Abstract:Protein-protein interactions, including oligomerization, are involved in regulation of many cellular processes. Unfortunately, many proteins are expressed at a very low level in vivo, making it challenging to observe oligomerization by size-exclusion chromatography, also known as gel filtration. In this protocol, we present detailed steps to perform blue native polyacrylamide gel electrophoresis (BN-PAGE), a method to study protein oligomers in plants. The article describes protein sample preparation from transgenic Arabidopsis thaliana and running a BN-PAGE gel followed by direct western blotting or, alternatively, two-dimensional sodium dodecyl sulfide-polyacrylamide gel electrophoresis (2D SDS-PAGE). This protocol will be helpful for new researchers conducting related experiments to analyze stable protein interactions including homo- or hetero-oligomerization in plants. © 2020 The Authors.

Abstract:Different varieties of Vigna unguiculata ssp.sesquipedalis were identified by modified ISTA acid polyacrylamide gel electrophoresis.(A-PAGE).method with three kinds of solutions for extraction of seed alcohol-soluble proteins.The results showed that the modified PAGE method with alcohol-soluble protein polymorphism bands can be used to verify cultivar of cowpea when using extraction solution composed of 20%(2-chloroethanol,) 1% 2mercaptothanol and 18% urea and 10 μl loading sample.Ultrasonic treatment could be used to shorten sample extraction time with the same extracting effect.

Abstract:Dissolved organic nitrogen (DON) represents the least understood part of the nitrogen cycle. Due to recent methodological developments, proteins now represent a potentially characterisable fraction of DON at the macromolecular level. We have applied polyacrylamide gel electrophoresis to characterise proteins in samples from a range of aquatic environments in the Everglades National Park, Florida, USA. Sodium dodecyl sulphate polyacrylamide gel electrophoresis (SDS-PAGE) showed that each sample has a complex and characteristic protein distribution. Some proteins appeared to be common to more than one site, and these might derive from dominant higher plant vegetation. Two-dimensional polyacrylamide gel electrophoresis (2D-PAGE) provided better resolution; however, strong background hindered interpretation. Our results suggest that the two techniques can be used in parallel as a tool for protein characterisation: SDS-PAGE to provide a sample-specific fingerprint and 2D-PAGE to focus on the characterisation of individual protein molecules.

Abstract:Abstract Electrophoresis is a method by which a complex mixture of proteins can be separated. Sodium dodecyl sulfate polyacrylamide gel electrophoresis (SDS‐PAGE) is a technique used to move charged molecules through a gel matrix by means of an electric current. This procedure is used to determine protein subunit composition, verify homogeneity of the protein sample, and purify proteins for use in other applications. The migration rate of the proteins during SDS‐PAGE is determined by the pore size of the gel matrix and charge, size, and shape of the protein. In this unit, the protocol covers the casting of gels, preparation of the protein samples, staining and drying of the gels, and calculation of molecular mass of the proteins based on electrophoretic mobility. Abstract:Biochemists and cell biologists use 1D gel electrophoresis to analyze protein compositions in samples.PAGE, a.k.a.sodium-dodecyl sulphate (SDS)-polyacrylamide gel electrophoresis, uses electric current to separate proteins.The proteins are visualized by staining or immunofluorescent techniques.The result of a gel is captured in an image which is usually analyzed by visual inspection.As the banding patterns get more complex and the amount of differential intensity of bands on a gel increases, an elaborate methodology is required for the analysis.For systematic processing and analyzing complex gels, we have developed new techniques for recognition, assessment and quantitative interpretation in bands on individual lanes.In this manner, we compare similarities and differences between lanes of a gel.Specific attention is given on the features that are characterizing the banding pattern.It is important to make sure all lanes of gels in an experiment can be unambiguously assessed.Therefore, lane normalization is applied after background correction.With this regard, groups of gels within an experiment can be quantitative assessed.Automation will further speed up to the process of interpretation that can now be accomplished by objective means.

