Abstract:A method for accurate calculation of reorganization free energy of an explicit solvent solvating a solute molecule is presented. The method relies on the knowledge of solvation free energy known either from experimental measurement or from accurate calculation. An important part of this approach lies in the calculation of entropy in solute-solvent interaction free energy using the interaction entropy method, combined with the calculation of enthalpy of solvent reorganization based on a finite number of solvent molecules near the solute molecule. This interaction entropy-solvent reorganization or IESR method enables one to compute both enthalpy and entropy components of the solvent reorganization energy from MD simulation of the solvated system. The calculated results are determined by the molecular force field only without any empirical parameter. The current method is applied to computing the reorganization energies of water solvent solvating a wide range of solute molecules including both hydrophilic and hydrophobic ones. The accuracy of the approach is indirectly verified by the excellent agreement of individual enthalpies and entropies of the solvation energies between theory and experiment.

Abstract:Determining the solvation free energies of single ions in water is one of the most fundamental problems in physical chemistry and yet many unresolved questions remain. In particular, the ability to decompose the solvation free energy into simple and intuitive contributions will have important implications for models of electrolyte solution. Here, we provide definitions of the various types of single ion solvation free energies based on different simulation protocols. We calculate solvation free energies of charged hard spheres using density functional theory interaction potentials with molecular dynamics simulation and isolate the effects of charge and cavitation, comparing to the Born (linear response) model. We show that using uncorrected Ewald summation leads to unphysical values for the single ion solvation free energy and that charging free energies for cations are approximately linear as a function of charge but that there is a small non-linearity for small anions. The charge hydration asymmetry for hard spheres, determined with quantum mechanics, is much larger than for the analogous real ions. This suggests that real ions, particularly anions, are significantly more complex than simple charged hard spheres, a commonly employed representation.

Abstract:The determination of the solvation free energy of ions and molecules holds profound importance across a spectrum of applications spanning chemistry, biology, energy storage, and the environment. Molecular dynamics simulations are a powerful tool for computing this critical parameter. Nevertheless, the accurate and efficient calculation of solvation free energy becomes a formidable endeavor when dealing with complex systems characterized by potent Coulombic interactions and sluggish ion dynamics and, consequently, slow transition across various metastable states. In the present study, we expose limitations stemming from the conventional calculation of the statistical inefficiency g in the thermodynamic integration method, a factor that can hinder the determination of convergence of the solvation free energy and its associated uncertainty. Instead, we propose a robust scheme based on Gelman-Rubin convergence diagnostics. We leverage this improved estimation of uncertainties to introduce an innovative accelerated thermodynamic integration method based on Gaussian Process regression. This methodology is applied to the calculation of the solvation free energy of trivalent rare earth elements immersed in ionic liquids, a scenario where the aforementioned challenges render standard approaches ineffective. The proposed method proves effective in computing solvation free energy in situations where traditional thermodynamic integration methods fall short.

Abstract:Single ion solvation free energies are one of the most important properties of electrolyte solutions and yet there is ongoing debate about what these values are. Only the values for neutral ion pairs are known. Here, we use DFT interaction potentials with molecular dynamics simulation (DFT-MD) combined with a modified version of the quasi-chemical theory (QCT) to calculate these energies for the lithium and fluoride ions. A method to correct for the error in the DFT functional is developed and very good agreement with the experimental value for the lithium fluoride pair is obtained. Moreover, this method partitions the energies into physically intuitive terms such as surface potential, cavity and charging energies which are amenable to descriptions with reduced models. Our research suggests that lithium's solvation free energy is dominated by the free energetics of a charged hard sphere, whereas fluoride exhibits significant quantum mechanical behavior that cannot be simply described with a reduced model.

Abstract:Thermodynamic measurements of the solvation of salts and electrolytes are relatively straightforward, but it is not possible to separate total solvation free energies into distinct cation and anion contributions without reference to an additional extrathermodynamic assumption. The present work attempts to resolve this difficulty using molecular dynamics simulations with the AMOEBA polarizable force field and perturbation techniques to directly compute absolute solvation free energies for potassium, sodium, and chloride ions in liquid water and formamide. Corresponding calculations are also performed with two widely used nonpolarizable force fields. The simulations with the polarizable force field accurately reproduce in vacuo quantum mechanical results, experimental ion-cluster solvation enthalpies, and experimental solvation free energies for whole salts, while the other force fields do not. The results indicate that calculations with a polarizable force field can capture the thermodynamics of ion solvation and that the solvation free energies of the individual ions differ by several kilocalories from commonly cited values.

