Abstract:The present method is the first melting curve analysis using one probe to detect UGT1A1*1 and *28 genotypes. It is based on fluorescent PCR and with good accuracy and reliability, and is easy to be generalized with low cost. It is also able to correctly genotyping with genomic DNA as low as 0.2 ng. Background Determination of UGT1A1 (TA)n polymorphism prior to irinotecan therapy is necessary to avoid severe adverse drug effects. Thus, accurate and reliable genotyping methods for (TA)n polymorphism are highly desired. Here, we present a new method for polymerase chain reaction (PCR) melting curve analysis using one fluorescent probe to discriminate the UGT1A1*1 [(TA)6] and *28 [(TA)7] genotypes. Methods After protocol optimization, this technique was applied for genotyping of 64 patients (including 23 with UGT1A1*1/*1, 22 with *1/*28, and 19 with *28/*28) recruited between 2016 and 2021 in China‐Japan Friendship Hospital. The accuracy of the method was evaluated by comparing the results with those of direct sequencing and fragment analysis. The intra‐ and inter‐run precision of the melting temperatures (Tms) were calculated to assess the reliability, and the limit of detection was examined to assess the sensitivity. Results All genotypes were correctly identified with the new method, and its accuracy was higher than that of fragment analysis. The intra‐ and inter‐run coefficients of variation for the Tms were both ≤0.27%, with standard deviations ≤0.14°C. The limit of detection was 0.2 ng of input genomic DNA. Conclusion The developed PCR melting curve analysis using one fluorescent probe can provide accurate, reliable, rapid, simple, and low‐cost detection of UGT1A1 (TA)n polymorphism, and its use can be easily generalized in clinical laboratories with a fluorescent PCR platform.

The Association of Genetic Polymorphisms of UDP-glucuronosyltransferase 1A7 Gene with Colorectal Cancer in Chinese

Abstract:Objective To investigate the allele frequency distribution of UDP-glucuronosyl- transferase(UGT)1A7 gene and its association with risk of colorectal cancer(CRC)in Chinese.Meth- ods One hundred and forty cases of CRC and 280 controls matching from the same follow-up cohort population established in 1989 were enrolled.The polymerase chain reaction(PCR)-based genotyping techniques including semi-nested PCR,allele-specific PCR and PCR-restriction fragment length polymor- phism(RFLP)were used for analysis of UGT1A7 polymorphism.Results The variant allele frequency in CRC cases was significantly higher than that in controls(50.0% and 38.6%,respectively).On vari- ant genotypes analysis,the frequency of variant homogenotes in CRC patients(28.6%)was also signifi- cantly higher than that in controls(14.3%),which exhibited a significant association with CRC risk(OR =2.74,95%CI:1.54～4.88).The tendency tested by likelihood ratio suggested that the increase of risk had statistical significance(χ=12.15,P=0.00).As for the environmental exposure factors,the fried or smoked-dried meat consumption was associated with CRC,and the risk increased significantly in moderate(≤14.35 kg/year)and high (＞14.35 kg/year)intake groups compared with that in low intake(≤5.40 kg/year) group (P=0.02,OR=1.84,95%CI:1.09～3.11).Stratification analysis by environmental factors found only in previous-current cigarette smoking individuals or in previous- current alcohol drinking individuals,the variants were significantly associated with CRC(OR=3.13, 95%CI:1.03～9.52,OR=2.89,95%CI:0.99～8.46,respectively).Conclusions UGT1A7 poly- morphisms was positively related with occurance of CRC,which also exerted a synergetic effects with environmental factors,cigarette smoking and alcohol consumption.
High-Resolution Melting Analysis for the Rapid Detection of an Intronic Single Nucleotide Polymorphism in Slc22a12 in Male Patients with Primary Gout in China

