Abstract:Atlantic surfclams and ocean quahogs are large-bodied clams that inhabit the continental shelf of the MidAtlantic. Ecologically, they are the prevailing biomass on the shelf, yet in terms of numerical abundance they are not dominant in the benthic community and clams tend to be patchily distributed. The unusual characteristics of individual clams and their population distribution habits create difficult conditions for estimating overall abundance and biomass. Sampling and survey strategies need to be carefully tailored to these large-bodied, patchily distributed, infaunal animals to prevent undersampling or introduction of bias in surveys. Additionally, to compare data collected across multiple survey projects, consistent and comparable sample collection methods must be used. The ability to compare data across multiple surveys improves regional assessments of status and changes in populations. This paper provides recommendations, based on established best practices, for performing surveys of commercial clam stocks that should improve the quality of the data generated by those surveys and allow for data collected among various surveys and teams to be directly compared.

Abstract:Abstract Intensive temporal and spatial sampling of benthic infauna have rarely been analysed to improve impact assessment or conservation planning. An impact assessment started in the late 1980s in Jervis Bay (Australia) provided a spatially, temporally and taxonomically comprehensive benthic invertebrate dataset. While the proposed development did not eventuate, the area was later declared a multi‐zone marine park. We specifically used the polychaete data which included nine sampling times (February 1989 to June 1991) in seagrass and unvegetated sediments across multiple sites to identify ecological patterns that could inform current and future conservation management and impact assessment. The polychaete assemblage was diverse with 171 species, many of them rare (40% < 10 individuals). Variation was greatest at small spatial scales (metres) for abundances and diversity, and there was substantial spatio‐temporal variation due to inconsistent site differences. Most species occurred in both unvegetated and seagrass sediments, though several were more abundant or restricted to one habitat (39% and 3% only found in unvegetated or seagrass, respectively), or showed bathymetric differences in abundances (e.g., Eunice cultrifera and Lumbrineris cf. latrelli ). The current marine park zoning representatively covered polychaete biodiversity, as all sites were generally similar in terms of abundances and species richness. It also representatively covered seagrass and unvegetated sediments and the bathymetric range of the embayment. These findings reinforce the utility of using habitats as surrogates to representatively zone for biological diversity. The high levels of spatial and spatio‐temporal variation in abundances and diversity only allowed detection of environmental impacts with >70% effect sizes even if numerous sites and times were sampled (i.e., > seven sites and > eight times). This suggests that most univariate measures for polychaetes would only be useful to detect enormous effects, and effective impact assessment might require more sophisticated multivariate approaches.

Shellogy: reading abalone shells to empower reef-scale management

Abstract:Developing spatially explicit assessment and management techniques that engage stakeholder behaviour has been an enduring priority for fisheries targeting benthic marine invertebrates like abalone. This study describes the basis of 'Shellogy'; a concept with the potential to empower reef-scaled management by using shell morphology to qualitatively evaluate abalone populations and their variability. The premise of shellogy is that a range of shell characteristics, previously established as distinguishing between populations with differing life history parameters, are also indicative of relative age and stage of maturation. Using the analysis of existing data, literature synthesis and illustrations, together with simulation of length frequency histograms, this study establishes from first principles that the morphometric ratios of abalone shells, along with superficial internal and external shell characteristics, change predictably with age and maturation. This study explains how recognising the connection between shell shape, and relative age and maturity, enables the appearance of shells in populations and catches, to be used to inform qualitative reef-scale assessment and facilitate stakeholder engagement with reef-scale management initiatives.