Abstract:Quantum-chemical processes in liquid environments impact broad areas of science, from molecular biology to geology to electrochemistry. While density-functional theory (DFT) has enabled efficient quantum-mechanical calculations which profoundly impact understanding of atomic-scale phenomena, realistic description of the liquid remains a challenge. Here, we present an approach based on joint density-functional theory (JDFT) which addresses this challenge by leveraging the DFT approach not only for the quantum mechanics of the electrons in a solute, but also simultaneously for the statistical mechanics of the molecules in a surrounding equilibrium liquid solvent. Specifically, we develop a new universal description for the interaction of electrons with an arbitrary liquid, providing the missing link to finally transform JDFT into a practical tool for the realistic description of chemical processes in solution. This approach predicts accurate solvation free energies and surrounding atomic-scale liquid structure for molecules and surfaces in multiple solvents without refitting, all at a fraction of the computational cost of methods of comparable detail and accuracy. To demonstrate the potential impact of this method, we determine the structure of the solid/liquid interface, offering compelling agreement with more accurate (but much more computationally intensive) theories and with X-ray reflectivity measurements.

Abstract:We propose a systematic, {\em a priori} approach to the problem of the calculation of solvation energies using continuum dielectric models coupled to quantum mechanical description of reacting molecules. Our method does not rely on empirically scaled van der Waals radii to create a dielectric cavity, but rather uses the electron density of the reactants as the physical variable describing the cavity. In addition, the precise choice of cavity is made by ensuring that the dielectric reproduces the correct linear response of the solvent to electrostatic perturbations. As a model application which is interesting in its own right, we study the hydrolysis of methylene chloride, a representative model waste compound in supercritical oxidation experiments, and which has shown surprising solvation effects close to the critical point of pure water (T=394$^o$ C, P=221 bar). Using our {\em a priori} methodology, we find results in good agreement with available experimental reaction barriers. We then study, in a controlled manner, the relative importance of various further approximations that are routinely performed in the literature such as the use of spherical cavities, the replacement of the reactant by a dipole, or the neglect of self consistency in solving the electrostatic problem.

Abstract:An efficient computational approach for modeling protein electrostatic is developed according to static point-charge model distributions based on the linear-scaling EE-GMFCC (electrostatically embedded generalized molecular fractionation with conjugate caps) quantum mechanical (QM) method. In this approach, the Electrostatic-Potential atomic charges are obtained from ab initio calculation of protein, both polarization and charge transfer effect are taken into consideration. This approach shows a significant improvement in the description of electrostatic potential and solvation energy of proteins comparing with current popular molecular mechanics (MM) force fields. Therefore, it has gorgeous prospect in many applications, including accurate calculations of electric field or vibrational Stark spectroscopy in proteins and predicting protein-ligand binding affinity. It can also be applied in QM/MM calculations or electronic embedding method of ONIOM to provide a better electrostatic environment.

Abstract:Experimental observations for ionic hydration free energies are highly debated mainly due to the ambiguous absolute hydration free energy of proton, ΔGhyd*(H+). Hydration free energies (HFEs) of the 112 singly charged ions in the Minnesota solvation database were predicted by six methods with explicit and implicit solvent models, namely, thermodynamic integration (TI), energy representation module (ERmod), three-dimensional reference interaction site model (3D-RISM), and continuum solvation models based on the quantum mechanical charge density (SMD) and on the Poisson-Boltzmann (PB) and generalized Born (GB) theories. Taking the solvent Galvani potential of water into account, the resulting real HFEs from TI calculations for the generalized Amber force field (GAFF) modeled ions best match the experiments based on ΔGhyd*(H+) = -262.4 kcal/mol (Randles Trans. Faraday Soc . 1956 , 52 , 1573 - 1581 ), in agreement with our previous work on charged amino acids (Zhang et al. J. Phys. Chem. Lett. 2017 , 8 , 2705 - 2712 ). The examined computational methods show an accuracy of ∼7 kcal/mol for the GAFF-modeled ions, except for SMD with a higher accuracy of ∼4 kcal/mol. A biased deficiency in modeling anionic compounds by GAFF is observed with a larger standard deviation (SD) of 9 kcal/mol than that for cations (SD ∼ 4 kcal/mol). The relatively cheap ERmod and 3D-RISM methods reproduce TI results with good accuracy, although ERmod yields a systematic underestimation for cations by 9 kcal/mol; PB and GB generate relative (but not absolute) HFEs comparable to the TI predictions. Computational accuracy is found to be more limited by the accuracy of force fields rather than the models themselves.
I-SOLV: a new surface-based empirical model for computing solvation free energies.

