Abstract:Purpose Nitrogen (N) fertilizer placement in bands is a widely accepted agricultural practice to increase N use efficiency. An excessive ammonium concentration in a fertilizer band can increase osmotic stress on ammonia oxidizers and potentially affect nitrification and resultant nitrous oxide (N 2 O) emissions, which is of great significance for soil function and climate change. The objectivity of this study was to identify the effects of excessive ammonium concentration on N 2 O emissions and ammonia oxidizers in two agricultural soils. Materials and methods In this study, we established a 56-day soil microcosm receiving a series of high concentrations of urea at 600, 900, and 1200 mg N kg −1 (termed as N600, N900, and N1200, respectively), which simulated high ammonium levels in the center or proximity of a fertilizer band in two types of agricultural soils (fluvo-aquic soil and anthrosol). The mineral N concentrations, net nitrification rate, and N 2 O emissions were measured during the incubation. In addition, the abundances of bacterial and archaeal amoA were determined by using real-time quantitative PCR. Results and discussion Urea fertilization simultaneously increased the net nitrification rate and N 2 O emission at the early stage of incubation in both soils, suggesting N 2 O production was mainly from ammonia oxidation. Ammonia oxidizing bacteria (AOB) but not archaea (AOA) abundance was stimulated following urea fertilization and was positively correlated with N 2 O emission, indicating the dominant role of AOB in ammonia oxidation and N 2 O production in fertilized soils. The cumulative N 2 O emission was significantly higher in N1200 and N900 than N600 in both soils, but no further increase was observed in N1200 in the anthrosol. This implies restricted N 2 O production of ammonia oxidizers at excessive ammonium concentrations in the anthrosol. In the two soils treated with no N addition, the abundances of AOA amoA increased along the incubation time. Conclusions The present study collectively suggested that excessive urea-N addition was more effective in inhibiting N 2 O emission in the anthrosol than in the fluvo-aquci soil. AOB rather than AOA dominated the soil nitrification and N 2 O emissions under high N addition in both soils. The band fertilization regime may reduce the loss of N fertilizer from nitrification without necessarily increasing N 2 O emissions.

Abstract:The use of organic fertilizers constitutes a sustainable strategy to recycle nutrients, increase soil carbon (C) stocks and mitigate climate change. Yet, this depends largely on balance between soil C sequestration and the emissions of the potent greenhouse gas nitrous oxide (N2O). Organic fertilizers strongly influence the microbial processes leading to the release of N2O. The magnitude and pattern of N2O emissions are different from the emissions observed from inorganic fertilizers and difficult to predict, which hinders developing best management practices specific to organic fertilizers. Currently, we lack a comprehensive evaluation of the effects of OFs on the function and structure of the N cycling microbial communities. Focusing on animal manures, here we provide an overview of the effects of these organic fertilizers on the community structure and function of nitrifying and denitrifying microorganisms in upland soils. Unprocessed manure with high moisture, high available nitrogen (N) and C content can shift the structure of the microbial community, increasing the abundance and activity of nitrifying and denitrifying microorganisms. Processed manure, such as digestate, compost, vermicompost and biochar, can also stimulate nitrifying and denitrifying microorganisms, although the effects on the soil microbial community structure are different, and N2O emissions are comparatively lower than raw manure. We propose a framework of best management practices to minimize the negative environmental impacts of organic fertilizers and maximize their benefits in improving soil health and sustaining food production systems. Long-term application of composted manure and the buildup of soil C stocks may contribute to N retention as microbial or stabilized organic N in the soil while increasing the abundance of denitrifying microorganisms and thus reduce the emissions of N2O by favoring the completion of denitrification to produce dinitrogen gas. Future research using multi-omics approaches can be used to establish key biochemical pathways and microbial taxa responsible for N2O production under organic fertilization.