Abstract:Objectives: The human urate transporter 1 (URAT1, encoded by SLC22A12) was recently identified as the major absorptive urate transporter protein in the kidney responsible for regulating blood urate levels. The present study was designed to investigate the rs893006 polymorphism (GG, GT, and TT) in SLC22A12 in a total of 292 Chinese male subjects. Differences of clinical characteristics among the genotype groups were analysed.Methods: A total of 124 consecutive patients with diagnosis of primary gout and 168 healthy male volunteers were enrolled in this study. Demographic and clinical data were obtained from the patients and controls. DNA was purified from peripheral blood and the rs893006 polymorphism was determined with sequencing analysis. In addition, DNA samples were detected by high-resolution melting (HRM) analysis. Melting curves were analysed as fluorescence difference plots. The shift and curve shapes of melting profiles were used to distinguish the different genotypes.Results: GG, GT, and TT genotypes were unambiguously distinguished with HRM technology. Genotyping based on HRM analysis was fully concordant with the sequencing. Serum uric acid levels in the TT genotype subjects were significantly lower than those in the GG and GT genotypes. However, no differences among the groups were found in body mass index (BMI), blood pressure, creatinine, total cholesterol, and triglycerides. The TT genotype was observed more frequently among the low uric acid group than the high uric acid group.Conclusions: HRM analysis is a simple, rapid and accurate one-tube assay for genotyping the SLCSSA12 gene. The rs893006 polymorphism in SLC22CA12 was confirmed to be a genetic risk for hyperuricaemia among the Chinese male population.

Abstract:Background Determination of DPYD and UGT1A1 polymorphisms prior to 5-fluorouracil and irinotecan therapy is crucial for avoiding severe adverse drug effects. Hence, there is a pressing need for accurate and reliable genotyping methods for the most common DPYD and UGT1A1 polymorphisms. In this study, we introduce a novel polymerase chain reaction (PCR) melting curve analysis method for discriminating DPYD c.1236G > A, c.1679 T > G, c.2846A > T, IVS14 + 1G > A and UGT1A1 *1, *28, *6 (G71R) genotypes. Methods Following protocol optimization, this technique was employed to genotype 28 patients, recruited between March 2023 and October 2023, at the First Affiliated Hospital of Xiamen University. These patients included 20 with UGT1A1 *1/*1, 8 with UGT1A1 *1/*28, 4 with UGT1A1 *28/*28, 22 with UGT1A1 *6 G/G, 6 with UGT1A1 *6 G/A, 4 with UGT1A1 *6 A/A, 27 with DPYD (c.1236) G/G, 3 with DPYD (c.1236) G/A, 2 with DPYD (c.1236) A/A, 27 with DPYD (c.1679) T/T, 2 with DPYD (c.1679) T/G, 3 with DPYD (c.1679) G/G, 28 with DPYD (c.2846A/T) A/A, 2 with DPYD (c.2846A/T) A/T, 2 with DPYD (c.2846A/T) T/T, 28 with DPYD (c.IVS14 + 1) G/G, 2 with DPYD (c.IVS14 + 1) G/G, and 2 with DPYD (c.IVS14 + 1) G/G, as well as 3 plasmid standards. Method accuracy was assessed by comparing results with those from Sanger sequencing or Multiplex quantitative PCR(qPCR). Intra- and inter-run precision of melting temperatures (Tms) were calculated to evaluate reliability, and sensitivity was assessed through limit of detection examination. Results The new method accurately identified all genotypes and exhibited higher accuracy than Multiplex qPCR. Intra- and inter-run coefficients of variation for Tms were both ≤1.97 %, with standard deviations ≤0.95 °C. The limit of detection was 0.09 ng/μL of input genomic DNA. Conclusion Our developed PCR melting curve analysis offers accurate, reliable, rapid, simple, and cost-effective detection of DPYD and UGT1A1 polymorphisms. Its application can be easily extended to clinical laboratories equipped with a fluorescent PCR platform.