Abstract:We have developed a new empirical model, I-SOLV, for computing solvation free energies of neutral organic molecules. It computes the solvation free energy of a solute molecule by summing up the contributions from its component atoms. The contribution from a certain atom is determined by the solvent-accessible surface area as well as the surface tension of this atom. A total of 49 atom types are implemented in our model for classifying C, N, O, S, P, F, Cl, Br and I in common organic molecules. Their surface tensions are parameterized by using a data set of 532 neutral organic molecules with experimentally measured solvation free energies. A head-to-head comparison of our model with several other solvation models was performed on a test set of 82molecules. Our model outperformed other solvation models, including widely used PB/SA and GB/SA models, with a mean unsigned error as low as 0.39kcal/mol. Our study has demonstrated again that well-developed empirical solvation models are not necessarily less accurate than more sophisticated theoretical models. Empirical models may serve as appealing alternatives due to their simplicity and accuracy.
VDAC Solvation Free Energy Calculation by a Nonuniform Size Modified Poisson-Boltzmann Ion Channel Model

Abstract:The Voltage-Dependent Anion Channel (VDAC) protein is the primary conduit for the regulated passage of ions and metabolites into and out of mitochondria. Calculating its solvation free energy is crucial for understanding its stability, function, and interactions within the cellular environment. In this paper, we introduce a total solvation free energy, $E$, which is the sum of electrostatic, ideal gas, and excess free energies, along with a non-polar energy to yield a zero of $E$ in the absence of charges. We develop numerical schemes for computing $E$ and update the current mesh generation package to accelerate the generation of tetrahedral meshes and improve the quality of meshes for computing $E$. By integrating these schemes and the updated mesh package with our non-uniform size modified Poisson-Boltzmann ion channel (nuSMPBIC), SMPBIC, and PBIC finite element packages, the PDB2PQR package, and the OPM database, we create the VDAC Solvation Free Energy Calculation (VSFEC) package. Using the VSFEC package, we perform comparison tests on the nuSMPBIC, SMPBIC, and PBIC models by using six VDAC proteins and various ionic solutions containing up to four ionic species, including ATP$^{4-}$ and Ca$^{2+}$. We also conduct tests with different neutral voltages and permittivity constants to explore the varying patterns of $E$. Our test results underscore the importance of considering non-uniform ionic size effects and demonstrate the high performance of the VSFEC package in calculating the solvation free energy of VDAC proteins.

Obtaining Consistent Free Energies for Ion Binding at Surfaces from Solution: Pathways versus Alchemy for Determining Kink Site Stability

Abstract:Ion incorporation or removal from a solid at the interface with solution is a fundamental part of crystal growth. Despite this, there have been few quantitative determinations of the thermodynamics for such processes from atomistic molecular dynamics due to the associated technical challenges. In this study, we compute the free energies for ion removal from kink sites at the interface between NaCl and water as an illustrative example. To examine the influence of the free energy technique used, we compare methods that follow an explicit pathway for dissolution with those that focus on the thermodynamics of the initial and final states using metadynamics and free energy perturbation, respectively. While the initial results of the two approaches are found to be completely different, it is demonstrated that the thermodynamics can be reconciled with appropriate corrections for the standard states, thus illustrating the need for caution in interpreting raw free energy curves for ion binding as widely found in the literature. In addition, a new efficient approach is introduced to correct for the system size dependence of kink site energies both due to the periodic interaction of charges in an inhomogeneous dielectric system and due to the dipolar interactions between pairs of kinks along a row. Ultimately, it is shown that with suitable care, both classes of free energy techniques are capable of producing kink site stabilities that are consistent with the solubility of the underlying bulk solid. However, the precise values for individual kink sites exhibit a small systematic offset, which can be ascribed to the contribution of the interfacial potential to the pathway-based results. For the case of NaCl, the free energies of the kink sites relative to a 1 M aqueous solution for Na+ and Cl- are found to be surprisingly different and of opposite sign, despite the ions having very similar hydration free energies.
Accuracy of Discrete-Continuum Solvation Model for Cations: A Benchmark Study