Abstract:Emissions of the greenhouse gas nitrous oxide (N2O) from soil are sensitive to many factors including temperature, nutrient status, pH and bulk-density. Interactions among these are complex, particularly in agricultural systems where fertilizer-addition has interactive influences across many soil properties. Under laboratory conditions, the temperature sensitivity of N2O emissions, as measured by Q(10) values (fractional change in rate with a 10 degrees C increase in temperature), was higher in soils receiving long-term fertilizer addition compared with control. Different fertilization regimes significantly influenced the emission pathways. Application of manure increased the proportion of potential N2O derived from denitrification although the incubation condition used in the present study might not be favorable for anaerobic denitrification. The abundance of archaeal amoA gene copies increased under all fertilizer treatments, but that of bacterial amoA only increased under mineral (NPK) fertilization. Meanwhile, abundance of nirS, nirK and nosZ only increased under OM and MNPK fertilization. T-RFLP analyses showed that both ammonia oxidizing and denitrifier community structures were altered by fertilization, but only the nirS community structure was sensitive to temperature change. Furthermore, a strong correlation was observed between nirS gene abundance and potential N2O emissions. Relationships between AOA, nirK gene abundances and potential N2O emission were significant but relatively weak. PLS path model revealed that besides direct effect, potential N2O emission was also indirectly influenced by temperature through mediation of NH4+ concentration and nirS-type denitrifier. Our work suggests that warming-induced elevation of potential N2O emission could be strengthened by long-term application of fertilizers, especially organic manure, via shifting community abundance and structure of nirS-type denitrifier. Nitrous Oxide Emission and Denitrifier Communities in Drip-Irrigated Calcareous Soil As Affected by Chemical and Organic Fertilizers

Abstract:The effects of consecutive application of chemical fertilizer with or without organic fertilizer on soil N2O emissions and denitrifying community structure in a drip-irrigated field were determined. The four fertilizer treatments were (i) unfertilized, (ii) chemical fertilizer, (iii) 60% chemical fertilizer plus cattle manure, and (iv) 60% chemical fertilizer plus biofertilizer. The treatments with organic amendments (i.e. cattle manure and biofertilizer) reduced cumulative N2O emissions by 4.9–9.9%, reduced the N2O emission factor by 1.3–42%, and increased denitrifying enzyme activities by 14.3–56.2%. The nirK gene copy numbers were greatest in soil which received only chemical fertilizer. In contrast, nirS- and nosZ-copy numbers were greatest in soil amended with chemical fertilizer plus biofertilizer. Chemical fertilizer application with or without organic fertilizer significantly changed the community structure of nirK-type denitrifiers relative to the unfertilized soil. In comparison, the nirS- and nosZ-type denitrifier genotypes varied in treatments receiving organic fertilizer but not chemical fertilizer alone. The changes in the denitrifier communities were closely associated with soil organic carbon (SOC), NO3−, NH4+, water holding capacity, and soil pH. Modeling indicated that N2O emissions in this soil were primarily associated with the abundance of nirS type denitrifying bacteria, SOC, and NO3−. Overall, our findings indicate that (i) the organic fertilizers increased denitrifying enzyme activity, increased denitrifying-bacteria gene copy numbers, but reduced N2O emissions, and (ii) nirS- and nosZ-type denitrifiers were more sensitive than nirK-type denitrifiers to the organic fertilizers.

Abstract:Manure is a key source of N for crops, especially in organic farming systems, but also a driver of N 2 O emissions from soil. Treatment technologies removing manure organic matter affect soil N 2 O emissions, but the direction and magnitude of these effects remain uncertain. We explored the effects of four fertilizer materials derived from cattle manure on soil N 2 O emissions. Treatments included: untreated cattle manure (CA), cattle manure co-digested with grass-clover silage (DD); a liquid fraction (LF) produced by mechanical separation of digestate; and a concentrated fertilizer with NH 4 + -N and sulfate (NS) produced from stripped H 2 S and NH 3 . These fertilizers were surface-applied to a sandy loam (Foulum) and a clay loam soil (Askov) at 55% water-filled pore space (WFPS) in 28-day laboratory experiments with monitoring of CO 2 and N 2 O. Samples were sectioned during or after incubation to describe mineral N and microbial dynamics. Although the WFPS in both soils was 58–61%, N 2 O emissions varied greatly, and this was explained by differences in water potential, and in the relative gas diffusivity which was approx. 0.011 and 0.030 in Foulum and Askov soil, respectively. Unexpectedly, treatment LF with the lowest manure organic matter input had the highest N 2 O emissions. Denitrification was the main pathway producing N 2 O as determined by 15 N enrichment of soil NO 3 − . The vertical distribution of mineral N and microbial activities, and PLFA, indicated that N 2 O emissions from the organic fertilizers depended on their interaction with the soil, as modified by soil water potential and gas diffusivity at the time of application.