Abstract:An allele specific amplification(ASA) based PCR method was built up for the detection of CYP2D6 *6 allele which was a 2064G→A mutation on CYP2D6 gene and resulted in a function deficient enzyme. This method was employed to genotyping on 396 subjects and proved to be simple, quick and accurate. The results showed that CYP2D6 *6 coexisted with another enzyme deficient allele CYP2D6T. So it was not necessary to detect CYP2D6 *6 allele as far as accurate prediction of CYP2D6 enzyme activity was concerned.
Heteroplasmy Detection of Mitochondrial DNA A3243G Mutation Using Quantitative Real-Time PCR Assay Based on TaqMan-MGB Probes

Abstract:A point mutation of mitochondrial DNA (mtDNA) at nucleotide position 3243 A to G (mt.3243A>G) is involved in many common diseases, including maternally inherited diabetes and deafness (MIDD) and mitochondrial encephalomyopathy, lactic acidosis with stroke-like episodes (MELAS). However, the mutant level of mt.3243A>G varies both among individuals and in different organs, tissues, and even cells of single individuals. For detection of this mutation, current methods have limited universality and sensitivity and may be not adequate for a routine clinical test. Here, we develop and evaluate a rapid TaqMan-MGB quantitative real-time PCR (qPCR) method for detecting and quantifying the heteroplasmy level of mt.3243A>G in single-tube analysis. With our method, the sensitivity of detection was as low as 0.1%, but the accuracy of quantification was reliable, down to 4%. All positives could be correctly identified, and the heteroplasmy levels determined by qPCR correlated well with the results from restriction fragment length polymorphism (RFLP) and pyrosequencing assays (r = 0.921~0.973 and 0.972~0.984). In addition, we demonstrated that the urinary sediments, leukocytes, or hair follicles might be ideal templates to detect and quantify the heteroplasmy of mt.3243A>G mutation; however, they should be optimized or retreated for further accurate quantification. Our study should allow rapid and high throughput diagnostic testing and can potentially be used to clarify the association between clinical phenotype and pathogenic mitochondrial mutations derived from various tissues.
MGB Probe Assay for Rapid Detection of Mtdna11778 Mutation in the Chinese LHON Patients by Real-Time PCR

Abstract:Objective Leber’s hereditary optic neuropathy (LHON) is a maternally inherited degeneration of the optic nerve caused by point mutations of mitochondrial DNA (mtDNA). Many unsolved questions regarding the penetrance and pathophysiological mechanism of LHON demand efficient and reliable mutation testing. This study aims to develop a minor groove binder (MGB) probe assay for rapid detection of mtDNA11778 mutation and heteroplasmy in Chinese LHON patients by real-time polymerase chain reaction (PCR). Methods Forty-eight patients suspected of having LHON and their maternal relatives underwent a molecular genetic evaluation, with 20 normal individuals as a control group at the same time. A real-time PCR involving two MGB probes was used to detect the mtDNA11778 mutation and heteroplasmy. A linear standard curve was obtained by pUCmLHONG and pUCmLHONA clones. Results All 48 LHON patients and their maternal relatives were positive for mtDNA11778 mutation in our assay, 27 heteroplasmic and 21 homoplasmic. Eighteen cases did not show an occurrence of the disease, while 9 developed the disease among the 27 heteroplasmic mutation cases. Eleven did not show an occurrence of the disease, while 10 cases developed the disease among 21 homoplasmic mutation cases. There was a significant difference in the incidence between the heteroplasmic and the homoplasmic mutation types. The time needed for running a real-time PCR assay was only 80 min. Conclusion This real-time PCR assay is a rapid, reliable method for mtDNA mutation detection as well as heteroplasmy quantification. Detecting this ratio is very important for predicting phenotypic expression of unaffected carriers.
An Automated Fluorescent Single Strand Conformation Polymorphism Technique for High Throughput Mutation Screening.

