Abstract:A bstract Computationally-aided design of novel molecules has the potential to accelerate drug discovery. Several recent generative models aimed to create new molecules for specific protein targets. However, a rate limiting step in drug development is molecule optimization, which can take several years due to the challenge of optimizing multiple molecular properties at once. We developed a method to solve a specific molecular optimization problem in silico : expanding a small, fragment-like starting molecule bound to a protein pocket into a larger molecule that matches that physiochemical properties of known drugs. Using data-efficient E(3) equivariant based neural networks and a 3D atomic point cloud representation, our model learns how to attach new molecular fragments to a growing structure by recognizing realistic intermediates generated en route to a final ligand. This approach always generates chemically valid molecules and incorporates all relevant 3D spatial information from the protein pocket. This framework produces promising molecules as assessed by multiple properties that address binding affinity, ease of synthesis, and solubility. Overall, we demonstrate the feasibility of 3D molecular structure expansion conditioned on protein pockets while maintaining desirable drug-like physiochemical properties and developed a tool that could accelerate the work of medicinal chemists.

Abstract:Understanding the interactions between a ligand and its molecular target is crucial in guiding the optimization of molecules for any in silico drug design workflow. Multiple experimental and computational methods have been developed to better understand these intermolecular interactions. With the availability of a large number of structural datasets, there is a need for developing statistical frameworks that improve upon existing physics-based solutions. Here, we report a method based on geometric deep learning that is capable of predicting the binding conformations of ligands to protein targets. A technique to generate graphical representations of proteins was developed to exploit the topological and electrostatic properties of the binding region. The developed framework, based on graph neural networks, learns a statistical potential based on the distance likelihood, which is tailor-made for each ligand–target pair. This potential can be coupled with global optimization algorithms such as differential evolution to reproduce the experimental binding conformations of ligands. We show that the potential based on distance likelihood, described here, performs similarly or better than well-established scoring functions for docking and screening tasks. Overall, this method represents an example of how artificial intelligence can be used to improve structure-based drug design.

Abstract:We present a diffusion-based generative model for conformer generation. Our model is focused on the reproduction of the bonded structure and is constructed from the associated terms traditionally found in classical force fields to ensure a physically relevant representation. Techniques in deep learning are used to infer atom typing and geometric parameters from a training set. Conformer sampling is achieved by taking advantage of recent advancements in diffusion-based generation. By training on large, synthetic data sets of diverse, drug-like molecules optimized with the semiempirical GFN2-xTB method, high accuracy is achieved for bonded parameters, exceeding that of conventional, knowledge-based methods. Results are also compared to experimental structures from the Protein Databank and the Cambridge Structural Database.

Synthesis-driven design of 3D molecules for structure-based drug discovery using geometric transformers

Abstract:Finding drug-like compounds with high bioactivity is essential for drug discovery, but the task is complicated by the high cost of chemical synthesis and validation. With their outstanding performance in de novo drug design, deep generative models represent promising tools for tackling this challenge. In recently years, 3D molecule generative models have gained increasing attention due to their ability to directly utilize the 3D interaction information between the target and ligand. However, it remains challenging to synthesize the molecules generated by these models, limiting the speed of bioactivity validation and further structure optimization. In this work, we propose DeepLigBuilder+, a deep generative model for 3D molecules that combines structure-based de novo drug design with a reaction-based generation framework. Besides producing 3D molecular structures, the model also proposes synthetic pathways for generated molecules, which greatly assists the retro-synthetic analysis. To achieve this, we developed a new way to enforce the synthesizability constraint using a tree-based organization of purchasable building blocks. This method enjoys high scalability and is compatible with existing atom-based generative models. Additionally, for structure-based design tasks, we developed an SE(3)-equivariant transformer conditioned on the shape and pharmacophore-based inputs, and combine it with the Monte Carlo tree search. Using the ATP-binding pocket of BTK and the NAD+ binding pocket of PHGDH for case studies, we demonstrate that DeepLigBuilder+ is capable of enriching drug-like molecules with high predicted binding affinity and desirable interaction modes while maintaining the synthesizability constraint. We believe that DeepLigBuilder+ is a powerful tool for accelerating the process of drug discovery.