Abstract:The only known sink for nitrous oxide (N2O) is biochemical reduction to dinitrogen (N2) by N2O reductase (N2OR). We hypothesized that the application of N2O-reducing denitrifier-inoculated organic fertilizer could enhance soil N2O consumption while the disruption of nosZ genes could result in inactivation of N2O consumption. To test such hypotheses, a denitrifier-inoculated granular organic fertilizer was applied to both soil microcosms and fields. Of 41 denitrifier strains, 38 generated 30N2 in the end products of denitrification (30N2 and 46N2O) after the addition of Na15NO3 in culture condition, indicating their high N2O reductase activities. Of these 41 strains, 18 were screened in soil microcosms after their inoculation into the organic fertilizer, most of which were affiliated with Azospirillum and Herbaspirillum. These 18 strains were nutritionally starved to improve their survival in soil, and 14 starved and/or non-starved strains significantly decreased N2O emissions in soil microcosms. However, the N2O emission had not been decreased in soil microcosms after inoculating with a nosZ gene-disruptive strain, suggesting that N2O reductase activity might be essential for N2O consumption. Although the decrease of N2O was not significant at field scales, the application of organic fertilizer inoculated with Azospirillum sp. TSH100 and Herbaspirillum sp. UKPF54 had decreased the N2O emissions by 36.7% in Fluvisol and 23.4% in Andosol in 2014, but by 21.6% in Andosol in 2015 (H. sp. UKPF54 only). These results suggest that the application of N2O-reducing denitrifier-inoculated organic fertilizer may enhance N2O consumption or decrease N2O emissions in agricultural soils.

Abstract:Denitrifying bacteria produce and utilize nitrous oxide (N 2 O), a potent greenhouse gas. However, there is little information on how organic fertilization treatments affect the denitrifying communities and N 2 O emissions in the semi-arid Loess Plateau. Here, we evaluated how the denitrifying communities are responsible for potential denitrification activity (PDA) and N 2 O emissions. A field experiment was conducted with five fertilization treatments, including no fertilization (CK), mineral fertilizer (MF), mineral fertilizer plus commercial organic fertilizer (MOF), commercial organic fertilizer (OFP), and maize straw (MSP). Our result showed that soil pH, soil organic carbon (SOC), and dissolved organic nitrogen (DON) were significantly increased under MSP treatment compared to MF treatment, while nitrate nitrogen (NO 3 − −N) followed the opposite trend. Organic fertilization treatments (MOF, OFP, and MSP treatments) significantly increased the abundance and diversity of nirS - and nosZ -harboring denitrifiers, and modified the community structure compared to CK treatment. The identified potential keystone taxa within the denitrifying bacterial networks belonged to the distinct genera. Denitrification potentials were significantly positively correlated with the abundance of nirS -harboring denitrifiers, rather than that of nirK - and nosZ -harboring denitrifiers. Random forest modeling and structural equation modeling consistently determined that the abundance, community composition, and network module I of nirS -harboring denitrifiers may contribute significantly to PDA and N 2 O emissions. Collectively, our findings highlight the ecological importance of the denitrifying communities in mediating denitrification potentials and the stimulatory impact of organic fertilization treatments on nitrogen dynamics in the semi-arid Loess Plateau.

Abstract:Fertilized agricultural soils can be a major source of soil nitrous oxide (N2O) emissions to the atmosphere. Conservative soil management may have the ability to reduce N2O emissions through affecting a number of N-cycling-related soil biophysical properties. Using in situ N2O measurements combined with the techniques of quantitative polymerase chain reaction (qPCR), amplicon sequencing, and metagenomic sequencing, we aimed to understand the effects of long-term (>10 y) conservation tillage (i.e., zero- and chisel-till vs. conventional plow-till) on soil N2O production and associated microbial guilds following inorganic N fertilizer application in maize. Between 2017 and 2019, continuous in situ measurements of N2O fluxes indicated that both zero- and chisel-till significantly lowered cumulative emissions within the growing season, compared to plow-till, mainly through shortening the duration and reducing the magnitude of post-fertilization emission events. Conservative soil management, in particular zero-till, consistently increased the Shannon diversity index of bacterial community over the growing season, compared with plow-till. High-frequency qPCR analyses further revealed a clear tillage-induced niche differentiation between nosZI- and nosZII-N2O reducers, as evidenced by the dominant gene abundance of nosZII compared to nosZI in the conservation tillage soil, which eventually probably contributed to the transformation of N2O to N2. Moreover, compared to plow-till, zero-till significantly decreased gene abundances involved in N2O production including the nirS, nirK, and narG genes, but increased abundances of N2O reduction genes such as nosZ during peak N2O emissions. Critically, the abundances of detected species involved in denitrification, such as Deltaproteobacteria_bacterium spp and Alphaproteobacteria_bacterium spp were clearly inhibited by zero-till. Overall, the reduced soil N2O emissions under reduced tillage positively and strongly depended on the nosZI-to-nosZII ratio, while increased emissions due to conventional tillage were positively associated with intensified denitrification. Such improvements in understanding of the responses of N-cycling gene abundances to tillage intensity can certainly help in the development of updated soil management practices and adaptative N application strategies to reduce reactive N emissions in agricultural ecosystems.