Abstract:This study presents the first comprehensive annotated checklist of polychaetes collected from floating dock communities across New England and adjacent New York areas, emphasizing the significance of rapid biodiversity assessment surveys in understanding marine biodiversity. With 61% of the identified species classified as cryptogenic, the research highlights the complexity of marine biogeography and the challenges of distinguishing between native and non-native species. The incorporation of DNA barcoding has significantly improved species identification and revealed the presence of cryptic species complexes. The study's findings illustrate the prevalence of tubicolous families (Spionidae, Serpulidae, Sabellidae, and Terebelllidae) that are susceptible to anthropogenic dispersal mechanisms. It also addresses the challenge posed by the high proportion of cryptogenic species, calling for enhanced taxonomic and genetic analyses to resolve their origins and ecological roles. Despite the temporal variation in polychaete composition across years, the absence of distinct community assemblages suggests a level of resilience within floating dock communities. Our study advocates for the continuation and expansion of rapid assessment surveys, coupled with the integration of genetic methodologies, to provide a clearer picture of marine biodiversity.

Abstract:Increasing documentation of coral-competing sponges have been made across the Indo-Pacific in recent years, utilising a variety of in-situ survey methods to quantify and classify the competitive capacity of these sponges. Estimating the abundance and comparative abundances of sponges in marine environments is made challenging due to the number of variables that can be assessed and the cost/benefit analysis of differing survey methods that may be used. Regular monitoring surveys at two adjacent submerged pinnacle sites in the Gulf of Thailand revealed colonisation and rapid proliferation of a previously undocumented coral-competing sponge at one pinnacle but not the other. To investigate the influence of survey methodology on the abundance and substrate specificity of the sponge, tentatively identified as Haliclona sp., we conducted point-intercept (PIT) and quadrat surveys along transect lines, alongside roving diver assessments. Qualitative assessments unsurprisingly found roving-diver surveys as documenting the greatest diversity of Anthozoa colonised by the sponge, with quadrat surveys generally classifying a similar or greater diversity colonised than PIT surveys. Quantitative analyses however revealed that, despite broadly similar substrate compositions, PIT surveys tended to find higher substrate coverage of certain biotic substrates than quadrat surveys. We discuss the merits and flaws of different survey methodologies, and possible applications of each, in the context of our findings.

Abstract:There is a paucity of data on long-term, spatially resolved changes in microbial diversity and biogeography in marine systems, and yet these organisms underpin fundamental ecological processes in the oceans affecting socio-economic values of the marine environment. We report results from a new autonomous Water and Microplankton Sampler (WaMS) that is carried within the Continuous Plankton Recorder (CPR). Whilst the CPR with its larger mesh size (270μm), is designed to capture larger plankton, the WaMS was designed as an additional device to capture plankton below 50μm and delicate larger species, often destroyed by net sampling methods. A 454 pyrosequencing and flow cytometric investigation of eukaryotic microbes using the partial 18S rDNA from thirteen WaMS samples collected over three months in the English Channel revealed a wide diversity of organisms. Alveolates, Fungi, and picoplanktonic Chlorophytes were the most common lineages captured despite the small sample volumes (200–250ml). The survey also identified Cercozoa and MAST heterotrophic Stramenopiles, normally missed in microscopic-based plankton surveys. The most common was the likely parasitic LKM11 Rozellomycota lineage which comprised 43.2% of all reads and are rarely observed in marine pelagic surveys. An additional 9.5% of reads belonged to other parasitic lineages including marine Syndiniales and Ichthyosporea. Sample variation was considerable, indicating that microbial diversity is spatially or temporally patchy. Our study has shown that the WaMS sampling system is autonomous, versatile and robust, and due to its deployment on the established CPR network, is a cost-effective monitoring tool for microbial diversity for the detection of smaller and delicate taxa.

Abstract:Environmental diversity surveys are crucial for the bioassessment of anthropogenic impacts on marine ecosystems. Traditional benthic monitoring relying on morphotaxonomic inventories of macrofaunal communities is expensive, time-consuming and expertise-demanding. High-throughput sequencing of environmental DNA barcodes (metabarcoding) offers an alternative to describe biological communities. However, whether the metabarcoding approach meets the quality standards of benthic monitoring remains to be tested. Here, we compared morphological and eDNA/RNA-based inventories of metazoans from samples collected at 10 stations around a fish farm in Scotland, including near-cage and distant zones. For each of 5 replicate samples per station, we sequenced the V4 region of the 18S rRNA gene using the Illumina technology. After filtering, we obtained 841,766 metazoan sequences clustered in 163 Operational Taxonomic Units (OTUs). We assigned the OTUs by combining local BLAST searches with phylogenetic analyses. We calculated two commonly used indices: the Infaunal Trophic Index and the AZTI Marine Biotic Index. We found that the molecular data faithfully reflect the morphology-based indices and provides an equivalent assessment of the impact associated with fish farms activities. We advocate that future benthic monitoring should integrate metabarcoding as a rapid and accurate tool for the evaluation of the quality of marine benthic ecosystems.