Improving drug discovery with a hybrid deep generative model using reinforcement learning trained on a Bayesian docking approximation

Abstract:Generative approaches to molecular design are an area of intense study in recent years as a method to generate new pharmaceuticals with desired properties. Often though, these types of efforts are constrained by limited experimental activity data, resulting in either models that generate molecules with poor performance or models that are overfit and produce close analogs of known molecules. In this paper, we reduce this data dependency for the generation of new chemotypes by incorporating docking scores of known and de novo molecules to expand the applicability domain of the reward function and diversify the compounds generated during reinforcement learning. Our approach employs a deep generative model initially trained using a combination of limited known drug activity and an approximate docking score provided by a second machine learned Bayes regression model, with final evaluation of high scoring compounds by a full docking simulation. This strategy results in molecules with docking scores improved by 10-20% compared to molecules of similar size, while being 130 × faster than a docking only approach on a typical GPU workstation. We also show that the increased docking scores correlate with (1) docking poses with interactions similar to known inhibitors and (2) result in higher MM-GBSA binding energies comparable to the energies of known DDR1 inhibitors, demonstrating that the Bayesian model contains sufficient information for the network to learn to efficiently interact with the binding pocket during reinforcement learning. This outcome shows that the combination of the learned latent molecular representation along with the feature-based docking regression is sufficient for reinforcement learning to infer the relationship between the molecules and the receptor binding site, which suggest that our method can be a powerful tool for the discovery of new chemotypes with potential therapeutic applications.
Learning to design drug-like molecules in three-dimensional space using deep generative models

Abstract:Recently, deep generative models for molecular graphs are gaining more and more attention in the field of de novo drug design. A variety of models have been developed to generate topological structures of drug-like molecules, but explorations in generating three-dimensional structures are still limited. Existing methods have either focused on low molecular weight compounds without considering drug-likeness or generate 3D structures indirectly using atom density maps. In this work, we introduce Ligand Neural Network (L-Net), a novel graph generative model for designing drug-like molecules with high-quality 3D structures. L-Net directly outputs the topological and 3D structure of molecules (including hydrogen atoms), without the need for additional atom placement or bond order inference algorithm. The architecture of L-Net is specifically optimized for drug-like molecules, and a set of metrics is assembled to comprehensively evaluate its performance. The results show that L-Net is capable of generating chemically correct, conformationally valid, and highly druglike molecules. Finally, to demonstrate its potential in structure-based molecular design, we combine L-Net with MCTS and test its ability to generate potential inhibitors targeting ABL1 kinase.

Abstract:Molecular generation, aiming at designing novel molecules with desired properties such as biological activity and drug metabolism and pharmacokinetic (DMPK) properties in a low-cost and high-efficient manner, is a fundamental problem in drug discovery. Recently, deep generative models have been widely used in drug discovery, along with numerous model architectures and optimization strategies being explored, most of which are developed to generate one-dimensional or two-dimensional molecular structures. Inspired by the rapid development of deep learning in processing geometric graph data, 3D generative models for molecular generation have also been proposed, gaining attention for their advantages and potential on direct 3D molecular conformation generation and structure-based drug discovery. This survey has offered a systematic summarization of existing research achievements of the domestic and foreign researchers in recent years in the aspects of 3D molecular generation. According to the input of 3D molecular generation algorithms, it is divided into latent variable-based generation, 2D graph-based generation and 3D geometry-based generation. Then, according to the output of 3D molecular generation algorithms, it is divided into goal-directed generation and non-goal-directed generation. Furthermore, the performance of different generative models on main public datasets is summarized, which proves the advantages and disadvantages of the various models. Finally, some promising research directions are proposed.

Abstract:Deep generative models are attracting much attention in the field of de novo molecule design. Compared to traditional methods, deep generative models can be trained in a fully data-driven way with little requirement for expert knowledge. Although many models have been developed to generate 1D and 2D molecular structures, 3D molecule generation is less explored, and the direct design of drug-like molecules inside target binding sites remains challenging. In this work, we introduce DeepLigBuilder, a novel deep learning-based method for de novo drug design that generates 3D molecular structures in the binding sites of target proteins. We first developed Ligand Neural Network (L-Net), a novel graph generative model for the end-to-end design of chemically and conformationally valid 3D molecules with high drug-likeness. Then, we combined L-Net with Monte Carlo tree search to perform structure-based de novo drug design tasks. In the case study of inhibitor design for the main protease of SARS-CoV-2, DeepLigBuilder suggested a list of drug-like compounds with novel chemical structures, high predicted affinity, and similar binding features to those of known inhibitors. The current version of L-Net was trained on drug-like compounds from ChEMBL, which could be easily extended to other molecular datasets with desired properties based on users' demands and applied in functional molecule generation. Merging deep generative models with atomic-level interaction evaluation, DeepLigBuilder provides a state-of-the-art model for structure-based de novo drug design and lead optimization.
Geometric Deep Learning for Structure-Based Ligand Design

Abstract:A pervasive challenge in drug design is determining how to expand a ligand-a small molecule that binds to a target biomolecule-in order to improve various properties of the ligand. Adding single chemical groups, known as fragments, is important for lead optimization tasks, and adding multiple fragments is critical for fragment-based drug design. We have developed a comprehensive framework that uses machine learning and three-dimensional protein-ligand structures to address this challenge. Our method, FRAME, iteratively determines where on a ligand to add fragments, selects fragments to add, and predicts the geometry of the added fragments. On a comprehensive benchmark, FRAME consistently improves predicted affinity and selectivity relative to the initial ligand, while generating molecules with more drug-like chemical properties than docking-based methods currently in widespread use. FRAME learns to accurately describe molecular interactions despite being given no prior information on such interactions. The resulting framework for quality molecular hypothesis generation can be easily incorporated into the workflows of medicinal chemists for diverse tasks, including lead optimization, fragment-based drug discovery, and de novo drug design.