Abstract:Nitrous oxide (N 2 O) emissions from different agricultural systems have been studied extensively to understand the mechanisms underlying their formation. While a number of long-term field experiments have focused on individual agricultural practices in relation to N 2 O emissions, studies on the combined effects of multiple practices are lacking. This study evaluated the effect of different tillage [no-till (NT) vs. conventional plough tillage (CT)] in combination with fertilisation [mineral (MIN), compost (ORG), and unfertilised control (CON)] on seasonal N 2 O emissions and the underlying N-cycling microbial community in one maize growing season. Rainfall events after fertilisation, which resulted in increased soil water content, were the main triggers of the observed N 2 O emission peaks. The highest cumulative emissions were measured in MIN fertilisation, followed by ORG and CON fertilisation. In the period after the first fertilisation CT resulted in higher cumulative emissions than NT, while no significant effect of tillage was observed cumulatively across the entire season. A higher genetic potential for N 2 O emissions was observed under NT than CT, as indicated by an increased ( nirK + nirS )/( nosZI + nosZII ) ratio. The mentioned ratio under NT decreased in the order CON > MIN > ORG, indicating a higher N 2 O consumption potential in the NT-ORG treatment, which was confirmed in terms of cumulative emissions. The AOB/16S ratio was strongly affected by fertilisation and was higher in the MIN than in the ORG and CON treatments, regardless of the tillage system. Multiple regression has revealed that this ratio is one of the most important variables explaining cumulative N 2 O emissions, possibly reflecting the role of bacterial ammonia oxidisers in minerally fertilised soil. Although the AOB/16S ratio aligned well with the measured N 2 O emissions in our experimental field, the higher genetic potential for denitrification expressed by the ( nirK + nirS )/( nosZI + nosZII ) ratio in NT than CT was not realized in the form of increased emissions. Our results suggest that organic fertilisation in combination with NT shows a promising combination for mitigating N 2 O emissions; however, addressing the yield gap is necessary before incorporating it in recommendations for farmers.

Distinct Denitrifying Phenotypes of Predominant Bacteria Modulate Nitrous Oxide Metabolism in Two Typical Cropland Soils

Abstract:Denitrifying nitrous oxide (N2O) emissions in agroecosystems result from variations in microbial composition and soil properties. However, the microbial mechanisms of differential N2O emissions in agricultural soils are less understood. In this study, microcosm experiments using two main types of Chinese cropland soil were conducted with different supplements of nitrate and glucose to simulate the varying nitrogen and carbon conditions. The results show that N2O accumulation in black soil (BF) was significantly higher than that in fluvo-aquic soil (FF) independent of nitrogen and carbon. The abundance of most denitrifying genes was significantly higher in FF, but the ratios of genes responsible for N2O production (nirS and nirK) to the gene responsible for N2O reduction (nosZ) did not significantly differ between the two soils. However, the soils showed obvious discrepancies in denitrifying bacterial communities, with a higher abundance of N2O-generating bacteria in BF and a higher abundance of N2O-reducing bacteria in FF. High accumulation of N2O was verified by the bacterial isolates of Rhodanobacter predominated in BF due to a lack of N2O reduction capacity. The dominance of Castellaniella and others in FF led to a rapid reduction in N2O and thus less N2O accumulation, as demonstrated when the corresponding isolate was inoculated into the studied soils. Therefore, the different phenotypes of N2O metabolism of the distinct denitrifiers predominantly colonized the two soils, causing differing N2O accumulation. This knowledge would help to develop a strategy for mitigating N2O emissions in agricultural soils by regulating the phenotypes of N2O metabolism.
Microbial process-oriented understanding of stimulation of soil N2O emission following the input of organic materials