Abstract:Reporting progress against targets for international biodiversity agreements is hindered by a shortage of suitable biodiversity data. We describe a cost-effective system involving Reef Life Survey citizen scientists in the systematic collection of quantitative data covering multiple phyla that can underpin numerous marine biodiversity indicators at high spatial and temporal resolution. We then summarize the findings of a continental- and decadal-scale State of the Environment assessment for rocky and coral reefs based on indicators of ecosystem state relating to fishing, ocean warming, and invasive species and describing the distribution of threatened species. Fishing impacts are widespread, whereas substantial warming-related change affected some regions between 2005 and 2015. Invasive species are concentrated near harbors in southeastern Australia, and the threatened-species index is highest for the Great Australian Bight and Tasman Sea. Our approach can be applied globally to improve reporting against biodiversity targets and enhance public and policymakers' understanding of marine biodiversity trends.

Utility of a modified lightweight recreational scallop dredge for surveys of estuarine ark clams (cockles)

Abstract:Arcid cockles support extensive subsistence, recreational and commercial fisheries across the world. In south-eastern Australia, there is minimal published research and a lack of quantitative surveys for the primary harvested species, Sydney Cockle Anadara trapezia , with which to inform management of the resource. Here, we describe the modification and application of an off-the-shelf lightweight recreational scallop dredge for conducting scientific surveys of arcid clams in estuarine soft sediment habitats. Specifically, we look at performance of the gear for sampling medium-large (>45 mm shell length) cockles, and report on the outcomes of preliminary trials of the gear for surveying Sydney Cockle. Efficiency trials showed that the gear captured and retained ∼95% of the cockles in the tow path, however efficiency decreased in compacted sediments (∼66%). Trial surveys captured cockles between 33 and 78 mm shell length, at densities as high as 186 individuals 100 m −2 . The modified scallop dredge provides a robust and portable (∼10 kg weight) fishing gear for sampling estuarine soft sediment habitats from small vessels. Both the sampling gear, and the methodology presented here, are broadly applicable for surveying arcid cockles and other bivalve species from similar soft sediment habitats elsewhere.

Abstract:Marine monitoring efforts are increasingly supported by opportunistic shipboard surveys. However, opportunistic survey methods often require adaptation to suit the vessel and the operations being conducted onboard. Whilst best-practice techniques for surveying marine wildlife on vessels of opportunity are yet to be established, testing and development of alternative methods can provide means for capturing ecological information in otherwise under-surveyed areas. Explicitly, survey methods can be improved while baseline ecological data for new regions are gathered simultaneously. Herein, we tested different survey approaches on a vessel of opportunity in a remote offshore area where little is known about the community composition of top-order marine vertebrate predators: western and south-western Tasmania, Australia. We found that continuous surveys provide greater species counts than structured "snapshot" surveys over the course of a voyage, but that structured surveys can be more practical when managing factors such as observer fatigue. Moreover, we provide a baseline dataset on the marine vertebrate community encountered in western and south-western Tasmania. This information will be critically important for industry and conservation management objectives, and is key to our understanding of the offshore ecosystem around Tasmania.