Abstract:Objective To develope a high throughput mutational detection method by mutiple fluorescence-labeled polymerase chain reaction (PCR) products.Methods A total of 27 known mutations including 22 substitutions, 3 insertions (1, 2 and 7 bp) and 2 deletions (1 and 2 bp) in the hepatocyte nuclear factor (HNF)-4 alpha, glucokinase and HNF-1 alpha genes were tested. During nested PCR, amplified fragments were labeled with three fluorescent dyes. PCR products were visualized with an ABI-377 fluorescence sequencer using 5% glycerol or 10% sucrose in nondenaturing gel conditions.Results Twenty-five of 27 variants (93%) could be detected by combining 5% glycerol and 10% sucrose gel matrix conditions. Twenty-two of 27 (82%) and 18 of 27 (67%) variants were identified using 5% glycerol and 10% sucrose conditions, respectively.Conclusion This fluorescence-based PCR single strand conformation polymorphism technique represents a simple, non-hazardous, time-saving and sensitive method for high throughput mutation detection.
Screening of Single Nucleotide Polymorphism of a 23S Rrna Gene from Helicobacter Pylori Associated with Clarithromycin Resistance Using Oligonucleotide Microarray

Abstract:Objective To develop a new method to analyze single nucleotide polymorphism(SNP)of 23S rRNA gene using oligonucleotide micmarray and to determine the prevalence of each mutation in 54 Helico- bacter pylori(H.pylori)positive patients.Methods Gastric tissue biopsy specimens were obtained from patients followed by DNA extraction and a PCR assay that amplified a portion of 23S rRNA from H.pylori isolates.An oli- gonucleotide microarray system which included oligonucleotide synthesis,preparation of the oligonucleotide microar- ray,hybridization and signal detection for the analysis of the known SNP of 23S rRNA gene was fabricated.The relevant mutation was confirmed by transformation and culturing of colonies followed by DNA sequencing analysis. Results Fifty-four gastric biopsy specimens yielded H.pylori-positive results and were studied to detect mutations in the 23S rRNA gene.No A-to-G transition at position 2142 was found.Both A2143G and C2182T mutations were respectively present in 11.11% and 12.96% of H.pylori strains examined.The relevant mutation in transform- ants was confirmed by DNA sequencing to be the same as that described at position 2142,2143 and 2182 using oli- gonucleotide microarray.Conclusion Oligonucleotide microarray of the PCR product offers a rapid and accurate screening of SNP of 23S rRNA gene from H.pylori.
A New Single Nucleotide Polymorphism Genotyping Method Based on Gap Ligase Chain Reaction and a Microsphere Detection Assay.

Abstract:BACKGROUND:The establishment of new methods to detect human genetic variations, such as single nucleotide polymorphisms, is of importance in hereditary disease diagnosis and pharmacogenomics. Several single nucleotide polymorphism genotyping technologies have been presented in recent years. However, techniques which would allow accurate, fast and cheap allelic determination and multiple single nucleotide polymorphism detection in parallel are still in great need.METHODS:Here, we present a new genotyping technique based on gap ligase chain reaction and a fluorescent polystyrene microsphere measurement platform. We chose the human polymorphism rs3730386 as our candidate to establish this method. Probes for gap ligase chain reaction were designed to recognize the target alleles sensitively and specifically and to produce templates for amplifying the correspondent target fragments used in the following hybridization. The genotypes were finally determined by a hybridization process based on the Luminex fluorescent polystyrene microspheres measurement platform.RESULTS:This method was successfully applied for the detection of selected single nucleotide polymorphisms with high sensitivity and specificity. The genotypes were validated by DNA sequencing.CONCLUSIONS:The new genotyping method benefited from the high sensitivity and specificity of gap ligase chain reaction and the detection platform of Luminex. The method allows multiplex analysis of single nucleotide polymorphism, because 100 types of microspheres are available from Luminex.
Detection Multiple Snps In A Large Number Of Samples By Multiplex-Pcr Method Combining Gel-Based Dna Microarray

Abstract:We have developed gel-based DNA microarry to genotype single nucleotide polymorphism (SNP). Though the 3-D polyacrylamide gel-based microarray platform was a simple, robust and high-throughput methodology to detect one SNP for a large number of samples on one chip, sometimes, more SNPs need to genotype for large samples. In this research, we developed multiplex polymerase chain reaction (multiplex-PCR), coupled with the gel-based microarray which could genotype several SNP loci for large numbers of sample simultaneously. Five SNPs (rs191296, rs2280073, rs17599165, rs17599416 and rs7660336) of GABRA4 gene were detected at one time by the method. Our experiment demonstrated that multiplex-PCR combined with 3-D polyacrylamide gel-based microarray could be applied as a simple, robust, high-throughput, especially time-saving and cost-saving way for many different SNPs analysis in a large number of individuals.
Base excision-initiated terminal deoxynucleotide transferase-assisted amplification for simultaneous detection of multiple DNA glycosylases