Abstract:Proteins in complex with small molecule ligands represent the core of structure-based drug discovery. However, three-dimensional representations are absent from most deep-learning-based generative models. We here present a graph-based generative modeling technology that encodes explicit 3D protein-ligand contacts within a relational graph architecture. The models combine a conditional variational autoencoder that allows for activity-specific molecule generation with putative contact generation that provides predictions of molecular interactions within the target binding pocket. We show that molecules generated with our 3D procedure are more compatible with the binding pocket of the dopamine D2 receptor than those produced by a comparable ligand-based 2D generative method, as measured by docking scores, expected stereochemistry, and recoverability in commercial chemical databases. Predicted protein-ligand contacts were found among highest-ranked docking poses with a high recovery rate. This work shows how the structural context of a protein target can be used to enhance molecule generation.
A Simple Way to Incorporate Target Structural Information in Molecular Generative Models

Abstract:Deep learning generative models are now being applied in various fields including drug discovery. In this work, we propose a novel approach to include target 3D structural information in molecular generative models for structure-based drug design. The method combines a message-passing neural network model that predicts docking scores with a generative neural network model as its reward function to navigate the chemical space searching for molecules that bind favorably with a specific target. A key feature of the method is the construction of target-specific molecular sets for training, designed to overcome potential transferability issues of surrogate docking models through a two-round training process. Consequently, this enables accurate guided exploration of the chemical space without reliance on the collection of prior knowledge about active and inactive compounds for the specific target. Tests on eight target proteins showed a 100-fold increase in hit generation compared to conventional docking calculations and the ability to generate molecules similar to approved drugs or known active ligands for specific targets without prior knowledge. This method provides a general and highly efficient solution for structure-based molecular generation.

Abstract:Over the past five decades, tremendous effort has been devoted to computational methods for predicting properties of ligands-i.e., molecules that bind macromolecular targets. Such methods, which are critical to rational drug design, fall into two categories: physics-based methods, which directly model ligand interactions with the target given the target's three-dimensional (3D) structure, and ligand-based methods, which predict ligand properties given experimental measurements for similar ligands. Here, we present a rigorous statistical framework to combine these two sources of information. We develop a method to predict a ligand's pose-the 3D structure of the ligand bound to its target-that leverages a widely available source of information: a list of other ligands that are known to bind the same target but for which no 3D structure is available. This combination of physics-based and ligand-based modeling improves pose prediction accuracy across all major families of drug targets. Using the same framework, we develop a method for virtual screening of drug candidates, which outperforms standard physics-based and ligand-based virtual screening methods. Our results suggest broad opportunities to improve prediction of various ligand properties by combining diverse sources of information through customized machine-learning approaches.

Abstract:The binding complexes formed by proteins and small molecule ligands are ubiquitous and critical to life. Despite recent advancements in protein structure prediction, existing algorithms are so far unable to systematically predict the binding ligand structures along with their regulatory effects on protein folding. To address this discrepancy, we present NeuralPLexer, a computational approach that can directly predict protein-ligand complex structures solely using protein sequence and ligand molecular graph inputs. NeuralPLexer adopts a deep generative model to sample the 3D structures of the binding complex and their conformational changes at an atomistic resolution. The model is based on a diffusion process that incorporates essential biophysical constraints and a multi-scale geometric deep learning system to iteratively sample residue-level contact maps and all heavy-atom coordinates in a hierarchical manner. NeuralPLexer achieves state-of-the-art performance compared to all existing methods on benchmarks for both protein-ligand blind docking and flexible binding site structure recovery. Moreover, owing to its specificity in sampling both ligand-free-state and ligand-bound-state ensembles, NeuralPLexer consistently outperforms AlphaFold2 in terms of global protein structure accuracy on both representative structure pairs with large conformational changes (average TM-score=0.93) and recently determined ligand-binding proteins (average TM-score=0.89). Case studies reveal that the predicted conformational variations are consistent with structure determination experiments for important targets, including human KRAS$^\textrm{G12C}$, ketol-acid reductoisomerase, and purine GPCRs. Our study suggests that a data-driven approach can capture the structural cooperativity between proteins and small molecules, showing promise in accelerating the design of enzymes, drug molecules, and beyond.
Deep Generative Design with 3D Pharmacophoric Constraints

