maximize the lower bound relative to only the generative model. By conventional wisdom, this approach should rely on the true prior and likelihood of the true model to approximate its posterior (which are unknown). However, we show that we can compute a deterministic, model-agnostic posterior approximation (MAPA) of the true model's posterior. We then use MAPA to develop a proof-of-concept inference method. We present preliminary results on low-dimensional synthetic data that (1) MAPA captures the trend of the true posterior, and (2) our MAPA-based inference performs better density estimation with less computation than baselines. Lastly, we present a roadmap for scaling the MAPA-based inference method to high-dimensional data.

Compressed Sensing MRI Reconstruction Regularized by VAEs with Structured Image Covariance

Abstract:Objective: This paper investigates how generative models, trained on ground-truth images, can be used \changes{as} priors for inverse problems, penalizing reconstructions far from images the generator can produce. The aim is that learned regularization will provide complex data-driven priors to inverse problems while still retaining the control and insight of a variational regularization method. Moreover, unsupervised learning, without paired training data, allows the learned regularizer to remain flexible to changes in the forward problem such as noise level, sampling pattern or coil sensitivities in MRI. Approach: We utilize variational autoencoders (VAEs) that generate not only an image but also a covariance uncertainty matrix for each image. The covariance can model changing uncertainty dependencies caused by structure in the image, such as edges or objects, and provides a new distance metric from the manifold of learned images. Main results: We evaluate these novel generative regularizers on retrospectively sub-sampled real-valued MRI measurements from the fastMRI dataset. We compare our proposed learned regularization against other unlearned regularization approaches and unsupervised and supervised deep learning methods. Significance: Our results show that the proposed method is competitive with other state-of-the-art methods and behaves consistently with changing sampling patterns and noise levels.

Abstract:Deformable image registration aims at estimating a proper displacement field from a fixed image and a moving one. Variational deformable registration models often consist of a data term of the images and a regularization term of the estimated displacement field. In this paper, we propose a variational model for registering uni-modal medical images with intensity biases. Precisely, the proposed model employs local correlation coefficients (LCC) as the data term and regularizes all possible displacement fields as functions of bounded deformation (BD functions), which is thus termed as BDLCC model. A primal-dual algorithm is derived for solving the model. Two conclusions can be drawn from two-dimensional and three-dimensional numerical experiments: (1) the proposed primal-dual algorithm is effective and stable, (2) the BDLCC model is effective for deformable registration of uni-modal images with intensity biases, and competitive with other state-of-the-art deformable registration models.

Abstract:Learned image reconstruction techniques using deep neural networks have recently gained popularity and have delivered promising empirical results. However, most approaches focus on one single recovery for each observation, and thus neglect information uncertainty. In this work, we develop a novel computational framework that approximates the posterior distribution of the unknown image at each query observation. The proposed framework is very flexible: it handles implicit noise models and priors, it incorporates the data formation process (i.e., the forward operator), and the learned reconstructive properties are transferable between different datasets. Once the network is trained using the conditional variational autoencoder loss, it provides a computationally efficient sampler for the approximate posterior distribution via feed-forward propagation, and the summarizing statistics of the generated samples are used for both point-estimation and uncertainty quantification. We illustrate the proposed framework with extensive numerical experiments on positron emission tomography (with both moderate and low-count levels) showing that the framework generates high-quality samples when compared with state-of-the-art methods.

Abstract:Data-driven deep learning approaches to image registration can be less accurate than conventional iterative approaches, especially when training data is limited. To address this issue and meanwhile retain the fast inference speed of deep learning, we propose VR-Net, a novel cascaded variational network for unsupervised deformable image registration. Using a variable splitting optimization scheme, we first convert the image registration problem, established in a generic variational framework, into two sub-problems, one with a point-wise, closed-form solution and the other one being a denoising problem. We then propose two neural layers (i.e. warping layer and intensity consistency layer) to model the analytical solution and a residual U-Net (termed generalized denoising layer) to formulate the denoising problem. Finally, we cascade the three neural layers multiple times to form our VR-Net. Extensive experiments on three (two 2D and one 3D) cardiac magnetic resonance imaging datasets show that VR-Net outperforms state-of-the-art deep learning methods on registration accuracy, whilst maintaining the fast inference speed of deep learning and the data-efficiency of variational models.

Abstract:Point-set registration is widely used in computer vision and pattern recognition. However, it has become a challenging problem since the current registration algorithms suffer from the complexities of the point-set distributions. To solve this problem, we propose a robust registration algorithm based on the estimation of distribution algorithm (EDA) to optimize the complex distributions from a global search mechanism. We propose an EDA probability model based on the asymmetric generalized Gaussian mixture model, which describes the area in the solution space as comprehensively as possible and constructs a probability model of complex distribution points, especially for missing and outliers. We propose a transformation and a Gaussian evolution strategy in the selection mechanism of EDA to process the deformation, rotation, and denoising of selected dominant individuals. Considering the complexity of the model, we choose to optimize from the perspective of variational Bayesian, and introduce a prior probability distribution through local variation to reinforce the convergence of the algorithm in dealing with complex point sets. In addition, a local search mechanism based on the simulated annealing algorithm is added to realize the coarse-to-fine registration. Experimental results show that our method has the best robustness compared with the state-of-the-art registration algorithms.