Abstract:Although crop residue return increases upland soil emissions of nitrous oxide (N2O), a potent greenhouse gas, the mechanisms responsible for the increase remain unclear. Here, we investigate N2O emission pathways, gross nitrogen (N)-cycling rates, and associated N-cycling gene abundances in an upland soil following the addition of various organic material under aerobic incubation using a combination of 15N tracing technique, acetylene (C2H2) inhibition, and real-time PCR (qPCR) methods. Increased total N2O emissions following organic material amendment was attributed to both increased nitrification-derived N2O emissions, following increased ammonia-oxidizing bacteria (AOB)-amoA abundance, and denitrification-derived N2O emissions, following increased nirS and decreased nosZ abundance. Increasing plant residue carbon (C)/N ratio decreased total N2O emissions by decreasing the contribution of denitrification to N2O emissions, potentially due to higher proportions of denitrified N emitted as N2O than nitrified N emitted as N2O. We further propose a novel conceptual framework for organic material input effects on denitrification-derived N2O emissions based on the decomposable characteristics of the added organic material. For slowly decomposing organic materials (e.g., plant residue) with insufficient available C, NO3--N immobilization surpassed denitrification, resulting in gradual decrease in denitrification-derived N2O emissions with an increase in mineralization of plant residue C losses. In contrast, available C provided by readily available C sources (e.g., glucose) seemed sufficient to support the co-occurrence of NO3--N immobilization and denitrification. Overall, for the first time, we offer a microbial process perspective of N2O emissions following organic material input. The findings could facilitate the improvement of process-orientated models of N2O emissions and the formulation of appropriate N2O mitigation strategies for crop residue-amended soils.

Abstract:Nitrous oxide (N2O), a powerful greenhouse gas, is produced and consumed through denitrifying bacteria. However, the abundance, diversity and succession of denitrifying bacteria and their association with farming systems are largely unknown. Therefore, the objectives of the present study were: (1) to unravel the influence of long-term organic farming on diversity of nirK-, nirS- and nosZ-type denitrifying microorganisms; and (2) to analyze the association of diversity and abundance of these denitrifying microorganism with the emission of N2O from soil. The abundance and diversity of denitrifying bacteria with nirK, nirS and nosZ were compared among organic (ORG), integrated (INT), and conventional (CON) vegetable greenhouses located in northern China over four growing seasons using quantitative PCR and high-throughput DNA sequencing of PCR-amplified products. As compared to CON, the abundance of nosZ gene was significantly higher in the ORG, in which the N2O emission was 35% lower. In general, both abundance and diversity of nitrite reducing populations (nirK- and nirS-type) was influenced by growing seasons rather than farming systems. Additionally, dominant denitrifying populations displayed irregular, periodical, or persistent succession patterns. Co-occurrence network revealed that nirK-, nirS- and nosZ-type denitrifying bacteria formed microbial hubs associated with soil temperature, NO3−-N content, or pH. In summary, long-term organic farming enriched N2O reducing bacterial populations, while having little effect on nitrite reducing populations which mainly succeeded seasonally.

Lower soil nitrogen-oxide emissions associated with enhanced denitrification under replacing mineral fertilizer with manure in orchard soils

Abstract:Emerging evidence suggests that replacing mineral fertilizers with organic livestock manure can effectively suppress reactive gaseous nitrogen (N) emissions from soils. However, the extent of this mitigation potential and the underlying microbial mechanisms in orchards remain unclear. To address this knowledge gap, we measured nitrous and nitric oxide (N 2 O and NO) emissions, microbial N cycling gene abundance, and N 2 O isotopomer ratios in pear and citrus orchards under three different fertilization regimes: no fertilization, mineral fertilizer, and manure plus mineral fertilizer. The results showed that although manure application caused large transient peaks of N 2 O, it reduced cumulative emissions of N 2 O and NO by an average of 20 % and 17 %, respectively, compared to the mineral fertilizer treatment. Partial replacement of mineral fertilizers with manure enhanced the contribution of AOA to nitrification and reduced the contribution of AOB, thus reducing N 2 O emissions from nitrification. Isotope analysis suggested that the pathway for N 2 O production in the soils of both orchards was dominated by bacterial denitrification and nitrifier denitrification. The manure treatment reduced the ratio of denitrification products. Additionally, the dual isotope mixing model results indicated that partially replacing mineral fertilizers with manure could promote soil denitrification, resulting in more N 2 O being reduced. N-oxide emissions were on average 67 % higher in the pear orchard than in the citrus orchard, probably due to the differences in soil physicochemical properties and growth habits between the two orchards. These findings underscore the potential of partially replacing mineral fertilizers with organic manure in orchards to reduce gaseous N emissions, contributing to the transition towards environmentally sustainable and climate-smart agricultural practices.