Abstract:Abstract Generative models have increasingly been proposed as a solution to the molecular design problem. However, it has proved challenging to control the design process or incorporate prior knowledge, limiting their practical use in drug discovery. In particular, generative methods have made limited use of three-dimensional (3D) structural information even though this is critical to binding. This work describes a method to incorporate such information and demonstrates the benefit of doing so. We combine an existing graph-based deep generative model, DeLinker, with a convolutional neural network to utilise physically-meaningful 3D representations of molecules and target pharmacophores. We apply our model, DEVELOP, to both linker and R-group design, demonstrating its suitability for both hit-to-lead and lead optimisation. The 3D pharmacophoric information results in improved generation and allows greater control of the design process. In multiple large-scale evaluations, we show that including 3D pharmacophoric constraints results in substantial improvements in the quality of generated molecules. On a challenging test set derived from PDBbind, our model improves the proportion of generated molecules with high 3D similarity to the original molecule by over 300%. In addition, DEVELOP recovers 10 × more of the original molecules compared to the base-line DeLinker method. Our approach is general-purpose, readily modifiable to alternate 3D representations, and can be incorporated into other generative frameworks. Code is available at https://github.com/oxpig/DEVELOP .

Abstract:In recent years, deep learning-based methods have emerged as promising tools for de novo drug design. Most of these methods are ligand-based, where an initial target-specific ligand data set is necessary to design potent molecules with optimized properties. Although there have been attempts to develop alternative ways to design target-specific ligand data sets, availability of such data sets remains a challenge while designing molecules against novel target proteins. In this work, we propose a deep learning-based method, where the knowledge of the active site structure of the target protein is sufficient to design new molecules. First, a graph attention model was used to learn the structure and features of the amino acids in the active site of proteins that are experimentally known to form protein-ligand complexes. Next, the learned active site features were used along with a pretrained generative model for conditional generation of new molecules. A bioactivity prediction model was then used in a reinforcement learning framework to optimize the conditional generative model. We validated our method against two well-studied proteins, Janus kinase 2 (JAK2) and dopamine receptor D2 (DRD2), where we produce molecules similar to the known inhibitors. The graph attention model could identify the probable key active site residues, which influenced the conditional molecule generator to design new molecules with pharmacophoric features similar to the known inhibitors.

Learning physics confers pose-sensitivity in structure-based virtual screening

Abstract:In drug discovery, structure-based virtual high-throughput screening (vHTS) campaigns aim to identify bioactive ligands or "hits" for therapeutic protein targets from docked poses at specific binding sites. However, while generally successful at this task, many deep learning methods are known to be insensitive to protein-ligand interactions, decreasing the reliability of hit detection and hindering discovery at novel binding sites. Here, we overcome this limitation by introducing a class of models with two key features: 1) we condition bioactivity on pose quality score, and 2) we present poor poses of true binders to the model as negative examples. The conditioning forces the model to learn details of physical interactions. We evaluate these models on a new benchmark designed to detect pose-sensitivity.

Abstract:Abstract While significant advances have been made in predicting static protein structures, the inherent dynamics of proteins, modulated by ligands, are crucial for understanding protein function and facilitating drug discovery. Traditional docking methods, frequently used in studying protein-ligand interactions, typically treat proteins as rigid. While molecular dynamics simulations can propose appropriate protein conformations, they’re computationally demanding due to rare transitions between biologically relevant equilibrium states. In this study, we present DynamicBind, a deep learning method that employs equivariant geometric diffusion networks to construct a smooth energy landscape, promoting efficient transitions between different equilibrium states. DynamicBind accurately recovers ligand-specific conformations from unbound protein structures without the need for holo-structures or extensive sampling. Remarkably, it demonstrates state-of-the-art performance in docking and virtual screening benchmarks. Our experiments reveal that DynamicBind can accommodate a wide range of large protein conformational changes and identify cryptic pockets in unseen protein targets. As a result, DynamicBind shows potential in accelerating the development of small molecules for previously undruggable targets and expanding the horizons of computational drug discovery.

Recently, GraphBP showed its ability to predict innovative "real" chemicals that the binding affinity outperformed with traditional molecular docking methods by using a flow-based generative model with a graph neural network and multilayer perception. However, all those methods regarded proteins as rigid bodies and only include a very small part of proteins related to binding. However, the dynamics of proteins are essential for drug binding. Based on GraphBP, we proposed to generate more solid work derived from protein data bank. The results will be evaluated by validity and binding affinity by using a computational chemistry algorithm.