Abstract:Various DNA glycosylases involved in base excision repair may be associated with a wide disease spectrum that includes cancer, myocardial infarction, neurodegenerative disorders, etc. In this paper, we developed a sensitive method for simultaneous detection of multiple DNA glycosylases based on the target-initiated removal of damaged base and terminal deoxynucleotidyl transferase (TdT)-assisted labeling and signal amplification. We designed three specific stem-loop probes which contained specific targeting damaged bases in the stem for uracil DNA glycosylase (UDG), human alkyladenine DNA glycosylase (hAAG), and human 8-oxoguanine DNA glycosylase 1 (hOGG1), respectively. Target DNA glycosylase can initiate the recognition and clearance of damaged base on immobilized 3′ blocked stem-loop probe, releasing apurine/apyrimidine (AP) site which can be hydrolyzed by AP endonuclease to produce 3′OH probe fragment for TdT extension. Numerous biotin-modified dUTPs were successively labeled on the 3′ terminus of the probe fragments, and then reacted with streptavidin–phycoerythrin (SA-PE) for analysis by using the Luminex xMAP array platform. The amplification strategy based on TdT has been utilized to simultaneously and sensitively detect three different DNA glycosylases with detection limits of 10 −3 U/ml. Moreover, it could be applied for analyzing DNA glycosylase activity in complex HeLa cell lysate samples. Therefore, this strategy possesses the advantages of high sensitivity, specificity, and multiplex, holding great potential for DNA glycosylase-related biomedical research. Graphical abstract
An extraction‐free method for rapid detection of CYP2C19 * 2/3/17 polymorphisms in one tube using melting curve analysis

Abstract:Drug‐metabolizing enzymes play an important role in the metabolism of drugs in vivo. Their activity is an important factor affecting the rate of drug metabolism, which directly determines the intensity and persistence of drug action. Patients taking medication can be divided into different metabolic types through detection of CYP2C19 drug‐metabolizing enzyme gene polymorphisms, which can then be used for medication guidance for clopidogrel. Here, we describe a detection method based on real‐time polymerase chain reaction. This method uses multicolor melting curve analysis to accurately identify different mutation sites and genotypes of CYP2C19 * 2, CYP2C19 * 3, and CYP2C19 * 17. The detection limit of plasmid samples was 1 copies/μl; that of genomic samples was 0.1 ng/μl. The system can detect nine types of CYP2C19 * 2/3/17 at three sites in one tube, quickly achieving detection within 1 h. Combined with the sample release agent, sample extraction was completed in 5 s, achieving rapid diagnosis without extraction for timely diagnosis and treatment. Furthermore, the system is not limited to blood samples and can also be applied to oropharyngeal and saliva samples, increasing sampling diversity and convenience. When using clinical blood samples (n = 93), the detection system we established was able to quickly and accurately identify different genotypes, and the accuracy and effectiveness of the detection were confirmed by Sanger sequencing. Due to its accuracy, rapidity, simple operation and low cost, detection technology based on real‐time polymerase amplification combined with melting curve analysis is expected to become a powerful tool for detecting and guiding clopidogrel use in countries with limited resources. Abstract:Uracil-DNA glycosylase (UDG) is a base excision repair (BER) enzyme, which catalyzes the hydrolysis of uracil bases in DNA chains that contain uracil and N-glycosidic bonds of the sugar phosphate backbone. The expression of UDG enzyme is associated with a variety of genetic diseases including cancers. Hence, the identification of UDG activity in cellular processes holds immense importance for clinical investigation and diagnosis. In this study, we employed Cas12a protein and enzyme-assisted cycle amplification technology with a test strip to establish a precise platform for the detection of UDG enzyme. The designed platform enabled amplifying and releasing the target probe by reacting with the UDG enzyme. The amplified target probe can subsequently fuse with crRNA and Cas12a protein, stimulating the activation of the Cas12a protein to cleave the signal probe, ultimately generating a fluorescent signal. This technique showed the ability for evaluating UDG enzyme activity in different cell lysates. In addition, we have designed a detection probe to convert the fluorescence signal into test strip bands that can then be observed with the naked eye. Hence, our tool presented potential in both biomedical research and clinical diagnosis related to DNA repair enzymes.

