Abstract:The hydrodynamic radius(Rh)of bovine serum albumin(BSA)was measured with the Zetasizer Nano instrument.The influences of pH,ionic strength and surfactants were investigated,and the real-time measurement of BSA size was used to monitor the thermal denaturation and urea denaturation of BSA.The results indicated that Rh showed a typical U form with the increase of pH.In acid solution,with increasing ionic strength the Rh decreased a little first,and then increased remarkably.At neutral pH the influence of ionic strength could be neglected.The adsorption of ionic surfactants on BSA molecular surface resulted in the change of Rh.For the thermal denaturation of BSA,the rate of denaturation increased with the increase of ionic strength.When sodium dodecyl sulfate(SDS)was added,the melting point Tmof BSA could increase.For urea denaturation,urea could cause BSA molecule to expand but also restrain the extension of peptide chains.By adding dithiothreitol(DTT),the Rh of BSA increased gradually with denaturation time.The results indicated that this convenient measurement of Rh could be used for characterizing the molecular size of protein,and monitoring the change of protein molecule during the denaturation process.
Probing Orientation of Immobilized Humanized Anti-Lysozyme Variable Fragment by Time-of-flight Secondary-Ion Mass Spectrometry.

Abstract:As methods to orient proteins are conceived, techniques must also be developed that provide an accurate characterization of immobilized protein orientation. In this study, X-ray photoelectron spectroscopy (XPS), surface plasmon resonance (SPR), and time-of-flight secondary ion mass spectrometry (ToF-SIMS) were used to probe the orientation of a surface immobilized variant of the humanized anti-lysozyme variable fragment (HuLys Fv, 26 kDa). This protein contained both a hexahistidine tag and a cysteine residue, introduced at opposite ends of the HuLys Fv, for immobilization onto nitrilotriacetic acid (NTA) and maleimide oligo-(ethylene glycol) (MEG)-terminated substrates, respectively. The thiol group on the cysteine residue selectively binds to the MEG groups, while the his-tag selectively binds to the Ni-loaded NTA groups. XPS was used to monitor protein coverage on both surfaces by following the change in the nitrogen atomic %. SPR results showed a 10-fold difference in lysozyme binding between the two different HuLys Fv orientations. The ToF-SIMS data provided a clear differentiation between the two samples due to the intensity differences of secondary ions originating from asymmetrically located amino acids in HuLys Fv (histidine: 81, 82, and 110 m/z; phenylalanine: 120 and 131 m/z). An intensity ratio of the secondary ion peaks from the histidine and phenylalanine residues at either end of the protein was then calculated directly from the ToF-SIMS data. The 45% change in this ratio, observed between the NTA and MEG substrates with similar HuLys Fv surface coverages, indicates that the HuLys Fv fragment has opposite orientations on two different surfaces. Observation Of High-Temperature Dynamic Crossover In Protein Hydration Water And Its Relation To Reversible Denaturation Of Lysozyme

Abstract:The diffusive dynamics of hydration water in lysozyme is studied by high-resolution incoherent quasielastic neutron scattering spectroscopy and molecular dynamics (MD) simulations in a temperature range of 290 K < T < 380 K. The hydration level of the protein powder sample is kept at h=0.35 gram of water per gram of dry protein to provide monolayer of water coverage on the protein surfaces. Two lysozyme samples, the H2O hydrated and the D2O hydrated, are measured in the experiments. The difference spectra of the two are used to extract the diffusive dynamics of the hydration water. The self-diffusion constant D of the hydration water is obtained from the analyses of the low-Q spectra. The Arrhenius plot of the inverse diffusion constant [i.e., log(1/D) versus 1/T] shows a dynamic crossover from a super-Arrhenius behavior at low temperatures to an Arrhenius behavior at high temperatures bordered at T-D=345 +/- 5 K. We also observe a pronounced increase in the migration distance d of the hydration water molecules above T-D. We present evidence from the neutron scattering experiment that this dynamic crossover temperature in the hydration water coincides with that of the reversible denaturation of lysozyme determined by specific heat measurements. We further performed MD simulations of hydrated lysozyme powder to offer a plausible reason for this coincidence of the crossover phenomenon with the reversible denaturation of the protein.

Abstract:High-resolution inelastic X-ray scattering was used to investigate the collective vibrational excitations in hydrated lysozyme powders as a function of hydration level and temperature. It is found that the samples with strong enzymatic function are "soft", in the sense that they exhibit low frequency and large amplitude intraprotein collective vibrational motions on certain length scales. This is not the case for samples with weak or no enzymatic activity. Thus, we identify a possible correlation between the short-time intraprotein collective vibrational motions and the establishment of enzymatic function in hydrated lysozyme powders, and bring new insight to notions of protein "conformational flexibility" and "softness" in terms of these motions.