Abstract:A likelihood maximization approach to image registration is developed in this paper. It is assumed that the voxel values in two images in registration are probabilistically related. The principle of maximum likelihood is then exploited to find the optimal registration: the likelihood that given image f, one has image g and given image g, one has image f is optimized with respect to registration parameters. All voxel pairs in the overlapping volume or a portion of it can be used to compute the likelihood. A knowledge-based method and a self-consistent technique are proposed to obtain the probability relation. In the knowledge-based method, prior knowledge of the distribution of voxel pairs in two registered images is assumed, while such knowledge is not required in the self-consistent method. The accuracy and robustness of the likelihood maximization approach is validated by single modality registration of single photon emission computed tomographic (SPECT) images and magnetic resonance (MR) images and by multimodality registration (MR/SPECT). The results demonstrate that the performance of the likelihood maximization approach is comparable to that of the mutual information maximization technique. Finally the relationship between the likelihood approach and the entropy, conditional entropy, and mutual information approaches is discussed.
Learning Correlated Latent Representations with Adaptive Priors

Abstract:Variational Auto-Encoders (VAEs) have been widely applied for learning compact, low-dimensional latent representations of high-dimensional data. When the correlation structure among data points is available, previous work proposed Correlated Variational Auto-Encoders (CVAEs), which employ a structured mixture model as prior and a structured variational posterior for each mixture component to enforce that the learned latent representations follow the same correlation structure. However, as we demonstrate in this work, such a choice cannot guarantee that CVAEs capture all the correlations. Furthermore, it prevents us from obtaining a tractable joint and marginal variational distribution. To address these issues, we propose Adaptive Correlated Variational Auto-Encoders (ACVAEs), which apply an adaptive prior distribution that can be adjusted during training and can learn a tractable joint variational distribution. Its tractable form also enables further refinement with belief propagation. Experimental results on link prediction and hierarchical clustering show that ACVAEs significantly outperform CVAEs among other benchmarks.

Networks for Joint Affine and Non-parametric Image Registration

Abstract:We introduce an end-to-end deep-learning framework for 3D medical image registration. In contrast to existing approaches, our framework combines two registration methods: an affine registration and a vector momentum-parameterized stationary velocity field (vSVF) model. Specifically, it consists of three stages. In the first stage, a multi-step affine network predicts affine transform parameters. In the second stage, we use a Unet-like network to generate a momentum, from which a velocity field can be computed via smoothing. Finally, in the third stage, we employ a self-iterable map-based vSVF component to provide a non-parametric refinement based on the current estimate of the transformation map. Once the model is trained, a registration is completed in one forward pass. To evaluate the performance, we conducted longitudinal and cross-subject experiments on 3D magnetic resonance images (MRI) of the knee of the Osteoarthritis Initiative (OAI) dataset. Results show that our framework achieves comparable performance to state-of-the-art medical image registration approaches, but it is much faster, with a better control of transformation regularity including the ability to produce approximately symmetric transformations, and combining affine and non-parametric registration.

Abstract:Motion capture from a monocular video is fundamental and crucial for us humans to naturally experience and interact with each other in Virtual Reality (VR) and Augmented Reality (AR). However, existing methods still struggle with challenging cases involving self-occlusion and complex poses due to the lack of effective motion prior modeling. In this paper, we present a novel variational motion prior (VMP) learning approach for video-based motion capture to resolve the above issue. Instead of directly building the correspondence between the video and motion domain, We propose to learn a generic latent space for capturing the prior distribution of all natural motions, which serve as the basis for subsequent video-based motion capture tasks. To improve the generalization capacity of prior space, we propose a transformer-based variational autoencoder pretrained over marker-based 3D mocap data, with a novel style-mapping block to boost the generation quality. Afterward, a separate video encoder is attached to the pretrained motion generator for end-to-end fine-tuning over task-specific video datasets. Compared to existing motion prior models, our VMP model serves as a motion rectifier that can effectively reduce temporal jittering and failure modes in frame-wise pose estimation, leading to temporally stable and visually realistic motion capture results. Furthermore, our VMP-based framework models motion at sequence level and can directly generate motion clips in the forward pass, achieving real-time motion capture during inference. Extensive experiments over both public datasets and in-the-wild videos have demonstrated the efficacy and generalization capability of our framework.