Abstract:Although posttraumatic syringomyelia is a well-established clinicopathological entity, there is a paucity of information on the ultrastructural features of this condition. This study documents the light and electron microscopic features of posttraumatic syringes obtained from two patients who underwent surgical cordectomy. The syringes were lined largely by cell processes of astrocytes. Small regions near the caudal end were lined by flattened ependymal cells that lacked surface specializations. These were thought to represent remnants of the central canal ependyma. The ultrastructural appearance of the syrinx was similar to that of the communicating syringomyelia as well as the periventricular changes that accompany hydrocephalus. The authors conclude that the changes represent the nonspecific sequelae of a distensile force within the syrinx cavity.
Optimization of total protein extraction from tomato leaves for two-D gel electrophoresis analysis

Abstract:In this study,three protein extraction methods based on trichloroacetic acid(TCA),phenol and sodium dodecyl sulfate(SDS) respectively,were compared in total protein yield from tomato leaf and the protein resolution in SDS-polyacrylamide gel electrophoresis(PAGE).Effect of three solubilization buffers and supersonic treatment on protein solubilization was analyzed.It was found that the TCA method was the best one resulting in the highest total protein yield,the most protein bands and the best resolution in SDS-PAGE,the phenol method was less good,while the SDS method was the worst one.The solubilization buffer consisting of chaotropes and detergents resolubilized protein pellet much better and thus resulting in much higher protein yield compared with the one consisting of Tris-NaCl.Addition of a reducing agent and an ampholyte,and supersonic treatment significantly enhanced protein solubilization.Taken together,a tomato leaf total protein isolation approach,resulting in high protein yield and high resolution in SDS-PAGE,and suitable for the downstream manipulation such as two-D gel electrophoresis analysis,was established,which consists of the protein extraction by the TCA-based method,followed by re-solubilization of the protein pellets with the solubilization buffer consisting of 7 mol/L urea,2 mol/L thiourea,2%CHAPS,2% SB3-10,65 mmol/L DTT,0.2% ampholyte(pH 3-10),in combination with supersonic treatment.

Abstract:A two-dimensional electrophoresis (2-DE) system for proteomic analysis of tomato cotyledons was established by optimizing the parameters including the pH gradient of IPG strip, sample application, sample loading and isoelectric focusing conditions. The optimized system include the following steps: Extracting the total protein from tomato cotyledons by TCA/acetone precipitation, separating the proteins with 24 cm pH3-7NL IPG strips, loading protein samples of 300 ug by rehydration method followed by isoelectric focusing program Ⅰ or Ⅱ, and staining the gels by silver staining after SDS-PAGE electrophoresis. When preparative gel was applied, in order to obtain abundant protein spots, 1.5 mg sample was loaded followed by the isoelectric focusing program Ⅲ, and staining with colloidal Coomassie Brilliant Blue. Reproducible profiles with high resolution were obtained by this optimized 2-DE system of tomato cotyledon.

Abstract:Although the extraction of intact proteins from polyacrylamide gels followed by mass spectrometric molecular mass determination has been shown to be efficient, there is room for alternative approaches. Our study evaluates ethylene glycol diacrylate, a cleavable cross-linking agent used for a new type of dissolvable gels. It attains an ester linkage that can be hydrolyzed in alkali conditions. The separation performance of the new gel system was tested by 1D and 2D SDS-PAGE using the outer chloroplast envelope of Pisum sativum as well as a soluble protein fraction of human lymphocytes, respectively. Gel spot staining (CBB), dissolving, and extracting were conducted using a custom-developed workflow. It includes protein extraction with an ammonia-SDS buffer followed by methanol treatment to remove acrylamide filaments. Necessary purification for MALDI-TOF analysis was implemented using methanol-chloroform precipitation and perfusion HPLC. Both cleaning procedures were applied to several standard proteins of different molecular weight as well as 'real' biological samples (8-75 kDa). The protein amounts, which had to be loaded on the gel to detect a peak in MALDI-TOF MS, were in the range of 0.1 to 5 μg, and the required amount increased with increasing mass.

Abstract:Gel- based proteomics is one of the most versatile methods for fractionating protein complexes. Among these methods, two dimensional- polyacrylamide gel electrophoresis (2-DE) represents a mainstay orthogonal approach, which is popularly used to simultaneously fractionate, identify, and quantify proteins when coupled with mass spectrometric identification or other immunological tests. Although 2-DE was first introduced more than three decades ago, several challenges and limitations to its utility still exist. This review discusses the principles of 2-DE as well as both recent methodological advances and new applications.