Abstract:We present the frequency- and temperature-dependent dielectric properties of lysozyme solutions in a broad concentration regime, measured at subzero temperatures and compare the results with measurements above the freezing point of water and on hydrated lysozyme powder. Our experiments allow examining the dynamics of unfreezable hydration water in a broad temperature range including the so-called No Man's Land (160 - 235 K). The obtained results prove the bimodality of the hydration shell dynamics and are discussed in the context of the highly-debated fragile-to-strong transition of water.

Abstract:The biological activity of proteins depends on their three-dimensional structure, known as the native state. The main force driving the correct folding mechanism is the hydrophobic effect and when this folding kinetics is altered, aggregation phenomena intervene causing the occurrence of illnesses such as Alzheimer and Parkinson’s diseases. The other important effect is performed by water molecules and by their ability to form a complex network of hydrogen bonds whose dynamics influence the mobility of protein amino acids. In this work, we review the recent results obtained by means of spectroscopic techniques, such as Fourier Transform Infrared (FTIR) and Nuclear Magnetic Resonance (NMR) spectroscopies, on hydrated lysozyme. In particular, we explore the Energy Landscape from the thermal region of configurational stability up to that of the irreversible denaturation. The importance of the coupling between the solute and the solvent will be highlighted as well as the different behaviors of hydrophilic and hydrophobic moieties of protein amino acid residues.

Multifrequency Electron Spin Resonance Study of the Dynamics of Spin Labeled T4 Lysozyme

Abstract:An extensive set of electron spin resonance spectra was obtained over a wide range of frequencies (9, 95, 170, and 240 GHz) and temperatures (2 to 32 degrees C) to explore the dynamic modes of nitroxide-labeled T4 lysozyme in solution. A commonly used nitroxide side chain (R1), or a methylated analogue with hindered internal motion (R2), was substituted for the native side chain at solvent-exposed helical sites, 72 or 131. The spectra at all four frequencies were simultaneously fit with the slowly relaxing local structure (SRLS) model. Good fits were achieved at all the temperatures. Two principle dynamic modes are included in the SRLS model, the global tumbling of the protein and the internal motion consisting of backbone fluctuations and side chain isomerizations. Three distinct spectral components were required for R1 and two for R2 to account for the spectra at all temperatures. One is a highly ordered and slow motional component, which is observed in the spectra of both R1 and R2; it may correspond to conformers stabilized by interaction with the protein surface. The fraction of this component decreases with increasing temperature and is more populated in the R2 spectra, possibly arising from stronger interaction of the nitroxide ring with the protein surface due to the additional methyl group. The other two components of R1 and the second component of R2 are characterized by fast anisotropic diffusion and relatively low ordering, most likely corresponding to conformers having little or no interactions with nearby residues. Ficoll of different concentrations was added to increase the solution viscosity, thereby slowing down the global tumbling of the protein. A significant effect of Ficoll on the internal motion of an immobilized component was apparent in R2 but not in R1. The ability of such multifrequency studies to separate the effects of faster internal modes of motion from slower overall motions is clearly demonstrated, and its utility in future studies is considered.

Abstract:Due to pH sensitivity, the interaction between lysozyme and cyanidin-3-O-glucoside was investigated at pH 3.0 and 7.4 via multi-spectroscopic approaches, with additional molecular docking and molecular dynamics simulation (MD). Binding with cyanidin-3-O-glucoside, the enhanced UV spectra and the reduced the α-helicity of lysozyme were both more significant at pH 7.4 than that at pH 3.0 (p < 0.05), corresponding to Fourier transform infrared spectroscopy (FTIR) study. Fluorescence quenching indicated the static mode was major at pH 3.0 with a part dynamic mode at pH 7.4 with a significantly high of Ks at 310 K (p < 0.05), corresponding to their MD. An instantaneous conformation of lysozyme was observed during C3G addition at pH 7.4 in fluorescence phase diagram. Cyanidin-3-O-glucoside derivatives bind with lysozyme at a common site via hydrogen-bond and π-π interactions in molecular docking and tryptophan played a potential role in the interaction based on the MD.