A Bi-variant Variational Model for Diffeomorphic Image Registration with Relaxed Jacobian Determinant Constraints

Abstract:Diffeomorphic registration is a widely used technique for finding a smooth and invertible transformation between two coordinate systems, which are measured using template and reference images. The point-wise volume-preserving constraint $\det(\nabla\bm{\varphi}(\bm{x})) =1$ is effective in some cases, but may be too restrictive in others, especially when local deformations are relatively large. This can result in poor matching when enforcing large local deformations. In this paper, we propose a new bi-variant diffeomorphic image registration model that introduces a soft constraint on the Jacobian equation $\det(\nabla\bm{\varphi}(\bm{x})) = f(\bm{x}) > 0$. This allows local deformations to shrink and grow within a flexible range $0<\kappa_{m}<\det(\nabla\bm{\varphi}(\bm{x}))<\kappa_{M}$. The Jacobian determinant of transformation is explicitly controlled by optimizing the relaxation function $f(\bm{x})$. To prevent deformation folding and improve the smoothness of the transformation, a positive constraint is imposed on the optimization of the relaxation function $f(\bm{x})$, and a regularizer is used to ensure the smoothness of $f(\bm{x})$. Furthermore, the positivity constraint ensures that $f(\bm{x})$ is as close to one as possible, which helps to achieve a volume-preserving transformation on average. We also analyze the existence of the minimizer for the variational model and propose a penalty-splitting algorithm with a multilevel strategy to solve this model. Numerical experiments demonstrate the convergence of the proposed algorithm and show that the positivity constraint can effectively control the range of relative volume without compromising the accuracy of the registration. Moreover, the proposed model generates diffeomorphic maps for large local deformations and outperforms several existing registration models in terms of performance.

Improving Variational Autoencoders with Density Gap-based Regularization

Abstract:Variational autoencoders (VAEs) are one of the powerful unsupervised learning frameworks in NLP for latent representation learning and latent-directed generation. The classic optimization goal of VAEs is to maximize the Evidence Lower Bound (ELBo), which consists of a conditional likelihood for generation and a negative Kullback-Leibler (KL) divergence for regularization. In practice, optimizing ELBo often leads the posterior distribution of all samples converge to the same degenerated local optimum, namely posterior collapse or KL vanishing. There are effective ways proposed to prevent posterior collapse in VAEs, but we observe that they in essence make trade-offs between posterior collapse and hole problem, i.e., mismatch between the aggregated posterior distribution and the prior distribution. To this end, we introduce new training objectives to tackle both two problems through a novel regularization based on the probabilistic density gap between the aggregated posterior distribution and the prior distribution. Through experiments on language modeling, latent space visualization and interpolation, we show that our proposed method can solve both problems effectively and thus outperforms the existing methods in latent-directed generation. To the best of our knowledge, we are the first to jointly solve the hole problem and the posterior collapse.

Abstract:Many different methods to train deep generative models have been introduced in the past. In this paper, we propose to extend the variational auto-encoder (VAE) framework with a new type of prior which we call "Variational Mixture of Posteriors" prior, or VampPrior for short. The VampPrior consists of a mixture distribution (e.g., a mixture of Gaussians) with components given by variational posteriors conditioned on learnable pseudo-inputs. We further extend this prior to a two layer hierarchical model and show that this architecture with a coupled prior and posterior, learns significantly better models. The model also avoids the usual local optima issues related to useless latent dimensions that plague VAEs. We provide empirical studies on six datasets, namely, static and binary MNIST, OMNIGLOT, Caltech 101 Silhouettes, Frey Faces and Histopathology patches, and show that applying the hierarchical VampPrior delivers state-of-the-art results on all datasets in the unsupervised permutation invariant setting and the best results or comparable to SOTA methods for the approach with convolutional networks.
Quantifying Registration Uncertainty With Sparse Bayesian Modelling

Abstract:We investigate uncertainty quantification under a sparse Bayesian model of medical image registration. Bayesian modelling has proven powerful to automate the tuning of registration hyperparameters, such as the trade-off between the data and regularization functionals. Sparsity-inducing priors have recently been used to render the parametrization itself adaptive and data-driven. The sparse prior on transformation parameters effectively favors the use of coarse basis functions to capture the global trends in the visible motion while finer, highly localized bases are introduced only in the presence of coherent image information and motion. In earlier work, approximate inference under the sparse Bayesian model was tackled in an efficient Variational Bayes (VB) framework. In this paper we are interested in the theoretical and empirical quality of uncertainty estimates derived under this approximate scheme vs. under the exact model. We implement an (asymptotically) exact inference scheme based on reversible jump Markov Chain Monte Carlo (MCMC) sampling to characterize the posterior distribution of the transformation and compare the predictions of the VB and MCMC based methods. The true posterior distribution under the sparse Bayesian model is found to be meaningful: orders of magnitude for the estimated uncertainty are quantitatively reasonable, the uncertainty is higher in textureless regions and lower in the direction of strong intensity gradients.