Abstract:Insertion of ethylene into the Ti]methyl bond in TiH CHq is 2 3 chosen as a model reaction for investigating the performance of a range of contemporary quantum chemical models in polymerization studies. Basis set effects are investigated at the self-consistent-field level, covering Hartree]Fock, pure DFT, and hybrid DFT. In agreement with findings in part I of this study, the basis set sensitivity of ethylene is shown to introduce a bias in computed energetics, amounting to 2]3 kcalrmol when DZP bases are used to compute the overall heat of monomer insertion. The geometry of stationary points relevant to the insertion reaction is determined using hybrid density functional theory. Based on these structures, the energy profile of the insertion reaction is computed using a range of popular quantum chemical approximations. The Ž . methods include Hartree]Fock and Møller]Plesset MP perturbation theory up through the fourth order in spin-restricted, spin-unrestricted, and spin-projected formalisms. Furthermore, configuration-interaction-based methods are included, of which the top level method is singly and doubly excited coupled clusters with a perturbative estimate of the contribution from triply excited w Ž .x configurations added CCSD T . The performance of the methods just mentioned, as well as three pure density functional and three hybrid density functional methods, are compared with respect to ‘‘best’’ relative energies, Ž . defined through extrapolation of CCSD T correlation energies according to the PCI scheme of Siegbahn and coworkers. Abstract:Objective To develop a new method to diagnose the mutation of 342Glu→Lys in alpha1-antitrypsin gene based on the base-quenched probe technique.Methods 6-Carboxy fluorescein was directly conjugated to the 3′ end of the probe.Meanwhile,two vectors representing the wild type and PiZZ homozygote,respectively,were constructed as positive control templates.Then,the results of different genotypes were analyzed by melting curves,the accuracy of the method was verified by DNA sequencing,and the sensitivity evaluated.Results The melting curves showed that the melting valleys of all 338 samples were at about 50 ℃,indicating that all subjects belongs to the wild-type.The kappa test showed that there was completely coincident results between the base-quenched probe method and DNA sequencing(k=1,P=0.000).The sensitivity analysis showed that when the copies of template DNA reached to 103,a clear melting valley would arise.Conclusion The established method is precise,simple and economic for large-scale genotyping investigation on the mutation of 342Glu→Lys in alpha1-antitrypsin gene.
Simultaneous genotyping of three major Se enzyme inactivating SNPs of FUT2 based on a triplex probe-based fluorescence melting-curve analysis

Abstract:Background: The ABO(H) secretor status is controlled by FUT2-encoded α(1,2)fucosyltransferase (Se enzyme) activity. Three SNPs of FUT2, 302C>T (rs200157007), 385A>T (rs1047781), and 428G>A (rs601338), cause three major variants of nonsecretor (se) or weak-secretor (Sew) alleles. Evidence has been accumulating that suggests the secretor status is associated with various conditions including infectious diseases but a robust multiplex method for assaying relatively large-scale samples to determine the genotype of these three SNPs simultaneously has not been developed yet. Methods: By combined usage of two Eprobes and a dual-labeled fluorescence probe, we developed a real-time PCR, followed by triplex probe-based fluorescent melting-curve analysis (FMCA) for genotyping of 302C>T, 385A>T, and 428G>A of FUT2 in a single tube. Results: Three genotypes of each of three variants of FUT2 were accurately determined by the triplex probe-based FMCA. We then validated this method using genomic DNA samples of 47 Bangladeshis, and the results obtained by using this method were fully concordant with those by previous Sanger sequencing. Conclusions: Since the present single triplex probe-based FMCA is robust, fast, and cost-effective, we are able to effectively estimate the secretor status of subjects on a large scale in many populations around the world.