Abstract:Mesophotic reef assemblages in south-eastern Australia remain poorly described despite their growing vulnerability due to new pressures from expanding offshore industries such as aquaculture and renewable energy. To address this knowledge gap, imagery from Automated Underwater Vehicles offers an efficient method of obtaining initial baseline inventories and tracking changes in these under-studied mesophotic benthic ecosystems. Here, we characterise the composition of sessile epibenthic communities across a depth gradient (24 – 55 m) on three distinct offshore reef systems in western Storm Bay, Tasmania, a large embayment subject to increasing anthropogenic pressures. We sampled at two time points (2015 and 2020) and quantify components of variance to help select candidate indicator morphospecies. The shallower communities (<30 m) were dominated by macroalgae, mostly Caulerpa spp., while deeper communities (>30 m) were dominated by encrusting sponges and fine turfing biological matrices. From 2015 to 2020, there was a reduction in overall morphospecies diversity between depth zones across all three reefs, except in the shallowest zone. This was matched by declining Caulerpa depth range and cover. Further, there was a general decline in the cover of morphospecies groups with depth, as abundance became more concentrated on a few morphospecies, primarily matrix groups. Simulation-based power analysis showed that for most individual morphospecies, change in cover of +/- 50 % or less was not detectable with sufficient power, unless the survey design incorporated sampling across all three reefs. This was primarily because in our study system few individual morphospecies reached > 2 % cover, and hence greater sampling effort was required for adequate description. The prevalence of sparse morphospecies and generally low cover underscores the necessity for pilot studies to ascertain the required sampling effort for accurate quantification of biodiversity changes on mesophotic reefs.

Abstract:Freshwater gastropods are among the most imperiled organisms on Earth. Yet, they are among the most understudied freshwater taxa. Numerous freshwater gastropod species have gone extinct in the last 100 years, but recent rediscoveries indicate that some species were prematurely declared extinct. Such premature extinction declarations remove legal protections, which could facilitate actual extinction. Thus, research and policy recommendations are needed so surveys provide the best information possible for conservation. Here, we examined the case of Lithasia hubrichti , a freshwater gastropod endemic to the Big Black River in Mississippi that was last seen in 1965. In 2022, a freshwater mollusk survey resulted in finding L. hubrichti alive. An additional survey effort in 2023 that prioritized sampling as many sites as possible in a single day clarified the current range of L. hubrichti . Genomic analyses indicated that the species has persisted with a large population size for thousands of years, rather than ever falling below a survey detection limit. When considering the case of L. hubrichti and other recent freshwater gastropod rediscoveries, we conclude that freshwater gastropod surveys should emphasize sampling as many sites as possible under favorable sampling conditions when targeting rare species, rather than expending high sampling effort at a small number of sites or when stream conditions may impact ability to detect target species. We also advocate for policies that encourage partnerships with landowners, which was required to rediscover L. hubrichti .

Seabed habitat on the south-eastern Australian continental shelf: context, vulnerability and monitoring

Abstract:A hierarchical approach to mapping seabed habitat is presented. A provincial scale survey that included hydrography and geology provided the context for interpreting habitat use and vulnerability. A megascale map, developed in cooperation with local fishers, identified major seabed features (kilometres to 10s of kilometres). Vulnerability of a feature was defined as its resistance to physical modification and its resilience, or capacity to recover, on removal of the modifier. Vulnerability was assessed from geological, biological and oceanological properties. Inner-shelf sandstone and limestone reefs that were exposed and weathered during the last ice age, and shelf-break bryozoan patch reefs, appear to be the most vulnerable of the hard-grounds to physical disturbance. In contrast, larger, high-relief, outer-shelf fossiliferous limestone reefs appear relatively invulnerable to physical disturbance from fishing. Megascale features were the focus of detailed physical and biological sampling at the mesoscale level (10 m to km), the level of resolution necessary for establishing baseline conditions and monitoring change. The hierarchical approach used here to map seabed habitat amalgamates scientific and fishers’ information. Approached in this way, habitat mapping has the potential to build a common framework of knowledge on which effective spatial management can be based.