Abstract:In this paper, a Variational Autoencoder (VAE) based framework is introduced to solve parameter estimation problems for non-linear forward models. In particular, we focus on applications in the field of medical imaging where many thousands of model-based inference analyses might be required to populate a single parametric map. We adopt the concept from Variational Bayes (VB) of using an approximate representation of the posterior, and the concept from the VAE of using the latent space representation to encode the parameters of a forward model. Our work develops the idea of mapping between time-series data and latent parameters using a neural network in variational way. A loss function that differs from the classic VAE formulation and a new sampling strategy are proposed to enable uncertainty estimation as part of the forward model inference. The VAE-based structure is evaluated using simulation experiments on a simple example and two perfusion MRI forward models. Compared with analytical VB (aVB) and Markov Chain Monte Carlo (MCMC), our VAE-based model achieves comparable accuracy, and hundredfold improvement in computational time (100ms/image). We believe this VAE-like framework can be generalized to imaging modularities with higher complexity and thus benefit clinical adoption where otherwise long processing time associated with conventional inference methods is prohibitive.

Abstract:Abstract In linear registration, a floating image is spatially aligned with a reference image after performing a series of linear metric transformations. Additionally, linear registration is mainly considered a preprocessing version of nonrigid registration. To better accomplish the task of finding the optimal transformation in pairwise intensity-based medical image registration, in this work, we present an optimization algorithm called the normal vibration distribution search-based differential evolution algorithm (NVSA), which is modified from the Bernstein search-based differential evolution (BSD) algorithm. We redesign the search pattern of the BSD algorithm and import several control parameters as part of the fine-tuning process to reduce the difficulty of the algorithm. In this study, 23 classic optimization functions and 16 real-world patients (resulting in 41 multimodal registration scenarios) are used in experiments performed to statistically investigate the problem solving ability of the NVSA. Nine metaheuristic algorithms are used in the conducted experiments. When compared to the commonly utilized registration methods, such as ANTS, Elastix, and FSL, our method achieves better registration performance on the RIRE dataset. Moreover, we prove that our method can perform well with or without its initial spatial transformation in terms of different evaluation indicators, demonstrating its versatility and robustness for various clinical needs and applications. This study establishes the idea that metaheuristic-based methods can better accomplish linear registration tasks than the frequently used approaches; the proposed method demonstrates promise that it can solve real-world clinical and service problems encountered during nonrigid registration as a preprocessing approach.The source code of the NVSA is publicly available at https://github.com/PengGui-N/NVSA .

Robust Outlier Rejection for 3D Registration with Variational Bayes

Abstract:Learning-based outlier (mismatched correspondence) rejection for robust 3D registration generally formulates the outlier removal as an inlier/outlier classification problem. The core for this to be successful is to learn the discriminative inlier/outlier feature representations. In this paper, we develop a novel variational non-local network-based outlier rejection framework for robust alignment. By reformulating the non-local feature learning with variational Bayesian inference, the Bayesian-driven long-range dependencies can be modeled to aggregate discriminative geometric context information for inlier/outlier distinction. Specifically, to achieve such Bayesian-driven contextual dependencies, each query/key/value component in our non-local network predicts a prior feature distribution and a posterior one. Embedded with the inlier/outlier label, the posterior feature distribution is label-dependent and discriminative. Thus, pushing the prior to be close to the discriminative posterior in the training step enables the features sampled from this prior at test time to model high-quality long-range dependencies. Notably, to achieve effective posterior feature guidance, a specific probabilistic graphical model is designed over our non-local model, which lets us derive a variational low bound as our optimization objective for model training. Finally, we propose a voting-based inlier searching strategy to cluster the high-quality hypothetical inliers for transformation estimation. Extensive experiments on 3DMatch, 3DLoMatch, and KITTI datasets verify the effectiveness of our method.

Abstract:erative adversarial networks have succeeded promising results in the medical imaging field. One of the most significant challenges in this regard is the lack of or limited data sharing. In our work, an approach for combining generative adversarial network (GAN) and variational autoencoder (VAE) models has been proposed to improve the accuracy and efficiency of medical image analysis tasks. Our approach leverages the capacity of VAEs to acquire condensed feature representations, and the ability of GANs to generate high-quality synthetic images to learn an embedding that keeps high-level abstract visual qualities. Inception score (IS) and Frechet inception distance (FID) score have been generated ́ in order to demonstrate the high quality of images. Based on the score results, our approach demonstrates the potential of VAE-GAN fusion models and clearly outperforms existing methods on a variety of medical image analysis tasks. The suggested algorithm is explained, as are the results and evaluations.