Abstract:Metal ions play important roles in chemistry, biochemistry, and material sciences. Accurately modeling ion solvation is crucial for simulating ion-containing systems. There are different models for ion solvation in computational chemistry, for example, the explicit model, continuum model, and the discrete-continuum model. Comparing to the explicit model and continuum model, the discrete-continuum model of solvation is a hybrid solvation model in which the first solvation shell is described explicitly, and the remainder of the bulk liquid is characterized by a continuum model, which provides an excellent balance between accuracy and computational costs. This work serves as a systematic benchmark of the discrete-continuum model for the solvation of cations with +2, +3, and +4 charges. The calculated hydration free energies (HFEs) of ions were compared to those obtained by the SMD continuum model alone and available experimental data. The discrete-continuum model showed improved performance over the continuum model alone via smaller overall error and more consistent performance. Experimentally observed trends, such as the Irving-Williams series, are generally reproduced. In contrast, greater overall error was obtained for Ln3+ ions, and the HFE trend along the Ln3+ series was more difficult to reproduce, indicating these ions are challenging to model by the discrete-continuum model and continuum model alone. Overall, the discrete-continuum model is recommended to calculate HFEs of cations when experimental data are not available.

Abstract:We present a new set of geometry-based functional forms for parametrizing effective Coulomb radii and atomic surface tensions of organic solutes in water. In particular, the radii and surface tensions depend in some cases on distances to nearby atoms. Combining the surface tensions with electrostatic effects included in a Fock operator by the generalized Born model enables one to calculate free energies of solvation, and experimental free energies of solvation are used to parametrize the theory for water. Atomic charges are obtained by both the AM1-CM1A and PM3-CM1P class IV charge models, which yield similar results, and hence the same radii and surface tensions are used with both charge models. We considered 215 neutral solutes containing H, C, N, O, F, S, Cl, Br, and I and encompassing a very wide variety of organic functional groups, and we obtained a mean unsigned error in the free energy of hydration of 0.50 kcal/mol using CM1A charges and 0.44 kcal/mol using CM1P charges. The predicted solvation energies for 12 cationic and 22 anionic solutes have mean unsigned deviations from experiment of 4.4 and 4.3 kcal/mol for models based on AM1 and PM3, respectively.

Abstract:Understanding lithium solvation and transport in ionic liquids is important due to their possible application in electrochemical devices. Using first-principles simulations aided by a metadynamics approach we study the free-energy landscape for lithium ions at infinite dilution in ethylammonium nitrate, a protic ionic liquid. We analyze the local structure of the liquid around the lithium cation and obtain a quantitative picture in agreement with experimental findings. Our simulations show that the lowest two free energy minima correspond to conformations with the lithium ion being solvated either by three or four nitrate ions with a transition barrier between them of 0.2 \eV. Other less probable conformations having different solvation pattern are also investigated.

Abstract:Chemical thermodynamic models of solvent and solute activities predict the equilibrium behavior of aqueous solutions. However, these models are semi-empirical. They represent micro-scale ion and solvent behaviors controlling the macroscopic properties using small numbers of parameters whose values are obtained by fitting to activities and other partial derivatives of the Gibbs energy measured for the bulk solutions. We have conducted atomistic simulations of aqueous electrolyte solutions (MgCl2 and CaCl2) to determine the parameters of thermodynamic hydration models. We have implemented a cooperative hydration model to categorize the water molecules in electrolyte solutions into different subpopulations. The value of the electrolyte-specific parameter, k, was determined from the ion-affected subpopulation with the lowest absolute value of the free energy of removing the water molecule. The other equilibrium constant parameter, K1, associated with the first degree of hydration, was computed from the free energy of hydration of hydrated clusters. The hydration number, h, was determined from a reorientation dynamic analysis of the water subpopulations compared to bulk-like behavior. The reparameterized models [R. H. Stokes and R. H. Robinson, J. Solution Chem. 2, 173 (1973) and Balomenos et al., Fluid Phase Equilib. 243, 29 (2006)] using the computed values of the parameters lead to the osmotic coefficients of MgCl2 solutions that are consistent with measurements. Such an approach removes the dependence on the availability of experimental data and could lead to aqueous thermodynamic models capable of estimating the values of solute and solvent activities as well as thermal and volumetric properties for a wide range of compositions and concentrations.