Extremely Rare Finding of a Chiton (Mollusca, Polyplacophora) in a Rocky Intertidal Habitat in Nova Scotia (Canada)

Abstract:Chitons are a group of mollusks (polyplacophores) that differ from the mollusks that are most often found on marine rocky shores (bivalves and gastropods). On the Atlantic coast of North America, chitons have been reported in subtidal habitats from Newfoundland (Canada) to New England (USA). Here, we report the finding of Boreochiton ruber in an intertidal habitat in Nova Scotia (Canada). After surveying various coastal locations across Nova Scotia for 20 years (2004 to 2024), this was the only intertidal chiton we ever found, making this an extremely rare occurrence. Rare species may contribute in unique ways to community functioning, making their reports valuable for biodiversity and ecosystem research.

The influence of small seaweed-mussel associations upon local-scale biodiversity at a Marine Protected Area in Atlantic Canada

Abstract:In a time of accelerated species and habitat loss, understanding and protecting species and habitats that contribute to biodiversity is critical. A unique strain of the widespread Irish moss ( Chondrus crispus ), the giant Irish moss, is found exclusively in an Atlantic Canada Marine Protected Area. This strain lacks a holdfast, but its strands entangle with blue mussels ( Mytilus edulis ) to create small complex habitats (clumps) surrounded by extensive bare sediments, which may contribute to local invertebrate biodiversity. This study used a field survey to examine the community of macroinvertebrates that colonize giant Irish moss-mussel clumps (IMBM) and blue mussel clumps (BM) in comparison to those colonizing bare sediments. In addition, a field experiment quantified colonization rates on clumps prepared with live mussels and giant Irish moss and on artificial mimics of both types of clumps. Two hypotheses were tested: that more complex habitats support higher levels of invertebrate diversity, and that living clumps support higher diversity levels than mimics. The results supported both hypotheses. The survey showed that the most complex habitats (IMBM) are colonized by more diverse and abundant assemblages than BM clumps and bare sediments, and that the three of them differed in species composition and abundance. The results of the field experiment showed that living clumps supported greater diversity and abundance than mimics for both IMBM and BM habitats. Overall, giant Irish moss-blue mussel associations provided the best habitat for diverse and abundant local communities, so efforts to restore these near extinct patchy habitats should be further supported.

Abstract:Marine ecosystems are facing unprecedented threats. Baseline information about the state of ecosystems is needed to address these threats. Ecosystem assessments can be completed over varying scales through different methodologies or a combination of them. Despite these many technologies, most marine environments lack comprehensive habitat assessments. Remotely operated vehicles (ROVs) provide an opportunity to conduct small- to meso scale ecological surveying without some of the constraints of commonly used methodologies such as scuba. The development of cost-effective models of ROVs broadens the accessibility of this technology to many different user groups. We applied the Trident ROV as part of a community-based research project to conduct marine conservation planning around the Tl'ches archipelago with the Songhees Nation in Victoria, British Columbia. We had two main objectives: (1) We evaluated the marine ecological data collection capabilities for the Trident OpenROV and (2) our surveys aimed to complete a systematic benthos classification and document the algal community as well as document a baseline of Songhees culturally important species. We also discuss evaluated the ability of the Trident to provide high resolution ecological data to inform a marine use planning process. We found the Trident to be a capable tool to conduct systematic marine surveying despite some limitations such as low maneuverability in moderate to high current environments and dense kelp areas. We were able to document 14 of 25 culturally important species and 28 species of algae and seaweeds. We were also able to identify highly stressed environments suited for future restoration efforts. The application of a mini low cost ROV to inform marine use planning generated high-resolution data that enabled the Songhees Nation to confirm the whole archipelago warrants protection and necessitates the exclusion of non-Indigenous user groups. Documenting and having a permanent record of the substrate, algal cover, and culturally important species composition around the seascape Tl'ches could serve as one reference point for the Songhees Nation to establish a monitoring system.