Abstract:Since the development of effective N2O mitigation options is a key challenge for future agricultural practice, we studied the interactive effect of tillage systems on fertilizer-derived N2O emissions and the abundance of microbial communities involved in N2O production and reduction. Soil samples from 0–10 cm and 10–20 cm depth of reduced tillage and ploughed plots were incubated with dairy slurry (SL) and manure compost (MC) in comparison with calcium ammonium nitrate (CAN) and an unfertilized control (ZERO) for 42 days. N2O and CO2 fluxes, ammonium, nitrate, dissolved organic C, and functional gene abundances (16S rRNA gene, nirK, nirS, nosZ, bacterial and archaeal amoA) were regularly monitored. Averaged across all soil samples, N2O emissions decreased in the order CAN and SL (CAN = 748.8 ± 206.3, SL = 489.4 ± 107.2 μg kg−1) followed by MC (284.2 ± 67.3 μg kg−1) and ZERO (29.1 ± 5.9 μg kg−1). Highest cumulative N2O emissions were found in 10–20 cm of the reduced tilled soil in CAN and SL. N2O fluxes were assigned to ammonium as source in CAN and SL and correlated positively to bacterial amoA abundances. Additionally, nosZ abundances correlated negatively to N2O fluxes in the organic fertilizer treatments. Soils showed a gradient in soil organic C, 16S rRNA, nirK, and nosZ with greater amounts in the 0–10 than 10–20 cm layer. Abundances of bacterial and archaeal amoA were higher in reduced tilled soil compared to ploughed soils. The study highlights that tillage system induced biophysicochemical stratification impacts net N2O emissions within the soil profile according to N and C species added during fertilization.

Abstract:Abstract Denitrification is a key biochemical process in nitrogen cycling and nitrous oxide (N 2 O) production. In this study, the impacts of different inorganic and organic amendments (OAs) on the abundance of denitrifying genes ( nirS , nirK and nosZ ) and the level of N 2 O emission were examined with incubation experiments. Six treatments included the indicated applications: (i) no fertilization (CK); (ii) urea application alone (U); (iii) wheat straw plus urea (U + WS); (iv) pig manure plus urea (U + PM); (v) compost product plus urea (U + CP); and (vi) improved compost product plus urea (U + IC). The results indicated that all fertilization treatments increased accumulative N 2 O emissions compared with the CK treatment. The U + WS, U + PM and U + CP treatments increased N 2 O emissions by 2.12–141.3%, and the U + IC treatment decreased N 2 O emissions by 23.24% relative to the U treatment. nirK was the dominant denitrification gene rather than nirS and nosZ found in soil. Additionally, the highest abundance of nirK gene was that with the U + PM treatment, and the lowest was that with the U + IC treatment. Additionally, changes in the nirK gene were highly correlated with levels of dissolved organic carbon (DOC), dissolved organic nitrogen (DON) and nitrate nitrogen (NO 3 – N). Automatic linear modeling revealed that N 2 O emission was closely related to the nirK gene, DOC and NO 3 – N. Overall, the use of urea and improved compost as co-amendments retarded N 2 O emission to a considerable degree compared with other OA additions.