Abstract:Significance SDS/PAGE is a protein analysis technique universally used in biochemistry, cell biology, immunology, and virology, where proteins are separated by size on a gel matrix of polyacrylamide. However, most helical membrane proteins, which are biomolecules that comprise 20–30% of genomes and the majority of drug targets, migrate to positions on SDS/PAGE that have for decades been unpredictably larger or smaller than their actual size. We have found that the magnitude and direction of migration among membrane protein mimetics are controlled by the acrylamide concentration in the gel. Our results facilitate straightforward SDS/PAGE analysis of these important biomolecules.
Photopatterned free-standing polyacrylamide gels for microfluidic protein electrophoresis

Abstract:Designed for compatibility with slab-gel polyacrylamide gel electrophoresis (PAGE) reagents and instruments, we detail development of free-standing polyacrylamide gel (fsPAG) microstructures supporting electrophoretic performance rivalling that of microfluidic platforms. For the protein electrophoresis study described here, fsPAGE lanes are comprised of a sample reservoir and contiguous separation gel. No enclosed microfluidic channels are employed. The fsPAG devices (120 μm tall) are directly photopatterned atop of and covalently attached to planar polymer or glass surfaces. Leveraging the fast <1 h design-prototype-test cycle - significantly faster than mold based fabrication techniques - we optimize the fsPAG architecture to minimize injection dispersion for rapid (<1 min) and short (1 mm) protein separations. The facile fabrication and prototyping of the fsPAGE provides researchers a powerful tool for developing custom analytical assays. We highlight the utility of assay customization by fabricating a polyacrylamide gel with a spatial pore-size distribution and demonstrate the resulting enhancement in separation performance over a uniform gel. Further, we up-scale from a unit separation to an array of 96 concurrent fsPAGE assays in 10 min run time driven by one electrode pair. The fsPAG array layout matches that of a 96-well plate to facilitate integration of the planar free standing gel array with multi-channel pipettes while remaining compatible with conventional slab-gel PAGE reagents, such as staining for label-free protein detection. Notably, the entire fsPAGE workflow from fabrication, to operation, and readout uses readily available materials and instruments - making this technique highly accessible.

Abstract:We have developed a two-dimensional gel electrophoresis method to analyze the proteomics of cotton Gossypium hirsutum L.leaves.We investigated and compared five processes for the extraction of total proteins from cotton leaves.Two different ranges of a linear immobilized pH gradient(IPG),four different sample loading,reductant gradients and carrier ampholytes in IPG buffer solution were compared.A high purity of cotton protein was extracted by TCA-acetone precipitation,and by cleaning the protein sample with solvent methanol or acetone.The parameters for obtaining a high resolution of cotton 2-D electrophoresis maps were optimized as follows: 24 cm strip with linear(IPG) in pH 5-8,300 μg sample loading,Tributyl phosphate(TBP) substituting for DL-Dithiothreitol(DTT) in the IPG buffer,and a combination of two carrier ampholytes in the pH range of 5-8 and 3-10,with a volume ratio of 1∶1.This optimal 2-D electrophoresis system gave a higher resolution,protein yield,and spot intensity in 2-D electrophoresis analysis.
Preparation of Silkworm Protein Using Two Dimensional Polyacryamide Gel Electrophoresis

Abstract:The key to research on the protein is to gain the complete variety and amounts of the protein as much as possible, the protein expressed by the genome in a life or an organ in the specific stage. The 2D-PAGE (two dimensional polyacryamide gel electrophoresis) is the key skill to isolate the protein from the tissues and organs, and the extraction of the protein sample is the base of 2D-PAGE. The proteins ware extracted from the silkworm (Bombyx mori L.) embryo, midgut, skin, silk gland and other organs by phosphate buffer or Tris-HCl buffer. The pellet was suspended in six different kinds of lysis buffer respectively. The results indicated that it is a better way to prepare silkworm protein by 2D-PAGE with phosphate buffer as protein extraction buffer and the protein lysis buffer E as lysis buffer. The composition of the phosphate buffer is as follows: 32.5 mmol/L K 2HPO 4,2.6 mmol/L KH 2PO 4,400 mmol/L NaCl, pH 7.6. The composition of the protein lysis buffer E is as follows: 8 mol/L urea, 2 mol/L thiourea, 4% CHAPS, 20 mmol/L trisbase, 30 mmol/L DTE, 2% pharmalyte pH 3～10.

Abstract:The technique of PAGE gel analysis has been widely used in separation of low molecular weight PCR product.Due to the overmany technical steps and large time consumption,this technique is disadvantageous to carrying out molecular marker analysis in large scale.This research improved the methods for preparing PAGE gel and silver staining in that the bind-silane/repel-silane treatment in preparing PAGE gel and the two steps(fixation and stop bath) in conventional silver staining were omitted.In comparison to the conventional method,this method is technically simple,less time consuming and of higher resolution.This improved method could replace the conventional method and be used for separating the PCR product generated by SSR marker and other markers.