Abstract:The effects of static electric field on the dynamics of lysozyme and its hydration water have been investigated by means of incoherent quasi-elastic neutron scattering (QENS). Measurements were performed on lysozyme samples, hydrated respectively with heavy water (D2O) to capture the protein dynamics, and with light water (H2O), to probe the dynamics of the hydration shell, in the temperature range from 210 $<$ T $<$ 260 K. The hydration fraction in both cases was about $\sim$ 0.38 gram of water per gram of dry protein. The field strengths investigated were respectively 0 kV/mm and 2 kV/mm (2 10$^6$ V/m) for the protein hydrated with D2O and 0 kV and 1 kV/mm for the H2O hydrated counterpart. While the overall internal protons dynamics of the protein appears to be unaffected by the application of electric field up to 2 kV/mm, likely due to the stronger intra-molecular interactions, there is also no appreciable quantitative enhancement of the diffusive dynamics of the hydration water, as would be anticipated based on our recent observations in water confined in silica pores under field values of 2.5 kV/mm. This may be due to the difference in surface interactions between water and the two adsorption hosts (silica and protein), or to the existence of a critical threshold field value Ec $\sim$ 2-3 kV/mm for increased molecular diffusion, for which electrical breakdown is a limitation for our sample.

Abstract:This paper presents a diffusion experimental study for ternary lysozyme-Na$_2$SO$_4$-water system, from moderate precipitant concentrations into the supersaturated region and provides a complete set of four diffusion coefficients. These data are important in order to provide accurate models of protein diffusion with applications in growth of protein crystals for X-ray diffraction studies. All three-component mutual-diffusion experiments reported here were performed by Rayleigh interferometry at pH$=4.5$, T$=25^o$ C and at a mean lysozyme concentration (average of top and bottom solution concentrations) of 0.6 mM (8.6 mg/mL). Four experiments, with different combinations of protein and Na$_2$SO$_4$ concentration differences, were performed at each of five mean Na$_2$SO$_4$ concentrations (0.1, 0.25, 0.5, 0.65 and 0.8 M), for a total of 20 experiments. In addition, we have measured dynamic light-scattering diffusion coefficients of the ternary system lysozyme chloride-Na$_2$SO$_4$-water.

Abstract:In this paper the solution of the hyperbolic Klein-Gordon thermal equation are obtained and discussed. The analytical form of the solution - Green functions are calculated for one and three dimensional cases. It is shown that only in three dimensional case the undisturbed, with one value of the velocity, thermal wave can be generated by attosecond laser pulses. The conductivity for the space-time inside the atom is calculated and the value sigma_0=10^6 1/(Omega m) is obtained. Key words: Attosecond laser pulses; Klein-Gordon equation; Green functions.

Abstract:In this paper, effects of pectin varying in overall charge (OCH) and local charge density (LCD) on the structure and thermal stability of Lysozyme (lys) are studied. The secondary and local tertiary structures of lys undergo at pH 5.1 a two-step change upon binding with increasing amounts of pectin, in which the peak of fluorescence first increases and shows a blue shift and the amount of helix conformation drops at a pectin/lys mass ratio (q) below or equal to that corresponding to maximal complexation qmax. With increasing amount of pectin, the native like state is recovered at q > qmax. The decrease in helix content depends mainly on the OCH of pectin. Analysis of the thermodenaturation behavior of lys reveals that affinity of pectin with denatured lys is higher than for the native state of lys. At the same OCH of pectin, unfolding of lys is more significant in case of a high LCD (blockwise distribution of charges) of the former. At q = qmax (first stage of binding) the key factors stabilizing lys within its complexes with pectin against thermo-aggregation are a high LCH of pectin and, to a lesser degree, a low OCH. At q > > qmax (second stage of binding), a high LCH of pectin is a key factor inhibiting thermo-aggregation of lys.Graphic abstract

Abstract:Here we present an original study of the effect of hydration on Terahertz absorption signatures in biomolecular (lactose monohydrate and biotin) and bioparticles( Bacillus thuringiensis and Bacillus cereus spores). We observe "read-shift" in center frequency with increasing hydration in all samples, consistent with Lorentzian-oscillator behavior. But the effect of hydration on linewidth is ambiguous, sometimes increasing the linewdith (consistent with Lorentzian behaviour) and sometimes decreasing the linewidth.

Abstract:We have performed for the first time micro-Raman studies of lysozyme crystals for the temperatures lower than the room one (in the range 282-300K). Anomalous temperature dependence of the positions of Raman scattering bands has been detected and discussed, which corresponds to the crystalline lysozyme structure in the vicinity of T=285K.

Abstract:Determination of the protonation state of titratable protein residues is of critical importance for the interpretation of active site chemistry, as well as for understanding the role of electrostatic interactions in protein folding and stability. However, protein titration studies are limited by the fact that, at extreme pH values, increasing fractions of unfolded or partially unfolded structures may be present. This problem is particularly acute for lysine residues which have high pK values. In the present study, we point out that the use of the 13C resonance of lysine C-5 as a reporter for titration of the epsilon-amino group is preferable to the use of C-6 due to the 5-fold greater titration shift, so that reasonable results can be obtained using a two parameter fit of data obtained over a more limited pH range. A new synthetic procedure for [5-13C]lysine is described, and the pK value for Lys72 in the lyase domain of DNA polymerase beta has been determined using the [5-13C]lysine-labeled enzyme. The results agree well with recent studies of the Pol lambda lyase domain, demonstrating that the pK value for this residue is not optimized for Schiff base chemistry (Gao et al., Biochemistry 2006, 45, 1785-1794). We also have re-evaluated data for the pK of Lys73 in the TEM-1 beta-lactamase.