Abstract:Agricultural soils are a significant source of anthropogenic nitrous oxide (N2O) emissions, because of fertilizer application and decomposition of crop residues. We studied interactions between nitrogen (N) amendments and soil conditions in a 2-year field experiment with or without catch crop incorporation before seeding of spring barley, and with or without application of N in the form of digested liquid manure or mineral N fertilizer. Weather conditions, soil inorganic N dynamics, and N2O emissions were monitored during spring, and soil samples were analyzed for abundances of nitrite reduction (nirK and nirS) and N2O reduction genes (nosZ clade I and II), and structure of nitrite- and N2O-reducing communities. Fertilization significantly enhanced soil mineral N accumulation compared to treatments with catch crop residues as the only N source. Nitrous oxide emissions, in contrast, were stimulated in rotations with catch crop residue incorporation, probably as a result of concurrent net N mineralization, and O2 depletion associated with residue degradation in organic hotspots. Emissions of N2O from digested manure were low in both years, while emissions from mineral N fertilizer were nearly absent in the first year, but comparable to emissions from catch crop residues in the second year with higher precipitation and delayed plant N uptake. Higher gene abundances, as well as shifts in community structure, were also observed in the second year, which were significantly correlated to <mml:math xmlns:mml="http://www.w3.org/1998/Math/MathML"> <mml:msubsup> <mml:mrow> <mml:mtext>NO</mml:mtext> </mml:mrow> <mml:mrow> <mml:mn>3</mml:mn> </mml:mrow> <mml:mrow> <mml:mo>-</mml:mo> </mml:mrow> </mml:msubsup> </mml:math> availability. Both the size and structure of the nitrite- and N2O-reducing communities correlated to the difference in N2O emissions between years, while there were no consistent effects of management as represented by catch crops or fertilization. It is concluded that N2O emissions were constrained by environmental, rather than the genetic potential for nitrite and N2O reduction.

Abstract:Abstract Denitrifying nitrous oxide (N 2 O) emissions in agroecosystems result from variations in microbial composition and soil properties. However, the microbial mechanisms of differential N 2 O emissions in agricultural soils are less understood. Microcosm experiments of two types of Chinese farmland soil were conducted with nitrate (250 mg/kg) and a combination of glucose (1000 mg/kg) and nitrate, and a case with no addition was used as the control. The results show that N 2 O accumulation in black soil (BF) was significantly higher than that in fluvo-aquic soil (FF) independent of carbon and nitrogen supply. The abundance of denitrifying genes was significantly higher in FF, but the ratios of genes responsible for N 2 O production ( narG, nir S, and nirK ) to the gene for N 2 O reduction ( nosZ ) did not significantly differ between the two soils. However, the soils showed obvious discrepancies in denitrifying bacterial communities. High accumulation of N 2 O was verified by the isolates of Rhodanobacter , which is predominant in BF due to its truncated denitrifying genes and lack of N 2 O reduction capacity. The dominance of complete denitrifiers such as Castellaniella in FF led to a rapid reduction in N 2 O and reduced N 2 O accumulation, as demonstrated when its corresponding isolate was inoculated into both studied soils. Therefore, the different phenotypes of N 2 O metabolism of the distinct denitrifiers maintained in the two soils caused their differing N 2 O accumulation. This knowledge could guide the regulation of the denitrifying bacterial community and the phenotypes of N 2 O metabolism in agricultural soils to reduce N 2 O emissions.
Warmer and Drier Conditions Alter the Nitrifier and Denitrifier Communities and Reduce N2O Emissions in Fertilized Vegetable Soils

Abstract:Nitrous oxide (N2O) is a potent greenhouse gas and is mainly produced from agricultural soils especially vegetable soils with large N fertilizer input. How future projected climate change may impact on the N2O emissions and the related key (de)nitrifier communities in such ecosystem is poorly understood. The aim of this field study was to determine the interactive effects of a simulated warmer and drier climate on (de) nitrifier communities and N2O emissions in a vegetable soil. A warmer (+3.3 degrees C) and drier climate (-14.4% soil moisture content) was created with greenhouses with or without urea N fertilizer application. The variation of microbial population abundance and community structure of Ammonia-oxidizing archaea (AOA), bacteria (AOB) and denitrifiers (nirK/S, nosZ) were determined using Real time-PCR and sequencing. The results showed a strong interactive effect of simulated climate change with N fertilizer applications, whereby the impacts of warmer and drier conditions on the microbial communities and N2O emissions were more evident when N fertilizer was applied. The simulated warmer and drier conditions in the greenhouses significantly decreased N2O emissions largely due to the drier soil conditions. The abundance and community structure of AOB showed more rapid responses than AOA under the simulated climate conditions when N fertilizer was applied. Changes of AOB community structure were significantly correlated with soil moisture content and NH4+-N concentration. The simulated climate change did not affect the nirS gene abundance, but significantly increased nirK gene abundance, and significantly decreased nosZ gene abundance with urea application. N2O emissions were positively correlated with the bacterial amoA abundance and with the ratio of nirK/nosZ gene abundance. Therefore, bacterial amoA, nirK- and nosZ-type denitrifiers are the dominant microbial communities which were affected by the simulated climate conditions and are thus critically important for N cycling in vegetable soils under a changing climate.