Abstract:Objective To explore the distribution of CYP2C19 genotype in the population and evaluate the method of allele specific fluorescent polymerase chain reaction(PCR) for CYP2C19 genotyping.Methods Peripheral blood specimens were collected from 356 donors.The techniques of allele specific fluorescent PCR and gold standard DNA direct sequencing were used for CYP2C19 genotyping with a blind synchro-method.Results PCR assay detected 46.6%(166/356) CYP2C19*1/*1 types,33.2%(118/356) CYP2C19*1/*2 types,10.7%(38/356) CYP2C19*2/*2 types,2.0%(7/356) CYP2C19*2/*3 types,0.8%(3/356) CYP2C19*3/*3 types,and 6.7%(24/356) CYP2C19*1/*3 types.DNA sequencing detected 46.3%(165/356) CYP2C19*1/*1 types,33.4%(119/356) CYP2C19*1/*2 types,11.0%(39/356) CYP2C19*2/*2 types,2.0%(7/356) CYP2C19*2/*3 types,0.8%(3/356) CYP2C19*3/*3 types,and 6.5%(23/356) CYP2C19*1/*3 types.The coincidence rate was 99.2% for genotyping results by two methods.Conclusions CYP2C19 genotype testing is required in the clinical laboratory for the medication safety;fluorescent PCR assay for CYP2C19 genotyping is a feasible technology.

Abstract:Clopidogrel is a widely used anti-platelet agent for the prevention of arterial thrombosis. It has been suggested that clopidogrel may be less effective in inhibiting platelet aggregation among patients who are carriers of CYP2C19*2 and CYP2C19*3, two loss-of-function CYP2C19 alleles, which are associated with reduced conversion of clopidogrel to its active metabolite. The objective of this research was to develop a simple and accurate method for genotyping of CYP2C19*2 and CYP2C19*3 simultaneously in one closed-tube using high-resolution melting curve (HRM) analysis. Two amplicons bracketing CYP2C19*2 and CYP2C19*3 gene variants were designed, and AT- or GC-rich 5' tails were added to selected primers to ensure two different amplicons with non-overlapping melting curves. Sixty-four random DNA samples were all fast and sensitively genotyped by HRM analysis. This method was validated by DNA sequencingtechnique, and genotypes obtained using the HRM approach perfectly matched the genotypes obtained by DNA sequencing technique. Therefore, this HRM-based assay allows simple and accurate duplex genotyping of CYP2C19*2 and CYP2C19*3 simultaneously in one closed-tube. This method is expected to be applied in clinical laboratory to guide indi-vidual dosage design of clopidogrel.

Abstract:The obtainment of a large amount of single nucleotide polymorphism (SNP) information has emphasized a need for a sensitive, accurate and high-throughput strategy for SNP genotyping. We developed a reliable and potential microarray-based method to meet this demand.A tag extension strategy is described to identify SNPs. The strategy is based on a fluorescent nucleotide extension from an extending primer that is hybridized to a bi-functional linker, which acts as an allele-specific primer that hybridizes with a PCR-amplified target DNA immobilized on a 3-dimensional (3-D) polyacrylamide gel microarray, as well as an extending template with a specific tag itself hybridized with a universal extension primer. Multiple fluorescence-dNTPs are simultaneously incorporated into the tagged linker.The method not only significantly enhanced the sensitivity, but also efficiently improved the specificity of SNP genotyping. 89 samples for 8025575C/G polymorphisms in gamma-aminobutyric acid A receptor, beta 3 (GABAB3) gene were accurately discriminated using this method. Sanger sequencing was performed to validate these results.Our experiments successfully demonstrated that a tag-extension-based method on microarray could be used as a high-throughput and useful tool to obtain SNP information.