Abstract:The mobility and conformation of amylose in a gel form and its α-amylase resistant residue were probed through NMR relaxation experiments and high resolution 13C-CP/MAS NMR. The gel contained a double helical, rigid fraction and a more mobile amorphous fraction. Treatment of the gel with α-amylase resulted in the hydrolysis of part of the amorphous fraction, with further ordering of the remainder, to form a product, the amylose chains of which were essentially fully ordered and rigid as assessed by NMR.

Abstract:Mean spherical approximation (MSA), second-order Barker-Henderson (BH) perturbation theory and thermodynamic perturbation theory (TPT) for associating fluids in combination with BH perturbation theory are applied to the study of the structural properties and phase behaviour of the Derjaguin-Landau-Verwey-Overbeek (DLVO) model of lysozyme and $\gamma$-cristalline aqueous electrolyte solutions. Predictions of the MSA for the structure factors are in good agreement with the corresponding computer simulation predictions. The agreement between theoretical results for the liquid-gas phase diagram and the corresponding results of the experiment and computer simulation is less satisfactory, with predictions of the combined BH-TPT approach being the most accurate.

Terahertz absorption of lysozyme in solution

Abstract:Absorption of radiation by solution is described by the solution dielectric constant and can be viewed as a specific application of the dielectric theory of solutions. For ideal solutions, the dielectric boundary value problem separates the polar response into the polarization of the void in the liquid created by the solute and the response of the solute dipole. In the case of a protein as a solute, its nuclear dynamics do not project on significant fluctuations of the dipole moment in the terahertz domain of frequencies and the protein dipole can be viewed as dynamically frozen. Absorption of radiation then reflects the interfacial polarization. Here we apply an analytical theory and computer simulation to absorption of radiation by ideal solutions of lysozyme. Comparison with experiment shows that Maxwell electrostatics fails to describe the polarization of the protein-water interface and the "Lorentz void", which does not anticipate polarization of the solute void by the external field (no surface charges), better represents the data. An analytical theory for the slope of the solution absorption against the volume fraction of the solute is formulated in terms of the cavity field response function. It is calculated from molecular dynamics simulations in good agreement with experiment. The protein hydration shell emerges as a separate sub-ensemble, which collectively is not described by the standard electrostatics of dielectrics.

Abstract:ABSTRACTPurposeReports of the anomeric composition of amorphous lactose are rare and state a highly variable range of composition (between 0% and 60% w/w β content). We aimed to develop a quantitative measurement by 1H-NMR of α and β anomer content in amorphous lactose produced by different production methods.MethodsAmorphous lactose was prepared by spray and freeze drying 10% w/v aqueous solutions of lactose. NMR analysis was performed in DMSO; peak areas of partially resolved doublets at 6.3 and 6.6 ppm were used to calculate % of α and β lactose present. Polarimetery was used to determine optical rotation of lactose solutions.ResultsObserved specific rotation for supplied crystalline alpha lactose monohydrate of 88° recorded in DMSO was constant for the length of a typical NMR experiment (max. 10 min). β/α anomer contents of amorphous lactose measured by 1H-NMR had standard deviations as low as 0.1% w/w (n = 6). Drying a lactose solution 4 h after its preparation led to almost 35% w/w difference in anomer composition within solid amorphous material compared to samples dried after only 30 min, e.g. for freeze dried samples, β content was 60 ± 0.1% w/w (4 h) and 25 ± 1.0% w/w (30 min). Mutarotation leads to this increase in β anomer concentration in aqueous solution and within the solid amorphous lactose stored at 25°C. e.g. after 56 d storage the β content of freeze dried lactose (30 min solution) increased from 25±1.0% to 50±0.5% w/w.ConclusionA simple solution-based 1H-NMR method for measurement of anomeric composition of lactose has been established. The solution β/α ratio at the time of drying is mirrored in the composition of the resulting solid amorphous material. In order to produce a consistent anomer composition within spray and freeze dried amorphous lactose, the standing time for the feed solution should be greater than 4 h, such that the most dynamic region of the mutarotation profile has been exceeded. If the amorphous material has been formed from a solution that has not been allowed to equilibrate for 4 h, the resulting solid will continue to undergo mutarotation if trace amounts of moisture are present, until the anomeric β/α ratio slowly approaches 1.7.