Abstract:International efforts are currently being made to establish networks of marine protected areas (MPAs) for the purposes of conservation of marine biodiversity. One of the primary objectives of MPA networks is to achieve representation of all marine biological diversity. Since we do not know the extent of biological diversity nor its distribution and function, we use surrogates to represent biological diversity. At a broad scale, measures of the physical environment are used, however at a fine scale biological assemblages have been shown to provide better representation of known biological diversity. While there are well known descriptions of assemblages for shallow water environments, few such descriptions of deep-sea benthic assemblages have been attempted. This paper provides descriptions of deep-sea epibenthic megafaunal assemblages based on a broad-scale video and stills image survey of the upper bathyal (200–1000 m) regions of the Rockall Trough and eastern Faroe–Shetland Channel. One thousand nine hundred and eighty-seven images were analysed from 139 video transects sampled from Dangaard and Explorer Canyons, Rosemary Bank Seamount, Hatton Bank, Wyville-Thomson Ridge, and the continental slope west and north-west of Shetland. Quantitative data obtained were analysed using cluster analysis and SIMPER analysis in Primer V.6 to identify benthic assemblages and their characterizing species. Thirty-one epibenthic megafaunal assemblages are defined by their characterizing species, and their distribution in terms of site, depth, temperature and substratum type. These 31 ‘biotopes’ provide consistent units for use in biological mapping efforts and assessments of representativeness in MPA network design. To facilitate the incorporation of these biotopes into existing deep-sea classification systems the biotopes have been assigned to broad substratum types. This is consistent with the use of substratum as a surrogate in many existing systems.

Abstract:The rocky reefs of British Columbia's (BC) coast are a productive ecosystem, home to 38 rockfish species (Genus: Sebastes ) that are culturally and economically important. Quantitatively assessing rockfish populations is vital to support conservation and stock assessment needs. Self-contained underwater breathing apparatus (SCUBA) diving surveys are a commonly used monitoring method in BC. However, this resource-intensive approach is challenging, particularly for cryptic or deeper species. Herein, we compared environmental DNA (eDNA) detection methods with SCUBA diving surveys to capture overall rockfish biodiversity. We employed two eDNA methods: 1) a targeted quantitative real-time polymerase chain reaction (qPCR) approach to monitor species of particular importance to First Nations collaborators and decision makers, and 2) a metabarcoding approach for assessing community composition using the previously published MiSebastes assay. Both approaches are confounded by the little DNA sequence divergence among species and high sequence variation within species. Overcoming these challenges using a whole mitochondrial approach with the mtGrasp and unikseq pipelines, we generated highly useful eDNA tools. We found that eDNA methods were highly comparable to dive surveys, as both methods indicated a similar ecological reality, including species detections and distributions. Though there are certain species that cannot be distinguished by the MiSebastes assay, eDNA metabarcoding still detected more rockfish species overall. Both eDNA methods show potential for use alongside conventional methods for scalable incorporation into community-based monitoring programs.

Abstract:We developed an easily implemented single‐visit survey method to estimate the abundance of animals subject to both availability and detection bias. We show using simulations that the method returns reliable parameter estimates. We demonstrate application with eastern diamondback terrapins in Florida, USA, and we provide complete analysis details to allow use of the method for other applications. Single‐visit surveys of plots are often used for estimating the abundance of species of conservation concern. Less‐than‐perfect availability and detection of individuals can bias estimates if not properly accounted for. We developed field methods and a Bayesian model that accounts for availability and detection bias during single‐visit visual plot surveys. We used simulated data to test the accuracy of the method under a realistic range of generating parameters and applied the method to Florida's east coast diamondback terrapin in the Indian River Lagoon system, where they were formerly common but have declined in recent decades. Simulations demonstrated that the method produces unbiased abundance estimates under a wide range of conditions that can be expected to occur in such surveys. Using terrapins as an example we show how to include covariates and random effects to improve estimates and learn about species‐habitat relationships. Our method requires only counting individuals during short replicate surveys rather than keeping track of individual identity and is simple to implement in a variety of point count settings when individuals may be temporarily unavailable for observation. We provide examples in R and JAGS for implementing the model and to simulate and evaluate data to validate the application of the method under other study conditions.
